For efficient use of conservation resources it is important to determine how species diversity changes across spatial scales. In many poorly known species groups little is known about at which spatial scales the conservation efforts should be focused. Here we examined how the community turnover of wood-inhabiting fungi is realised at three hierarchical levels, and how much of community variation is explained by variation in resource composition and spatial proximity. The hierarchical study design consisted of management type (fixed factor), forest site (random factor, nested within management type) and study plots (randomly placed plots within each study site). To examine how species richness varied across the three hierarchical scales, randomized species accumulation curves and additive partitioning of species richness were applied. To analyse variation in wood-inhabiting species and dead wood composition at each scale, linear and Permanova modelling approaches were used. Wood-inhabiting fungal communities were dominated by rare and infrequent species. The similarity of fungal communities was higher within sites and within management categories than among sites or between the two management categories, and it decreased with increasing distance among the sampling plots and with decreasing similarity of dead wood resources. However, only a small part of community variation could be explained by these factors. The species present in managed forests were in a large extent a subset of those species present in natural forests. Our results suggest that in particular the protection of rare species requires a large total area. As managed forests have only little additional value complementing the diversity of natural forests, the conservation of natural forests is the key to ecologically effective conservation. As the dissimilarity of fungal communities increases with distance, the conserved natural forest sites should be broadly distributed in space, yet the individual conserved areas should be large enough to ensure local persistence.

Background: The impact of socio-demographic factors and baseline health on the mortality burden of seasonal and pandemic influenza remains debated. Here we analyzed the spatial-temporal mortality patterns of the 1918 influenza pandemic in Spain, one of the countries of Europe that experienced the highest mortality burden. Methods: We analyzed monthly death rates from respiratory diseases and all-causes across 49 provinces of Spain, including the Canary and Balearic Islands, during the period January-1915 to June-1919. We estimated the influenza-related excess death rates and risk of death relative to baseline mortality by pandemic wave and province. We then explored the association between pandemic excess mortality rates and health and socio-demographic factors, which included population size and age structure, population density, infant mortality rates, baseline death rates, and urbanization. Results: Our analysis revealed high geographic heterogeneity in pandemic mortality impact. We identified 3 pandemic waves of varying timing and intensity covering the period from Jan-1918 to Jun-1919, with the highest pandemic-related excess mortality rates occurring during the months of October-November 1918 across all Spanish provinces. Cumulative excess mortality rates followed a south-north gradient after controlling for demographic factors, with the North experiencing highest excess mortality rates. A model that included latitude, population density, and the proportion of children living in provinces explained about 40% of the geographic variability in cumulative excess death rates during 1918-19, but different factors explained mortality variation in each wave. Conclusions: A substantial fraction of the variability in excess mortality rates across Spanish provinces remained unexplained, which suggests that other unidentified factors such as comorbidities, climate and background immunity may have affected the 1918-19 pandemic mortality rates. Further archeo-epidemiological research should concentrate on identifying settings with combined availability of local historical mortality records and information on the prevalence of underlying risk factors, or patient-level clinical data, to further clarify the drivers of 1918 pandemic influenza mortality.

Background: The high demanding computational requirements necessary to carry out protein motion simulations make it difficult to obtain information related to protein motion. On the one hand, molecular dynamics simulation requires huge computational resources to achieve satisfactory motion simulations. On the other hand, less accurate procedures such as interpolation methods, do not generate realistic morphs from the kinematic point of view. Analyzing a protein's movement is very similar to serial robots; thus, it is possible to treat the protein chain as a serial mechanism composed of rotational degrees of freedom. Recently, based on this hypothesis, new methodologies have arisen, based on mechanism and robot kinematics, to simulate protein motion. Probabilistic roadmap method, which discretizes the protein configurational space against a scoring function, or the kinetostatic compliance method that minimizes the torques that appear in bonds, aim to simulate protein motion with a reduced computational cost. Results: In this paper a new viewpoint for protein motion simulation, based on mechanism kinematics is presented. The paper describes a set of methodologies, combining different techniques such as structure normalization normalization processes, simulation algorithms and secondary structure detection procedures. The combination of all these procedures allows to obtain kinematic morphs of proteins achieving a very good computational cost-error rate, while maintaining the biological meaning of the obtained structures and the kinematic viability of the obtained motion. Conclusions: The procedure presented in this paper, implements different modules to perform the simulation of the conformational change suffered by a protein when exerting its function. The combination of a main simulation procedure assisted by a secondary structure process, and a side chain orientation strategy, allows to obtain a fast and reliable simulations of protein motion.

Citocinas são moléculas que controlam e modulam a atividade de numerosas células por se ligarem a seus receptores específicos. As diferenças observadas na produção de citocinas entre indivíduos podem ser, pelo menos em parte, explicadas pelos polimorfismos genéticos como o polimorfismo de um único nucleotídeo (SNP). Em 181 indivíduos saudáveis não-aparentados da cidade do Rio de Janeiro (região Sudeste - Brasil), nós analisamos os polimorfismos de citocinas em genes que codificam para Fator de Necrose Tumoral-alfa (TNF-a), Fator de Crescimento Transformante-beta (TGF-b), Interleucina-10, Interleucina-6 e Interferon-gama (IFN-g). Reação em cadeia da polimerase utilizando-se iniciadores sequencia-específicos foi realizada com auxílio do kit comercial CytGen (One Lambda Inc. Canoga Park, CA, USA). Ao todo, 8 polimorfismos foram analisados: TNF-a (-308G/A); TGF-b (códon 10C/T, códon 25C/G); IL-10 (-1082A/G, -819T/C, -592A/C); IL-6 (-174C/G) e IFN-g (+874T/A). Os dados observados foram comparados a três grupos de população de diferentes regiões do Brasil (São Paulo, Paraná e Bahia) e a três populações de outros continentes (Itália, Eslováquia e Negros Norte-Americanos). O teste qui-quadrado foi utilizado para as comparações. Nossa análise da população do Rio de Janeiro mostrou que os as freqüências alélicas em IL-10, IL-6 e IFN-g são desigualmente distribuídos entre Brancos, Mulatos e Negros (p<0,05). A comparação com populações de outras regiões do Brasil revelou que Rio de Janeiro e Bahia possuem freqüências alélicas e genotípicas de TGF-b (códon 25) estatisticamente diferentes (p=0,004 e p=0,002, respectivamente). Ainda, a freqüência alélica na população do Rio de Janeiro é significativamente diferente quando comparada à população da Itália [IL-6 (-174), p=0,0092; e IFN-g (+874) p=0,0418)]; Eslováquia [IL-10(-1082), p=0,006; IL-6(-174), p=0,0002; e IFN-g(+874), p=0,0335]; e Afro-Americanos [IL-10(-819), p=0,0446; IL-6(-174), p<0,0001; e IFN-g(+874), p<0,0001]. Adicionalmente, observamos que a diferença na distribuição dos haplótipos em IL-10 (-1082/-819/-592) na população do Rio de Janeiro em comparação com a da Itália (p=0,0293) e Afro-Americanos (p=0,0025) é significativa. Portanto, concluímos que os polimorfismos em IL-10, IL-6 e IFN-g estão distribuídos de acordo com a etnia na população do Rio de Janeiro. A população do Rio de Janeiro possui freqüências de polimorfismos diferentes das populações de Bahia, Itália, Eslováquia e Afro-Americanos, mas semelhantes à população de São Paulo/Paraná. Nossas observações poderão ser úteis para futuros estudos e associação entre polimorfismos genéticos de citocinas e doenças na população do Rio de Janeiro.

The magnetic behavior of Mn-doped beta-Ga2O3 is Studied from first-principles calculations within the generalized gradient approximation method. Calculations show that ferromagnetic ordering is always favorable for configurations in which two Mn ions substitute either tetrahedral or octahedral sites, and the ferromagnetic ground state is also sometimes favorable for configurations where one Mn ion substitutes a tetrahedral site and another Mn ion substitutes an octahedral site. As doenças cardiovasculares possuem a maior taxa de óbitos no mundo, e notavelmente nos últimos anos as pesquisas genéticas sobre as mesmas estão baseadas em estudos de associação, no qual o gene suspeito que esteja em maior frequência entre os pacientes passa a ser considerado um possível fator causal. Os polimorfismos genéticos que ocorrem no receptor beta-adrenérgico podem resultar em mudanças significativas na função do receptor, podendo acarretar fisiopatologias. Neste trabalho, o objetivo foi estimar a diversidade e a frequência do polimorfismo Ser49Gly do gene do receptor beta-adrenérgico 1 a partir de uma amostra de 188 indivíduos da população do Estado do Rio de Janeiro. As frequências também foram analisadas a partir da estratificação da amostra por critério fenotípico em função do padrão de cor da pele em (negros e não negros) ou ancestralidade genética em (afrodescendente e não afrodescendente), definida através da informação dos marcadores de ancestralidade Indels e SNP de cromossomo Y, para avaliar se os padrões de ancestralidade ou cor da pele são fundamentais para a diferenciação e distanciamento genético. Fragmentos de interesse foram amplificados por PCR (reação de cadeia de polimerase) com primers específicos para o marcador Ser49Gly e as reações de genotipagem foram realizadas com enzimas de restrição Eco0109I. Os valores da heterozigosidade variaram entre 0,25-0,50 e 0,20-0,41 nos grupos estratificados por ancestralidade e cor da pele, respectivamente. No que diz respeito à análise do equilíbrio de Hardy-Weinberg, não houve um desvio significativo na distribuição do marcador nas amostras gerais do Estado do Rio de Janeiro, ou mesmo nas amostras estratificadas. A distribuição dos alelos na amostra dos 188 indivíduos da população geral do Rio de Janeiro (AC_RJ) mostrou uma frequência de 80,30% e 19,70% para o alelo selvagem e mutado Ser49Gly, respectivamente. A comparação das análises sobre a distribuição das frequências alélicas para este marcador mostrou a ocorrência de diferenças significativas na distribuição das frequências alélicas entre negros e não negros e afrodescendentes e não afrodescendentes. A diferença significativa observada entre os negros e afrodescendentes, foi em menor grau de distanciamento. A informação obtida em relação à ancestralidade foi crucial para a obtenção dos dados sobre o aumento da variável mutada do polimorfismo Ser49Gly nas populações negras e afrodescendentes do Estado Rio de Janeiro. Tal evidência, em combinação com estudos clínicos podem contribuir para uma análise pormenorizada do padrão de susceptibilidade à doença em questão, em falhas do mecanismo deste receptor.

We modeled the probability of capturing Pacif ic mackerel (Scomber japonicus) larvae as a function of environmental variables for the Southern California Bight (SCB) most years from 1951 through 2008 and Mexican waters offshore of Baja California from 1951 through 1984. The model exhibited acceptable fit, as indicated by the area under a receiver-operating-characteristic curve of 0.80 but was inconsistent with the zero catches that occurred frequently in the 2000s. Two types of spawners overlapped spatially within the survey area: those that exhibited peak spawning during April in the SCB at about 15.5°C and a smaller group that exhibited peak spawning in August near Punta Eugenia, Mexico, at 20°C or greater. The SCB generally had greater zooplankton than Mexican waters but less appropriate (lower) geostrophic f lows. Mexican waters generally exhibited greater predicted habitat quality than the SCB in cold years. Predicted quality of the habitat in the SCB was greater from the 1980s to 2008 than in the earlier years of the survey primarily because temperatures and geostrophic flows were more appropriate for larvae. However, stock size the previous year had a larger effect on predictions than any environmental variable, indicating that larval Pacific mackerel did not fully occupy the suitable habitat during most years.

In the problem of one-class classification (OCC) one of the classes, the target class, has to be distinguished from all other possible objects, considered as nontargets. In many biomedical problems this situation arises, for example, in diagnosis, image based tumor recognition or analysis of electrocardiogram data. In this paper an approach to OCC based on a typicality test is experimentally compared with reference state-of-the-art OCC techniques-Gaussian, mixture of Gaussians, naive Parzen, Parzen, and support vector data description-using biomedical data sets. We evaluate the ability of the procedures using twelve experimental data sets with not necessarily continuous data. As there are few benchmark data sets for one-class classification, all data sets considered in the evaluation have multiple classes. Each class in turn is considered as the target class and the units in the other classes are considered as new units to be classified. The results of the comparison show the good performance of the typicality approach, which is available for high dimensional data; it is worth mentioning that it can be used for any kind of data (continuous, discrete, or nominal), whereas state-of-the-art approaches application is not straightforward when nominal variables are present.

Purpose. To review the proposed pathogenic mechanisms of age macular degeneration (AMD), as well as the role of antioxidants (AOX) and omega-3 fatty acids (omega-3) supplements in AMD prevention. Materials and Methods. Current knowledge on the cellular/molecular mechanisms of AMD and the epidemiologic/experimental studies on the effects of AOX and omega-3 were addressed all together with the scientific evidence and the personal opinion of professionals involved in the Retina Group of the OFTARED (Spain). Results. High dietary intakes of omega-3 and macular pigments lutein/zeaxanthin are associated with lower risk of prevalence and incidence in AMD. The Age-Related Eye Disease study (AREDS) showed a beneficial effect of high doses of vitamins C, E, beta-carotene, and zinc/copper in reducing the rate of progression to advanced AMD in patients with intermediate AMD or with one-sided late AMD. The AREDS-2 study has shown that lutein and zeaxanthin may substitute beta-carotene because of its potential relationship with increased lung cancer incidence. Conclusion. Research has proved that elder people with poor diets, especially with low AOX and omega-3 micronutrients intake and subsequently having low plasmatic levels, are more prone to developing AMD. Micronutrient supplementation enhances antioxidant defense and healthy eyes and might prevent/retard/modify AMD.

Leatherback turtles (Dermochelys coriacea) are regularly seen off the U.S. West Coast, where they forage on jellyfish (Scyphomedusae) during summer and fall. Aerial line-transect surveys were conducted in neritic waters (<92 m depth) off central and northern California during 1990−2003, providing the first foraging population estimates for Pacific leatherback turtles. Males and females of about 1.1 to 2.1 m length were observed. Estimated abundance was linked to the Northern Oscillation Index and ranged from 12 (coefficient of variation [CV] =0.75) in 1995 to 379 (CV= 0.23) in 1990, averaging 178 (CV= 0.15). Greatest densities were found off central California, where oceanographic retention areas or upwelling shadows created favorable habitat for leatherback turtle prey. Results from independent telemetry studies have linked leatherback turtles off the U.S. West Coast to one of the two largest remaining Pacific breeding populations, at Jamursba Medi, Indonesia. Nearshore waters off California thus represent an important foraging region for the critically endangered Pacific leatherback turtle.

Lymphangioleiomyomatosis (LAM) is a rare lung-metastasizing neoplasm caused by the proliferation of smooth muscle-like cells that commonly carry loss-of-function mutations in either the tuberous sclerosis complex 1 or 2 (TSC1 or TSC2) genes. While allosteric inhibition of the mechanistic target of rapamycin (mTOR) has shown substantial clinical benefit, complementary therapies are required to improve response and/or to treat specific patients. However, there is a lack of LAM biomarkers that could potentially be used to monitor the disease and to develop other targeted therapies. We hypothesized that the mediators of cancer metastasis to lung, particularly in breast cancer, also play a relevant role in LAM. Analyses across independent breast cancer datasets revealed associations between low TSC1/2 expression, altered mTOR complex 1 (mTORC1) pathway signaling, and metastasis to lung. Subsequently, immunohistochemical analyses of 23 LAM lesions revealed positivity in all cases for the lung metastasis mediators fascin 1 (FSCN1) and inhibitor of DNA binding 1 (ID1). Moreover, assessment of breast cancer stem or luminal progenitor cell biomarkers showed positivity in most LAM tissue for the aldehyde dehydrogenase 1 (ALDH1), integrin-beta 3 (ITGB3/CD61), and/or the sex-determining region Y-box 9 (SOX9) proteins. The immunohistochemical analyses also provided evidence of heterogeneity between and within LAM cases. The analysis of Tsc2-deficient cells revealed relative over-expression of FSCN1 and ID1; however, Tsc2-deficient cells did not show higher sensitivity to ID1-based cancer inhibitors. Collectively, the results of this study reveal novel LAM biomarkers linked to breast cancer metastasis to lung and to cell stemness, which in turn might guide the assessment of additional or complementary therapeutic opportunities for LAM.

A água é um bem essencial a todos os seres vivos. Porém, o homem não tem dado o valor e atenção necessários para a preservação dessa riqueza. Por mais que o ser humano não faça a água desaparecer do planeta, ele tem contribuído e muito para o decréscimo de sua qualidade. Dentre as várias atividades antropogênicas, que tem contribuído para a poluição das águas, destaca-se a atividade industrial. A indústria têxtil, por exemplo, libera enormes volumes de dejetos, destacando-se os corantes, além deles prejudicarem a ocorrência de fotossíntese, apresentam elevada toxicidade ao meio marinho. Com isso, este trabalho visa estudar a degradação do corante Alaranjado de Metila via catálise heterogênea. Neste estudo, foram realizadas a preparação e a caracterização de partículas metálicas estabilizadas em sílica, sendo essas partículas com diferentes teores de ferro (50 %wt, 25 %wt e 5 %wt) aderido ao suporte. Após o preparo dos catalisadores realizou-se o estudo de sua eficiência frente a diferentes parâmetros como: quantidade de catalisador, temperatura e pH. Por meio dos testes realizados foi possível observar que a quantidade do catalisador influência a reação de redução do corante Alaranjado de Metila. Porém, quando se atinge o ponto de saturação, mesmo que se adicione mais catalisador não é possível aumentar a degradação. Através da variação da temperatura, observou-se que quanto maior a temperatura maior a degradação do corante. Isso pode ser explicado devido o aumento do número de colisões entre os sítios ativos do catalisador e as moléculas do corante. E por meio da variação de pH, concluiu-se que pHs ácidos permitem que a reação de redução do corante ocorra mais rápido e pHs elevados tornam a reação de degradação do corante mais lenta, porém ainda assim ocorrem de forma satisfatória. O catalisador pôde ser reutilizado por até 3 vezes, sem nenhum tratamento prévio. Os catalisadores a 50 %wt, assim como, a 25 %wt foram capazes de degradar o corante de forma eficiente, porém o catalisador a 5 %wt não se mostrou ser eficaz. Foram realizados testes sob radiação microondas e a reação de redução ocorreu de forma muito eficaz, apresentando 100% de degradação em apenas 2 minutos. Além disso, realizou-se o estudo cinético, onde segundo dados experimentais, as reações foram classificadas como sendo de primeira ordem

When estimating parameters that constitute a discrete probability distribution {pj}, it is difficult to determine how constraints should be made to guarantee that the estimated parameters { pˆj} constitute a probability distribution (i.e., pˆj>0, Σ pˆj =1). For age distributions estimated from mixtures of length-at-age distributions, the EM (expectationmaximization) algorithm (Hasselblad, 1966; Hoenig and Heisey, 1987; Kimura and Chikuni, 1987), restricted least squares (Clark, 1981), and weak quasisolutions (Troynikov, 2004) have all been used. Each of these methods appears to guarantee that the estimated distribution will be a true probability distribution with all categories greater than or equal to zero and with individual probabilities that sum to one. In addition, all these methods appear to provide a theoretical basis for solutions that will be either maximum-likelihood estimates or at least convergent to a probability distribut

O papel dos polimorfismos genéticos da ECA (PGECA) na insuficiência cardíaca (IC) como preditor de desfechos clínicos e ecocardiográficos ainda não está estabelecido. É necessário identificar o perfil genotípico local para se observar se o impacto clínico desses genótipos é igual entre populações estrangeiras e a brasileira. O objetivo deste trabalho foi determinar a frequência das variantes do PGECA e sua relação com a evolução clínica de pacientes com IC de etiologia não isquêmica de uma população do Rio de Janeiro, utilizando desfechos clínicos, ecocardiográficos e do Seattle Heart Failure Model (SHFM).Para isso, realizou-se análise secundária de prontuários de 111 pacientes, acompanhados de forma prospectiva e retrospectiva, além da análise genética com identificação da variante do PGECA e sua classificação. Os pacientes foram acompanhados em média por 64,93,9 meses, tinham 59,51,3 (26-89) anos, predomínio do sexo masculino (60,4%) e da cor da pele branca (51,4 %), mas com alta prevalência de pretos (36 %). A distribuição do PGECA observada foi: 51,4 % DD, 44,1 % DI e apenas 4,5 % II. Hipertensão arterial foi a comorbidade mais frequentemente observada (70,3 %). O tratamento farmacológico estava bastante otimizado: 98,2 % em uso de betabloqueadores e 89,2 % em uso de inibidores da ECA ou losartana. Nenhuma das características clínicas ou do tratamento medicamentoso variou entre os grupos. Cerca de metade da coorte (49,5 %) apresentou fração de ejeção de VE (FEVE) ≤35 %. O diâmetro sistólico do VE (DSVE) final foi a única variável ecocardiográfica isolada significativamente diferente entre os PGECA: 59,21,8 DD x 52,31,9 DI x 59,25,2 (p=0,029). Quando analisadas de maneira evolutiva, todas as variáveis (FEVE, DSVE e DDVE) diferiram de maneira significativa entre os genótipos: p=0,024 para ∆FE, p=0,002 para ∆DSVE e p=0,021 para ∆DDVE. O genótipo DI se associou ao melhor parâmetro ecocardiográfico (aumento de FEVE e diminuição de diâmetros de VE), enquanto que o DD e II apresentaram padrão inverso. Os valores derivados do SHFM (expectativa de vida, mortalidade em um ano e mortalidade em cinco anos) não variaram de forma significativa entre os genótipos, mas notou-se um padrão com o DD associado a piores estimativas, DI a estimativas intermediárias e II a valores mais benignos. Não houve diferença significativa entre desfechos clínicos isolados (óbitos: p=0,552; internação por IC: p=0,602 e PS por IC: p=0,119) ou combinados (óbitos + internação por IC: p=0,559). Na análise multivariada, o peso alelo D foi preditor independente da variação do DSVE (p=0,023). Em relação aos preditores independentes de óbito + internação por IC, foram identificados classe funcional NYHA final (p=0,018), frequência cardíaca final (p=0,026) e uso de furosemida (p=0,041). Em suma, a frequência alélia e das variantes do PGECA foram diferentes da maioria do estudos internacionais. O alelo D foi associado de forma independente à pior evolução ecocardiográfica. Não houve diferenças significativas em relação aos parâmetros derivados do SHFM, embora o genótipo II pareça estar associado com o melhor perfil clínico. Por último, não houve diferenças em relação aos desfechos clínicos entre os PGECA.

The northern rockfish, Sebastes polyspinis, is the second most abundant rockfish in Alaska, and it supports a valuable trawl fishery. Little information is available, however, on either the biology of this species or its commercial fishery. To provide a synopsis of information on northern rockfish in Alaska, this study examined data for this species from commercial fishery observations in 1990–98 and from fishery-independent trawl surveys in 1980–99. Nearly all the commercial catch came from bottom trawling, mostly by large factory-trawlers, although smaller shore-based trawlers in recent years took an increasing portion of the catch in the Gulf of Alaska. Most of the northern rockfish catch in the Gulf of Alaska was taken by a directed fishery, whereas that of the Aleutian Islands predominantly came as discarded bycatch in the Atka mackerel fishery. In both regions, most of the catch was taken from a number of relatively small and discrete fishing grounds at depths of 75–150 m in the Gulf of Alaska and 75–175 m in the Aleutian Islands. These grounds, especially in the Gulf of Alaska, are on shallow rises or banks located on the outer continental shelf, and often are surrounded by deeper water. Five fishing grounds were identified in the Gulf of Alaska, and eleven in the Aleutian Islands. One fishing ground in the Gulf of Alaska, the “Snakehead” south of Kodiak Island, accounted for 46% of the total northern rockfish catch in this region. Analysis of the survey data generally revealed similar patterns of geographic distribution as those seen in the fishery, although some of the commercial fishing grounds did not stand out as areas of special abundance in the surveys. The surveys also found two areas of abundance that were not evident in the fishery data. Relatively few juvenile northern rockfish were caught in any of the surveys, but those taken in the Gulf of Alaska tended to occur more inshore and at shallower depths than adults. Individual size of northern rockfish was substantially larger in the Gulf of Alaska than in the Aleutian Islands according to both fishery and survey data. Analysis of age data from each region supports this, as Gulf of Alaska fish were found to grow significantly faster and reach a larger maximum length than those in the Aleutian Islands. Sex ratio in the Gulf of Alaska was nearly 50:50, but females predominated in the Aleutian Islands by a ratio of 57:43. In both regions, size of females was significantly larger than males.
