The Oct-1 POU domain binds diverse DNA-sequence elements and forms a higher-order regulatory complex with the herpes simplex virus coregulator VP16. The POU domain contains two separate DNA-binding domains joined by a flexible linker. By protein–DNA photocrosslinking we show that the relative positioning of the two POU DNA-binding domains on DNA varies depending on the nature of the DNA target. On a single VP16-responsive element, the POU domain adopts multiple conformations. To determine the structure of the Oct-1 POU domain in a multiprotein complex with VP16, we allowed VP16 to interact with previously crosslinked POU-domain–DNA complexes and found that VP16 can associate with multiple POU-domain conformations. These results reveal the dynamic potential of a DNA-binding domain in directing transcriptional regulatory complex formation.

We have used a novel site-specific protein-DNA photocrosslinking procedure to define the positions of polypeptide chains relative to promoter DNA in binary, ternary, and quaternary complexes containing human TATA-binding protein, human or yeast transcription factor IIA (TFIIA), human transcription factor IIB (TFIIB), and promoter DNA. The results indicate that TFIIA and TFIIB make more extensive interactions with promoter DNA than previously anticipated. TATA-binding protein, TFIIA, and TFIIB surround promoter DNA for two turns of DNA helix and thus may form a "cylindrical clamp" effectively topologically linked to promoter DNA. Our results have implications for the energetics, DNA-sequence-specificity, and pathway of assembly of eukaryotic transcription complexes.

Treatment of joint diseases such as osteoarthritis is difficult and requires extensive developments for adequate solutions to emerge. Continued innovation in projects explored in this thesis may be beneficial to understanding the requirements of the joint environment. This may then lead to constructs that perform desirably from both mechanical and biological standpoints, resulting in complete, tissue-engineered osteochondral solutions. This thesis investigated specific scaffold designs for bone and osteochondral tissue engineering, as well as the formation of complex criteria on which cartilage hydrogel scaffolds may be assessed. The combination of hydrogels and ceramics were found to maintain chondrogenesis, while the concentration of photoinitiators in photocrosslinkable hydrogel systems may be optimised to maximise mechanical properties and cell viability. Finally, viscoelasticity of hydrogel blends was assessed using oscillatory motion, demonstrating the property is tailorable.

Photosensitive polyimide BTDA-3MPDA was modified by UV irradiation. The structure of UV-irradiated polyimides was investigated by FTIR and gel fraction measurements. The results showed that longer UV exposure time resulted in a higher extent of crosslinking. The gas permeabilities of hydrogen, oxygen and nitrogen through UV-irradiated polyimides were characterized in a temperature range from 30 degrees C to 90 degrees C. Photocrosslinking resulted in a sharp decline in gas permeability for hydrogen, oxygen, and nitrogen through polyimide in the initial stage of photocrosslinking. Then, as the crosslinked benzophenone percentage amounted to 28-38% for hydrogen, 17-31% for oxygen and 3-28% for nitrogen, the gas permeabilities showed another sharp decline. Gas permselectivity increased significantly with the progress of photocrosslinking, and it can be adjusted in a wide range by controlling the extent of crosslinking. Arrhenius plots of gas permeability for hydrogen and oxygen through UV-irradiated polyimides are straight lines; for nitrogen, however, change in the slope of the straight line is observed and activation energies for hydrogen and oxygen permeation show abrupt increases when crosslinked benzophenone percentage amounts to about 30%. UV-irradiated polyimides with simultaneous high gas permeability and permselectivity make them ideal candidate materials for gas separation. (C) 1995 John Wiley & Sons, Inc.

Stilbenoide Sternsysteme - Synthese und Eigenschaften Diese Arbeit beschäftigt sich mit der Synthese und den Eigenschaften stilbenoider Sternverbindungen vom Typ der Hexastyrylbenzole und Tristyryltriazine.Zu den Hexastyrylbenzolen hat sich als einzig gangbarer Weg eine Synthesesequenz aus einer dreifachen Heck-Reaktion und einer anschließenden dreifachen Horner-Olefinierung erwiesen. Diese Substanzen zeigen in Lösung eine äußerst hohe Photoreaktivität, die bereits am Tageslicht unter vollständigem Abbau der Stilbenchromophore zu statistisch vernetzten Polymeren führt.Die Synthese der Tristyryltriazine gelingt über eine dreifache Kondensationsreaktion des Trimethyl-s-triazins mit Benzaldehyden. Durch Variation der Alkoxyflügelketten der eingesetzten Aldehyde war es möglich, einen neuen Strukturtyp kolumnar diskotischer Mesogene zu synthetisieren. Es konnte gezeigt werden, daß sich durch die Änderung der Länge der Flügelketten die Temperaturbereiche der Mesophasen gezielt variieren lassen. Die Tristyryltriazine weisen innerhalb ihrer LC-Phasen eine hohe Photoreaktivität auf, die sich in einem schnellen Abbau der Texturen bemerkbar macht.Die reversible Protonierung des zentralen Triazinrings führt durch den dadurch verstärkten intramolekularen charge transfer Effekt (ICT) zu einer bathochromen Verschiebung ihres langwelligen Absorptionsmaximums.Für eine Reihe von Tristyryltriazinen mit konjugierten Wiederholungseinheiten konnte für das langwellige Absorptionsmaximum in neutraler Lösung ein Konvergenzverhalten der Verbindungen mit einer effektiven Konjugationslänge von n(EKL) = 7 festgestellt werden.

Photochemie von ungesättigten Sternverbindungen.Wirt-Gast-Systeme bei stilbenoiden Dendrimeren. Diese Arbeit beschäftigt sich mit der Synthese und denphotochemischen Eigenschaften stilbenoider und chalkonoiderSternverbindungen.Die Synthese der stilbenoiden Dendrimere gelingt über einekonvergente in einzelnen Generationen gekoppelteSynthesestrategie durch Wittig-Horner-Olefinierung inKombination mit einer Schutzgruppentechnik.Experimente mit den stibenoiden Dendrimeren 1. Generationhaben gezeigt, dass geänderte Belichtungsbedingungen(monochromatisches Licht in Gegenwart einesTriplett-Sensibilisators) die photochemische[2+2]Cycloaddition bzw. CC-Verknüpfung unterdrücken. Dabeiverläuft selektiv eine cis/trans-Isomerisierung, die füroptische Schaltung genutzt werden könnte.Mit Triplett-Sensibilisatoren wie Diacetyl oder Acetonkonnten auch Wirt-Gast-Systeme mit stilbenoiden Dendrimerengebildet werden. Das zeigt die Möglichkeit der Einlagerungvon Gastmolekülen in freie Kavitäten der Dendrimere.Die Synthese der chalkonoiden Sternverbindungen gelingt übereine dreifache Aldolkondensation des 1,3,5-Triacetylbenzolsmit unsubstituierten oder 3,4,5-trialkoxysubstituiertenBenzaldehyden. Mit einer geeigneten Verzweigungseinheitwurden auch Armbauteile zur Generationenerweiterungsynthetisiert.Die photochemischen Eigenschaften der chalkonoidenSternverbindungen in Lösung und im Festzustand wurdenstudiert und die entstandenen Produkte charakterisiert. BeiBelichtung im Festzustand läuft bei topochemischer Kontrolleeine Photodimerisierung unter Bildung eines Cyclobutanringsdurch Cycloaddition olefinischer Doppelbindungen ab, wobeiein Kopf-Schwanz-anti-Dimer erhalten wird. BeiPhotodimerisierung in Lösung entsteht einKopf-Kopf-anti-Dimer als Hauptprodukt. Das kann zur Syntheseder sonst schwer zugänglichen [4.4.4](1,3,5)Cyclophanegenutzt werden.

In this thesis, we have presented the preparation of highly crosslinked spherical photoreactive colloidal particles of radius about 10 nm based on the monomer trimethoxysilane. These particles are labeled chemically with two different dye systems (coumarin, cinnamate) which are known to show reversible photodimerization. By analyzing the change in particle size upon UV irradiation with dynamic light scattering, we could demonstrate that the partially reversible photoreaction in principle can be utilized to control increase and decrease of colloidal clusters. Here, selection of the appropriate wavelengths during the irradiation employing suitable optical filters proved to be very important. Next, we showed how photocrosslinking of our nanoparticles within the micrometer-sized thin oil shell of water-oil-water emulsion droplets leads to a new species of optically addressable microcontainers. The inner water droplet of these emulsions may contain drugs, dyes or other water-soluble components, leading to filled containers. Thickness, mechanical stability and light resistance of the container walls can be controlled in a simple way by the amount and adjustable photoreactivity (= No. of labels/particle) of the nanoparticles. Importantly, the chemical bonds between the nanoparticles constituting the microcapsule shell can be cleaved photochemically by irradiation with uv light. An additional major advantage is that filling our microcapsules with water-soluble substrate molecules is extremely simple using a solution of the guest molecules as inner water phase of the W/O/W-emulsion. This optically controlled destruction of our microcontainers thus opens up a pathway to controlled release of the enclosed components as illustrated by the example of enclosed cyclodextrin molecules.

„Photovernetzbare flüssigkristalline Polymere unterschiedlicher Kettentopologien“, Patrick Beyer, Mainz 2007 Zusammenfassung In der vorliegenden Arbeit wurde die Synthese und Charakterisierung flüssigkristalliner Elastomere unterschiedlicher Polymertopologien vorgestellt. Dabei wurden Systeme synthetisiert, bei denen die mesogenen Einheiten entweder als Seitengruppen an ein Polymerrückgrat angebunden (Seitenkettenelastomere) oder direkt in die Polymerkette integriert (Hauptkettenelastomere) sind (siehe Abbildung). Bezüglich der Seitenkettensysteme konnten erstmals photovernetzbare smektische Seitenkettenpolymere, in denen aufgrund der Anknüpfung eines photoisomerisierbaren Azobenzols eine Photo- modulation der ferroelektrischen Eigenschaften möglich ist, dargestellt werden. Homöotrop orientierte freistehende Filme dieser Materialien konnten durch Spincoaten dargestellt und unter Ausnutzung des Dichroismus der Azobenzole durch geeignete Wahl der Bestrahlungsgeometrie photovernetzt werden. Aufbauend auf diesen Untersuchungen wurde anhand eines nicht vernetzbaren Modellsystems im Detail der Einfluss der trans-cis Isomerisierung des Azobenzols auf die ferroelektrischen Parameter untersucht. Durch zeitaufgelöste Messungen der Absorption der Azobenzole, der spontanen Polarisation und des Direktorneigungswinkels und Auswertung der kinetischen Prozesse konnte eine lineare Abhängigkeit der ferroelektrischen Eigenschaften vom Grad der Isomerisierungsreaktion festgestellt werden. Durch Vergleich dieser in der flüssigkristallinen Phase erhaltenen Ergebnisse mit der Kinetik der thermischen Reisomerisierung in Lösung (Toluol) konnte ferner eine deutliche Reduzierung der Relaxationszeiten in der anisotropen flüssigkristallinen Umgebung festgestellt und auf eine Absenkung der Aktivierungsenergie zurückgeführt werden. Makroskopische Formänderungen der Seitenkettenelastomere am Phasenübergang von der flüssigkristallinen in die isotrope Phase konnten jedoch nicht festgestellt werden. Aus diesem Grund wurden neue Synthesestrategien für die Darstellung von Hauptkettenelastomeren entwickelt, die sich aufgrund der direkten Kopplung von flüssigkristallinem Ordnungsgrad und Polymerkettenkonformation besser für die Herstellung thermischer Aktuatoren eignen. Auf Basis flüssigkristalliner Polymalonate konnten dabei lateral funktionalisierte smektische Hauptkettenpolymere synthetisiert werden, welche erstmals die Darstellung von LC-Hauptkettenelastomeren durch Photovernetzung in der flüssigkristallinen Phase erlauben. Durch laterale Bromierung konnte in diesen Systemen die Kristallisationstendenz der verwendeten Biphenyleinheiten unterdrückt werden. Bezüglich der Photovernetzung konnten zwei neue Synthesemethoden entwickelt werden, bei denen der Vernetzungsschritt entweder durch radikalische Polymerisation lateral angebundener Acrylatgruppen oder durch photoaktive Benzophenongruppen erfolgte. Basierend auf den Benzophenon funktionalisierten Systemen konnte ein neuartiges Verfahren zur Darstellung makroskopisch orientierter Hauptkettenelastomere durch Photovernetzung entwickelt werden. Die Elastomerproben, deren Ordnungsgrad durch Röntgenuntersuchungen ermittelt werden konnte, zeigen am Phasenübergang von der flüssigkristallinen in die isotrope Phase eine reversible Formänderung von 40%. Im Gegensatz zu anderen bekannten smektischen Systemen konnten die in dieser Arbeit vorgestellten Elastomere ohne Zerstörung der Phase bis zu 60% entlang der smektischen Schichtnormalen gestreckt werden, was im Kontext einer geringen Korrelation der smektischen Schichten in Hauptkettenelastomeren diskutiert wurde.

Translocation of mitochondrial precursor proteins across the mitochondrial outer membrane is facilitated by the translocase of the outer membrane (TOM) complex. By using site-specific photocrosslinking, we have mapped interactions between TOM proteins and a mitochondrial precursor protein arrested at two distinct stages, stage A (accumulated at 0°C) and stage B (accumulated at 30°C), in the translocation across the outer membrane at high resolution not achieved previously. Although the stage A and stage B intermediates were assigned previously to the forms bound to the cis site and the trans site of the TOM complex, respectively, the results of crosslinking indicate that the presequence of the intermediates at both stage A and stage B is already on the trans side of the outer membrane. The mature domain is unfolded and bound to Tom40 at stage B whereas it remains folded at stage A. After dissociation from the TOM complex, translocation of the stage B intermediate, but not of the stage A intermediate, across the inner membrane was promoted by the intermembrane-space domain of Tom22. We propose a new model for protein translocation across the outer membrane, where translocation of the presequence and unfolding of the mature domain are not necessarily coupled.

HIV-1 integrase is essential for viral replication and can be inhibited by antiviral nucleotides. Photoaffinity labeling with the 3′-azido-3′-deoxythymidine (AZT) analog 3′,5-diazido-2′,3′-dideoxyuridine 5′-monophosphate (5N3-AZTMP) and proteolytic mapping identified the amino acid 153–167 region of integrase as the site of photocrosslinking. Docking of 5N3-AZTMP revealed the possibility for strong hydrogen bonds between the inhibitor and lysines 156, 159, and 160 of the enzyme. Mutation of these residues reduced photocrosslinking selectively. This report elucidates the binding site of a nucleotide inhibitor of HIV-1 integrase, and possibly a component of the enzyme polynucleotide binding site.

By using site-specific protein-DNA photocrosslinking, we define the positions of TATA-binding protein, transcription factor IIB, transcription factor IIF, and subunits of RNA polymerase II (RNAPII) relative to promoter DNA within the human transcription preinitiation complex. The results indicate that the interface between the largest and second-largest subunits of RNAPII forms an extended, ≈240 Å channel that interacts with promoter DNA both upstream and downstream of the transcription start. By using electron microscopy, we show that RNAPII compacts promoter DNA by the equivalent of ≈50 bp. Together with the published structure of RNAPII, the results indicate that RNAPII wraps DNA around its surface and suggest a specific model for the trajectory of the wrapped DNA.

The protein component of ribonuclease P (RNase P) binds to the RNA subunit, forming a functional ribonucleoprotein complex in vivo and enhancing the affinity of the precursor tRNA (pre-tRNA) substrate. Photocrosslinking experiments with pre-tRNA bound to RNase P reconstituted with the protein component of Bacillus subtilis ribonuclease P (P protein) site specifically modified with a crosslinking reagent indicate that: (i) the central cleft of P protein directly interacts with the single-stranded 5′ leader sequence of pre-tRNA, and (ii) the orientation and register of the pre-tRNA leader sequence in the central cleft places the protein component in close proximity to the active site. This unique mode of interaction suggests that the catalytic active site in RNase P occurs near the interface of RNA and protein. In contrast to other ribonucleoprotein complexes where the protein mainly stabilizes the active tertiary fold of the RNA, a critical function of the protein component of RNase P is to alter substrate specificity and enhance catalytic efficiency.

We have used an in vitro selection procedure called crosslinking SELEX (SELEX = systematic evolution of ligands by exponential enrichment) to identify RNA sequences that bind with high affinity and crosslink to the Rev protein from human immunodeficiency virus type 1 (HIV-1). A randomized RNA library substituted with the photoreactive chromophore 5-iodouracil was irradiated with monochromatic UV light in the presence of Rev. Those sequences with the ability to photocrosslink to Rev were partitioned from the rest of the RNA pool, amplified, and used for the next round of selection. Rounds of photocrosslinking selection were alternated with rounds of selection for RNA sequences with high affinity to Rev. This iterative, dual-selection method yielded RNA molecules with subnanomolar dissociation constants and high efficiency photocrosslinking to Rev. Some of the RNA molecules isolated by this procedure form a stable complex with Rev that is resistant to denaturing gel electrophoresis in the absence of UV irradiation. In vitro selection of nucleic acids by using modified nucleotides allows the isolation of nucleic acid molecules with potentially limitless chemical capacities to covalently attack a target molecule.

The effects of NusA on the RNA polymerase contacts made by nucleotides at internal positions in the nascent RNA in Escherichia coli transcription complexes were analyzed by using the photocrosslinking nucleotide analog 5-[(4-azidophenacyl) thio]-UMP. It was placed at nucleotides between +6 and +15 in RNA transcribed from the phage lambda PR' promoter. Crosslinks of analog in these positions in RNAs which contained either 15, 28, 29, or 49 nt were examined. Contacts between the nascent RNA and proteins in the transcription complex were analyzed as the RNA was elongated, by placing the crosslinker nearest the 5' end of the RNA 10, 23, 24, or 44 nt away from the 3' end. The beta or beta' subunit of polymerase, and NusA when added, were contacted by RNA from 15 to 49 nt long. When the upstream crosslinker was 24 nt from the 3" end of the RNA (29-nt RNA), alpha was also contacted in the absence of NusA. The addition of NusA prevented RNA crosslinking to alpha. When the crosslinker was 44 nt from the 3' end (49-nt RNA), alpha crosslinks were still observed, but crosslinks to beta or beta' and NusA were greatly diminished. RNA crosslinking to alpha, and loss of this crosslink when NusA was added, was observed in the presence of NusB, NusE, and NusG and when transcription was carried out in the presence of an E. coli S100 cell extract. Peptide mapping localized the RNA interactions to the C-terminal domain of alpha.
