TRFLP (terminal restriction fragment length polymorphism) was used to assess whether management practices that improved disease suppression and/or yield in a 4-year ginger field trial were related to changes in soil microbial community structure. Bacterial and fungal community profiles were defined by presence and abundance of terminal restriction fragments (TRFs), where each TRF represents one or more species. Results indicated inclusion of an organic amendment and minimum tillage increased the relative diversity of dominant fungal populations in a system dependant way. Inclusion of an organic amendment increased bacterial species richness in the pasture treatment. Redundancy analysis showed shifts in microbial community structure associated with different management practices and treatments grouped according to TRF abundance in relation to yield and disease incidence. ANOVA also indicated the abundance of certain TRFs was significantly affected by farming system management practices, and a number of these TRFs were also correlated with yield or disease suppression. Further analyses are required to determine whether identified TRFs can be used as general or soil-type specific bio-indicators of productivity (increased and decreased) and Pythium myriotylum suppressiveness.

Stable carbon isotope ratios of peats dated (by C-14) back to 40 kyr BP from the montane region (> 1800 m asl) of the Nilgiris, southern India, reflect changes in the relative proportions of C3 and C4 plant types, which are influenced by soil moisture (and hence monsoonal precipitation), From prior to 40 kyr BP until 28 kyr BP, a general decline in delta(13)C values from about - 14 per mil to - 19 per mil suggests increased dominance of C3 plants concurrent with increasingly moist conditions, During 28-18 kyr BP there seems relatively little change with delta(13) C of - 19 to - 18 per mil, At about 16 kyr BP a sharp reversal in delta(13)C to a peak of - 14.7 per mil indicates a clear predominance of C4 vegetation associated with arid conditions, possibly during or just after the Last Glacial Maximum, A moist phase at about 9 kyr BP (the Holocene Optimum) with dominance of C3 vegetation type is observed, while arid conditions are re-established during 5-2 kyr BP with an overall dominance of C4 vegetation, New data do not support the occurrence of a moist phase coinciding with the Mediaeval Warm Period (at 0.6 kyr BP) as suggested earlier, Overall, the climate and vegetation in the high altitude regions of the southern Indian tropics seem to have responded to past global climatic changes, and this is consistent with other evidences from India and other tropical regions.

The interdependence of the concept of allostery and enzymatic catalysis, and they being guided by conformational mobility is gaining increased prominence. However, to gain a molecular level understanding of llostery and hence of enzymatic catalysis, it is of utter importance that the networks of amino acids participating in allostery be deciphered. Our lab has been exploring the methods of network analysis combined with molecular dynamics simulations to understand allostery at molecular level. Earlier we had outlined methods to obtain communication paths and then to map the rigid/flexible regions of proteins through network parameters like the shortest correlated paths, cliques, and communities. In this article, we advance the methodology to estimate the conformational populations in terms of cliques/communities formed by interactions including the side-chains and then to compute the ligand-induced population shift. Finally, we obtain the free-energy landscape of the protein in equilibrium, characterizing the free-energy minima accessed by the protein complexes. We have chosen human tryptophanyl-tRNA synthetase (hTrpRS), a protein esponsible for charging tryptophan to its cognate tRNA during protein biosynthesis for this investigation. This is a multidomain protein exhibiting excellent allosteric communication. Our approach has provided valuable structural as well as functional insights into the protein. The methodology adopted here is highly generalized to illuminate the linkage between protein structure networks and conformational mobility involved in the allosteric mechanism in any protein with known structure.

Dimeric banana lectin and calsepa, tetrameric artocarpin and octameric heltuba are mannose-specific beta-prism I fold lectins of nearly the same tertiary structure. MD simulations on individual subunits and the oligomers provide insights into the changes in the structure brought about in the protomers on oligomerization, including swapping of the N-terminal stretch in one instance. The regions that undergo changes also tend to exhibit dynamic flexibility during MD simulations. The internal symmetries of individual oligomers are substantially retained during the calculations. Energy minimization and simulations were also carried out on models using all possible oligomers by employing the four different protomers. The unique dimerization pattern observed in calsepa could be traced to unique substitutions in a peptide stretch involved in dimerization. The impossibility of a specific mode of oligomerization involving a particular protomer is often expressed in terms of unacceptable steric contacts or dissociation of the oligomer during simulations. The calculations also led to a rationale for the observation of a heltuba tetramer in solution although the lectin exists as an octamer in the crystal, in addition to providing insights into relations among evolution, oligomerization and ligand binding.

Dilute magnetic semiconducting Zn1-xCrxS (x = 0.00, 0.01, 0.03, 0.05, 0.07) nanoparticles were synthesized by the co-precipitation technique using thioglycerol as the capping agent. Powder X-ray diffraction studies showed that Zn1-xCrxS nanoparticles exhibit zinc blende structure with no secondary phase, indicating that Cr ions are substituted at the Zn sites. Photoluminescence and Raman studies show the incorporation of Cr in ZnS nanoparticles. X-ray absorption studies depict that the valence of Zn remains unchanged and maintained in the divalent state, upon doping with Cr. The M-H curves at room temperature indicate the presence of weak ferromagnetism at room temperature due to structural defects. The increase in ferromagnetism with increasing Cr content up to 3%, demonstrates the possibility of tailoring the weak ferromagnetism in ZnS by appropriate Cr doping. (C) 2015 Elsevier Ltd. The electronic structure of the (La0.8Sr0.2)(0.98)Mn1-xCrxO3 model series (x = 0, 0.05, or 0.1) was measured using soft X-ray synchrotron radiation at room and elevated temperature. O K-edge near-edge X-ray absorption fine structure (NEXAFS) spectra showed that low-level chromium substitution of (La, Sr)MnO3 resulted in lowered hybridisation between O 2p orbitals and M 3d and M 4sp valance orbitals. Mn L-3-edge resonant photoemission spectroscopy measurements indicated lowered Mn 3d-O 2p hybridisation with chromium substitution. Deconvolution of O K-edge NEXAFS spectra took into account the effects of exchange and crystal field splitting and included a novel approach whereby the pre-peak region was described using the nominally filled t(2g) up arrow state. 10% chromium substitution resulted in a 0.17 eV lowering in the energy of the t(2g) up arrow state, which appears to provide an explanation for the 0.15 eV rise in activation energy for the oxygen reduction reaction, while decreased overlap between hybrid O 2p-Mn 3d states was in qualitative agreement with lowered electronic conductivity. An orbital-level understanding of the thermodynamically predicted solid oxide fuel cell cathode poisoning mechanism involving low-level chromium substitution on the B-site of (La, Sr)MnO3 is presented. ENGLISH: Morphometric studies by Godsil (1948), Godsil and Greenhood (1951), Royce (1953) and Schaefer (1952, 1955) have indicated that the yellowfin tuna of the Eastern Pacific are distinct from those of the Central Pacific. Tagging of yellowfin tuna by the California Department of Fish and Game, and by the Inter-American Tropical Tuna Commission in the Eastern Pacific, and by the Pacific Oceanic Fishery Investigations in the Central Pacific, have not yet revealed any migrations between these areas. Shimada and Schaefer (1956) have compared changes in population abundance and fishing intensity, considering the population in the Eastern Pacific as a separate entity. They conclude " ... the amount of fishing has had a real effect upon the stock of Eastern Pacific yellowfin tuna, taken in the aggregate, over the period studied. The evidence suggests also that for this species the intensity of fishing in some recent years has reached and might have even exceeded the level corresponding to the maximum equilibrium yield." Tagging experiments by the California Department of Fish and Game and by the Inter-American Tropical Tuna Commission have yielded returns in the order of one to five percent (Roedel 1954, and unpublished data of both agencies), a level much lower than that at which fishing intensity would be expected to noticeably affect the population size. These results are probably a reflection of the inadequacies of the present tagging methods, but they could lend doubt to the conclusions of Shimada and Schaefer. It is desirable, therefore, to examine other, independent, evidence as to the effects of fishing on the population. At the high levels of fishing intensity suggested by Shimada and Schaefer, in addition to changes in quantity, measurable changes would be expected to have occurred in the quality of the yellowfin tuna stocks, because the average age and size of the fish would have been reduced by the high mortality rates accompanying high fishing intensities. A continuing regular program of sampling catches and determining their length composition, to assess changes in the size composition of the stocks, was initiated by the Commission in 1954 but direct measurements are not available for the earlier, more dynamic period of growth of the fishery. Consequently, other, more general indications of possible changes in the size composition were sought. SPANISH: Los estudios morfométricos efectudos por Godsil (1948), Godsil y Greenhood (1951), Royce (1953) y Schaefer (1952, 1955), han demostrado que el atún aleta amarilla del Pacífico Oriental es distinto del que habita el PacÍfico Central. Los experimentos del Departamento de Pesca y Caza de California y de la Comisión Interamericana del Atún Tropical en el Pacífico Oriental, así como los de las Investigaciones Pesqueras del Océano Pacífico en el Pacífico Central,consistentes en la marcación de atunes aleta amarilla, aún no han puesto de manifiesto movimientos migratorios entre dichas áreas. Shimada y Schaefer (1956) han hecho estudios comparativos sobre la abundancia de la población y la intensidad de la pesca, considerando a la población del Pacífico Oriental como una entidad separada. Su conclusión es que " ... la intensidad de la pesca ha tenido un definido efecto sobre la población del atún aleta amarilla del Pacífico Oriental, tomada en conjunto, a lo largo del período estudiado. La evidencia de que se dispone sugiere así mismo que, por lo que hace a esta especie, la intensidad de la pesca en los últimos años ha alcanzado y quizás aún sobrepasado el nivel correspondiente a la máxima pesca de equilibrio". Los experimentos de mar•cación del Departamento de Pesca y Caza de California y de la Comisión Interamericana del Atún Tropical han producido recuperaciones ,entre el uno y el cinco por ciento (Roedel 1954 y datos inéditos de ambos organismos), lo que constituye un nivel mucho más bajo de aquél en que la intensidad de la pesca podría considerarse que afectaría notablemente el tamaño de la población. Estos resultados reflejan probablemente lo inadecuados que son aún los métodos de marcación, pero ellos podrían, quizá, poner en tela de juicio las conclusiones de Shimada y Schaefer. Por lo tanto,es deseable examinar otras fuentes de evidencia independientes, relacionadas con el efecto que la pesca tiene sobre la población. En efecto, si los altos índices de pesca sugeridos por Shimada y Schaefer son correctos, es de esperar que, además de los cambios en la magnitud de la población, se hayan producido otros, concomitantes y sensibles, en la calidad de los stocks de atún aleta amarilla, puesto que tanto el promedio de edad como el de tamaño de los individuos habrían disminuído debido a las elevadas tasas de mortalidad inherentes a las altas intensidades de pesca. En 1954 la Comisión inició un programa ininterrumpido para tomar muestras y determinar en ellas las frecuencias de tallas y evaluar de este modo los cambios correlativos que tuvieran lugar en los stocks pero, infortunadamente, este sistema de evaluación directa no fué practicado en el período anterior, que fué precisamente el de rápida expansión de la pesquería. En tal virtud, hubo de ser necesario buscar indicios más generales referentes a los cambios posibles en la composición de tamaños. (PDF contains 20 pages.)

The eastern Bering Sea is a major marine ecosystem containing some of the largest populations of groundfish, crabs, birds, and marine mammals in the world. Commercial catches of groundfish in this region have averaged about 1.6 million tons (t) annually in 1970-86. This report describes the species and relative importance of species in the eastern Bering Sea groundfish complex, the environment in which they live, and the history of the fisheries and management during the years 1954 - 1985. Historical changes in abundance and the condition of the principal species at the end of this first 30 years of exploitation are also examined. Results suggest that the biomass of the groundfish complex is characterized by variability rather than stability. The most reliable data (1979 to 1985) suggests that the biomass of the complex fluctuated between 11.8 and 15.7 million t. Even greater variability is suggested by the less reliable data from earlier years. Because of its dominance in the complex and wide fluctuations in abundance, walleye pollock (Theragra chalcogramma) is primarily responsible for the major variations in abundance of the complex. After 30 years of exploitation, the complex was generally in excellent condition. (PDF file contains 100 pages.)

Penaeus monodon juveniles were reared on semipurified diets containing various carbohydrates (maltose, sucrose, dextrin, molasses, cassava starch, corn starch or sago palm starch). Significant differences were observed between the type as well as the level of carbohydrate in the diet on the survival of the juveniles. Results indicate that there does not seem to be any correlation between survival and the complexity of the carbohydrates.

The community structure of zooplankton was studied in a eutrophic, fishless Japanese pond. The ecosystem was dominated by a dinoflagellate, Ceratium hirundinella, two filter-feeding cladocerans, Daphnia rosea and Ceriodaphnia reticulata, and an invertebrate predator, the dipteran Chaoborus flavicans. The midsummer zooplankton community showed a large change in species composition (the Daphnia population crashed) when a heavy Ceratium bloom occurred. It is shown that (i) the rapid density decline of D.rosea in mid-May was mainly caused by a shortage of edible phytoplankton, which was facilitated by the rapid increase in C.hirundinella abundance; (ii) the low density of D.rosea in June-July was considered to be mainly caused by the blooming of Ceratium hirundinella (which may inhibit the feeding process of D.rosea), while predation by C.flavicans larvae, the changing temperature, the interspecific competition and the scarcity of edible algae were not judged to be important; (iii) the high summer biomass of the planktonic C.flavicans larvae was maintained by the bloom of C.hirundinella, because >90% of the crop contents of C.flavicans larvae were C.hirundinella during this period. The present study indicates that the large-sized cells or colonies of phytoplankton are not only inedible by most cladocerans, but the selective effect of the blooming of these algae can also influence the composition and dominance of the zooplankton community, especially for the filter-feeding Cladocera, in a similar way as the selective predation by planktivorous fish. The large-sized phytoplankton can also be an important alternative food for ominivorous invertebrate predators such as Chaoborus larvae, and thus may affect the interactions between these predators and their zooplanktonic prey. In this way, such phytoplankton may play a very important role in regulating the dynamics of the aquatic food web, and become a driving force in shaping the community structure of zooplankton.

Crack-free In0.08Al0.25Ga0.67N quaternary films, with and without thick (> 1.5 mum) high-temperature-GaN (HTGaN) interlayer, have been grown on Si(1 1 1) substrates by a low-pressure metalorganic chemical vapor deposition (MOCVD) system. Mole fractions of In and Al in quaternary alloy layers are determined by Energy dispersive spectroscopy (EDS) and Rutherford backscattering spectrometry (RBS), which are recorded as similar to8% and similar to25-27%, respectively. High-resolution X-ray diffraction (HRXRD) and room temperature photoluminescence (RT-PL) results evidence the film's single crystal structure and the existence of local In- and/or Al-rich regions. Compared with GaN film grwon on Si(1 1 1) substrate, no crack is observed in the quaternary ones. Two explanations are proposed. First, mismatch-induced strain is relaxed significantly due to gradual changes of In concentration. Second, the weak In-N bond is likely to break when the sample is cooled down to the room temperature, which is expected to favor the releasing of thermal stress. (C) 2004 Elsevier B.V. The band structure of the Zn1-xCdxSySe1-y quaternary alloy is calculated using the empirical pseudopotential method and the virtual crystal approximation. The alloy is found to be a direct-gap semiconductor for all x and y composition. Polynomial approximation is obtained for the energy gap as a function of the composition x and y. Electron and hole effective masses are also calculated along various symmetry axes for different compositions and the results agree fairly well with available experimental values.

Self-organized InAs quantum; dots sheets are grown on GaAs(100) substrate and tapped by 80nm GaAs layer with molecular beam epitaxy. Samples were annealed and characterized with Raman spectra, transmission electron microscopy (TEM) and photolumincscence (PL). The Raman spectra indicates arsenic clusters in the GaAs capping layer. The TEM analysis revealed the relaxation of strain in some InAs islands with the introduction of the network of 90 dislocations. In addition, the structural changes also lead to the changes of the PL spectra from me InAs islands. Their correlation was discussed, Our results suggest:est that annealing may be used to intentionally modify me properties of self-organized InAs islands on GaAs.
