This review examines the potential of anions, in particular sulfate, to template the formation of complex molecular architectures. Until recently, sulfate has been largely overlooked in this area and the examples described herein demonstrate this anion’s versatility in templating the formation of a diverse range of molecular systems including macrocycles, helixes, molecular capsules, interpenetrated and interlocked assemblies such as catenanes. In addition sulfate has been shown to template the formation of interpenetrated structures on a range of solid surfaces including gold, polystyrene beads and silicate nanoparticles, highlighting the potential of this anion in the fabrication of functional sensory devices exhibiting highly selective binding behaviour.

Inspired by the interesting photo- and electrochemical properties observed in bipyridinium and porphyrin containing interlocked catenanes, herein we describe new approaches towards the synthesis of related rotaxanes. Previous efforts in this domain had been hampered by the limited range of chemical reactions that are compatible with these motifs, however the use of a “click” methodology, together with a better understanding of the size of these strapped porphyrin macrocycles, resulted in the synthesis of a bipyridinium porphyrin [2]rotaxane in modest yields. X-ray crystallography of the zinc metalloporphyrin macrocycle used in this study revealed that in the solid state, these strapped porphyrins adopt a 1-dimensional coordination polymer, in which an oxygen atom in the strap of one macrocycle is coordinated to the zinc metal center in an adjacent porphyrin ring

Mechanically interlocked molecules, such as catenanes and rotaxanes, are fascinating due to their unique sensing and catalytic properties and their potential to act as molecular motors or switches. Traditionally their synthesis has been laborious and expensive, however this research project endeavoured to overcome this challenge by exploring novel ways of preparing mechanically interlocked molecules both in solution and on surfaces. A series of disulfide-linked macrocycles, [2]catenanes and [2]rotaxanes were synthesised in solution using reversible dynamic covalent chemistry. Subsequently, the interlocked architectures were adapted into solid-tethered systems via attachment to swelling polystyrene resins.

A aplicação de simulações de mecânica e dinâmica molecular ao estudo de sistemas supramoleculares tem adquirido, ao longo dos últimos anos, enorme relevância. A sua utilização não só tem levado a uma melhor compreensão dos mecanismos de formação desses mesmos sistemas, como também tem fornecido um meio para o desenvolvimento de novas arquitecturas supramoleculares. Nesta tese são descritos os trabalhos de mecânica e dinâmica molecular desenvolvidos no âmbito do estudo de associações supramoleculares entre aniões e receptores sintéticos do tipo [2]catenano, [2]rotaxano e pseudorotaxano. São ainda estudados complexos supramoleculares envolvendo receptores heteroditópicos do tipo calix[4]diquinona e pares iónicos formados por aniões halogeneto e catiões alcalinos e amónio. Os estudos aqui apresentados assentam essencialmente em duas vertentes: no estudo das propriedades dinâmicas em solução dos vários complexos supramoleculares considerados e no cálculo das energias livres de Gibbs de associação relativas dos vários iões aos receptores sintéticos. As metodologias utilizadas passaram por dinâmica molecular convencional e REMD (Replica Exchange Molecular Dynamics), para o estudo das propriedades em solução, e por cálculos de integração termodinâmica e MMPBSA (Molecular Mechanics – Poisson Boltzmann Surface Area), para a computação das energias livres de associação relativas. Os resultados obtidos, além de terem permitido uma visão mais detalhada dos mecanismos envolvidos no reconhecimento e associação dos vários receptores aos aniões e pares iónicos abordados, encontram-se, globalmente, de acordo com os análogos determinados experimentalmente, validando assim as metodologias empregadas. Em jeito de conclusão, investigou-se ainda a capacidade de um dos receptores heteroditópicos estudados para assistir favoravelmente na migração do par iónico KCl através da interface água-clorofórmio. Para tal, foram utilizadas simulações SMD (Steered Molecular Dynamics) para a computação do perfil de energia livre de Gibbs associada à migração do par iónico através da interface.

The emergence of the mechanical bond during the past 25 years is giving chemistry a fillip in more ways than one. While its arrival on the scene is already impacting materials science and molecular nanotechnology, it is providing a new lease of life to chemical synthesis where mechanical bond formation Occurs as a consequence of the all-important templation Orchestrated by molecular recognition and self-assembly. The way in which covalent bond formation activates noncovalent bonding interactions, switching on molecular recognition that leads to self-assembly, and the template-directed synthesis of mechanically interlocked molecules-of which the so-called catenanes and rotaxanes may be regarded as the prototypes-has introduced a level of integration into chemical synthesis that has not previously been attained jointly at the supramolecular and molecular levels. The challenge now is to carry this I vel of integration during molecular synthesis beyond relatively small molecules into the realms of precisely functionalized extended molecular Structures and superstructures that perform functions in a collective manner as the key sources of instruction, activation, and performance in multi-component integrated Circuits and devices. These forays into organic chemistry by a scientific nomad are traced through thick and thin from the Athens of the North to the Windy City by Lake Michigan with interludes on the edge of the Canadian Shield beside Lake Ontario, in the Socialist Republic of South Yorkshire, on the Plains of Cheshire beside the Wirral, in the Midlands in the Heartland of Albion, and in the City of Angels beside the Peaceful Sea. We have elaborated a multistep strategy to synthesize ABAB-type tetraureas. There are overall nine steps but they involve very simple chemistry. The sequence starts with a 1,3-dialkylation and this is the step in which a difference between distal phenolic units is introduced. The selective ipso-nitration in the next step is based on the difference in reactivity between free phenolic units and alkylated ones. The direct reaction of tetraamino calixarene with tolylisocyanate appears not to be an appropriate method to synthesize 1,3-ditolylurea calixarenes but can be used to get tetraureas of ABBB- and AABB-types in two steps with yields of about 60%. A complete regioselective dimerization was obtained with mono-loop derivatives in which two adjacent urea residues are covalently connected. As predicted/expected the loop prevents the formation of one regioisomer, and only the dimer in which the open-chain residue slips through the loop is formed. To synthesize mono-loop tetraureas 1,2-diBoc protected tetraamino calixarene was acylated with activated di-urethanes under high dilution conditions. Di-loop compounds were synthesized by two different ways. In the reaction of tetraamine and di-urethanes the yield is about 30-40%. The second method is based on the metathesis reaction within a suitable heterodimer. For this strategy, tetraurea derivatives with residues which have terminal double bonds were prepared. The exclusive formation of the heterodimer with tetratosylurea as template is the key point in this strategy. Metathesis followed by hydrogenation give exceptionally good yields (> 80%) of the loop compounds. All the NMR data for di-loop compounds confirm that the loops prevent the interaction of the urea residues which are connected and thus, as expected, the di-loop derivatives do not form homodimers. The heterodimer between di-loop compounds and tetratolylurea (open-chain tetraureas) was the only species observed for a 1:1 mixture in benzene or chloroform. The rational synthesis of bis-[2]catenanes was a consequence of the selective formation of one regioisomer of mono-loop derivatives and the exclusive formation of heterodimers by di-loop derivatives. The formation of interlocking-ring in the synthesis of bis-[2]catenanes is an additional evidence that one open-chain residue slips through the loop in mono- or di-loop derivatives. Exceptionally good yields in the synthesis of bis-[2]catenanes are due to the high preorganization in the dimer which undergoes the metathesis. This preorganization decreases the number of the wrong connections and favors the new connections to be formed. Although the procedure for working up the reaction mixture should be still improved, these results are promising. A C2-symmetrical bis-[2]catenane was successfully resolved by column chromatography using a chiral stationary phase. Thus it should be possible to separate a larger amount to obtain pure enantiomers for further studies.

Most of current ultra-miniaturized devices are obtained by the top-down approach, in which nanoscale components are fabricated by cutting down larger precursors. Since this physical-engineering method is reaching its limits, especially for components below 30 nm in size, alternative strategies are necessary. Of particular appeal to chemists is the supramolecular bottom-up approach to nanotechnology, a methodology that utilizes the principles of molecular recognition to build materials and devices from molecular components. The subject of this thesis is the photophysical and electrochemical investigation of nanodevices obtained harnessing the principles of supramolecular chemistry. These systems operate in solution-based environments and are investigated at the ensemble level. The majority of the chemical systems discussed here are based on pseudorotaxanes and catenanes. Such supramolecular systems represent prototypes of molecular machines since they are capable of performing simple controlled mechanical movements. Their properties and operation are strictly related to the supramolecular interactions between molecular components (generally photoactive or electroactive molecules) and to the possibility of modulating such interactions by means of external stimuli. The main issues addressed throughout the thesis are: (i) the analysis of the factors that can affect the architecture and perturb the stability of supramolecular systems; (ii) the possibility of controlling the direction of supramolecular motions exploiting the molecular information content; (iii) the development of switchable supramolecular polymers starting from simple host-guest complexes; (iv) the capability of some molecular machines to process information at molecular level, thus behaving as logic devices; (v) the behaviour of molecular machine components in a biological-type environment; (vi) the study of chemically functionalized metal nanoparticles by second harmonic generation spectroscopy.

Supramolecular chemistry is a multidisciplinary field which impinges on other disciplines, focusing on the systems made up of a discrete number of assembled molecular subunits. The forces responsible for the spatial organization are intermolecular reversible interactions. The supramolecular architectures I was interested in are Rotaxanes, mechanically-interlocked architectures consisting of a "dumbbell shaped molecule", threaded through a "macrocycle" where the stoppers at the end of the dumbbell prevent disassociation of components and catenanes, two or more interlocked macrocycles which cannot be separated without breaking the covalent bonds. The aim is to introduce one or more paramagnetic units to use the ESR spectroscopy to investigate complexation properties of these systems cause this technique works in the same time scale of supramolecular assemblies. Chapter 1 underlines the main concepts upon which supramolecular chemistry is based, clarifying the nature of supramolecular interactions and the principles of host-guest chemistry. In chapter 2 it is pointed out the use of ESR spectroscopy to investigate the properties of organic non-covalent assemblies in liquid solution by spin labels and spin probes. The chapter 3 deals with the synthesis of a new class of p-electron-deficient tetracationic cyclophane ring, carrying one or two paramagnetic side-arms based on 2,2,6,6-tetramethylpiperidine-N-oxyl (TEMPO) moiety. In the chapter 4, the Huisgen 1,3-dipolar cycloaddition is exploited to synthesize rotaxanes having paramagnetic cyclodextrins as wheels. In the chapter 5, the catalysis of Huisgen’s cycloaddition by CB[6] is exploited to synthesize paramagnetic CB[6]-based [3]-rotaxanes. In the chapter 6 I reported the first preliminary studies of Actinoid series as a new class of templates in catenanes’ synthesis. Being f-block elements, so having the property of expanding the valence state, they constitute promising candidates as chemical templates offering the possibility to create a complex with coordination number beyond 6.

Im Rahmen der Dissertation zum Thema „Synthese eines 67-gliedrigen [2]Catenans und seines Konstitutionsisomeren als Bausteine für Polymere“ ist die Darstellung eines neuen, funktionalisierten [2]Catenans mit 67-gliedrigen Ringen gelungen. Zum Aufbau der Catenanuntereinheiten wurde die Synthese einer langen Kette entwickelt, die zu einem 67-gliedrigen Makrozyklus führte. Die im Catenan eingebauten Ester-Funktionalitäten konnten in die Säure überführt werden, die entweder direkt oder auch nach einer nochmaligen Derivatisierung in einer Polymerisationsreaktion eingesetzt werden könnte. Durch die Darstellung des neuen [2]Catenans wurde die in der Arbeitsgruppe von A. Godt entwickelte Catenan-Synthesestrategie optimiert und gezeigt, dass sie auf ein Molekül mit kleineren Ringgrößen übertragen werden kann. Das Konstitutionsisomere des Catenans, das zyklische Dimer, wurde durch die Änderung der Abfolge einzelner Stufen der Synthesestrategie erhalten. Die Kombination beider Zyklisierungsschritte in einer Reaktion führte in hoher Ausbeute zum zyklischen Dimer. Die neu gefundene Syntheseroute lieferte das zyklische Dimer, ausgehend von der Zyklusvorstufe, in nur drei Stufen und löst die sehr aufwendige Templatsynthese, die zuvor entwickelt wurde, ab. Die Modellexperimente zur Derivatisierung der Catenandisäure mit einem Alkinol, Diol, Diamin oder Aminol wie auch zur Polymerisation mit oxidativer Alkindimerisierung führten nicht zu voll befriedigenden Ergebnissen, jedoch erweist sich die Methode der oxidativen Alkindimerisierung in den Modellversuchen als eine explizit geeignete Variante, ein [2]Catenan zu einem Polymer umzusetzen.

This thesis was driven by the ambition to create suitable model systems that mimic complex processes in nature, like intramolecular transitions, such as unfolding and refolding of proteins, or intermolecular interactions between different cell compo-nents. Novel biophysical approaches were adopted by employing atomic force mi-croscopy (AFM) as the main measurement technique due to its broad diversity. Thus, high-resolution imaging, adhesion measurements, and single-molecule force distance experiments were performed on the verge of the instrumental capabilities. As first objective, the interaction between plasma membrane and cytoskeleton, me-diated by the linker protein ezrin, was pursued. Therefore, the adsorption process and the lateral organization of ezrin on PIP2 containing solid-supported membranes were characterized and quantified as a fundament for the establishment of a biomimetic model system. As second component of the model system, actin filaments were coated on functionalized colloidal probes attached on cantilevers, serving as sensor elements. The zealous endeavor of creating this complex biomimetic system was rewarded by successful investigation of the activation process of ezrin. As a result, it can be stated that ezrin is activated by solely binding to PIP2 without any further stimulating agents. Additional cofactors may stabilize and prolong the active conformation but are not essentially required for triggering ezrin’s transformation into an active conformation. In the second project, single-molecule force distance experiments were performed on bis-loop tetra-urea calix[4]arene-catenanes with different loading rates (increase in force per second). These macromolecules were specifically designed to investigate the rupture and rejoining mechanism of hydrogen bonds under external load. The entangled loops of capsule-like molecules locked the unbound state of intramolecular hydrogen bonds mechanically, rendering a rebinding observable on the experimental time scale. In conjunction with Molecular Dynamics simulations, a three-well potential of the bond rupture process was established and all kinetically relevant parameters of the experiments were determined by means of Monte Carlo simulations and stochastic modeling. In summary, it can be stated that atomic force microscopy is an invaluable tool to scrutinize relevant processes in nature, such as investigating activation mechanisms in proteins, as shown by analysis of the interaction between F-actin and ezrin, as well as exploring fundamental properties of single hydrogen bonds that are of paramount interest for the complete understanding of complex supramolecular structures.

Topoisomerase II is able to break and rejoin double-strand DNA. It controls the topological state and forms and resolves knots and catenanes. Not much is known about the relation between the chromosome segregation and condensation defects as found in yeast top2 mutants and the role of topoisomerase II in meiosis. We studied meiosis in a heat-sensitive top2 mutant of Schizosaccharomyces pombe. Topoisomerase II is not required until shortly before meiosis I. The enzyme is necessary for condensation shortly before the first meiotic division but not for early meiotic prophase condensation. DNA replication, prophase morphology, and dynamics of the linear elements are normal in the top2 mutant. The top2 cells are not able to perform meiosis I. Arrested cells have four spindle pole bodies and two spindles but only one nucleus, suggesting that the arrest is nonregulatory. Finally, we show that the arrest is partly solved in a top2 rec7 double mutant, indicating that topoisomerase II functions in the segregation of recombined chromosomes. We suggest that the inability to decatenate the replicated DNA is the primary defect in top2. This leads to a loss of chromatin condensation shortly before meiosis I, failure of sister chromatid separation, and a nonregulatory arrest.

We have demonstrated that, in Escherichia coli, quinolone antimicrobial agents target topoisomerase IV (topo IV). The inhibition of topo IV becomes apparent only when gyrase is mutated to quinolone resistance. In such mutants, these antibiotics caused accumulation of replication catenanes, which is diagnostic of a loss of topo IV activity. Mutant forms of topo IV provided an additional 10-fold resistance to quinolones and prevented drug-induced catenane accumulation. Drug inhibition of topo IV differs from that of gyrase. (i) Wild-type topo IV is not dominant over the resistant allele. (ii) Inhibition of topo IV leads to only a slow stop in replication. (iii) Inhibition of topo IV is primarily bacteriostatic. These differences may result from topo IV acting behind the replication fork, allowing for repair of drug-induced lesions. We suggest that this and a slightly higher intrinsic resistance of topo IV make it secondary to gyrase as a quinolone target. Our results imply that the quinolone binding pockets of gyrase and topo IV are similar and that substantial levels of drug resistance require mutations in both enzymes.

This Ph.D. thesis describes the synthesis, characterization and study of calix[6]arene derivatives as pivotal components for the construction of molecular machine prototypes. Initially, the ability of a calix[6]arene wheel to supramolecularly assist and increase the rate of a nucleophilic substitution reaction was exploited for the synthesis of two constitutionally isomeric oriented rotaxanes. Then, the synthesis and characterization of several hetero-functionalised calix[6]arene derivatives and the possibility to obtain molecular muscle prototypes was reported. The ability of calix[6]arenes to form oriented pseudorotaxane towards dialkyl viologen axles was then exploited for the synthesis of two calixarene-based [2]catenanes. As last part of this thesis, studies on the electrochemical response of the threading-dethreading process of calix[6]arene-based pseudorotaxanes and rotaxanes supported on glassy carbon electrodes are reported.
