The amount of biological data has grown exponentially in recent decades. Modern biotechnologies, such as microarrays and next-generation sequencing, are capable to produce massive amounts of biomedical data in a single experiment. As the amount of the data is rapidly growing there is an urgent need for reliable computational methods for analyzing and visualizing it. This thesis addresses this need by studying how to efficiently and reliably analyze and visualize high-dimensional data, especially that obtained from gene expression microarray experiments. First, we will study the ways to improve the quality of microarray data by replacing (imputing) the missing data entries with the estimated values for these entries. Missing value imputation is a method which is commonly used to make the original incomplete data complete, thus making it easier to be analyzed with statistical and computational methods. Our novel approach was to use curated external biological information as a guide for the missing value imputation. Secondly, we studied the effect of missing value imputation on the downstream data analysis methods like clustering. We compared multiple recent imputation algorithms against 8 publicly available microarray data sets. It was observed that the missing value imputation indeed is a rational way to improve the quality of biological data. The research revealed differences between the clustering results obtained with different imputation methods. On most data sets, the simple and fast k-NN imputation was good enough, but there were also needs for more advanced imputation methods, such as Bayesian Principal Component Algorithm (BPCA). Finally, we studied the visualization of biological network data. Biological interaction networks are examples of the outcome of multiple biological experiments such as using the gene microarray techniques. Such networks are typically very large and highly connected, thus there is a need for fast algorithms for producing visually pleasant layouts. A computationally efficient way to produce layouts of large biological interaction networks was developed. The algorithm uses multilevel optimization within the regular force directed graph layout algorithm.

The purpose of this thesis was to develop a program that can illustrate thermal-hydraulic node dimensions used in SMABRE simulations. These created node illustrations are used to verify the correctness of the designed simulation model and in addition they can be included in scientific reports. This thesis will include theory about SMABRE and relevant programs that were used to achieve the ending results. This thesis will give explanations for different modules that were created and used in the finished program, and it will present the different problems encountered and provide the solutions. The most important objective in this thesis is to display the results of generic VVER-1000 node dimensions and verify the correctness in the displayed part. The finished program was created using code language Python.

The main objective of this thesis is to develop a compact chipless RFID tag with high data encoding capacity. The design and development of chipless RFID tag based on multiresonator and multiscatterer methods are presented first. An RFID tag using using SIR capable of 79bits is proposed. The thesis also deals with some of the properties of SIR like harmonic separation, independent control on resonant modes and the capability to change the electrical length. A chipless RFID reader working in a frequency band of 2.36GHz to 2.54GHz has been designed to show the feasibility of the RFID system. For a practical system, a new approach based on UWB Impulse Radar (UWB IR) technology is employed and the decoding methods from noisy backscattered signal are successfully demonstrated. The thesis also proposes a simple calibration procedure, which is able to decode the backscattered signal up to a distance of 80cm with 1mW output power.

The main objective of this thesis is to design and develop spectral signature based chipless RFID tags Multiresonators are essential component of spectral signature based chipless tags. To enhance the data coding capacity in spectral signature based tags require large number of resonances in a limited bandwidth. The frequency of the resonators have to be close to each other. To achieve this condition, the quality factor of each resonance needs to be high. The thesis discusses about various types of multiresonators, their practical implementation and how they can be used in design. Encoding of data into spectral domain is another challenge in chipless tag design. Here, the technique used is the presence or absence encoding technique. The presence of a resonance is used to encode Logic 1 and absence of a speci c resonance is used to encode Logic 0. Di erent types of multiresonators such as open stub multiresonators, coupled bunch hairpin resonators and shorted slot ground ring resonator are proposed in this thesis.

This paper presents a lattice-based visual metaphor for knowledge discovery in electronic mail. It allows a user to navigate email using a visual lattice metaphor rather than a tree structure. By using such a conceptual multi-hierarchy, the content and shape of the lattice can be varied to accommodate any number of queries against the email collection. The system provides more flexibility in retrieving stored emails and can be generalised to any electronic documents. The paper presents the underlying mathematical structures, and a number of examples of the lattice and multi-hierarchy working with a prototypical email collection.

Enhanced reality visualization is the process of enhancing an image by adding to it information which is not present in the original image. A wide variety of information can be added to an image ranging from hidden lines or surfaces to textual or iconic data about a particular part of the image. Enhanced reality visualization is particularly well suited to neurosurgery. By rendering brain structures which are not visible, at the correct location in an image of a patient's head, the surgeon is essentially provided with X-ray vision. He can visualize the spatial relationship between brain structures before he performs a craniotomy and during the surgery he can see what's under the next layer before he cuts through. Given a video image of the patient and a three dimensional model of the patient's brain the problem enhanced reality visualization faces is to render the model from the correct viewpoint and overlay it on the original image. The relationship between the coordinate frames of the patient, the patient's internal anatomy scans and the image plane of the camera observing the patient must be established. This problem is closely related to the camera calibration problem. This report presents a new approach to finding this relationship and develops a system for performing enhanced reality visualization in a surgical environment. Immediately prior to surgery a few circular fiducials are placed near the surgical site. An initial registration of video and internal data is performed using a laser scanner. Following this, our method is fully automatic, runs in nearly real-time, is accurate to within a pixel, allows both patient and camera motion, automatically corrects for changes to the internal camera parameters (focal length, focus, aperture, etc.) and requires only a single image.

En el actual contexto de la Web 2.0 y de la futura Web Geográfica o simplemente GeoWeb la información georreferenciada cobra cada día más importancia. Desde hace años distintas técnicas han sido desarrolladas para dar solución al problema de la georreferenciación de recursos de distinta índole. Sin embargo ninguna de estas técnicas está exenta de problemas y restricciones. En este estudio presentamos una nueva aproximación que intenta facilitar la georreferenciación y distribución de recursos de tipos contemplados como Multipurpose Internet Mail Extensions (MIME). El elemento básico para la anotación, georreferenciación y también representación del recurso es el Keyhole Markup Language (KML). Este lenguaje permite la anotación y visualización de elementos, así como su extensión para aumentar su funcionalidad. Esta última propiedad se ha utilizado en nuestra aproximación para crear nuevos elementos que permitan la anotación de cualquier tipo de recurso MIME sobre KML obteniendo así la extensión KML MIMEXT. Esta extensión permite describir y georreferenciar tipos de recursos no habituales en el entorno SIG. La encapsulación del propio recurso junto con sus metadatos (incluyendo la georreferenciación) y otros recursos relacionados se realiza mediante la compresión de todos ellos en un único archivo KMZ facilitando así su distribución y mantenimiento. De forma similar a la interpretación de etiquetas HTML5 como video por los navegadores Web, el uso de la extensión MIMEXT podría ser implementado por visores basados en globos virtuales para visualizar o reproducir nuevos tipos de recursos. Para ejemplificar dicho comportamiento se ha implementado un prototipo de aplicación Java basado en el SDK World Wind Java

Eye tracking has become a preponderant technique in the evaluation of user interaction and behaviour with study objects in defined contexts. Common eye tracking related data representation techniques offer valuable input regarding user interaction and eye gaze behaviour, namely through fixations and saccades measurement. However, these and other techniques may be insufficient for the representation of acquired data in specific studies, namely because of the complexity of the study object being analysed. This paper intends to contribute with a summary of data representation and information visualization techniques used in data analysis within different contexts (advertising, websites, television news and video games). Additionally, several methodological approaches are presented in this paper, which resulted from several studies developed and under development at CETAC.MEDIA - Communication Sciences and Technologies Research Centre. In the studies described, traditional data representation techniques were insufficient. As a result, new approaches were necessary and therefore, new forms of representing data, based on common techniques were developed with the objective of improving communication and information strategies. In each of these studies, a brief summary of the contribution to their respective area will be presented, as well as the data representation techniques used and some of the acquired results.
