Prior work of our research group, that quantified the alarming levels of radiation dose to patients with Crohn’s disease from medical imaging and the notable shift towards CT imaging making these patients an at risk group, provided context for this work. CT delivers some of the highest doses of ionising radiation in diagnostic radiology. Once a medical imaging examination is deemed justified, there is an onus on the imaging team to endeavour to produce diagnostic quality CT images at the lowest possible radiation dose to that patient. The fundamental limitation with conventional CT raw data reconstruction was the inherent coupling of administered radiation dose with observed image noise – the lower the radiation dose, the noisier the image. The renaissance, rediscovery and refinement of iterative reconstruction removes this limitation allowing either an improvement in image quality without increasing radiation dose or maintenance of image quality at a lower radiation dose compared with traditional image reconstruction. This thesis is fundamentally an exercise in optimisation in clinical CT practice with the objectives of assessment of iterative reconstruction as a method for improvement of image quality in CT, exploration of the associated potential for radiation dose reduction, and development of a new split dose CT protocol with the aim of achieving and validating diagnostic quality submillisiever t CT imaging in patients with Crohn’s disease. In this study, we investigated the interplay of user-selected parameters on radiation dose and image quality in phantoms and cadavers, comparing traditional filtered back projection (FBP) with iterative reconstruction algorithms. This resulted in the development of an optimised, refined and appropriate split dose protocol for CT of the abdomen and pelvis in clinical patients with Crohn’s disease allowing contemporaneous acquisition of both modified and conventional dose CT studies. This novel algorithm was then applied to 50 patients with a suspected acute complication of known Crohn’s disease and the raw data reconstructed with FBP, adaptive statistical iterative reconstruction (ASiR) and model based iterative reconstruction (MBIR). Conventional dose CT images with FBP reconstruction were used as the reference standard with which the modified dose CT images were compared in terms of radiation dose, diagnostic findings and image quality indices. As there are multiple possible user-selected strengths of ASiR available, these were compared in terms of image quality to determine the optimal strength for this modified dose CT protocol. Modified dose CT images with MBIR were also compared with contemporaneous abdominal radiograph, where performed, in terms of diagnostic yield and radiation dose. Finally, attenuation measurements in organs, tissues, etc. with each reconstruction algorithm were compared to assess for preservation of tissue characterisation capabilities. In the phantom and cadaveric models, both forms of iterative reconstruction examined (ASiR and MBIR) were superior to FBP across a wide variety of imaging protocols, with MBIR superior to ASiR in all areas other than reconstruction speed. We established that ASiR appears to work to a target percentage noise reduction whilst MBIR works to a target residual level of absolute noise in the image. Modified dose CT images reconstructed with both ASiR and MBIR were non-inferior to conventional dose CT with FBP in terms of diagnostic findings, despite reduced subjective and objective indices of image quality. Mean dose reductions of 72.9-73.5% were achieved with the modified dose protocol with a mean effective dose of 1.26mSv. MBIR was again demonstrated superior to ASiR in terms of image quality. The overall optimal ASiR strength for the modified dose protocol used in this work is ASiR 80%, as this provides the most favourable balance of peak subjective image quality indices with less objective image noise than the corresponding conventional dose CT images reconstructed with FBP. Despite guidelines to the contrary, abdominal radiographs are still often used in the initial imaging of patients with a suspected complication of Crohn’s disease. We confirmed the superiority of modified dose CT with MBIR over abdominal radiographs at comparable doses in detection of Crohn’s disease and non-Crohn’s disease related findings. Finally, we demonstrated (in phantoms, cadavers and in vivo) that attenuation values do not change significantly across reconstruction algorithms meaning preserved tissue characterisation capabilities with iterative reconstruction. Both adaptive statistical and model based iterative reconstruction algorithms represent feasible methods of facilitating acquisition diagnostic quality CT images of the abdomen and pelvis in patients with Crohn’s disease at markedly reduced radiation doses. Our modified dose CT protocol allows dose savings of up to 73.5% compared with conventional dose CT, meaning submillisievert imaging is possible in many of these patients.

Mental Toughness (MT) provides crucial psychological capacities for achievement in sports,
education, and work settings. Previous research examined the role of MT in the domain of
mental health and showed that MT is negatively associated with and predictive of fewer
depressive symptoms in non-clinical populations. The present study aimed at 1) investigating
to what extent mentally tough individuals use two emotion regulation strategies: cognitive
reappraisal and expressive suppression; 2) exploring whether individual differences in
emotion regulation strategy use mediate the relationship between MT and depressive
symptoms. Three hundred sixty-four participants (M = 24.31 years, SD = 9.16) provided
self-reports of their levels of MT, depressive symptoms, and their habitual use of cognitive
reappraisal and expressive suppression. The results showed a statistically significant
correlation between MT and two commonly used measures of depressive symptoms. A small
statistically significant positive correlation between MT and the habitual use of cognitive
reappraisal was also observed. The correlation between MT and the habitual use of
expressive suppression was statistically significant, but the size of the effect was small. A
statistical mediation model indicated that individual differences in the habitual use of
expressive suppression mediate the relationship between MT and depressive symptoms. No
such effect was found for the habitual use of cognitive reappraisal. Implications of these
findings and possible avenues for future research are discussed.

L’augmentation de la croissance des réseaux, des blogs et des utilisateurs des sites d’examen sociaux font d’Internet une énorme source de données, en particulier sur la façon dont les gens pensent, sentent et agissent envers différentes questions. Ces jours-ci, les opinions des gens jouent un rôle important dans la politique, l’industrie, l’éducation, etc. Alors, les gouvernements, les grandes et petites industries, les instituts universitaires, les entreprises et les individus cherchent à étudier des techniques automatiques fin d’extraire les informations dont ils ont besoin dans les larges volumes de données. L’analyse des sentiments est une véritable réponse à ce besoin. Elle est une application de traitement du langage naturel et linguistique informatique qui se compose de techniques de pointe telles que l’apprentissage machine et les modèles de langue pour capturer les évaluations positives, négatives ou neutre, avec ou sans leur force, dans des texte brut. Dans ce mémoire, nous étudions une approche basée sur les cas pour l’analyse des sentiments au niveau des documents. Notre approche basée sur les cas génère un classificateur binaire qui utilise un ensemble de documents classifies, et cinq lexiques de sentiments différents pour extraire la polarité sur les scores correspondants aux commentaires. Puisque l’analyse des sentiments est en soi une tâche dépendante du domaine qui rend le travail difficile et coûteux, nous appliquons une approche «cross domain» en basant notre classificateur sur les six différents domaines au lieu de le limiter à un seul domaine. Pour améliorer la précision de la classification, nous ajoutons la détection de la négation comme une partie de notre algorithme. En outre, pour améliorer la performance de notre approche, quelques modifications innovantes sont appliquées. Il est intéressant de mentionner que notre approche ouvre la voie à nouveaux développements en ajoutant plus de lexiques de sentiment et ensembles de données à l’avenir.

Le malattie rare pongono diversi scogli ai pazienti, ai loro familiari e ai sanitari. Uno fra questi è la mancanza di informazione che deriva dall'assenza di fonti sicure e semplici da consultare su aspetti dell'esperienza del paziente. Il lavoro presentato ha lo scopo di generare da set termini correlati semanticamente, delle frasi che abbiamo la capacità di spiegare il legame fra di essi e aggiungere informazioni utili e veritiere in un linguaggio semplice e comprensibile. Il problema affrontato oggigiorno non è ben documentato in letteratura e rappresenta una sfida interessante si per complessità che per mancanza di dataset per l'addestramento. Questo tipo di task, come altri di NLP, è affrontabile solo con modelli sempre più potenti ma che richiedono risorse sempre più elevate. Per questo motivo, è stato utilizzato il meccanismo di recente pubblicazione del Performer, dimostrando di riuscire a mantenere uno stesso grado di accuratezza e di qualità delle frasi prodotte, con una parallela riduzione delle risorse utilizzate. Ciò apre la strada all'utilizzo delle reti neurali più recenti anche senza avere i centri di calcolo delle multinazionali. Il modello proposto dunque è in grado di generare frasi che illustrano le relazioni semantiche di termini estratti da un mole di documenti testuali, permettendo di generare dei riassunti dell'informazione e della conoscenza estratta da essi e renderla facilmente accessibile e comprensibile al pazienti o a persone non esperte.

Il periodo in cui viviamo rappresenta la cuspide di una forte e rapida evoluzione nella comprensione del linguaggio naturale, raggiuntasi prevalentemente grazie allo sviluppo di modelli neurali. Nell'ambito dell'information extraction, tali progressi hanno recentemente consentito di riconoscere efficacemente relazioni semantiche complesse tra entità menzionate nel testo, quali proteine, sintomi e farmaci. Tale task -- reso possibile dalla modellazione ad eventi -- è fondamentale in biomedicina, dove la crescita esponenziale del numero di pubblicazioni scientifiche accresce ulteriormente il bisogno di sistemi per l'estrazione automatica delle interazioni racchiuse nei documenti testuali. La combinazione di AI simbolica e sub-simbolica può consentire l'introduzione di conoscenza strutturata nota all'interno di language model, rendendo quest'ultimi più robusti, fattuali e interpretabili. In tale contesto, la verbalizzazione di grafi è uno dei task su cui si riversano maggiori aspettative. Nonostante l'importanza di tali contributi (dallo sviluppo di chatbot alla formulazione di nuove ipotesi di ricerca), ad oggi, risultano assenti contributi capaci di verbalizzare gli eventi biomedici espressi in letteratura, apprendendo il legame tra le interazioni espresse in forma a grafo e la loro controparte testuale. La tesi propone il primo dataset altamente comprensivo su coppie evento-testo, includendo diverse sotto-aree biomediche, quali malattie infettive, ricerca oncologica e biologia molecolare. Il dataset introdotto viene usato come base per l'addestramento di modelli generativi allo stato dell'arte sul task di verbalizzazione, adottando un approccio text-to-text e illustrando una tecnica formale per la codifica di grafi evento mediante testo aumentato. Infine, si dimostra la validità degli eventi per il miglioramento delle capacità di comprensione dei modelli neurali su altri task NLP, focalizzandosi su single-document summarization e multi-task learning.

L'estrazione automatica degli eventi biomedici dalla letteratura scientifica ha catturato un forte interesse nel corso degli ultimi anni, dimostrandosi in grado di riconoscere interazioni complesse e semanticamente ricche espresse all'interno del testo. Purtroppo però, esistono davvero pochi lavori focalizzati sull'apprendimento di embedding o di metriche di similarità per i grafi evento. Questa lacuna lascia le relazioni biologiche scollegate, impedendo l'applicazione di tecniche di machine learning che potrebbero dare un importante contributo al progresso scientifico. Approfittando dei vantaggi delle recenti soluzioni di deep graph kernel e dei language model preaddestrati, proponiamo Deep Divergence Event Graph Kernels (DDEGK), un metodo non supervisionato e induttivo in grado di mappare gli eventi all'interno di uno spazio vettoriale, preservando le loro similarità semantiche e strutturali. Diversamente da molti altri sistemi, DDEGK lavora a livello di grafo e non richiede nè etichette e feature specifiche per un determinato task, nè corrispondenze note tra i nodi. A questo scopo, la nostra soluzione mette a confronto gli eventi con un piccolo gruppo di eventi prototipo, addestra delle reti di cross-graph attention per andare a individuare i legami di similarità tra le coppie di nodi (rafforzando l'interpretabilità), e impiega dei modelli basati su transformer per la codifica degli attributi continui. Sono stati fatti ampi esperimenti su dieci dataset biomedici. Mostriamo che le nostre rappresentazioni possono essere utilizzate in modo efficace in task quali la classificazione di grafi, clustering e visualizzazione e che, allo stesso tempo, sono in grado di semplificare il task di semantic textual similarity. Risultati empirici dimostrano che DDEGK supera significativamente gli altri modelli che attualmente detengono lo stato dell'arte.

Although the debate of what data science is has a long history and has not reached a complete consensus yet, Data Science can be summarized as the process of learning from data. Guided by the above vision, this thesis presents two independent data science projects developed in the scope of multidisciplinary applied research. The first part analyzes fluorescence microscopy images typically produced in life science experiments, where the objective is to count how many marked neuronal cells are present in each image. Aiming to automate the task for supporting research in the area, we propose a neural network architecture tuned specifically for this use case, cell ResUnet (c-ResUnet), and discuss the impact of alternative training strategies in overcoming particular challenges of our data. The approach provides good results in terms of both detection and counting, showing performance comparable to the interpretation of human operators. As a meaningful addition, we release the pre-trained model and the Fluorescent Neuronal Cells dataset collecting pixel-level annotations of where neuronal cells are located. In this way, we hope to help future research in the area and foster innovative methodologies for tackling similar problems. The second part deals with the problem of distributed data management in the context of LHC experiments, with a focus on supporting ATLAS operations concerning data transfer failures. In particular, we analyze error messages produced by failed transfers and propose a Machine Learning pipeline that leverages the word2vec language model and K-means clustering. This provides groups of similar errors that are presented to human operators as suggestions of potential issues to investigate. The approach is demonstrated on one full day of data, showing promising ability in understanding the message content and providing meaningful groupings, in line with previously reported incidents by human operators.

The rapid progression of biomedical research coupled with the explosion of scientific literature has generated an exigent need for efficient and reliable systems of knowledge extraction. This dissertation contends with this challenge through a concentrated investigation of digital health, Artificial Intelligence, and specifically Machine Learning and Natural Language Processing's (NLP) potential to expedite systematic literature reviews and refine the knowledge extraction process. The surge of COVID-19 complicated the efforts of scientists, policymakers, and medical professionals in identifying pertinent articles and assessing their scientific validity. This thesis presents a substantial solution in the form of the COKE Project, an initiative that interlaces machine reading with the rigorous protocols of Evidence-Based Medicine to streamline knowledge extraction. In the framework of the COKE (“COVID-19 Knowledge Extraction framework for next-generation discovery science”) Project, this thesis aims to underscore the capacity of machine reading to create knowledge graphs from scientific texts. The project is remarkable for its innovative use of NLP techniques such as a BERT + bi-LSTM language model. This combination is employed to detect and categorize elements within medical abstracts, thereby enhancing the systematic literature review process. The COKE project's outcomes show that NLP, when used in a judiciously structured manner, can significantly reduce the time and effort required to produce medical guidelines. These findings are particularly salient during times of medical emergency, like the COVID-19 pandemic, when quick and accurate research results are critical.

Negli ultimi quattro anni la summarization astrattiva è stata protagonista di una evoluzione senza precedenti dettata da nuovi language model neurali, architetture transformer-based, elevati spazi dimensionali, ampi dataset e innovativi task di pre-training. In questo contesto, le strategie di decoding convertono le distribuzioni di probabilità predette da un modello in un testo artificiale, il quale viene composto in modo auto regressivo. Nonostante il loro cruciale impatto sulla qualità dei riassunti inferiti, il ruolo delle strategie di decoding è frequentemente trascurato e sottovalutato. Di fronte all'elevato numero di tecniche e iperparametri, i ricercatori necessitano di operare scelte consapevoli per ottenere risultati più affini agli obiettivi di generazione. Questa tesi propone il primo studio altamente comprensivo sull'efficacia ed efficienza delle strategie di decoding in task di short, long e multi-document abstractive summarization. Diversamente dalle pubblicazioni disponibili in letteratura, la valutazione quantitativa comprende 5 metriche automatiche, analisi temporali e carbon footprint. I risultati ottenuti dimostrano come non vi sia una strategia di decoding dominante, ma come ciascuna possieda delle caratteristiche adatte a task e dataset specifici. I contributi proposti hanno l'obiettivo di neutralizzare il gap di conoscenza attuale e stimolare lo sviluppo di nuove tecniche di decoding.

In Statistical Machine Translation from English to Malayalam, an unseen English sentence is translated into its equivalent Malayalam sentence using statistical models. A parallel corpus of English-Malayalam is used in the training phase. Word to word alignments has to be set among the sentence pairs of the source and target language before subjecting them for training. This paper deals with certain techniques which can be adopted for improving the alignment model of SMT. Methods to incorporate the parts of speech information into the bilingual corpus has resulted in eliminating many of the insignificant alignments. Also identifying the name entities and cognates present in the sentence pairs has proved to be advantageous while setting up the alignments. Presence of Malayalam words with predictable translations has also contributed in reducing the insignificant alignments. Moreover, reduction of the unwanted alignments has brought in better training results. Experiments conducted on a sample corpus have generated reasonably good Malayalam translations and the results are verified with F measure, BLEU and WER evaluation metrics.

The code STATFLUX, implementing a new and simple statistical procedure for the calculation of transfer coefficients in radionuclide transport to animals and plants, is proposed. The method is based on the general multiple-compartment model, which uses a system of linear equations involving geometrical volume considerations. Flow parameters were estimated by employing two different least-squares procedures: Derivative and Gauss-Marquardt methods, with the available experimental data of radionuclide concentrations as the input functions of time. From the pathways of entry of radionuclides in the human (or animal) body, ingestion is the most important because it is closely related to life-long alimentary (or dietary) habits. Those radionuclides which are able to enter the living cells by either metabolic or other processes give rise to localized doses which can be very high. The evaluation of these internally localized doses is of paramount importance for the assessment of radiobiological risks and radiological protection. The time behavior of trace concentration in organs is the principal input for prediction of internal doses after acute or chronic exposure. The General Multiple-Compartment Model (GMCM) is the powerful and more accepted method for biokinetical studies, which allows the calculation of concentration of trace elements in organs as a function of time, when the flow parameters of the model are known. However, few biokinetics data exist in the literature, and the determination of flow and transfer parameters by statistical fitting for each system is an open problem.Restriction on the complexity of the problem: This version of the code works with the constant volume approximation, which is valid for many situations where the biological half-live of a trace is lower than the volume rise time. Another restriction is related to the central flux model. The model considered in the code assumes that exist one central compartment (e.g., blood), that connect the flow with all compartments, and the flow between other compartments is not included.Typical running time: Depends on the choice for calculations. Using the Derivative Method the time is very short (a few minutes) for any number of compartments considered. Natural language understanding is to specify a computational model that maps sentences to their semantic mean representation. In this paper, we propose a novel framework to train the statistical models without using expensive fully annotated data. In particular, the input of our framework is a set of sentences labeled with abstract semantic annotations. These annotations encode the underlying embedded semantic structural relations without explicit word/semantic tag alignment. The proposed framework can automatically induce derivation rules that map sentences to their semantic meaning representations. The learning framework is applied on two statistical models, the conditional random fields (CRFs) and the hidden Markov support vector machines (HM-SVMs). Our experimental results on the DARPA communicator data show that both CRFs and HM-SVMs outperform the baseline approach, previously proposed hidden vector state (HVS) model which is also trained on abstract semantic annotations. In addition, the proposed framework shows superior performance than two other baseline approaches, a hybrid framework combining HVS and HM-SVMs and discriminative training of HVS, with a relative error reduction rate of about 25% and 15% being achieved in F-measure.
