Previous work by the authors Walker et al. [2007b. Fluidised bed characterisation using Raman spectroscopy: applications to pharmaceutical processing. Chemical Engineering Science 62, 3832–3838] illustrated that Raman spectroscopy could be used to provide 3-D maps of the concentration and chemical structure of particles in motion in a fluidised bed, within a relatively short (120 s) time window. Moreover, we reported that the technique, as outlined, has the potential to give detailed in-situ information on how the structure and composition of granules/powders within the fluidised bed (dryer or granulator) vary with the position and evolve with time. In this study we extended the original work by shortening the time window of the Raman spectroscopic analysis to 10 s, which has allowed the in-situ real-time characterisation of a fluidised bed granulation process. Here we show an important new use of the technique which allows in-situ measurement of the composition of the material within the fluidised bed in three spatial dimensions and as a function of time. This is achieved by recording Raman spectra using a probe positioned within the fluidised bed on a long-travel x–y–z stage. In these experiments the absolute Raman intensity is used to provide a direct measure of the amount of any given material in the probed volume, i.e. a particle density. Particle density profiles have been calculated over the granulation time and show how the volume of the fluidised bed decreases with an increase mean granule size. The Raman spectroscopy analysis indicated that nucleation/coalescence in this co-melt fluidised hot melt granulation system occurred over a relatively short time frame (t<30 s). The Raman spectroscopic technique demonstrated accurate correlation with independent granulation experiments which provided particle size distribution analysis. The similarity of the data indicates that the Raman spectra accurately represent solids ratios within the bed, and thus the techniques quantitative capabilities for future use in the pharmaceutical industry.

Contamination of medical devices with bacteria such as Meticillin resistant Staphylococcus aureus (MRSA) is of great clinical concern. Poly(vinyl chloride) is widely used in the production of medical devices, such as catheters. The flexibility of catheter tubing is derived from the addition of plasticisers. Here, we report the design of two dual functional ionic liquids, 1-ethylpyridinium docusate and tributyl(2-hydroxyethyl)phosphonium docusate, which uniquely provide a plasticising effect, and exhibit antimicrobial and antibiofilm-forming activity to a range of antibiotic resistant bacteria. The plasticisation of poly(vinyl chloride) was tailored as a function of ionic liquid concentration. The effective antimicrobial behaviour of both ionic liquids originates from the chemical structure of the anion or cation and is not limited to the length of the alkyl chain on the anion/cation. The design approach adopted will be useful in developing ionic liquids as multi-functional additives for polymers.

This study investigates a model system for potential pharmaceutical materials in fluidised bed processes. In particular, this study proposes a novel use of Raman spectroscopy, which allows in situ measurement of the composition of the material within the fluidised bed in three spatial dimensions and as a function of time. This is achieved by recording Raman spectra from specific volumes of space. The work shows that Raman spectroscopy can be used to provide 3D maps of the concentration and chemical structure of the particles in a fluidised bed within a relatively short (120 s) time window. At the most basic level the technique measures particle density via the intensity of the Raman spectra, however this could be used. More importantly the data are also rich in spectroscopic information on the chemical structure of the fluidised particles which is useful either for monitoring a given granulation process or more generally for the analysis of the dynamics of the airflow if the data were incorporated into an appropriate model. The technique has the potential to give detailed in situ information on how the structure and composition of the granules/powders within the fluidised bed (dryer or granulator) vary with the position and evolve with time. The role of lipopolysaccharide (LPS) in entry of Salmonella Typhimurium into epithelial cells remains unclear. In this study, we tested the ability of a series of mutants with deletions in genes for the synthesis and assembly of the O antigen and the outer core of LPS to adhere to and invade HeLa, BHK, and IB3 epithelial cells lines. Mutants devoid of O antigen, or that synthesized only one O antigen unit, or with altered O antigen chain lengths were as able as the wild type to enter epithelial cells, indicating that this polysaccharide is not required for invasion of epithelial cells in vitro. In contrast, the LPS core plays a role in the interaction of S. Typhimurium with epithelial cells. The minimal core structure required for adherence and invasion comprised the inner core and residues Glc I Gal I of the outer core. A mutant of S. Typhimurium that produced a truncated LPS core lacking the terminal galactose residue had a significant lower level of adherence to and ingestion by the three epithelial cell lines than did strains with this characteristic. Complementation of the LPS production defect recovered invasion to parental levels. Heat-killed bacteria with a core composed of Glc 1 Gal I. but not bacteria with a core composed of Glc 1, inhibited uptake of the wild type by HeLa cells. A comparison of the chemical structure of the S. Typhi core with the published chemical structure of that of S. Typhimurium indicated that the Glc I Gal 1 Glc 11 backbone is conserved in both serovars. However, S. Typhi requires a terminal glucose for maximal invasion. Therefore, our data indicate that critical saccharide residues of the outer core play different roles in the early interactions of serovars Typhi and Typhimurium with epithelial cells. Like many of the world's subtropical regions, southern Africa is highly sensitive to changes in the earth's climate system, but a dearth of reliable palaeoenvironmental records means that relatively little is known about how regional environments have been affected over centennial to multi-millennial timescales. To a large extent this sensitivity is a function of the position of these regions at the interface between temperate and tropical circulation systems. The resulting seasonality and irregularity of rainfall have limited the development of suitable archives, such as lakes and wetlands, for the preservation of palaeoenvironmental proxies.

This paper reviews and evaluates the value of rock hyrax middens as novel palaeoenvironmental archives in southern Africa. Considered are (1) the contemporary taxonomy, distribution and ecology of hyraxes, (2) the mechanisms of hyrax midden development, their physical and chemical structure, rates of accumulation and age; and (3) the palaeoenvironmental proxies preserved within hyrax middens, including fossil pollen, stable isotopes and biomarkers. The interpretive constraints and opportunities offered by these various midden characteristics are assessed with a view to demonstrating the potential of these deposits, widespread as they are through arid and semi-arid southern Africa, in providing a more detailed and chronologically resolved view of late Quaternary palaeoenvironments across the subcontinent. Star formation often occurs within or nearby stellar clusters. Irradiation by nearby massive stars can photoevaporate protoplanetary disks around young stars (so-called proplyds) which raises questions regarding the ability of planet formation to take place in these environments. We investigate the two-dimensional physical and chemical structure of a protoplanetary disk surrounding a low-mass (T Tauri) star which is irradiated by a nearby massive O-type star to determine the survivability and observability of molecules in proplyds. Compared with an isolated star-disk system, the gas temperature ranges from a factor of a few (in the disk midplane) to around two orders of magnitude (in the disk surface) higher in the irradiated disk. Although the UV flux in the outer disk, in particular, is several orders of magnitude higher, the surface density of the disk is sufficient for effective shielding of the disk midplane so that the disk remains predominantly molecular in nature. We also find that non-volatile molecules, such as HCN and H2O, are able to freeze out onto dust grains in the disk midplane so that the formation of icy planetesimals, e.g., comets, may also be possible in proplyds. We have calculated the molecular line emission from the disk assuming LTE and determined that multiple transitions of atomic carbon, CO (and isotopologues, 13CO and C18O), HCO+, CN, and HCN may be observable with ALMA, allowing characterization of the gas column density, temperature, and optical depth in proplyds at the distance of Orion (˜400 pc).

During alcoholic fermentation, the products build up and can, ultimately, kill the organism due to their effects on the cell's macromolecular systems. The effects of alcohols on the steady-state kinetic parameters of the model enzyme ß-galactosidase were studied. At modest concentrations (0 to 2 M), there was little effect of methanol, ethanol, propanol and butanol on the kinetic constants. However, above these concentrations, each alcohol caused the maximal rate, V (max), to fall and the Michaelis constant, K (m), to rise. Except in the case of methanol, the chaotropicity of the solute, rather than its precise chemical structure, determined and can, therefore, be used to predict inhibitory activity. Compounds which act as compatible solutes (e.g. glycerol and other polyols) generally reduced enzyme activity in the absence of alcohols at the concentration tested (191 mM). In the case of the ethanol- or propanol-inhibited ß-galactosidase, the addition of compatible solutes was unable to restore the enzyme's kinetic parameters to their uninhibited levels; addition of chaotropic solutes such as urea tended to enhance the effects of these alcohols. It is possible that the compatible solutes caused excessive rigidification of the enzyme's structure, whereas the alcohols disrupt the tertiary and quaternary structure of the protein. From the point of view of protecting enzyme activity, it may be unwise to add compatible solutes in the early stages of industrial fermentations; however, there may be benefits as the alcohol concentration increases.

It is often believed that both ionic liquids and surfactants generally behave as non-specific denaturants of proteins. In this paper, it is shown that amphiphilic ionic liquids bearing a long alkyl chain and a target molecule, where the target molecule is appended via a carboxylic ester functionality, can represent super-substrates that enable the catalytic activity of an enzyme, even at high concentrations in solution. Menthol has been chosen as the target molecule for slow and controlled fragrance delivery, and it was found that the rate of the menthol release can be controlled by the chemical structure of the ionic liquid. At a more fundamental level, this study offers an insight into the complex hydrophobic, electrostatic, and hydrogen bond interactions between the enzyme and substrate.

Os revestimentos híbridos nanoestruturados apresentam um elevado potencial no âmbito da protecção anticorrosiva dos metais, prevendo-se que no futuro estes revestimentos possam, não só substituir os tratamentos à base de crómio usados na indústria do tratamento de superfícies metálicas para protecção anticorrosiva, como também evoluir para sistemas integrados multifuncionais que dispensem o pré-tratamento e sejam mais “amigos” do ambiente. O processo sol-gel usado para a obtenção destes revestimentos permite, através da combinação de diferentes precursores e da manipulação das condições de síntese “desenhar” e optimizar a estrutura química e a funcionalidade dos revestimentos nanoestruturados com o objectivo de obter as propriedades desejadas para uma determinada aplicação. O estudo apresentado no presente trabalho teve como objectivo principal a optimização de revestimentos híbridos nanoestruturados obtidos pelo processo sol-gel para a protecção anticorrosiva de uma liga de alumínio frequentemente utilizada na construção civil. Para alcançar este objectivo foram preparados diversos revestimentos híbridos nanoestruturados e aplicados na liga de alumínio EN AW-6063, cujo processo de síntese foi optimizado variando parâmetros como a composição, processo de cura e condições reaccionais sol-gel, visando a obtenção de revestimentos com propriedades anticorrosivas melhoradas. Posteriormente, foi feita uma avaliação do comportamento à corrosão dos revestimentos optimizados em diferentes condições corrosivas, individualmente e como parte integrante de um sistema de protecção anticorrosiva usualmente aplicado em ligas de alumínio para fins arquitecturais. No presente documento é apresentada uma revisão bibliográfica da aplicação deste tipo de revestimentos na protecção anticorrosiva, seguindo-se a descrição detalhada dos procedimentos experimentais do estudo, nomeadamente, os materiais e os procedimentos para obtenção e caracterização dos revestimentos estudados, a apresentação dos resultados obtidos no decurso do desenvolvimento experimental realizado, sua interpretação, discussão e as conclusões parciais mais relevantes. No final, resumem-se as principais conclusões obtidas no estudo e faz-se uma avaliação global da aplicabilidade dos revestimentos optimizados na protecção anticorrosiva de ligas de alumínio no âmbito da construção civil, e indicam-se necessidades de desenvolvimentos futuros.

Korean mondshood root polysaccharides (KMPS) isolated from the root of Aconitum coreanum (Lévl.) Rapaics have shown anti-inflammatory activity, which is strongly influenced by their chemical structures and chain conformations. However, the mechanisms of the anti-inflammatory effect by these polysaccharides have yet to be elucidated. A RG-II polysaccharide (KMPS-2E, Mw 84.8 kDa) was isolated from KMPS and its chemical structure was characterized by FT-IR and NMR spectroscopy, gas chromatography–mass spectrometry and high-performance liquid chromatography. The backbone of KMPS-2E consisted of units of [→6) -β-D-Galp (1→3)-β-L-Rhap-(1→4)-β-D-GalpA-(1→3)-β-D-Galp-(1→] with the side chain →5)-β-D-Arap (1→3, 5)-β-D-Arap (1→ attached to the backbone through O-4 of (1→3,4)-L-Rhap. T-β-D-Galp is attached to the backbone through O-6 of (1→3,6)-β-D-Galp residues and T-β-D-Ara is connected to the end group of each chain. The anti-inflammatory effects of KMPS-2E and the underlying mechanisms using lipopolysaccharide (LPS) - stimulated RAW 264.7 macrophages and carrageenan-induced hind paw edema were investigated. KMPS-2E (50, 100 and 200 µg/mL) inhibits iNOS, TLR4, phospho-NF-κB–p65 expression, phosphor-IKK, phosphor-IκB-α expression as well as the degradation of IκB-α and the gene expression of inflammatory cytokines (TNF-α, IL-1β, iNOS and IL-6) mediated by the NF-κB signal pathways in macrophages. KMPS-2E also inhibited LPS-induced activation of NF-κB as assayed by electrophorectic mobility shift assay (EMSA) in a dose-dependent manner and it reduced NF-κB DNA binding affinity by 62.1% at 200µg/mL. In rats, KMPS-2E (200 mg/kg) can significantly inhibit carrageenan-induced paw edema as ibuprofen (200 mg/kg) within 3 h after a single oral dose. The results indicate that KMPS-2E is a promising herb-derived drug against acute inflammation.

Sensing the chemical warnings present in the environment is essential for species survival. In mammals, this form of danger communication occurs via the release of natural predator scents that can involuntarily warn the prey or by the production of alarm pheromones by the stressed prey alerting its conspecifics. Although we previously identified the olfactory Grueneberg ganglion as the sensory organ through which mammalian alarm pheromones signal a threatening situation, the chemical nature of these cues remains elusive. We here identify, through chemical analysis in combination with a series of physiological and behavioral tests, the chemical structure of a mouse alarm pheromone. To successfully recognize the volatile cues that signal danger, we based our selection on their activation of the mouse olfactory Grueneberg ganglion and the concomitant display of innate fear reactions. Interestingly, we found that the chemical structure of the identified mouse alarm pheromone has similar features as the sulfur-containing volatiles that are released by predating carnivores. Our findings thus not only reveal a chemical Leitmotiv that underlies signaling of fear, but also point to a double role for the olfactory Grueneberg ganglion in intraspecies as well as interspecies communication of danger.

The cr ystal structure of the compound 2-benzoylethylidene-3-(2,4- dibromophenyl)-2,3-dihydro-5-phenyl-l,3,4-thiadiazole* C23H16Br2NZOS (BRMEO) has been determined by using three dimensiona l x-ray diffraction data. The crys tal form is monoclinic, space group P21/c, a = 17.492(4), o -.t' 0 R 0 b =: 16.979(1), c = 14.962(1) A, "X. =o= 90 ',= 106.46(1) , z = 8, graphite-monochromatized Mo~ rad iation, Jl= 0.710J3~, D = 1.62g/cc and o D = 1.65g/cc. The data were col lected on ~ Nonius CAD-4 c diffractometer. The following atoms were made anisotropic: Br, S, N, 0, C7, and C14-C16 for each i ndependent molecu le ; the rest were left isotropic. For 3112 independent refl ec tions with F > 6G\F), R == 0.057. The compound has two independent molecules within the asymmetric unit. Two different conformers were observed which pack well together. /l The S---O interaction distances of 2.493(6) and 2 . 478(7) A were observed for molecules A and B respectively. These values are consistent with earlier findings for 2-benzoylmethylene-3-(2,4-dibromophenyl)- ~~ 2,3-dihydro-5-phenyl-l,3,4-thiadiazole C22H14Br2N20S (BRPHO) and 2-benzoylpropylidene-3-(2,4-dibromophenyl)-2,3-dihydroiii ,'r 5-phenyl-l,3,4-thiadiazole C24H18Br2N20S (BRPETO ) where S---O distances are l ess than the van der Waals (3.251\) but greater than those expected for () a single bond (1.50A). From the results and the literature it appears obvious that the energy/reaction coordinate pathway has a minimum between the end structures (the mono- and bicyclic compounds). * See reference (21) for nomenclature.

L'acide désoxyribonucléique (ADN) et l'acide ribonucléique (ARN) sont des polymères de nucléotides essentiels à la cellule. À l'inverse de l'ADN qui sert principalement à stocker l'information génétique, les ARN sont impliqués dans plusieurs processus métaboliques. Par exemple, ils transmettent l’information génétique codée dans l’ADN. Ils sont essentiels pour la maturation des autres ARN, la régulation de l’expression génétique, la prévention de la dégradation des chromosomes et le ciblage des protéines dans la cellule. La polyvalence fonctionnelle de l'ARN résulte de sa plus grande diversité structurale. Notre laboratoire a développé MC-Fold, un algorithme pour prédire la structure des ARN qu'on représente avec des graphes d'interactions inter-nucléotidiques. Les sommets de ces graphes représentent les nucléotides et les arêtes leurs interactions. Notre laboratoire a aussi observé qu'un petit ensemble de cycles d'interactions à lui seul définit la structure de n'importe quel motif d'ARN. La formation de ces cycles dépend de la séquence de nucléotides et MC-Fold détermine les cycles les plus probables étant donnée cette séquence. Mon projet de maîtrise a été, dans un premier temps, de définir une base de données des motifs structuraux et fonctionnels d'ARN, bdMotifs, en terme de ces cycles. Par la suite, j’ai implanté un algorithme, MC-Motifs, qui recherche ces motifs dans des graphes d'interactions et, entre autres, ceux générés par MC-Fold. Finalement, j’ai validé mon algorithme sur des ARN dont la structure est connue, tels que les ARN ribosomaux (ARNr) 5S, 16S et 23S, et l'ARN utilisé pour prédire la structure des riborégulateurs. Le mémoire est divisé en cinq chapitres. Le premier chapitre présente la structure chimique, les fonctions cellulaires de l'ARN et le repliement structural du polymère. Dans le deuxième chapitre, je décris la base de données bdMotifs. Dans le troisième chapitre, l’algorithme de recherche MC-Motifs est introduit. Le quatrième chapitre présente les résultats de la validation et des prédictions. Finalement, le dernier chapitre porte sur la discussion des résultats suivis d’une conclusion sur le travail.

Les sels d’imidazolium ont un rôle important dans certaines protéines et acides nucléiques et ont été utilisés à de nombreuses reprises dans des assemblages supramoléculaires en raison de leurs propriétés uniques. Les sels de diimidazolium dérivés sont toutefois moins connus. Ils ont pour l’instant uniquement été utilisés comme des précurseurs de carbènes N-hétérocycliques. Ils sont donc à la base de plusieurs catalyseurs utilisés pour des réactions de couplage croisés mais leurs propriétés sont toutefois méconnues dans le cadre de la chimie supramoléculaire. Cette classe de composés a nottament attiré notre attention en raison de la facilité de modification de leurs propriétés physico-chimiques par modification de leur structure chimique. L’objectif général des travaux présentés dans cette thèse est l’étude des propriétés supramoléculaires des sels de diimidazolium disubstitués en solution (aqueuse ou organique), ainsi qu’en phase solide ou cristal-liquide. L’influence de l’espaceur entre les deux noyaux imidazolium ainsi que l’influence des substituants latéraux et des contre-ions a été étudiée. Dans un premier temps, les propriétés de complexation des sels de diimidazolium à des macrocycles sont étudiées. Les sels bromure sont étudiés en solution aqueuse avec plusieurs cyclodextrines et le cucurbit[7]uril, et les sels hexafluorophosphate sont étudiés en solution organique pour leur complexation avec l’éther couronne DB24C8 et un calix[4]arène. Cette nouvelle classe de composés a montré de très bonnes propriétés de complexation à ces différents macrocycles en solution et a également permis de contrôler différents assemblages supramoléculaires à l’interface air-eau. Dans un deuxième temps, l’étude des sels de phénylènediimidazolium a permis de modifier les propriétés de complexation en solution pour obtenir la formation de complexes multiples avec le cucurbit[7]util en solution aqueuse. Cette même famille de composés a également permis la formation de cristaux liquides ioniques lorsque les substituants sont des chaînes alkyles plus longues. La résolution de plusieurs structures cristallines de différents sels de diimidazolium a finalement permis de comprendre la nature des interactions intermoléculaires à l’état cristallin. La recherche présentée dans cette thèse a donc permis une étude détaillée des propriétés supramoléculaires des sels de diimidazolium dans tous les états de la matière qui leur sont accessibles.

La préparation de polymères à base d’acides biliaires, molécules biologiques, a attiré l'attention des chercheurs en raison des applications potentielles dans les domaines biomédicaux et pharmaceutiques. L’objectif de ce travail est de synthétiser de nouveaux biopolymères dont la chaîne principale est constituée d’unités d’acides biliaires. La polymérisation par étapes a été adoptée dans ce projet afin de préparer les deux principales classes de polymères utilisés en fibres textiles: les polyamides et les polyesters. Des monomères hétéro-fonctionnels à base d’acides biliaires ont été synthétisés et utilisés afin de surmonter le déséquilibre stoechiométrique lors de la polymérisation par étapes. Le dérivé de l’acide lithocholique modifié par une fonction amine et un groupement carboxylique protégé a été polymérisé en masse à températures élevées. Les polyamides obtenus sont très peu solubles dans les solvants organiques. Des polyamides et des polyesters solubles en milieu organique ont pu être obtenus dans des conditions modérées en utilisant l’acide cholique modifié par des groupements azide et alcyne. La polymérisation a été réalisée par cycloaddition azoture-alcyne catalysée par l'intermédiaire du cuivre(Ι) avec deux systèmes catalytiques différents, le bromure de cuivre(I) et le sulfate de cuivre(II). Seul le bromure de cuivre(Ι) s’est avéré être un catalyseur efficace pour le système, permettant la préparation des polymères avec un degré de polymérisation égale à 50 et une distribution monomodale de masse moléculaire (PDI ˂ 1.7). Les polymères synthétisés à base d'acide cholique sont thermiquement stables (307 °C ≤ Td ≤ 372 °C) avec des températures de transition vitreuse élevées (137 °C ≤ Tg ≤ 167 °C) et modules de Young au-dessus de 280 MPa, dépendamment de la nature chimique du lien.
