Serine acetyltransferase (SAT) catalyzes the first step of cysteine synthesis in microorganisms and higher plants. Here we present the 2.2 Angstrom crystal structure of SAT from Escherichia coli, which is a dimer of trimers, in complex with cysteine. The SAT monomer consists of an amino-terminal alpha-helical domain and a carboxyl- terminal left-handed beta-helix. We identify His(158) and Asp(143) as essential residues that form a catalytic triad with the substrate for acetyl transfer. This structure shows the mechanism by which cysteine inhibits SAT activity and thus controls its own synthesis. Cysteine is found to bind at the serine substrate site and not the acetyl-CoA site that had been reported previously. On the basis of the geometry around the cysteine binding site, we are able to suggest a mechanism for the O-acetylation of serine by SAT. We also compare the structure of SAT with other left-handed beta-helical structures.

The present study evaluated the immunogenicity of new malaria vaccine formulations based on the 19 kDa C-terminal fragment of Plasmodium vivax Merozoite Surface Protein-1 (MSP1(19)) and the Salmonella enterica serovar Typhimurium flagellin (FIiC), a Toll-like receptor 5 (TLR5) agonist. FHC was used as an adjuvant either admixed or genetically linked to the P. vivax MSP1(19) and administered to C57BL/6 mice via parenteral (s.c.) or mucosal (i.n.) routes. The recombinant fusion protein preserved MSP1(19) epitopes recognized by Sera collected from P. vivax infected humans and TLR5 agonist activity. Mice parenterally immunized with recombinant P vivax MSPI 19 in the presence of FliC, either admixed or genetically linked, elicited strong and long-lasting MSP1 (19)-specific systemic antibody responses with a prevailing IgG1 subclass response. Incorporation of another TLR agonist, CpG ODN 1826, resulted in a more balanced response, as evaluated by the IgG1/IgG2c ratio, and higher cell-mediated immune response measured by interferon-gamma secretion. Finally, we show that MSPI 19-specific antibodies recognized the native protein expressed on the surface of P. vivax parasites harvested from infected humans. The present report proposes a new class of malaria vaccine formulation based on the use of malaria antigens and the innate immunity agonist FliC. it contains intrinsic adjuvant properties and enhanced ability to induce specific humoral and cellular immune responses when administered alone or in combination with other adjuvants. The crystal structures of an aspartic proteinase from Trichoderma reesei (TrAsP) and of its complex with a competitive inhibitor, pepstatin A, were solved and refined to crystallographic R-factors of 17.9% (R(free)=21.2%) at 1.70 angstrom resolution and 15.81% (R(free) = 19.2%) at 1.85 angstrom resolution, respectively. The three-dimensional structure of TrAsP is similar to structures of other members of the pepsin-like family of aspartic proteinases. Each molecule is folded in a predominantly beta-sheet bilobal structure with the N-terminal and C-terminal domains of about the same size. Structural comparison of the native structure and the TrAsP-pepstatin complex reveals that the enzyme undergoes an induced-fit, rigid-body movement upon inhibitor binding, with the N-terminal and C-terminal lobes tightly enclosing the inhibitor. Upon recognition and binding of pepstatin A, amino acid residues of the enzyme active site form a number of short hydrogen bonds to the inhibitor that may play an important role in the mechanism of catalysis and inhibition. The structures of TrAsP were used as a template for performing statistical coupling analysis of the aspartic protease family. This approach permitted, for the first time, the identification of a network of structurally linked residues putatively mediating conformational changes relevant to the function of this family of enzymes. Statistical coupling analysis reveals coevolved continuous clusters of amino acid residues that extend from the active site into the hydrophobic cores of each of the two domains and include amino acid residues from the flap regions, highlighting the importance of these parts of the protein for its enzymatic activity. The family of Cyclin-Dependent Kinases (CDKs) can be subdivided into two major functional groups based on their roles in cell cycle and/or transcriptional control. CDK9 is the catalytic subunit of positive transcription elongation factor b (P-TEFb). CDK9 is the kinase of the TAK complex (Tat-associated kinase complex), and binds to Tat protein of HIV, suggesting a possible role for CDK9 in AIDS progression. CDK9 complexed with its regulatory partner cyclin T1, serves as a cellular mediator of the transactivation function of the HIV Tat protein. P-TEFb is responsible for the phosphorylation of the carboxyl-terminal domain of RNA Pol II, resulting in stimulation of transcription. Furthermore, the complexes containing CDK9 induce the differentiation in distinct tissue. The CDK9/cyclin T1 complex is expressed at higher level in more differentiated primary neuroectodermal and neuroblastoma tumors, showing a correlation between the kinase expression and tumor differentiation grade. This may have clinical and therapeutical implications for these tumor types. Among the CDK inhibitors two have shown to be effective against CDK9: Roscovitine and Flavopiridol. These two inhibitors prevented the replication of human immunodeficiency virus (HIV) type 1 by blocking Tat transactivation of the HIV type 1 promoter. These compounds inhibit CDKs by binding to the catalytic domain in place of ATP, preventing transfer of a phosphate group to the substrate. More sensitive therapeutic agents of CDK9 can be designed, and structural studies can add information in the understanding of this kinase. The major features related to CDK9 inhibition will be reviewed in this article.

Mutants of each of the four divalent cation binding sites of chicken skeletal muscle troponin C (TnC) were constructed using site directed mutagenesis to convert Asp to Ala at the first coordinating position in each site. With a view to evaluating the importance of site-site interactions both within and between the N- and C-terminal domains, in this study the mutants are examined for their ability to associate with other components of the troponin-tropomyosin regulatory complex and to regulate thin filaments. The functional effects of each mutation in reconstitution assays are largely confined to the domain in which it occurs, where the unmutated site is unable to compensate for the defect, Thus the mutants of sites I and II bind to the regulatory complex but are impaired in ability to regulate tension and actomyosin ATPase activity, whereas the mutants of sites III and IV regulate activity but are unable to remain bound to thin filaments unless Ca2+ is present. When all four sites are intact, free Mg2+ causes a 50-60-fold increase in TnC's affinity for the other components of the regulatory complex, allowing it to attach firmly to thin filaments. Calcium can replace Mg2+ at a concentration ratio of 1:5000, and at this ratio the Ca2 . TnC complex is more tightly bound to the filaments than the Mg2 . TnC form, In the C-terminal mutants, higher concentrations of Ca2+ (above tension threshold) are required to effect this transformation than in the recombinant wild-type protein, suggesting that the mutants reveal an attachment mediated by Ca2+ in the N-domain sites.

Recent work has demonstrated that some actively transcribed genes closely associate with nuclear pore complexes (NPC) at the nuclear periphery. The Saccharomyces cerevisiae Mlp1 and Mlp2 proteins are components of the inner nuclear basket of the nuclear pore that mediate interactions with these active genes. To investigate the physical link between the NPC and active loci, we identified proteins that interact with the carboxyl-terminal globular domain of Mlp1 by tandem affinity purification coupled with mass spectrometry. This analysis led to the identification of several components of the Spt-Ada-Gcn5-acetyltransferase ( SAGA) histone acetyltransferase complex, Gcn5, Ada2, and Spt7. We utilized co-immunoprecipitation and in vitro binding assays to confirm the interaction between the Mlp proteins and SAGA components. Chromatin immunoprecipitation experiments revealed that Mlp1 and SAGA components associate with the same region of the GAL promoters. Critically, this Mlp-promoter interaction depends on the integrity of the SAGA complex. These results identify a physical association between SAGA and the NPC, and support previous results that relied upon visualization of GAL loci at the nuclear periphery by microscopy ( Cabal, G. G. Genovesio, A., Rodriguez-Navarro, S., Zimmer, C., Gadal, O., Lesne, A., Buc, H., Feuerbach- Fournier, F., Olivo-Marin, J.-C., Hurt, E. C., and Nehrbass, U. ( 2006) Nature 441, 770-773). We propose that a physical interaction between nuclear pore components and the SAGA complex can link the actively transcribed GAL genes to the nuclear pore.

The Reverse Vaccinology (RV) approach allows using genomic information for the delineation of new protein-based vaccines starting from an in silico analysis. The first powerful example of the application of the RV approach is given by the development of a protein-based vaccine against serogroup B Meningococcus. A similar approach was also used to identify new Staphylococcus aureus vaccine candidates, including the ferric hydroxamate-binding lipoprotein FhuD2. S. aureus is a widespread human pathogen, which employs various different strategies for iron uptake, including: (i) siderophore-mediated iron acquisition using the endogenous siderophores staphyloferrin A and B, (ii) siderophore-mediated iron acquisition using xeno-siderophores (the pathway exploited by FhuD2) and (iii) heme-mediated iron acquisition. In this work the high resolution crystal structure of FhuD2 in the iron (III)-siderophore-bound form was determined. FhuD2 belongs to the Periplasmic Binding Protein family (PBP ) class III, and is principally formed by two globular domains, at the N- and C-termini of the protein, that make up a cleft where ferrichrome-iron (III) is bound. The N- and C-terminal domains, connected by a single long α-helix, present Rossmann-like folds, showing a β-stranded core and an α-helical periphery, which do not undergo extensive structural rearrangement when they interact with the ligand, typical of class III PBP members. The structure shows that ferrichrome-bound iron does not come directly into contact with the protein; rather, the metal ion is fully coordinated by six oxygen donors of the hydroxamate groups of three ornithine residues, which, with the three glycine residues, make up the peptide backbone of ferrichrome. Furthermore, it was found that iron-free ferrichrome is able to subtract iron from transferrin. This study shows for the first time the structure of FhuD2, which was found to bind to siderophores ,and that the protein plays an important role in S. aureus colonization and infection phases.

Die verschiedenen Lichtsammelproteine (Lhc-Proteine) höherer Pflanzen unterscheiden sich im Oligomerisierungsverhalten. Im Photosystem II existieren 6 Lhc-Proteine, die entweder die monomeren Lichtsammelkomplexe (LHC) CP24 (Lhcb6), CP26 (Lhcb5) und CP29 (Lhcb4) oder den trimeren LHCII (Lhcb1, Lhcb2 und Lhcb3) bilden. Im Photosystem I sind laut Kristallstruktur vier Lhc-Proteine lokalisiert, die als Heterodimere organisiert vorliegen. Der schwerpunktmäßig untersuchte LHCI-730 setzt sich aus Lhca1 und Lhca4 zusammen, während der LHCI-680 aus Lhca2 und Lhca3 besteht. Das Ziel der Arbeit bestand in der Identifizierung der für das unterschiedliche Oligomerisierungsverhalten verantwortlichen Proteinbereiche und Aminosäuren. Die für diese Arbeit generierten Consensussequenzalignments verschiedener Lhca- und Lhcb-Proteine vieler Arten unterstützen die Folgerungen aus Strukturdaten und anderen Sequenzalignments, dass den LHCs eine gemeinsame Monomerstruktur zu Grunde liegt. Die Helices 1 und 3 weisen weitgehend sehr hohe Sequenzidentitäten auf, während die N- und C-Termini, die zwei Schleifenregionen und die Helix 2 nur schwach konserviert sind. Falls die Bereiche mit hoher Sequenzübereinstimmung für das Zustandekommen ähnlicher monomerer LHC-Strukturen verantwortlich sind, könnten in den schwach konservierten Domänen die Ursachen für das unterschiedliche Oligomerisierungsverhalten lokalisiert sein. Aufgrund dessen wurden die schwach konservierten Domänen des monomerisierenden Lhcb4, des mit dem Lhca1 dimerisierenden Lhca4 und des Trimere bildenden Lhcb1 gegen die entsprechenden Domänen der anderen Proteine ausgetauscht und bezüglich ihres Oligomerisierungsverhaltens untersucht. Im Lhca4 konnten mit der Helix 2 und der stromalen Schleife zwei für eine Heterodimerisierung essentielle Domänen gefunden werden. Im Lhcb1 waren neben dem N-Terminus auch die 2. Helix und die stromale Schleifendomäne unentbehrlich für eine Trimerisierung. Zusätzlich waren Dimerisierung und Trimerisierung bei Austausch der luminalen Schleife beeinträchtigt. Ein geringer Beitrag zur Lhcb1-Trimerisierung konnte auch für den C-Terminus belegt werden. Ein zusätzliches Ziel der Arbeit sollte der Transfer der Oligomerisierungseigenschaften durch umfangreichen Domänentausch von einem auf ein anderes Protein sein. Der Transfer der Fähigkeit zur Dimerbildung durch Substitution gegen essentielle Lhca4-Domänen (50% luminale Schleife, 100% Helix 2 und 100% stromale Schleife) gelang beim Lhcb4, nicht aber beim Lhcb1. Der Transfer der Trimerisierungsfähigkeit auf Lhca4 und Lhcb4 scheiterte. Eine Lhca1-Mutante mit allen für eine Dimerisierung essentiellen Lhca4-Domänen, die durch Interaktion einzelner Moleküle untereinander multimere LHCs bilden sollte, war bereits in ihrer Monomerbildung beeinträchtigt. Eine Übertragung der Oligomerisierungsfähigkeit auf andere Proteine durch massiven Domänentransfer gestaltete sich somit schwierig, da vermutlich im mutierten Protein immer noch ursprüngliche Tertiärstrukturanteile enthalten waren, die nicht mit den transferierten Proteinbestandteilen kompatibel sind. Bei zukünftigen Experimenten zur Klärung der Transferierbarkeit der Oligomerisierungseigenschaft sollten deswegen neben dem unberücksichtigten 1. Teil der luminalen Schleife auch wenig konservierte Aminosäuren in der 1. und 3. Helix Beachtung finden. Ein weiteres Ziel dieser Arbeit war es, die LHCI-730-Dimerisierung im Detail zu untersuchen. Mutationsanalysen bestätigten den von früheren Untersuchungen bekannten Einfluss des Isoleucins 103 und Histidins 99. Letzteres geht möglicherweise durch sein gebundenes Chlorophyll eine Interaktion mit dem Lhca1 ein. Das Phenylalanin 95 stellte sich ebenfalls als ein wichtiger Interaktionspartner heraus und könnte in Wechselwirkung mit einem zwischen Lhca1 und Lhca4 lokalisierten Phosphatidylglycerin treten. Das ebenfalls an der Dimerbildung beteiligte Serin 88 des Lhca4 könnte auf Grund der räumlichen Nähe bei Modellierungen direkt mit dem am C-Terminus des Lhca1 lokalisierten Glycin 190 interagieren. Darüber hinaus wurde ein in der luminalen Lhca4-Schleife lokalisiertes Phenylalanin 84 als Interaktionspartner des Tryptophans 185 im C-Terminus von Lhca1 identifiziert. Der simultane Austausch des Isoleucins 109 und Lysins 110 in der stromalen Schleife des Lhca4, konnte deren Einfluss auf die Dimerisierung belegen. Nachdem bislang an der Dimerbildung beteiligte Aminosäuren am N- und C-Terminus des Lhca1 und Lhca4 identifiziert werden konnten, wurden in dieser Arbeit viele an einer Dimerbildung beteiligten Proteinbereiche und Aminosäuren in der Helix 2 und den Schleifenregionen des Lhca4 identifiziert. Um alle an der Lhca1-Lhca4-Interaktion beteiligten Aminosäuren aufzuklären, müssten durch Mutationsanalysen die in der stromalen Lhca4-Schleife vermuteten Interaktionspartner des für die Dimerisierung wichtigen Tryptophans 4 am N-Terminus von Lhca1 identifiziert, und die in der Helix 3 des Lhca1 vermuteten Interaktionspartner der Helix 2 des Lhca4 ermittelt werden.

Vibrio cholerae Cytolysin (VCC) gehört zur Gruppe der Exotoxine und bildet auf Membranen heptamere transmembrane Poren. VCC wird als protoxin mit einem Molekulargewicht von 79 kDa sezerniert und benötigt die proteolytische Spaltung der N-terminalen Pro-Region um Poren in der Membran zu bilden. Diese Spaltung erfolgt sowohl in Lösung, als auch nach der Bindung an Membranen, aber nur aktiviertes VCC oligomererisiert in eine lytische Pore. Die Kristallstruktur von VCC zeigt, dass das Monomer vier verschiedenen strukturellen Domänen enthält; die cytolytische Domäne, mit der Pre-Stem-Sequenz, der Pro-Region und den beiden C-terminalen Domänen β-Trefoil und β-Prism. Die porenbildende β-Barrel wird aus je einer Pre-Stem Domäne jedes der einzelnen sieben Untereinheiten gebildet. Da sich die porenbildende Region im Monomer zwischen den Domänen β-Prism und β-Trefoil befindet, sind konformationelle Änderungen des Toxins notwendig, um die Insertion dieser Region in die Membran zu ermöglichen. In dieser Arbeit wurde unter anderem der Mechanismus der Porenbildung durch die Konstruktion von Disulfid-Derivaten untersucht. Die Bildung von Disulfidbrücken wurde verwendet, um die porenbildende Region entweder mit der β-Trefoil oder β-Prism Domäne zu verknüpfen. Unter nicht-reduzierenden Bedingungen bindet das Toxin an Membranen und oligomerisiert zu SDS-labilen Oligomeren. Nach der Reduktion der künstlichen Disulfidbrücke erlangen die gebildeten Oligomere SDS-Stabilität und permeabilisieren die Membran. Durch die Zugabe steigender Konzentrationen des VCC-Derivats zu aktivem Toxin, wird die SDS-Stabilität der gebildeten Oligomere stark reduziert. Die Insertion des aktiven Toxins in die Membran wird allerdings nicht verhindert und daher Poren mit reduziertem funktionellen Durchmesser gebildet. Diese Ergebnisse verdeutlichen, dass die Bildung einer Prä-Pore vor der Insertion des Toxins in die Membran erfolgt und zeigt zum ersten Mal ein solches Zwischenstadium für ein β-porenbildendes Toxin, das von Gram-negativen Organismen produziert wird. Diese Ergebnisse deuten auf einen archetypischen Mechanismus der Porenbildung hin. Zusätzlich wurde die Funktion der beiden C-terminalen Domänen untersucht, und daher verschiedene Deletions- und Substitutionsmutanten konstruiert. Die β-Trefoil Domäne ist nicht essentiell für die Bindung des Toxins an Membranen, ist aber für die korrekte Faltung des Toxins notwendig. Die C-terminale β-Prism Domäne vermittelt die Bindung des Toxins an Membranen über Zuckerrezeptoren.

Increasing evidence suggest that the long "untranslated" region (UTR) between the matrix (M) and the fusion (F) proteins of morbilliviruses has a functional role. In canine distemper virus (CDV), the F 5' UTR was recently shown to code for a long F signal peptide (Fsp). Subsequently, it was reported that the M/F UTRs combined with the long Fsp were synergistically regulating the F mRNA and protein expression, thereby modulating virulence. Unique to CDV, a short putative open reading frame (ORF) has been identified within the wild-type CDV-M 3' UTR (termed M2). Here, we investigated whether M2 was expressed from the genome of the virulent and demyelinating A75/17-CDV strain. An expression plasmid encoding the M2 ORF tagged both at its N-terminal (HA) and C-terminal domains (RFP), was first constructed. Then, a recombinant virus with its putative M2 ORF replaced by HA-M2-RFP was successfully recovered from cDNA (termed recA75/17(green)-HA-M2-RFP). M2 expression in cells transfected or infected with these mutants was studied by immunoprecipitation, immunofluorescence, immunoblot and flow cytometry analyses. Although fluorescence was readily detected in HA-M2-RFP-transfected cells, absence of red fluorescence emission in several recA75/17(green)-HA-M2-RFP-infected cell types suggested lack of M2 biosynthesis, which was confirmed by the other techniques. Consistent with these data, no functional role of the short polypeptide was revealed by infecting various cell types with HA-M2-RFP over-expressing or M2-knockout recombinant viruses. Thus, in sharp contrast to the CDV-F 5' UTR reported to translate a long Fsp, our data provided evidence that the CDV-M 3' UTR does not express any polypeptides.

IgE antibodies interact with the high affinity IgE Fc receptor, FcεRI, and activate inflammatory pathways associated with the allergic response. The IgE-Fc region, comprising the C-terminal domains of the IgE heavy chain, binds FcεRI and can adopt different conformations ranging from a closed form incompatible with receptor binding to an open, receptor-bound state. A number of intermediate states are also observed in different IgE-Fc crystal forms. To further explore this apparent IgE-Fc conformational flexibility and to potentially trap a closed, inactive state, we generated a series of disulfide bond mutants. Here we describe the structure and biochemical properties of an IgE-Fc mutant that is trapped in the closed, non-receptor binding state via an engineered disulfide at residue 335 (Cys-335). Reduction of the disulfide at Cys-335 restores the ability of IgE-Fc to bind to its high affinity receptor, FcεRIα. The structure of the Cys-335 mutant shows that its conformation is within the range of previously observed, closed form IgE-Fc structures and that it retains the hydrophobic pocket found in the hinge region of the closed conformation. Locking the IgE-Fc into the closed state with the Cys-335 mutation does not affect binding of two other IgE-Fc ligands, omalizumab and DARPin E2_79, demonstrating selective blocking of the high affinity receptor binding.

Little sequence information exists on the matrix-protein (MA) encoding region of small ruminant lentiviruses (SRLV). Fifty-two novel sequences were established and permitted a first phylogenetic analysis of this region of the SRLV genome. The variability of the MA encoding region is higher compared to the gag region encoding the capsid protein and surprisingly close to that reported for the env gene. In contrast to primate lentiviruses, the deduced amino acid sequences of the N- and C-terminal domains of MA are variable. This permitted to pinpoint a basic domain in the N-terminal domain that is conserved in all lentiviruses and likely to play an important functional role. Additionally, a seven amino acid insertion was detected in all MVV strains, which may be used to differentiate CAEV and MVV isolates. A molecular epidemiology analysis based on these sequences indicates that the Italian lentivirus strains are closely related to each other and to the CAEV-CO strain, a prototypic strain isolated three decades ago in the US. This suggests a common origin of the SRLV circulating in the monitored flocks, possibly related to the introduction of infected goats in a negative population. Finally, this study shows that the MA region is suitable for phylogenetic studies and may be applied to monitor SRLV eradication programs.

L-type calcium channels are composed of a pore, alpha1c (Ca(V)1.2), and accessory beta- and alpha2delta-subunits. The beta-subunit core structure was recently resolved at high resolution, providing important information on many functional aspects of channel modulation. In this study we reveal differential novel effects of five beta2-subunits isoforms expressed in human heart (beta(2a-e)) on the single L-type calcium channel current. These splice variants differ only by amino-terminal length and amino acid composition. Single-channel modulation by beta2-subunit isoforms was investigated in HEK293 cells expressing the recombinant L-type ion conducting pore. All beta2-subunits increased open probability, availability, and peak current with a highly consistent rank order (beta2a approximately = beta2b > beta2e approximately = beta2c > beta2d). We show graded modulation of some transition rates within and between deep-closed and inactivated states. The extent of modulation correlates strongly with the length of amino-terminal domains. Two mutant beta2-subunits that imitate the natural span related to length confirm this conclusion. The data show that the length of amino termini is a relevant physiological mechanism for channel closure and inactivation, and that natural alternative splicing exploits this principle for modulation of the gating properties of calcium channels.
