The largest mass extinction in the Phanerozoic happened at the end of the Permian. The microbialites formed in the extreme environments after the mass extinction has become a hotspot for geologists and paleontologists throughout the world. The dendroid microbialites that were described for the first time in 1999 from the Permian-Triassic boundary section at Laolongdong, Chongqing, have been studied by many geologists from China and overseas. Two important viewpoints about their origin have been proposed. Some researchers believed that they resemble Quaternary travertine shrubs in form, and may belong to microbialites. Some other researchers proposed that the dendroid structure is composed of clots formed by coccoidal cynaobacteria, and is microbialite. Our detailed survey on the section reveals that: (1) there is an interval of speckled “microbialite” in the section, and it underlies the dendroid “microbialite”, (2) the dendroid “microbialite” does not always have dendroid appearance; they are dendroid only in very local places; they are not dendroid in most places; for this reason, they are not comparable to recent tufa; (3) the volume of the dendroid structure greatly increases toward the top of the dendroid microbialite interval: accounting to 70% of the whole rock in the top part. This distribution pattern implies that the formation of this structure may be related to downward migration of the diagenetic fluid. Examination of thin sections reveals that the dendroid structure or point-like structure in the “microbialite” look as lighter areas in the thin sections and are composed of large blocky clear calcites containing scattered yellow dirty small calcite rhombi and irregular “points” of relict lime mudstone or wackestone or packstone. Their formation is by any one of the following two processes: (1) dissolution → filling of large blocky calcite; (2) dolomitization → dedolomitization → dissolution by meteoric fresh water → filling by large blocky calcites. It has been found that there are at least two sea-level falls during the P-T transition. As the sea level fall, the carbonate deposits came into supratidal environment, and suffered dolomitization caused by evaporative fluid or mixing water of sea water and meteoric water. Since the fluid migrated downward from the top of the deposits and in random pathway, the dolomitization formed dendroid or speckled dolomitic areas. As the deposits came into subaerial environments, the meteoric fresh water migrated along the dendroid or speckled dolomitic area with higher porosity, and dissolution happened, which caused the rock became spongy or alveolate. In later time, after the strata came into phreatic zone, large clear blocky calcites grew in and filled the pores in the spongy areas. The dendroid and speckled structure were formed in this way, rather than composed of clots formed by coccoid cyanobecteria. The microbial fossils in Laolongdong section include two types. The first is the tube-like cyanobecteria in middle Bed 3, which are generally less than 1 mm in length, taper toward one end, and are internally filled by microspars. They are straight or sinuous, with micritic wall 0.005~0.01 mm thick. Since this kind of microbial fossils are abundant in middle Bed 3, this rock belongs to microbialite. The second type occurs in Bed 5 and lower and middle Bed 6. They are irregular globular in shape, generally 0.2 ~ 0.5 mm in size, with several outward progresses, and internally filled by one layer of needle-like calcite cements on the wall and the large blocky calcite in the inner space. According to their shape and preservation way, it is inferred that this kind of fossils were formed from some kind of bacterial colony. The bacterial colony may be cuticle in composition, since it has some hardness as it is indicated by its resistance to deposit loading. These organisms discomposed during diagenetic time, and formed good porosity. In later diagenetic time, these pores were firstly cemented by needle-like calcites and later filled by large blocky calcites. So, the bacterial colony promoted the formation of dendroid and speckled structures. However, they did not always form such structures. On the other hand, even though no bacterial colony or other microbes or any kind of fossils were present, dendroid or speckled structures can form. Bed 4 of Laolongdong section contains abundant gastropods but no microbial fossils, and is not microbialite, even though it is speckled. The top of Bed 6 is dendroid, but contain no microbial fossils, and is not micrbialite.

The Ordos Basin is a large-scale craton superimposed basin locating on the west of the North China platform, which was the hotspot of interior basin exploration and development. Qiaozhen oil field located in the Ganquan region of south-central of Ordos Basin. The paper is based on the existing research data, combined with the new theory and progress of the sedimentology, sequence stratigraphy, reservoir sedimentology, petroleum geology, etc, and analyzes systematically the sedimentary and reservoir characteristics in the chang2 and chang1 oil-bearing strata group of Yanchang formation On the basis of stratigraphic classification and comparison study, the strata chang2 and chang1 were divided into five intervals. Appling the method of cartography with single factor and dominance aspect, we have drawn contour line map of sand thickness, contour line map of ratio between sand thickness and stratum thickness. We discussed distribution characteristics of reservoir sand body and evolution of sedimentary facies and microfacies. And combining the field type section , lithologic characteristics, sedimentary structures, the sedimentary facies of single oil well and particle size analysis and according to the features of different sequence, the study area was divided into one sedimentary facies、three parfacies and ten microfacies. The author chew over the characteristics of every facies, parfacies and microfacies and spatial and temporal distribution. Comprehensive research on petrologic characteristics of reservoir , diagenesis types, pore types, distribution of sand bodies, physical properties, oiliness, reservoir heterogeneities, characteristics of interlayer, eventually research on synthetic classifying evaluation of reservoir.The reservoir is classified four types: Ⅰ、Ⅱ、Ⅲ、Ⅳ and pore type, fracture-porosity type. Take reservoir's average thickness, porosity, permeability, oil saturation and shale content as parameters, by using clustering analysis and discriminant analysis, the reservoir is classified three groups. Based on the evaluation, synthetizing the reservoir quality, the sealing ability of cap rock, trap types, reservoir-forming model ,in order to analyze the disciplinarian of accumulation oil&gas. Ultimately, many favorable zones were examined for chang23,chang223,chang222,chang221,chang212,chang12,chang11 intervals. There are twenty two favorable zones in the research area. Meanwhile deploy the next disposition scheme.

Pre-stack seismic inversion has become the emphasis and hotspot owing to the exploration & exploitation of oil field and the development of seismic technology. Pre-stack seismic inversion has the strongpoint of making the most of amplitude versus offset compared with the post-stack method. In this dissertation, the three parameters were discussed from multi-angle reflectance of P-wave data based on Zoeppritz’s and Aki & Richard’s equation, include P-wave velocity, S-wave velocity, and density. The three parameters are inversed synchronously from the pre-stack multi-angle P-wave data, based on rockphysics model and aimed at the least remnant difference between model simulation and practical data. In order to improve the stability of inversion and resolution to thin bed, several techniques were employed, such as the wavelet transform with multi-scale function, adding the Bayesian soft constraint and hard constraints (the horizon, structure and so on) to the inversion process. Being the result, the uncertainty of the resolution is reduced, the reliability and precision are improved, the significance of parameters becomes clearer. Meeting to the fundamental requirement of pre-stack inversion, some research in rockphysics are carried out which covered the simulation and inversion of S-wave velocity, the influence of pore fluids to geophysical parameters, and the slecting and analyzing of sensitive parameters. The difference between elastic wave equation modeling and Zoeppritz equation method is also compared. A series of key techniques of pre-stack seismic inversion and description were developed, such as attributes optimization, fluid factors, etc. All the techniques mentioned above are assembled to form a technique sets and process of synchronous pre-stack seismic inversion method of the three parameters based on rock physics and model simulation. The new method and technology were applied in many areas with various reservoirs, obtained both geological and economic significance, which proved to be valid and rational. This study will promote the pre-stack inversion technology and it’s application in hidden reservoirs exploration, face good prospects for development and application.

The unsaturated expansive soil is a hotspot and difficulty in soil mechanics inland and outland. The expansive soil in our China is one of the widest in distributing and greatest in area, and the disaster of expansive soil happens continually as a result. The soil mechanics test, monitor, numerical simulation and engineering practice are used to research swell and shrinkage characteristic, edge strength characteristic and unsaturated strength characteristic of Mengzi expansive soil. The seep and stability of the slope for expansive soil associated with fissure are analyzed and two kinds of new technique are put forward to be used in expansive soil area, based on disaster mechnics proposed of the slope.The technique of reinforcement in road embankment is optimized also. Associated with engineering geology research of Mengzi expansive soil, mineral composition, chemical composition, specific area and cation content, dissolubility salt and agglutinate, microcosmic fabric characteristic, cause of formation and atmosphere effect depth are analyzed to explain the intrinsic cause and essence of swell and shrinkage for expansive soil. The rule between swell-shrinkage and initial state, namely initial water content, initial dry density and initial pressure, can be used to construction control. Does Response model is fit to simulate the rule, based on ternary regression analysis. It has great meaning to expansive soil engineering in area with salt or alkali. The mechanics under CD, CU and GCU of expansive soil is researched by edge surface theory to explain the remarkable effect of consolidation pressure, initial dry density, initial water content, cut velocity, drainage and reinforcement to the edge strength characteristic. The infirm hardening stress strain curves can be fitted with hyperbola model and the infirm softening curves can be fitted with exponential model. The normalization theory can be used to reveal the intrinsic unity of the otherness which is brought by different methods to the shear strength of the same kinds of samples. The unsaturated strain softening characteristic and strength envelope of remolding samples are researched by triaxial shear test based on suction controlled, the result of which is simulated by exponential function. The strength parameters of the unsaturated samples are obtained to be used in the unsaturated seep associated with rainfall. The elasticity and plasticity characters of expansive soil are researched to attain the model parameters by using modified G-A model. The humidification destroy characteristic of expansive soil is discussed to research the disaster mechanism of the slope with the back pressure increasing and suction decreasing under bias pressure consolidation. The indoor and outdoor SWCCs are measured to research the effect factors and the rule between different stress and filling environment. The moisture absorption curves can express the relationship between suction and water content in locale. The SWCCs of Mengzi expansive soil are measured by GDS stress path trixial system. The unsaturated infiltration function is gained to research seep and stability of the slope of expansive soil. The rainfall infiltration and ability of slope considering multifarious factors are studied by analyzing fissure cause of Mengzi expansive soil. The mechanism of the slope disaster is brought forward by the double controlling effect between suction and fissure. Two new kinds of technique are put forward to resolve disaster of expansive soil and the technique of reinforcement on embankment is optimized, which gives a useful help to solving engineering trouble.

Oil and scientific groups have been focusing on the 3D wave equation prestack depth migration since it can solve the complex problems of the geologic structure accurately and maintain the wave information, which is propitious to lithology imaging. The symplectic method was brought up by Feng Kang firstly in 1984 and became the hotspot of numerical computation study. It will be widely applied in many scientific field of necessity because of its great virtue in scientific sense. This paper combines the Symplectic method and the 3-D wave equation prestack depth migration to bring up an effectual numerical computation method of wave field extrapolatation technique under the scientific background mentioned above. At the base of deep analysis of computation method and the performance of PC cluster, a seismic prestack depth migration flow considering the virtue of both seismic migration method and Pc cluster has formatted. The software, named 3D Wave Equation Prestack Depth Migration of Symplectic Method, which is based on the flow, has been enrolled in the National Bureau of Copyright (No. 0013767). Dagang and Daqing Oil Field have now put it into use in the field data processing. In this paper, the one way wave equation operator is decompounded into a phase shift operator and a time shift operator and the correct item with high rank Symplectic method when approaching E exponent. After reviewing eliminating alias frequency of operator, computing the maximum angle of migration and the imaging condition, we present the test result of impulse response of the Symplectic method. Taking the imaging results of the SEG/EAGE salt and overthrust models for example and seeing about the imaging ability with complex geologic structure of our software system, the paper has discussed the effect of the selection of imaging parameters and the effectuation on the migration result of the seismic wavelet and compared the 2-D and 3-D prestack depth migration result of the salt mode. We also present the test result of impulse response with the overthrust model. The imaging result of the two international models indicates that the Symplectic method of 3-D prestack depth migration accommodates great transversal velocity variation and complex geologic structure. The huge computing cost is the key obstruction that 3-D prestack depth migration wave equation cannot be adopted by oil industry. After deep analysis of prestack depth migration flow and the character of PC cluster ,the paper put forward :i)parallel algorithms in shot and frequency domain of the common shot gather 3-D wave equation prestack migration; ii)the optimized setting scheme of breakpoint in field data processing; iii)dynamic and static load balance among the nodes of the PC cluster in the 3-D prestack depth migration. It has been proven that computation periods of the 3-D prestack depth migration imaging are greatly shortened given that adopting the computing method mentioned in the paper. In addition,considering the 3-D wave equation prestack depth migration flow in complex medium and examples of the field data processing, the paper put the emphasis on: i)seismic data relative preprocessing, ii) 2.5D prestack depth migration velocity analysis, iii)3D prestack depth migration. The result of field data processing shows satisfied application ability of the flow put forward in the paper.

从系统学和协同学角度研究分析了秦岭造山带泥盆纪三级构造热水沉积成矿盆地的主控因素。认为三级构造热水沉积成矿盆地是受诸多因素控制的一个构造--热水成岩成矿系统(一种非线性、自组织系统)。秦岭深部岩石圈地幔近南北向收缩与佛坪大陆热点构造(hotspot)的耦合,引发陆壳浅部发生近东西向伸展,触发热水(能)从深部向陆壳浅部大规模运移。近东西向高序次同生断裂控制一级沉积盆地的形成与演化。不同级次的同生断裂是控盆-成盆的主控因素,低序次NE向、NW向和SN向同生断裂是秦岭造山带泥盆纪三级构造热水沉积成矿盆地的主控因素,也是热水喷流进入盆地的构造通道。三级构造沉积盆地为热水成岩成矿系统发生大规模聚集成矿提供了构造空间。

BACKGROUND: Blochmannia are obligately intracellular bacterial mutualists of ants of the tribe Camponotini. Blochmannia perform key nutritional functions for the host, including synthesis of several essential amino acids. We used Illumina technology to sequence the genome of Blochmannia associated with Camponotus vafer. RESULTS: Although Blochmannia vafer retains many nutritional functions, it is missing glutamine synthetase (glnA), a component of the nitrogen recycling pathway encoded by the previously sequenced B. floridanus and B. pennsylvanicus. With the exception of Ureaplasma, B. vafer is the only sequenced bacterium to date that encodes urease but lacks the ability to assimilate ammonia into glutamine or glutamate. Loss of glnA occurred in a deletion hotspot near the putative replication origin. Overall, compared to the likely gene set of their common ancestor, 31 genes are missing or eroded in B. vafer, compared to 28 in B. floridanus and four in B. pennsylvanicus. Three genes (queA, visC and yggS) show convergent loss or erosion, suggesting relaxed selection for their functions. Eight B. vafer genes contain frameshifts in homopolymeric tracts that may be corrected by transcriptional slippage. Two of these encode DNA replication proteins: dnaX, which we infer is also frameshifted in B. floridanus, and dnaG. CONCLUSIONS: Comparing the B. vafer genome with B. pennsylvanicus and B. floridanus refines the core genes shared within the mutualist group, thereby clarifying functions required across ant host species. This third genome also allows us to track gene loss and erosion in a phylogenetic context to more fully understand processes of genome reduction.

Although data quality and weighting decisions impact the outputs of reserve selection algorithms, these factors have not been closely studied. We examine these methodological issues in the use of reserve selection algorithms by comparing: (1) quality of input data and (2) use of different weighting methods for prioritizing among species. In 2003, the government of Madagascar, a global biodiversity hotspot, committed to tripling the size of its protected area network to protect 10% of the country’s total land area. We apply the Zonation reserve selection algorithm to distribution data for 52 lemur species to identify priority areas for the expansion of Madagascar’s reserve network. We assess the similarity of the areas selected, as well as the proportions of lemur ranges protected in the resulting areas when different forms of input data were used: extent of occurrence versus refined extent of occurrence. Low overlap between the areas selected suggests that refined extent of occurrence data are highly desirable, and to best protect lemur species, we recommend refining extent of occurrence ranges using habitat and altitude limitations. Reserve areas were also selected for protection based on three different species weighting schemes, resulting in marked variation in proportional representation of species among the IUCN Red List of Threatened Species extinction risk categories. This result demonstrates that assignment of species weights influences whether a reserve network prioritizes maximizing overall species protection or maximizing protection of the most threatened species.

Introduction: Detection of the V600E hotspot mutation in BRAF oncogene is extremely useful for the screening of hereditary non-polyposis colorectal cancer (Lynch's syndrome) and for the prediction of sensitivity to MEK inhibitors. Here we describe a method for detecting this mutation based upon pyrosequencing technology.

Predicting ecological impacts of invasive species and identifying potentially damaging future invaders are research priorities. Since damage by invaders is characterized by their depletion of resources, comparisons of the ‘functional response’ (FR; resource uptake rate as a function of resource density) of invaders and natives might predict invader impact. We tested this by comparing FRs of the ecologically damaging ‘world's worst’ invasive fish, the largemouth bass (Micropterus salmoides), with a native equivalent, the Cape kurper (Sandelia capensis), and an emerging invader, the sharptooth catfish (Clarias gariepinus), with the native river goby (Glossogobius callidus), in South Africa, a global invasion hotspot. Using tadpoles (Hyperolius marmoratus) as prey, we found that the invaders consumed significantly more than natives. Attack rates at low prey densities within invader/native comparisons reflected similarities in predatory strategies; however, both invasive species displayed significantly higher Type II FRs than the native comparators. This was driven by significantly lower prey handling times by invaders, resulting in significantly higher maximum feeding rates. The higher FRs of these invaders are thus congruent with, and can predict, their impacts on native communities. Comparative FRs may be a rapid and reliable method for predicting ecological impacts of emerging and future invasive species.

Aims: The utility of p53 as a prognostic assay has been elusive. The aims of this study were to describe a novel, reproducible scoring system and assess the relationship between differential p53 immunohistochemistry (IHC) expression patterns, TP53 mutation status and patient outcomes in breast cancer.

Methods and Results: Tissue microarrays were used to study p53 IHC expression patterns: expression was defined as extreme positive (EP), extreme negative (EN), and non-extreme (NE; intermediate patterns). Overall survival (OS) was used to define patient outcome. A representative subgroup (n = 30) showing the various p53 immunophenotypes was analysed for TP53 hotspot mutation status (exons 4-9). Extreme expression of any type occurred in 176 of 288 (61%) cases. As compared with NE expression, EP expression was significantly associated (P = 0.039) with poorer OS. In addition, as compared with NE expression, EN expression was associated (P = 0.059) with poorer OS. Combining cases showing either EP or EN expression better predicted OS than either pattern alone (P = 0.028). This combination immunophenotype was significant in univariate but not multivariate analysis. In subgroup analysis, six substitution exon mutations were detected, all corresponding to extreme IHC phenotypes. Five missense mutations corresponded to EP staining, and the nonsense mutation corresponded to EN staining. No mutations were detected in the NE group.

Conclusions: Patients with extreme p53 IHC expression have a worse OS than those with NE expression. Accounting for EN as well as EP expression improves the prognostic impact. Extreme expression positively correlates with nodal stage and histological grade, and negatively with hormone receptor status. Extreme expression may relate to specific mutational status.

In order to address road safety effectively, it is essential to understand all the factors, which
attribute to the occurrence of a road collision. This is achieved through road safety
assessment measures, which are primarily based on historical crash data. Recent advances
in uncertain reasoning technology have led to the development of robust machine learning
techniques, which are suitable for investigating road traffic collision data. These techniques
include supervised learning (e.g. SVM) and unsupervised learning (e.g. Cluster Analysis).
This study extends upon previous research work, carried out in Coll et al. [3], which
proposed a non-linear aggregation framework for identifying temporal and spatial hotspots.
The results from Coll et al. [3] identified Lisburn area as the hotspot, in terms of road safety,
in Northern Ireland. This study aims to use Cluster Analysis, to investigate and highlight any
hidden patterns associated with collisions that occurred in Lisburn area, which in turn, will
provide more clarity in the causation factors so that appropriate countermeasures can be put
in place.

1. Using data on the spatial distribution of the British avifauna, we address three basic questions about the spatial structure of assemblages: (i) Is there a relationship between species richness (alpha diversity) and spatial turnover of species (beta diversity)? (ii) Do high richness locations have fewer species in common with neighbouring areas than low richness locations?, and (iii) Are any such relationships contingent on spatial scale (resolution or quadrat area), and do they reflect the operation of a particular kind of species-area relationship (SAR)?

2. For all measures of spatial turnover, we found a negative relationship with species richness. This held across all scales, with the exception of turnover measured as beta (sim).

3. Higher richness areas were found to have more species in common with neighbouring areas.

4. The logarithmic SAR fitted better than the power SAR overall, and fitted significantly better in areas with low richness and high turnover.

5. Spatial patterns of both turnover and richness vary with scale. The finest scale richness pattern (10 km) and the coarse scale richness pattern (90 km) are statistically unrelated. The same is true of the turnover patterns.

6. With coarsening scale, locations of the most species-rich quadrats move north. This observed sensitivity of richness 'hotspot' location to spatial scale has implications for conservation biology, e.g. the location of a reserve selected on the basis of maximum richness may change considerably with reserve size or scale of analysis.

7. Average turnover measured using indices declined with coarsening scale, but the average number of species gained or lost between neighbouring quadrats was essentially scale invariant at 10-13 species, despite mean richness rising from 80 to 146 species (across an 81-fold area increase). We show that this kind of scale invariance is consistent with the logarithmic SAR.

Routine molecular diagnostics modalities are unable to confidently detect low frequency mutations (<5-15%) that may indicate response to targeted therapies. We confirm the presence of a low frequency NRAS mutation in a rectal cancer patient using massively parallel sequencing when previous Sanger sequencing results proved negative and Q-PCR testing inconclusive. There is increasing evidence that these low frequency mutations may confer resistance to anti-EGFR therapy. In view of negative/inconclusive Sanger sequencing and Q-PCR results for NRAS mutations in a KRAS wt rectal case, the diagnostic biopsy and 4 distinct subpopulations of cells in the resection specimen after conventional chemo/radiotherapy were massively parallel sequenced using the Ion Torrent PGM. DNA was derived from FFPE rectal cancer tissue and amplicons produced using the Cancer Hotspot Panel V2 and sequenced using semiconductor technology. NRAS mutations were observed at varying frequencies in the patient biopsy (12.2%) and all four subpopulations of cells in the resection with an average frequency of 7.3% (lowest 2.6%). The results of the NGS also provided the mutational status of 49 other genes that may have prognostic or predictive value, including KRAS and PIK3CA. NGS technology has been postulated in diagnostics because of its capability to generate results in large panels of clinically meaningful genes in a cost-effective manner. This case illustrates another potential advantage of this technology: its use for detecting low frequency mutations that may influence therapeutic decisions in cancer treatment.

The Brazilian Cerrado houses a hugely diverse biota and is considered a conservation hotspot. One of the greatest threats to the integrity of this ecosystem is introduced African grasses, which can competitively exclude native grasses and cause changes in the microclimate and other disturbances. The Cerrado is a mosaic vegetation that provides different combinations, both spatially and temporally, of conditions that can become natural stressors to the herbaceous vegetation (water, nutrient and light availability). These mosaics are reflected in differences in relationships among native and invasive species, affecting competition and creating situations (place/season) that are more, or less, susceptible to invasion. The present study aimed to identify the different biological responses of native (Aristida recurvata, Aristida setifolia, Axonopus barbigerus, Echinolaena inflexa, Gymnopogon spicatus, Paspalum gardnerianum, Paspalum stellatum, Schizachyrium microstachyum, Schizachyrium sanguineum) and invasive (Melinis minutiflora and Andropogon gayanus) grasses to variations in natural stressors and to disturbance (fire and clipping), in order to understand changes in ecosystem functioning and competition processes between the grasses, and to understand invasion dynamics in this ecosystem. The presence of invasive species proved to affect the ecosystem functioning by increasing soil feeding activity. These differences were no longer observed in the dry season or when fires were frequent, showing that water availability and fire are more detrimental to soil feeding activity than is the vegetation. Laboratory experiments showed that both drought and flood simulated scenarios damaged both species, although the invasive species performed better under all watering conditions and responded better to fertilization. Underlying mechanisms such as the efficiency of photosynthesis and antioxidant mechanisms helped to explain this behavior. The invasive species grew faster and showed less cellular damage and a healthier photosystem, reflected in higher assimilation rates under stress. These differences between the native and invasive species were reduced with clipping, especially in dry soil with no fertilization, where the native species recovered better in relation to the pre-clipping levels. Flooding was as stressful as drought, but the invasive species can bypass this issue by growing an extensive root system, especially in the better-drained soils. Fire is more detrimental than clipping, with a slower recovery, while post-fire temperatures affect the germination of both invasive and native seeds and may be an important factor influencing the persistence of a diverse biota. This approach will finally contribute to the choice of the appropriate management techniques to preserve the Cerrado’s biodiversity.
