Objectives: The aim of this study was to evaluate the effects of pre-irradiation time (PIT) on curcumin (Cur)-mediated photodynamic therapy (PDT) against planktonic and biofilm cultures of reference strains of Candida albicans, Candida glabrata and Candida dubliniensis. Materials and methods: Suspensions and biofilms of Candida species were maintained in contact with different concentrations of Cur for time intervals of 1, 5, 10 and 20 min before irradiation and LED (light emitting diode) activation. Additional samples were treated only with Cur, without illumination, or only with light, without Cur. Control samples received neither light nor Cur. After PDT, suspensions were plated on Sabouraud Dextrose Agar, while biofilm results were obtained using the XTT-salt reduction method. Confocal Laser Scanning Microscopy (CLSM) observations were performed to supply a better understanding of Cur penetration through the biofilms after 5 and 20 min of contact with the cultures. Results: Different PITs showed no statistical differences in Cur-mediated PDT of Candida spp. cell suspensions. There was complete inactivation of the three Candida species with the association of 20.0 μM Cur after 5, 10 and 20 min of PIT. Biofilm cultures showed significant reduction in cell viability after PDT. In general, the three Candida species evaluated in this study suffered higher reductions in cell viability with the association of 40.0 μM Cur and 20 min of PIT. Additionally, CLSM observations showed different intensities of fluorescence emissions after 5 and 20 min of incubation. Conclusion: Photoinactivation of planktonic cultures was not PIT-dependent. PIT-dependence of the biofilm cultures differed among the species evaluated. Also, CLSM observations confirmed the need of higher time intervals for the Cur to penetrate biofilm structures. © 2012 Elsevier Ltd. All rights reserved.

The transcription process is crucial to life and the enzyme RNA polymerase (RNAP) is the major component of the transcription machinery. The development of single-molecule techniques, such as magnetic and optical tweezers, atomic-force microscopy and single-molecule fluorescence, increased our understanding of the transcription process and complements traditional biochemical studies. Based on these studies, theoretical models have been proposed to explain and predict the kinetics of the RNAP during the polymerization, highlighting the results achieved by models based on the thermodynamic stability of the transcription elongation complex. However, experiments showed that if more than one RNAP initiates from the same promoter, the transcription behavior slightly changes and new phenomenona are observed. We proposed and implemented a theoretical model that considers collisions between RNAPs and predicts their cooperative behavior during multi-round transcription generalizing the Bai et al. stochastic sequence-dependent model. In our approach, collisions between elongating enzymes modify their transcription rate values. We performed the simulations in Mathematica® and compared the results of the single and the multiple-molecule transcription with experimental results and other theoretical models. Our multi-round approach can recover several expected behaviors, showing that the transcription process for the studied sequences can be accelerated up to 48% when collisions are allowed: the dwell times on pause sites are reduced as well as the distance that the RNAPs backtracked from backtracking sites. © 2013 Costa et al.

A sistemática da espécie politípica Dendrocolaptes certhia (Aves: Dendrocolaptidae) foi estudada até hoje apenas com base em caracteres morfológicos e até então não se conseguiu delimitar as relações e propor diagnoses consistentes para todos os táxons / populações agrupados na espécie. Caracteres moleculares se tornam assim uma ferramenta potencial para fornecer um grau maior de resolução acerca da história evolutiva desta espécie politípica. Para tal, foi utilizado um banco de dados multilocus composto de dois genes mitocondriais e três loci diferentes de genes nucleares, e a partir de análises com diferentes abordagens (bayesianas, coalescentes e genético populacionais) foi então proposta a primeira filogeografia para esta espécie. Os dados moleculares sugerem alterações na taxonomia de Dendrocolaptes certhia em relação a arranjos propostos onde propomos um novo tratamento taxonômico que reconhece sete espécies diagnosticáveis ao invés de uma única espécie politípica reunindo todos os táxons de D. certhia. Estas sete espécies estão distribuídas de maneira a corroborar com as principais áreas de endemismo na Amazônia, e sua diversificação parece estar fortemente correlacionada com a formação da drenagem moderna da Amazônia durante os períodos do Plio-Pleistoceno.

1. The crabeater seal Lobodon carcinophaga is considered to be a key species in the krill-based food web of the Southern Ocean. Reliable estimates of the abundance of this species are necessary to allow the development of multispecies, predator–prey models as a basis for management of the krill fishery in the Southern Ocean. 2. A survey of crabeater seal abundance was undertaken in 1500 000 km2 of pack-ice off east Antarctica between longitudes 64–150° E during the austral summer of 1999/2000. Sighting surveys, using double observer line transect methods, were conducted from an icebreaker and two helicopters to estimate the density of seals hauled out on the ice in survey strips. Satellite-linked dive recorders were deployed on a sample of seals to estimate the probability of seals being hauled out on the ice at the times of day when sighting surveys were conducted. Model-based inference, involving fitting a density surface, was used to infer densities in the entire survey region from estimates in the surveyed areas. 3. Crabeater seal abundance was estimated to be between 0.7 and 1.4 million animals (with 95% confidence), with the most likely estimate slightly less than 1 million. 4. Synthesis and applications. The estimation of crabeater seal abundance in Convention for the Conservation of Antarctic Marine Living Resources (CCAMLR) management areas off east Antarctic where krill biomass has also been estimated recently provides the data necessary to begin extending from single-species to multispecies management of the krill fishery. Incorporation of all major sources of uncertainty allows a precautionary interpretation of crabeater abundance and demand for krill in keeping with CCAMLR’s precautionary approach to management. While this study focuses on the crabeater seal and management of living resources in the Southern Ocean, it has also led to technical and theoretical developments in survey methodology that have widespread potential application in ecological and resource management studies, and will contribute to a more fundamental understanding of the structure and function of the Southern Ocean ecosystem.

Cancer cachexia induces loss of fat mass that accounts for a large part of the dramatic weight loss observed both in humans and in animal models; however, the literature does not provide consistent information regarding the set point of weight loss and how the different visceral adipose tissue depots contribute to this symptom. To evaluate that, 8-week-old male Wistar rats were subcutaneously inoculated with 1 ml (2 x 10(7)) of tumour cells (Walker 256). Samples of different visceral white adipose tissue (WAT) depots were collected at days 0, 4, 7 and 14 and stored at -80 degrees C (seven to ten animals/each day per group). Mesenteric and retroperitoneal depot mass was decreased to the greatest extent on day 14 compared with day 0. Gene and protein expression of PPAR gamma(2) (PPARG) fell significantly following tumour implantation in all three adipose tissue depots while C/EBP alpha (CEBPA) and SREBP-1c (SREBF1) expression decreased over time only in epididymal and retroperitoneal depots. Decreased adipogenic gene expression and morphological disruption of visceral WAT are further supported by the dramatic reduction in mRNA and protein levels of perilipin. Classical markers of inflammation and macrophage infiltration (f4/80, CD68 and MIF-1 alpha) in WAT were significantly increased in the later stage of cachexia (although showing a incremental pattern along the course of cachexia) and presented a depot-specific regulation. These results indicate that impairment in the lipid-storing function of adipose tissue occurs at different times and that the mesenteric adipose tissue is more resistant to the 'fat-reducing effect' than the other visceral depots during cancer cachexia progression. Crowding is defined as the negative effect obtained by adding visual distractors around a central target which has to be identified. Some studies have suggested the presence of a marked crowding effect in developmental dyslexia (e.g. Atkinson, 1991; Spinelli et al., 2002). Inspired by Spinelli’s (2002) experimental design, we explored the hypothesis that the crowding effect may affect dyslexics’ response times (RTs) and accuracy in identification tasks dealing with words, pseudowords, illegal non-words and symbolstrings. Moreover, our study aimed to clarify the relationship between the crowding phenomenon and the word-reading process, in an inter-language comparison perspective. For this purpose we studied twenty-two French dyslexics and twenty-two Italian dyslexics (total forty-four dyslexics), compared to forty-four subjects matched for reading level (22 French and 22 Italians) and forty-four chronological age-matched subjects (22 French and 22 Italians). Children were all tested on reading and cognitive abilities. Results showed no differences between French and Italian participants suggesting that performances were homogenous. Dyslexic children were all significantly impaired in words and pseudowords reading compared to their normal reading controls. Regarding the identification task with which we assessed crowding effect, both accuracy and RTs showed a lexicality effect which meant that the recognition of words was more accurate and faster in words than pseudowords, non-words and symbolstrings. Moreover, compared to normal readers, dyslexics’ RTs and accuracy were impaired only for verbal materials but not for non-verbal material; these results are in line with the phonological hypothesis (Griffiths & Snowling, 2002; Snowling, 2000; 2006) . RTs revealed a general crowding effect (RTs in the crowding condition were slower than those recorded in the isolated condition) affecting all the subjects’ performances. This effect, however, emerged to be not specific for dyslexics. Data didn’t reveal a significant effect of language, allowing the generalization of the obtained results. We also analyzed the performance of two subgroups of dyslexics, categorized according to their reading abilities. The two subgroups produced different results regarding the crowding effect and type of material, suggesting that it is meaningful to take into account also the heterogeneity of the dyslexia disorder. Finally, we also analyzed the relationship of the identification task with both reading and cognitive abilities. In conclusion, this study points out the importance of comparing visual tasks performances of dyslexic participants with those of their reading level-matched controls. This approach may improve our comprehension of the potential causal link between crowding and reading (Goswami, 2003).

Durch geologische Prozesse freigesetzte sowie biogen und anthropogen emittierte Gase werden hauptsächlich von der untersten Atmosphärenschicht, der Troposphäre, aufgenommen und abgebaut. Durch in die Troposphä¬re einfallende solare Strahlung wird ein Abbau des Großteils der emittierten Spurengase durch reaktive Radikale initiiert. Der wichtigste Vertreter dieser reaktiven Radikale in der Troposphäre ist das Hydroxylradikal (OH-Radikal), welches im schnellen Gleichgewicht mit Hydroperoxyradikalen (HO2-Radikal) vorliegt, sodass die Summe aus OH- und HO2-Radikalen oft als HOx zusammengefasst wird. HOx-Radikale bilden tagsüber den Hauptteil der Oxidationskapazität der Troposphäre und sind somit verantwortlich für den oxidativen Abbau vieler, auch chemisch und photolytisch stabiler, Spurengase. Daher wird die Oxidationskapazität als Selbstreinigungskraft der Troposphäre verstanden. rnIm Rahmen meiner Arbeit wurde die wissenschaftliche Fragestellung auf die Oxidationskapazität der Troposphäre über Europa fokussiert. Die Höhen- und Breitenverteilung der OH- und HO2-Mischungsverhältnisse und ihre jahreszeitliche Variation wurde während der flugzeuggestützten HOOVER-Kampagnen (HOOVER 1 & 2) charakterisiert, wobei ein Fokus auf der oberen Troposphäre lag. Es wird gezeigt, welchen Einfluss die einfallende Strahlung, die Variation von HOx-Vorläufersubstanzen (wie z. B. Ozon) und die Variation von Substanzen, die das HOx-Gleichgewicht beeinflussen (z. B. Stickstoffmonoxid), auf das HOx-Budget haben. rnEs wird beispielhaft für den Höhenbereich zwischen 8 und 9.5 km gezeigt, dass die Oxidationskapazität in der oberen Troposphäre des Sommers im Ver¬gleich zu der des Herbstes aufgrund von einer verstärkten HO2-Zyklierung im Mittel deutlich erhöht ist (500 %). rnDurch konvektiven Transport werden im Sommer im Gegensatz zum Herbst regelmäßig Luftmassen aus der planetaren Grenzschicht in die obere Troposphäre eingemischt. Daher wurden der konvektive Luftmassentransport und der Einfluss der eingemischten Spurengase auf die Oxidationskapazität der oberen Troposphäre anhand eines konvektiven Elements über Südostdeutschland untersucht. Wie in dieser Arbeit berichtet wird, wurden in den Luftmassen der Ausströmregion mit bis zu 3.5 pmol/mol (Maximum 10 s-Mittelwert) sehr hohe OH-Mischungsverhältnisse gefunden, die aus der HO2-Konversion mit NO gebildet wurden. Das modellierte HOx-Budget zeigt, dass die HOx-Chemie - unter den beobachteten Bedingungen in der Ausströmregion - durch HOx-Zyklierungsreaktionen beherrscht wird. rnDie gemessenen OH-Mischungsverhältnisse in der Ausströmregion liegen etwa um einen Faktor fünf höher, als die während dieses Fluges in der konvektiv unbeeinflussten oberen Troposphäre gemessenen OH-Mischungsverhältnisse. Am Beispiel der NO2- und CH4-Lebensdauer wird ein schnellerer Abbau von Spurengasen aufgrund der erhöhten Oxidationskapazität nachgewiesen. Aus der NO2-Lebensdauer wird abgeschätzt, wie lange die Oxidationskapazität aufgrund des konvektiven Transports von NOx in den Luftmassen des Ausströmgebietes erhöht ist.rnDie während den Kampagnen durchgeführten Messungen wurden genutzt, um Modellberechnungen des vertikalen HOx-Budgets (über Südschweden) und des meridionalen HOx-Budgets zwischen Nordeuropa und Korsika durchzuführen. Es wurde gezeigt, dass das Modell die OH- und HO2-Mischungsverhältnisse im Allgemeinen gut reproduziert (Modell/Messung: OH im Sommer 94 %, HO2 im Sommer 93 % im Herbst 95 %), wohingegen die vergleichsweise kleinen OH-Mischungsverhältnisse im Herbst aufgrund von einer überschätzten H2O2 abhängigen OH-Produktion stark überschätzt wurden (Modell/Messung: 147 %). rnZur Charakterisierung der Oxidationskapazität innerhalb der planetaren Grenzschicht wurden die DOMINO-Kampagnen durchgeführt. Dabei wurde die Zusammensetzung unterschiedlicher Luftmassen untersucht, die aus verschiedenen Herkunftsorten zum Messort transportiert wurden und aufgrund ihres Ursprungs kaum prozessierte bis prozessierte anthropogen emittierte Spurengase enthielten. Zusätzlich enthielt ein Teil der Luftmassen biogen emittierte Spurengase. Komplementäre Messungen ermöglichen die Berechnung der totalen OH-Produktion und den Vergleich mit den bekannten OH-Quellen. Der Vergleich zeigt, dass offenbar wichtige OH-Produktionskanäle durch die gemessenen Spurengase oder die durchgeführten Berechnungen nicht abgebildet werden. Es wird gezeigt, dass die Stärke der unbekannten OH-Quellen, vor allem unter niedrigen NO-Bedingungen, groß ist und mit den Isopren-, RO2- und HO2-Mischungsverhältnissen korreliert.rn

In contrast to formal semantics, the conjunction and is nonsymmetrical in pragmatics. The events in Marc went to bed and fell asleep seem to have occurred chronologically although no explicit time reference is given. As the temporal interpretation appears to be weaker in Mia ate chocolate and drank milk, it seems that the kind and nature of events presented in a context influences the interpretation of the conjunction. This work focuses on contextual influences on the interpretation of the German conjunction und (‘and’). A variety of theoretic approaches are concerned with whether and contributes to the establishment of discourse coherence via pragmatic processes or whether the conjunction has complex semantic meaning. These approaches are discussed with respect to how they explain the temporal and additive interpretation of the conjunction and the role of context in the interpre-tation process. It turned out that most theoretic approaches do not consider the importance of different kinds of context in the interpretation process.rnIn experimental pragmatics there are currently only very few studies that investigate the inter-pretation of the conjunction. As there are no studies that investigate contextual influences on the interpretation of und systematically or investigate preschoolers interpretation of the con-junction, research questions such as How do (preschool) children interpret ‘und’? and Does the kind of events conjoined influence children’s and adults’ interpretation? are yet to be answered. Therefore, this dissertation systematically investigates how different types of context influence children’s interpretation of und. Three auditory comprehension studies were conducted in German. Of special interest was whether and how the order of events introduced in a context contributes to the temporal read-ing of the conjunction und. Results indicate that the interpretation of und is – at least in Ger-man – context-dependent: The conjunction is interpreted temporally more often when events that typical occur in a certain order are connected (typical contexts) compared to events with-out typical event order (neutral contexts). This suggests that the type of events conjoined in-fluences the interpretation process. Moreover, older children and adults interpret the conjunc-tion temporally more often than the younger cohorts if the conjoined events typically occur in a certain order. In neutral contexts, additive interpretations increase with age. 5-year-olds reject reversed order statements more often in typical contexts compared to neutral contexts. However, they have more difficulties with reversed order statements in typical contexts where they perform at chance level. This suggests that not only the type of event but also other age-dependent factors such as knowledge about scripts influence children’s performance. The type of event conjoined influences children’s and adults’ interpretation of the conjunction. There-fore, the influence of different event types and script knowledge on the interpretation process does not only have to be considered in future experimental studies on language acquisition and pragmatics but also in experimental pragmatics in general. In linguistic theories, context has to be given a central role and a commonly agreed definition of context that considers the consequences arising from different event types has to be agreed upon.

Light pseudoscalar bosons, such as the axion that was originally proposed as a solution of the strong CP problem, would cause a new spin-dependent short-range interaction. In this thesis, an experiment is presented to search for axion mediated short-range interaction between a nucleon and the spin of a polarized bound neutron. This interaction cause a shift in the precession frequency of nuclear spin-polarized gases in the presence of an unpolarized mass. To get rid of magnetic field drifts co-located, nuclear spin polarized 3He and 129Xe atoms were used. The free nuclear spin precession frequencies were measured in a homogeneous magnetic guiding field of about 350nT using LTc SQUID detectors. The whole setup was housed in a magnetically shielded room at the Physikalisch Technische Bundesanstalt (PTB) in Berlin. With this setup long nuclear spin-coherence times, respectively, transverse relaxation times of 5h for 129Xe and 53h for 3He could be achieved. The results of the last run in September 2010 are presented which give new upper limits on the scalar-pseudoscalar coupling of axion-like particles in the axion-mass window from 10^(-2) eV to 10^(-6) eV. The laboratory upper bounds were improved by up to 4 orders of magnitude.

In this paper, we study panel count data with informative observation times. We assume nonparametric and semiparametric proportional rate models for the underlying recurrent event process, where the form of the baseline rate function is left unspecified and a subject-specific frailty variable inflates or deflates the rate function multiplicatively. The proposed models allow the recurrent event processes and observation times to be correlated through their connections with the unobserved frailty; moreover, the distributions of both the frailty variable and observation times are considered as nuisance parameters. The baseline rate function and the regression parameters are estimated by maximizing a conditional likelihood function of observed event counts and solving estimation equations. Large sample properties of the proposed estimators are studied. Numerical studies demonstrate that the proposed estimation procedures perform well for moderate sample sizes. An application to a bladder tumor study is presented to illustrate the use of the proposed methods.

Measuring antibiotic-induced killing relies on time-consuming biological tests. The firefly luciferase gene (luc) was successfully used as a reporter gene to assess antibiotic efficacy rapidly in slow-growing Mycobacterium tuberculosis. We tested whether luc expression could also provide a rapid evaluation of bactericidal drugs in Streptococcus gordonii. The suicide vectors pFW5luc and a modified version of pJDC9 carrying a promoterless luc gene were used to construct transcriptional-fusion mutants. One mutant susceptible to penicillin-induced killing (LMI2) and three penicillin-tolerant derivatives (LMI103, LMI104, and LMI105) producing luciferase under independent streptococcal promoters were tested. The correlation between antibiotic-induced killing and luminescence was determined with mechanistically unrelated drugs. Chloramphenicol (20 times the MIC) inhibited bacterial growth. In parallel, luciferase stopped increasing and remained stable, as determined by luminescence and Western blots. Ciprofloxacin (200 times the MIC) rapidly killed 1.5 log10 CFU/ml in 2-4 hr. Luminescence decreased simultaneously by 10-fold. In contrast, penicillin (200 times the MIC) gave discordant results. Although killing was slow (< or = 0.5 log10 CFU/ml in 2 hr), luminescence dropped abruptly by 50-100-times in the same time. Inactivating penicillin with penicillinase restored luminescence, irrespective of viable counts. This was not due to altered luciferase expression or stability, suggesting some kind of post-translational modification. Luciferase shares homology with aminoacyl-tRNA synthetase and acyl-CoA ligase, which might be regulated by macromolecule synthesis and hence affected in penicillin-inhibited cells. Because of resemblance, luciferase might be down-regulated simultaneously. Luminescence cannot be universally used to predict antibiotic-induced killing. Thus, introducing reporter enzymes sharing mechanistic similarities with normal metabolic reactions might reveal other effects than those expected.

Knowledge of the time interval from death (post-mortem interval, PMI) has an enormous legal, criminological and psychological impact. Aiming to find an objective method for the determination of PMIs in forensic medicine, 1H-MR spectroscopy (1H-MRS) was used in a sheep head model to follow changes in brain metabolite concentrations after death. Following the characterization of newly observed metabolites (Ith et al., Magn. Reson. Med. 2002; 5: 915-920), the full set of acquired spectra was analyzed statistically to provide a quantitative estimation of PMIs with their respective confidence limits. In a first step, analytical mathematical functions are proposed to describe the time courses of 10 metabolites in the decomposing brain up to 3 weeks post-mortem. Subsequently, the inverted functions are used to predict PMIs based on the measured metabolite concentrations. Individual PMIs calculated from five different metabolites are then pooled, being weighted by their inverse variances. The predicted PMIs from all individual examinations in the sheep model are compared with known true times. In addition, four human cases with forensically estimated PMIs are compared with predictions based on single in situ MRS measurements. Interpretation of the individual sheep examinations gave a good correlation up to 250 h post-mortem, demonstrating that the predicted PMIs are consistent with the data used to generate the model. Comparison of the estimated PMIs with the forensically determined PMIs in the four human cases shows an adequate correlation. Current PMI estimations based on forensic methods typically suffer from uncertainties in the order of days to weeks without mathematically defined confidence information. In turn, a single 1H-MRS measurement of brain tissue in situ results in PMIs with defined and favorable confidence intervals in the range of hours, thus offering a quantitative and objective method for the determination of PMIs.

Thiazolides are a novel class of broad-spectrum anti-infective drugs with promising in vitro and in vivo activities against intracellular and extracellular protozoan parasites. The nitrothiazole-analogue nitazoxanide (NTZ; 2-acetolyloxy-N-(5-nitro 2-thiazolyl) benzamide) represents the thiazolide parent compound, and a number of bromo- and carboxy-derivatives with differing activities have been synthesized. Here we report that NTZ and the bromo-thiazolide RM4819, but not the carboxy-thiazolide RM4825, inhibited proliferation of the colon cancer cell line Caco2 and nontransformed human foreskin fibroblasts (HFF) at or below concentrations the compounds normally exhibit anti-parasitic activity. Thiazolides induced typical signs of apoptosis, such as nuclear condensation, DNA fragmentation and phosphatidylserine exposure. Interestingly, the apoptosis-inducing effect of thiazolides appeared to be cell cycle-dependent and induction of cell cycle arrest substantially inhibited the cell death-inducing activity of these compounds. Using affinity chromatography and mass spectrometry glutathione-S-transferase P1 (GSTP1) from the GST class Pi was identified as a major thiazolide-binding protein. GSTP1 expression was more than 10 times higher in the thiazolide-sensitive Caco2 cells than in the less sensitive HFF cells. The enzymatic activity of recombinant GSTP1 was strongly inhibited by thiazolides. Silencing of GSTP1 using siRNA rendered cells insensitive to RM4819, while overexpression of GSTP1 increased sensitivity to RM4819-induced cell death. Thiazolides may thus represent an interesting novel class of future cancer therapeutics.
