The discrepancy between the X-ray and NMR structures of Mycobacterium tuberculosis peptidyl-tRNA hydrolase in relation to the functionally important plasticity of the molecule led to molecular dynamics simulations. The X-ray and the NMR studies along with the simulations indicated an inverse correlation between crowding and molecular volume. A detailed comparison of proteins for which X-ray and the NMR structures appears to confirm this correlation. In consonance with the reported results of the investigations in cellular compartments and aqueous solution, the comparison indicates that the crowding results in compaction of the molecule as well as change in its shape, which could specifically involve regions of the molecule important in function. Crowding could thus influence the action of proteins through modulation of the functionally important plasticity of the molecule. In this article, we investigate the performance of a volume integral equation code on BlueGene/L system. Volume integral equation (VIE) is solved for homogeneous and inhomogeneous dielectric objects for radar cross section (RCS) calculation in a highly parallel environment. Pulse basis functions and point matching technique is used to convert the volume integral equation into a set of simultaneous linear equations and is solved using parallel numerical library ScaLAPACK on IBM's distributed-memory supercomputer BlueGene/L by different number of processors to compare the speed-up and test the scalability of the code.

Bubble size in a gas liquid ejector has been measured using the image technique and analysed for estimation of Sauter mean diameter. The individual bubble diameter is estimated by considering the two dimensional contour of the ellipse, for the actual three dimensional ellipsoid in the system by equating the volume of the ellipsoid to that of the sphere. It is observed that the bubbles are of oblate and prolate shaped ellipsoid in this air water system. The bubble diameter is calculated based on this concept and the Sauter mean diameter is estimated. The error between these considerations is reported. The bubble size at different locations from the nozzle of the ejector is presented along with their percentage error which is around 18%.

We consider the asymptotics of the invariant measure for the process of spatial distribution of N coupled Markov chains in the limit of a large number of chains. Each chain reflects the stochastic evolution of one particle. The chains are coupled through the dependence of transition rates on the spatial distribution of particles in the various states. Our model is a caricature for medium access interactions in wireless local area networks. Our model is also applicable in the study of spread of epidemics in a network. The limiting process satisfies a deterministic ordinary differential equation called the McKean-Vlasov equation. When this differential equation has a unique globally asymptotically stable equilibrium, the spatial distribution converges weakly to this equilibrium. Using a control-theoretic approach, we examine the question of a large deviation from this equilibrium.

Analysis of high resolution satellite images has been an important research topic for urban analysis. One of the important features of urban areas in urban analysis is the automatic road network extraction. Two approaches for road extraction based on Level Set and Mean Shift methods are proposed. From an original image it is difficult and computationally expensive to extract roads due to presences of other road-like features with straight edges. The image is preprocessed to improve the tolerance by reducing the noise (the buildings, parking lots, vegetation regions and other open spaces) and roads are first extracted as elongated regions, nonlinear noise segments are removed using a median filter (based on the fact that road networks constitute large number of small linear structures). Then road extraction is performed using Level Set and Mean Shift method. Finally the accuracy for the road extracted images is evaluated based on quality measures. The 1m resolution IKONOS data has been used for the experiment.

The classical Chapman-Enskog expansion is performed for the recently proposed finite-volume formulation of lattice Boltzmann equation (LBE) method D.V. Patil, K.N. Lakshmisha, Finite volume TVD formulation of lattice Boltzmann simulation on unstructured mesh, J. Comput. Phys. 228 (2009) 5262-5279]. First, a modified partial differential equation is derived from a numerical approximation of the discrete Boltzmann equation. Then, the multi-scale, small parameter expansion is followed to recover the continuity and the Navier-Stokes (NS) equations with additional error terms. The expression for apparent value of the kinematic viscosity is derived for finite-volume formulation under certain assumptions. The attenuation of a shear wave, Taylor-Green vortex flow and driven channel flow are studied to analyze the apparent viscosity relation.

Phototaxis is a directed swimming response dependent upon the light intensity sensed by micro-organisms. Positive (negative) phototaxis denotes the motion directed towards (away from) the source of light. Using the phototaxis model of Ghorai, Panda, and Hill ''Bioconvection in a suspension of isotropically scattering phototactic algae,'' Phys. Fluids 22, 071901 (2010)], we investigate two-dimensional phototactic bioconvection in an absorbing and isotropic scattering suspension in the nonlinear regime. The suspension is confined by a rigid bottom boundary, and stress-free top and lateral boundaries. The governing equations for phototactic bioconvection consist of Navier-Stokes equations for an incompressible fluid coupled with a conservation equation for micro-organisms and the radiative transfer equation for light transport. The governing system is solved efficiently using a semi-implicit second-order accurate conservative finite-difference method. The radiative transfer equation is solved by the finite volume method using a suitable step scheme. The resulting bioconvective patterns differ qualitatively from those found by Ghorai and Hill ''Penetrative phototactic bioconvection,'' Phys. Fluids 17, 074101 (2005)] at a higher critical wavelength due to the effects of scattering. The solutions show transition from steady state to periodic oscillations as the governing parameters are varied. Also, we notice the accumulation of micro-organisms in two horizontal layers at two different depths via their mean swimming orientation profile for some governing parameters at a higher scattering albedo. Geotextiles and geogrids have been in use for several decades in variety of geo-structure applications including foundation of embankments, retaining walls, pavements. Geocells is one such variant in geosynthetic reinforcement of recent years, which provides a three dimensional confinement to the infill material. Although extensive research has been carried on geocell reinforced sand, clay and layered soil subgrades, limited research has been reported on the aggregates/ballast reinforced with geocells. This paper presents the behavior of a railway sleeper subjected to monotonic loading on geocell reinforced aggregates, of size ranging from 20 to 75 mm, overlying soft clay subgrades. Series of tests were conducted in a steel test tank of dimensions 700 mm x 300 mm x 700 mm. In addition to the laboratory model tests, numerical simulations were performed using a finite difference code to predict the behavior of geocell reinforced ballast. The results from numerical simulations were compared with the experimental data. The numerical and experimental results manifested the importance that the geocell reinforcement has a significant effect on the ballast behaviour. The results depicted that the stiffness of underlying soft clay subgrade has a significant influence on the behavior of the geocell-aggregate composite material in redistributing the loading system.

Biological nanopores provide optimum dimensions and an optimal environment to study early aggregation kinetics of charged polyaromatic molecules in the nano-confined regime. It is expected that probing early stages of nucleation will enable us to design a strategy for supramolecular assembly and biocrystallization processes. Specifically, we have studied translocation dynamics of coronene and perylene based salts, through the alpha-hemolysin (alpha-HL) protein nanopore. The characteristic blocking events in the time-series signal are a function of concentration and bias voltage. We argue that different blocking events arise due to different aggregation processes as captured by all atomistic molecular dynamics (MD) simulations. These confinement induced aggregations of polyaromatic chromophores during the different stages of translocation are correlated with the spatial symmetry and charge distribution of the molecules.
