We describe a novel and potentially important tool for candidate subunit vaccine selection through in silico reverse-vaccinology. A set of Bayesian networks able to make individual predictions for specific subcellular locations is implemented in three pipelines with different architectures: a parallel implementation with a confidence level-based decision engine and two serial implementations with a hierarchical decision structure, one initially rooted by prediction between membrane types and another rooted by soluble versus membrane prediction. The parallel pipeline outperformed the serial pipeline, but took twice as long to execute. The soluble-rooted serial pipeline outperformed the membrane-rooted predictor. Assessment using genomic test sets was more equivocal, as many more predictions are made by the parallel pipeline, yet the serial pipeline identifies 22 more of the 74 proteins of known location.

Latency can be defined as the sum of the arrival times at the customers. Minimum latency problems are specially relevant in applications related to humanitarian logistics. This thesis presents algorithms for solving a family of vehicle routing problems with minimum latency. First the latency location routing problem (LLRP) is considered. It consists of determining the subset of depots to be opened, and the routes that a set of homogeneous capacitated vehicles must perform in order to visit a set of customers such that the sum of the demands of the customers assigned to each vehicle does not exceed the capacity of the vehicle. For solving this problem three metaheuristic algorithms combining simulated annealing and variable neighborhood descent, and an iterated local search (ILS) algorithm, are proposed. Furthermore, the multi-depot cumulative capacitated vehicle routing problem (MDCCVRP) and the multi-depot k-traveling repairman problem (MDk-TRP) are solved with the proposed ILS algorithm. The MDCCVRP is a special case of the LLRP in which all the depots can be opened, and the MDk-TRP is a special case of the MDCCVRP in which the capacity constraints are relaxed. Finally, a LLRP with stochastic travel times is studied. A two-stage stochastic programming model and a variable neighborhood search algorithm are proposed for solving the problem. Furthermore a sampling method is developed for tackling instances with an infinite number of scenarios. Extensive computational experiments show that the proposed methods are effective for solving the problems under study.

Hub-and-spoke networks are widely studied in the area of location theory. They arise in several contexts, including passenger airlines, postal and parcel delivery, and computer and telecommunication networks. Hub location problems usually involve three simultaneous decisions to be made: the optimal number of hub nodes, their locations and the allocation of the non-hub nodes to the hubs. In the uncapacitated single allocation hub location problem (USAHLP) hub nodes have no capacity constraints and non-hub nodes must be assigned to only one hub. In this paper, we propose three variants of a simple and efficient multi-start tabu search heuristic as well as a two-stage integrated tabu search heuristic to solve this problem. With multi-start heuristics, several different initial solutions are constructed and then improved by tabu search, while in the two-stage integrated heuristic tabu search is applied to improve both the locational and allocational part of the problem. Computational experiments using typical benchmark problems (Civil Aeronautics Board (CAB) and Australian Post (AP) data sets) as well as new and modified instances show that our approaches consistently return the optimal or best-known results in very short CPU times, thus allowing the possibility of efficiently solving larger instances of the USAHLP than those found in the literature. We also report the integer optimal solutions for all 80 CAB data set instances and the 12 AP instances up to 100 nodes, as well as for the corresponding new generated AP instances with reduced fixed costs. O tema do sistema de automação da protecção diferencial de linha e comparação direccional é merecedor de uma nova abordagem devido às recentes inovações tecnológicas ocorridas desde o aparecimento dos relés digitais e à consequente comunicação entre os sistemas de protecção, em particular na comunicação entre protecções diferenciais de linha. A protecção diferencial de linha apresenta claras vantagens face às protecções actualmente utilizadas para a protecção de linhas de transmissão e distribuição, tais como, Protecção de Máximo Intensidade de Fase, Máximo Intensidade Homopolar Direccionale Protecção de Distância. Contudo, existem alguns problemas associados a este tipo de protecções, nomeadamente na comunicação entre relés. Para automação e comunicação de protecções diferenciais de linhas de transmissão, no caso da ocorrência de defeitos na zona protegida pelo sistema de protecção diferencial foi empregue um método inovador para este tipo de sistema. Uma vez que a eficácia da actuação das protecções diferenciais depende do rigor das variáveis que são necessárias enviar entre protecções que se encontram localizadas em subestações distintas, recorreu-se à utilização de um automatismo para comunicação entre relés suportado pelo desenvolvimento de novos algoritmos para detectar quase instantaneamente um defeito em qualquer zona de protecção de uma linha de transmissão. Estes algoritmos são baseados na Transformada de Park, pelo que, é introduzido um novo conceito neste tipo de protecções. Através destes algoritmos é possível atenuar os problemas associados à protecção diferencial de linha. No sentido de verificar a aplicabilidade destes algoritmos à protecção diferencial de linha são apresentados diversos casos de estudo. Através dos resultados obtidos também foi possível verificar as vantagens associadas à utilização dos algoritmos propostos.

Fingerprinting is an indoor location technique, based on wireless networks, where data stored during the offline phase is compared with data collected by the mobile device during the online phase. In most of the real-life scenarios, the mobile node used throughout the offline phase is different from the mobile nodes that will be used during the online phase. This means that there might be very significant differences between the Received Signal Strength values acquired by the mobile node and the ones stored in the Fingerprinting Map. As a consequence, this difference between RSS values might contribute to increase the location estimation error. One possible solution to minimize these differences is to adapt the RSS values, acquired during the online phase, before sending them to the Location Estimation Algorithm. Also the internal parameters of the Location Estimation Algorithms, for example the weights of the Weighted k-Nearest Neighbour, might need to be tuned for every type of terminal. This paper focuses both approaches, using Direct Search optimization methods to adapt the Received Signal Strength and to tune the Location Estimation Algorithm parameters. As a result it was possible to decrease the location estimation error originally obtained without any calibration procedure.

The first approach is based on the application of a single rule dealing with features extracted from the impedances during the fault whereas the second method exploit the variability of waveforms from an statistical point of view. Globalization involves several facility location problems that need to be handled at large scale. Location Allocation (LA) is a combinatorial problem in which the distance among points in the data space matter. Precisely, taking advantage of the distance property of the domain we exploit the capability of clustering techniques to partition the data space in order to convert an initial large LA problem into several simpler LA problems. Particularly, our motivation problem involves a huge geographical area that can be partitioned under overall conditions. We present different types of clustering techniques and then we perform a cluster analysis over our dataset in order to partition it. After that, we solve the LA problem applying simulated annealing algorithm to the clustered and non-clustered data in order to work out how profitable is the clustering and which of the presented methods is the most suitable

The Polochic and Motagua faults define the active plate boundary between the North American and Caribbean plates in central Guatemala. A splay of the Polochic Fault traverses the rapidly growing city of San Miguel Uspantan that is periodically affected by destructive earthquakes. This fault splay was located using a 2D electrical resistivity tomography (ERT) survey that also characterized the fault damage zone and evaluated the thickness and nature of recent deposits upon which most of the city is built. ERT images show the fault as a similar to 50 m wide, near-vertical low-resistivity anomaly, bounded within a few meters by high resistivity anomalies. Forward modeling reproduces the key aspects of the observed electrical resistivity data with remarkable fidelity thus defining the overall location, geometry, and internal structure of the fault zone as well as the affected lithologies. Our results indicate that the city is constructed on a similar to 20 m thick surficial layer consisting of poorly consolidated, highly porous, water-logged pumice. This soft layer is likely to amplify seismic waves and to liquefy upon moderate to strong ground shaking. The electrical conductivity as well as the major element chemistry of the groundwater provides evidence to suggest that the local aquifer might, at least in part, be fed by water rising along the fault. Therefore, the potential threat posed by this fault splay may not be limited to its seismic activity per se, but could be compounded its potential propensity to enhance seismic site effects by injecting water into the soft surficial sediments. The results of this study provide the basis for a rigorous analysis of seismic hazard and sustainable development of San Miguel Uspantan and illustrate the potential of ERT surveying for paleoseismic studies.

Technology scaling has proceeded into dimensions in which the reliability of manufactured devices is becoming endangered. The reliability decrease is a consequence of physical limitations, relative increase of variations, and decreasing noise margins, among others. A promising solution for bringing the reliability of circuits back to a desired level is the use of design methods which introduce tolerance against possible faults in an integrated circuit. This thesis studies and presents fault tolerance methods for network-onchip (NoC) which is a design paradigm targeted for very large systems-onchip. In a NoC resources, such as processors and memories, are connected to a communication network; comparable to the Internet. Fault tolerance in such a system can be achieved at many abstraction levels. The thesis studies the origin of faults in modern technologies and explains the classification to transient, intermittent and permanent faults. A survey of fault tolerance methods is presented to demonstrate the diversity of available methods. Networks-on-chip are approached by exploring their main design choices: the selection of a topology, routing protocol, and flow control method. Fault tolerance methods for NoCs are studied at different layers of the OSI reference model. The data link layer provides a reliable communication link over a physical channel. Error control coding is an efficient fault tolerance method especially against transient faults at this abstraction level. Error control coding methods suitable for on-chip communication are studied and their implementations presented. Error control coding loses its effectiveness in the presence of intermittent and permanent faults. Therefore, other solutions against them are presented. The introduction of spare wires and split transmissions are shown to provide good tolerance against intermittent and permanent errors and their combination to error control coding is illustrated. At the network layer positioned above the data link layer, fault tolerance can be achieved with the design of fault tolerant network topologies and routing algorithms. Both of these approaches are presented in the thesis together with realizations in the both categories. The thesis concludes that an optimal fault tolerance solution contains carefully co-designed elements from different abstraction levels

The hyper-star interconnection network was proposed in 2002 to overcome the drawbacks of the hypercube and its variations concerning the network cost, which is defined by the product of the degree and the diameter. Some properties of the graph such as connectivity, symmetry properties, embedding properties have been studied by other researchers, routing and broadcasting algorithms have also been designed. This thesis studies the hyper-star graph from both the topological and algorithmic point of view. For the topological properties, we try to establish relationships between hyper-star graphs with other known graphs. We also give a formal equation for the surface area of the graph. Another topological property we are interested in is the Hamiltonicity problem of this graph. For the algorithms, we design an all-port broadcasting algorithm and a single-port neighbourhood broadcasting algorithm for the regular form of the hyper-star graphs. These algorithms are both optimal time-wise. Furthermore, we prove that the folded hyper-star, a variation of the hyper-star, to be maixmally fault-tolerant.

An Overview of known spatial clustering algorithms The space of interest can be the two-dimensional abstraction of the surface of the earth or a man-made space like the layout of a VLSI design, a volume containing a model of the human brain, or another 3d-space representing the arrangement of chains of protein molecules. The data consists of geometric information and can be either discrete or continuous. The explicit location and extension of spatial objects define implicit relations of spatial neighborhood (such as topological, distance and direction relations) which are used by spatial data mining algorithms. Therefore, spatial data mining algorithms are required for spatial characterization and spatial trend analysis. Spatial data mining or knowledge discovery in spatial databases differs from regular data mining in analogous with the differences between non-spatial data and spatial data. The attributes of a spatial object stored in a database may be affected by the attributes of the spatial neighbors of that object. In addition, spatial location, and implicit information about the location of an object, may be exactly the information that can be extracted through spatial data mining
