Understanding how transcriptional regulatory sequence maps to regulatory function remains a difficult problem in regulatory biology. Given a particular DNA sequence for a bacterial promoter region, we would like to be able to say which transcription factors bind there, how strongly they bind, and whether they interact with each other and/or RNA polymerase, with the ultimate objective of integrating knowledge of these parameters into a prediction of gene expression levels. The theoretical framework of statistical thermodynamics provides a useful framework for doing so, enabling us to predict how gene expression levels depend on transcription factor binding energies and concentrations. We used thermodynamic models, coupled with models of the sequence-dependent binding energies of transcription factors and RNAP, to construct a genotype to phenotype map for the level of repression exhibited by the lac promoter, and tested it experimentally using a set of promoter variants from E. coli strains isolated from different natural environments. For this work, we sought to ``reverse engineer'' naturally occurring promoter sequences to understand how variations in promoter sequence affects gene expression. The natural inverse of this approach is to ``forward engineer'' promoter sequences to obtain targeted levels of gene expression. We used a high precision model of RNAP-DNA sequence dependent binding energy, coupled with a thermodynamic model relating binding energy to gene expression, to predictively design and verify a suite of synthetic E. coli promoters whose expression varied over nearly three orders of magnitude.
However, although thermodynamic models enable predictions of mean levels of gene expression, it has become evident that cell-to-cell variability or ``noise'' in gene expression can also play a biologically important role. In order to address this aspect of gene regulation, we developed models based on the chemical master equation framework and used them to explore the noise properties of a number of common E. coli regulatory motifs; these properties included the dependence of the noise on parameters such as transcription factor binding strength and copy number. We then performed experiments in which these parameters were systematically varied and measured the level of variability using mRNA FISH. The results showed a clear dependence of the noise on these parameters, in accord with model predictions.
Finally, one shortcoming of the preceding modeling frameworks is that their applicability is largely limited to systems that are already well-characterized, such as the lac promoter. Motivated by this fact, we used a high throughput promoter mutagenesis assay called Sort-Seq to explore the completely uncharacterized transcriptional regulatory DNA of the E. coli mechanosensitive channel of large conductance (MscL). We identified several candidate transcription factor binding sites, and work is continuing to identify the associated proteins.

Tanzania Fisheries Research Institute being currently the only fisheries research institute in Tanzania has sole responsibility of marking the presence and distribution of fish species in the country. This work is expected to be completed by the year 2005. In order that this work can be accomplished, both published works and field observations (including geographical location using GPS) have to be compiled. Since the institute has centers in all the Great Lakes and one along the Indian Ocean coast, it is expected that field observations and identifications will be obtained and incorporated into the document to be produced by 2005. Bulk n-lnSb is investigated at a heterodyne detector for the submillimeter wavelength region. Two modes or operation are investigated: (1) the Rollin or hot electron bolometer mode (zero magnetic field), and (2) the Putley mode (quantizing magnetic field). The highlight of the thesis work is the pioneering demonstration or the Putley mode mixer at several frequencies. For example, a double-sideband system noise temperature of about 510K was obtained using a 812 GHz methanol laser for the local oscillator. This performance is at least a factor or 10 more sensitive than any other performance reported to date at the same frequency. In addition, the Putley mode mixer achieved system noise temperatures of 250K at 492 GHz and 350K at 625 GHz. The 492 GHz performance is about 50% better and the 625 GHz is about 100% better than previous best performances established by the Rollin-mode mixer. To achieve these results, it was necessary to design a totally new ultra-low noise, room-temperature preamp to handle the higher source impedance imposed by the Putley mode operation. This preamp has considerably less input capacitance than comparably noisy, ambient designs.
In addition to advancing receiver technology, this thesis also presents several novel results regarding the physics of n-lnSb at low temperatures. A Fourier transform spectrometer was constructed and used to measure the submillimeter wave absorption coefficient of relatively pure material at liquid helium temperatures and in zero magnetic field. Below 4.2K, the absorption coefficient was found to decrease with frequency much faster than predicted by Drudian theory. Much better agreement with experiment was obtained using a quantum theory based on inverse-Bremmstrahlung in a solid. Also the noise of the Rollin-mode detector at 4.2K was accurately measured and compared with theory. The power spectrum is found to be well fit by a recent theory of non- equilibrium noise due to Mather. Surprisingly, when biased for optimum detector performance, high purity lnSb cooled to liquid helium temperatures generates less noise than that predicted by simple non-equilibrium Johnson noise theory alone. This explains in part the excellent performance of the Rollin-mode detector in the millimeter wavelength region.
Again using the Fourier transform spectrometer, spectra are obtained of the responsivity and direct detection NEP as a function of magnetic field in the range 20-110 cm-1. The results show a discernable peak in the detector response at the conduction electron cyclotron resonance frequency tor magnetic fields as low as 3 KG at bath temperatures of 2.0K. The spectra also display the well-known peak due to the cyclotron resonance of electrons bound to impurity states. The magnitude of responsivity at both peaks is roughly constant with magnet1c field and is comparable to the low frequency Rollin-mode response. The NEP at the peaks is found to be much better than previous values at the same frequency and comparable to the best long wavelength results previously reported. For example, a value NEP=4.5x10-13/Hz1/2 is measured at 4.2K, 6 KG and 40 cm-1. Study of the responsivity under conditions of impact ionization showed a dramatic disappearance of the impurity electron resonance while the conduction electron resonance remained constant. This observation offers the first concrete evidence that the mobility of an electron in the N=0 and N=1 Landau levels is different. Finally, these direct detection experiments indicate that the excellent heterodyne performance achieved at 812 GHz should be attainable up to frequencies of at least 1200 GHz.

O município de Petrópolis, palco de recorrente de problemas ambientais envolvendo movimentos de massa concentrados historicamente na sua área mais urbanizada, os distritos Sede e Cascatinha, vive nas últimas décadas um crescimento populacional que se orienta basicamente para antigas áreas rurais de Itaipava, Pedro do Rio e Posse. O objetivo geral da pesquisa é investigar como este crescimento vem ocorrendo, analisando as características geológico-geomorfológicas dos novos espaços ocupados, os fatores predisponentes às novas condições de risco envolvendo os movimentos de massa e as inundações. Assim, foi elaborado um panorama sócio-evolutivo do processo de ocupação do solo em Petrópolis, considerando especialmente a dinâmica demográfica registrada nos distritos através dos censos demográficos a partir da década de 1940. Utilizando o geoprocessamento como ferramenta e a classificação visual de segmentação de OrtofotosCarta IBGE na escala 1: 25.000, foram produzidos mapas de uso do solo para o município e distritos detalhando a área ocupada. Com o fim de atender ao diagnóstico das situações de risco foi realizado o levantamento da situação atual da ocorrência dos movimentos de massa e inundações no município, comparando levantamentos anteriores e verificando a distribuição das ocorrências e a população atingida. Por fim, a avaliação da execução da política de desenvolvimento e expansão urbana definida no Plano Diretor de Petrópolis e na Lei de Uso, Parcelamento e Ocupação do Solo, analisando o zoneamento e seus usos (rural, rururbano, urbano e zona de proteção especial) resultando no entendimento de como os aspectos normativos vem sendo tratados, naquilo que são respeitados e naquilo que não são cumpridos na dinâmica da ocupação do espaço, levantando as ações de prevenção, ou não, dos problemas ambientais. Contudo, a definição dos objetivos do trabalho teve dois momentos. O primeiro com a análise da expansão urbana construindo novas condições de risco e o segundo momento, lamentavelmente, aquele no qual as evidências ganharam contorno de realidade com o ocorrido em dezembro de 2010 e em janeiro de 2011, principalmente quando inundações bruscas associadas aos deslizamentos de terra nas encostas atingiram áreas de Petrópolis e de outros municípios da região Serrana do Estado do Rio de Janeiro, certamente, a maior tragédia ambiental ocorrida no Centro-Sul do país até então. Com mais de 900 mortos, centenas de desaparecidos e milhares de desabrigados e desalojados, os eventos suplantaram os objetivos do trabalho, colocando novas questões, ao mesmo tempo em que a realidade demonstrou a coerência e pertinência daqueles objetivos com os problemas apresentados. Assim, dentre os objetivos passou a constar também a verificação in loco das conseqüências de movimentos de massa e inundações nas áreas apontadas anteriormente, como foi o caso do vale do Rio Santo Antônio em Itaipava. O trabalho, assim, se pautou por indicar a necessidade ter-se maior atenção às novas áreas de ocupação no município, considerando a natureza do território, contribuindo como um subsídio na prevenção ao risco.

There is at the moment no direct method of determining the organic matter content of natural waters. In 1940/41 8 different water bodies in central Russia were studied and their organic matter identified. The author concludes that there is currently no easy method to determine organic matter in water. A number methods need to be applied.

Using track detectors we have measured sputtering yields induced by MeV light ions incident on a uranium containing glass, UO2 and UF4. No deviation from the behavior predicted by the Sigmund theory was detected in the glass or the UO2. The same was true for UF4 bombarded with 4He at 1 MeV and with 16O and 20Ne at 100 keV. In contrast to this, 4.75 MeV 19F(+2) sputters uranium from UF4 with a yield of 5.6 ± 1.0, which is about 3 orders of magnitude larger than expected from the Sigmund theory. The energy dependence of the yield indicates that it is generated by electronic rather than nuclear stopping processes. The yield depends on the charge state of the incident fluorine but not on the target temperature. We have also measured the energy spectrum of the uranium sputtered from the UF4. Ion explosions, thermal spikes, chemical rearrangement and induced desorption are considered as possible explanations for the anomalous yields.

Na perspectiva ambiental, o Parque Nacional da Serra dos Órgãos (PARNASO) é o Parque Nacional mais pesquisado no Brasil e configura-se como uma importante Unidade de Conservação inserida no estado do Rio de Janeiro, devido à sua importância ambiental para o estado. Localizado em quatro municípios da região serrana: Teresópolis, Petrópolis, Magé e Guapimirim foi constatado que essa área tem passado por alguns problemas, relativamente recentes, de ocupação desordenada devido à expansão urbana em sua vizinhança caracterizada por pressão antrópica. Através do processamento de imagens digitais, mais especificamente as etapas de segmentação e classificação, foi possível ilustrar o processo de ocupação humana por meio de documentos cartográficos. Além de estes processos possibilitarem a geração de mapas de uso da Terra e cobertura vegetal, com o intuito de auxiliar e dar fomento à execução de atividades, o mapeamento digital configura-se numa importante ferramenta para a análise ambiental, contribuindo para o posterior zoneamento da área de estudo. Adotaram-se classes temáticas de uso e ocupação da Terra com o propósito de permitir a classificação das imagens digitais trabalhadas. São elas: afloramento rochoso, área urbana, agricultura e vegetação. Estudos foram feitos no sentido de indicar e explorar as funcionalidades das ferramentas SPRING e DEFINIENS e resultados foram comparados a partir do uso de imagens LANDSAT, CBERS, SPOT e IKONOS chegando-se a resultados de que no sistema SPRING, os melhores parâmetros a serem escolhidos foram similaridade 10 e área 400. Já para o sistema DEFINIENS, constatou-se que o processo de segmentação multinível permitiu o alcance de resultados mais rápidos, do ponto de vista computacional, do que o processo de segmentação único utilizado normalmente entre os sistemas de processamento de imagens digitais como o SPRING. Já sob a ótica do processo de classificação de imagens, a pesquisa constituiu em avaliar este mecanismo por meio de dois indicadores: o de exatidão/acurácia e o índice Kappa. Neste sentido, observaram-se tendências de melhores resultados no sistema SPRING.

The distal half of the bacteriophage T4 tail fiber interacts with the surface of the bacterium during adsorption. The largest polypeptide in this half fiber is the product of gene 37 (P37). During assembly of the tail fiber, P37 interacts with the product of gene 38 (P38). These two gene products are incompatible with the corresponding gene products from the related phage T2. T2 P37 does not interact with T4 P38 and T2 P38 does not interact with T4 P37. Crosses between T2 and T4 phages mutant in genes 37 and 38 have shown that the carboxyl end of P37 interacts with P38 and with the bacterial surface. In the corresponding region of gene 37 and in gene 38 there is no recombination between T2 and T4. In the rest of gene 37 there are two small regions with relatively high recombination and a region of low recombination.
When T2/T4 heteroduplex DNA molecules are examined in the electron microscope four nonhomologous loops appear in the region of genes 37 and 38. Heteroduplexes between hybrid phages which have part of gene 37 from T4 and part from T2 have roughly located gene 37 mutations in the heteroduplex pattern. For a more precise location of the , mutations a physical map of gene 37 was constructed by determining the molecular weights of amber polypeptide fragments on polyacrylamide gels in the presence of sodium dodecyl sulfate. When the physical and heteroduplex maps are aligned, the regions of low recombination correspond to regions of nonhomology between T2 and T4. Regions with relatively high recombination are homologous.
The molecular weight of T2 P37 is about 13,000 greater than that of T4 P37. Analysis of hybrid phage has shown that this molecular weight difference is all at the carboxyl end of P37.
An antiserum has been prepared which is specific for the distal half fiber of T4. Tests of the ability of gene 37 hybrids to block this antiserum show that there are at least 4 subclasses of antigen specified by different parts of P37.
Observations in the electron microscope of the tailfiber - anti- body complexes formed by the gene 37 hybrids and the specific anti- serum have shown that P37 is oriented linearly in the distal half fiber with its N-terminus near the joint between the two half fibers and its C-terminus near the tip of the fiber. These observations lead to a simple model for the structure of the distal half fiber.
The high recombination in T4 gene 34 was also investigated. A comparison of genetic and physical maps of gene 34 showed that there is a gradient of increasing recombination near one end of the gene.
