Hepatitis C virus (HCV) infection results in the activation of numerous stress responses including oxidative stress, with the potential to induce an apoptotic state. Previously we have shown that HCV attenuates the stress-induced, p38MAPK-mediated up-regulation of the K+ channel Kv2.1, to maintain the survival of infected cells in the face of cellular stress. We demonstrated that this effect was mediated by HCV non-structural 5A (NS5A) protein, which impaired p38MAPK activity through a polyproline motif dependent interaction, resulting in reduction of phosphorylation activation of Kv2.1. In this study, we investigated the host cell proteins targeted by NS5A in order to mediate Kv2.1 inhibition. We screened a phage-display library expressing the entire complement of human SH3 domains for novel NS5A-host cell interactions. This analysis identified mixed lineage kinase 3 (MLK3) as a putative NS5A interacting partner. MLK3 is a serine/threonine protein kinase that is a member of the MAPK kinase kinase (MAP3K) family and activates p38MAPK. An NS5A-MLK3 interaction was confirmed by co-immunoprecipitation and western blot analysis. We further demonstrate a novel role of MLK3 in the modulation of Kv2.1 activity, whereby MLK3 overexpression leads to the up-regulation of channel activity. Accordingly, coexpression of NS5A suppressed this stimulation. Additionally we demonstrate that overexpression of MLK3 induced apoptosis which was also counteracted by NS5A. We conclude that NS5A targets MLK3 with multiple downstream consequences for both apoptosis and K+ homeostasis.

We discuss the possibility of implementing a universal quantum XOR gate by using two coupled quantum dots subject to external magnetic fields that are parallel and slightly different. We consider this system in two different field configurations. In the first case, parallel external fields with the intensity difference at each spin being proportional to the time-dependent interaction between the spins. A general exact solution describing this system is presented and analyzed to adjust field parameters. Then we consider parallel fields with intensity difference at each spin being constant and the interaction between the spins switching on and off adiabatically. In both cases we adjust characteristics of the external fields (their intensities and duration) in order to have the parallel pulse adequate for constructing the XOR gate. In order to provide a complete theoretical description of all the cases, we derive relations between the spin interaction, the inter-dot distance, and the external field. We study Compton scattering in the noncommutative (NC) counterpart of QED. Interactions in NC QED have momentum dependent phase factors and the gauge fields have Yang-Mills type couplings; this modifies the cross sections and they are different from the commuting standard model. Collider signals of noncommutative space-time are studied at the Next Linear Collider (NLC) operating in the e gamma mode. Results for different polarized cases are presented and it is shown that the Compton process can probe the noncommutative scale in the range of 1-2.5 TeV for typical proposed NLC energies.

We discuss the consistency of the traditional vector meson dominance (VMD) model for photons coupling to matter, with the vanishing of vector meson-meson and meson-photon mixing self-energies at q2 = 0. This vanishing of vector mixing has been demonstrated in the context of rho-omega mixing for a large class of effective theories. As a further constraint on such models, we here apply them to a study of photon-meson mixing and VMD. As an example we compare the predicted momentum dependence of one such model with a momentum-dependent version of VMD discussed by Sakurai in the 1960's. We find that it produces a result which is consistent with the traditional VMD phenomenology. We conclude that comparison with VMD phenomenology can provide a useful constraint on such models.

The leading-twist valence-quark distribution function in the pion is obtained at a low normalization scale of an order of the inverse average size of an instanton pc. The momentum dependent quark mass and the quark-pion vertex are constructed in the framework of the instanton liquid model, using a gauge invariant approach. The parameters of instanton vacuum, the effective instanton radius and quark mass, are related to the vacuum expectation values of the lowest dimension quark-gluon operators and to the pion low energy observables. An analytic expression for the quark distribution function in the pion for a general vertex function is derived. The results are QCD evolved to higher momentum-transfer values, and reasonable agreement with phenomenological analyses of the data on parton distributions for the pion is found. ©2000 The American Physical Society.

Centrine sind Mitglieder einer hoch konservierten Überfamilie von Ca2+-bindenden Proteinen mit EF-Hand Motiven. Bislang sind vier Centrin-Isoformen bei Säugern beschrieben worden, die in diversen Zellen in der Regel mit Centriolen von Centrosomen oder Centrosomen-verwandten Strukturen assoziiert sind. Im Rahmen der vorliegenden Dissertation wurden die vier Centrin-Isoformen bezüglich der Expression in verschiedenen Geweben untersucht. Dabei lag der Hauptfokus auf Untersuchungen der Centrine in den Photorezeptorzellen der Retina. Analysen auf subzellulärer Ebene brachten Klarheit über die differenzielle Lokalisation der verschiedenen Isoformen in der Retina. Mit Hilfe von verschiedenen Methoden konnten Wechselwirkungspartner in der Retina identifiziert werden, die eine Rolle in der visuellen Signaltransduktionskaskade spielen. Dabei könnten Centrine einem Regelmechanismus angehören, der wichtige Translokationsprozesse dieser Proteine regelt. In den Photorezeptorzellen der Säugetierretina werden die vier Isoformen exprimiert, die in den Strukturen des Cilienapparates differenziell lokalisiert sind. Dabei beschränkt sich ihre Lokalisation entweder auf den Basalkörper (Centrin 4), auf das Verbindungscilium (Centrin 1) oder sie sind in beiden Strukturen zu finden (Centrin 2 und 3). In den nicht- Photorezeptorzellen der Retina sind die Isoformen Centrin 2 und 3 zudem an den Centriolen der Centrosomen lokalisiert. In der vorliegenden Arbeit wurde zum ersten Mal gezeigt, dass alle Centrin-Isoformen in ein und derselben Zelle, der Photorezeptorzelle, koexprimiert werden und dabei subzellulär kolokalisiert sind. Im Weiteren konnte die ubiquitäre Expression von Centrin 2 und 3 in allen untersuchten Geweben an Centrosomen bestätigt werden. Centrin 1 und 4 hingegen werden nur in Geweben mit Cilien-tragenden Zellen exprimiert. Die Funktion der Centrine wird nicht nur durch Bindung von Ca2+, sondern auch durch Phosphorylierungen reguliert. Alle Sequenzen der Centrine weisen diverse mögliche Phosphorylierungsstellen für unterschiedliche Proteinkinasen auf. Die Ergebnisse aller durchgeführten in vitro und ex vivo Phosphorylierungs „Assays“ zeigen eine licht-abhängige Phosphorylierung der Centrin-Isoformen in der Retina. Dabei war in der dunkel-adaptierten Retina die Phosphorylierung vor allem von Centrin 1 und 2 erhöht. Weiterführende Experimente mit Kinase-Inhibitoren wiesen darauf hin, dass vor allem die Proteinkinase CKII eine bedeutende Rolle bei der Centrin-Phosphorylierung in der Retina einnimmt. Centrine sind die ersten Cytoskelettkomponenten, deren Phosphorylierungsgrad lichtabhängig moduliert wird. Diese Ergebnisse weisen auf einen Signalweg, der zwischen der visuellen Signaltransduktionskaskade und der Regulation der Centrin-Aktivität vermittelt, hin. Bei der Suche nach Centrin-Bindungspartnern gelang mit Hilfe von Centrin 1 Blot „Overlay Assays“ der Durchbruch. Der neuartige Ansatz zeigte, dass ausschließlich Ca2+-aktiviertes Centrin 1 mit Proteinen aus der Retina interagierte. Nach der Identifikation eines 37 kDa-Proteins als die β-Untereinheit des visuellen G-Proteins Transducin wurden die Untersuchungen auf diesen Interaktionspartner fokussiert. Die Ergebnisse der hier durchgeführten biochemischen und biophysikalischen Protein-Protein Interaktionsexperimente zeigen insgesamt folgendes: ⇒ Alle vier Centrine interagieren mit Transducin, wobei Centrin 3 die geringste Affinität zu Transducin hat. ⇒ Die Assemblierung der Centrin•G-Protein-Komplexe ist strikt Ca2+-abhängig. ⇒ Die Centrine binden sowohl an das isolierte Gtβγ-Heterodimer als auch an den heterotrimeren Gt-holo-Proteinkomplex, nicht aber an Gtα. Die quantitativen immunoelektronenmikroskopischen Analysen zeigen im Weiteren, dass sich die Komplexe aus Transducin und Centrin 1 bis 3 wahrscheinlich in einer Subdomäne des Verbindungsciliums der Photorezeptorzellen ausbilden. Dabei dürfte die Ausbildung der Komplexe an der Regulation der lichtinduzierten Translokation von Transducin zwischen Innen- und Außensegment der Photorezeptorzellen beteiligt sein. Dieser Translokationsmechanismus wird als ein wichtiger Bestandteil der Langzeitadaption der Signaltransduktionskaskade der Säugerretina diskutiert. Der neuartige Regelmechanismus der molekularen Translokationen, in dem Centrine involviert sind, ist außergewöhnlich und dürfte über die speziellen Photorezeptorzellen hinaus von weit reichender Bedeutung sein.

Die vorliegende kumulative Arbeit umfasst Analysen zur Aufklärung der molekularen Grundlagen des humanen Usher-Syndroms (USH), der häufigsten Ursache kombinierter vererblicher Taub-Blindheit. Ziel dieser Arbeit war es, neue Erkenntnisse zur Funktion der USH-Proteine und den von ihnen organisierten Protein-Netzwerken in der Photorezeptorzelle zu erhalten. Dadurch sollten weitere Einsichten in die molekularen Ursachen des retinalen Phänotyps von USH gewonnen werden. Die Ergebnisse dieser Analysen wurden in einem Übersichtsartikel (I) und zwei Originalarbeiten (II, III) zusammengestellt.rn Im Übersichtsartikel (I) wurden die vorliegenden Hinweise zusammengefasst, die USH auf Grundlage der molekularen Verbindungen ebenfalls als Ciliopathien definiert. Zudem wird die Bedeutung des periciliären USH-Proteinnetzwerkes für das sensorische Cilium (Außensegment) der Photorezeptorzelle herausgestellt. rn In Publikation II wurde der Aufbau des USH1-USH2-Proteinnetzwerkes als Teil des periciliären Komplexes analysiert, der beim cargo handover von vesikulärer Fracht vom Innensegment- auf den ciliären Transport für die Photorezeptorzelle essentiell ist. Experimentell wurde Ush2a als neuer SANS-Interaktionspartner validiert. Des Weiteren wurde ein ternärer Komplex aus den USH-Proteinen SANS, Ush2a und Whirlin identifiziert, dessen Zusammensetzung durch die phosphorylierungsabhängige Interaktion zwischen SANS und Ush2a reguliert werden könnte. Dieser ternäre Komplex kann sowohl der Integrität der Zielmembran dienen als auch am Transfer von Molekülen ins Außensegment beteiligt sein.rn In Publikation III wurde das MAGUK-Protein Magi2 als neuer Interaktionspartner von SANS identifiziert und die Interaktion durch komplementäre Interaktionsassays validiert. Dabei wurde ein internes PDZ-Binde-Motiv in der SAM-Domäne von SANS identifiziert, das die Interaktion zur PDZ5-Domäne von Magi2 phosphorylierungsabhängig vermittelt. Dadurch wurde bestätigt, dass SANS durch post-translationale Modifizierung reguliert wird. Weiterführende Experimente zur Funktion des Magi2-SANS-Komplexes zeigen, dass Magi2 an Prozess der Rezeptor-vermittelten Endocytose beteiligt ist. Die Phosphorylierung von SANS durch die Kinase CK2 spielt bei der Endocytose ebenfalls eine wichtige Rolle. Der Phosphorylierungsstatus von SANS moduliert die Interaktion zu Magi2 und reguliert dadurch negativ den Prozess der Endocytose. In RNAi-Studien wurde die durch Magi2-vermittelte Endocytose darüber hinaus mit dem Prozess der Ciliogenese verknüpft. Die Analyse der subzellulären Verteilung der Interaktionspartner lokalisieren Magi2 im periciliären Komplex und assoziieren das periciliäre USH-Proteinnetzwerk dadurch mit dem Prozess der Endocytose in der ciliary pocket. Der SANS-Magi2-Komplex sollte demnach für Aufbau und Funktion des sensorischen Ciliums der Photorezeptorzelle eine wichtige Rolle spielen.rn Die Gesamtheit an Informationen, die aus den Publikationen dieser Dissertation und aus den Kooperationsprojekten (*) resultieren, haben die Kenntnisse zur zellulären Funktion der USH-Proteine und ihrer Interaktionspartner und damit über die pathogenen Mechanismen von USH erweitert. Dies bildet die Basis, um fundierte Therapiestrategien zu entwickeln.

Small clusters of gallium oxide, technologically important high temperature ceramic, together with interaction of nucleic acid bases with graphene and small-diameter carbon nanotube are focus of first principles calculations in this work. A high performance parallel computing platform is also developed to perform these calculations at Michigan Tech. First principles calculations are based on density functional theory employing either local density or gradient-corrected approximation together with plane wave and gaussian basis sets. The bulk Ga2O3 is known to be a very good candidate for fabricating electronic devices that operate at high temperatures. To explore the properties of Ga2O3 at nonoscale, we have performed a systematic theoretical study on the small polyatomic gallium oxide clusters. The calculated results find that all lowest energy isomers of GamOn clusters are dominated by the Ga-O bonds over the metal-metal or the oxygen-oxygen bonds. Analysis of atomic charges suggest the clusters to be highly ionic similar to the case of bulk Ga2O3. In the study of sequential oxidation of these slusters starting from Ga2O, it is found that the most stable isomers display up to four different backbones of constituent atoms. Furthermore, the predicted configuration of the ground state of Ga2O is recently confirmed by the experimental result of Neumark's group. Guided by the results of calculations the study of gallium oxide clusters, performance related challenge of computational simulations, of producing high performance computers/platforms, has been addressed. Several engineering aspects were thoroughly studied during the design, development and implementation of the high performance parallel computing platform, rama, at Michigan Tech. In an attempt to stay true to the principles of Beowulf revolutioni, the rama cluster was extensively customized to make it easy to understand, and use - for administrators as well as end-users. Following the results of benchmark calculations and to keep up with the complexity of systems under study, rama has been expanded to a total of sixty four processors. Interest in the non-covalent intereaction of DNA with carbon nanotubes has steadily increased during past several years. This hybrid system, at the junction of the biological regime and the nanomaterials world, possesses features which make it very attractive for a wide range of applicatioins. Using the in-house computational power available, we have studied details of the interaction between nucleic acid bases with graphene sheet as well as high-curvature small-diameter carbon nanotube. The calculated trend in the binding energies strongly suggests that the polarizability of the base molecules determines the interaction strength of the nucleic acid bases with graphene. When comparing the results obtained here for physisorption on the small diameter nanotube considered with those from the study on graphene, it is observed that the interaction strength of nucleic acid bases is smaller for the tube. Thus, these results show that the effect of introducing curvature is to reduce the binding energy. The binding energies for the two extreme cases of negligible curvature (i.e. flat graphene sheet) and of very high curvature (i.e. small diameter nanotube) may be considered as upper and lower bounds. This finding represents an important step towards a better understanding of experimentally observed sequence-dependent interaction of DNA with Carbon nanotubes.

We show that nonperturbative effects are logarithmically enhanced for transverse-momentum-dependent observables such as qT spectra of electroweak bosons in hadronic collisions and jet broadening at e+e− colliders. This enhancement arises from the collinear anomaly, a mechanism characteristic for transverse observables, which induces logarithmic dependence on the hard scale in the product of the soft and collinear matrix elements. Our analysis is based on an operator product expansion and provides, for the first time, a systematic, model-independent way to study nonperturbative effects for this class of observables. For the case of jet broadening, we relate the leading correction to the nonperturbative shift of the thrust distribution.

The Drosophila melanogaster gene runt encodes a novel transcriptional regulator that was originally identified on the basis of its key role in embryonic pattern formation. For my thesis I undertook a genetic analysis of runt activity to identify loci that interact with this unique transcriptional regulator. Specifically, I screened the genome with deficiencies for loci that interact with runt in a dose-dependent fashion during early embryogenesis. From this screen I discovered a vital dose-dependent interaction between runt and the achaete-scute complex (AS-C). The characterization of this interaction led to the exciting discovery of important roles for runt in sex determination and neurogenesis (Duffy and Gergen 1991, Duffy et al. 1991). I demonstrated that in sex determination runt is necessary for the normal transcriptional activation of the master sex-determining gene Sx1 and has all the properties of an X:A numerator element. I also showed that runt is required during the early stages of neurogenesis for the normal development of a subset of CNS ganglion mother cells and neurons. In addition, the screen, which focused on the identification and characterization of maternal loci that influence the activity of runt during segmentation, identified several new maternal loci, one of which affects the activity of the maternal posterior group genes on embryonic pattern formation. ^

Decorin, a dermatan/chondroitin sulfate proteoglycan, is ubiquitously distributed in the extracellular matrix (ECM) of mammals. Decorin belongs to the small leucine rich proteoglycan (SLRP) family, a proteoglycan family characterized by a core protein dominated by Leucine Rich Repeat motifs. The decorin core protein appears to mediate the binding of decorin to ECM molecules, such as collagens and fibronectin. It is believed that the interactions of decorin with these ECM molecules contribute to the regulation of ECM assembly, cell adhesions, and cell proliferation. These basic biological processes play critical roles during embryonic development and wound healing and are altered in pathological conditions such as fibrosis and tumorgenesis. ^ In this dissertation, we discover that decorin core protein can bind to Zn2+ ions with high affinity. Zinc is an essential trace element in mammals. Zn2+ ions play a catalytic role in the activation of many enzymes and a structural role in the stabilization of protein conformation. By examining purified recombinant decorin and its core protein fragments for Zn2+ binding activity using Zn2+-chelating column chromatography and Zn2+-equilibrium dialysis approaches, we have located the Zn2+ binding domain to the N-terminal sequence of the decorin core protein. The decorin N-terminal domain appears to contain two Zn2+ binding sites with similar high binding affinity. The sequence of the decorin N-terminal domain does not resemble any other reported zinc-binding motifs and, therefore, represents a novel Zn 2+ binding motif. By investigating the influence of Zn2+ ions on decorin binding interactions, we found a novel Zn2+ dependent interaction with fibrinogen, the major plasma protein in blood clots. Furthermore, a recombinant peptide (MD4) consisting of a 41 amino acid sequence of mouse decorin N-terminal domain can prolong thrombin induced fibrinogen/fibrin clot formation. This suggests that in the presence of Zn2+ the decorin N-terminal domain has an anticoagulation activity. The changed Zn2+-binding activities of the truncated MD4 peptides and site-directed mutagenesis generated mutant peptides revealed that the functional MD4 peptide might contain both a structural zinc-binding site in the cysteine cluster region and a catalytic zinc site that could be created by the flanking sequences of the cysteine cluster region. A model of a loop-like structure for MD4 peptide is proposed. ^

To visualize Ca2+-dependent protein–protein interactions in living cells by fluorescence readouts, we used a circularly permuted green fluorescent protein (cpGFP), in which the amino and carboxyl portions had been interchanged and reconnected by a short spacer between the original termini. The cpGFP was fused to calmodulin and its target peptide, M13. The chimeric protein, which we have named “pericam,” was fluorescent and its spectral properties changed reversibly with the amount of Ca2+, probably because of the interaction between calmodulin and M13 leading to an alteration of the environment surrounding the chromophore. Three types of pericam were obtained by mutating several amino acids adjacent to the chromophore. Of these, “flash-pericam” became brighter with Ca2+, whereas “inverse-pericam” dimmed. On the other hand, “ratiometric-pericam” had an excitation wavelength changing in a Ca2+-dependent manner. All of the pericams expressed in HeLa cells were able to monitor free Ca2+ dynamics, such as Ca2+ oscillations in the cytosol and the nucleus. Ca2+ imaging using high-speed confocal line-scanning microscopy and a flash-pericam allowed to detect the free propagation of Ca2+ ions across the nuclear envelope. Then, free Ca2+ concentrations in the nucleus and mitochondria were simultaneously measured by using ratiometric-pericams having appropriate localization signals, revealing that extra-mitochondrial Ca2+ transients caused rapid changes in the concentration of mitochondrial Ca2+. Finally, a “split-pericam” was made by deleting the linker in the flash-pericam. The Ca2+-dependent interaction between calmodulin and M13 in HeLa cells was monitored by the association of the two halves of GFP, neither of which was fluorescent by itself.

The estrogen receptor (ER) is a ligand-dependent transcription factor that regulates expression of target genes in response to estrogen in concert with other cellular signaling pathways. This suggests that the mechanism by which ER transmits an activating signal to the general transcription machinery may include factors that integrate these diverse signals. We have previously characterized the estrogen receptor-associated protein, ERAP160, as a factor that complexes with ER in an agonist-dependent manner. We have now found that the transcriptional coactivator p300 associates with agonist bound ER and augments ligand-dependent activation by ER. Our studies show that an ER coactivator complex involves a direct hormone-dependent interaction between ER and ERAP160, resulting in the recruitment of p300. In addition, antibodies directed against the cloned steroid receptor coactivator 1 (SRC1) recognize ERAP160. The known role of p300 in multiple signal transduction pathways, including those involving the second messenger cAMP, suggests p300 functions as a point of integration between ER and these other pathways.

The estrogen receptor (ER), a member of a large superfamily of nuclear hormone receptors, is a ligand-inducible transcription factor that regulates the expression of estrogen-responsive genes. The ER, in common with other members of this superfamily, contains two transcription activation functions (AFs)--one located in the amino-terminal region (AF-1) and the second located in the carboxyl-terminal region (AF-2). In most cell contexts, the synergistic activity of AF-1 and AF-2 is required for full estradiol (E2)-stimulated activity. We have previously shown that a ligand-dependent interaction between the two AF-containing regions of ER was promoted by E2 and the antiestrogen trans-hydroxytamoxifen (TOT). This interaction, however, was transcriptionally productive only in the presence of E2. To explore a possible role of steroid receptor coactivators in transcriptional synergism between AF-1 and AF-2, we expressed the amino terminal (AF-1-containing) and carboxyl-terminal (AF-2-containing) regions of ER as separate polypeptides in mammalian cells, along with the steroid receptor coactivator-1 protein (SRC-1). We demonstrate that SRC-1, which has been shown to significantly increase ER transcriptional activity, enhanced the interaction, mediated by either E2 or TOT, between the AF-1-containing and AF-2-containing regions of the ER. However, this enhanced interaction resulted in increased transcriptional effectiveness only with E2 and not with TOT, consistent with the effects of SRC-1 on the full-length receptor. Our results suggest that after ligand binding, SRC-1 may act, in part, as an adapter protein that promotes the integration of amino- and carboxyl-terminal receptor functions, allowing for full receptor activation. Potentially, SRC-1 may be capable of enhancing the transcriptional activity of related nuclear receptor superfamily members by facilitating the productive association of the two AF-containing regions in these receptors.
