Several species of the insect pathogenic fungus Metarhizium are associated with certain plant types and genome analyses suggested a bifunctional lifestyle; as an insect pathogen and as a plant symbiont. Here we wanted to explore whether there was more variation in genes devoted to plant association (Mad2) or to insect association (Mad1) overall in the genus Metarhizium. Greater divergence within the genus Metarhizium in one of these genes may provide evidence for whether host insect or plant is a driving force in adaptation and evolution in the genus Metarhizium. We compared differences in variation in the insect adhesin gene, Mad1, which enables attachment to insect cuticle, and the plant adhesin gene, Mad2, which enables attachment to plants. Overall variation for the Mad1 promoter region (7.1%), Mad1 open reading frame (6.7%), and Mad2 open reading frame (7.4%) were similar, while it was higher in the Mad2 promoter region (9.9%). Analysis of the transcriptional elements within the Mad2 promoter region revealed variable STRE, PDS, degenerative TATA box, and TATA box-like regions, while this level of variation was not found for Mad1. Sequences were also phylogenetically compared to EF-1a, which is used for species identification, in 14 isolates representing 7 different species in the genus Metarhizium. Phylogenetic analysis demonstrated that the Mad2 phylogeny is more congruent with 59 EF-1a than Mad1. This would suggest that Mad2 has diverged among Metarhizium lineages, contributing to clade- and species-specific variation, while it appears that Mad1 has been largely conserved. While other abiotic and biotic factors cannot be excluded in contributing to divergence, these results suggest that plant relationships, rather than insect host, have been a major driving factor in the divergence of the genus Metarhizium.

La traduction portugaise de la version post-vulgate française de la Quête du Graal achevée vers la fin du XIIIe siècle et intitulée A Demanda do Santo Graal, offre un prisme intéressant pour saisir, en contexte et à travers les jeux de déplacements et de reconfiguration, l’imaginaire caractéristique du cycle Post-Vulgate, autrement difficilement accessible. La Demanda do Santo Graal permet de mieux comprendre l’imaginaire du roman français et d’accompagner son évolution en dehors de ses frontières linguistiques à une époque où le romancier n’est plus traducteur, mais devient lui-même une figure d’autorité. Ce travail consiste essentiellement à voir comment la Queste Post-Vulgate lue en parallèle avec la traduction/adaptation portugaise permet de comprendre l’évolution du roman vers la fin du Moyen Âge et la notion d’auteur en faisant la distinction entre le translateur, le créateur et le romancier dans le récit médiéval tout en faisant témoin de l’évolution de leur subjectivité littéraire du roman des origines à celui du Moyen Âge tardif.

L’intégrité de notre système sensorimoteur est essentielle aux interactions adéquates avec notre environnement. Dans la maladie de Parkinson (MP), l’efficacité des interactions quotidiennes entre le corps et l’environnement est fréquemment réduite et diminue la qualité de vie. La MP est une maladie neurodégénérative résultant prioritairement d’une perte neuronale dopaminergique dans les ganglions de la base (GB). Cette dégénérescence altère le fonctionnement normal de la circuiterie associant les GB au cortex cérébral. L’administration de médications dopaminergiques permet d’améliorer les principaux symptômes cliniques moteurs de la MP. Cette thèse porte sur les rôles des GB dans les processus de traitement et d’intégration des informations sensorielles visuelle et proprioceptive et dans les mécanismes d’adaptation visuomotrice. Elle s’intéresse également à l’influence de la médication dopaminergique sur ces fonctions sensorimotrices. Nous avons réalisé trois études comportementales, utilisant l’atteinte manuelle tridimensionnelle comme modèle expérimental. Dans chacune de ces études, nous avons comparé la performance de personnes âgées en santé à celle de personnes souffrant de la MP avec et sans leur médication antiparkinsonienne quotidienne. Ces trois études ont été réalisées à l’aide d’un système d’analyse de mouvement et une station de réalité virtuelle. Dans la première étude, nous avons évalué si les GB sont prioritairement impliqués dans l’intégration sensorimotrice ou le traitement des informations proprioceptives. Pour se faire, nous avons testé la capacité des patients MP à effectuer des atteintes manuelles tridimensionnelles précises dans quatre conditions variant la nature des informations sensorielles (visuelles et/ou proprioceptives) définissant la position de la main et de la cible. Les patients MP ont effectué, en moyenne, de plus grandes erreurs spatiales que les personnes en santé uniquement lorsque les informations proprioceptives étaient la seule source d’information sensorielle disponible. De plus, ces imprécisions spatiales étaient significativement plus grandes que celles des personnes en santé, seulement lorsque les patients étaient testés dans la condition médicamentée. La deuxième étude présentée dans cette thèse a permis de démontrer que les imprécisions spatiales des patients MP dans les conditions proprioceptives étaient le résultat de déficits dans l’utilisation en temps réel des informations proprioceptives pour guider les mouvements. Dans la troisième étude, nous avons évalué si les GB sont prioritairement impliqués dans les mécanismes d’adaptation visuomotrice explicite ou implicite. Pour se faire, nous avons testé les capacités adaptatives des patients MP dans deux tâches variant le décours temporel de l’application d’une perturbation visuomotrice tridimensionnelle. Dans la tâche explicite, la perturbation était introduite soudainement, produisant de grandes erreurs détectées consciemment. Dans la condition implicite, la perturbation était introduite graduellement ce qui engendrait de petites erreurs non détectables. Les résultats montrent que les patients MP dans les conditions médicamentée et non médicamentée présentent des déficits adaptatifs uniquement dans la tâche explicite. Dans l’ensemble, les résultats expérimentaux présentés dans cette thèse montrent que la médication dopaminergique n’améliore pas le traitement des afférences proprioceptives et l’adaptation visuomotrice des personnes souffrant de la MP. Ces observations suggèrent que les dysfonctions dans les circuits dopaminergiques dans les GB ne sont pas les seules responsables des déficits observés dans ces fonctions sensorimotrices.

Pinker et Bloom (1990), deux représentants de la psychologie évolutionniste, soutiennent que le langage est une adaptation biologique ayant pour fonction la communication. Ils prétendent ainsi jeter un éclairage sur l’origine et l’évolution du langage. Le présent mémoire propose une analyse critique de leur argumentation, et ce, du point de vue de la philosophie de la biologie. D’une part, il tente de dissiper la confusion entourant la conception du langage adoptée par Pinker et Bloom, afin de mieux définir le trait censé constituer une adaptation biologique. Ce faisant, ce mémoire fait ressortir certains présupposés de leur conception du langage et en souligne l’aspect problématique. En ce sens, les concepts d’innéité, de modularité, de grammaire universelle et de systématicité sont abordés de façon critique. D’autre part, ce travail entend expliciter un concept clé de l’argumentation de Pinker et Bloom : celui d’adaptation. L’analyse montre que l’opposition entre adaptationnisme et anti-adaptationnisme tient, dans le cas présent, à une divergence quant à la façon de définir l’adaptation biologique. Une distinction importante doit être faite entre une adaptation résultant exclusivement de la sélection naturelle dans un contexte fonctionnel particulier et une adaptation qui n’exclut pas a priori d’autres facteurs évolutifs, dont l’exaptation. Dans la mesure où l’argumentation de Pinker et Bloom conduit à affirmer que le langage constitue une adaptation seulement au deuxième sens du terme, ce mémoire montre qu’ils ne sont pas à même de rendre compte de l’origine du langage.

A useful way of summarizing genetic variability among different populations is through estimates of the inbreeding coefficient, F-st. Several recent studies have tried to use the distribution of estimates of F-st from individual genetic loci to detect the effects of natural selection. However, the promise of this approach has yet to be fully realized owing to the pervasive dogma that this distribution is highly dependent on demographic history. Here, I review recent theoretical results that indicate that the distribution of estimates of F-st is generally expected to be robust to the vagaries of demographic history. I suggest that analyses based on it provide a useful first step for identifying candidate genes that might be under selection, and explore the ways in which this information can be used in ecological and evolutionary studies.

Evolution of resistance to drugs and pesticides poses a serious threat to human health and agricultural production. CYP51 encodes the target site of azole fungicides, widely used clinically and in agriculture. Azole resistance can evolve due to point mutations or overexpression of CYP51, and previous studies have shown that fungicide-resistant alleles have arisen by de novo mutation. Paralogs CYP51A and CYP51B are found in filamentous ascomycetes, but CYP51A has been lost from multiple lineages. Here, we show that in the barley pathogen Rhynchosporium commune, re-emergence of CYP51A constitutes a novel mechanism for the evolution of resistance to azoles. Pyrosequencing analysis of historical barley leaf samples from a unique long-term experiment from 1892 to 2008 indicates that the majority of the R. commune population lacked CYP51A until 1985, after which the frequency of CYP51A rapidly increased. Functional analysis demonstrates that CYP51A retains the same substrate as CYP51B, but with different transcriptional regulation. Phylogenetic analyses show that the origin of CYP51A far predates azole use, and newly sequenced Rhynchosporium genomes show CYP51A persisting in the R. commune lineage rather than being regained by horizontal gene transfer; therefore, CYP51A re-emergence provides an example of adaptation to novel compounds by selection from standing genetic variation.

Theory predicts the emergence of generalists in variable environments and antagonistic pleiotropy to favour specialists in constant environments, but empirical data seldom support such generalist–specialist trade-offs. We selected for generalists and specialists in the dung fly Sepsis punctum (Diptera: Sepsidae) under conditions that we predicted would reveal antagonistic pleiotropy and multivariate trade-offs underlying thermal reaction norms for juvenile development. We performed replicated laboratory evolution using four treatments: adaptation at a hot (31 °C) or a cold (15 °C) temperature, or under regimes fluctuating between these temperatures, either within or between generations. After 20 generations, we assessed parental effects and genetic responses of thermal reaction norms for three correlated life-history traits: size at maturity, juvenile growth rate and juvenile survival. We find evidence for antagonistic pleiotropy for performance at hot and cold temperatures, and a temperature-mediated trade-off between juvenile survival and size at maturity, suggesting that trade-offs associated with environmental tolerance can arise via intensified evolutionary compromises between genetically correlated traits. However, despite this antagonistic pleiotropy, we found no support for the evolution of increased thermal tolerance breadth at the expense of reduced maximal performance, suggesting low genetic variance in the generalist–specialist dimension.

A major current challenge in evolutionary biology is to understand how networks of interacting species shape the coevolutionary process. We combined a model for trait evolution with data for twenty plant-animal assemblages to explore coevolution in mutualistic networks. The results revealed three fundamental aspects of coevolution in species-rich mutualisms. First, coevolution shapes species traits throughout mutualistic networks by speeding up the overall rate of evolution. Second, coevolution results in higher trait complementarity in interacting partners and trait convergence in species in the same trophic level. Third, convergence is higher in the presence of super-generalists, which are species that interact with multiple groups of species. We predict that worldwide shifts in the occurrence of super-generalists will alter how coevolution shapes webs of interacting species. Introduced species such as honeybees will favour trait convergence in invaded communities, whereas the loss of large frugivores will lead to increased trait dissimilarity in tropical ecosystems.

We investigated the evolution of anuran locomotor performance and its morphological correlates as a function of habitat use and lifestyles. We reanalysed a subset of the data reported by Zug (Smithson. Contrib. Zool. 1978; 276: 1-31) employing phylogenetically explicit statistical methods (n = 56 species), and assembled morphological data on the ratio between hind-limb length and snout-vent length (SVL) from the literature and museum specimens for a large subgroup of the species from the original paper (n = 43 species). Analyses using independent contrasts revealed that classifying anurans into terrestrial, semi-aquatic, and arboreal categories cannot distinguish between the effects of phylogeny and ecological diversification in anuran locomotor performance. However, a more refined classification subdividing terrestrial species into `fossorials` and `non-fossorials`, and arboreal species into `open canopy`, `low canopy` and `high canopy`, suggests that part of the variation in locomotor performance and in hind-limb morphology can be attributed to ecological diversification. In particular, fossorial species had significantly lower jumping performances and shorter hind limbs than other species after controlling for SVL, illustrating how the trade-off between burrowing efficiency and jumping performance has resulted in morphological specialization in this group.

The mammalian scapula is a complex morphological structure, composed of two ossification plates that fuse into a single structure. Most studies on morphological differentiation in the scapula have considered it to be a simple, spatially integrated structure, primarily influenced by the important locomotor function presented by this element. We used recently developed geometric morphometric techniques to test and quantify functional and phylogenetic influences on scapular shape variation in fossil and extant xenarthran mammals. The order Xenarthra is well represented in the fossil record and presents a stable phylogenetic hypothesis for its genealogical history. In addition, its species present a large variety of locomotor habits. Our results show that approximately half of the shape variation in the scapula is due to phylogenetic heritage. This is contrary to the view that the scapula is influenced only by functional demands. There are large-scale shape transformations that provide biomechanical adaptation for the several habits (arboreality, terrestriality, and digging), and small scale-shape transformations (mostly related to the coracoid process) that are not influenced by function. A nonlinear relationship between morphometric and phylogenetic distances indicates the presence of a complex mixture of evolutionary processes acting on shape differentiation of the scapula. J. Hepatitis C virus (HCV) infection represents an important public health problem worldwide. Reduction of HCV morbidity and mortality is a current challenge owned to several viral and host factors. Virus molecular evolution plays an important role in HCV transmission, disease progression and therapy outcome. The high degree of genetic heterogeneity characteristic of HCV is a key element for the rapid adaptation of the intrahost viral population to different selection pressures (e.g., host immune responses and antiviral therapy). HCV molecular evolution is shaped by different mechanisms including a high mutation rate, genetic bottlenecks, genetic drift, recombination, temporal variations and compartmentalization. These evolutionary processes constantly rearrange the composition of the HCV intrahost population in a staging manner. Remarkable advances in the understanding of the molecular mechanism controlling HCV replication have facilitated the development of a plethora of direct-acting antiviral agents against HCV. As a result, superior sustained viral responses have been attained. The rapidly evolving field of anti-HCV therapy is expected to broad its landscape even further with newer, more potent antivirals, bringing us one step closer to the interferon-free era. Much effort has been devoted to understanding the function of extrafloral nectaries (EFNs) for antplantherbivore interactions. However, the pattern of evolution of such structures throughout the history of plant lineages remains unexplored. In this study, we used empirical knowledge on plant defences mediated by ants as a theoretical framework to test specific hypotheses about the adaptive role of EFNs during plant evolution. Emphasis was given to different processes (neutral or adaptive) and factors (habitat change and trade-offs with new trichomes) that may have affected the evolution of antplant associations. We measured seven EFN quantitative traits in all 105 species included in a well-supported phylogeny of the tribe Bignonieae (Bignoniaceae) and collected field data on antEFN interactions in 32 species. We identified a positive association between ant visitation (a surrogate of ant guarding) and the abundance of EFNs in vegetative plant parts and rejected the hypothesis of phylogenetic conservatism of EFNs, with most traits presenting K-values < 1. Modelling the evolution of EFN traits using maximum likelihood approaches further suggested adaptive evolution, with static-optimum models showing a better fit than purely drift models. In addition, the abundance of EFNs was associated with habitat shifts (with a decrease in the abundance of EFNs from forest to savannas), and a potential trade-off was detected between the abundance of EFNs and estipitate glandular trichomes (i.e. trichomes with sticky secretion). These evolutionary associations suggest divergent selection between species as well as explains K-values < 1. Experimental studies with multiple lineages of forest and savanna taxa may improve our understanding of the role of nectaries in plants. Overall, our results suggest that the evolution of EFNs was likely associated with the adaptive process which probably played an important role in the diversification of this plant group.
