Understanding the ontogenetic habitat linkages of sharks is important for conservation and managing human interactions. We used acoustic telemetry, catch data, elemental and stable isotope signatures and dietary analyses to investigate ontogenetic habitat use in south-east Queensland, Australia, by the bull shark Carcharhinus leucas, a IUCN 'near-threatened' species that is implicated in many shark attacks on humans in urban estuaries. Sequential analyses for delta(15)N and delta(13)C of vertebrae from five adult C. leucas and laser ablation inductively coupled plasma mass spectrometry (LA-ICPMS) for elemental composition from 23 C. leucas, including a pregnant female, were also used to trace ontogenetic habitat dependence. Acoustic telemetry indicated large juvenile and subadult C. leucas remained in estuarine habitats. delta(15)N values across shark vertebrae showed an ontogenetic shift in diet with total length (TL), confirmed by stomach contents. LA-ICPMS data reflected the ontogenetic movements of C. leucas from natal habitats. Differences among adults were gender related. Shifts in habitat use by subadults were correlated with a sigmoidal delta(13)C relationship with TL. C. leucas have a multipartite, stage-specific dependency in their transition between habitats along the freshwater-estuarine-marine continuum, making them particularly susceptible to the habitat alteration that is occurring globally.

The reproductive biology of two invasive tilapia species, Oreochromis mossambicus and Tilapia mariae, resident in freshwater habitats in north-eastern Australia was investigated. Oreochromis mossambicus exhibited plasticity in some of its life-history characteristics that enhanced its ability to occupy a range of habitats. These included a shallow, weed-choked, freshwater coastal drain that was subject to temperature and dissolved oxygen extremes and water-level fluctuations to cooler, relatively high-altitude impoundments. Adaptations to harsher conditions included a decreased total length (LT) and age ( A) at 50% maturity (m50), short somatic growth intervals, early maturation and higher relative fecundities. Potential fecundity in both species was relatively low, but parental care ensured high survival rates of both eggs and larvae. No significant difference in the relative fecundity of T. mariae populations in a large impoundment and a coastal river was found, but there were significant differences in relative fecundities between several of the O. mossambicus populations sampled. Total length ( LT) and age at 50% maturity of O. mossambicus populations varied considerably depending on habitat. The LTm50 and Am50 values for male and female O. mossambicus in a large impoundment were considerably greater than for those resident in a small coastal drain. Monthly gonad developmental stages and gonado-somatic indices suggested that in coastal areas, spawning of O. mossambicus and T. mariae occurred throughout most of the year while in cooler, high-altitude impoundments, spawning peaked in the warmer, summer months. The contribution these reproductive characteristics make to the success of both species as colonizers is discussed in the context of future control and management options for tilapia incursions in Australia.

The silver gemfish Rexea solandri is an important economic resource but vulnerable to overfishing in Australian waters. The complete mitochondrial genome sequence is described from 1.6 million reads obtained via next generation sequencing. The total length of the mitogenome is 16,350 bp comprising 2 rRNA, 13 protein-coding genes, 22 tRNA and 2 non-coding regions. The mitogenome sequence was validated against sequences of PCR fragments and BLAST queries of Genbank. Gene order was equivalent to that found in marine fishes.

Anadromous whitefish is one of the most important fish species in the Finnish coastal fisheries in the Gulf fo Bothnia. To compensate the lost reproduction due to river damming and to support the fisheries, several million one-summer old whitefish are released yearly into the Gulf of Bothnia. Since there are naturally reproducing whitefish in the Gulf as well, and the wild and stocked fish can not be separated in the catch, stocking impact can only be estimated by marking the stocked fish. Due to the small size and large number of released whitefish, the scattered fishery and large area where the whitefish migrate, most of the traditionally used fish marking methods were either unsuitable (e.g. Carlin-tags) or proved to be too expensive (e.g. coded wire tags). Fluorescent pigment spraying method offers a fast and cost-effective method to mass-mark young fish. However, the results are not always satisfactory due to low long-time retention of the marks in some species. The method has to be tested and proper marking conditions and methods determined for each species. This thesis is based on work that was accomplished while developing the fluorescent pigment spraying method for marking one-summer old whitefish fingerlings, and it draws together the results of mass-marking whitefish fingerlings that were released in the Gulf of Bothnia. Fluorescent pigment spraying method is suitable for one-summer old whitefish larger than 8 cm total length. The water temperature during the marking should not exceed 10o C. Suitable spraying pressure is 6 bars measured in the compressor outlet, and the distance of the spraying gun nozzle should be ca 20 cm from the fish. Under such conditions, the marking results in long-term retention of the mark with low or no mortality. The stress level of the fish (measured as muscle water content) rises during the marking procedure, but if the fish are allowed to recover after marking, the overall stress level remains within the limits observed in normal fish handling during the capture-loading-transport-stocking procedure. The marked whitefish fingerlings are released into the sea at larger size and later in the season than the wild whitefish. However, the stocked individuals migrate to the southern feeding grounds in a similar pattern to the wild ones. The catch produced by whitefish stocking in the Gulf of Bothnia varied between released fingerling groups, but was within the limits reported elsewhere in Finland. The releases in the southern Bothnian Bay resulted in a larger catch than those made in the northern Bothnian Bay. The size of the released fingerlings seemed to have some effect on survival of the fish during the first winter in the sea. However, when the different marking groups were compared, the mean fingerling size was not related to stocking success.

A repetitive sequence collection is one where portions of a base sequence of length n are repeated many times with small variations, forming a collection of total length N. Examples of such collections are version control data and genome sequences of individuals, where the differences can be expressed by lists of basic edit operations. Flexible and efficient data analysis on a such typically huge collection is plausible using suffix trees. However, suffix tree occupies O(N log N) bits, which very soon inhibits in-memory analyses. Recent advances in full-text self-indexing reduce the space of suffix tree to O(N log σ) bits, where σ is the alphabet size. In practice, the space reduction is more than 10-fold, for example on suffix tree of Human Genome. However, this reduction factor remains constant when more sequences are added to the collection. We develop a new family of self-indexes suited for the repetitive sequence collection setting. Their expected space requirement depends only on the length n of the base sequence and the number s of variations in its repeated copies. That is, the space reduction factor is no longer constant, but depends on N / n. We believe the structures developed in this work will provide a fundamental basis for storage and retrieval of individual genomes as they become available due to rapid progress in the sequencing technologies.

This study presents the future seismic hazard map of Coimbatore city, India, by considering rupture phenomenon. Seismotectonic map for Coimbatore has been generated using past earthquakes and seismic sources within 300 km radius around the city. The region experienced a largest earthquake of moment magnitude 6.3 in 1900. Available earthquakes are divided into two categories: one includes events having moment magnitude of 5.0 and above, i.e., damaging earthquakes in the region and the other includes the remaining, i.e., minor earthquakes. Subsurface rupture character of the region has been established by considering the damaging earthquakes and total length of seismic source. Magnitudes of each source are estimated by assuming the subsurface rupture length in terms of percentage of total length of sources and matched with reported earthquake. Estimated magnitudes match well with the reported earthquakes for a RLD of 5.2% of the total length of source. Zone of influence circles is also marked in the seismotectonic map by considering subsurface rupture length of fault associated with these earthquakes. As earthquakes relive strain energy that builds up on faults, it is assumed that all the earthquakes close to damaging earthquake have released the entire strain energy and it would take some time for the rebuilding of strain energy to cause a similar earthquake in the same location/fault. Area free from influence circles has potential for future earthquake, if there is seismogenic source and minor earthquake in the last 20 years. Based on this rupture phenomenon, eight probable locations have been identified and these locations might have the potential for the future earthquakes. Characteristic earthquake moment magnitude (M-w) of 6.4 is estimated for the seismic study area considering seismic sources close to probable zones and 15% increased regional rupture character. The city is divided into several grid points at spacing of 0.01 degrees and the peak ground acceleration (PGA) due to each probable earthquake is calculated at every grid point in city by using the regional attenuation model. The maximum of all these eight PGAs is taken for each grid point and the final PGA map is arrived. This map is compared to the PGA map developed based on the conventional deterministic seismic hazard analysis (DSHA) approach. The probable future rupture earthquakes gave less PGA than that of DSHA approach. The occurrence of any earthquake may be expected in near future in these eight zones, as these eight places have been experiencing minor earthquakes and are located in well-defined seismogenic sources.

In this paper, an approach for target component and system reliability-based design optimisation (RBDO) to evaluate safety for the internal seismic stability of geosynthetic-reinforced soil (GRS) structures is presented. Three modes of failure are considered: tension failure of the bottom-most layer of reinforcement, pullout failure of the topmost layer of reinforcement, and total pullout failure of all reinforcement layers. The analysis is performed by treating backfill properties, geometric and strength properties of reinforcement as random variables. The optimum number of reinforcement layers and optimum pullout length needed to maintain stability against tension failure, pullout failure and total pullout failure for different coefficients of variation of friction angle of the backfill, design strength of the reinforcement and horizontal seismic acceleration coefficients by targeting various system reliability indices are proposed. The results provide guidelines for the total length of reinforcement required, considering the variability of backfill as well as seismic coefficients. One illustrative example is presented to explain the evaluation of reliability for internal stability of reinforced soil structures using the proposed approach. In the second illustration (the stability of five walls), the Kushiro wall subjected to the Kushiro-Oki earthquake, the Seiken wall subjected to the Chiba-ken Toho-Oki earthquake, the Ta Kung wall subjected to the Ji-Ji earthquake, and the Gould and Valencia walls subjected to Northridge earthquake are re-examined.

The seismic hazard value of any region depends upon three important components such as probable earthquake location, maximum earthquake magnitude and the attenuation equation. This paper presents a representative way of estimating these three important components considering region specific seismotectonic features. Rupture Based Seismic Hazard Analysis (RBSHA) given by Anbazhagan et al. (2011) is used to determine the probable future earthquake locations. This approach is verified on the earthquake data of Bhuj region. The probable earthquake location for this region is identified considering earthquake data till the year 2000. These identified locations match well with the reported locations after 2000. The further Coimbatore City is selected as the study area to develop a representative seismic hazard map using RBSHA approach and to compare with deterministic seismic hazard analysis. Probable future earthquake zones for Coimbatore are located considering the rupture phenomenon as per energy release theory discussed by Anbazhagan et at (2011). Rupture character of the region has been established by estimating the subsurface rupture length of each source and normalized with respect to the length of the source. Average rupture length of the source with respect to its total length is found to be similar for most of the sources in the region, which is called as the rupture character of the region. Maximum magnitudes of probable zones are estimated considering seismic sources close by and regional rupture character established. Representative GMPEs for the study area have been selected by carrying out efficacy test through an average log likelihood value (LLH) as ranking estimator and considering the Isoseismal map. New seismic hazard map of Coimbatore has been developed using the above regional representative parameters of probable earthquake locations, maximum earthquake magnitude and best suitable GMPEs. The new hazard map gives acceleration values at bedrock for maximum possible earthquakes. We perform two and three dimensional numerical simulations of plume formation in density and viscosity stratified fluid systems. We show that the ambient to plume fluid viscosity ratio strongly affects the near wall plume structures (line or sheet plumes) such as plume spacing and shape of plumes. We observe that where mushroom-like plumes are observed for lower viscosity ratios, taller plumes with bulbous heads form for high viscosity ratios. Plume structure and spacing are in good agreement with experimental results. By studying the geometry of the line plumes and the flow in the circulation cells, we discuss the mechanisms of their formation and the dynamics of merging. We show that an increase in the viscosity ratio decreases the total length of line plumes in the planform which indicates a decreased mixing at higher viscosity ratios. (C) 2015 Elsevier Ltd. Mangrove forests in meso-tidal areas are completely drained during low tides, forming only temporary habitats for fish. We hypothesised that in such temporary habitats, where stranding risks are high, distance from tidal creeks that provided access to inundated areas during receding tides would be the primary determinant of fish distribution. Factors such as depth, root density and shade were hypothesised to have secondary effects. We tested these hypotheses in a tidally drained mangrove patch in the Andaman Islands, India. Using stake nets, we measured fish abundance and species richness relative to distance from creeks, root density/m(2), shade, water depth and size (total length) of fish. We also predicted that larger fish (including potential predators) would be closer to creeks, as they faced a greater chance of mortality if stranded. Thus we conducted tethering trials to examine if predation would be greater close to the creeks. Generalised linear mixed effects models showed that fish abundance was negatively influenced by increasing creek distance interacting with fish size and positively influenced by depth. Quantile regression analysis showed that species richness was limited by increasing creek distance. Proportion of predation was greatest close to the creeks (0-25 m) and declined with increasing distance. Abundance was also low very close to the creeks, suggesting that close to the creeks predation pressure may be an important determinant of fish abundance. The overall pattern however indicates that access to permanently inundated areas, may be an important determinant of fish distribution in tidally drained mangrove forests.

The migratory population of striped bass (Morone saxatilis) (>400 mm total length[TL]) spends winter in the Atlantic Ocean off the Virginia and North Carolina coasts of the United States. Information on trophic dynamics for these large adults during winter is limited. Feeding habits and prey were described from stomach contents of 1154 striped bass ranging from 373 to 1250 mm TL, collected from trawls during winters of 1994-96, 2000, and 2002-03, and from the recreational fishery during 2005-07. Nineteen prey species were present in the diet. Overall, Atlantic menhaden (Brevoortia tyrannus) and bay anchovy (Anchoa mitchilli) dominated the diet by boimass (67.9%) and numerically (68.6%). The percent biomass of Atlantic menhaden during 1994-2003 to 87.0% during 2005-07. Demersal fish species such as Atlantic croaker (Micropogonias undulatus) and spot (Leiostomus xanthurus) represented <15% of the diet biomass, whereas alosines (Alosa spp.) were rarely observed. Invertebrates were least important, contributing <1.0% by biomass and numerically. Striped bass are capable of feeding on a wide range of prey sizes (2% to 43% of their total length). This study outlines the importance of clupeoid fishes to striped bass winter production and also shows that predation may be exerting pressure on one of their dominant prey, the Atlantic menhaden.

There is a clear need to develop fisheries independent methods to quantify individual sizes, density, and three dimensional characteristics of reef fish spawning aggregations for use in population assessments and to provide critical baseline data on reproductive life history of exploited populations. We designed, constructed, calibrated, and applied an underwater stereo-video system to estimate individual sizes and three dimensional (3D) positions of Nassau grouper (Epinephelus striatus) at a spawning aggregation site located on a reef promontory on the western edge of Little Cayman Island, Cayman Islands, BWI, on 23 January 2003. The system consists of two free-running camcorders mounted on a meter-long bar and supported by a SCUBA diver. Paired video “stills” were captured, and nose and tail of individual fish observed in the field of view of both cameras were digitized using image analysis software. Conversion of these two dimensional screen coordinates to 3D coordinates was achieved through a matrix inversion algorithm and calibration data. Our estimate of mean total length (58.5 cm, n = 29) was in close agreement with estimated lengths from a hydroacoustic survey and from direct measures of fish size using visual census techniques. We discovered a possible bias in length measures using the video method, most likely arising from some fish orientations that were not perpendicular with respect to the optical axis of the camera system. We observed 40 individuals occupying a volume of 33.3 m3, resulting in a concentration of 1.2 individuals m–3 with a mean (SD) nearest neighbor distance of 70.0 (29.7) cm. We promote the use of roving diver stereo-videography as a method to assess the size distribution, density, and 3D spatial structure of fish spawning aggregations.

ENGLISH: Knowledge of the size and age at maturity, spawning seasons, and spawning areas of the tropical tunas supporting the fishery in the Eastern Pacific is an important part of the basic information required for understanding their life history, population structure, and fishery dynamics. Until a few years ago nothing was known of these matters. In 1947 the senior author and one of his colleagues (Schaefer and Marr 1948, Schaefer 1948) were able to demonstrate that both yellowfin tuna and skipjack spawn offshore from Central America at least during the late winter and spring months. During January to April many yellowfin tuna over about 70 cm. total length in commercial catches from that region were found to have gonads in advanced stages of maturity, and specimens caught during late June were found to be spent. Maturing skipjack were collected in late February, and spawned-out fish were observed in late March. Numerous very young juveniles of the yellowfin, down to 10 mm. in length, and two very young juvenile skipjack, were captured in this area between January and May. SPANISH: El conocimiento del tamaño y la edad que corresponden a la primera madurez sexual, así como de las estaciones y áreas de desove de los atunes tropicales que mantienen las pesquerías del Pacífico Oriental, constituyen parte importante de la información que es menester para comprender la historia natural, la estructura de la población y la dinámica de la pesquería. Hasta hace pocos años nada se sabía sobre el particular. En 1947 el autor principal y uno de sus colegas (Schaefer y Marr, 1948; Schaefer, 1948) pudieron demostrar que tanto el atún aleta amarilla como el barrilete desovan en el mar abierto, frente a América Central, por lo menos durante la última parte del invierno y en la primavera. De enero a abril encontraron que muchos de los atunes aleta amarilla de más de 70 cm. de longitud total, procedentes de las pescas comerciales de dicha región; tenían gónadas en avanzados estados de madurez, mientras que ejemplares pescados hacia fines de junio ya habían desovado. Se recolectaron barriletes en vías de maduración a fines de febrero, al paso que en los últimos días de marzo se encontraron especímenes que ya habían desovado. Numerosos ejemplares muy juveniles del atún aleta amarilla, tan pequeños como 10 mm., y dos barriletes también muy juveniles, fueron pescados en esta región entre enero y mayo. Shortnose sturgeon (Acipenser brevirostrum), an endangered species, has experienced a several-fold increase in abundance in the Hudson River in recent decades. This population growth followed a substantial improvement in water quality during the 1970s to a large portion (c. 40%) of the species' summertime nursery area. Age structure and growth were investigated to evaluate the hypothesis that improvements in water quality stimulated population recovery through increased survival of young of the year juveniles. Specimens were captured using gill nets bi-monthly from November 2003 to November 2004 (n = 596). Annuli in fin spine sections were used to generate estimates of sturgeon age. Based upon a marginal increment analysis, annuli were determined to form at an annual rate. Age determinations yielded a catch composed of age 5-30 years for sizes 49-105cm Total Length (n = 554). Individual growth rate (von Bertalanffy coefficients: TL, = 1045mm, K = 0.07) for the population was similar to previous growth estimates within the Hudson River as well as proximal estuaries. Hindcast year-class strengths, based upon a recent stock assessment (Bain et al. 2000) and corrected for gill net mesh selectivity and cumulative mortality indicated high recruitments (28,000-43,000 yearlings)during 1986-1992, which were preceded and succeeded by c.5-year periods of lower recruitment (5,000-1 5,000 yearlings). Recruitment patterns were corroborated by trends in shortnose sturgeon bycatch from a Hudson utilities-sponsored monitoring program. Results indicated that Hudson River shortnose sturgeon abundance increased due to the formation of several strong year-classes occurring about five years subsequent to improved water quality in important nursery and forage habitats in the upper Hudson River estuary. The quality of eggs spawned by cod of the western Baltic Sea, which were kept in captivity, varies during spawning season. These changes were independent of total length, weight and age of the parental individuals. Diameter, dry weight and fertilisation rate of the spawned eggs decreased during the spawning activities. An influence of water temperature and salinity on the variability of these parameters could not be detected. Diameter, weight and fertilisation rate were, however, influenced by the stage of the spawning process of the parental individuals. These results point out that within the first half of the spawning season not only the largest portion of the fertilised eggs was spawned but also those eggs with the best chance of a successful development.
