DBMODELING is a relational database of annotated comparative protein structure models and their metabolic, pathway characterization. It is focused on enzymes identified in the genomes of Mycobacterium tuberculosis and Xylella fastidiosa. The main goal of the present database is to provide structural models to be used in docking simulations and drug design. However, since the accuracy of structural models is highly dependent on sequence identity between template and target, it is necessary to make clear to the user that only models which show high structural quality should be used in such efforts. Molecular modeling of these genomes generated a database, in which all structural models were built using alignments presenting more than 30% of sequence identity, generating models with medium and high accuracy. All models in the database are publicly accessible at http://www.biocristalografia.df.ibilce.unesp.br/tools. DBMODELING user interface provides users friendly menus, so that all information can be printed in one stop from any web browser. Furthermore, DBMODELING also provides a docking interface, which allows the user to carry out geometric docking simulation, against the molecular models available in the database. There are three other important homology model databases: MODBASE, SWISSMODEL, and GTOP. The main applications of these databases are described in the present article. © 2007 Bentham Science Publishers Ltd.

The genetic variation in the growth of seven 19-year-old Liquidambar styraciflua provenances was studied in Paraguaçu Paulista, São Paulo State, Brazil. The trial was established in a complete randomized block design with seven provenances, four replications and twelve-tree square plots. Significant differences among provenances were detected for diameter at breast height, height and volume, indicating the possibility of increasing timber yield through selection of the most productive provenances. Genetic correlations between growth traits were high and statistically significant. The provenance from Finca las Victorias, Guatemala had the best and the provenance from Franklin, Virginia, United States the poorest performance for all traits. A growth comparison of Pinus caribaea var. bahamensis with the best provenance at the same site indicated that the potential of L. styraciflua for silviculture in the region of Paraguaçu Paulista is high.

The study was conducted in the field, in the experimental area of the Section of Crop Production and Aromatic Medicinal Plants, belonging to the Faculty of Agricultural and Veterinary Sciences, Jaboticabal Campus-SP. The aim of the study was to assess the performance of seven genotypes of vegetable soybeans in Jaboticabal-SP. The experiment was carried out in a complete randomized block design with seven treatments (genotypes) and four replications. The genotypes examined were: CNPSOI, JLM003, JLM010, JLM018, JLM019, JLM024 and BRS216. The seeds were obtained from EMBRAPA-Soja and EMBRAPA- Hortaliças, and planted in Styrofoam trays with 128 cells containing Plantmax Hortaliças® as substrate. Transplanting occurred 10 d after seeding when the seedlings showed 2 or 3 definitive leaves and about 12 cm in height, demonstrating that the soil had been properly prepared according to the recommendations for this crop. Pests and diseases were adequately controlled in the event of their occurrence in the experimental area and in accordance with technical recommendations for the chemical products utilized. Collections were carried out based on the maturation of the pods, according to the scale of Fehr and Caviness (1977) adapted by Costa and Marchezan (1982), when the pods reached the reproductive stage R6. The parameters determined were mean precocity, height of the first pod, mean number of pods per plant, mean number of seeds per pod, fresh weight of 100 seeds and total yield of immature grains. Based on the results obtained, the genotypes JLM003 and JLM010 were found to be most indicated for growing vegetable soybeans, because of their capacity to produce immature grains of 1090 and 848 g·m-2, respectively, and fresh weights for 100 seeds of 62.20 and 68.19 g, respectively.

This review focuses on the heterogeneous photocatalytic treatment of organic dyes in air and water. Representative studies spanning approximately three decades are included in this review. These studies have mostly used titanium dioxide (TiO2) as the inorganic semiconductor photocatalyst of choice for decolorizing and decomposing the organic dye to mineralized products. Other semiconductors such as ZnO, CdS, WO3, and Fe2O3 have also been used, albeit to a much smaller extent. The topics covered include historical aspects, dark adsorption of the dye on the semiconductor surface and its role in the subsequent photoreaction, semiconductor preparation details, photoreactor configurations, photooxidation kinetics/mechanisms and comparison with other Advanced Oxidation Processes (e.g., UV/H2O2, ozonation, UV/O3, Fenton and photo-Fenton reactions), visible light-induced dye decomposition by sensitization mechanism, reaction intermediates and toxicity issues, and real-world process scenarios. © 2008 Elsevier B.V. The use and inadequate exploitation of natural resources is restricting the occurrence of aroeira (Myracrodruon urundeuva F.F. & M.F. Allemão), which now is on the FAO list of endangered species. This exploitation causes a decrease in the genetic base of M. urundeuva populations, which makes it difficult to find genotypes with stability and adaptability to different growing conditions. This study aimed at estimating the genetic variation and productivity, stability and adaptability of progenies of a M. urundeuva natural population, from the Ecological Station of Paulo de Faria-SP, under different planting systems. DBH (diameter at breast height) was evaluated in four progeny tests of M. urundeuva: i) planted with Anandenanthera falcata and Guazuma ulmifolia (TP-AMA); ii) single (TP-ASO); iii) planted with annual crops (TP-SAF) and iv) planted with Corymbia citriodora (TP-EUCA), installed in Selvíria-MS. The experimental design consisted of complete randomized blocks with three replications and a variable number of plants per plot in each of the four planting systems. From the joint analysis of the planting systems studied, it was found that: i) there were variations among planting systems particularly in TP-SAF; ii) only in TP-EUCA it was possible to detect variations among the progenies; iii) the effects of the genotype x environment interaction were not significant. Thereby, the harmonic mean of genotypic values (MHVG), the relative performance of genotypic values from the mean of each site (PRVG) and the harmonic mean of the relative performance of genotypic values (MHPRVG) for DBH showed, respectively: progenies with greater stability, adaptability, and stability and simultaneous adaptability within different planting systems. The use of these selection criteria provided a more refined selection of the best progenies of M. urundeuva under the different planting systems studied.

In trickle irrigation systems, the design is based on the pre-established emission uniformity (EU) which is the combined result of the equipment characteristics and its hydraulic configuration. However, this desired value of the EU may not be confirmed by the final project (in field conditions) and neither by the yield uniformity. The hypotheses of this research were: a) the EU of a trickle irrigation system at field conditions is equal to the emission uniformity pre-established in the its design; b) EU has always the lowest value when compared with other indicators of uniformity; c) the discharge variation coefficient (VC) is not equal to production variation coefficient in the operational unit; d) the difference between the discharge variation coefficient and the productivity variation coefficient depends on the water depth applied. This study aimed to evaluate the relationship between EU used in the irrigation system design and the final yield uniformity. The uniformity indicators evaluated were: EU, distribution uniformity (UD) and the index proposed by Barragan & Wu (2005). They were compared estimating the performance of a trickle irrigation system applied in a citrus orchard with dimensions of 400m x 600m. The design of the irrigation system was optimized by a Linear Programming model. The tree rows were leveled in the larger direction and the spacing adopted in the orchard was 7m x 4m. The manifold line was always operating on a slope condition. The sensitivity analysis involved different slopes, 0, 3, 6, 9 and 12%, and different values of emission uniformity, 60, 70, 75, 80, 85, 90 and 94%. The citrus yield uniformity was evaluated by the variation coefficient. The emission uniformity (EU) after design differed from the EU pre-established, more sharply in the initial values lower than 90%. Comparing the uniformity indexes, the EU always generated lower values when compared with the UD and with the index proposed by Barragan. The emitter variation coefficient was always lower than the productivity variation coefficient. To obtain uniformity of production, it is necessary to consider the irrigation system uniformity and mainly the water depth to be applied.

The climates of the central and southern regions of São Paulo state in Brazil favor pathogens such as Puccinia psidii Winter, which causes a common and severe disease in Eucalyptus plantations under 2 years old. We studied genetic parameters including genotype by environment interaction (G × E) of resistance to P. psidii rust in Eucalyptus grandis at nine sites in São Paulo State. Open-pollinated progeny from ten 'provenances' were established in a randomized complete block design; at individual sites there were from 134 to 160 progenies, from four to eight blocks, and five to six trees per plot. Significant provenance and progeny(provenance) differences were detected, as was G × E involving progeny(provenance). However, the G × E involved little if any rank changes, indicating that selection can be done efficiently at a single site, if the disease level is sufficient. The estimated coefficient of genetic variation among the progeny within provenances CVg was high and variable among the sites (ranging from 11 % to 36. 7 %), demonstrating different expression of genetic variability among the sites. The estimated heritability at the individual-tree level h2 and within a plot hw 2 ranged from low to intermediate (ranging from 0. 04 to 0. 46) and was high at the progeny-mean level hf 2 (ranging from 0. 30 to 0. 86). Our study shows good prospects of controlling this disease by selection among and within progenies in a single site. © 2012 Springer-Verlag Berlin Heidelberg.

Purpose: The purpose of this paper is to evaluate the antioxidant activity of ginger ethanol extract in soybean oil under thermoxidation. Design/methodology/approach: A total of four treatments were used: soybean oil free of synthetic antioxidants, soybean oil containing 2,500 mg/kg of ginger extract, soybean oil containing 50 mg/kg of TBHQ, soybean oil containing the mixture of natural extract, and TBHQ in the before-cited concentration. The treatments were discontinuously submitted to plates heated at 180°C, for 20 hours. Samples were removed in the times of 0, 4, 8, 12, 16 and 20 hours of heating and they were analyzed as to their oxidative stability, total polar compounds, peroxide and conjugated diene values. Findings: The results showed the efficiency of the ginger extract in protecting the oil against lipid oxidation. It could be concluded that ginger extract might be indicated as an additive that acts against lipid oxidation and, consequently, increases shelf life of food. Practical implications: These studies may prove to be beneficial to the exploitation of natural antioxidant sources for the preservation and/or extension of raw and processed food shelf life. Therefore, they could also be applied in the area of pharmaceuticals for the protection of human life. Originality/value: This study offers information on the use of natural antioxidants as an alternative to the use of synthetic antioxidants, which might be considered toxic. © Emerald Group Publishing Limited.
