DNAzymes (Dz) 8–17 and 10–23 are two widely studied and well-characterized RNA-cleaving DNA catalysts. In an effort to further improve the understanding of the fragile interactions and dynamics of the enzymatic mechanism, this study examines the catalytic efficiency of minimally modified DNAzymes. Five single mutants of Dz8–17 and Dz10–23 were prepared by replacing the adenine residues in the corresponding catalytic cores with 3-deazaadenine units. Kinetic assays were used to assess the effect on the catalytic activity and thereby identify the importance of hydrogen bonding that arises from the N3 atoms. The results suggest that modifications at A15 and A15.0 of Dz8–17 have a significant influence and show a reduction in catalytic activity. Modification at each location in Dz10–23 results in a decrease of the observed rate constants, with A12 appearing to be the most affected with a reduction of ∼80% of kobs and ∼25% of the maximal cleavage rate compared to the wild-type DNAzyme. On the other hand, modification of A12 in Dz8–17 showed an ∼130% increase in kobs, thus unraveling a new potential site for the introduction of chemical modifications. A pH-profile analysis showed that the chemical cleavage step is rate-determining, regardless of the presence and/or location of the mutation. These findings point towards the importance of the N3-nitrogens of certain adenine nucleotides located within the catalytic cores of the DNAzymes for efficient catalytic activity and further suggest that they might directly partake in maintaining the appropriate tertiary structure. Therefore, it appears that minor groove interactions constitute an important feature of DNAzymes as well as ribozymes.

Deoxyribozymes or DNAzymes are single-stranded catalytic DNA molecules that are obtained by combinatorial in vitro selection methods. Initially conceived to function as gene silencing agents, the scope of DNAzymes has rapidly expanded into diverse fields, including biosensing, diagnostics, logic gate operations, and the development of novel synthetic and biological tools. In this review, an overview of all the different chemical reactions catalyzed by DNAzymes is given with an emphasis on RNA cleavage and the use of non-nucleosidic substrates. The use of modified nucleoside triphosphates (dN*TPs) to expand the chemical space to be explored in selection experiments and ultimately to generate DNAzymes with an expanded chemical repertoire is also highlighted.

Laser ablation/ionisation mass spectrometry with a vertical resolution at a nanometre scale was applied for the quantitative characterisation of the chemical composition of additive-assisted Cu electroplated deposits used in the microchip industry. The detailed chemical analysis complements information gathered by optical techniques and allows new insights into the metal deposition process.

Antibodies (Abs) to autoantigens and foreign antigens (Ags) mediate, respectively, various pathogenic and beneficial effects. Abs express enzyme-like nucleophiles that react covalently with electrophiles. A subpopulation of nucleophilic Abs expresses proteolytic activity, which can inactivate the Ag permanently. This thesis shows how the nucleophilicity can be exploited to inhibit harmful Abs or potentially protect against a virus. ^ Inactivation of pathogenic Abs from Hemophilia A (HA) patients by means of nucleophile-electrophile pairing was studied. Deficient factor VIII (FVIII) in HA subjects impairs blood coagulation. FVIII replacement therapy fails in 20-30% of HA patients due to production of anti-FVIII Abs. FVIII analogs containing electrophilic phosphonate group (E-FVIII and E-C2) were hypothesized to inactivate the Abs by reacting specifically and covalently with nucleophilic sites. Anti-FVIII IgGs from HA patients formed immune complexes with E-FVIII and E-C2 that remained irreversibly associated under conditions that disrupt noncovalent Ab-Ag complexes. The reaction induced irreversible loss of Ab anti-coagulant activity. E-FVIII alone displayed limited interference with coagulation. E-FVIII is a prototype reagent suitable for further development as a selective inactivator of pathogenic anti-FVIII Abs. ^ The beneficial function of Abs to human immunodeficiency virus type 1 (HIV-1) was analyzed. HIV-1 eludes the immune system by rapidly changing its coat protein structure. IgAs from noninfected subjects hydrolyzed gp120 and neutralized HIV-1 with modest potency by recognizing the gp120 421-433 epitope, a conserved B cell superantigenic region that is also essential for HIV-1 attachment to host cell CD4 receptors. An adaptive immune response to superantigens is generally prohibited due to their ability to downregulate B cells. IgAs from subjects with prolonged HIV-1 infection displayed improved catalytic hydrolysis of gp120 and exceptionally potent and broad neutralization of diverse CCR5-dependent primary HIV isolates attributable to recognition of the 421-433 epitope. This indicates that slow immunological bypass of the superantigenic character of gp120 is possible, opening the path to effective HIV vaccination. ^ My research reveals a novel route to inactivate pathogenic nucleophilic Abs using electrophilic antigens. Conversely, naturally occurring nucleophilic Abs may help impede HIV infection, and the Abs could be developed for passive immunotherapy of HIV infected subjects. ^

Sediments were collected with Eckman and Petersen dredges from the bottom of Trout Lake, northern Wisconsin, at 221 stations. Sampling was done with a spud sampler at 32 stations, and core samples were obtained with a Jenkins and Mortimer and a Twenhofel sampler at 17 stations. The shore and offshore deposits of the shores of Trout Lake and the shores of the islands are described. Megascopic descriptions are given of the samples collected with the Eckman and Petersen dredges. Sediments on bottoms of about 10 meters or deeper are mainly gyttja, or crusts composed of mixtures of organic matter, ferric hydroxide, and some form of manganese oxide. The latter deposits are extensive. Detailed descriptions of some of the samples of sands are given, and generalizations respecting size and distribution are made. Tables showing quartiles, medians, and coefficients of sorting and skewness of the coarse sediments collected from the bottom are given in tables. Mechanical analyses of all fine sediments, mainly gyttja, were not made, as previous experience seems to have demonstrated that results have no sedimentational value. Organic matter of the gyttja was determined and also the percentages of lignin in the organic matter. Core samples are composed almost entirely of fine materials, mainly gyttja, and determinations were made on these samples in the same way as on the samples obtained with the Eckman and Petersen dredges. Studies of the core samples show that the fine sediments usually contain in excess of 90 per cent moisture and there is very little change in the moisture content from top to bottom of cores. A map shows the distribution of the iron and manganese deposits. These deposits were found to contain 10 to 20 per cent of organic matter, 11 to 16 per cent of metallic iron, and 12 to 30 per cent of metallic manganese. No stratification of any kind was found in any of the deep-water sediments of Trout Lake except in the iron and manganese crusts. Absence of stratification is considered to be due to the slow rate of deposition and the mixing of sediments by organisms which dwell in them. The data indicate that the rate of deposition in the deep waters of Trout Lake is of the order of 1 foot in 15,000 years.

Distribution, size, mineral, and chemical compositions of ferromanganese micronodules (FMMNs) and chemical composition of host sediments were examined in a series of red clay samples with ages from Eocene to the present at Ocean Drilling Program Leg 199, Site 1216, south of the Molokai Fracture Zone in the Central Pacific Basin. The number of FMMNs changed drastically throughout the 40-m-long red clay intervals. FMMNs are abundant in the upper 9 m of core, decrease between 9 and 25 meters below seafloor (mbsf) with depth, and are very rare from 30 to 40 mbsf. Chemical composition of FMMNs showed high Mn/Fe ratios and Ni and Cu contents and a distinct positive Ce anomaly because of the existence of buserite. This suggests that FMMNs in the red clay from 25 mbsf to the top of the cored interval were deposited continuously in an oxic diagenetic bottom environment. The red clay below 30 mbsf with higher Mn contents contains few FMMNs but abundant tiny Mn particles within brown silicates coated by Fe (oxy-hydro)oxides. This indicates that the mode of manganese deposition changed between 25 and 30 mbsf.

The ammonium, calcium, and sodium concentrations from three intermediate depth ice cores drilled in the area of Dronning Maud Land, East Antarctica, have been investigated. Since all measurements were performed by a high-resolution Continuous Flow Analysis system, for the first time seasonal signals of chemical trace species could be obtained from the interior of central Antarctica over a period of approximately 2 millennia. Although the elevation as well as the accumulation rate differ between the drilling sites, similar values were obtained by comparing mean concentrations spanning the last 900 years. However, a distinct lack of intersite correlation was found on decadal timescales. Despite a noticeable accumulation change, apparent in one core, no significant concentration change of all three species has occurred. All the measured ions show clear seasonal signals over the whole records. While the sea-salt-related component sodium peaks simultaneously with calcium, the maximum ammonium concentration occurs in the snow with a time lag of 2 months after the sea-salt peak. More than 60% of the calcium concentration can be attributed to an ocean source. Elevated sodium concentrations were found within this millennium compared to mean values of the whole records, but the spatially varying shape of the increase suggests that a possible climatic signal is biased by local deposition effects.

Massive clinoptilolite authigenesis was observed at about 1105 meters below sea floor (mbsf) in lower Miocene wellcompacted carbonate periplatform sediments from the Great Bahama Bank [Ocean Drilling Program, ODP Leg 166, Site 1007]. The diagenetic assemblage comprises abundant zeolite crystallized within foraminifer tests and sedimentary matrix, as well as Mg smectites. In carbonate-rich deposits, the formation of the zeolite requires a supply of silica. Thus, the objective of the study is to determine the origin of the silica supply, its diagenetic evolution, and consequently the related implications on interpretation of the sedimentary record, in terms of local or global paleoceanographic change. For lack of evidence for any volcaniclastic input or traces of Si-enriched deep fluids circulation, an in situ biogenic source of silica is validated by isotopic data and chemical modeling for the formation of such secondary minerals in shallow-water carbonate sequences. Geochemical and strontium isotopic data clearly establish the marine signature of the diagenetic zeolite, as well as its contemporaneous formation with the carbonate deposition (Sr model ages of 19.6-23.2 Ma). The test of saturation for the pore fluids specifies the equilibrium state of the present mineralogical assemblage. Seawater-rock modeling specifies that clinoptilolite precipitates from the dissolution of biogenic silica, which reacts with clay minerals. The amount of silica (opal-A) involved in the reaction has to be significant enough, at least 10 wt.%, to account for the observed content of clinoptilolite occurring at the most zeolite-rich level. Modeling also shows that the observed amount of clinoptilolite (~19%) reflects an in situ and short-term reaction due to the high reactivity of primary biogenic silica (opal-A) until its complete depletion. The episodic occurrence of these well-lithified zeolite-rich levels is consistent with the occurrence of seismic reflectors, particularly the P2 seismic sequence boundary located at 1115 mbsf depth and dated as 23.2 Ma. The age range of most zeolitic sedimentary levels (biostratigraphic ages of 21.5-22 Ma) correlates well with that of the early Miocene glaciation Mi-1 and Mi-1a global events. Thus, the clinoptilolite occurrence in the shallow carbonate platform environment far from volcanogenic supply, or in other sensitive marine areas, is potentially a significant new proxy for paleoproductivity and oceanic global events, such as the Miocene events, which are usually recognized in deep-sea pelagic sediments and high latitude deposits.

A technique of zooplankton net sampling at night in the Kandalaksha and Dvinskii Bays and during the full tide in the Onezhskii Bay of the White Sea allowed us to obtain "clean" samples without considerable admixtures of terrigenous particulates. Absence of elements-indicators of the terrigenous particulates (Al, Ti, and Zr) in the EDX spectra allows to conclude that ash composition of tested samples is defined by constitutional elements comprising organic matter and integument (chitin, shells) of plankton organisms. A quantitative assessment of accumulation of ca. 40 chemical elements by zooplankton based on a complex of modern physical methods of analysis is presented. Values of the coefficient of the biological accumulation of the elements (Kb) calculated for organic matter and the enrichment factors (EF) relative to Clarke concentrations in shale are in general determined by mobility of the chemical elements in aqueous solution, which is confirmed by calculated chemical speciation of the elements in the inorganic subsystem of surface waters of Onezhskii Bay.

Sites 800 and 801 in the Pigafetta Basin allow the sedimentary history over the oldest remaining Pacific oceanic crust to be established. Six major deposition stages and events are defined by the main lithologic units from both sites. Mineralogical and chemical investigations were run on a large set of samples from these units. The data enable the evolution of the sediments and their depositional environments to be characterized in relation to the paleolatitudinal motion of the sites. The upper part of the basaltic crust at Site 801 displays a complex hydrothermal and alteration evolution expressed particularly by an ochre siliceous deposit comparable to that found in the Cyprus ophiolite. The oldest sedimentary cover at Site 801 was formed during the Callovian-Bathonian (stage 1) with red basal siliceous and metalliferous sediments similar to those found in supraophiolite sequences, and formed near an active ridge axis in an open ocean. Biosiliceous sedimentation prevailed throughout the Oxfordian to Campanian, with rare incursions of calcareous input during the middle Cretaceous (stages 2, 4, and 5). The biosiliceous sedimentation was drastically interrupted during the Aptian-Albian by thick volcaniclastic turbidite deposits (stage 3). The volcanogenic phases are pervasively altered and the successive secondary mineral parageneses (with smectites, celadonite, clinoptilolite, phillipsite, analcime, calcite, and quartz) define a "mineral stratigraphy" within these deposits. From this mineral stratigraphy, a similar lithologic layer is defined at the top of the Site 800 turbidite unit and the bottom of the Site 801 turbidite unit. Then, the two sites appear to have been located at the same distal distance from a volcanic source (hotspot). They crossed this locality, at about 10°S, at different times (latest Aptian for Site 800, middle Albian for Site 801). The Cretaceous siliceous sedimentation stopped during the late Campanian and was followed by deposition of Cenozoic pelagic red clay (stage 6). This deep-sea facies, which formed below the carbonate compensation depth, contains variable zeolite authigenesis in relation to the age of deposition, and records the global middle Cenozoic hiatus events. At the surface, the red clay from this part of the Pacific shows a greater detrital component than its equivalents from the central Pacific deep basins.

The study was inspired by information on Paleozoic andesites, dacites, and diabases on the Belkovsky Island in the 1974 geological survey reports used to reconstruct tectonic evolution of the continental block comprising the New Siberian Islands and the bordering shelf. We did not find felsic volcanics or Middle Paleozoic intrusions in the studied area of the island. Igneous rocks are mafic subvolcanic intrusions including dikes, randomly shaped bodies, explosion breccias, and peperites. They belong to the tholeiitic series and are similar to Siberian traps in petrography and trace-element compositions, with high LREE and LILE and prominent Nb negative anomalies. The island arc affinity is due to continental crust contamination of mantle magma and its long evolution in chambers at different depths. K-Ar biotite age (252+/-5 Ma) of magmatism indicates that it was coeval to the main stage of trap magmatism in the Siberian craton at the Permian-Triassic boundary. The terrane including the New Siberian Islands occurred on the periphery of the Siberian trap province where magmatism acted in rifting environment. Magma intruded into semiliquid wet sediments at shallow depths shortly after their deposition. Therefore, the exposed Paleozoic section in Belkovsky Island may include Permian or possibly Lower Triassic sediments of younger ages than it was believed earlier.

During underwater photography and sampling of the rift valley bottom in the axial part of the East Pacific Rise, where water transparency is reduced due to hydrothermal input, ore manifestations have been found. The bottom is covered by them as by a jacket on both sides from the EPR axial zone. However, exposed pillow-lavas and clumpy blocks in rift ledges are covered by a thin metal-bearing film. It is supposed that sedimentation results mainly from hydrothermal input of dissolved chemical elements in seawater, their transformation on the geochemical barrier, and subsequent deposition as particulates. Contents of ore components in metalliferous sediments have been measured by atomic-absorption and X-ray radiometry methods. Sediment age has been determined as Middle Pleistocene - Holocene. Maximal hydrothermal activity was at the beginning of Early Holocene, about 10 Ka. A smoker has been found on the western slope of the rift valley.

Upper Miocene to Pleistocene hemipelagites and resedimented facies recovered at Holes 976B and 977A (Leg 161) in the Alboran Basin consist mainly of biogenic and detrital components, with a minor contribution of neoformed mineral phases. Diagenetic processes have not obliterated the primary deposition signal, and therefore detrital components (quartz, feldspar, detrital dolomite, rock fragments, and clays) provide information about source rocks and provenances. No major bulk or clay mineralogy differences were recognized between resedimented and hemipelagic facies; in fact, similar mineral assemblages in both types of facies suggest common source rocks. However, mineral abundance fluctuations can be related to climate variations and tectonic factors, as the main controls of sediment fill of this basin. A marked increase in smectites in Messinian sediments suggests an extensive development of soils during that time, probably favored by the alternation of wet and dry climate episodes and the relative aridification of the Mediterranean borderlands. A notable increase in detrital components suggests a sea-level fall and/or tectonic uplift during the late Pliocene. The significant increase in detrital dolomite in the uppermost Pliocene deposits suggests the uplift of dolomite-rich rocks as source areas. Mineral components in Pleistocene sediments indicate increasing tectonic stability, and clay-mineral fluctuations during the Pleistocene can be related not only to tectonic events, but also to alternating cooling and warming periods.
