Les gènes, qui servent à encoder les fonctions biologiques des êtres vivants, forment l'unité moléculaire de base de l'hérédité. Afin d'expliquer la diversité des espèces que l'on peut observer aujourd'hui, il est essentiel de comprendre comment les gènes évoluent. Pour ce faire, on doit recréer le passé en inférant leur phylogénie, c'est-à-dire un arbre de gènes qui représente les liens de parenté des régions codantes des vivants. Les méthodes classiques d'inférence phylogénétique ont été élaborées principalement pour construire des arbres d'espèces et ne se basent que sur les séquences d'ADN. Les gènes sont toutefois riches en information, et on commence à peine à voir apparaître des méthodes de reconstruction qui utilisent leurs propriétés spécifiques. Notamment, l'histoire d'une famille de gènes en terme de duplications et de pertes, obtenue par la réconciliation d'un arbre de gènes avec un arbre d'espèces, peut nous permettre de détecter des faiblesses au sein d'un arbre et de l'améliorer. Dans cette thèse, la réconciliation est appliquée à la construction et la correction d'arbres de gènes sous trois angles différents: 1) Nous abordons la problématique de résoudre un arbre de gènes non-binaire. En particulier, nous présentons un algorithme en temps linéaire qui résout une polytomie en se basant sur la réconciliation. 2) Nous proposons une nouvelle approche de correction d'arbres de gènes par les relations d'orthologie et paralogie. Des algorithmes en temps polynomial sont présentés pour les problèmes suivants: corriger un arbre de gènes afin qu'il contienne un ensemble d'orthologues donné, et valider un ensemble de relations partielles d'orthologie et paralogie. 3) Nous montrons comment la réconciliation peut servir à "combiner'' plusieurs arbres de gènes. Plus précisément, nous étudions le problème de choisir un superarbre de gènes selon son coût de réconciliation.

As condições de ambiente térmico e aéreo, no interior de instalações para animais, alteram-se durante o dia, devido à influência do ambiente externo. Para que análises estatísticas e geoestatísticas sejam representativas, uma grande quantidade de pontos distribuídos espacialmente na área da instalação deve ser monitorada. Este trabalho propõe que a variação no tempo das variáveis ambientais de interesse para a produção animal, monitoradas no interior de instalações para animais, pode ser modelada com precisão a partir de registros discretos no tempo. O objetivo deste trabalho foi desenvolver um método numérico para corrigir as variações temporais dessas variáveis ambientais, transformando os dados para que tais observações independam do tempo gasto durante a aferição. O método proposto aproximou os valores registrados com retardos de tempo aos esperados no exato momento de interesse, caso os dados fossem medidos simultaneamente neste momento em todos os pontos distribuídos espacialmente. O modelo de correção numérica para variáveis ambientais foi validado para o parâmetro ambiental temperatura do ar, sendo que os valores corrigidos pelo método não diferiram pelo teste Tukey, a 5% de probabilidade dos valores reais registrados por meio de dataloggers.

PURPOSE: The goal of the present study was to use a three-dimensional (3D) gradient echo volume in combination with a fat-selective excitation as a 3D motion navigator (3D FatNav) for retrospective correction of microscopic head motion during high-resolution 3D structural scans of extended duration. The fat excitation leads to a 3D image that is itself sparse, allowing high parallel imaging acceleration factors - with the additional advantage of a minimal disturbance of the water signal used for the host sequence. METHODS: A 3D FatNav was inserted into two structural protocols: an inversion-prepared gradient echo at 0.33 × 0.33 × 1.00 mm resolution and a turbo spin echo at 600 μm isotropic resolution. RESULTS: Motion estimation was possible with high precision, allowing retrospective motion correction to yield clear improvements in image quality, especially in the conspicuity of very small blood vessels. CONCLUSION: The highly accelerated 3D FatNav allowed motion correction with noticeable improvements in image quality, even for head motion which was small compared with the voxel dimensions of the host sequence. In this study, the genetic variability among 130 accessions of the Portuguese germplasm collection of Cucurbita pepo L. maintained at the Banco Portugues de Germoplasma Vegetal was assessed using AFLP (amplified fragment length polymorphism) and RAPD (random amplified polymorphic DNA) techniques for the identification of a genetically diverse core group of accessions for field phenotypic analysis. The surprisingly completely different molecular patterns exhibited by multiple accessions was later confirmed in the distribution of the putative C. pepo plants into two clusters drastically separated at a very low level of genetic similarity (DICE coefficient = 0.37). Additional analyses with RAPD and ISSR (inter single sequence repeat) markers and the introduction of standard genotypes of C. maxima L. and C. moschata L. into the analyses allowed the identification of multiple accessions of the last species wrongly included in the C. pepo collection. This study is a good example of the usefulness of DNA markers in the establishment and management of plant germplasm collections.

Des sites de visionnement de contenu audio-vidéo en temps-réel comme YouTube sont devenus très populaires. Le téléchargement des fichiers audio/vidéo consomme une quantité importante de bande passante des réseaux Internet. L’utilisation de codecs à bas débit permet de compresser la taille des fichiers transmis afin de consommer moins de bande passante. La conséquence est une diminution de la qualité de ce qui est transmis. Une diminution de qualité mène à l’apparition de défauts perceptibles dans les fichiers. Ces défauts sont appelés des artifices de compression. L’utilisation d’un algorithme de post-traitement sur les fichiers sonores pourrait augmenter la qualité perçue de la musique transmise en corrigeant certains artifices à la réception, sans toutefois consommer davantage de bande passante. Pour rehausser la qualité subjective des fichiers sonores, il est d’abord nécessaire de déterminer quelles caractéristiques dégradent la qualité perceptuelle. Le présent projet a donc pour objectif le développement d’un algorithme capable de localiser et de corriger de façon non intrusive, un artifice provoqué par des discontinuités et des incohérences au niveau des harmoniques qui dégrade la qualité objective dans les signaux sonores compressés à bas débits (8 – 12 kilobits par seconde).

Les mesures satellitaires de réflectance de télédétection (Rrs) associée à la fluorescence de la chlorophylle-a induite par le soleil (FCIS), notées Rrs,f , sont largement utilisées dans le domaine de l’océanographie converties sous la forme de rendement quantique de la fluorescence (QYF). Le QYF permet de déterminer l’impact de l’environnement sur la croissance du phytoplancton. Tout comme les autres mesures qui reposent sur la luminance montante, le QYF, et donc la Rrs,f , sont influencés par les effets de bidirectionnalité. Ainsi, sachant que la variabilité naturelle du QYF est faible, les biais engendrés par une normalisation inadéquate de la Rrs,f peuvent avoir des impacts importants sur l’interprétation des mesures de QYF à l’échelle planétaire. La méthode actuelle utilisée pour corriger la dépendance angulaire du signal observé dans la bande de fluorescence par le spectroradiomètre imageur à résolution moyenne (MODIS), embarqué à bord du satellite Aqua, repose sur l’application d’une table de correspondance (LUT) développée par Morel et al. (2002). Toutefois, l’approche de Morel et al. (2002) ne tient pas compte du caractère isotrope de la FCIS ce qui induit des biais systématiques sur les mesures de Rrs,f selon la latitude, par exemple. Dans ce mémoire, une nouvelle méthode de calcul de la LUT ayant pour but de réduire ces biais est introduite. Tout d’abord, celle-ci intègre une mise à jour des propriétés optiques inhérentes (IOPs) dans le modèle de transfert radiatif sur la base de publications plus récentes. Ensuite, la gamme spectrale de son application est élargie à la bande de fluorescence contrairement à la méthode actuelle qui se limite à la longueur d’onde de 660 nm. Finalement, la LUT révisée tient compte des trois composantes principales de la réflectance de télédétection que sont (1) la rétrodiffusion élastique de la lumière par les molécules d’eau et par les particules en suspension, (2) la diffusion Raman (inélastique) par les molécules d’eau et (3) la FCIS. Les résultats de Rrs,f normalisées avec la nouvelle méthode présentent une différence de dispersion moyenne par rapport à celle obtenue par l’application de la méthode de Morel et al. (2002) de l’ordre de -15 %. Des différences significatives, de l’ordre de -22 %, sont observées à de grands angles d’observation et d’éclairement (> 55 %).

Bangla OCR (Optical Character Recognition) is a long deserving software for Bengali community all over the world. Numerous e efforts suggest that due to the inherent complex nature of Bangla alphabet and its word formation process development of high fidelity OCR producing a reasonably acceptable output still remains a challenge. One possible way of improvement is by using post processing of OCR’s output; algorithms such as Edit Distance and the use of n-grams statistical information have been used to rectify misspelled words in language processing. This work presents the first known approach to use these algorithms to replace misrecognized words produced by Bangla OCR. The assessment is made on a set of fifty documents written in Bangla script and uses a dictionary of 541,167 words. The proposed correction model can correct several words lowering the recognition error rate by 2.87% and 3.18% for the character based n- gram and edit distance algorithms respectively. The developed system suggests a list of 5 (five) alternatives for a misspelled word. It is found that in 33.82% cases, the correct word is the topmost suggestion of 5 words list for n-gram algorithm while using Edit distance algorithm the first word in the suggestion properly matches 36.31% of the cases. This work will ignite rooms of thoughts for possible improvements in character recognition endeavour.

Mentre si svolgono operazioni su dei qubit, possono avvenire vari errori, modificando così l’informazione da essi contenuta. La Quantum Error Correction costruisce algoritmi che permettono di tollerare questi errori e proteggere l’informazione che si sta elaborando. Questa tesi si focalizza sui codici a 3 qubit, che possono correggere un errore di tipo bit-flip o un errore di tipo phase-flip. Più precisamente, all’interno di questi algoritmi, l’attenzione è posta sulla procedura di encoding, che punta a proteggere meglio dagli errori l’informazione contenuta da un qubit, e la syndrome measurement, che specifica su quale qubit è avvenuto un errore senza alterare lo stato del sistema. Inoltre, sfruttando la procedura della syndrome measurement, è stata stimata la probabilità di errore di tipo bit-flip e phase-flip su un qubit attraverso l’utilizzo della IBM quantum experience.

Disconnectivity between the Default Mode Network (DMN) nodes can cause clinical symptoms and cognitive deficits in Alzheimer׳s disease (AD). We aimed to examine the structural connectivity between DMN nodes, to verify the extent in which white matter disconnection affects cognitive performance. MRI data of 76 subjects (25 mild AD, 21 amnestic Mild Cognitive Impairment subjects and 30 controls) were acquired on a 3.0T scanner. ExploreDTI software (fractional Anisotropy threshold=0.25 and the angular threshold=60°) calculated axial, radial, and mean diffusivities, fractional anisotropy and streamline count. AD patients showed lower fractional anisotropy (P=0.01) and streamline count (P=0.029), and higher radial diffusivity (P=0.014) than controls in the cingulum. After correction for white matter atrophy, only fractional anisotropy and radial diffusivity remained significantly lower in AD compared to controls (P=0.003 and P=0.05). In the parahippocampal bundle, AD patients had lower mean and radial diffusivities (P=0.048 and P=0.013) compared to controls, from which only radial diffusivity survived for white matter adjustment (P=0.05). Regression models revealed that cognitive performance is also accounted for by white matter microstructural values. Structural connectivity within the DMN is important to the execution of high-complexity tasks, probably due to its relevant role in the integration of the network.

In the current study, a new approach has been developed for correcting the effect that moisture reduction after virgin olive oil (VOO) filtration exerts on the apparent increase of the secoiridoid content by using an internal standard during extraction. Firstly, two main Spanish varieties (Picual and Hojiblanca) were submitted to industrial filtration of VOOs. Afterwards, the moisture content was determined in unfiltered and filtered VOOs, and liquid-liquid extraction of phenolic compounds was performed using different internal standards. The resulting extracts were analyzed by HPLC-ESI-TOF/MS, in order to gain maximum information concerning the phenolic profiles of the samples under study. The reduction effect of filtration on the moisture content, phenolic alcohols, and flavones was confirmed at the industrial scale. Oleuropein was chosen as internal standard and, for the first time, the apparent increase of secoiridoids in filtered VOO was corrected, using a correction coefficient (Cc) calculated from the variation of internal standard area in filtered and unfiltered VOO during extraction. This approach gave the real concentration of secoiridoids in filtered VOO, and clarified the effect of the filtration step on the phenolic fraction. This finding is of great importance for future studies that seek to quantify phenolic compounds in VOOs.

This is an ecological, analytical and retrospective study comprising the 645 municipalities in the State of São Paulo, the scope of which was to determine the relationship between socioeconomic, demographic variables and the model of care in relation to infant mortality rates in the period from 1998 to 2008. The ratio of average annual change for each indicator per stratum coverage was calculated. Infant mortality was analyzed according to the model for repeated measures over time, adjusted for the following correction variables: the city's population, proportion of Family Health Programs (PSFs) deployed, proportion of Growth Acceleration Programs (PACs) deployed, per capita GDP and SPSRI (São Paulo social responsibility index). The analysis was performed by generalized linear models, considering the gamma distribution. Multiple comparisons were performed with the likelihood ratio with chi-square approximate distribution, considering a significance level of 5%. There was a decrease in infant mortality over the years (p < 0.05), with no significant difference from 2004 to 2008 (p > 0.05). The proportion of PSFs deployed (p < 0.0001) and per capita GDP (p < 0.0001) were significant in the model. The decline of infant mortality in this period was influenced by the growth of per capita GDP and PSFs.

A comparison of the oral health of elderly people with and without a cognitive handicap was assessed. The cognitive condition, the indices of decayed, missing, filled teeth (DMFT), decayed, filled roots (DFR), the need for dental treatment, the presence of plaque (P), calculus (C), the community periodontal index (CPI), the rate of periodontal attachment loss (PAL), edentulism, prosthetic use and the need for prosthetics were evaluated in a complex probabilistic sample by conglomerates of the elderly (65-74 years). PASW(r) 17.0 was used for the statistical analyses with correction for the design effect, applying the Mann Whitney and chi-square test with 95% reliability. A total of 736 elderly individuals were interviewed and examined. Those with cognitive impairment had higher average DMFT, DFR and lower average healthy sextant CPI, a lower prevalence of sextants without plaque/calculus, use of prosthetics and higher prevalence of edentulism and need for prosthetics. Elderly individuals with a cognitive handicap had poorer oral health.
