Aims: To elucidate whether a dominant uncultured clostridial (Clostridium thermocellum-like) species in an environmental sample (landfill leachate), possesses an autoinducing peptide (AIP) quorum-sensing (QS) gene, although it may not be functional. Methods and Results: A modified AIP accessory gene regulator (agr)C PCR protocol was performed on extracted DNA from a landfill leachate sample (also characterized by 16S rRNA gene cloning) and the PCR products were cloned, sequenced and phylogenetically analysed. It appeared that two agrC gene phylotypes existed, most closely related to the C. thermocellum agrC gene, differing by only 1 bp. Conclusions: It is possible to specifically identify and characterize the agrC AIP QS gene from uncultured Firmicutes (C. thermocellum-like) bacteria derived from environmental (landfill leachate) sample. Significance and Impact of the Study: This is the first successful attempt at identifying AIP QS genes from a cellulolytic environment (landfill). The agrC gene was identified as being most closely related to the C. thermocellum agrC gene, the same bacterium identified as being dominant, according to 16S rRNA gene cloning and subsequently fluorescence in situ hybridization analyses, in the same biomass.

Two experiments were conducted to measure urea recycling and rumen flow dynamics in young rusa deer fed low (LP) or high (HP) protein diets. Pool size and flux rate of labelled urea. into and out of the blood pool were measured using single intravenous (i.v.) injection solutions containing [C-14] - and [N-15]-urea. A curve peeling technique was used to fit the enrichment of N-15 or specific radioactivity (SRA) of C-14 to exponential equations. Body urea-N pool size was significantly greater (P < 0.05) when a HP, compared to a LP diet, was fed. Urea space, expressed as a percent of live weight, total flux rate of urea through the blood pool and the irreversible loss of urea was similar for both diets. The mean (+/- S.E.M.) concentration of plasma urea-N was greater when animals were fed the HP diet compared to the LP diet (2 1.1 +/- 0.3 versus 14.4 +/- 1.4 mg/100 ml, respectively). Voluntary feed intake and digestibility of dietary components were also measured. Daily dry matter intakes were not affected by the crude protein (CP) content of the diet, although apparent DM digestibility was significantly greater for HP diet fed in both experiments. An intraruminal infusion of CrEDTA was used to determine rumen flow dynamics. Ruminal mean retention time, relative net outflow rate of water and passage rate constant (k(w)) were significantly greater (P < 0.05) when the HP diet was fed compared to the LP diet. The extent of urea metabolism and flux rates of urea between the blood and secondary pools appear similar to those previously reported for other ruminants fed diets contrasting in CP content. Estimates of microbial crude protein (MCP) production by ruminants, using a method based on the excretion of purine derivatives in urine, require an estimate of the excretion of endogenous purine derivatives (PD) by the animal. Current methods allocate a single value to all cattle. An experiment was carried out to compare the endogenous PD excretion in Bos taurus and high-content B. indicus ( hereafter, B. indicus) cattle. Five Holstein - Friesian ( B. taurus) and 5 Brahman (> 75% B. indicus) steers ( mean liveweight 326 +/- 3.0 kg) were used in a fasting study. Steers were fed a low-quality buffel grass (Cenchrus ciliaris; 59.4 g crude protein/kg dry matter) hay at estimated maintenance requirements for 19 days, after which hay intake was incrementally reduced for 2 days and the steers were fasted for 7 days. The excretion of PD in urine was measured daily for the last 6 days of the fasting period and the mean represented the daily endogenous PD excretion. Excretion of endogenous PD in the urine of B. indicus steers was less than half that of the B. taurus steers ( 190 mu mol/kg W-0.75. day v. 414 mu mol/kg W-0.75. day; combined s.e. 37.2 mu mol/kg W-0.75. day; P< 0.001). It was concluded that the use of a single value for endogenous PD excretion is inappropriate for use in MCP estimations and that subspecies-specific values would improve precision.

With the appearance of INTERNET technologies the developers of algorithm animation systems have shifted to build on-line system with the advantages of platform-independence and open accessibility over earlier ones. As a result, there is ongoing research in the re-design and re-evaluation of AAS in order to transform them in task-oriented environments for design of algorithms in on-line mode. The experimental study reported in the present paper contributes in this research.

The problem of adapting teaching systems to the teacher has not been extensively covered in the specialised literature. The authors present the server-client architecture of a Task-Oriented Environment for Design of Virtual Labs (TOEDVL). The paper focuses on the computational models supporting its base of tasks (BT) and on two groups of behavioural tutor’s models for planning training sessions. Detailed examples are presented.

In this paper, we propose an unsupervised methodology to automatically discover pairs of semantically related words by highlighting their local environment and evaluating their semantic similarity in local and global semantic spaces. This proposal di®ers from previous research as it tries to take the best of two different methodologies i.e. semantic space models and information extraction models. It can be applied to extract close semantic relations, it limits the search space and it is unsupervised.

Computing the similarity between two protein structures is a crucial task in molecular biology, and has been extensively investigated. Many protein structure comparison methods can be modeled as maximum weighted clique problems in specific k-partite graphs, referred here as alignment graphs. In this paper we present both a new integer programming formulation for solving such clique problems and a dedicated branch and bound algorithm for solving the maximum cardinality clique problem. Both approaches have been integrated in VAST, a software for aligning protein 3D structures largely used in the National Center for Biotechnology Information, an original clique solver which uses the well known Bron and Kerbosch algorithm (BK). Our computational results on real protein alignment instances show that our branch and bound algorithm is up to 116 times faster than BK.

Завършваме анализа върху случая за лента, с дължина едно. Чрез комбинаторни аргументи получаваме точна формула за броя на разходките върху лента, ограничена отляво и отдясно. Формулата я изследваме и асимптотично.

Acidification of ocean surface waters by anthropogenic carbon dioxide (CO2) emissions is a currently developing scenario that warrants a broadening of research foci in the study of acid-base physiology. Recent studies working with environmentally relevant CO2 levels, indicate that some echinoderms and molluscs reduce metabolic rates, soft tissue growth and calcification during hypercapnic exposure. In contrast to all prior invertebrate species studied so far, growth trials with the cuttlefish Sepia officinalis found no indication of reduced growth or calcification performance during long-term exposure to 0.6 kPa CO2. It is hypothesized that the differing sensitivities to elevated seawater pCO2 could be explained by taxa specific differences in acid-base regulatory capacity. In this study, we examined the acid-base regulatory ability of S. officinalis in vivo, using a specially modified cannulation technique as well as 31P NMR spectroscopy. During acute exposure to 0.6 kPa CO2, S. officinalis rapidly increased its blood [HCO3] to 10.4 mM through active ion-transport processes, and partially compensated the hypercapnia induced respiratory acidosis. A minor decrease in intracellular pH (pHi) and stable intracellular phosphagen levels indicated efficient pHi regulation. We conclude that S. officinalis is not only an efficient acid-base regulator, but is also able to do so without disturbing metabolic equilibria in characteristic tissues or compromising aerobic capacities. The cuttlefish did not exhibit acute intolerance to hypercapnia that has been hypothesized for more active cephalopod species (squid). Even though blood pH (pHe) remained 0.18 pH units below control values, arterial O2 saturation was not compromised in S. officinalis because of the comparatively lower pH sensitivity of oxygen binding to its blood pigment. This raises questions concerning the potentially broad range of sensitivity to changes in acid-base status amongst invertebrates, as well as to the underlying mechanistic origins. Further studies are needed to better characterize the connection between acid-base status and animal fitness in various marine species.

Background To our knowledge, there is little study on the interaction between nutrient availability and molecular structure changes induced by different processing methods in dairy cattle. The objective of this study was to investigate the effect of heat processing methods on interaction between nutrient availability and molecular structure in terms of functional groups that are related to protein and starch inherent structure of oat grains with two continued years and three replication of each year. Method The oat grains were kept as raw (control) or heated in an air-draft oven (dry roasting: DO) at 120 °C for 60 min and under microwave irradiation (MIO) for 6 min. The molecular structure features were revealed by vibrational infrared molecular spectroscopy. Results The results showed that rumen degradability of dry matter, protein and starch was significantly lower (P <0.05) for MIO compared to control and DO treatments. A higher protein α-helix to β-sheet and a lower amide I to starch area ratio were observed for MIO compared to DO and/or raw treatment. A negative correlation (−0.99, P < 0.01) was observed between α-helix or amide I to starch area ratio and dry matter. A positive correlation (0.99, P < 0.01) was found between protein β-sheet and crude protein. Conclusion The results reveal that oat grains are more sensitive to microwave irradiation than dry heating in terms of protein and starch molecular profile and nutrient availability in ruminants.

Les travaux sur la nutrition en vitamines B des ruminants montrent des résultats très variés sur les quantités de ces nutriments disponibles pour l’animal selon la nature de la ration. Ces divergences sont dues à des changements des populations microbiennes dans le rumen, causées par les facteurs physico-chimiques de la ration. Une amélioration de la compréhension des effets de la nature de la diète sur la synthèse et l’utilisation des vitamines B dans le rumen pourrait aider à identifier les conditions sous lesquelles une supplémentation en ces vitamines serait bénéfique pour la vache. Le but de ce travail de thèse est donc d’améliorer la compréhension des effets de l’espèce fourragère, de la maturité et de la longueur des particules de fourrage sur les apports en vitamines B chez la vache laitière. Pour évaluer chacune de ces variables, les concentrations de thiamine, riboflavine, niacine, vitamine B6, folates et vitamine B12 ont été mesurées dans les échantillons d’aliments et de digesta duodénal recueillis lors de trois projets réalisés à l’Université du Michigan par l’équipe du Dr. M. Allen. Dans la première étude, l’effet de l’espèce fourragère des ensilages a été évalué au cours de deux expériences similaires durant lesquelles les vaches recevaient une diète à base d’ensilage de luzerne ou de dactyle. Les diètes à base de luzerne ont été associées à une augmentation de la dégradation de la thiamine et de la vitamine B6 dans le rumen par rapport aux diètes à base d’ensilage de dactyle. La deuxième étude visait à évaluer les effets de la maturité des plantes lors de la mise en silo sur les quantités de vitamines B disponibles pour la vache; les deux expériences se différenciaient par l’espèce fourragère étudiée, soit la luzerne ou le dactyle. Une récolte à un stade de maturité plus élevé a augmenté les flux duodénaux de thiamine, de niacine et de folates lorsque les vaches recevaient des diètes à base d’ensilage de luzerne mais n’a diminué que le flux duodénal de riboflavine chez les animaux recevant des diètes à base d’ensilage de dactyle. La troisième étude a comparé les effets de la longueur de coupe (10 vs. 19 mm) d’ensilages de luzerne et de dactyle sur le devenir des vitamines B dans le système digestif de la vache laitière. Cette étude a permis de constater qu’une augmentation du temps de séchage au champ diminuait les concentrations de vitamines B dans les ensilages. Cependant, la taille des particules des ensilages de luzerne et de dactyle n’a pas affecté les quantités des vitamines B arrivant au duodénum des vaches. En général, les résultats de ces études montrent qu’il existe une corrélation négative entre la synthèse de riboflavine, de niacine et de vitamine B6 et leur ingestion, suggérant une possible régulation de la quantité de ces vitamines B par les microorganismes du rumen. De plus, l’ingestion d’amidon et d’azote a été corrélée positivement avec la synthèse de thiamine, de folates et de vitamine B12, et négativement avec la synthèse de niacine. Ces corrélations suggèrent que les microorganismes qui utilisent préférentiellement l’amidon jouent un rôle majeur pour la synthèse ou la dégradation de ces vitamines. De plus, la présence d’une quantité suffisante d’azote semble avoir un impact majeur sur ces processus. La suite de ces travaux devrait viser la modélisation de ces données afin de mieux appréhender la physiologie de la digestion de ces vitamines et permettre la création de modèles mathématiques capables de prédire les quantités de vitamines disponibles pour les vaches. Ces modèles permettront, lorsqu’intégrés aux logiciels de formulation de ration, d’élaborer une diète plus précise, ce qui améliorera la santé du troupeau et la performance laitière et augmentera les profits du producteur.
