The structural peculiarities of a protein are related to its biological function. In the fatty acid elongation cycle, one small carrier protein shuttles and delivers the acyl intermediates from one enzyme to the other. The carrier has to recognize several enzymatic counterparts, specifically interact with each of them, and finally transiently deliver the carried substrate to the active site. Carry out such a complex game requires the players to be flexible and efficiently adapt their structure to the interacting protein or substrate. In a drug discovery effort, the structure-function relationships of a target system should be taken into account to optimistically interfere with its biological function. In this doctoral work, the essential role of structural plasticity in key steps of fatty acid biosynthesis in Plasmodium falciparum is investigated by means of molecular simulations. The key steps considered include the delivery of acyl substrates and the structural rearrangements of catalytic pockets upon ligand binding. The ground-level bases for carrier/enzyme recognition and interaction are also put forward. The structural features of the target have driven the selection of proper drug discovery tools, which captured the dynamics of biological processes and could allow the rational design of novel inhibitors. The model may be perspectively used for the identification of novel pathway-based antimalarial compounds.

Die Dreispektrometeranlage der A1-Kollaboration am MainzerElektronenbeschleuniger MAMI wurde im Rahmen dieser Arbeitverwendet, um die Elektrodisintegration des Deuteronsmit Hilfe der Reaktion d(e,e'p)n zu untersuchen. Im ersten Teil der Untersuchungen wurde die longitudinaleund transversale Strukturfunktion aus denWirkungsquerschnitten extrahiert. Die Zentralwerte derkinematischen Parameter waren dabei wie folgt eingestellt:1) Der Impulsübertrag wurde für alle Messungen auf 450 MeV/c festgelegt.2) Das Proton wurde in Richtung des Impulsübertrags nachgewiesen (parallele Kinematik).3) Vier Einstellungen des Energieübertrags, und damit korrespondierend des fehlenden Impulses, wurden gemessen: Energieübertrag / MeV : 128, 226, 289, 360. Fehlender Impuls / (MeV/c): 50, 200, 275, 350.4) Für jede dieser vier Kinematiken wurden mindestens drei verschiedene Einschußenergien bzw. Elektronenstreuwinkel eingestellt, um die Strukturfunktionen mit Hilfe der Rosenbluth-Separation zu bestimmen. Im zweiten Teil der Untersuchungen wurde derWirkungsquerschnitt für hohe fehlende Impulse bestimmt.Dessen Zentralwerte wurden von 30 MeV/c bis 906 MeV/cvariiert, wobei für die hohen fehlenden Impulse das Protonweit außerhalb der Richtung des Impulsübertragesnachzuweisen war. Der Energieübertrag lag dabei zwischen180 MeV und 600 MeV und der Impulsübertrag zwischen608 MeV/c und 698 MeV/c.

ZUSAMMENFASSUNG: Die durch das Enzym Horseradish Peroxidase katalysierte oxidative Polymerisation substituierter Phenole gewährt einen bequemen Zugang zu funktionalisierten Phenolpolymeren, deren Anwendung als Ersatz für konventionelle Phenol-Formaldehyd-Harze zur Zeit intensiv erforscht wird. Zur Zeit werden Polymerisation dieser Art in Mischungen aus organischen Lösungsmitteln (z.B. 1,4-Dioxan) und Puffer durchgeführt. Im Rahmen dieser Arbeit wurde eine HRP-katalysierte Phenolpolymerisation von wasserunlöslichen Methacryloyl- und Maleinimid-substituierten Phenolen in 100% Pufferlösung durch die Verwendung von 2,6-methylierten Cyclodextrinen als carrier erreicht. Die so hergestellten Oligomere wurden mit Styrol und MMA copolymerisiert. Weitere Untersuchungen hatten die Synthese photoreaktiver Phenolpolymere mit Zimtsäure- oder Nitrongruppen in der Seitenkette, die Synthese thermisch vernetzbarer Phenolcopolymere aus Furan-2-carboxylsäure-(4-hydroxy-phenyl)-amid und N-methacryloyl-11-aminoundecanoyl-4-hydroxyanilid sowie die Synthese eines Redoxpolymeren ausgehend von 4-Aminophenol zum Ziel. Daneben wurden Strategien zur enzymatisch katalysierten Synthese von Poly[para-phenylenen], hyperverzweigten Phenolpolymeren und biologisch aktiven Phenolpolymeren entwickelt, und detaillierte Untersuchungen zum Polymerisationsmechanismus und zur Struktur der entstehenden Phenolpolymere vorgestellt. Die vorgestellten Phenolpolymere bestehen hoechstwahrscheinlich aus polyaromatischen Helices, da diese p-substituierten Phenole während des Rekombinationsprozesses bevorzugt an den ortho-Positionen rekombinieren.

The purpose of this thesis is to investigate the strength and structure of the magnetized medium surrounding radio galaxies via observations of the Faraday effect. This study is based on an analysis of the polarization properties of radio galaxies selected to have a range of morphologies (elongated tails, or lobes with small axial ratios) and to be located in a variety of environments (from rich cluster core to small group). The targets include famous objects like M84 and M87. A key aspect of this work is the combination of accurate radio imaging with high-quality X-ray data for the gas surrounding the sources. Although the focus of this thesis is primarily observational, I developed analytical models and performed two- and three-dimensional numerical simulations of magnetic fields. The steps of the thesis are: (a) to analyze new and archival observations of Faraday rotation measure (RM) across radio galaxies and (b) to interpret these and existing RM images using sophisticated two and three-dimensional Monte Carlo simulations. The approach has been to select a few bright, very extended and highly polarized radio galaxies. This is essential to have high signal-to-noise in polarization over large enough areas to allow computation of spatial statistics such as the structure function (and hence the power spectrum) of rotation measure, which requires a large number of independent measurements. New and archival Very Large Array observations of the target sources have been analyzed in combination with high-quality X-ray data from the Chandra, XMM-Newton and ROSAT satellites. The work has been carried out by making use of: 1) Analytical predictions of the RM structure functions to quantify the RM statistics and to constrain the power spectra of the RM and magnetic field. 2) Two-dimensional Monte Carlo simulations to address the effect of an incomplete sampling of RM distribution and so to determine errors for the power spectra. 3) Methods to combine measurements of RM and depolarization in order to constrain the magnetic-field power spectrum on small scales. 4) Three-dimensional models of the group/cluster environments, including different magnetic field power spectra and gas density distributions. This thesis has shown that the magnetized medium surrounding radio galaxies appears more complicated than was apparent from earlier work. Three distinct types of magnetic-field structure are identified: an isotropic component with large-scale fluctuations, plausibly associated with the intergalactic medium not affected by the presence of a radio source; a well-ordered field draped around the front ends of the radio lobes and a field with small-scale fluctuations in rims of compressed gas surrounding the inner lobes, perhaps associated with a mixing layer.

Polystyrene latex particles modified at the surface with different hydrophilic functional groups were prepared by miniemulsion polymerization and applied to control the crystallization of zinc oxide in aqueous medium. The effects of both latex structure and concentration on the crystal growth, morphology, crystalline structure, and properties of the resulting zinc oxide were analyzed. Depending on the latex additive used, micro- and submicrosized crystals with a broad variety of morphologies were obtained. Among the studied latexes, the carboxyl-derived particles were shown to be a convenient system for further quantitative investigations. In this case, as the additive concentration increases, the aspect ratio of the crystals decreases systematically. Latex particles are assumed to adsorb preferentially onto the fast growing {001} faces of ZnO, interacting with the growth centers and reducing the growth rate in [001]. When zinc oxide is precipitated in the presence of latex, the polymer particles become incorporated into the growing crystals and polymer–inorganic hybrid materials are obtained. These materials are composed of an inorganic and largely undisturbed crystalline matrix in which organic latex particles are embedded. Increasing amounts of latex become incorporated into the growing crystals at increasing overall concentration in the crystallizing system. Photoluminescence (PL) spectra were measured to obtain information on defect centers. Emission spectra of all samples showed a narrow UV peak and a broad band in the green-yellow spectral region. The former emission is attributed to exciton recombination, whereas the latter seems to be related with deep-level donors. Latex appears to be a quencher of the visible emission of zinc oxide. Thus, compared to pure zincite, ZnO–latex hybrid materials show a significantly lower PL intensity in the visible range of the spectrum. Under continuous photoexcitation, a noticeable dynamic behavior of the PL is observed, which can be related to a photodesorption of adsorbed oxygen. These surface-adsorbed oxygen species seem to play a crucial role for the optical properties of the materials and may mediate the tunneling of electrons from the conduction band to preexisting deep-level traps, probably related to intrinsic defects (oxygen vacancies or interstitial zinc). The polymer particles can block the sites where oxygen adsorbs, and the disappearance of the “electron-shuttle” species leads to the observed quenching of the visible emission. Electron paramagnetic resonance (EPR) provided additional information about crystal defects with unpaired electrons. Spectra of all samples exhibit a single signal at g ≈ 1.96, typical for shallow donors. Contrary to the results of other authors, no correlation was possible between the EPR signal and the visible range of PL spectra, which suggests that centers responsible for the visible emission and the EPR signal are different.

Zur Verbesserung der Sicherheit und Effektivität der Phenprocoumon-Therapie wurden drei unterschiedliche Untersuchungen durchgeführt.rnZunächst wurde auf Grundlage bekannter Datenbanken und Informationsquellen zu Arznei-mittelinteraktionen (Drugdex, Abda Datenbank, Marcumar® Fachinformation, Coumarin-Interaktionsliste der Federatie van Nederlandse Trombosediensten, Review zu Warfarin-Interaktionen) eine handlungsorientierte Interaktionsdatenbank für Phenprocoumon erstellt. Dazu wurden in einer Übersichtstabelle relevante Informationen zu potentiellen Interaktionen für insgesamt 375 Arzneimittel zusammengestellt. Diese Tabelle wurde durch ein dreiköpfiges Expertenteam begutachtet und die potentiellen Interaktionspartner fünf verschiedenen Schweregraden und Stufen klinischer Relevanz zugeordnet. Für fast 50% der potentiellen Interaktionspartner wurden Handlungen als nicht erforderlich erachtet. Für die restlichen potentiellen Interaktionspartner wurden Handlungen zum klinischen Management der Interaktion in Abhängigkeit vom zeitlichen Zusammenhang mit der Phenprocoumon-Einnahme festgelegt. rnAnschließend wurde in einer Anwendungsbeobachtung der Zusammenhang zwischen der zusätzlichen Einnahme potentiell interagierender Arzneimittel (in der entwickelten Datenbank eingestuft mit dem Schweregrad „hoch“ und „sehr hoch“) und der Häufigkeit von Änderungen der Phenprocoumon-Wochendosis an 116 Patienten untersucht. Das relative Risiko für eine Dosisanpassung war bei Patienten in der Interaktions-Gruppe (n=23) signifikant erhöht (RR=1,9; p<0,001). Als weitere potentielle Einflussfaktoren stellten sich zunehmendes Alter (Alter 80-85 Jahre: RR=2; p<0,05), vielfache Komorbiditäten (4 Komorbiditäten: RR=2,1; p<0,05) und eingeschränkte Nieren- (RR=1,47; p>0,05) und Leberfunktion (RR=1,3; p>0,05) heraus.rnZur Untersuchung der Betreuungsqualität von VKA-Patienten im Thrombosedienst Mainz wurden retrospektiv die Daten von 118 Patienten ausgewertet. Als Qualitätsparameter wurden die prozentuale Häufigkeit von INR-Werten im Zielbereich, die TTR (Time in Therapeutic Range), die Dauer der NMH-Therapie, die Zeit bis zum Erreichen des Zielbereichs und der durchschnittliche Abstand zwischen zwei Kontrollterminen ermittelt. Im Median lag jeder Patient mit 73% der gemessenen INR-Werte und im individuellen Zielbereich. Die TTR betrug im Median 80%. Die Patienten benötigten 7 Tage zum Erreichen des Zielbereiches. Die NMH-Therapie wurde über 8 Tage durchgeführt. Die Patienten kamen im Median alle 11 Tage zu einem Kontrolltermin. Im Benchmark zu international publizierten Qualitätskenn-zahlen zur VKA-Therapie ist die Betreuungsqualität im Thrombosedienst Mainz als sehr gut einzustufen.rn

Unterschiedlich substituierte Reagenzien, basierend auf dem Cumarin Körper, wurden untersucht und Struktur-Funktions-Beziehungsstudien zeigten eine Selektivität für ein natürlich vorkommendes, modifiziertes Nukleosid, 4-Thiouridine (s4U). Im Verlauf dieser Experimente, fiel ein multifunktionales Cumarin, namens PBC, aus mehreren Gründen auf. Neben seiner 2000 fachen Selektivität für s4U gegenüber Uridin, besitzt PBC ein zusätzliches terminales Alkin für Konjugationsreaktionen mit Aziden. Es wurde zusätzlich zur Fluoreszenzmarkierung von small interfering RNA benutzt, deren Fluoreszenz in Zellen beobachtet werden konnte. Mit PBC kommt ein neues chemisches Reagenz zur Detektion von modifizierten Nukleosiden zum bereits vorhandenen Repertoire hinzu.rnDiese Arbeit zeigt zusätzlich eine neue Labelingstrategie, basierend auf einem kleinen, multifunktionalen chemischen Reagenz, welches spezifisch mit Uridinen in RNA reagiert. Dieses Cumarin-basierte Reagenz, namens N3BC, hat den Vorteil (I) post-transkriptionell gegenüber allen möglichen RNAs einsetzbar zu sein, (II) Fluoreszenz zu zeigen und (III) eine weitere funktionelle Gruppe zu besitzen, die in Biokonjugationsreaktionen einsetzbar ist. Die letzteren umfassen z.B. die durch UV ausgelösten crosslinking Experimente mit verwandten Proteinen, sowie die bioorthognale CuAAC Reaktion mit fluoreszenten Alkin-Farbstoffen.rnFür verlässliche Detektion wurden mehrere LC-MS/MS Methoden, zur Identifizierung und Quantifizierung von bis zu 21 Ribonukleosiden und 5 Deoxyribonukleosiden in einem Einzellauf, entwickelt. Zusätzlich wurden diese Methoden in mehreren Studien, hauptsächlich von Methyltransferasen, angewandt. rn

Background Numerous interactions between the coagulation and complement systems have been shown. Recently, links between coagulation and mannan-binding lectin-associated serine protease-1 (MASP-1) of the complement lectin pathway have been proposed. Our aim was to investigate MASP-1 activation of factor XIII (FXIII), fibrinogen, prothrombin, and thrombin-activatable fibrinolysis inhibitor (TAFI) in plasma-based systems, and to analyse effects of MASP-1 on plasma clot formation, structure and lysis. Methodology/Principal Findings We used a FXIII incorporation assay and specific assays to measure the activation products prothrombin fragment F1+2, fibrinopeptide A (FPA), and activated TAFI (TAFIa). Clot formation and lysis were assessed by turbidimetric assay. Clot structure was studied by scanning electron microscopy. MASP-1 activated FXIII and, contrary to thrombin, induced FXIII activity faster in the Val34 than the Leu34 variant. MASP-1-dependent generation of F1+2, FPA and TAFIa showed a dose-dependent response in normal citrated plasma (NCP), albeit MASP-1 was much less efficient than FXa or thrombin. MASP-1 activation of prothrombin and TAFI cleavage were confirmed in purified systems. No FPA generation was observed in prothrombin-depleted plasma. MASP-1 induced clot formation in NCP, affected clot structure, and prolonged clot lysis. Conclusions/Significance We show that MASP-1 interacts with plasma clot formation on different levels and influences fibrin structure. Although MASP-1-induced fibrin formation is thrombin-dependent, MASP-1 directly activates prothrombin, FXIII and TAFI. We suggest that MASP-1, in concerted action with other complement and coagulation proteins, may play a role in fibrin clot formation.

Soybean lipoxygenase-1 (SBLO-1) catalyzes the oxygenation of polyunsaturated fatty acids into conjugated diene hydroperoxides. The three dimensional structure of SBLO-1 is known, but it is not certain how substrates bind. One hypothesis involves the transient separation of helix-2 and helix-11 located on the exterior of the molecule in front of the active site iron. A second hypothesis involves a conformational change in the side chains of residues leucine 541 and threonine 259. To test these hypotheses, site directed mutagenesis was used to create a cysteine mutation on each helix, which could allow for the formation of a disulfide linkage. Disulfide formation between the two cysteines in the T259C,S545C mutant was found to be unfavorable, but later shown to be present at higher pH values using SDS-PAGE. Treatment of the T259C,S545C with the crosslinker 2,3-dibromomaleimide (DBM) resulted in a 50% reduction in catalytic activity. No loss of activity was observed when the single mutant, S545C, or the wild type was treated with DBM. Single mutants T259C and L541C both showed approximately 20% reduction in the rate after addition of DBM. Double mutants T259C,L541C and S263C,S545C showed approximately 30% reduction in the rate after addition of DBM. Single mutants T259C and L541C showed an increase in activity after incubation with NEM. Double mutants T259C,S545C and T259C,L541C showed an increase in activity after incubation with NEM. The S263C,S545C double mutant showed a slight decrease in activity in the presence of NEM. It is unclear how the NEM and DBM are interacting with the molecule, but this can easily be determined through mass spectrometry experiments.

Lipoxygenases are nonheme-iron proteins that catalyze the oxygenation of polyunsaturated fatty acids to give conjugated diene hydroperoxides. For example, soybean lipoxygenase-1 (SBLO-1) converts linoleate into 13-(S)-hydroperoxy-9(Z),11(E)-octadecadienoate (13(S)-HPOD). Although the crystal structure of SBLO-1 has been determined, it is still unclear how the substrate binds at the active site. This absence of knowledge makes it difficult to understand the role of the enzyme during catalysis of the reaction. We hypothesize that SBLO-1 binds linoleate ¿tail-first¿, so that the methyl terminus is within a hydrophobic pocket deep within the enzyme. It is believed that the hydrophobic residue phenylalanine-557 at this site has stabilizing interactions with the terminal methyl group on linoleate. To test this hypothesis, we have developed a synthetic pathway that will yield linoleate analogs with longer fatty acid chains by 1 and 2 more carbons at the alkyl terminus. These substrates will be analyzed through kinetic assays done in combination with wild type SBLO-1 and mutants in which we have replaced phenylalanine-557 with valine.

Lipoxygenases are a class of enzymes which consist of non-heme iron dioxygenases that are produced by fungi, plants, and mammals and catalyze the oxygenation of polyunsaturated fatty acid substrates to unsaturated fatty acid hydroperoxide products. The unsaturated fatty acid hydroperoxide products are stereo- and regiospecific. One such lipoxygenase, soybean lipoxygenase-1 (SBLO-1), catalyzes the conversion of linoleate to 13-hydroperoxy-9(Z),11(E)-octadecadienoate (13-HPOD) and a small amount of 9-hydroperoxy-10(E),12(Z)-octadecadienoate (9-HPOD). Although the structure of SBLO-1 is known and it is the most widely studied lipoxygenase, how it binds to substrate is still poorly understood. Two competing binding hypotheses that have been used to understand and explain the binding are the head first binding model and the tail first binding model. The head first binding model predicts linoleate binds with its polar carboxylate group in the binding pocket and the methyl terminus at the surface of the binding pocket. The tail first binding model predicts that linoleate binds with its methyl terminus end in the binding pocket and the polar carboxylate group at the surface of the binding pocket. Both binding models have been used in the explanation of previous work. In previous work the replacement of phenylalanine with valine has been performed to produce the phe557val mutant SBLO-1. The mutant SBLO-1 was then used in the enzymatic oxygenation of linoleate. With this mutant, the amount of 9-HPOD that is formed increases. This result has been interpreted using the head-first binding model in which the smaller valine residue allows linoleate to bind with the polar carboxylate group of linoleate interacting with arginine-707. The work presented in this thesis confirms the regiochemical results of the previous work and further tests the head-first binding model. If head-first binding occurs, the 9-HPOD is expected to have primarily S configuration. Utilizing chiral-phase HPLC, it was found that the 9-HPOD produced by the phe557val mutant SBLO-1 is primarily S, consistent with head-first binding. The head-first binding model was also tested using linoleyl dimethylamine (LDMA), which has been shown to be a good substrate for SBLO-1 at pH 7.0, where LDMA is thought to be positively charged. This model predicts that less of the 9-peroxide should be produced with this substrate. Through the use of gas chromatography/mass spectrometry, it was found that the conversion of LDMA by the phe557val mutant SBLO-1 resulted in the formation of a 46:54 mixture of the 13-peroxide:9-peroxide. The higher amount of 9-peroxide is the opposite of what is expected for the currently proposed model suggesting that the proposed model may not be entirely correct. The results thus far have been consistent with reverse binding but not with the proposed interaction of the polar end of the substrate with arginine-707.

Purpose: To assess possible association between intrinsic structural damage and clinical disability by correlating spinal cord diffusion-tensor (DT) imaging data with electrophysiological parameters in patients with a diagnosis of multiple sclerosis (MS). Materials and Methods: This study was approved by the local ethical committee according to the declaration of Helsinki and written informed consent was obtained. DT images and T1- and T2-weighted images of the spinal cord were acquired in 28 healthy volunteers and 41 MS patients. Fractional anisotropy (FA) and apparent diffusion coefficients were evaluated in normal-appearing white matter (NAWM) at the cervical level and were correlated with motor-evoked potentials (n = 34). Asymmetry index was calculated for FA values with corresponding left and right regions of interest as percentage of the absolute difference between these values relative to the sum of the respective FA values. Statistical analysis included Spearman rank correlations, Mann-Whitney test, and reliability analysis. Results: Healthy volunteers had low asymmetry index (1.5%-2.2%). In MS patients, structural abnormalities were reflected by asymmetric decrease of FA (asymmetry index: 3.6%; P = .15). Frequently asymmetrically affected among MS patients was left and right central motor conduction time (CMCT) to abductor digiti minimi muscle (ADMM) (asymmetry index, 15%-16%) and tibialis anterior muscle (TAM) (asymmetry index, 9.5%-14.1%). Statistically significant correlations of functional (ie, electrophysiological) and structural (ie, DT imaging) asymmetries were found (P = .005 for CMCT to ADMM; P = .007 for CMCT to TAM) for the cervical lateral funiculi, which comprise the crossed pyramidal tract. Interobserver reliability for DT imaging measurements was excellent (78%-87%). Conclusion: DT imaging revealed asymmetric anatomic changes in spinal cord NAWM, which corresponded to asymmetric electrophysiological deficits for both arms and legs, and reflected a specific structure-function relationship in the human spinal cord. © RSNA, 2013.

OBJECTIVE: A severely virilized 46, XX newborn girl was referred to our center for evaluation and treatment of congenital adrenal hyperplasia (CAH) because of highly elevated 17alpha-hydroxyprogesterone levels at newborn screening; biochemical tests confirmed the diagnosis of salt-wasting CAH. Genetic analysis revealed that the girl was compound heterozygote for a previously reported Q318X mutation in exon 8 and a novel insertion of an adenine between nucleotides 962 and 963 in exon 4 of the CYP21A2 gene. This 962_963insA mutation created a frameshift leading to a stop codon at amino acid 161 of the P450c21 protein. AIM AND METHODS: To better understand structure-function relationships of mutant P450c21 proteins, we performed multiple sequence alignments of P450c21 with three mammalian P450s (P450 2C8, 2C9 and 2B4) with known structures as well as with human P450c17. Comparative molecular modeling of human P450c21 was then performed by MODELLER using the X-ray crystal structure of rabbit P450 2B4 as a template. RESULTS: The new three dimensional model of human P450c21 and the sequence alignment were found to be helpful in predicting the role of various amino acids in P450c21, especially those involved in heme binding and interaction with P450 oxidoreductase, the obligate electron donor. CONCLUSION: Our model will help in analyzing the genotype-phenotype relationship of P450c21 mutations which have not been tested for their functional activity in an in vitro assay.

Quantitative data on lung structure are essential to set up structure-function models for assessing the functional performance of the lung or to make statistically valid comparisons in experimental morphology, physiology, or pathology. The methods of choice for microscopy-based lung morphometry are those of stereology, the science of quantitative characterization of irregular three-dimensional objects on the basis of measurements made on two-dimensional sections. From a practical perspective, stereology is an assumption-free set of methods of unbiased sampling with geometric probes, based on a solid mathematical foundation. Here, we discuss the pitfalls of lung morphometry and present solutions, from specimen preparation to the sampling scheme in multiple stages, for obtaining unbiased estimates of morphometric parameters such as volumes, surfaces, lengths, and numbers. This is demonstrated on various examples. Stereological methods are accurate, efficient, simple, and transparent; the precision of the estimates depends on the size and distribution of the sample. For obtaining quantitative data on lung structure at all microscopic levels, state-of-the-art stereology is the gold standard.
