The database reported here is derived using the Combinatorial Extension (CE) algorithm which compares pairs of protein polypeptide chains and provides a list of structurally similar proteins along with their structure alignments. Using CE, structurestructure alignments can provide insights into biological function. When a protein of known function is shown to be structurally similar to a protein of unknown function, a relationship might be inferred; a relationship not necessarily detectable from sequence comparison alone. Establishing structurestructure relationships in this way is of great importance as we enter an era of structural genomics where there is a likelihood of an increasing number of structures with unknown functions being determined. Thus the CE database is an example of a useful tool in the annotation of protein structures of unknown function. Comparisons can be performed on the complete PDB or on a structurally representative subset of proteins. The source protein(s) can be from the PDB (updated monthly) or uploaded by the user. CE provides sequence alignments resulting from structural alignments and Cartesian coordinates for the aligned structures, which may be analyzed using the supplied Compare3D Java applet, or downloaded for further local analysis. Searches can be run from the CE web site, http://cl.sdsc.edu/ce.html, or the database and software downloaded from the site for local use.

The RESID Database is a comprehensive collection of annotations and structures for protein post-translational modifications including N-terminal, C-terminal and peptide chain cross-link modifications. The RESID Database includes systematic and frequently observed alternate names, Chemical Abstracts Service registry numbers, atomic formulas and weights, enzyme activities, taxonomic range, keywords, literature citations with database cross-references, structural diagrams and molecular models. The NRL-3D Sequence–Structure Database is derived from the three-dimensional structure of proteins deposited with the Research Collaboratory for Structural Bioinformatics Protein Data Bank. The NRL-3D Database includes standardized and frequently observed alternate names, sources, keywords, literature citations, experimental conditions and searchable sequences from model coordinates. As the number of protein folds is quite limited, a mode of analysis that will be increasingly common in the future, especially with the advent of structural genomics, is to survey and re-survey the finite parts list of folds from an expanding number of perspectives. We have developed a new resource, called PartsList, that lets one dynamically perform these comparative fold surveys. It is available on the web at http://bioinfo.mbb.yale.edu/partslist and http://www.partslist.org. The system is based on the existing fold classifications and functions as a form of companion annotation for them, providing ‘global views’ of many already completed fold surveys. The central idea in the system is that of comparison through ranking; PartsList will rank the approximately 420 folds based on more than 180 attributes. These include: (i) occurrence in a number of completely sequenced genomes (e.g. it will show the most common folds in the worm versus yeast); (ii) occurrence in the structure databank (e.g. most common folds in the PDB); (iii) both absolute and relative gene expression information (e.g. most changing folds in expression over the cell cycle); (iv) protein–protein interactions, based on experimental data in yeast and comprehensive PDB surveys (e.g. most interacting fold); (v) sensitivity to inserted transposons; (vi) the number of functions associated with the fold (e.g. most multi-functional folds); (vii) amino acid composition (e.g. most Cys-rich folds); (viii) protein motions (e.g. most mobile folds); and (ix) the level of similarity based on a comprehensive set of structural alignments (e.g. most structurally variable folds). The integration of whole-genome expression and protein–protein interaction data with structural information is a particularly novel feature of our system. We provide three ways of visualizing the rankings: a profiler emphasizing the progression of high and low ranks across many pre-selected attributes, a dynamic comparer for custom comparisons and a numerical rankings correlator. These allow one to directly compare very different attributes of a fold (e.g. expression level, genome occurrence and maximum motion) in the uniform numerical format of ranks. This uniform framework, in turn, highlights the way that the frequency of many of the attributes falls off with approximate power-law behavior (i.e. according to V–b, for attribute value V and constant exponent b), with a few folds having large values and most having small values.

Some islands in the Gulf of California support very high densities of spiders. Spider density is negatively correlated with island size; many small islands support 50-200 spiders per m3 of cactus. Energy for these spiders comes primarily from the ocean and not from in situ productivity by land plants. We explicitly connect the marine and terrestrial systems to show that insular food webs represent one endpoint of the marine web. We describe two conduits for marine energy entering these islands: shore drift and seabird colonies. Both conduits are related to island area, having a much stronger effect on smaller islands. This asymmetric effect helps to explain the exceptionally high spider densities on small islands. Although productivity sets the maximal potential densities, predation (by scorpions) limits realized spider abundance. Thus, prey availability and predation act in concert to set insular spider abundance.

Antioxidant nano-biocomposites based on poly(ε-caprolactone) (PCL) were prepared by incorporating hydroxytyrosol (HT) and a commercial montmorillonite, Cloisite®30B (C30B), at different concentrations. A full structural, thermal, mechanical and functional characterization of the developed nano-biocomposites was carried out. The presence of the nanoclay and HT increased PCL crystallinity, whereas some decrease in thermal stability was observed. TEM analyses corroborated the good dispersion of C30B into the PCL macromolecular structure as already asserted by XRD tests, since no large aggregates were observed. A reduction in oxygen permeability and increase in elastic modulus were obtained for films containing the nanoclay. Finally, the presence of the nanoclay produced a decrease in the HT release from films due to some interaction between HT and C30B. Results proved that these nano-biocomposites can be an interesting and environmentally-friendly alternative for active food packaging applications with antioxidant performance.

Edible active films based on sodium caseinate (SC) and calcium caseinate (CC) plasticized with glycerol (G) at three different concentrations and carvacrol (CRV) as active agent were prepared by solvent casting. Transparent films were obtained and their surfaces were analysed by optical microscopy and scanning electron microscopy (SEM). The influence of the addition of three different plasticizer concentrations was studied by determining tensile properties, while Fourier transformed infrared spectroscopy (FTIR) and thermogravimetric analysis (TGA) were used to evaluate the structural and thermal behavior of such films. The addition of glycerol resulted in a reduction in the elastic modulus and tensile strength, while some increase in the elongation at break was observed. In general terms, SC films showed flexibility higher than the corresponding CC counterparts. In addition, the presence of carvacrol caused further improvements in ductile properties suggesting the presence of stronger interactions between the protein matrix and glycerol, as it was also observed in thermal degradation studies. FTIR spectra of all films showed the characteristic bands and peaks corresponding to proteins as well as to primary and secondary alcohols. In summary, the best results regarding mechanical and structural properties for caseinates-based films containing carvacrol were found for the formulations with high glycerol concentrations.

Hydrogenated amorphous carbon (a-C:H) films were grown on a poly(lactic acid) (PLA) substrate by means of a radiofrequency plasma-enhanced chemical vapour deposition (rf-PECVD) technique with different deposition times (5, 20 and 40 min). The main goal of this treatment was to increase the barrier properties of PLA, maintaining its original transparency and colour as well as controlling interactions with food simulants for packaging applications. Morphological, chemical, and mechanical properties of PLA/a-C:H systems were evaluated while permeability and overall migration tests were performed in order to determine the effect of the plasma treatment on the gas-barrier properties of PLA films and their application in food packaging. Morphological results suggested a good adhesion of the deposited layers onto the polymer surface and the samples treated for 5 and 20 min only slightly darkened the PLA film. X-ray photoelectron spectroscopy revealed that the structural properties of the carbon layer deposited onto the PLA film depend on the exposure time. PLA/a-C:H system treated for 5 min showed the highest barrier properties, while none of the studied samples exceeded the migration limit established by the current legislation, suggesting the suitability of these materials in packaging applications.

The aim of the present study is to identify and evaluate the relationship between Woodpigeon (Columba palumbus, Linnaeus, 1758) density and different environmental gradients (thermotype, ombrotype, continentality and latitudinal), land use and landscape structure, using geographic information systems and multivariate modelling. Transects (n = 396) were developed to estimate the density of Woodpigeon in the Marina Baja (Alicante, Spain) from 2006 to 2008. The highestdensity for Woodpigeon was in September-October (1.28birds/10ha) and the lowest inFebruary-March (0.34birds/10ha). Moreover, there were more Woodpigeons in areas with a mesomediterranean thermotypethan in thermomediterranean or supramediterranean ones. There was greater densityinthe intermediate zones compared to thecoast and interior. The natural or cultural landscape had the highest Woodpigeon density (1.53birds/10ha), with both denseand clear pine forest values standing out. Therefore, it is very important to conserve these traditional landscapes with adequate management strategies in order to maintain, resident and transient Woodpigeon populations. These natural areas are open places where the Woodpigeons find food and detect the presence ofpredators. Thus, this study will enable more precise knowledge of the ecological factors (habitat variables) that intervene in the distribution of Woodpigeon populations and their density.

Introducción: Analizar la calidad de las páginas web de los servicios de catering en el ámbito escolar y su contenido en educación alimentaria, y tener una primera experiencia con la herramienta de evaluación EDALCAT. Material y métodos: Estudio descriptivo transversal. La población de estudio son páginas web de empresas de catering encargadas de la gestión de los comedores escolares. La muestra se obtuvo utilizando el buscador Google y un Ranking de las principales empresas de catering por facturación, escogiendo aquellas que tenían página web. Para la prueba piloto se seleccionaron diez páginas web según proximidad geográfica a la ciudad de Alicante y nivel de facturación. Para la evaluación de los sitios web se diseñó un cuestionario (EDALCAT), compuesto de un primer bloque de predictores de calidad con 19 variables de fiabilidad, diseño y navegación; y de un segundo bloque de contenidos específicos de educación alimentaria con 19 variables de contenido y actividades educativas. Resultados: Se han obtenido resultados positivos en 31 de las 38 variables del cuestionario, excepto en los ítems: “Buscador”, “Idioma” (40%) y “Ayuda” (10%) del bloque predictores de calidad y en los ítems: “Talleres”, “Recetario”, “Web alimentación-nutrición” (40%) y “Ejemplos” (30%) del bloque de contenidos específicos de educación alimentaria. Todas las páginas web evaluadas superan valores del 50% de cumplimiento de criterios de calidad y de contenidos mínimos en educación alimentaria, y sólo una de ellas, incumple el nivel de actividad mínimo establecido. Conclusiones: Los predictores de calidad y los contenidos específicos en educación alimentaria dieron buenos resultados en todas las páginas web evaluadas. La mayoría de ellas obtuvieron una alta puntuación en su valoración, y en su análisis individual por bloques. Tras el estudio piloto el cuestionario se ha modificado y se obtiene el EDALCAT definitivo. En líneas generales EDALCAT parece ser adecuado para evaluar la calidad de las páginas web de servicios de catering y su contenido en educación alimentaria, sin embargo el presente estudio no puede considerarse como validación del mismo.
