The subject of this thesis are the interactions between nucleosome core particles (NCPs). NCPs are the primary storage units of DNA in eucaryotic cells. Each NCP consists of a core of eight histone proteins and a strand of DNA, which is wrapped around about two times. Each histone protein has a terminal tail passing over and between the superhelix of the wrapped DNA. Special emphasis was placed on the role of the histone tails, since experimental ndings suggest that the tails have a great in uence on the mutual attraction of the NCPs. In those experiments Mangenot et al. observe a dramatic change in the con guration of the tails, which is accompanied by evidence of mutual attraction between NCPs, when a certain salt concentration is reached. Existing models used in the theoretical approaches and in simulations focus on the description of the histone core and the wrapped DNA, but neglect the histone tails. We introduce the multi chain complex as a new simulation model. Here the histone core and the wrapping DNA are modelled via a charged sphere, while the histone tails are represented by oppositely charged chains grafted on the sphere surface. We start by investigating the parameter space describing a single NCP. The Debye-Huckel potential is used to model the electrostatic interactions and to determine the e ective charge of the NCP core. This value is subsequently used for a study of the pairinteraction of two NCPs via an extensive Molecular Dynamics study. The monomer distribution of the full chain model is investigated. The existence of tail bridges between the cores is demonstrated. Finally, by discriminating between bridging and non-bridging con gurations, we can show that the effect of tail bridging between the spheres does indeed account for the observed attraction. The full chain model can serve as a model to study the acetylation of the histone tails of the nucleosome. The reduction of the charge fraction of the tails, that corresponds to the process of acetylation, leads to a reduction or even the disappearance of the attraction. A recent MC study links this e ect to the unfolding of the chromatin ber in the case of acetylated histone tails. In this case the acetylation of the histone tails leads to the formation of heterochromatin, and one could understand how larger regions of the genetic information could be inactivated through this mechanism.

The Gulf of Aqaba represents a small scale, easy to access, regional analogue of larger oceanic oligotrophic systems. In this Gulf, the seasonal cycles of stratification and mixing drives the seasonal phytoplankton dynamics. In summer and fall, when nutrient concentrations are very low, Prochlorococcus and Synechococcus are more abundant in the surface water. This two populations are exposed to phosphate limitation. During winter mixing, when nutrient concentrations are high, Chlorophyceae and Cryptophyceae are dominant but scarce or absent during summer. In this study it was tried to develop a simulation model based on historical data to predict the phytoplankton dynamics in the northern Gulf of Aqaba. The purpose is to understand what forces operate, and how, to determine the phytoplankton dynamics in this Gulf. To make the models data sampled in two different sampling station (Fish Farm Station and Station A) were used. The data of chemical, biological and physical factors, are available from 14th January 2007 to 28th December 2009. The Fish Farm Station point was near a Fish Farm that was operational until 17th June 2008, complete closure date of the Fish Farm, about halfway through the total sampling time. The Station A sampling point is about 13 Km away from the Fish Farm Station. To build the model, the MATLAB software was used (version 7.6.0.324 R2008a), in particular a tool named Simulink. The Fish Farm Station models shows that the Fish Farm activity has altered the nutrient concentrations and as a consequence the normal phytoplankton dynamics. Despite the distance between the two sampling stations, there might be an influence from the Fish Farm activities also in the Station A ecosystem. The models about this sampling station shows that the Fish Farm impact appears to be much lower than the impact in the Fish Farm Station, because the phytoplankton dynamics appears to be driven mainly by the seasonal mixing cycle.

The common thread of this thesis is the will of investigating properties and behavior of assemblies. Groups of objects display peculiar properties, which can be very far from the simple sum of respective components’ properties. This is truer, the smaller is inter-objects distance, i.e. the higher is their density, and the smaller is the container size. “Confinement” is in fact a key concept in many topics explored and here reported. It can be conceived as a spatial limitation, that yet gives origin to unexpected processes and phenomena based on inter-objects communication. Such phenomena eventually result in “non-linear properties”, responsible for the low predictability of large assemblies. Chapter 1 provides two insights on surface chemistry, namely (i) on a supramolecular assembly based on orthogonal forces, and (ii) on selective and sensitive fluorescent sensing in thin polymeric film. In chapters 2 to 4 confinement of molecules plays a major role. Most of the work focuses on FRET within core-shell nanoparticles, investigated both through a simulation model and through experiments. Exciting results of great applicative interest are drawn, such as a method of tuning emission wavelength at constant excitation, and a way of overcoming self-quenching processes by setting up a competitive deactivation channel. We envisage applications of these materials as labels for multiplexing analysis, and in all fields of fluorescence imaging, where brightness coupled with biocompatibility and water solubility is required. Adducts of nanoparticles and molecular photoswitches are investigated in the context of superresolution techniques for fluorescence microscopy. In chapter 5 a method is proposed to prepare a library of functionalized Pluronic F127, which gives access to a twofold “smart” nanomaterial, namely both (i)luminescent and (ii)surface-functionalized SCSSNPs. Focus shifts in chapter 6 to confinement effects in an upper size scale. Moving from nanometers to micrometers, we investigate the interplay between microparticles flowing in microchannels where a constriction affects at very long ranges structure and dynamics of the colloidal paste.

The presented thesis revolves around the study of thermally-responsive PNIPAAm-based hydrogels in water/based environments, as studied by Fluorescence Correlation Spectroscopy (FCS).rnThe goal of the project was the engineering of PNIPAAm gels into biosensors. Specifically, a gamma of such gels were both investigated concerning their dynamics and structure at the nanometer scale, and their performance in retaining bound bodies upon thermal collapse (which PNIPAAm undergoes upon heating above 32 ºC).rnFCS’s requirements, as a technique, match the limitations imposed by the system. Namely, the need to intimately probe a system in a solvent, which was also fragile and easy to alter. FCS, on the other hand, both requires a fluid environment to work, and is based on the observation of diffusion of fluorescents at nanomolar concentrations. FCS was applied to probe the hydrogels on the nanometer size with minimal invasivity.rnVariables in the gels were addressed in the project including crosslinking degree; structural changes during thermal collapse; behavior in different buffers; the possibility of decreasing the degree of inhomogeneity; behavior of differently sized probes; and the effectiveness of antibody functionalization upon thermal collapse.rnThe evidenced results included the heightening of structural inhomogeneities during thermal collapse and under different buffer conditions; the use of annealing to decrease the inhomogeneity degree; the use of differently sized probes to address different length scale of the gel; and the successful functionalization before and after collapse.rnThe thesis also addresses two side projects, also carried forward via FCS. One, diffusion in inverse opals, produced a predictive simulation model for diffusion of bodies in confined systems as dependent on the bodies’ size versus the characteristic sizes of the system. The other was the observation of interaction of bodies of opposite charge in a water solution, resulting in a phenomenological theory and an evaluation method for both the average residence time of the different bodies together, and their attachment likelihood.

Die vorliegende Dissertation dient dazu, das Verständnis des Ladungstransportes in organischen Solarzellen zu vertiefen. Mit Hilfe von Computersimulationen wird die Bewegung von Ladungsträgern in organischen Materialien rekonstruiert, und zwar ausgehend von den quantenmechanischen Prozessen auf mikroskopischer Ebene bis hin zur makroskopischen Skala, wo Ladungsträgermobilitäten quantifizierbar werden. Auf Grundlage dieses skalenübergreifenden Ansatzes werden Beziehungen zwischen der chemischen Struktur organischer Moleküle und der makroskopischen Mobilität hergestellt (Struktur-Eigenschafts-Beziehungen), die zu der Optimierung photovoltaischer Wirkungsgrade beitragen. Das Simulationsmodell beinhaltet folgende drei Schlüsselkomponenten. Erstens eine Morphologie, d. h. ein atomistisch aufgelöstes Modell der molekularen Anordnung in dem untersuchten Material. Zweitens ein Hüpfmodell des Ladungstransportes, das Ladungswanderung als eine Abfolge von Ladungstransferreaktionen zwischen einzelnen Molekülen beschreibt. Drittens ein nichtadiabatisches Modell des Ladungstransfers, das Übergangsraten durch drei Parameter ausdrückt: Reorganisationsenergien, Lageenergien und Transferintegrale. Die Ladungstransport-Simulationen richten sich auf die Materialklasse der dicyanovinyl-substituierten Oligothiophene und umfassen Morphologien von Einkristallen, Dünnschichten sowie amorphen/smektischen Mesophasen. Ein allgemeiner Befund ist, dass die molekulare Architektur, bestehend aus einer Akzeptor-Donor-Akzeptor-Sequenz und einem flexiblen Oligomergerüst, eine erhebliche Variation molekularer Dipolmomente und damit der Lageenergien bewirkt. Diese energetische Unordnung ist ungewöhnlich hoch in den Kristallen und umso höher in den Mesophasen. Für die Einkristalle wird beobachtet, dass Kristallstrukturen mit ausgeprägter π-Stapelung und entsprechend großer Transferintegrale zu verhältnismäßig niedrigen Mobilitäten führen. Dieses Verhalten wird zurückgeführt auf die Ausbildung bevorzugter Transportrichtungen, die anfällig für energetische Störungen sind. Für die Dünnschichten bestätigt sich diese Argumentation und liefert ein mikroskopisches Verständnis für experimentelle Mobilitäten. In der Tat korrelieren die Simulationsergebnisse sowohl mit gemessenen Mobilitäten als auch mit photovoltaischen Wirkungsgraden. Für die amorphen/smektischen Systeme steigt die energetische Unordnung mit der Oligomerlänge, sie führt aber auch zu einer unerwarteten Mobilitätsabnahme in dem stärker geordneten smektischen Zustand. Als Ursache dafür erweist sich, dass die smektische Schichtung der räumlichen Korrelation der energetischen Unordnung entgegensteht.

Elevated systemic haematocrit (Hct) increases risk of cardiovascular disorders, such as stroke and myocardial infarction. One possible pathophysiological mechanism could be a disturbance of the blood-endothelium interface. It has been shown that blood interacts with the endothelial surface via a thick hydrated macromolecular layer (the 'glycocalyx', or 'endothelial surface layer'--ESL), modulating various biological processes, including inflammation, permeability and atherosclerosis. However, the consequences of elevated Hct on the functional properties of this interface are incompletely understood. Thus, we combined intravital microscopy of an erythropoietin overexpressing transgenic mouse line (tg6) with excessive erythrocytosis (Hct 0.85), microviscometric analysis of haemodynamics, and a flow simulation model to assess the effects of elevated Hct on glycocalyx/ESL thickness and flow resistance. We show that the glycocalyx/ESL is nearly abolished in tg6 mice (thickness: wild-type control: 0.52 μm; tg6: 0.13 μm; P < 0.001). However, the corresponding reduction in network flow resistance contributes <20% to the maintenance of total peripheral resistance observed in tg6 mice. This suggests that the pathological effects of elevated Hct in these mice, and possibly also in polycythaemic humans, may relate to biological corollaries of a reduced ESL thickness and the consequent alteration in the blood-endothelium interface, rather than to an increase of flow resistance.

Microsurgical suturing is the standard for cerebral bypass surgery, a technique where temporary occlusion is usually necessary. Non-occlusive techniques such as excimer laser-assisted non-occlusive anastomosis (ELANA) have certainly widened the spectrum of treatment of complex cerebrovascular situations, such as giant cerebral aneurysms, that were otherwise non-treatable. Nevertheless, the reduction of surgical risks while widening the spectrum of indications, such as a prophylactic cerebral bypass, is still a main aim, that we would like to pursue with our sutureless tissue fusion research. The primary concern in sutureless tissue fusion- and especially in tissue fusion of cerebral vessels- is the lack of reproducibility, often caused by variations in the thermal damage of the vessel. This has prevented this novel fusion technique from being applicable in daily surgical use. In this overview, we present three ways to further improve the laser tissue soldering technique.In the first section entitled "Laser Tissue Soldering Using a Biodegradable Polymer," a porous polymer scaffold doped with albumin (BSA) and indocyanine green (ICG) is presented, leading to strong and reproducible tensile strengths in tissue soldering. Histologies and future developments are discussed.In the section "Numerical Simulation for Improvement of Laser Tissue Soldering," a powerful theoretical simulation model is used to calculate temperature distribution during soldering. The goal of this research is to have a tool in hand that allows us to determine laser irradiation parameters that guarantee strong vessel fusion without thermally damaging the inner structures such as the intima and endothelium.In a third section, "Nanoparticles in Laser Tissue Soldering," we demonstrate that nanoparticles can be used to produce a stable and well-defined spatial absorption profile in the scaffold, which is an important step towards increasing the reproducibility. The risks of implanting nanoparticles into a biodegradable scaffold are discussed.Step by step, these developments in sutureless tissue fusion have improved the tensile strength and the reproducibility, and are constantly evolving towards a clinically applicable anastomosis technique.

A dynamic deterministic simulation model was developed to assess the impact of different putative control strategies on the seroprevalence of Neospora caninum in female Swiss dairy cattle. The model structure comprised compartments of "susceptible" and "infected" animals (SI-model) and the cattle population was divided into 12 age classes. A reference model (Model 1) was developed to simulate the current (status quo) situation (present seroprevalence in Switzerland 12%), taking into account available demographic and seroprevalence data of Switzerland. Model 1 was modified to represent four putative control strategies: testing and culling of seropositive animals (Model 2), discontinued breeding with offspring from seropositive cows (Model 3), chemotherapeutic treatment of calves from seropositive cows (Model 4), and vaccination of susceptible and infected animals (Model 5). Models 2-4 considered different sub-scenarios with regard to the frequency of diagnostic testing. Multivariable Monte Carlo sensitivity analysis was used to assess the impact of uncertainty in input parameters. A policy of annual testing and culling of all seropositive cattle in the population reduced the seroprevalence effectively and rapidly from 12% to <1% in the first year of simulation. The control strategies with discontinued breeding with offspring from all seropositive cows, chemotherapy of calves and vaccination of all cattle reduced the prevalence more slowly than culling but were still very effective (reduction of prevalence below 2% within 11, 23 and 3 years of simulation, respectively). However, sensitivity analyses revealed that the effectiveness of these strategies depended strongly on the quality of the input parameters used, such as the horizontal and vertical transmission factors, the sensitivity of the diagnostic test and the efficacy of medication and vaccination. Finally, all models confirmed that it was not possible to completely eradicate N. caninum as long as the horizontal transmission process was not interrupted.

Computer assisted orthopaedic surgery (CAOS) technology has recently been introduced to overcome problems resulting from acetabular component malpositioning in total hip arthroplasty. Available navigation modules can conceptually be categorized as computer tomography (CT) based, fluoroscopy based, or image-free. The current study presents a comprehensive accuracy analysis on the computer assisted placement accuracy of acetabular cups. It combines analyses using mathematical approaches, in vitro testing environments, and an in vivo clinical trial. A hybrid navigation approach combining image-free with fluoroscopic technology was chosen as the best compromise to CT-based systems. It introduces pointer-based digitization for easily assessable points and bi-planar fluoroscopy for deep-seated landmarks. From the in vitro data maximum deviations were found to be 3.6 degrees for inclination and 3.8 degrees for anteversion relative to a pre-defined test position. The maximum difference between intraoperatively calculated cup inclination and anteversion with the postoperatively measured position was 4 degrees and 5 degrees, respectively. These data coincide with worst cases scenario predictions applying a statistical simulation model. The proper use of navigation technology can reduce variability of cup placement well within the surgical safe zone. Surgeons have to concentrate on a variety of error sources during the procedure, which may explain the reported strong learning curves for CAOS technologies.

The treatment of complex cerebrovascular or skull base pathological conditions necessitates a microsurgical blood flow preservation or augmentative revascularization procedure as either an adjunctive safety measure or a definitive treatment. The brain is susceptible to ischemia, and procedure-related risks can be minimized by the reduction of occlusion time or the use of a nonocclusive technique. The authors therefore analyzed the feasibility of an automatic device (C-Port xA, Cardica) designed for constructing an end-to-side anastomosis with or without flow interruption for a middle cerebral artery (MCA) bypass in a human cadaveric model and in an in vivo craniotomy simulation model.

Demand for bio-fuels is expected to increase, due to rising prices of fossil fuels and concerns over greenhouse gas emissions and energy security. The overall cost of biomass energy generation is primarily related to biomass harvesting activity, transportation, and storage. With a commercial-scale cellulosic ethanol processing facility in Kinross Township of Chippewa County, Michigan about to be built, models including a simulation model and an optimization model have been developed to provide decision support for the facility. Both models track cost, emissions and energy consumption. While the optimization model provides guidance for a long-term strategic plan, the simulation model aims to present detailed output for specified operational scenarios over an annual period. Most importantly, the simulation model considers the uncertainty of spring break-up timing, i.e., seasonal road restrictions. Spring break-up timing is important because it will impact the feasibility of harvesting activity and the time duration of transportation restrictions, which significantly changes the availability of feedstock for the processing facility. This thesis focuses on the statistical model of spring break-up used in the simulation model. Spring break-up timing depends on various factors, including temperature, road conditions and soil type, as well as individual decision making processes at the county level. The spring break-up model, based on the historical spring break-up data from 27 counties over the period of 2002-2010, starts by specifying the probability distribution of a particular county’s spring break-up start day and end day, and then relates the spring break-up timing of the other counties in the harvesting zone to the first county. In order to estimate the dependence relationship between counties, regression analyses, including standard linear regression and reduced major axis regression, are conducted. Using realizations (scenarios) of spring break-up generated by the statistical spring breakup model, the simulation model is able to probabilistically evaluate different harvesting and transportation plans to help the bio-fuel facility select the most effective strategy. For early spring break-up, which usually indicates a longer than average break-up period, more log storage is required, total cost increases, and the probability of plant closure increases. The risk of plant closure may be partially offset through increased use of rail transportation, which is not subject to spring break-up restrictions. However, rail availability and rail yard storage may then become limiting factors in the supply chain. Rail use will impact total cost, energy consumption, system-wide CO2 emissions, and the reliability of providing feedstock to the bio-fuel processing facility.

Der Artikel beschreibt die Untersuchung der dynamischen Standsicherheit von Portalstaplern. Dazu wurde ein aktueller repräsentativer Portalstapler analysiert und in ein Mehrkörper-Simulationsmodell abgebildet. Die Validierung des Modells erfolgte auf Basis von Messfahrten am realen System. Aus den durchgeführten Simulationsstudien wurden technische Verbesserungsmaßnahmen abgeleitet, welche die dynamische Standsicherheit von Portalstaplern erhöhen.

Die hohe Komplexität zellularer intralogistischer Systeme und deren Steuerungsarchitektur legt die Verwendung moderner Simulations- und Visualisierungstechniken nahe, um schon im Vorfeld Aussagen über die Leistungsfähigkeit und Zukunftssicherheit eines geplanten Systems treffen zu können. In dieser Arbeit wird ein Konzept für ein Simulationssystem zur VR-basierten Steuerungsverifikation zellularer Intralogistiksysteme vorgestellt. Beschrieben wird die Erstellung eines Simulationsmodells für eine real existierende Anlage und es wird ein Überblick über die Bestandteile der Simulation, insbesondere die Anbindung der Steuerung des realen agentenbasierten Systems, gegeben.

Der Einstein-Elevator entspricht einer deutlichen Abwandlung eines klassischen Fallturms. In Falltürmen werden wissenschaftliche Experimente unter Schwerelosigkeit durchgeführt. In großen Vakuumkammern werden dazu die Experimente, ohne das Einleiten externer Kräfte, fallengelassen. Die klassische Fallturmtechnik hat den Nachteil einer geringen Wiederholrate durch einen hohen Zeitaufwand bei der Herstellung des Vakuums. Der Einstein-Elevator schafft durch sein weltweit einzigartiges Führungs- und Antriebskonzept den Zeitaufwand für die Versuchsdurchführung drastisch zu verkürzen und die Qualität der Schwerelosigkeit zu verbessern. Um die benötigte Qualität in der Versuchsumgebung zu erzielen, wurde das Konzept mithilfe einer Mehrkörpersimulation hinsichtlich der im Experiment in der Freifallphase zu erwartenden minimalen Restbeschleunigungen untersucht.

Die neu entwickelte Belegungsstrategie basiert auf prognostizierten Verweildauern (VWD) und Zwischenankunftszeiten der Ladeeinheiten (LE) des Sortiments. Für jede Ladeeinheit, die im Lager ankommt wird berechnet, wie viele Ladeeinheiten während der Verweildauer dieser aktuellen Ladeeinheit voraussichtlich ankommen und das Lager auch in diesem VWD-Zeitraum wieder verlassen. In Abhängigkeit der aktuellen Lagerbelegung werden für die in dem Zeitraum ankommenden Ladeeinheiten Lagerfächer reserviert und erst anschließend die eingehende Ladeeinheit in das fahrzeitgünstigste, freie und nicht reservierte Lagerfach eingelagert. Eine zusätzliche Berücksichtigung des Energiebedarfes für die Ein- und Auslagerung ist möglich. Das prognosebasierte Reservierungsverfahren wurde neben den gängigen Belegungsstrategien in einem parametrisierbaren Simulationsmodell umgesetzt. Die Belegungsstrategien wurden anhand verschiedener Szenarien getestet und verglichen. Ein zusätzlich entwickelter Benchmark gibt Auskunft über die Qualität der Simulationsergebnisse.
