Tämän tutkimuksen tavoitteena oli selvittää tilalla määritetyn hyvinvoinnin yhteyttä emakoiden tuotantotuloksiin. Hyvinvointia arvioitiin suomalaisen hyvinvointi-indeksin, A-indeksi, avulla. Tuotantotuloksina käytettiin kahta erilaista tuotosaineistoa, jotka molemmat pohjautuivat kansalliseen tuotosseuranta aineistoon. Hyvinvointimääritykset tehtiin 30 porsastuotantosikalassa maaliskuun 2007 aikana. A-indeksi koostuu kuudesta kategoriasta ’liikkumismahdollisuudet’, ’alustan ominaisuudet’, ’sosiaaliset kontaktit’, ’valo, ilma ja melu’, ’ruokinta ja veden saanti’ sekä ’eläinten terveys ja hoidon taso’. Jokaisessa kategoriassa on 3-10 pääosin ympäristöperäistä muuttujaa, jotka vaihtelevat osastoittain. Maksimipistemäärä osastolle on 100. Hyvinvointimittaukset tehtiin porsitus-, tiineytys- ja joutilasosastoilla. Erillisten tiineytysosastojen pienen lukumäärän takia (n=7) tilakohtaiset tiineytys- ja joutilasosastopisteet yhdistettiin ja keskiarvoja käytettiin analyyseissä. Yhteyksiä tuotokseen tutkittiin kahden eri aineiston avulla 1) Tilaraportti aineisto (n=29) muodostuu muokkaamattomista tila- ja tuotostuloksista tilavierailua edeltävän vuoden ajalta, 2) POTSIaineisto (n=30) muodostuu POTSI-ohjelmalla (MTT) muokatusta tuotantoaineistosta, joka sisältää managementtiryhmän (tila, vuosi, vuodenaika) vaikutuksen ensikoiden ja emakoiden pahnuekohtaiseen tuotokseen. Yhteyksiä analysointiin korrelaatio- ja regressioanalyysien avulla. Vaikka osallistuminen tutkimukseen oli vapaaehtoista, molempien tuotantoaineistojen perusteella tutkimustilat edustavat keskituottoista suomalaista sikatilaa. A-indeksin kokonaispisteet vaihtelivat välillä 37,5–64,0 porsitusosastolla ja 39,5–83,5 joutilasosastolla. Tilaraporttiaineistoa käytettäessä paremmat pisteet porsitusosaston ’eläinten terveys ja hoidon taso’ -kategoriasta lyhensivät eläinten lisääntymissykliä, lisäsivät syntyvien pahnueiden ja porsaiden määrää sekä alensivat kuolleena syntyneiden lukumäärää. Regressiomallin mukaan ’eläinten terveys ja hoidon taso’ -kategoria selitti syntyvien porsaiden lukumäärän, porsimisvälin pituuden sekä keskiporsimiskerran vaihtelua. Paremmat pisteet joutilasosaston ’liikkumismahdollisuudet’ kategoriasta alensivat syntyneiden pahnueiden sekä syntyneiden että vieroitettujen porsaiden lukumäärää. Regressiomallin mukaan ensikkopahnueiden osuus ja ”liikkumismahdollisuudet” kategorian pisteet selittivät vieroitettujen porsaiden lukumäärän vaihtelua. POTSI-aineiston yhteydessä kuolleena syntyneiden porsaiden lukumäärän aleneminen oli ensikoilla yhteydessä parempiin porsitusosaston ’sosiaalisiin kontakteihin’ ja emakoilla puolestaan joutilasosaston parempiin ’eläinten terveys ja hoidon taso’ pisteisiin. Kahden eri tuotantoaineiston avulla saadut tulokset erosivat toisistaan. Seuraavissa tutkimuksissa onkin suositeltavampaa käyttää Tilaraporttiaineistoja, joissa tuotokset ilmoitetaan vuosikohtaisina. Tämän tutkimuksen perusteella hyvinvoinnilla ja tuotoksella on yhteyksiä, joilla on myös merkittävää taloudellista vaikutusta. Erityisesti hyvä eläinten hoito ja eläinten terveys lisäävät tuotettujen porsaiden määrää ja lyhentävät lisääntymiskiertoa. Erityishuomiota tulee kiinnittää vapaana olevien joutilaiden emakoiden sosiaaliseen stressiin ja rehunsaannin varmistamiseen kaikille yksilöille.

Many large mammals such as elephant, rhino and tiger often come into conflict with people by destroying agricultural crops and even killing people, thus providing a deterrent to conservation efforts. The males of these polygynous species have a greater variance in reproductive success than females, leading to selection pressures favouring a ‘high risk-high gain’ strategy for promoting reproductive success. This brings them into greater conflict with people. For instance, adult male elephants are far more prone than a member of a female-led family herd to raid agricultural crops and to kill people. In polygynous species, the removal of a certain proportion of ‘surplus’ adult males is not likely to affect the fertility and growth rate of the population. Hence, this could be a management tool which would effectively reduce animal-human conflict, and at the same time maintain the viability of the population. Selective removal of males would result in a skewed sex ratio. This would reduce the ‘effective population size’ (as opposed to the total population or census number), increase the rate of genetic drift and, in small populations, lead to inbreeding depression. Plans for managing destructive mammals through the culling of males will have to ensure that the appropriate minimum size in the populations is being maintained.

Small ruminant lentiviruses (SRLV) are members of the Retrovirus family comprising the closely related Visna/Maedi Virus (VMV) and the Caprine Arthritis-Encephalitis Virus (CAEV), which infect sheep and goats. Both infect cells of the monocyte/macrophage lineage and cause lifelong infections. Infection by VMV and CAEV can lead to Visna/Maedi (VM) and Caprine Arthritis-Encephalitis (CAE) respectively, slow progressive inflammatory diseases primarily affecting the lungs, nervous system, joints and mammary glands. VM and CAE are distributed worldwide and develop over a period of months or years, always leading to the death of the host, with the consequent economic and welfare implications. Currently, the control of VM and CAE relies on the control of transmission and culling of infected animals. However, there is evidence that host genetics play an important role in determining Susceptibility/Resistance to SRLV infection and disease progression, but little work has been performed in small ruminants. More research is necessary to understand the host-SRLV interaction.

Embora as ações de vigilância e controle da leishmaniose visceral (LV) preconizadas pelo Ministério da Saúde venham sendo realizadas nas mais variadas áreas endêmicas do país, seus resultados não tem sido satisfatórios. Para conter a expansão da doença, tendo em vista o seu aumento em centros urbanos, a estratégia de controle da leishmaniose visceral utilizada no Brasil atualmente merece reavaliação. Neste estudo, foram analisados os dados das ações do Programa de Controle da Leishmaniose Visceral (PCL) desenvolvidas no período de 2006 a 2008 em 38 dos 113 bairros que compõe o município de Teresina, no Estado do Piauí. As ações do PCL (borrifação domiciliar com inseticidas e eliminação de cães sororreagentes) foram avaliadas trimestralmente, sendo a variável dependente o número de casos de LV ocorridos um ano após a execução das ações. Foram incluídas nas análises o ano de implementação destas ações e variáveis sócio-econômicas. A regressão de Poisson foi realizada para verificar o grau de associação entre a ocorrência do agravo em relação às diferentes combinações de medidas de controle implementadas pelo PCL sob intensidades de prevalência canina maiores ou menores que 10%. Após a regressão multivariada, constatou-se que, quando não se estratifica pelo nível de prevalência de infecção canina, os resultados apontam para uma não efetividade das ações de controle. Todavia, quando se estratifica pela prevalência canina, observa-se que, em locais onde ela é baixa, o controle do reservatório canino, executado de maneira independente das outras ações de controle, esteve associado com uma redução de 37% nas taxas de ocorrência de LV um ano após a implementação da ação (Razão de taxas de incidência = 0,63, p=0.05). A borrifação com inseticida executada de maneira independente das demais ações de controle, bem como a execução conjunta do controle do vetor alado e do reservatório canino, em ambos os cenários de prevalência canina, não apresentaram associação significativa com a incidência da doença nos anos posteriores a sua implementação. Estes achados constituem material relevante para discussão da efetividade das ações de controle da Leishmaniose Visceral.

Modelos de evolução populacional são há muito tempo assunto de grande relevância, principalmente quando a população de estudo é composta por vetores de doenças. Tal importância se deve ao fato de existirem milhares de doenças que são propagadas por espécies específicas e conhecer como tais populações se comportam é vital quando pretende-se criar políticas públicas para controlar a sua proliferação. Este trabalho descreve um problema de evolução populacional difusivo com armadilhas locais e tempo de reprodução atrasado, o problema direto descreve a densidade de uma população uma vez conhecidos os parâmetros do modelo onde sua solução é obtida por meio da técnica de transformada integral generalizada, uma técnica numérico-analítica. Porém a solução do problema direto, por si só, não permite a simulação computacional de uma população em uma aplicação prática, uma vez que os parâmetros do modelo variam de população para população e precisam, portanto, ter seus valores conhecidos. Com o objetivo de possibilitar esta caracterização, o presente trabalho propõe a formulação e solução do problema inverso, estimando os parâmetros do modelo a partir de dados da população utilizando para tal tarefa dois métodos Bayesianos.

A major cause of the steep declines of American oyster (Crassostrea virginica) fisheries is the loss of oyster habitat through the use of dredges that have mined the reef substrata during a century of intense harvest. Experiments comparing the efficiency and habitat impacts of three alternative gears for harvesting oysters revealed differences among gear types that might be used to help improve the sustainability of commercial oyster fisheries. Hand harvesting by divers produced 25−32% more oysters per unit of time of fishing than traditional dredging and tonging, although the dive operation required two fishermen, rather than one. Per capita returns for dive operations may nonetheless be competitive with returns for other gears even in the short term if one person culling on deck can serve two or three divers. Dredging reduced the height of reef habitat by 34%, significantly more than the 23% reduction caused by tonging, both of which were greater than the 6% reduction induced by diver hand-harvesting. Thus, conservation of the essential habitat and sustainability of the subtidal oyster fishery can be enhanced by switching to diver hand-harvesting. Management schemes must intervene to drive the change in harvest methods because fishermen will face relatively high costs in making the switch and will not necessarily realize the long-term ecological benefits.

Six domestic yaks aged 6 years, comprising three culling male and three culling female yaks, from the Qinghai Lake area and three male semi-wild yaks aged 6 months from Datong Yak Farm were used to detect the levels of amino acids, mineral elements, residual heavy metals and pesticides in yak meat. The results showed that there was little difference in amino acid levels for different types of yak by age and sex. The meat of the adult male yak was 7.35 mg/kg higher in calcium (P < 0.05) and 124 mg/kg higher in phosphorus (P < 0.01) than that of the adult female yak. There was an obvious difference in zinc content, and there was also a significant difference for copper and sulfur between adult male and female yaks (P < 0.01). Iron was 8.85 mg/kg higher in semi-wild yaks than in domestic yaks, but there were no differences for other minerals. The levels of residual heavy metals and residual pesticides were well within those allowed by the National Standard of China. Furthermore, the data showed that introducing wild yak's blood did not result in a quality change in the domestic yak meat. Yak meat from Qinghai Plateau has the characteristics of being non-polluted and rich in amino acids in comparison with local yellow cattle meat.

European badgers (Meles meles) are an important part of the Irish ecosystem; they are a component of Ireland’s native fauna and are afforded protection by national and international laws. The species is also a reservoir host for bovine tuberculosis (bTB) and implicated in the epidemiology of bTB in cattle. Due to this latter point, badgers have been culled in the Republic of Ireland (ROI) in areas where persistent cattle bTB outbreaks exist. The population dynamics of badgers are therefore of great pure and applied interest. The studies within this thesis used large datasets and a number of analytical approaches to uncover essential elements of badger populations in the ROI. Furthermore, a review and meta-analysis of all available data on Irish badgers was completed to give a framework from which key knowledge gaps and future directions could be identified (Chapter 1). One main finding suggested that badger densities are significantly reduced in areas of repeated culling, as revealed through declining trends in signs of activity (Chapter 2) and capture numbers (Chapter 2 and Chapter 3). Despite this, the trappability of badgers was shown to be lower than previously thought. This indicates that management programmes would require repeated long-term efforts to be effective (Chapter 4). Mark-recapture modelling of a population (sample area: 755km2) suggested that mean badger density was typical of continental European populations, but substantially lower than British populations (Chapter 4). Badger movement patterns indicated that most of the population exhibited site fidelity. Long-distance movements were also recorded, the longest of which (20.1km) was the greatest displacement of an Irish badger currently known (Chapter 5). The studies presented in this thesis allows for the development of more robust models of the badger population at national scales (see Future Directions). Through the use of large-scale datasets future models will facilitate informed sustainable planning for disease control.

This study aimed to assess the effect of the number of straw bales (SBs) provided on the behaviour and leg health of commercial broiler chickens. Houses containing ~23 000 broiler chickens were assigned to one of two treatments: (1) access to 30 SBs per house, ‘30SB’ or (2) access to 45 SB per house, ‘45SB’. This equated to bale densities of 1 bale/44 m2 and 1 bale/29 m2 of floor space within houses, respectively. Treatments were applied in one of two houses on a commercial farm, and were replicated over six production cycles. Both houses had windows and were also artificially lit. Behaviour was observed in weeks 3 to5 of the cycle. This involved observations of general behaviour and activity, gait scores (0: perfect to 5: unable to walk) and latency to lie (measured in seconds from when a bird had been encouraged to stand). Production performance and environmental parameters were also measured. SB density had no significant effect on activity levels (P>0.05) or walking ability (P>0.05). However, the average latency to lie was greater in 30SB birds compared with 45SB birds (P<0.05). The incidence of hock burn and podo dermatitis, average BW at slaughter and levels of mortality and culling were unaffected by SB density (P>0.05). The results from this study suggest that increasing SB levels from 1 bale/44 m2 to 1 bale/29 m2 floor space does not lead to significant improvements in the welfare of commercial broiler chickens in windowed houses.

Implications Provision of environmental enrichment in line with that required by welfare-based quality assurance schemesdoes not always appear to lead to clear improvements in broiler chicken welfare. This research perhaps serves to highlightthe deficit in information regarding the ‘real world’ implications of enrichment with perches, string and straw bales.

Introduction Earlier work showed that provision of natural light and straw bales improved leg health in commercial broilerchickens (Bailie et al., 2013). This research aimed to determine if additional welfare benefits were shown in windowedhouses by increasing straw bale provision (Study 1), or by providing perches and string in addition to straw bales (Study 2).

Material and methods Commercial windowed houses in Northern Ireland containing ~23,000 broiler chickens (placed inhouses as hatched) were used in this research which took place in 2011. In Study 1 two houses on a single farm wereassigned to one of two treatments: (1) 30 straw bales per house (1 bale/44m2), or (2) 45 straw bales per house (1bale/29m2). Bales of wheat straw, each measuring 80cm x 40cm x 40cm were provided from day 10 of the rearing cycle,as in Bailie et al. (2013). Treatments were replicated over 6 production cycles (using 276,000 Ross 308 and Cobb birds),and were swapped between houses in each replicate. In Study 2, four houses on a single farm were assigned to 1 of 4treatments in a 2 x 2 factorial design. Treatments involved 2 levels of access to perches (present (24/house), or absent), and2 levels of access to string (present (24/house), or absent), and both types of enrichment were provided from the start of thecycle. Each perch consisted of a horizontal, wooden beam (300 cm x 5 cm x 5cm) with a rounded upper edge resting on 2supports (15 cm high). In the string treatment, 6 pieces of white nylon string (60 cm x 10 mm) were tied at their mid-pointto the wire above each of 4 feeder lines. Thirty straw bales were also provided per house from day 10. This study wasreplicated over 4 production cycles using 368,000 Ross 308 birds. In both studies behaviour was observed between 0900and 1800 hours in weeks 3-5 of the cycle. In Study 1, 8 focal birds were selected in each house each week, and generalactivity, exploratory and social behaviours recorded directly for 10 minutes. In Study 2, 10 minute video recordings weremade of 6 different areas (that did not contain enrichment) of each house each week. The percentage of birds engaged inlocomotion or standing was determined through scan sampling these recordings at 120 second intervals. Four perches andfour pieces of string were filmed for 25 mins in each house that contained these enrichments on one day per week. The totalnumber of times the perch or string was used was recorded, along with the duration of each bout. In both studies, gaitscores (0 (perfect) to 5 (unable to walk)) and latency to lie (measured in seconds from when a bird had been encouraged tostand) were recorded in 25 birds in each house each week. Farm and abattoir records were also used in both studies todetermine the number of birds culled for leg and other problems, mortality levels, slaughter weights, and levels of pododermatitis and hock burn. Data were analysed using SPSS (version 20.0) and treatment and age effects on behaviouralparameters were determined in normally distributed data using ANOVA (‘Straw bale density*week’, or‘string*perches*week’ as appropriate), and in non-normally distributed data using Kuskall-Wallace tests (P<0.05 forsignificance) . Treatment (but not age) effects on performance and health data were determined using the same testsdepending on normality of data.

Results Average slaughter weight, and levels of mortality, culling, hock burn and pododermatitis were not affected bytreatment in either study (P<0.05). In Study 1 straw bale (SB) density had no significant effect on the frequency orduration of behaviours including standing, walking, ground pecking, dust bathing, pecking at bales or aggression, or onaverage gait score (P>0.05). However, the average latency to lie was greater when fewer SB were provided (30SB 23.38s,45SB 18.62s, P<0.01). In Study 2 there was an interaction between perches (Pe) and age in lying behaviour, with higherpercentages of birds observed lying in the Pe treatment during weeks 4 and 5 (week 3 +Pe 77.0 -Pe 80.9, week 4 +Pe 79.5 -Pe 75.2, week 5 +Pe 78.4 -Pe 76.2, P<0.02). There was also a significant interaction between string (S) and age inlocomotory behaviour, with higher percentages of birds observed in locomotion in the string treatment during week 3 butnot weeks 4 and 5 (week 3 +S 4.9 -S 3.9, week 4 +S 3.3 -S 3.7, week 5 +S 2.6 -S 2.8, P<0.04). There was also aninteraction between S and age in average gait scores, with lower gait scores in the string treatment in weeks 3 and 5 (week3: +S 0.7, -S 0.9, week 4: +S 1.5, -S 1.4, week 5: +S 1.9, -S 2.0, P<0.05). On average per 25 min observation there were15.1 (±13.6) bouts of perching and 19.2 (±14.08) bouts of string pecking, lasting 117.4 (±92.7) and 4.2 (±2.0) s for perchesand string, respectively.

Conclusion Increasing straw bale levels from 1 bale/44m2 to 1 bale/29m2 floor space does not appear to lead to significantimprovements in the welfare of broilers in windowed houses. The frequent use of perches and string suggests that thesestimuli have the potential to improve welfare. Provision of string also appeared to positively influence walking ability.However, this effect was numerically small, was only shown in certain weeks and was not reflected in the latency to lie.Further research on optimum design and level of provision of enrichment items for broiler chickens is warranted. Thisshould include measures of overall levels of activity (both in the vicinity of, and away from, enrichment items).

L’objectif de cette étude était de déterminer l’impact d’une infection intra-mammaire (IIM) subclinique causée par staphylocoque coagulase-négative (SCN) ou Staphylococcus aureus diagnostiquée durant le premier mois de lactation chez les taures sur le comptage de cellules somatiques (CCS), la production laitière et le risque de réforme durant la lactation en cours. Des données bactériologiques provenant d’échantillons de lait composites de 2 273 taures Holstein parmi 50 troupeaux ont été interprétées selon les recommandations du National Mastitis Council. Parmi 1 691 taures rencontrant les critères de sélection, 90 (5%) étaient positives à S. aureus, 168 (10%) étaient positives à SCN et 153 (9%) étaient négatives (aucun agent pathogène isolé). Le CCS transformé en logarithme népérien (lnCCS) a été modélisé via une régression linéaire avec le troupeau comme effet aléatoire. Le lnCCS chez les groupes S. aureus et SCN était significativement plus élevé que dans le groupe témoin de 40 à 300 jours en lait (JEL) (P < 0.0001 pour tous les contrastes). La valeur journalière du lnSCC chez les groupes S. aureus et SCN était en moyenne 1.2 et 0.6 plus élevé que le groupe témoin respectivement. Un modèle similaire a été réalisé pour la production laitière avec l’âge au vêlage, le trait génétique lié aux parents pour la production laitière et le logarithme népérien du JEL de la pesée inclus. La production laitière n’était pas statistiquement différente entre les 3 groupes de culture de 40 à 300 JEL (P ≥ 0.12). Les modèles de survie de Cox ont révélé que le risque de réforme n’était pas statistiquement différent entre le groupe S. aureus ou SCN et le groupe témoin (P ≥ 0.16). La prévention des IIM causées par SCN et S. aureus en début de lactation demeure importante étant donné leur association avec le CCS durant la lactation en cours.

L’importance de la problématique des vaches laitières non gestantes avec multiples inséminations (› 3) communément appelées « Repeat Breeder » (RB), au Québec, repose sur deux facteurs: son incidence et son impact économique. Actuellement, l’incidence du syndrome RB au Québec est de ± 25% (Rapport annuel, juin 2008, www.dsahr.ca). Les pertes monétaires associées à ce problème proviennent des frais vétérinaires et d’insémination, de la diminution de productivité ainsi que des pertes en lien avec la réforme involontaire. Afin d’avoir de meilleures connaissances sur ce syndrome, nous devons connaître les facteurs de risques généraux impliqués et ensuite explorer la condition individuelle de ces vaches problèmes. Dans la première partie de ce mémoire, une banque de données informatisées répertoriant 418 383 lactations fut analysée. L’objectif de ce projet de recherche était d’évaluer l’impact des problèmes reproducteurs post-partum et l’effet du nombre de lactations comme facteurs de risques de la vache Repeat Breeder. L’analyse a permis d’établir la dystocie comme étant la condition ayant le plus de conséquences sur la fertilité future. D’autres facteurs de risques à savoir le nombre de lactations influencent le pronostic reproducteur. La deuxième partie de ce mémoire consistait à explorer, à l’aide d’outils cliniques, la condition individuelle des vaches RB. Une étude cohorte fut menée sur des vaches Holstein en fin de période d’attente volontaire au jour 7 du cycle oestral. Les tests cliniques étudiés furent la vaginoscopie, l’examen transrectal, l’ultrasonographie du système reproducteur, la présence d’estérases leucocytaires, la bactériologie et la biochimie du liquide utérin, la cytologie endométriale et le profil de progestérone sérique. Les résultats de ces tests cliniques dévoilent que l’examen bactériologique du liquide utérin est révélateur du statut reproducteur futur.

Dans les élevages laitiers d’aujourd’hui, les déplacements de la caillette sont parmi les conditions chirurgicales les plus souvent rencontrées. Le pronostic pour ces pathologies est cependant très différent que l’on soit en présence d’une dilatation de la caillette à droite (DCD) ou d’un volvulus de la caillette (VC). En pratique, la distinction en période préopératoire entre ces deux conditions est difficile. Afin de limiter les pertes économiques associées aux DCD/VC, l’identification et la réforme précoce des animaux ayant le plus grand risque d’avoir une mauvaise évolution postopératoire deviennent des enjeux de premier plan. Les objectifs de cette étude étaient de déterminer la valeur pronostique de la L-lactatémie (LAC) mesurée à la ferme en préopératoire à l’aide d’un appareil portatif chez des vaches souffrant de DCD ou VC et de suggérer des seuils de LAC cliniquement significatifs. Nos résultats indiquent que la LAC est un bon indicateur pronostique lors de DCD/VC. Une LAC ≤ 2 mmol/L est un bon indicateur de succès chirurgical et s’avère très utile pour appuyer la décision d’opérer l’animal (sensibilité, spécificité, valeurs prédictives positive et négative de respectivement 76.2, 82.7, 53.3 et 93.1%). Par ailleurs, il n’y a aucun avantage économique à effectuer une chirurgie chez des vaches commerciales souffrant de DCD/VC qui ont une LAC ≥ 6 mmol/L (sensibilité, spécificité, valeurs prédictives positive et négative de respectivement 28.6, 97.5, 75 et 84%). Par conséquent, ces animaux devraient, dans la plupart des cas, être réformés en raison de la probabilité élevée qu’ils aient une mauvaise évolution postopératoire.
