The vast majority of known proteins have not yet been experimentally characterized and little is known about their function. The design and implementation of computational tools can provide insight into the function of proteins based on their sequence, their structure, their evolutionary history and their association with other proteins. Knowledge of the three-dimensional (3D) structure of a protein can lead to a deep understanding of its mode of action and interaction, but currently the structures of <1% of sequences have been experimentally solved. For this reason, it became urgent to develop new methods that are able to computationally extract relevant information from protein sequence and structure. The starting point of my work has been the study of the properties of contacts between protein residues, since they constrain protein folding and characterize different protein structures. Prediction of residue contacts in proteins is an interesting problem whose solution may be useful in protein folding recognition and de novo design. The prediction of these contacts requires the study of the protein inter-residue distances related to the specific type of amino acid pair that are encoded in the so-called contact map. An interesting new way of analyzing those structures came out when network studies were introduced, with pivotal papers demonstrating that protein contact networks also exhibit small-world behavior. In order to highlight constraints for the prediction of protein contact maps and for applications in the field of protein structure prediction and/or reconstruction from experimentally determined contact maps, I studied to which extent the characteristic path length and clustering coefficient of the protein contacts network are values that reveal characteristic features of protein contact maps. Provided that residue contacts are known for a protein sequence, the major features of its 3D structure could be deduced by combining this knowledge with correctly predicted motifs of secondary structure. In the second part of my work I focused on a particular protein structural motif, the coiled-coil, known to mediate a variety of fundamental biological interactions. Coiled-coils are found in a variety of structural forms and in a wide range of proteins including, for example, small units such as leucine zippers that drive the dimerization of many transcription factors or more complex structures such as the family of viral proteins responsible for virus-host membrane fusion. The coiled-coil structural motif is estimated to account for 5-10% of the protein sequences in the various genomes. Given their biological importance, in my work I introduced a Hidden Markov Model (HMM) that exploits the evolutionary information derived from multiple sequence alignments, to predict coiled-coil regions and to discriminate coiled-coil sequences. The results indicate that the new HMM outperforms all the existing programs and can be adopted for the coiled-coil prediction and for large-scale genome annotation. Genome annotation is a key issue in modern computational biology, being the starting point towards the understanding of the complex processes involved in biological networks. The rapid growth in the number of protein sequences and structures available poses new fundamental problems that still deserve an interpretation. Nevertheless, these data are at the basis of the design of new strategies for tackling problems such as the prediction of protein structure and function. Experimental determination of the functions of all these proteins would be a hugely time-consuming and costly task and, in most instances, has not been carried out. As an example, currently, approximately only 20% of annotated proteins in the Homo sapiens genome have been experimentally characterized. A commonly adopted procedure for annotating protein sequences relies on the "inheritance through homology" based on the notion that similar sequences share similar functions and structures. This procedure consists in the assignment of sequences to a specific group of functionally related sequences which had been grouped through clustering techniques. The clustering procedure is based on suitable similarity rules, since predicting protein structure and function from sequence largely depends on the value of sequence identity. However, additional levels of complexity are due to multi-domain proteins, to proteins that share common domains but that do not necessarily share the same function, to the finding that different combinations of shared domains can lead to different biological roles. In the last part of this study I developed and validate a system that contributes to sequence annotation by taking advantage of a validated transfer through inheritance procedure of the molecular functions and of the structural templates. After a cross-genome comparison with the BLAST program, clusters were built on the basis of two stringent constraints on sequence identity and coverage of the alignment. The adopted measure explicity answers to the problem of multi-domain proteins annotation and allows a fine grain division of the whole set of proteomes used, that ensures cluster homogeneity in terms of sequence length. A high level of coverage of structure templates on the length of protein sequences within clusters ensures that multi-domain proteins when present can be templates for sequences of similar length. This annotation procedure includes the possibility of reliably transferring statistically validated functions and structures to sequences considering information available in the present data bases of molecular functions and structures.

The aim of this thesis was to study the effects of extremely low frequency (ELF) electromagnetic magnetic fields on potassium currents in neural cell lines ( Neuroblastoma SK-N-BE ), using the whole-cell Patch Clamp technique. Such technique is a sophisticated tool capable to investigate the electrophysiological activity at a single cell, and even at single channel level. The total potassium ion currents through the cell membrane was measured while exposing the cells to a combination of static (DC) and alternate (AC) magnetic fields according to the prediction of the so-called ‘ Ion Resonance Hypothesis ’. For this purpose we have designed and fabricated a magnetic field exposure system reaching a good compromise between magnetic field homogeneity and accessibility to the biological sample under the microscope. The magnetic field exposure system consists of three large orthogonal pairs of square coils surrounding the patch clamp set up and connected to the signal generation unit, able to generate different combinations of static and/or alternate magnetic fields. Such system was characterized in term of field distribution and uniformity through computation and direct field measurements. No statistically significant changes in the potassium ion currents through cell membrane were reveled when the cells were exposed to AC/DC magnetic field combination according to the afore mentioned ‘Ion Resonance Hypothesis’.

Die Machbarkeit der Detektion einer P,T-Verletzung in der Neutron-Kern-p-Wellenresonanz von La-139 wird untersucht. Als experimentelleVerbesserung wurde der He-3- Neutronenspin- Filter (He-3-NSF) getestet. Mit einem He-3-NSF als Polarisationsanalysator wurde die rein P-verletzende Neutronenspin-Rotation in 139La erstmals mit guter Genauigkeit unmittelbar in der Resonanz bestimmt. Das schwache Matrixelement betrug v=1.51(5)stat(7)syst meV. Es wurde ein adiabatischer He-3-Spin-Rotator entwickelt und erfolgreich getestet, welcher es erlaubt, die Richtung der He-3-Polarisation einzustellen. Dies kann die bei Polarisationsmessungen üblichen Spinpräzessionsspulen ersetzen. Das Problem der Unterdrückung apparativer Falscheffekte während einer P,T-Detektion wird diskutiert und konnte jedoch noch nicht gelöst werden.

Das Ziel dieser Arbeit bestand in der Untersuchung des Phasenverhaltens kolloidaler Mehrkomponentensysteme. Konzentrierte und kompatible Mischungen aus linearen Polymerketten und Polymakromonomeren als kolloidanaloge Partikel wurden auf ihre Eignung hin ein kolloidales Glas zu bilden untersucht.Die Synthese der Polymakromonomere erfolgte durch radikalische Polymerisation von Vinylbenzyl-Makromer, was zu zylinderartigen Makromolekülen führt, die auch als molekulare „Flaschenbürsten“ angesehen werden können. Aufgrund der grossen Längen-Polydispersität der Hauptkette wurden die erhaltenen Polymakromonomere mittels Continous Polymer Fractionation (CPF) fraktioniert, was zu Modell-Partikeln von verschiedener Molekülgestalt führte: von kugelförmig über stäbchenförmig bis hin zu wurmartig.Weiterhin konnte gezeigt werden, dass die „haarige“ Oberfläche der Polymakromonomere zumindestens teilweise die entropisch bedingte Entmischung von Partikeln unterschiedlicher Molekülgestalt, wie Polymerknäuel und stäbchenartige, überwinden kann.Um das dynamische Verhalten zu untersuchen, wurden rheologische Messungen an den Schmelzen verschiedener Kolloid-Polymer-Mischungen ausgeführt. Es zeigte sich, dass Polymakromonomere mit grosser Hauptkettenlänge bzw. wurmartiger Gestalt einen signifikanten Verstärkungseffekt auf die Kolloid-Polymer-Mischung haben.

Im Mittelpunkt dieser Arbeit steht Beweis der Existenz- und Eindeutigkeit von Quadraturformeln, die für das Qualokationsverfahren geeignet sind. Letzteres ist ein von Sloan, Wendland und Chandler entwickeltes Verfahren zur numerischen Behandlung von Randintegralgleichungen auf glatten Kurven (allgemeiner: periodische Pseudodifferentialgleichungen). Es erreicht die gleichen Konvergenzordnungen wie das Petrov-Galerkin-Verfahren, wenn man durch den Operator bestimmte Quadraturformeln verwendet. Zunächst werden die hier behandelten Pseudodifferentialoperatoren und das Qualokationsverfahren vorgestellt. Anschließend wird eine Theorie zur Existenz und Eindeutigkeit von Quadraturformeln entwickelt. Ein wesentliches Hilfsmittel hierzu ist die hier bewiesene Verallgemeinerung eines Satzes von Nürnberger über die Existenz und Eindeutigkeit von Quadraturformeln mit positiven Gewichten, die exakt für Tschebyscheff-Räume sind. Es wird schließlich gezeigt, dass es stets eindeutig bestimmte Quadraturformeln gibt, welche die in den Arbeiten von Sloan und Wendland formulierten Bedingungen erfüllen. Desweiteren werden 2-Punkt-Quadraturformeln für so genannte einfache Operatoren bestimmt, mit welchen das Qualokationsverfahren mit einem Testraum von stückweise konstanten Funktionen eine höhere Konvergenzordnung hat. Außerdem wird gezeigt, dass es für nicht-einfache Operatoren im Allgemeinen keine Quadraturformel gibt, mit der die Konvergenzordnung höher als beim Petrov-Galerkin-Verfahren ist. Das letzte Kapitel beinhaltet schließlich numerische Tests mit Operatoren mit konstanten und variablen Koeffizienten, welche die theoretischen Ergebnisse der vorangehenden Kapitel bestätigen.

Quantitative branch determination in polyolefins by solid- and melt-state 13C NMR has been investigated. Both methods were optimised toward sensitivity per unit time. While solid-state NMR was shown to give quick albeit only qualitative results, melt-state NMR allowed highly time efficient accurate branch quantification. Comparison of spectra obtained using spectrometers operating at 300, 500 and 700 MHz 1H Larmor frequency, with 4 and 7~mm MAS probeheads, showed that the best sensitivity was achieved at 500 MHz using a 7 mm 13C-1H optimised high temperature probehead. For materials available in large quantities, static melt-state NMR, using large diameter detection coils and high coil filling at 300 MHz, was shown to produce comparable results to melt-state MAS measurements in less time. While the use of J-coupling mediated polarisation transfer techniques was shown to be possible, direct polarisation via single-pulse excitation proved to be more suitable for branch quantification in the melt-state. Artificial line broadening, introduced by FID truncation, was able to be reduced by the use of π pulse-train heteronuclear dipolar decoupling. This decoupling method, when combined with an extended duty-cycle, allowed for significant improvement in resolution. Standard setup, processing and analysis techniques were developed to minimise systematic errors contributing to the measured branch contents. The final optimised melt-state MAS NMR method was shown to allow time efficient quantification of comonomer content and distribution in both polyethylene- and polypropylene-co-α-olefins. The sensitivity of the technique was demonstrated by quantifying branch concentrations of 8 branches per 100,000 CH2 for an industrial ‘linear’ polyethylene in only 13 hours. Even lower degrees of 3–8 long-chain branches per 100,000 carbons were able to be estimated in just 24 hours for a series of γ-irradiated polypropylene homopolymers.

This doctoral dissertation aims to establish fiber-optic technologies overcoming the limiting issues of data communications in indoor environments. Specific applications are broadband mobile distribution in different in-building scenarios and high-speed digital transmission over short-range wired optical systems. Two key enabling technologies are considered: Radio over Fiber (RoF) techniques over standard silica fibers for distributed antenna systems (DAS) and plastic optical fibers (POFs) for short-range communications. Hence, the objectives and achievements of this thesis are related to the application of RoF and POF technologies in different in-building scenarios. On one hand, a theoretical and experimental analysis combined with demonstration activities has been performed on cost-effective RoF systems. An extensive modeling on modal noise impact both on linear and non-linear characteristics of RoF link over silica multimode fiber has been performed to achieve link design rules for an optimum choice of the transmitter, receiver and launching technique. A successful transmission of Long Term Evolution (LTE) mobile signals on the resulting optimized RoF system over silica multimode fiber employing a Fabry-Perot LD, central launch technique and a photodiode with a built-in ball lens was demonstrated up to 525m with performances well compliant with standard requirements. On the other hand, digital signal processing techniques to overcome the bandwidth limitation of POF have been investigated. An uncoded net bit-rate of 5.15Gbit/s was obtained on a 50m long POF link employing an eye-safe transmitter, a silicon photodiode, and DMT modulation with bit and power loading algorithm. With the insertion of 3x2N quadrature amplitude modulation constellation formats, an uncoded net-bit-rate of 5.4Gbit/s was obtained on a 50 m long POF link employing an eye-safe transmitter and a silicon avalanche photodiode. Moreover, simultaneous transmission of baseband 2Gbit/s with DMT and 200Mbit/s with an ultra-wideband radio signal has been validated over a 50m long POF link.

The topic of this thesis is the feedback stabilization of the attitude of magnetically actuated spacecraft. The use of magnetic coils is an attractive solution for the generation of control torques on small satellites flying inclined low Earth orbits, since magnetic control systems are characterized by reduced weight and cost, higher reliability, and require less power with respect to other kinds of actuators. At the same time, the possibility of smooth modulation of control torques reduces coupling of the attitude control system with flexible modes, thus preserving pointing precision with respect to the case when pulse-modulated thrusters are used. The principle based on the interaction between the Earth's magnetic field and the magnetic field generated by the set of coils introduces an inherent nonlinearity, because control torques can be delivered only in a plane that is orthogonal to the direction of the geomagnetic field vector. In other words, the system is underactuated, because the rotational degrees of freedom of the spacecraft, modeled as a rigid body, exceed the number of independent control actions. The solution of the control issue for underactuated spacecraft is also interesting in the case of actuator failure, e.g. after the loss of a reaction-wheel in a three-axes stabilized spacecraft with no redundancy. The application of well known control strategies is no longer possible in this case for both regulation and tracking, so that new methods have been suggested for tackling this particular problem. The main contribution of this thesis is to propose continuous time-varying controllers that globally stabilize the attitude of a spacecraft, when magneto-torquers alone are used and when a momentum-wheel supports magnetic control in order to overcome the inherent underactuation. A kinematic maneuver planning scheme, stability analyses, and detailed simulation results are also provided, with new theoretical developments and particular attention toward application considerations.

A 2D Unconstrained Third Order Shear Deformation Theory (UTSDT) is presented for the evaluation of tangential and normal stresses in moderately thick functionally graded conical and cylindrical shells subjected to mechanical loadings. Several types of graded materials are investigated. The functionally graded material consists of ceramic and metallic constituents. A four parameter power law function is used. The UTSDT allows the presence of a finite transverse shear stress at the top and bottom surfaces of the graded shell. In addition, the initial curvature effect included in the formulation leads to the generalization of the present theory (GUTSDT). The Generalized Differential Quadrature (GDQ) method is used to discretize the derivatives in the governing equations, the external boundary conditions and the compatibility conditions. Transverse and normal stresses are also calculated by integrating the three dimensional equations of equilibrium in the thickness direction. In this way, the six components of the stress tensor at a point of the conical or cylindrical shell or panel can be given. The initial curvature effect and the role of the power law functions are shown for a wide range of functionally conical and cylindrical shells under various loading and boundary conditions. Finally, numerical examples of the available literature are worked out.

Wir untersuchen die numerische Lösung des inversen Streuproblems der Rekonstruktion der Form, Position und Anzahl endlich vieler perfekt leitender Objekte durch Nahfeldmessungen zeitharmonischer elektromagnetischer Wellen mit Hilfe von Metalldetektoren. Wir nehmen an, dass sich die Objekte gänzlich im unteren Halbraum eines unbeschränkten zweischichtigen Hintergrundmediums befinden. Wir nehmen weiter an, dass der obere Halbraum mit Luft und der untere Halbraum mit Erde gefüllt ist. Wir betrachten zuerst die physikalischen Grundlagen elektromagnetischer Wellen, aus denen wir zunächst ein vereinfachtes mathematisches Modell ableiten, in welchem wir direkt das elektromagnetische Feld messen. Dieses Modell erweitern wir dann um die Messung des elektromagnetischen Feldes von Sendespulen mit Hilfe von Empfangsspulen. Für das vereinfachte Modell entwickeln wir, unter Verwendung der Theorie des zugehörigen direkten Streuproblems, ein nichtiteratives Verfahren, das auf der Idee der sogenannten Faktorisierungsmethode beruht. Dieses Verfahren übertragen wir dann auf das erweiterte Modell. Wir geben einen Implementierungsvorschlag der Rekonstruktionsmethode und demonstrieren an einer Reihe numerischer Experimente die Anwendbarkeit des Verfahrens. Weiterhin untersuchen wir mehrere Abwandlungen der Methode zur Verbesserung der Rekonstruktionen und zur Verringerung der Rechenzeit.

In recent years, thanks to the technological advances, electromagnetic methods for non-invasive shallow subsurface characterization have been increasingly used in many areas of environmental and geoscience applications. Among all the geophysical electromagnetic methods, the Ground Penetrating Radar (GPR) has received unprecedented attention over the last few decades due to its capability to obtain, spatially and temporally, high-resolution electromagnetic parameter information thanks to its versatility, its handling, its non-invasive nature, its high resolving power, and its fast implementation. The main focus of this thesis is to perform a dielectric site characterization in an efficient and accurate way studying in-depth a physical phenomenon behind a recent developed GPR approach, the so-called early-time technique, which infers the electrical properties of the soil in the proximity of the antennas. In particular, the early-time approach is based on the amplitude analysis of the early-time portion of the GPR waveform using a fixed-offset ground-coupled antenna configuration where the separation between the transmitting and receiving antenna is on the order of the dominant pulse-wavelength. Amplitude information can be extracted from the early-time signal through complex trace analysis, computing the instantaneous-amplitude attributes over a selected time-duration of the early-time signal. Basically, if the acquired GPR signals are considered to represent the real part of a complex trace, and the imaginary part is the quadrature component obtained by applying a Hilbert transform to the GPR trace, the amplitude envelope is the absolute value of the resulting complex trace (also known as the instantaneous-amplitude). Analysing laboratory information, numerical simulations and natural field conditions, and summarising the overall results embodied in this thesis, it is possible to suggest the early-time GPR technique as an effective method to estimate physical properties of the soil in a fast and non-invasive way.

The aim of this work is to present various aspects of numerical simulation of particle and radiation transport for industrial and environmental protection applications, to enable the analysis of complex physical processes in a fast, reliable, and efficient way. In the first part we deal with speed-up of numerical simulation of neutron transport for nuclear reactor core analysis. The convergence properties of the source iteration scheme of the Method of Characteristics applied to be heterogeneous structured geometries has been enhanced by means of Boundary Projection Acceleration, enabling the study of 2D and 3D geometries with transport theory without spatial homogenization. The computational performances have been verified with the C5G7 2D and 3D benchmarks, showing a sensible reduction of iterations and CPU time. The second part is devoted to the study of temperature-dependent elastic scattering of neutrons for heavy isotopes near to the thermal zone. A numerical computation of the Doppler convolution of the elastic scattering kernel based on the gas model is presented, for a general energy dependent cross section and scattering law in the center of mass system. The range of integration has been optimized employing a numerical cutoff, allowing a faster numerical evaluation of the convolution integral. Legendre moments of the transfer kernel are subsequently obtained by direct quadrature and a numerical analysis of the convergence is presented. In the third part we focus our attention to remote sensing applications of radiative transfer employed to investigate the Earth's cryosphere. The photon transport equation is applied to simulate reflectivity of glaciers varying the age of the layer of snow or ice, its thickness, the presence or not other underlying layers, the degree of dust included in the snow, creating a framework able to decipher spectral signals collected by orbiting detectors.

Questo elaborato presenta un metodo per lo sviluppo di correlazioni lineari con lo scopo di determinare le proprietà meccaniche di un acciaio laminato e zincato utilizzando un sensore che percepisce la magnetizzazione residua del materiale. Vengono utilizzati metodi statistici di analisi della varianza per lo studio delle funzioni di regressione lineari. Lo studio effettuato è stato sviluppato per la lavorazione di zincatura di coils presso Marcegaglia spa, stabilimento di Ravenna. È risultato evidente che la sola misurazione della magnetizzazione residua non fosse sufficiente per la determinazione delle proprietà meccaniche, a tale proposito sono stati sviluppati dei modelli di calcolo con funzioni multivariabili e, attraverso risolutori che minimizzano la differenza quadratica dell'errore, si sono determinati i coefficienti di regressione. Una delle principali problematiche riscontrate per la definizione delle correlazioni è stato il reperimento dei dati necessari per considerare affidabili i risultati ottenuti. Si sono infatti analizzate solamente le famiglie di materiale più numerose. Sono stati sviluppati tre modelli di calcolo differenti per parametri di processo di produzione utilizzati per la definizione delle correlazioni. Sono stati confrontati gli errori percentuali medi commessi dalle funzioni, gli indici di regressione che indicano la qualità della correlazione e i valori di significatività di ogni singolo coefficiente di regressione delle variabili. Si è dimostrato che la magnetizzazione residua influisce notevolmente, così come i parametri dei processo di ricottura del materiale, come le temperature in forno, lo spessore e le velocità. Questo modello di calcolo è stato utilizzato direttamente in linea per lo sviluppo di un ciclo ottimale per la produzione di un nuovo materiale bifasico. Utilizzando il modello per la predizione delle proprietà meccaniche si è concluso che per limiti impiantistici la chimica del materiale utilizzata non fosse idonea. Si è perciò utilizzato un acciaio con percentuali di carbonio, manganese e cromo differenti. In conclusione del progetto si sono formulate delle possibili alternative di funzioni di regressione che utilizzano il valore della durezza piuttosto che il valore di magnetizzazione residua. Si è appurato che l'utilizzo di un durometro, anziché il sensore studiato, potrebbe risultare una valida alternativa al sensore studiato.

Die Materialverfolgung gewinnt in der Metallindustrie immer mehr an Bedeutung:rnEs ist notwendig, dass ein Metallband im Fertigungsprozess ein festgelegtes Programm durchläuft - erst dann ist die Qualität des Endprodukts garantiert. Die bisherige Praxis besteht darin, jedem Metallband eine Nummer zuzuordnen, mit der dieses Band beschriftet wird. Bei einer tagelangen Lagerung der Bänder zwischen zwei Produktionsschritten erweist sich diese Methode als fehleranfällig: Die Beschriftungen können z.B. verloren gehen, verwechselt, falsch ausgelesen oder unleserlich werden. 2007 meldete die iba AG das Patent zur Identifikation der Metallbänder anhand ihres Dickenprofils an (Anhaus [3]) - damit kann die Identität des Metallbandes zweifelsfrei nachgewiesen werden, eine zuverlässige Materialverfolgung wurde möglich.Es stellte sich jedoch heraus, dass die messfehlerbehafteten Dickenprofile, die als lange Zeitreihen aufgefasst werden können, mit Hilfe von bisherigen Verfahren (z.B. L2-Abstandsminimierung oder Dynamic Time Warping) nicht erfolgreich verglichen werden können.Diese Arbeit stellt einen effizienten feature-basierten Algorithmus zum Vergleichrnzweier Zeitreihen vor. Er ist sowohl robust gegenüber Rauschen und Messausfällen als auch invariant gegenüber solchen Koordinatentransformationen der Zeitreihen wie Skalierung und Translation. Des Weiteren sind auch Vergleiche mit Teilzeitreihen möglich. Unser Framework zeichnet sich sowohl durch seine hohe Genauigkeit als auch durch seine hohe Geschwindigkeit aus: Mehr als 99.5% der Anfragen an unsere aus realen Profilen bestehende Testdatenbank werden richtig beantwortet.
