Candida albicans is the major fungal pathogen in humans, causing diseases ranging from mild skin infections to severe systemic infections in immunocompromised individuals. The pathogenic nature of this organism is mostly due to its capacity to proliferate in numerous body sites and to its ability to adapt to drastic changes in the environment. Candida albicans exhibit a unique translational system, decoding the leucine-CUG codon ambiguously as leucine (3% of codons) and serine (97%) using a hybrid serine tRNA (tRNACAGSer). This tRNACAGSer is aminoacylated by two aminoacyl tRNA synthetases (aaRSs): leucyl-tRNA synthetase (LeuRS) and seryl-tRNA synthetase (SerRS). Previous studies showed that exposure of C. albicans to macrophages, oxidative, pH stress and antifungals increases Leu misincorporation levels from 3% to 15%, suggesting that C. albicans has the ability to regulate mistranslation levels in response to host defenses, antifungals and environmental stresses. Therefore, the hypothesis tested in this work is that Leu and Ser misincorporation at CUG codons is dependent upon competition between the LeuRS and SerRS for the tRNACAGSer. To test this hypothesis, levels of the SerRS and LeuRS were indirectly quantified under different physiological conditions, using a fluorescent reporter system that measures the activity of the respective promoters. Results suggest that an increase in Leu misincorporation at CUG codons is associated with an increase in LeuRS expression, with levels of SerRS being maintained. In the second part of the work, the objective was to identify putative regulators of SerRS and LeuRS expression. To accomplish this goal, C. albicans strains from a transcription factor knock-out collection were transformed with the fluorescent reporter system and expression of both aaRSs was quantified. Alterations in the LeuRS/SerRS expression of mutant strains compared to wild type strain allowed the identification of 5 transcription factors as possible regulators of expression of LeuRS and SerRS: ASH1, HAP2, HAP3, RTG3 and STB5. Globally, this work provides the first step to elucidate the molecular mechanism of regulation of mistranslation in C. albicans.

The Mozambique tilapia (Oreochromis mossambicus) is a maternal mouthbrooding cichlid from the southern Africa. The olfactory sensitivity of the species to 20 amino acids was assessed using the electro-olfactogram (EOG). We estimated whether the olfactory potency of the polar fraction of male urine can be explained by the presence of identified amino acids. In addition, filtrate and amino acid mixture of the urine of Nile tilapia were used to estimate their olfactory potency for O.mossambicus. Finally, concentrations of the main amino acids were measured in the urine of males of different social status and the correlations between amino acid concentration and hierarchical status were explored. L-cysteine, L-glutamine and L-threonine were the most potent stimuli at M while L-proline and L-aspartate were the least potent. Four groups of amino acids were identified according to their thresholds of detection and three groups – according to the similarity of their ɣ-factors. The estimated threshold of detection for O.mossambicus mixture was higher than that for the filtrate. On the contrary, the threshold of detection for the mixture of Nile tilapia was lower than that for the filtrate The concentration of L-arginine in the urine was positively correlated with fish dominance index. Both L-arginine and L-glutamic acid concentrations had much greater variability in dominant males (DI˃0.5) than in subordinate males (DI˂0.5). The urinary concentrations of L-phenylalanine had similar variability in dominant and subordinate groups. The Mozambique tilapia has olfactory sensitivity to all twenty amino acids tested. The fish showed more acute sensitivity to conspecific urine filtrate than to the heterospecific. Olfactory potency of O.mossambicus filtrate can be largely but not fully explained by the presence of L-arginine, L-glutamic acid and L-phenylalanine. Larginine and L-glutamic acid may indicate the dominance status of the fish and, possibly, individual identity.

Acetate is a short chain fatty acid produced as a result of fermentation of ingested fibers by the gut microbiota. While it has been shown to reduce cell proliferation in some cancer cell lines1,2, more recent studies on liver3 and brain4 tumours suggest that acetate may actually promote tumour growth. Acetate in the cell is normally converted into acetyl-coA by two enzymes and metabolized; mitochondrial (ACSS1) and cytosolic (ACSS2) acetyl-coA synthetase. In the mitochondria acetyl-coA is utilized in the TCA cycle. In the cytosol it is utilized in lipid synthesis. In this study, the effect of acetate treatment on the growth of HT29 colon cancer cell line and its mechanism of action was assessed. HT29 human colorectal adenocarcinoma cells were treated with 10mM NaAc and cell viability, cellular bioenergetics and gene expression were investigated. Cell viability was assessed 24 hours after treatment using an MTT assay (Sigma, UK, n=8). Cellular oxygen consumption rate (OCR) and extracellular acidification rate (ECAR) was measured by XFe Analyzer (Seahorse Bioscience, USA). After a baseline reading cells were treated and OCR and ECAR measurements were observed for 18 hours (n=4). Total mRNA was isolated 24 hours after treatment using RNeasy kit (Qiagen, USA). Quantitative PCR reactions were performed using Taqman gene expression assays and Taqman Universal PCR Master Mix (ThermoFisher Scientific, UK) on Applied Biosystems 7500 Fast Real-Time PCR System (Life Technologies, USA) and analysed using ΔΔCt method (n=3). Acetate treatment led to a significant reduction in cell viability (15.9%, Figure 1). OCR, an indicator of oxidative phosphorylation, was significantly increased (p<0.0001) while ECAR, an indicator of glycolysis, was significantly reduced (p<0.0001, Figure 2). Gene expression of ACSS1 was increased by 1.7 fold of control (p=0.07) and ACSS2 expression was reduced to 0.6 fold of control (p=0.06, Figure 3). In conclusion, in colon cancer cells acetate supplementation induces cell death and increases oxidative capacity. These changes together with the trending decrease in ACSS2 expression suggest suppression of lipid synthesis pathways. We hypothesize that the reduced tumor growth by acetate is a consequence of the suppression of ACSS2 and lipid synthesis, both effects reported previously to reduce tumor growth3–5. These effects clearly warrant further investigation.

Introduction. This study aims to compare the molecular gene expression during ischemia reperfusion injury. Several surgical times were considered: in the beginning of the harvesting (T0), at the end of the cold ischemia period (T1), and after reperfusion (T2) and compared with graft dysfunction after liver transplant (OLT). Methods. We studied 54 patients undergoing OLT. Clinical, laboratory data, and histologic data (Suzuki classification) as well as the Survival Outcomes Following Liver Transplantation (SOFT) score were used and compared with the molecular gene expression of the following genes: Interleukin (IL)-1b, IL-6, tumor necrosis factor-a, perforin, E-selectin (SELE), Fas-ligand, granzyme B, heme oxygenase-1, and nitric oxide synthetase. Results. Fifteen patients presented with graft dysfunction according to SOFT criteria. No relevant data were obtained by comparing the variables graft dysfunction and histologic variables. We observed a statistically significant relation between SELE at T0 (P ¼ .013) and IL-1b at T0 (P ¼ .028) and early graft dysfunction. Conclusions. We conclude that several genetically determined proinflammatory expressions may play a critical role in the development of graft dysfunction after OLT.

After ischemic stroke, the ischemic damage to brain tissue evolves over time and with an uneven spatial distribution. Early irreversible changes occur in the ischemic core, whereas, in the penumbra, which receives more collateral blood flow, the damage is more mild and delayed. A better characterization of the penumbra, irreversibly damaged and healthy tissues is needed to understand the mechanisms involved in tissue death. MRSI is a powerful tool for this task if the scan time can be decreased whilst maintaining high sensitivity. Therefore, we made improvements to a (1) H MRSI protocol to study middle cerebral artery occlusion in mice. The spatial distribution of changes in the neurochemical profile was investigated, with an effective spatial resolution of 1.4 μL, applying the protocol on a 14.1-T magnet. The acquired maps included the difficult-to-separate glutamate and glutamine resonances and, to our knowledge, the first mapping of metabolites γ-aminobutyric acid and glutathione in vivo, within a metabolite measurement time of 45 min. The maps were in excellent agreement with findings from single-voxel spectroscopy and offer spatial information at a scan time acceptable for most animal models. The metabolites measured differed with respect to the temporal evolution of their concentrations and the localization of these changes. Specifically, lactate and N-acetylaspartate concentration changes largely overlapped with the T(2) -hyperintense region visualized with MRI, whereas changes in cholines and glutathione affected the entire middle cerebral artery territory. Glutamine maps showed elevated levels in the ischemic striatum until 8 h after reperfusion, and until 24 h in cortical tissue, indicating differences in excitotoxic effects and secondary energy failure in these tissue types. Bacteria must control the progression of their cell cycle in response to nutrient availability. This regulation can be mediated by guanosine tetra- or pentaphosphate [(p)ppGpp], which are synthesized by enzymes of the RelA/SpoT homologue (Rsh) family, particularly under starvation conditions. Here, we study the effects of (p)ppGpp on the cell cycle of Caulobacter crescentus, an oligotrophic bacterium with a dimorphic life cycle. C. crescentus divides asymmetrically, producing a motile swarmer cell that cannot replicate its chromosome and a sessile stalked cell that is replication competent. The swarmer cell rapidly differentiates into a stalked cell in appropriate conditions. An artificial increase in the levels of (p)ppGpp in nonstarved C. crescentus cells was achieved by expressing a truncated relA gene from Escherichia coli, encoding a constitutively active (p)ppGpp synthetase. By combining single-cell microscopy, flow cytometry approaches, and swarming assays, we show that an increase in the intracellular concentration of (p)ppGpp is sufficient to slow down the swarmer-to-stalked cell differentiation process and to delay the initiation of chromosome replication. We also present evidence that the intracellular levels of two master regulators of the cell cycle of C. crescentus, DnaA and CtrA, are modulated in response to (p)ppGpp accumulation, even in the absence of actual starvation. CtrA proteolysis and DnaA synthesis seem indirectly inhibited by (p)ppGpp accumulation. By extending the life span of the motile nonreproductive swarmer cell and thus promoting dispersal and foraging functions over multiplication under starvation conditions, (p)ppGpp may play a central role in the ecological adaptation of C. crescentus to nutritional stresses.

The adapted metabolic response of commercial wine yeast under prolonged exposure to concentrated solutes present in Icewine juice is not fully understood. Presently, there is no information regarding the transcriptomic changes in gene expression associated with the adaptive stress response ofwine yeast during Icewine fermentation compared to table wine fermentation. To understand how and why wine yeast respond differently at the genomic level and ultimately at the metabolic level during Icewine fermentation, the focus ofthis project was to identify and compare these differences in the wine yeast Saccharomyces cerevisiae KI-Vll16 using cDNA microarray technology during the first five days of fermentation. Significant differences in yeast gene expression patterns between fermentation conditions were correlated to differences in nutrient utilization and metabolite production. Sugar consumption, nitrogen usage and metabolite levels were measured using enzyme assays and HPLC. Also, a small subset of differentially expressed genes was verified using Northern analysis. The high osmotic stress experienced by wine yeast throughout Icewine fermentation elicited changes in cell growth and metabolism correlating to several fermentation difficulties, including reduced biomass accumulation and fermentation rate. Genes associated with carbohydrate and nitrogen transport and metabolism were expressed at lower levels in Icewine juice fermenting cells compared to dilute juice fermenting cells. Osmotic stress, not nutrient availability during Icewine fermentation appears to impede sugar and nitrogen utilization. Previous studies have established that glycerol and acetic acid production are increased in yeast during Icewine fermentation. A gene encoding for a glycerollW symporter (STL1) was found to be highly expressed up to 25-fold in the i Icewine juice condition using microarray and Northern analysis. Active glycerol transport by yeast under hyperosmotic conditions to increase cytosolic glycerol concentration may contribute to reduced cell growth observed in the Icewine juice condition. Additionally, genes encoding for two acetyl CoA synthetase isoforms (ACSl and ACS2) were found to be highly expressed, 19- and II-fold respectively, in dilute juice fermenting cells relative to the Icewine juice condition. Therefore, decreased conversion of acetate to acetyl-CoA may contribute to increased acetic acid production during Icewine fermentation. These results further help to explain the response of wine yeast as they adapt to Icewine juice fermentation. ii

The cell wall composition of Choanephora cucur - bitarum and the host-parasite interface, after infection with Piptocephalis virginiana , were examined in detail. The cell walls of C_. cucurbitarum were determined to be composed of chitin (17%), chitosan (28.4%), neutral sugars (7.2%),uronic acid (2.4%), proteins (8.2%) and lipids (13.8%). The structure of hyphal walls investigated by electron microscopy of shadowed replicas before and after alkali-acid hydrolysis, showed two distinct regions: microfibrillar and amorphous. The microfibrils which were composed of mainly chitin, were organized into two distinct layers: an outer, thicker layer of randomly orientated microfibrils and an inner, thin layer of parallel microfibrils.Electronmicrographs of the host-parasite interface of C_. cucurbitarum and the mycoparasite , P_. virginiana , 30 h following inoculation, showed that the sheath zone has a similar electron density to that of the host cell wall. The sheath was not present around the young (18 h old) haustorium. High-resolution autoradiographs of infected host hyphae showed that radioactive N-acetyl-D-glucosamine , a precursor of chitin, was incorporated preferentially in the host cell wall and sheath zone. Cell fractionation of label fed hyphae showed that 84% of the label was present in the cell wall and specifically in the chitin portion of the wall. The antifungal antibiotic, Polyoxin D, a specific inhibitor of the enzyme, chitin synthetase, suppressed the incorporation of the label in the cell wall and sheath zone and resulted in a decrease in electron density of the developing sheath. The significance of these results is discussed in the light of host resistance.

Polyglutamine is a naturally occurring peptide found within several proteins in neuronal cells of the brain, and its aggregation has been implicated in several neurodegenerative diseases, including Huntington's disease. The resulting aggregates have been demonstrated to possess ~-sheet structure, and aggregation has been shown to start with a single misfolded peptide. The current project sought to computationally examine the structural tendencies of three mutant poly glutamine peptides that were studied experimentally, and found to aggregate with varying efficiencies. Low-energy structures were generated for each peptide by simulated annealing, and were analyzed quantitatively by various geometry- and energy-based methods. According to the results, the experimentally-observed inhibition of aggregation appears to be due to localized conformational restraint placed on the peptide backbone by inserted prolines, which in tum confines the peptide to native coil structure, discouraging transition towards the ~sheet structure required for aggregation. Such knowledge could prove quite useful to the design of future treatments for Huntington's and other related diseases.

Introduction : Les individus présentant des troubles cognitifs légers ou Mild Cognitive Impairment (MCI) sont plus à risque de développer une maladie d’Alzheimer (MA) que le reste de la population âgée. Objectif : Cette étude repose sur le recours à un devis de type étude de cas multiples dont l’objectif est de contribuer à l’identification d’indices biologiques en quantifiant, à l’aide de la résonance magnétique spectroscopique (MRS), des changements métaboliques précoces chez les individus avec MCI, susceptibles d’évoluer vers la MA. Méthodologie : Huit individus MCI sont comparés à huit individus âgés normaux. Chaque participant est soumis à un examen MRS. Résultats : Parmi les huit participants MCI recrutés, l’un d’entre eux présente désormais un profil cognitif concordant avec une MA. L’analyse spectrale des métabolites de cet individu montre des ratios de glutamate plus élevés au niveau du cortex préfrontal gauche et de la régioncingulaire postérieure gauche. Bien qu’une diminution de NAA/Cr soit fréquemment observée chez la population MCI en voie d’évoluer vers la démence, les résultats obtenus ne démontrent rien en ce sens. Discussion/Conclusion : Le rôle du glutamate dans les processus neurodégénératifs est encore mal établi. L’augmentation de glutamate observée est contraire à la diminution habituellement observée au cours de la MA. Ces résultats sont toutefois explicables par l’existence possible d’excitotoxicité précoce chez les MCI en voie de d’évoluervers la démence. Cela pourrait aussi illustrer des mécanismes de compensation présents avant qu’un déclin cognitif ne soit objectivable.

Les ataxies autosomiques récessives sont un groupe de troubles neurologiques hétérogènes caractérisés par une incoordination brute des mouvements musculaires impliquant le dysfonctionnement nerveux du cervelet qui coordonne le mouvement. Plusieurs formes héréditaires ont été décrites dont la plus connue : l’ataxie de Friedriech. Dans cette thèse nous rapportons l'identification et la caractérisation d’une nouvelle forme dans la population québécoise. L’ataxie récessive spastique avec leucoencéphalopathie (ARSAL; aussi connue comme l’ataxie autosomique récessive spastique de type 3 (SPAX3); OMIM 611390) est la deuxième ataxie spastique décrite dans la population canadienne française. En effet, près de 50 % de nos cas sont originaires de la région de Portneuf. En 2006, nous avons décrit les caractéristiques cliniques de cette nouvelle forme d’ataxie. Un premier criblage du génome entier, constitué de plus de 500 marqueurs microsatellites, a permis la localisation du locus sur le chromosome 2q33-34. Suite au séquençage de plus de 37 gènes candidats et afin de rétrécir cet intervalle candidat, nous avons utilisé une micro-puce d’ADN constituée de marqueurs SNP «single nucleotide polymorphism» et nous avons identifié un deuxième intervalle candidat de 0.658Mb au locus 2q33 dans lequel se trouvent moins de 9 gènes. L’identification et la caractérisation de ces mutations a nécessité l’utilisation de diverses technologies de pointe. Trois mutations (une délétion et deux réarrangements complexes) dans le gène mitochondrial tRNA-synthetase (MARS2) ont été identifiées dans notre cohorte. Nous émettons l’hypothèse que la nature des mutations complexes est responsable d’un dérèglement de la transcription du gène, ce qui a un impact néfaste sur la fonction mitochondriale et le tissu neuronal.

Les expansions du codon CAG (polyQ) sont impliquées dans neuf maladies neurodégénératives. Notre groupe a démontré que, lors de la traduction de la protéine ataxine-3 (Atx3) mutée qui est impliquée dans l’ataxie spinocérébelleuse de type 3 (SCA3), un changement du cadre de lecture vers un cadre décalé -1 (GCA) se produit. La traduction dans ce nouveau cadre de lecture entraine la production de polyalanine et ceci amplifierait la toxicité des polyQ. Le changement de cadre de lecture (ccl) ribosomique peut se produire des virus aux mammifères mais peu de choses sont connues sur son impact chez l’humain. Afin d’étudier ce phénomène dans la protéine Atx3 avec expansion de polyQ, nous avons établi un modèle de Drosophile transgénique et testé si c’était l’ARNm ou la protéine mutée qui était toxique. Nous avons aussi employé un essai de toeprinting (TP) afin d’identifier l’emplacement précis où les ribosomes changent de cadre de lecture sur l’ARNm. Nos résultats indiquent que la toxicité est due à la présence de polyalanines faisant suite au ccl et que l’ARNm en soi n’est pas la cause directe de la toxicité. De plus, nous avons observé que les ribosomes s’arrêtent au 48ième codon glutamine et que cet arrêt est spécifique aux polyQ. L’arrêt des ribosomes a d’ailleurs aussi été observé dans d’autres maladies avec expansions de polyQ. Puisque ces maladies ont des caractéristiques communes, un blocage de ce ccl pourrait atténuer les symptômes des patients SCA3 et d’autres maladies à expansions de polyQ

La présente étude avait pour but d’explorer les modulations fonctionnelles putaminales du signal de spectroscopie par résonance magnétique (SRM) combiné du glutamate et de la glutamine (Glx), ainsi que de l’acide γ-aminobutyrique (GABA) en lien avec l’apprentissage d’une séquence motrice. Nous avons émis l’hypothèse que les concentrations de Glx seraient spécifiquement augmentées pendant et après la pratique d’une telle tâche, et ce comparativement à une condition d’exécution motrice simple conçue pour minimiser l’apprentissage. La tâche d’appuis séquentiels des doigts (« finger taping task ») utilisée est connue pour induire un apprentissage moteur évoluant en phases, avec une progression initialement rapide lors de la première session d’entraînement (phase rapide), puis lente lors de sessions subséquentes (phase lente). Cet apprentissage est également conçu comme dépendant de processus « on-line » (pendant la pratique) d’acquisition et « off-line » (entre les périodes de pratique) de consolidation de la trace mnésique de l’habilité motrice. Une grande quantité de données impliquent le système de neurotransmission glutamatergique, principalement par l’action de ses récepteurs N-Méthyl-D-aspartate (NMDAR) et métabotropiques (mGluR), dans une multitude de domaine de la mémoire. Quelques-unes de ces études suggèrent que cette relation s’applique aussi à des mémoires de type motrice ou dépendante du striatum. De plus, certains travaux chez l’animal montrent qu’une hausse des concentrations de glutamate et de glutamine peut être associée à l’acquisition et/ou consolidation d’une trace mnésique. Nos mesures de SRM à 3.0 Tesla, dont la qualité ne s’est avérée satisfaisante que pour le Glx, démontrent qu’une telle modulation des concentrations de Glx est effectivement détectable dans le putamen après la performance d’une tâche motrice. Elles ne nous permettent toutefois pas de dissocier cet effet putativement attribuable à la plasticité du putamen associée à l’apprentissage moteur de séquence, de celui de la simple activation neuronale causée par l’exécution motrice. L’interprétation de l’interaction non significative, montrant une plus grande modulation par la tâche motrice simple, mène cependant à l’hypothèse alternative que la plasticité glutamatergique détectée est potentiellement plus spécifique à la phase lente de l’apprentissage, suggérant qu’une seconde expérience ainsi orientée et utilisant une méthode de SRM plus sensible au Glx aurait donc de meilleures chances d’offrir des résultats concluants.

Il est essentiel pour chaque organisme d’avoir la possibilité de réguler ses fonctions afin de permettre sa survie et d’améliorer sa capacité de se reproduire en divers habitats. Avec l’information disponible, il semble que les organismes consacrent une partie assez importante de leur matériel génétique à des fonctions de régulation. On peut envisager que certains mécanismes de régulation ont persisté dans le temps parce qu’ils remplissent bien leurs rôles. Les premières études sur les procaryotes ont indiqué qu’il y avait peu de mécanismes de régulation exerçant le contrôle des gènes, mais il a été démontré par la suite qu’une variété de ces mécanismes est utilisée pour la régulation de gènes et d’opérons. En particulier, les opérons bactériens impliqués dans la biosynthèse des acides aminés, l’ARNt synthétase, la dégradation des acides aminés, les protéines ribosomales et l’ARN ribosomal font l’objet d’un contrôle par l’atténuation de la transcription. Ce mécanisme d’atténuation de la transcription diffère d’autres mécanismes pour la génération de deux structures différentes de l’ARNm, où l’une de ces structures réprime le gène en aval, et l’autre permet de continuer la transcription/traduction. Dans le cadre de cette recherche, nous nous sommes intéressé au mécanisme d’atténuation de la transcription chez les procaryotes où aucune molécule ne semble intervenir comme facteur de régulation, en me concentrant sur la régulation des opérons bactériens. Le but principal de ce travail est de présenter une nouvelle méthode de recherche des riborégulateurs qui combine la recherche traditionnelle des riborégulateurs avec la recherche structurale. En incorporant l’étude du repliement de l’ARNm, nous pouvons mieux identifier les atténuateurs répondant à ce type de mécanisme d’atténuation. Ce mémoire est divisé en quatre chapitres. Le premier chapitre présente une revue de la littérature sur l’ARN et un survol sur les mécanismes de régulation de l’expression génétique chez les procaryotes. Les chapitres 2 et 3 sont consacrés à la méthodologie utilisée dans cette recherche et à l’implémentation du logiciel TA-Search. Enfin, le chapitre 4 expose les conclusions et les applications potentielles de la méthode.
