When studying physical systems, it is common to make approximations: the contact interaction is linear, the crystal is periodic, the variations occurs slowly, the mass of a particle is constant with velocity, or the position of a particle is exactly known are just a few examples. These approximations help us simplify complex systems to make them more comprehensible while still demonstrating interesting physics. But what happens when these assumptions break down? This question becomes particularly interesting in the materials science community in designing new materials structures with exotic properties In this thesis, we study the mechanical response and dynamics in granular crystals, in which the approximation of linearity and infinite size break down. The system is inherently finite, and contact interaction can be tuned to access different nonlinear regimes. When the assumptions of linearity and perfect periodicity are no longer valid, a host of interesting physical phenomena presents itself. The advantage of using a granular crystal is in its experimental feasibility and its similarity to many other materials systems. This allows us to both leverage past experience in the condensed matter physics and materials science communities while also presenting results with implications beyond the narrower granular physics community. In addition, we bring tools from the nonlinear systems community to study the dynamics in finite lattices, where there are inherently more degrees of freedom. This approach leads to the major contributions of this thesis in broken periodic systems. We demonstrate the first defect mode whose spatial profile can be tuned from highly localized to completely delocalized by simply tuning an external parameter. Using the sensitive dynamics near bifurcation points, we present a completely new approach to modifying the incremental stiffness of a lattice to arbitrary values. We show how using nonlinear defect modes, the incremental stiffness can be tuned to anywhere in the force-displacement relation. Other contributions include demonstrating nonlinear breakdown of mechanical filters as a result of finite size, and the presents of frequency attenuation bands in essentially nonlinear materials. We finish by presenting two new energy harvesting systems based on our experience with instabilities in weakly nonlinear systems.

Para qualquer sistema observado, físico ou qualquer outro, geralmente se deseja fazer predições para sua evolução futura. Algumas vezes, muito pouco é conhecido sobre o sistema. Se uma série temporal é a única fonte de informação no sistema, predições de valores futuros da série requer uma modelagem da lei da dinâmica do sistema, talvez não linear. Um interesse em particular são as capacidades de previsão do modelo global para análises de séries temporais. Isso pode ser um procedimento muito complexo e computacionalmente muito alto. Nesta dissertação, nos concetraremos em um determinado caso: Em algumas situações, a única informação que se tem sobre o sistema é uma série sequencial de dados (ou série temporal). Supondo que, por detrás de tais dados, exista uma dinâmica de baixa dimensionalidade, existem técnicas para a reconstrução desta dinâmica.O que se busca é desenvolver novas técnicas para poder melhorar o poder de previsão das técnicas já existentes, através da programação computacional em Maple e C/C++.

Galaxies are clusters of millions and billions of stars dynamically stable, with gas, dust and dark matter. They are the biggest isolated objects known in the Universe . Even though they are very complex systems, today we have a clear knowledge about their evolution and about their physical phenomena. Aside from the stellar component there is a gaseous component, principally neutral Hydrogen (HI), and dust that, although is not a significant component in terms of the mass, plays an important role on the absorption phenomena. Finally, cinematic and other kind of observations suggest the existence of a spheric dark matter halo, dominant in terms of mass and more extensive than the barionic component.

O advento das tecnologias digitais permitiu alterações significativas na maneira de produzir, divulgar e consumir música. As grandes gravadoras deixaram de ser os principais agentes articuladores da indústria da música, que está cada vez mais organizada em rede. A produção musical cresce de forma exponencial e está atomizada e espalhada por uma miríade de artistas de todos os níveis. Entretanto, só alguns se destacam em meio a essa galáxia de produtores de conteúdo e conseguem atingir algum grau de sustentabilidade. Estes são aqueles que conhecem as regras de funcionamento dessa rede, ainda que não saibam explicitá-las. O objetivo do presente trabalho é contribuir para a construção do enunciado dessas regras. Para tanto, consultou-se literatura sobre música e comunicação produzida por pesquisadores ligados aos Estudos Culturais, na qual se pôde identificar o grande número de variáveis envolvidas na questão, e por isso buscou-se uma articulação com a noção de sistemas complexos. Em função do tipo de objeto e da abordagem propostos, foi realizado um estudo de caso sobre a banda de rock Forfun, que possibilitou, a partir da comparação com outros casos de sustentabilidade, identificar linhas gerais de conduta e oportunidade que acabam por revelar certas regras

CLADP is an engineering software program developed at Cambridge University for the interactive computer aided design of feedback control systems. CLADP contains a wide range of tools for the analysis of complex systems, and the assessment of their performance when feedback control is applied, thus enabling control systems to be designed to meet difficult performance objectives. The range of tools within CLADP include the latest techniques in the field whose central theme is the extension of classical frequency domain concepts (well known and well proven for single loop systems) to multivariable or multiloop systems, and by making extensive use of graphical presentation information is provided in a readily understood form.

An approach to reconfiguring control systems in the event of major failures is advocated. The approach relies on the convergence of several technologies which are currently emerging: Constrained predictive control, High-fidelity modelling of complex systems, Fault detection and identification, and Model approximation and simplification. Much work is needed, both theoretical and algorithmic, to make this approach practical, but we believe that there is enough evidence, especially from existing industrial practice, for the scheme to be considered realistic. After outlining the problem and proposed solution, the paper briefly reviews constrained predictive control and object-oriented modelling, which are the essential ingredients for practical implementation. The prospects for automatic model simplification are also reviewed briefly. The paper emphasizes some emerging trends in industrial practice, especially as regards modelling and control of complex systems. Examples from process control and flight control are used to illustrate some of the ideas.

Most academic control schemes for MIMO systems assume all the control variables are updated simultaneously. MPC outperforms other control strategies through its ability to deal with constraints. This requires on-line optimization, hence computational complexity can become an issue when applying MPC to complex systems with fast response times. The multiplexed MPC scheme described in this paper solves the MPC problem for each subsystem sequentially, and updates subsystem controls as soon as the solution is available, thus distributing the control moves over a complete update cycle. The resulting computational speed-up allows faster response to disturbances, and hence improved performance, despite finding sub-optimal solutions to the original problem. The multiplexed MPC scheme is also closer to industrial practice in many cases. We present the Unified Form Language (UFL), which is a domain-specific language for representing weak formulations of partial differential equations with a view to numerical approximation. Features of UFL include support for variational forms and functionals, automatic differentiation of forms and expressions, arbitrary function space hierarchies formultifield problems, general differential operators and flexible tensor algebra. With these features, UFL has been used to effortlessly express finite element methods for complex systems of partial differential equations in near-mathematical notation, resulting in compact, intuitive and readable programs. We present in this work the language and its construction. An implementation of UFL is freely available as an open-source software library. The library generates abstract syntax tree representations of variational problems, which are used by other software libraries to generate concrete low-level implementations. Some application examples are presented and libraries that support UFL are highlighted. © 2014 ACM.

Estrogenic activities of emission samples generated by fossil fuel combustion were investigated with human estrogen receptor (ER) recombinant yeast bioassay. The results showed that there were weak but clear estrogenic activities in combustion emissions of fossil fuels including coal, petroleum, and diesel. The estrogenic relative potency (RP) of fossil fuel combustion was the highest in petroleum-fired car, followed by coal-fired stove, diesel-fired agrimotor, coal-fired electric power station. On the other hand, the estrogenic relative inductive efficiency (RIE) was the highest in coal-fired stove and coal-fired electric power station, followed by petroleum-fired car and diesel-fired agrimotor. The estrogenic activities in the sub-fractions from chromatographic separation of emitted materials were also determined. The results indicated that different chemical fractions in these complex systems have different estrogenic potencies. The GC/MS analysis of the emission showed that there were many aromatic carbonyls, big molecular alcohol, PAHs and derivatives, and substituted phenolic compounds and derivatives which have been reported as environmental estrogens. The existence of estrogenic substances in fossil fuel combustion demands further investigation of their potential adverse effects on human and on the ecosystem. The magnitude of pollution due to global usage of fossil fuels makes it imperative to understand the issue of fossil fuel-derived endocrine activities and the associated health risks, particularly the aggregated risks stemmed from exposure to toxicants of multiple sources. Electron transport through two parallel quantum dots is a kind of solid-state realization of double path interference We demonstrate that the inter-clot Coulomb correlation and quantum coherence would result in strong current fluctuations with a divergent Fano factor at zero frequency. We also provide physical interpretation for this surprising result, which displays its generic feature and allows us to recover this phenomenon in more complicated systems. (C) 2009 Elsevier B.V. The dynamic mean-field density functional method, driven from the generalized time-dependent Ginzburg-Landau equation, was applied to the mesoscopic dynamics of the multi-arms star block copolymer melts in two-dimensional lattice model. The implicit Gaussian density functional expression of a multi-arms star block copolymer chain for the intrinsic chemical potentials was constructed for the first time. Extension of this calculation strategy to more complex systems, such as hyperbranched copolymer or dendrimer, should be straightforward. The original application of this method to 3-arms block copolymer melts in our present works led to some novel ordered microphase patterns, such as hexagonal (HEX) honeycomb lattice, core-shell HEX lattice, knitting pattern, etc. The observed core-shell HEX lattice ordered structure is qualitatively in agreement with the experiment of Thomas [Macromolecules 31, 5272 (1998)].

How to refine a near-native structure to make it closer to its native conformation is an unsolved problem in protein-structure and protein-protein complex-structure prediction. In this article, we first test several scoring functions for selecting locally resampled near-native protein-protein docking conformations and then propose a computationally efficient protocol for structure refinement via local resampling and energy minimization. The proposed method employs a statistical energy function based on a Distance-scaled Ideal-gas REference state (DFIRE) as an initial filter and an empirical energy function EMPIRE (EMpirical Protein-InteRaction Energy) for optimization and re-ranking. Significant improvement of final top-1 ranked structures over initial near-native structures is observed in the ZDOCK 2.3 decoy set for Benchmark 1.0 (74% whose global rmsd reduced by 0.5 angstrom or more and only 7% increased by 0.5 angstrom or more). Less significant improvement is observed for Benchmark 2.0 (38% versus 33%). Possible reasons are discussed.

A prototype presentation system base is described. It offers mechanisms, tools, and ready-made parts for building user interfaces. A general user interface model underlies the base, organized around the concept of a presentation: a visible text or graphic for conveying information. Te base and model emphasize domain independence and style independence, to apply to the widest possible range of interfaces. The primitive presentation system model treats the interface as a system of processes maintaining a semantic relation between an application data base and a presentation data base, the symbolic screen description containing presentations. A presenter continually updates the presentation data base from the application data base. The user manipulates presentations with a presentation editor. A recognizer translates the user's presentation manipulation into application data base commands. The primitive presentation system can be extended to model more complex systems by attaching additional presentation systems. In order to illustrate the model's generality and descriptive capabilities, extended model structures for several existing user interfaces are discussed. The base provides support for building the application and presentation data bases, linked together into a single, uniform network, including descriptions of classes of objects as we as the objects themselves. The base provides an initial presentation data base network graphics to continually display it, and editing functions. A variety of tools and mechanisms help create and control presenters and recognizers. To demonstrate the base's utility, three interfaces to an operating system were constructed, embodying different styles: icons, menu, and graphical annotation.

The heated debate over the conflict between ethics and economics is often described as an epochal issue, an expression of present-day fragility, resulting from the implosion of the development model, which has characterised western society. The debate, however, exposes a paradox. Whilst, on the one hand, the neoclassical economic theory is radically criticized, on the other such criticism does not appear to delineate any solid, practicable alternative. Thus, the mainstream economic theory is still taught, practised by individuals as well as institutions, and further developed by the prevailing academic research. For this reason, a viable alternative needs to be sought, along with a new research methodology, which would allow to apply novel and more coherent theoretical assumptions into effective research and real cases. The theoretical instruments by which to create the models for human behaviour need to take into account the biological foundation of behaviour, expressed in evolutionary genetics terms. The aim of this paper is to establish whether our moral knowledge of economics may claim any scientific objectivity in light of advances in subject areas that differ in their scope and methods: moral philosophy, economics, cognitive neuroscience and artificial intelligence, each of which makes a specific contribution to understanding the operation of the human mind and towards forming the moral values onto which economic choice and action are founded. Given that the object of the study of economic science is the analysis of complex systems, nowadays the most efficient method seems to be artificial life simulation.
