The alignement and anchoring of liquid crystals on solid surfaces is a key problem for modern device technology that until now has been treated empirically, but that can now be tackled by atomistic computer simulations. Molecular dynamics (MD) simulations were used in this thesis work to study two films of 7 and 8 n-alkyl-4’cyanobiphenyl (7CB and 8CB) liquid crystals , with a thickness of 15 nm, confined between two (001) surfaces of MoS2 (molybdenite). The isotropic and nematic phases of both liquid crystals were simulated, and the resulting structures characterized structurally. A new force field was designed to model the interactions between the liquid crystal (LC) molecules and the surface of molybdenite, while an accurate force field developed previously was used to model the 7CB and 8CB molecules. The results show that the (001) molybdenite surface induces a planar orientation in both the liquid crystals. For the nematic phase of 8CB, one of the two solid/LC interfaces is composed of a first layer of molecules aligned parallel to the surface, followed by a second layer of molecules aligned perpendicular to the surface (also called, homeotropic). The effect of the surface appears to be local in nature as it is confined to the first 15 Angström of the LC film. Conversely, for the nematic phase of 7CB, a planar ordering is established into the LC film. The LC molecules at the interface with the molybdenite appear to align preferentially their alkyl chains toward the solid substrate. The resulting tilt angle of molecules was found to be in good agreement with experimental measurements available in literature. Despite the fact that the MD simulations spanned a time range of more than 100 ns, the nematic phases of both 7CB and 8CB were found not to be completely formed. In order to confirm the findings presented in this thesis, we propose to extend the current study.

We have modeled various soft-matter systems with molecular dynamics (MD) simulations. The first topic concerns liquid crystal (LC) biaxial nematic (Nb) phases, that can be possibly used in fast displays. We have investigated the phase organization of biaxial Gay-Berne (GB) mesogens, considering the effects of the orientation, strength and position of a molecular dipole. We have observed that for systems with a central dipole, nematic biaxial phases disappear when increasing dipole strength, while for systems characterized by an offset dipole, the Nb phase is stabilized at very low temperatures. In a second project, in view of their increasing importance as nanomaterials in LC phases, we are developing a DNA coarse-grained (CG) model, in which sugar and phosphate groups are represented with Lennard-Jones spheres, while bases with GB ellipsoids. We have obtained shape, position and orientation parameters for each bead, to best reproduce the atomistic structure of a B-DNA helix. Starting from atomistic simulations results, we have completed a first parametrization of the force field terms, accounting for bonded (bonds, angles and dihedrals) and non-bonded interactions (H-bond and stacking). We are currently validating the model, by investigating stability and melting temperature of various sequences. Finally, in a third project, we aim to explain the mechanism of enantiomeric discrimination due to the presence of a chiral helix of poly(gamma-benzyl L-glutamate) (PBLG), in solution of dimethylformamide (DMF), interacting with chiral or pro-chiral molecules (in our case heptyl butyrate, HEP), after tuning properly an atomistic force field (AMBER). We have observed that DMF and HEP molecules solvate uniformly the PBLG helix, but the pro-chiral solute is on average found closer to the helix with respect to the DMF. The solvent presents a faster isotropic diffusion, twice as HEP, also indicating a stronger interaction of the solute with the helix.

Organic semiconductors with the unique combination of electronic and mechanical properties may offer cost-effective ways of realizing many electronic applications, e.g. large-area flexible displays, printed integrated circuits and plastic solar cells. In order to facilitate the rational compound design of organic semiconductors, it is essential to understand relevant physical properties e.g. charge transport. This, however, is not straightforward, since physical models operating on different time and length scales need to be combined. First, the material morphology has to be known at an atomistic scale. For this atomistic molecular dynamics simulations can be employed, provided that an atomistic force field is available. Otherwise it has to be developed based on the existing force fields and first principle calculations. However, atomistic simulations are typically limited to the nanometer length- and nanosecond time-scales. To overcome these limitations, systematic coarse-graining techniques can be used. In the first part of this thesis, it is demonstrated how a force field can be parameterized for a typical organic molecule. Then different coarse-graining approaches are introduced together with the analysis of their advantages and problems. When atomistic morphology is available, charge transport can be studied by combining the high-temperature Marcus theory with kinetic Monte Carlo simulations. The approach is applied to the hole transport in amorphous films of tris(8-hydroxyquinoline)aluminium (Alq3). First the influence of the force field parameters and the corresponding morphological changes on charge transport is studied. It is shown that the energetic disorder plays an important role for amorphous Alq3, defining charge carrier dynamics. Its spatial correlations govern the Poole-Frenkel behavior of the charge carrier mobility. It is found that hole transport is dispersive for system sizes accessible to simulations, meaning that calculated mobilities depend strongly on the system size. A method for extrapolating calculated mobilities to the infinite system size is proposed, allowing direct comparison of simulation results and time-of-flight experiments. The extracted value of the nondispersive hole mobility and its electric field dependence for amorphous Alq3 agree well with the experimental results.

In this thesis, we have dealt with several problems concerning liquid crystals (LC) phases, either in the bulk or at their interfaces, by the use of atomistic molecular dynamics (MD) simulations. We first focused our attention on simulating and characterizing the bulk smectic phase of 4-n-octyl-4'-cyanobiphenyl (8CB), allowing us to investigate the antiparallel molecular arrangement typical of SmAd smectic phases. A second topic of study was the characterization of the 8CB interface with vacuum by simulating freely suspended thin films, which allowed us to determine the influence of the interface on the orientational and positional order. Then we investigated the LC-water and LC-electrolyte water solution interface. This interface has recently found application in the development of sensors for several compounds, including biological molecules, and here we tried to understand the re-orientation mechanism of LC molecules at the interface which is behind the functioning of these sensors. The characterization of this peculiar interface has incidentally led us to develop a polarizable force field for the pentyl-cyanobiphenyl mesogen, whose process of parametrization and validation is reported here in detail. We have shown that this force field is a significant improvement over its previous, static charge non polarizable version in terms of density, orientational order parameter and translational diffusion.

Supramolekulare Komplexe werden durch nichtkovalente Bindungen stabilisiert. Legt man eine externe Kraft an einen solchen Komplex an, ist es möglich, diese Bindungen zu öffnen. Anhand der dafür benötigten Kraft läßt sich die Stabilität des Komplexes bestimmen. Im Rahmen dieser Arbeit wurden zwei supramolekulare Komplexe, die unterschiedliche Arten von nichtkovalenten Bindungen enthalten, mit Hilfe von Molekulardynamik (MD) Simulationen untersucht. In beiden Fällen wurden die relevanten Bindungsstrukturen und deren Stabilität ermittelt.rnZum einen wurden zwei synthetische Calix[4]aren-Catenan-Dimersysteme betrachtet, in denen die beiden Monomere über Wasserstoffbrückenbindungen aneinander gebunden sind. Die Besonderheit dieser Komplexe ist, dass die Monomere aufgrund von verschlauften Alkylketten (Catenan-Struktur) nicht vollständig voneinander getrennt werden können. In Abhängigkeit der Länge derrnAlkylketten findet man für die beiden Komplexe eine unterschiedliche Zahl von relevanten Bindungsstrukturen (Zustände). Für ein System mit relativ kurzen Alkylketten findet man zwei Zustände, eine kompakte Struktur, die auch im Gleichgewicht beobachtet wird und eine gestreckte Struktur, die nur unter dem Einfluss der externen Kraft stabil ist. Verlängert man die Alkylketten,rnbeobachtet man einen weiteren Zustand, in dem das Dimer vollständig gestreckt ist und die Monomere eine größere Separation aufweisen.rnBei dem zweiten System, das untersucht wurde, handelte es sich um einen Carbohydrat-Kation-Carbohydrat Komplex, der für die Selbstadhäsion von Meeresschwämmen eine wichtige Rolle spielt. Experimentell ist bekannt, dass sich dieser Komplex zwar mit Calciumionen, nicht aber mit Magnesiumionen bildet. Im Rahmen dieser Arbeit wurde gezeigt, dass die wesentlichen Unterschiede der beiden Kationarten in Bezug auf die Komplexbildung auf den kleineren Ionenradius des Magnesiumions zurückzuführen sind. Aufgrund des kleineren Radius bindet ein solvatisiertes Magnesiumion die Hydrathülle stärker und die Komplexbindung wird kinetisch gehemmt. Zum anderen bindet im Magnesiumkomplex nur eines der beiden Carbohydrate direkt an das Kation.rnDas andere Carbohydrat bindet nur indirekt über ein Wassermolekül an das Kation. Da diese indirekte Bindung gegenüber einer direkten Bindung schwächer ist, weist der Magensiumkomplex eine geringere Stabilität auf als ein vergleichbarer Calciumkomplex.rnDes Weiteren wurde untersucht, inwieweit die Ergebnisse von MD Simulationen vom verwendeten Modell (Kraftfeld) abhängen. Allgemein ist bekannt, dass die Ergebnisse von Gleichgewichtssimulationen kraftfeldabhängig sind. Im Rahmen diese Arbeit konnte gezeigt werden, dass sich für Zugsimulationen, in denen eine externe Kraft an das System angelegt wird, eine ähnliche Kraftfeldabhängigkeit ergibt. Da sich die Unterschiede der Ergebnisse auf Unterschiede in den Gleichgewichtssimulationen zurückführen lassen, kann man annehmen, dass die externe Kraft keine zusätzliche Einschränkung in Bezug auf die Zuverlässigkeit der Kraftfelder darstellt.rnAbgesehen von den MD Simulationen wurde eine in der Literatur beschriebene Methode zur Analyse von Zweizustandssystemen unter dem Einfluss einer konstanten externen Kraft erweitert. Ein Komplex läßt sich als Zweizustandssystem beschreiben, wenn dieser zwei relevante Bindungsstrukturen aufweist. Wird an solch einen Komplex eine konstante Kraft angelegt, lassen sich Übergänge zwischen den beiden Zuständen beobachten. Ist das System weit entfernt vom Gleichgewicht, kann es problematisch sein, einen der beiden Übergänge vollständig aufzulösen. In diesen Fällen wird nun vorgeschlagen, die beiden Übergänge zu einem sogenannten Kreisübergang zusammen zu fassen und diese zu zählen. Bestimmt man die Zahl der Übergänge pro Zeit in Abhängigkeit der angelegten Kraft, können die Übergangsraten bestimmt werden. Um die Methode zu validieren wurden kinetische Monte-Carlo Simulationen durchgeführt. Es zeigt sich, dass schon mit relativ kleinen Datensätzen gute Ergebnisse erzielt werden können.

A fair number of Cicero's letters reveal his concern for his daughter Tullia and his son Marcus. Recent scholarship has read these letters as evidence for a ‘natural’ emotional attachment of a father to his children, in reaction to Philippe Ariès's opposite claim. This chapter considers whether Cicero's letters can be analysed only as expressions of paternal affection. The fact that the pater familias Cicero occupies a political position simultaneously in his nuclear family, his domus, and the Senate, results in a concern for his prestige within the social field of the aristocracy. And this concern is necessarily conferred upon his support of the education and the social and political career of his children. The chapter traces the gender-specific differences between Cicero's treatment of Tullia and Marcus, shows the social construction of parental affection, and contributes to a further understanding of the different functions of daughters and sons in the social force field of family memory.

EPON 862 is an epoxy resin which is cured with the hardening agent DETDA to form a crosslinked epoxy polymer and is used as a component in modern aircraft structures. These crosslinked polymers are often exposed to prolonged periods of temperatures below glass transition range which cause physical aging to occur. Because physical aging can compromise the performance of epoxies and their composites and because experimental techniques cannot provide all of the necessary physical insight that is needed to fully understand physical aging, efficient computational approaches to predict the effects of physical aging on thermo-mechanical properties are needed. In this study, Molecular Dynamics and Molecular Minimization simulations are being used to establish well-equilibrated, validated molecular models of the EPON 862-DETDA epoxy system with a range of crosslink densities using a united-atom force field. These simulations are subsequently used to predict the glass transition temperature, thermal expansion coefficients, and elastic properties of each of the crosslinked systems for validation of the modeling techniques. The results indicate that glass transition temperature and elastic properties increase with increasing levels of crosslink density and the thermal expansion coefficient decreases with crosslink density, both above and below the glass transition temperature. The results also indicate that there may be an upper limit to crosslink density that can be realistically achieved in epoxy systems. After evaluation of the thermo-mechanical properties, a method is developed to efficiently establish molecular models of epoxy resins that represent the corresponding real molecular structure at specific aging times. Although this approach does not model the physical aging process, it is useful in establishing a molecular model that resembles the physically-aged state for further use in predicting thermo-mechanical properties as a function of aging time. An equation has been predicted based on the results which directly correlate aging time to aged volume of the molecular model. This equation can be helpful for modelers who want to study properties of epoxy resins at different levels of aging but have little information about volume shrinkage occurring during physical aging.

Amorphous carbon has been investigated for a long time. Since it has the random orientation of carbon atoms, its density depends on the position of each carbon atom. It is important to know the density of amorphous carbon to use it for modeling advance carbon materials in the future. Two methods were used to create the initial structures of amorphous carbon. One is the random placement method by randomly locating 100 carbon atoms in a cubic lattice. Another method is the liquid-quench method by using reactive force field (ReaxFF) to rapidly decrease the system of 100 carbon atoms from the melting temperature. Density functional theory (DFT) was used to refine the position of each carbon atom and the dimensions of the boundaries to minimize the ground energy of the structure. The average densities of amorphous carbon structures created by the random placement method and the liquid-quench method are 2.59 and 2.44 g/cm3, respectively. Both densities have a good agreement with previous works. In addition, the final structure of amorphous carbon generated by the liquid-quench method has lower energy.

This paper presents the development of a new parallel robot designed for helping with bone milling surgeries. The robot is a small modular wrist with 2 active degrees of freedom, and it is proposed to be used as an orientation device located at the end of a robotic arm designed for bone milling processes. A generic kinematic geometry is proposed for this device. This first article shows the developments on the workspace optimization and the analysis of the force field required to complete a reconstruction of the inferior jawbone. The singularities of the mechanism are analyzed, and the actuator selection is justified with the torque requirements and the study of the force space. The results obtained by the simulations allow building a first prototype using linear motors. Bone milling experiment video is shown as additional material.

El estudio de la influencia de perturbaciones de distinta naturaleza en configuraciones de puentes líquidos apoyados en dos discos coaxiales en rotación encuentra una importante motivación en el uso de dicha configuración en la fabricación de cristales semiconductores ultra-puros por la denominada técnica de zona flotante, en la que la rotación de los discos se utiliza para alcanzar temperaturas uniformes. El presente estudio muestra los resultados obtenidos mediante la aplicación de un método numérico en el análisis de la estabilidad de puentes líquidos en isorrotación sometidos al efecto de una fuerza axial uniforme (gravedad axial) y una excentricidad entre el eje de giro y el eje de los discos. Se analiza el efecto de la aplicación de estos factores tanto de forma conjunta como por separado. Aunque existen numerosos estudios previos sobre puentes líquidos sometidos a diversos efectos, el análisis del efecto combinado de la rotación con excentricidad y gravedad axial no ha sido realizado con anterioridad. Este estudio permite además entender los resultados del experimento a bordo de la misión TEXUS-23, en el que un puente líquido sujeto entre dos discos circulares y coaxiales es sometido al efecto de una rotación creciente en torno a un eje desplazado respecto al eje de los discos. Aunque en el experimento no se impone una fuerza axial controlada, la desestabilización y rotura del puente se produce de forma notablemente asimétrica, lo que no puede ser explicado con los estudios precedentes y sugiere una posible presencia de una aceleración axial residual. Se ha desarrollado por tanto un método de análisis de imágenes que permite comparar las formas obtenidas en el experimento con las calculadas numéricamente. En este estudio se muestran los detalles del procesado realizado en las imágenes de la misión TEXUS-23, y los resultados de su comparación con el análisis numérico, que permiten determinar el valor de la gravedad axial que mejor reproduce los resultados del experimento. Estos resultados ponen de manifiesto la importancia del conocimiento y la modelización de efectos cuya presencia (intencionada o no) afectan de forma visible a la estabilidad y la morfología de los puentes líquidos. ABSTRACT The study of the influence of various disturbances in configurations consisting of a liquid bridge supported by two co-axial disks in rotation has an important motivation in the use of this configuration in the fabrication of ultrapure semiconductor crystals via the so-called floating zone technique, in which the rotation of the disks is used to achieve a uniform temperature field. The present study shows the results obtained through the application of a numerical method in the analysis of the stability of liquid bridges in isorotation under the effect of a uniform axial force field (axial gravity) and an offset between the rotation axis and the axis of the supporting disks (eccentricity). The analysis studies the effect of both the combined and separate application of these factors. Although there are numerous studies on liquid bridges subject to various effects, the analysis of the combined effect of rotation with eccentricity and axial gravity has not been done before. Furthermore, this study allows us to understand the results from the experiment aboard the TEXUS-23 mission, in which a liquid bridge supported between two circular-shaped, co-axial disks is subject to the effect of an increasing rotation around an axis with an offset with respect to the axis of the disks. Although the experiment conditions do not include a controlled axial force field, the instability and breakage of the bridge occurs with a marked asymmetry, which cannot be explained by previous studies and suggests the possible presence of a residual axial gravity. Therefore, an image analysis method has been developed which allows to compare the shapes obtained in the experiment with those calculated with the numerical method. This study shows the details of the processing performed on the images from the TEXUS-23 mission and the results from their comparison with the numerical analysis, which allow to determine the axial gravity value which best recovers the experimental results. These results highlight the importance of the understanding and modelling of effects which, when present (intentionally or not), noticeably affect the stability and shape of the liquid bridges.

Tumor induced angiogenesis processes including the effect of stochastic motion and branching of blood vessels can be described coupling a (nonlocal in time) integrodifferential kinetic equation of Fokker–Planck type with a diffusion equation for the tumor induced ingiogenic factor. The chemotactic force field depends on the flux of blood vessels through the angiogenic factor. We develop an existence and uniqueness theory for this system under natural assumptions on the initial data. The proof combines the construction of fundamental solutions for associated linearized problems with comparison principles, sharp estimates of the velocity integrals and compactness results for this type of kinetic and parabolic operators

We have measured experimental adsorption isotherms of water in zeolite LTA4A, and studied the regeneration process by performing subsequent adsorption cycles after degassing at different temperatures. We observed incomplete desorption at low temperatures, and cation rearrangement at successive adsorption cycles. We also developed a new molecular simulation force field able to reproduce experimental adsorption isotherms in the range of temperatures between 273 K and 374 K. Small deviations observed at high pressures are attributed to the change in the water dipole moment at high loadings. The force field correctly describes the preferential adsorption sites of water at different pressures. We tested the influence of the zeolite structure, framework flexibility, and cation mobility when considering adsorption and diffusion of water. Finally, we performed checks on force field transferability between different hydrophilic zeolite types, concluding that classical, non-polarizable water force fields are not transferable.

Isothermal-isobaric (NPT) molecular dynamics simulation has been performed to investigate the layering behavior and structure of nanoconfined quaternary alkylammoniums in organoclays. This work is focused on systems consisting of two clay layers and a number of alkylammoniums, and involves the use of modified Dreiding force field. The simulated basal spacings of organoclays agree satisfactorily with the experimental results in the literature. The atomic density profiles in the direction normal to the clay surface indicate that the alkyl chains within the interlayer space of montmorillonite exhibit an obvious layering behavior. The headgroups of long alkyl chains are distributed within two layers close to the clay surface, whereas the distributions of methyl and methylene groups are strongly dependent on the alkyl chain length and clay layer charge. Monolayer, bilayer, and pseudo-trilayer structures are found in organoclays modified with single long alkyl chains, which are identical to the structural models based on the measured basal spacings. A pseudo-quadrilayer structure, for the first time to our knowledge, is also identified in organoclays with double long alkyl chains. In the mixture structure of paraffin-type and multilayer, alkyl chains do not lie flat within a single layer but interlace, and also jump to the next layer in pseudo-trilayer as well as next nearest layer in pseudo-quadrilayer.
