The assessment of water quality has changed markedly worldwide over the last years, especially in Europe due to the implementation of the Water Framework Directive. Fish was considered a key-element in this context and several fish-based multi-metric indices have been proposed. In this study, we propose a multi-metric index, the Estuarine Fish Assessment Index (EFAI), developed for Portuguese estuaries, designed for the overall assessment of transitional waters, which could also be applied at the water body level within an estuary. The EFAI integrates seven metrics: species richness, percentage of marine migrants, number of species and abundance of estuarine resident species, number of species and abundance of piscivorous species, status of diadromous species, status of introduced species and status of disturbance sensitive species. Fish sampling surveys were conducted in 2006, 2009 and 2010, using beam trawl, in 13 estuarine systems along the Portuguese coast. Most of the metrics presented a high variability among the transitional systems surveyed. According to the EFAI values, Portuguese estuaries presented a "Good" water quality status (except the Douro in a particular year). The assessments in different years were generally concordant, with a few exceptions. The relationship between the EFAI and the Anthropogenic Pressure Index (API) was not significant, but a negative and significant correlation was registered between the EFAI and the expert judgement pressure index, at both estuary and water body level. The ordination analysis performed to evaluate similarities among North-East Atlantic Geographical Intercalibration Group (NEAGIG) fish-based indices put in evidence four main groups: the French index, since it is substantially different from all the other indices (uses only four metrics based on densities); indices from Ireland, United Kingdom and Spain (Asturias and Cantabria); the Dutch and German indices; and the indices of Belgium. Portugal and Spain (Basque country). The need for detailed studies, including comparative approaches, on several aspects of these assessment tools, especially in what regards their response to anthropogenic pressures was stressed. Marine protected areas (MPAs) have been widely proposed for conservation purposes and as a tool for fisheries management. The Arrábida Marine Park is the first MPA in continental Portugal having a management plan, fully implemented since 2009. The main objective of this study was to evaluate the effect of protection measures on rocky reef fish assemblages and target invertebrates through before-after and control-effect (no-take vs. fished areas) underwater visual surveys and analysis of landings trends. Second, we used surveys before, during and after implementation of the management plan to understand fishers‟ preferences for fishing grounds and adaptation to the new rules, and evaluated the reserve effect through analysis of both ecological responses and fishing effort density. Third, we identified the main oceanographic drivers influencing the structure of reef fish assemblages and predicted the community structure for the last 50 years, in light of climatic change. Overall results suggest positive responses in biomass but not yet in numbers of some commercial species, with no effects on non-target species. The reserve effect is reinforced by the increase in landings of commercial species, despite increased fishing effort density in some areas, especially with octopus traps. Fishing grounds are mainly chosen based on the distribution of target species and associated habitats, but distance to port, weather conditions and safety also influence fishers‟ choices. Moreover, different fisheries respond differently to the protection measures, and within each fishery, individual fishers show distinct strategies, with some operating in a broader area whereas others keep preferred territories. Our results also show that wind stress and temperature are the main oceanographic drivers for rocky reef fish assemblages, with tropicalization of assemblages and polewards movements of species over the last 50 years consistent with temperature trends. We believe this study provides significant lessons for marine conservation and management of coastal systems.

Fish assemblages in seagrass and unvegetated habitats located in shallow intertidal creeks within the saltmarsh area of the Ria Formosa coastal lagoon were sampled with a Riley push net at 3 sites on a monthly basis over a 1 yr period. The objective was to test if both habitats support similar fish assemblages in terms of abundance, diversity, assemblage structure, and size distribution, and to investigate how site and season affect the assemblages. Fish assemblages associated with these habitats were significantly different in terms of diversity, abundance, and assemblage structure. Seagrass supported a larger number of species and greater diversity, while unvegetated habitat supported greater fish numbers but only of a few species. The habitats were dominated by different groups of resident species that were responsible for major differences in fish assemblage structure between habitats. Pomatoschistus microps and young-of-the-year (YOY) Atherina presbyter dominated the unvegetated habitat, while seagrass was dominated by a diverse group of species, in particular syngnathids and small labrids, revealing different habitat preferences. Site and season were determinant factors conditioning the role of habitat in structuring fish assemblages. Distance between habitats, site elevation, and the amount of marsh drained affected fish assemblages in both habitats. Seasonal fluctuations in the presence and abundance of YOY from marine migrant and resident species were responsible for comparable changes in fish assemblage structure in both habitats. Both habitats provide a distinctive nursery area for different species, while common species reveal ontogenic distributional changes between habitats, where smaller fish appear first in unvegetated creeks.

Fish fauna were collected in two different subtidal shallow sites, seagrass and sand, using a small beam trawl in the Ria Formosa lagoon (South Portugal). Samples were taken at low and high tides, during day and night, and in each season. Fish assemblages associated with each site were significantly different, with seagrass site supporting greater fish abundance and higher number of species than sand. These site-related differences in fish assemblages were stronger than any other factor studied. Both sites showed seasonal variations in their fish assemblages, mainly because of recruitment of marine juvenile migrants during spring and summer. No significant tidal or diel changes were observed in the fish assemblages of either site, but there was a significant site-tide interaction, with higher fish abundance in seagrass at low tide. In sand, tide effect was evident only for certain species, with resident species more abundant at high tide and marine species more abundant at low tide. Within the Ria Formosa coastal lagoon, ichthyofaunal composition and structure is mainly influenced by site followed by season. (c) 2005 Elsevier Ltd. All rights reserved.

We studied the ichthyofauna of the Castro Marim salt marsh based on monthly sampling surveys at five sites between September 2000 and August 2001. Sampling took place at night during rising neap tides using a 40-m long beach seine. We sampled a total of 7955 fish specimens (37 995.7 g), comprising 34 species and 17 families. The occurrence of most species was occasional, with Pomatoschistus microps (51.9%) and Atherina spp. (10.3%) being the most abundant species, accounting for 62.2% of the total fish captured. Biomass was dominated by the marine species Liza ramado (15.9%), Mullus surmuletus (13.5%), and Liza aurata (13.4%). Temperature and salinity showed a seasonal pattern, with minimums during the winter months and maximums during the summer months. In contrast, river flow peaked in winter and was lowest during summer. This pattern in river flow appears to be correlated with variations in the fish assemblages, which present two distinct compositions during the two periods. A few species characterise the winter fish assemblage, with dominance by residents and the presence of freshwater species, while the summer assemblage is characterised by the presence of many marine visitors that use the salt marsh in their first months/years of life. Temporal variations in total abundance and biomass reflect fluctuations in the dominant species. Resident species presented the highest abundance values, while marine adventitious species and marine species that use the salt marsh as a nursery ground contributed most to community species richness. Castro Marim salt marsh constitutes an important ecosystem for fishes, providing habitat for many species, especially juveniles, which find conditions within the salt marsh suitable for their development. There is a concern that artificial reefs (AR) may act purely as fishing aggregation devices. Predators attracted to ARs can influence the distribution and abundance of prey fish species. Determining the role of predators in AR is important in advancing the understanding of community interactions. This paper documents the effects of predation on fish assemblages of AR located near a coastal lagoon fish nursery. The Dicentrarchus labrax is a very opportunistic species preying on juveniles (0(+) and 1(+) age classes) of several demersal fish species on the ARs. Reef prey and sea bass abundance were negatively correlated. The mean numbers of prey per sea bass stomach increased with the increase of reef fish prey abundance, suggesting that predation has a significant influence, resulting in a decrease in prey abundance. Prey mortality (4-48%) of demersal reef fish associated species depends on bass density. Prey selection was related both with prey abundance and vulnerability. Results showed that D. labrax predation on AR-fish associated species can increase prey natural mortality. However, the role of bass predation on the ecological functioning of exploited ARs is not clear. There may be increases in local fishing yields due either to an increase in predator biomass through aggregation of sea bass attracted to ARs or to greater production. In contrast, predation on juveniles of economically important reef fish preys, especially the most frequent and abundant (Boops boops), can contribute to a decrease in recruitment to the fishery. Our results indicate that inter-specific interactions (predator-prey) are important in terms of conservation and management, as well as for the evaluation of the long-term effects of reef deployment. Thus, it is necessary to consider ecological interactions, such as predation, prior to the development and deployment of artificial habitats as a tool for rehabilitation.

Underwater censuses by divers were used to study the fish assemblages from two unexplored Atlantic seamounts in the Cape Verde archipelago. Fifty three species of 27 families were recorded: 27 in Northwest Bank and 46 in João Valente Bank. Northwest Bank had dense schools, while João Valente Bank had higher species richness and smaller schools. Both seamounts were dominated mainly by coastal species directly depending on seabed habitat (Demersal or benthopelagic). Of the 53 fish species recorded, 22.6% were of continental African origin, while 9.4% and 5.7% were endemic of the Cape Verde Islands and of the Macaronesia province, respectively. Most species (64.2%) had a very wide biogeographic distribution: cosmopolitan (22.6%), amphi-Atlantic (28.3%) and Atlantic-Mediterranean (13.2%). Northwest Bank and João Valente Bank may have a permanent fish community supported by various oceanographic-topographic interactions. João Valente Bank seems more diverse, which is probably associated with algae cover and with a larger area providing additional suitable and more varied habitats. The geographic proximity to the coast and the presence of oceanic and/or oceanodromous species suggests that the upper part of these seamounts may act both as attraction points and as “stepping-stones” for the dispersal of coastal species.

Benefits of marine protected areas depend on local ecological and socio-cultural aspects which are critical to the success of the protection measures. In particular, before-after comparisons are indispensable to disentangle the effects of protection from those of different physical and ecological characteristics among areas. Using underwater visual surveys, we assessed whether biomass and abundance of temperate reef fish assemblages and target invertebrates increased inside a no-take area in the Arrabida Marine Park (Portugal) 3 to 4 yr after its establishment. Data were compared to a previous study, conducted 10 yr before protection was effective. Control-effect comparisons after reserve establishment showed a positive response of legal-size demersal fish and below legal-size target invertebrates. The first evidence of protection was found in biomass but not in numbers. Non-target groups and below legal-size demersal fish had a significant interaction among reserve and habitat complexity indices for either density or biomass, suggesting a lack of a reserve effect. Before-after comparisons revealed non-significant patterns of increase in numbers of target species compared to non-target ones. The most important commercial species showed the largest increase in density after protection was established. Significantly higher abundances and proportionally heavier individuals of these species were also found inside the reserve in the control-effect comparisons. These findings are reinforced by an increasing trend in landings which are consistent with the early detection of a reserve effect.

According to the Water Framework Directive (WFD) transitional waters should be differentiated according to type and, in some cases, divided into different water bodies. This raises a dilemma in trying to define parts of a continuum. In the sequence of WFD several indices have been proposed including the Estuarine Fish Assessment Index, which can be applied taking an estuary as a whole (EFAI - without water bodies division) or divided in water bodies (EFAI(WB)). The purpose of this work is to analyze the robustness of the Estuarine Fish Assessment Index, based on three different ways of dividing Portuguese estuaries into water bodies according to different criteria (criterion 1 - distance to the estuary mouth, criterion 2 - salinity and criterion 3 - morphology, salinity and human dimension as pressure and state). In this study we evaluated at which degree these three criteria could influence the ecological quality ratio (EQR) results, when the index was applied to water body level (EFAI(WB)). Also, for each estuary, the EQR(WB) results for each criterion of EFAI(WB) were combined and weighted according to the water bodies areas (EFAI overall weighted - EFAI(Ow)). Finally, it was compared if the results obtained for each criterion with the EFAI(OW) were similar to the results of the index application taking the estuary as a whole (EFAI without water bodies division). No significant differences were found in both cases, which indicated that this index is a robust method regarding the division of the estuaries in different water bodies, which is an important element of a fish-based multimetric tool for assessing estuarine ecological quality. However, in some cases, different ecological quality statuses were achieved when applying the EFAI(Ow) or the EFAI.
