Identification of protein interaction interfaces is very important for understanding the molecular mechanisms underlying biological phenomena. Here, we present a novel method for predicting protein interaction interfaces from sequences by using PAM matrix (PIFPAM). Sequence alignments for interacting proteins were constructed and parsed into segments using sliding windows. By calculating distance matrix for each segment, the correlation coefficients between segments were estimated. The interaction interfaces were predicted by extracting highly correlated segment pairs from the correlation map. The predictions achieved an accuracy 0.41-0.71 for eight intraprotein interaction examples, and 0.07-0.60 for four interprotein interaction examples. Compared with three previously published methods, PIFPAM predicted more contacting site pairs for 11 out of the 12 example proteins, and predicted at least 34% more contacting site pairs for eight proteins of them. The factors affecting the predictions were also analyzed. Since PIFPAM uses only the alignments of the two interacting proteins as input, it is especially useful when no three-dimensional protein structure data are available.

The present paper deals with the distribution patterns of heavy metals and the associated influencing factors in the Yalu River Estuary and its adjacent coastal waters. Based upon the analysis of the surficial and core sediments measurements, the pollution of heavy metal and potential ecological risk were evaluated. The burial flux and contents of heavy metals (except for copper) have been continuously increasing since the 1920s. Therefore, the gross potential ecological risk for the sediments was high or very high, and the study area was endangered by heavy metals contamination. Heavy metals originated mainly from upstream pollutant input, correlation analysis showed that chromium, nickel, zinc, cadmium, lead, arsenic, and mercury in the sediments of the middle and west channels as well as the sea area of the western Yalu River Estuary concentrations were most probably derived from similar sources. In contrast, the metal of copper most probably originated from sources different from the other metals. Preliminary studies indicate that copper contamination was most likely the result of emission from mining activities situated at the upstream of the river. The contents of heavy metals in the sediments of estuarine turbidity maximum zone of Yalu River were larger than those of any other areas in the middle channel. With large portion of fine sediments, weaker hydrodynamics, and richer sources of heavy metals, the sediments of the west channel, were even more enriched with heavy metals than those of the middle channel.

Protease-producing bacteria are known to play an important role in degrading sedimentary particular organic nitrogen, and yet, their diversity and extracellular proteases remain largely unknown. In this paper, the diversity of the cultivable protease-producing bacteria and their extracellular proteases in the sediments of the South China Sea was investigated. The richness of the cultivable protease-producing bacteria reached 10(6) cells/g in all sediment samples. Analysis of the 16S rRNA gene sequences revealed that the predominant cultivated protease-producing bacteria are Gammaproteobacteria affiliated with the genera Pseudoalteromonas, Alteromonas, Marinobacter, Idiomarina, Halomonas, Vibrio, Shewanella, Pseudomonas, and Rheinheimera, with Alteromonas (34.6%) and Pseudoalteromonas (28.2%) as the predominant groups. Inhibitor analysis showed that nearly all the extracellular proteases from the bacteria are serine proteases or metalloproteases. Moreover, these proteases have different hydrolytic ability to different proteins, reflecting they may belong to different kinds of serine proteases or metalloproteases. To our knowledge, this study represents the first report of the diversity of bacterial proteases in deep-sea sediments.

273 samples from Ocean Drilling Program (ODP) Site 1146 in the northern South China Sea (SCS) were analyzed for grain-size distributions using grain-size class vs. standard deviation method and end-member modeling algorithm (EMMA) in order to investigate the evolution of the East Asian mon-soon since about 20 Ma. 10-19 mu m/1.3-2.4 mu m, the ratio of two grain-size populations with the highest variability through time was used to indicate East Asian winter monsoon intensity relative to summer monsoon. The mass accumulation rate of the coarsest end member EM1 (eolian), resulting from EMMA, can be used as a proxy of winter monsoon strength and Asian inland aridity, and the ratio of EM1/(EM2+EM3) as a proxy of winter monsoon intensity relative to summer monsoon. The combined proxies show that a profound enhancement of East Asian winter monsoon strength and winter monsoon intensity relative to summer monsoon occurred at about 8 Ma, and it is possible that the summer monsoon simultaneously intensified with winter monsoon at 3 Ma. Our results are well consistent with the previous studies in loess, eolian deposion in the Pacifc, radiolarians and planktonic foraminifera in the SCS. The phased uplift of the Himalaya-Tibetan Plateau may have played a significant role in strengthening the Asian monsoon at 8 Ma and 3 Ma.

The objective of the study is to investigate the suitability of using Pulse-coherent Acoustic Doppler Profiler (PCADP) to estimate suspended sediment concentration (SSC). The acoustic backscatter intensity was corrected for spreading and absorption loss, then calibrated with OBS and finally converted to SSC. The results show that there is a good correlation between SSC and backscatter intensity with R value of 0.74. The mean relative error is 22.4%. Then the time span of little particle size variation was also analyzed to exclude the influence of size variation. The correlation coefficient increased to 0.81 and the error decreased to 18.9%. Our results suggest that the PCADP can meet the requirement of other professional instruments to estimate SSC with the errors between 20% and 50%, and can satisfy the need of dynamics study of suspended particles.

We investigate the influence of low-frequency Rossby waves on the thermal structure of the upper southwestern tropical Indian Ocean (SWTIO) using Argo profiles, satellite altimetric data, sea surface temperature, wind field data and the theory of linear vertical normal mode decomposition. Our results show that the SWTIO is generally dominated by the first baroclinic mode motion. As strong downwelling Rossby waves reach the SWTIO, the contribution of the second baroclinic mode motion in this region can be increased mainly because of the reduction in the vertical stratification of the upper layer above thermocline, and the enhancement in the vertical stratification of the lower layer under thermocline also contributes to it. The vertical displacement of each isothermal is enlarged and the thermal structure of the upper level is modulated, which is indicative of strong vertical mixing. However, the cold Rossby waves increase the vertical stratification of the upper level, restricting the variability related to the second baroclinic mode. On the other hand, during decaying phase of warm Rossby waves, Ekman upwelling and advection processes associated with the surface cyclonic wind circulation can restrain the downwelling processes, carrying the relatively colder water to the near-surface, which results in an out-of-phase phenomenon between sea surface temperature anomaly (SSTA) and sea surface height anomaly (SSHA) in the SWTIO.

By analyzing the distributions of subsurface temperature and the surface wind stress anomalies in the tropical Pacific and Indian Oceans during the Indian Ocean Dipole (IOD) events, two major modes of the IOD and their formation mechanisms are revealed. (1) The subsurface temperature anomaly (STA) in the tropical Indian Ocean during the IOD events can be described as a "<" -shaped and west-east-oriented dipole pattern; in the east side of the "<" pattern, a notable tongue-like STA extends westward along the equator in the tropical eastern Indian Ocean; while in the west side of the "<" pattern, the STA has opposite sign with two centers (the southern one is stronger than the northern one in intensity) being of rough symmetry about the equator in the tropical mid-western Indian Ocean. (2) The IOD events are composed of two modes, which have similar spatial pattern but different temporal variabilities due to the large scale air-sea interactions within two independent systems. The first mode of the IOD event originates from the air-sea interaction on a scale of the tropical Pacific-Indian Ocean and coexists with ENSO. The second mode originates from the air-sea interaction on a scale of the tropical Indian Ocean and is closely associated with changes in the position and intensity of the Mascarene high pressure. The strong IOD event occurs when the two modes are in phase, and the IOD event weakens or disappears when the two modes are out of phase. Besides, the IOD events are normally strong when either of the two modes is strong. (3) The IOD event is caused by the abnormal wind stress forcing over the tropical Indian Ocean, which results in vertical transports, leading to the upwelling and pileup of seawater. This is the main dynamic processes resulting in the STA. When the anomalous easterly exists over the equatorial Indian Ocean, the cold waters upwell in the tropical eastern Indian Ocean while the warm waters pileup in the tropical western Indian Ocean, hence the thermocline in the tropical Indian Ocean is shallowed in the east and deepened in the west. The off-equator component due to the Coriolis force in the equatorial area causes the upwelling of cold waters and the shallowing of the equatorial India Ocean thermocline. On the other hand, the anomalous anticyclonic circulations and their curl fields located on both sides of the equator, cause the pileup of warm waters in the central area of their curl fields and the deepening of the equatorial Indian Ocean thermocline off the equator. The above three factors lead to the occurrence of positive phase IOD events. When anomalous westerly dominates over the tropical Indian Ocean, the dynamic processes are reversed, and the negative-phase IOD event occurs.

Based on the monthly average SST and 850 hPa monthly average wind data, the seasonal, interannual and long-term variations in the eastern Indian Ocean warm pool (EIWP) and its relationship to the Indian Ocean Dipole (IOD), and its response to the wind over the Indian Ocean are analyzed in this study. The results show that the distribution range, boundary and area of the EIWP exhibited obviously seasonal and interannual variations associated with the ENSO cycles. Further analysis suggests that the EIWP had obvious long-term trend in its bound edge and area, which indicated the EIWP migrated westwards by about 14 longitudes for its west edge, southwards by about 5 latitudes for its south edge and increased by 3.52x10(6) km(2) for its area, respectively, from 1950 to 2002. The correlation and composite analyses show that the anomalous westward and northward displacements of the EIWP caused by the easterly wind anomaly and the southerly wind anomaly over the eastern equatorial Indian Ocean played an important and direct role in the formation of the IOD.

The basic features of climatology and interannual variations of tropical Pacific and Indian Oceans were analyzed using a coupled general circulation model (CGCM), which was constituted with an intermediate 2.5-layer ocean model and atmosphere model ECHAM4. The CGCM well captures the spatial and temporal structure of the Pacific El Nino-Southern Oscillation (ENSO) and the variability features in the tropical Indian Ocean. The influence of Pacific air-sea coupled process on the Indian Ocean variability was investigated carefully by conducting numerical experiments. Results show that the occurrence frequency of positive/negative Indian Ocean Dipole (IOD) event will decrease/increase with the presence/absence of the coupled process in the Pacific Ocean. Further analysis demonstrated that the air-sea coupled process in the Pacific Ocean affects the IOD variability mainly by influencing the zonal gradient of thermocline via modulating the background sea surface wind.

The increasing trend of air temperature along with the climate warming has been accepted gradual-ly by scientists and by the general public. Qinghai-Xizang Plateau, a unique geographic unit due to high-altitude climate, is one of the most susceptible regions to climate warming. Its ecosystem is very fragile and sensi-tive to climate change. In order to get a better understanding of the impacts of climate warming on the nutrient contents of herbage grown in Qinghai-Xizang Plateau, a simulative study was implemented at Daban Moutain by using temperature differences resulted from sites selected at different altitudes and nutrient contents and in vitro digestibility were determined for assessing the quality of the grown herbage. There were significant downtrends in crude protein (CP), ether extract (EE) and nitrogen free extract (NFE) contents of herbage along with the increase of temperature. It had a positive correlation between temperature and content of acid detergent fibre (ADF), acid detergent lignin (ADL) in herbage. In vitro digestibility of herbage decreased along with the in-crease of temperature. The results of this study indicated that climate warming significantly influence nutrient contents and in vitro digestibility of herbage grown in Qinghai-Xizang Plateau. It is suggested that the future climate warming especially the gradual rise of the night temperature could cause negative effect on herbage quality grown in Qinghai-Xizang Plateau by decreasing CP, EE, and NFE contents and increasing some indi-gestible ingredients such as crude fibre (CF), neutral detergent fibre (NDF), ADF, and ADL. This, conse-quently, decreases the ruminant assimilation ability.

Grain yields of over 14 Mg ha(-1) were reported in 1978 for spring wheat (Triticum aestivum L.) grown in Northwest China. Understanding the circumstances under which this record yield was achieved may be useful in defining the key factors that lead to high grain yields and in determining the limits to wheat yield. A relatively simple, mechanistic model was used in an effort to simulate the record yield. The model was used as a framework in which various crop traits could be adjusted to match the observed crop growth. The weather that was characterized by cool temperatures and high levels of solar radiation, proved to be especially important in allowing a full-season crop to achieve record yields. Variables defining plant development in the model also had to be set to describe the high yielding cultivar grown in China. Leaf development was defined by the length of a phyllochron, which was set equal to 78 TU (thermal units, base temperature equal to 0 degrees C) based on independent data. The description of grain fill had to be defined to match simulation results with the observations. Two variables, length of the grain-fill period and the grain growth rate, were set in response to the unique traits of this cultivar and the low temperatures during grain development. These simulations led to important suggestions for examining the interaction between cool temperature regimes and developmental traits of wheat cultivars. (C) 1997 Published by Elsevier Science Ltd.
