A novel mathematical framework inspired on Morse Theory for topological triangle characterization in 2D meshes is introduced that is useful for applications involving the creation of mesh models of objects whose geometry is not known a priori. The framework guarantees a precise control of topological changes introduced as a result of triangle insertion/removal operations and enables the definition of intuitive high-level operators for managing the mesh while keeping its topological integrity. An application is described in the implementation of an innovative approach for the detection of 2D objects from images that integrates the topological control enabled by geometric modeling with traditional image processing techniques. A network can be analyzed at different topological scales, ranging from single nodes to motifs, communities, up to the complete structure. We propose a novel approach which extends from single nodes to the whole network level by considering non-overlapping subgraphs (i.e. connected components) and their interrelationships and distribution through the network. Though such subgraphs can be completely general, our methodology focuses on the cases in which the nodes of these subgraphs share some special feature, such as being critical for the proper operation of the network. The methodology of subgraph characterization involves two main aspects: (i) the generation of histograms of subgraph sizes and distances between subgraphs and (ii) a merging algorithm, developed to assess the relevance of nodes outside subgraphs by progressively merging subgraphs until the whole network is covered. The latter procedure complements the histograms by taking into account the nodes lying between subgraphs, as well as the relevance of these nodes to the overall subgraph interconnectivity. Experiments were carried out using four types of network models and five instances of real-world networks, in order to illustrate how subgraph characterization can help complementing complex network-based studies.

In bacteria, genetic recombination is catalysed by RecA protein, the product of the recA gene. A human gene that shares homology with Escherichia coli recA (and its yeast homologue RAD51) has been cloned from a testis cDNA library, and its 37 kDa product (hRad51) purified to homogeneity. The human Rad51 protein binds to single- and double-stranded DNA and exhibits DNA-dependent ATPase activity. Using a topological assay, we demonstrate that hRad51 underwinds duplex DNA, in a reaction dependent upon the presence of ATP or its non-hydrolysable analogue ATP gamma S. Complexes formed with single- and double-stranded DNA have been observed by electron microscopy following negative staining. With nicked duplex DNA, hRad51 forms helical nucleoprotein filaments which exhibit the striated appearance characteristic of RecA or yeast Rad51 filaments. Contour length measurements indicate that the DNA is underwound and extended within the nucleoprotein complex. In contrast to yeast Rad51 protein, human Rad51 forms filaments with single-stranded DNA in the presence of ATP/ATP gamma S. These resemble the inactive form of the RecA filament which is observed in the absence of a nucleotide cofactor.

Charged and neutral oxygen vacancies in the bulk and on perfect and defective surfaces of MgO are characterized as quantum-mechanical subsystems chemically bonded to the host lattice and containing most of the charge left by the removed oxygens. Attractors of the electron density appear inside the vacancy, a necessary condition for the existence of a subsystem according to the atoms in molecules theory. The analysis of the electron localization function also shows attractors at the vacancy sites, which are associated to a localization basin shared with the valence domain of the nearest oxygens. This polyatomic superanion exhibits chemical trends guided by the formal charge and the coordination of the vacancy. The topological approach is shown to be essential to understand and predict the nature and chemical reactivity of these objects. There is not a vacancy but a coreless pseudoanion that behaves as an activated host oxygen.

The topology as the product set with a base chosen as all products of open sets in the individual spaces. This topology is known as box topology. The main objective of this study is to extend the concept of box products to fuzzy box products and to obtain some results regarding them. Owing to the fact that box products have plenty of applications in uniform and covering properties, here made an attempt to explore some inter relations of fuzzy uniform properties and fuzzy covering properties in fuzzy box products. Even though the main focus is on fuzzy box products, some brief sketches regarding hereditarily fuzzy normal spaces and fuzzy nabla product is also provided. The main results obtained include characterization of fuzzy Hausdroffness and fuzzy regularity of box products of fuzzy topological spaces. The investigation of the completeness of fuzzy uniformities in fuzzy box products proved that a fuzzy box product of spaces is fuzzy topologically complete if each co-ordinate space is fuzzy topologically complete. The thesis also prove that the fuzzy box product of a family of fuzzy α-paracompact spaces is fuzzy topologically complete. In Fuzzy box product of hereditarily fuzzy normal spaces, the main result obtained is that if a fuzzy box product of spaces is hereditarily fuzzy normal ,then every countable subset of it is fuzzy closed. It also deals with the notion of fuzzy nabla product of spaces which is a quotient of fuzzy box product. Here the study deals the relation connecting fuzzy box product and fuzzy nabla product

Hairpin Ribozyme kommen natürlich in den Minussträngen der Satelliten RNAs dreier Pflanzenviren (sTRsV, sArMV and sCYMoV) vor. In dieser Arbeit wurden mit dem Programm Mfold darin mehrere distinkte Sekundärstrukturelemente gefunden, die außerhalb des katalytischen Zentrums der Ribozyme lokalisieren. Verschiedene Varianten der drei Ribozyme wurden hergestellt und die Funktion der beobachteten peripheren Strukturelemente biochemisch untersucht. Die sTRsV Hairpin Ribozyme mit unterschiedlichen Längen in Arm C wiesen ähnliche cis-Spaltungsreaktionen auf, unabhängig von der Anzahl interner bulges in Arm C. Das gleiche Verhalten, jedoch bei schnelleren Spaltungsraten, wurde nach Entfernen der three-way junction, die 3’ von der Spaltstelle in Arm A liegt, beobachtet. Hier hat Arm C demnach keinen Einfluss auf die Katalyse, wogegen ein verlängerter Arm A die Reaktion verlangsamt. Unter den experimentellen Bedingungen war die Rückreaktion in Anwesenheit des natürlichen Arms A nicht messbar. Im Gegensatz dazu zeigten alle Varianten ohne die Arm A Erweiterung Ligationsaktivität, die am höchsten in dem Molekül mit dem längsten Arm C war, und gleichermaßen erniedrigt für zwei Varianten mit kürzerem Arm C. Keine der Reaktionen diverser sArMV Hairpin Ribozyme konnte reproduzierbar analysiert werden. Für das sCYMoV Hairpin Ribozym wurde schließlich in cis-Spaltungsreaktionen eine Zunahme der Geschwindigkeit mit Abnahme der Länge von Arm D beobachtet. Dies war der Fall in Anwesenheit der three-way junction in Arm A, nicht jedoch in ihrer Abwesenheit, wo Varianten mit unterschiedlichen Längen des Arms D ähnliche Spaltungsreaktionen aufwiesen. In Anwesenheit der three-way junction in Arm A war eine Reduzierung der Ligationsgeschwindigkeit zu beobachten, und bei ihrer Abwesenheit stieg diese mit der Länge von Arm D. Dies zeigt, dass sowohl die three-way junction in Arm A, als auch die Länge und Anzahl der bulges in Arm D die Reaktion des Hairpin Ribozyms aus sCYMoV beeinflussen, wobei sich Unterschiede in Vorwärts- und Rückreaktion auf die experimentellen Bedingungen zurückführen lassen. In zwei Serien wurde die zentrale five-way junction dieses Ribozyms durch verschiedene four-way junctions ersetzt. Die kinetischen Parameter der Selbstspaltung waren ähnlich für Varianten ohne Arm E auf, jedoch verlangsamt bei Varianten ohne Arm C. Dies zeigt, dass das sCYMoV Hairpin Ribozym auch um eine four-way junction gebildet werden kann, deren konstituierenden Helices jedoch nicht beliebig sind. In einem zweiten Projekt wurde die Konservierung von Hammerhead Ribozym-motiven, die bereits früher im Genom der Brassicacee A. thaliana gefunden worden waren, exemplarisch an zehn Mitgliedern dieser Familie untersucht. Da deren Genome nicht sequenziert sind, wurde PCR mit Primern angewandt, die für die A. thaliana Motive spezifisch waren. Damit konnten Ribozymmotive in allen untersuchten Brassicaceen außer B. nigra and B. oleracea gefunden werden. Diese gehören zu den sechs Brassica Pflanzen, für die der koreanische Botaniker U 1935 im “triangle of U” die genetische Verwandtschaft beschrieb. Darin ist B. carinata, für die Ribozymmotive gezeigt wurden, die Tochterspezies der Brassica Pflanzen ohne diese Motive. Dieser Widerspruch könnte darauf zurückzuführen sein, dass in der PCR unspezifische Primer genutzt wurden, oder aber die Motive aus B. carinata könnten ein Artefakt aus einer Luft-übertragenen Kontamination sein. Technische Schwierigkeiten in der Durchführung von Southern Blots, mit denen zwischen diesen Möglichkeiten unterschieden werden sollte, haben eine abschließende Antwort verhindert. Nach einer Optimierung der Methode sollte diese aber geeignet sein, diese Frage zu klären.

Specific choices about how to represent complex networks can have a substantial impact on the execution time required for the respective construction and analysis of those structures. In this work we report a comparison of the effects of representing complex networks statically by adjacency matrices or dynamically by adjacency lists. Three theoretical models of complex networks are considered: two types of Erdos-Renyi as well as the Barabasi-Albert model. We investigated the effect of the different representations with respect to the construction and measurement of several topological properties (i.e. degree, clustering coefficient, shortest path length, and betweenness centrality). We found that different forms of representation generally have a substantial effect on the execution time, with the sparse representation frequently resulting in remarkably superior performance. We report optical and morphological properties of poly(2-methoxy-5-hexyloxy-p-phenylenevinylene) (OC1OC6-PPV) films processed by casting, spin-coating (SC) and Langmuir-Blodgett (LB) techniques. The absorption spectra are practically the same, with an absorption maximum at approximately at 500 nm. For the photoluminescence (PL) spectra at low temperature (T=10K), a small but significant difference was noted in the cast film, in comparison with the LB and SC films. The zero-phonon transition shifted from 609 nm for the LB film to 615 and 621 nm for the SC and cast films, respectively. At room temperature, the PL spectra are similar for all films, and blue shifted by ca. 25 nm in comparison with the spectra at low temperature due to thermal disorder. Using atomic force microscopy (AFM) we inferred that the distinctive behavior of the cast film, probably associated with structural defects, is related to the large thickness of this film. The surface roughness, which was surprisingly higher for the LB film, apparently played no role in the emission properties of OC1OC6-PPV films.

Storm evolution is fundamental for analysing the damage progression of the different failure modes and establishing suitable protocols for maintaining and optimally sizing structures. However, this aspect has hardly been studied and practically the whole of the studies dealing with the subject adopt the Equivalent triangle storm. As against this approach, two new ones are proposed. The first is the Equivalent Triangle Magnitude Storm model (ETMS), whose base, the triangular storm duration, D, is established such that its magnitude (area describing the storm history above the reference threshold level which sets the storm condition),HT, equals the real storm magnitude. The other is the Equivalent Triangle Number of Waves Storm (ETNWS), where the base is referred in terms of the real storm's number of waves,Nz. Three approaches are used for estimating the mean period, Tm, associated to each of the sea states defining the storm evolution, which is necessary to determine the full energy flux withstood by the structure in the course of the extreme event. Two are based on the Jonswap spectrum representativity and the other uses the bivariate Gumbel copula (Hs, Tm), resulting from adjusting the storm peaks. The representativity of the approaches proposed and those defined in specialised literature are analysed by comparing the main armour layer's progressive loss of hydraulic stability caused by real storms and that relating to theoretical ones. An empirical maximum energy flux model is used for this purpose. The agreement between the empirical and theoretical results demonstrates that the representativity of the different approaches depends on the storm characteristics and point towards a need to investigate other geometrical shapes to characterise the storm evolution associated with sea states heavily influenced by swell wave components.

The different theoretical models related with storm wave characterization focus on determining the significant wave height of the peak storm, the mean period and, usually assuming a triangle storm shape, their duration. In some cases, the main direction is also considered. Nevertheless, definition of the whole storm history, including the variation of the main random variables during the storm cycle is not taken into consideration. The representativeness of the proposed storm models, analysed in a recent study using an empirical maximum energy flux time dependent function shows that the behaviour of the different storm models is extremely dependent on the climatic characteristics of the project area. Moreover, there are no theoretical models able to adequately reproduce storm history evolution of the sea states characterized by important swell components. To overcome this shortcoming, several theoretical storm shapes are investigated taking into consideration the bases of the three best theoretical storm models, the Equivalent Magnitude Storm (EMS), the Equivalent Number of Waves Storm (ENWS) and the Equivalent Duration Storm (EDS) models. To analyse the representativeness of the new storm shape, the aforementioned maximum energy flux formulation and a wave overtopping discharge structure function are used. With the empirical energy flux formulation, correctness of the different approaches is focussed on the progressive hydraulic stability loss of the main armour layer caused by real and theoretical storms. For the overtopping structure equation, the total volume of discharge is considered. In all cases, the results obtained highlight the greater representativeness of the triangular EMS model for sea waves and the trapezoidal (nonparallel sides) EMS model for waves with a higher degree of wave development. Taking into account the increase in offshore and shallow water wind turbines, maritime transport and deep vertical breakwaters, the maximum wave height of the whole storm history and that corresponding to each sea state belonging to its cycle's evolution is also considered. The procedure considers the information usually available for extreme waves' characterization. Extrapolations of the maximum wave height of the selected storms have also been considered. The 4th order statistics of the sea state belonging to the real and theoretical storm have been estimated to complete the statistical analysis of individual wave height
