We examined the abundance and distribution of neutrophilic, microaerophilic Fe(II)-oxidizing bacteria (FeOB) in aquatic habitats of a highly weathered, subtropical coastal catchment where Fe biogeochemistry is of environmental significance. Laboratory cultivation and microscopy indicated that stalked Gallionella and sheathed Leptothrix-like FeOB were present in microbial mats associated with a circumneutral-pH, groundwater seep and streambank surface sediment,whereas unicellular FeOB werewidespread in surface and subsurface waters, including a seep, shallow stream and estuary-adjacent groundwater. Direct Gallionella-specificPCR detected dominant bacterial members related to Sideroxydans paludicola (95% sequence identity, SI) and Gallionella capsiferriformans (96% SI) in the seep microbialmat. TGGE analysis indicated that themost common FeOB in water enrichment cultures were related to S. lithotrophicus (96% SI). The ubiquity of FeOB in Poona catchment aquatic habitats suggests bacterial Fe(II) oxidation is integral to catchment Fe biogeochemistry.

Classical cultivation and molecular methods based on the ammonia monooxygenase gene (amoA) were used to study the abundance and diversity of beta-proteobacterial ammonia-oxidizing bacteria (AOB) in lake sediments. The eutrophic and oligotrophic basins of a Chinese shallow lake (Lake Donghu), in terms of ammonium (NH4+) concentrations, were sampled. The AOB number was significantly lower in the oligotrophic basin, but significantly higher in the eutrophic basin. In addition, using restriction fragment length polymorphism targeting the amoA, ten restriction patterns including six unique ones were found in the eutrophic basin, while five patterns were observed in the oligotrophic basin with only one unique restriction group. Phylogenetic analysis for AOB revealed that Nitrosomonas oligotropha- and Nitrosomonas ureae-related AOB and Nitrosospira-affiliated AOB were ubiquitous; the former dominated in the eutrophic basin (87.2%), while the latter dominated in the oligotrophic basin (65.5%). Furthermore, Nitrosomonas communis-related AOB was only detected in the eutrophic basin, at a small proportion (3.2%). L'agricultura i la industrialització han causat un augment significatiu del nombre d'ambients rics en amoni. La presència de compostos nitrogenats redueix la qualitat de l'aigua, causant problemes de toxicitat, deteriorant el medi ambient i fins i tot afectant la salut humana. En conseqüència, la nitrificació s'ha convertit en un procés global que afecta al cicle del nitrogen a la biosfera. Els bacteris oxidadors d'amoni (AOB) són els responsables de l'oxidació de l'amoni a nitrit, i juguen un paper essencial en el cicle del nitrogen. Els primers oxidadors d'amoni foren aïllats a finals del segle XIX, però la lentitud del seu creixement i les dificultats per cultivar-los feren que fins als anys 80, amb els primers estudis emprant el gen 16SrDNA, no s'assolís un coneixement complert d'aquest grup bacterià. Actualment les bases de dades contenen multitud d'entrades amb seqüències corresponents a AOB. L'objectiu d'aquest treball era trobar, desenvolupar i avaluar eines útils i fiables per a l'estudi dels AOB en mostres ambientals. En aquest treball primer descrivim la utilització de la hibridació in situ amb fluorescència (FISH), mitjançant l'aplicació de sondes amb diana en el 16SrRNA dels AOB. La FISH ens va permetre detectar i recomptar aquest grup bacterià; no obstant, aquest mètode no permetia la detecció de noves seqüències, pel que es necessitava una nova eina. Amb aquesta intenció vam aplicar la seqüència de la sonda Nso1225 en una PCR. El fet d'amplificar específicament un fragment del 16SrDNA dels AOB va suposar el desenvolupament d'una nova eina molecular que permetia detectar la presència i diversitat d'aquests bacteris en ambients naturals. Malgrat tot, algunes seqüències pertanyents a bacteris no oxidadors d'amoni del subgrup β dels proteobacteris, eren també obtingudes amb aquesta tècnica. Així mateix, un dels inconvenients de l'ús del 16SrDNA com a marcador és la impossibilitat de detectar simultàniament els AOB que pertanyen als subgrups β i γ dels proteobacteris. El gen amoA, que codifica per la subunitat A de l'enzim amoni monooxigenasa (AMO), era aleshores àmpliament utilitzat com a marcador per a la detecció dels AOB. En aquest treball també descrivim la utilització d'aquest marcador en mostres procedents d'un reactor SBR. Aquest marcador ens va permetre identificar seqüències de AOB en la mostra, però la necessitat de detectar amoA mitjançant clonatge fa que l'ús d'aquest marcador requereixi massa temps per a la seva utilització com a eina en estudis d'ecologia microbiana amb moltes mostres. Per altra banda, alguns autors han assenyalat l'obtenció de seqüències de no AOB en utilitzar amoA en un protocol de PCR-DGGE. Amb la finalitat d'obtenir una eina ràpida i rigorosa per detectar i identificar els AOB, vam desenvolupar un joc nou d'oligonucleòtids amb diana en el gen amoB, que codifica per a la subunitat transmembrana de l'enzim AMO. Aquest gen ha demostrat ser un bon marcador molecular pels AOB, oferint, sense tenir en compte afiliacions filogenètiques, una elevada especificitat, sensibilitat i fiabilitat. En aquest treball també presentem una anàlisi de RT-PCR basada en la detecció del gen amoB per a la quantificació del gènere Nitrosococcus. El nou joc d'oligonucleòtids dissenyat permet una enumeració altament específica i sensible de tots els γ-Nitrosococcus coneguts. Finalment, vam realitzar un estudi poligènic, comparant i avaluant els marcadors amoA, amoB i 16SrDNA, i vàrem construir un arbre filogenètic combinat. Com a resultat concloem que amoB és un marcador adequat per a la detecció i identificació dels AOB en mostres ambientals, proporcionant alhora agrupacions consistents en fer inferències filogenètiques. Per altra banda, la seqüència sencera del gen 16S rDNA és indicada com a marcador en estudis amb finalitats taxonòmiques i filogenètiques en treballar amb cultius purs de AOB.

Sulfidic muds of cold seeps on the Nile Deep Sea Fan are populated by different types of mat-forming sulfide-oxidizing bacteria. The predominant sulfide oxidizers of three different mats were identified by microscopic and phylogenetic analyses as (i) Arcobacter species producing cotton-ball-like sulfur precipitates, (ii) large filamentous sulfur bacteria including Beggiatoa species, or (iii) single, spherical cells resembling Thiomargarita species. High resolution in situ microprofiles revealed different geochemical settings selecting for different mat types. Arcobacter mats occurred where oxygen and sulfide overlapped at the bottom water interface. Filamentous sulfide oxidizers were associated with non-overlapping, steep gradients of oxygen and sulfide. A dense population of Thiomargarita was favored by temporarily changing supplies of oxygen and sulfide. These results indicate that the decisive factors in selecting for different mat-forming bacteria within one deep-sea province are spatial or temporal variations in energy supply. Furthermore, the occurrence of Arcobacter spp.-related 16S rRNA genes in the sediments below all three types of mats, as well as on top of brine lakes of the Nile Deep Sea Fan, indicates that this group of sulfide oxidizers can switch between different life modes depending on the geobiochemical habitat setting.

The bacteria that mediate the anaerobic oxidation of ammonium (anammox) are detected worldwide in natural and man-made ecosystems, and contribute up to 50% to the loss of inorganic nitrogen in the oceans. Two different anammox species rarely live in a single habitat, suggesting that each species has a defined but yet unknown niche. Here we describe a new anaerobic ammonium oxidizing bacterium with a defined niche: the co-oxidation of propionate and ammonium. The new anammox species was enriched in a laboratory scale bioreactor in the presence of ammonium and propionate. Interestingly, this particular anammox species could out-compete other anammox bacteria and heterotrophic denitrifiers for the oxidation of propionate in the presence of ammonium, nitrite and nitrate. We provisionally named the new species Candidatus "Anammoxoglobus propionicus".

Two patterns of solubilization of metal ions resulting from bioleaching of sewage sludge by sulphur-oxidizing Thiobacillus spp. were established as a function of pH. Chromium and copper ions required a pH of 2-3 to initiate their solubilization, whereas nickel and zinc ions had their solubilization initiated at pH 6-6.5. The patterns obtained were independent of the sludge solids concentrations investigated (10, 17, 25, 32.5 and 40 g l(-1)).

The effects of metal bioleaching on nutrient solubilization, especially nitrogen and phosphorous, from anaerobically-digested sewage sludge were investigated in this work. The assessment of the sanitary quality of the anaerobic sludge after bioleaching was also carried out by enumerating indicator (total coliforms, fecal coliforms, and fecal streptococci) and total heterotrophic bacteria. The experiments of bioleaching were performed using indigenous sulphur-oxidizing bacteria (Thiobacillus spp.) as inoculum and samples of anaerobically-digested sludge. Nitrogen and phosphorous solubilization from sewage sludge was assessed by measuring, respectively, the concentration of Total Kjeldahl Nitrogen, ammonia, nitrate/nitrite, and soluble and total phosphorous before and after the bioleaching assays. At the end of the experiment, after 4 days of incubation (final pH of 1.4), the following metal solubilization yields were obtained: zinc, 91%; nickel, 87%; copper, 79%; lead, 52%; and chromium, 42%. As a result of sludge acidification, the viable counts of selected indicator bacteria were decreased to below the detection limit (4 × 103 cfu 100 ml-1), followed by an increase in the mineral fraction of nitrogen (from 6 to 10%) and in the soluble fraction of phosphorous (from 15 to 30%). Although some loss of sludge nutrients can occur during solid-liquid separation following bioleaching, its beneficial effects as metal removal and reduction of pathogenic bacteria are sufficient to consider the potential of this treatment before sludge disposal onto agricultural fields.

The genus Calyptogena (Bivalvia: Vesicomyidae) comprises highly specialized bivalves living in symbiosis with sulphur-oxidizing bacteria in reducing habitats. In this study, the genus is revised using shell and anatomical features. The work is based on type material, as well as on the extensive collection of vesicomyids obtained during twelve expeditions to the Pacific and Indian Oceans. Nine Recent species are ascribed to the genus Calyptogena, four of which are new: C. pacifica Dall, 1891, C. fausta Okutani, Fujikura & Hashimoto, 1993, C. rectimargo Scarlato, 1981, C. valdiviae (Thiele & Jaeckel, 1931), C. gallardoi Sellanes & Krylova, 2005, C. goffrediae n. sp., C. starobogatovi n. sp., C. makranensis n. sp. and C. costaricana n. sp. The characteristic features of Calyptogena are: shell up to 90 mm in length, elongate-elliptical or elongate; presence of escutcheon; presence of broad posterior ramus (3b) of right subumbonal cardinal tooth as well as right posterior nymphal ridge; absence of pallial sinus as a result of attachment of intersiphonal septal retractor immediately adjacent to ventral surface of posterior adductor; absence of processes on inner vulva of inhalant siphon; presence of inner demibranch only, with descending and ascending lamellae with interlamellar septa not divided into separate tubes. The most closely related taxa to Calyptogena are probably the genus Isorropodon Sturany, 1896, and the group of species represented by 'Calyptogena' phaseoliformis Métivier, Okutani & Ohta, 1986. These groups have several characters in common, namely absence of pallial sinus, presence of single inner pair of demibranchs and absence of processes on inner vulva of inhalant siphon. The worldwide distribution of the genus Calyptogena suggests that methane seeps at continental margins are the major dispersal routes and that speciation was promoted by geographical isolation. Recent species diversity and fossil records indicate that the genus originated in the Pacific Ocean. Sufficient data to discuss the distribution at species level exist only for C. pacifica, which has a remarkably narrow bathymetric range. Published studies on the physiology of C. pacifica suggest that adaptation to a specific geochemical environment has led to coexisting vesicomyid genera. The bacteria-containing gill of C. pacifica and other Calyptogena species is one of the most specialized in the family Vesicomyidae and may reflect these ecological adaptations.

The radioautographic method of determination of the number of autotrophic microorganisms was initially suggested for counting methane-oxidizing bacteria. With the help of this method colonies of hydrogen-oxidizing bacteria are differentiated even more clearly from heterotrophic. Under laboratory conditions it was shown that colonies grown on membrane filters from a pure culture of thionic bacteria on a nutrient medium with radio- active carbonate, give better prints on film. This method was tested by the authors for determining the number of these bacteria in the meromictic Lake Vae de San Juan during the expedition to Cuba in the summer of 1973. The study showed that that the thionic bacteria are found throughout the pelagial. It proved that the thionic bacteria can be well considered in water-bodies by the radioautographic method.

Desde a descoberta em 1999 do primeiro vulcão de lama no Golfo de Cádis, cerca de 40 locais, de profundidade variável entre os 200 e os 3900 m, com diferentes graus de emissão de hidrocarbonetos foram localizados e amostrados dentro do programa IOC-UNESCO “Training Through Research (TTR) “ e mais recentemente dentro do projecto europeu HERMES. Neste estudo investigamos as comunidades da macrofauna dos vulcões de lama do Golfo de Cádis utilizando uma diversidade de equipamento de amostragem quantitativo e não quantitativo. Mais de 14550 espécimes foram examinados e incluídos nos diferentes grupos taxonómicos, sendo fornecida uma lista taxonómica detalhada com o menor nível taxonómico possível. A biodiversidade, distribuição dos principais taxa, as espécies quimiossintéticas e a biodiversidade regional e substituição de espécies são apresentados e discutidos. Dentro da macrofauna, os bivalves (nomeadamente super-familia Thyasiroidea, espécies quimisimbióticos e comunidade de bivalves) e os ofiurideos são estudados em pormenor. Os Thyasiroidea colhidos nos vulcões de lama do Golfo de Cádis são revistos. Das sete espécies identificadas, apenas uma Thyasira vulcolutre. sp. nov se encontra associada a um ambiente quimiossintético. Esta espécie é restrita a locais activos, mas não se verificam padrões de distribuição para as outras espécies. Os bivalves quimiosimbióticos amostrados são revistos. Das 10 espécies fortemente associadas a ambientes quimiossintéticos duas Solemyidae, Petrasma elarraichensis sp. nov. e Acharax gadirae sp. nov., uma Lucinidae, Lucinoma asapheus sp. nov., e uma Vesicomyidae, Isorropodon megadesmus sp. nov. são descritas e comparadas com similares das respectivas famílias. As comunidades de bivalves foram analisadas em detalhe e do estudo de 759 espécimes (49 espécies em 21 familias) descreve-se a diversidade e padrões de distribuição. Os Ophiuroidea amostrados nos vulcões de lama e ambientes batiais adjacentes são revistos. Treze espécies são incluídas em 4 famílias, Ophiacanthidae, Ophiactidae, Amphiuridae e Ophiuridae e são identificadas, tendo sido descrita uma nova espécie Ophiopristis cadiza sp. nov. Rácios isotópicos (δ13C, δ15N, δ34S) foram determinados em várias espécies no intuito de investigar a ecologia trófica das comunidades bênticas dos vulcões do Golfo de Cádis. Os valores de δ13C para os bivalves Solemyidae, Lucinidae e Thyasiridae estão de acordo com os valores para outros bivalves conhecidos por possuírem simbiontes tiotróficos. Por outro lado os valores de δ13C e δ34S para Bathymodiolus mauritanicus sugerem a ocorrência de metanotrofia. A análise da fauna heterotrófica indica igualmente que as espécies habitantes da cratera dos vulcões de lama derivam a sua nutrição de fontes quimiossintéticas. A indicação pela análise isotópica que as bactérias autotróficas contribuem substancialmente para a nutrição dos bivalves hospedeiros, levou-nos a investigar os endossimbiontes e as suas relações filogenéticas relativamente a outros bivalves através da análise comparativa de análises de sequências de 16S ribossomal RNS. Análises moleculares PCR-DGGE (Denaturing Gradient Gel Electrophoresis) e clonagem de genes de bacterias 16S rRNA confirmaram a presença de simbiontes oxidantes de enxofre e colocam a possibilidade de uma simbiose dupla para o B. mauritanicus. A diversidade microbiana dentro dos Frenulata foi igualmente estudada recorrendo a métodos moleculares e revelou a não existência de padrão entre espécies, vulcões, profundidade e idade do animal sugerindo assim a não procura de simbiontes específicos.
