The molecular analysis of genes influencing human height has been notoriously difficult. Genome-wide association studies (GWAS) for height in humans based on tens of thousands to hundreds of thousands of samples so far revealed ∼200 loci for human height explaining only 20% of the heritability. In domestic animals isolated populations with a greatly reduced genetic heterogeneity facilitate a more efficient analysis of complex traits. We performed a genome-wide association study on 1,077 Franches-Montagnes (FM) horses using ∼40,000 SNPs. Our study revealed two QTL for height at withers on chromosomes 3 and 9. The association signal on chromosome 3 is close to the LCORL/NCAPG genes. The association signal on chromosome 9 is close to the ZFAT gene. Both loci have already been shown to influence height in humans. Interestingly, there are very large intergenic regions at the association signals. The two detected QTL together explain ∼18.2% of the heritable variation of height in horses. However, another large fraction of the variance for height in horses results from ECA 1 (11.0%), although the association analysis did not reveal significantly associated SNPs on this chromosome. The QTL region on ECA 3 associated with height at withers was also significantly associated with wither height, conformation of legs, ventral border of mandible, correctness of gaits, and expression of the head. The region on ECA 9 associated with height at withers was also associated with wither height, length of croup and length of back. In addition to these two QTL regions on ECA 3 and ECA 9 we detected another QTL on ECA 6 for correctness of gaits. Our study highlights the value of domestic animal populations for the genetic analysis of complex traits.

To identify novel quantitative trait loci (QTL) within horses, we performed genome-wide association studies (GWAS) based on sequence-level genotypes for conformation and performance traits in the Franches-Montagnes (FM) horse breed. Sequence-level genotypes of FM horses were derived by re-sequencing 30 key founders and imputing 50K data of genotyped horses. In total, we included 1077 FM horses genotyped for ~4 million SNPs and their respective de-regressed breeding values of the traits in the analysis. Based on this dataset, we identified a total of 14 QTL associated with 18 conformation traits and one performance trait. Therefore, our results suggest that the application of sequence-derived genotypes increases the power to identify novel QTL which were not identified previously based on 50K SNP chip data.

Franches-Montagnes is the only native horse breed in Switzerland, therefore special efforts should be made for ensuring its survival. The objectives of this study were to characterize the structure of this population as well as genetic variability with pedigree data, conformation traits and molecular markers. Studies were focused to clarify if this population is composed of a heavy- and a light-type subpopulation. Extended pedigree records of 3-year-old stallions (n = 68) and mares (n = 108) were available. Evaluations of body conformation traits as well as pedigree data and molecular markers did not support the two-subpopulation hypothesis. The generation interval ranged from 7.8 to 9.3 years. The complete generation equivalent was high (>12). The number of effective ancestors varied between 18.9 and 20.1, whereof 50% of the genetic variability was attributed to seven of them. Genetic contribution of Warmblood horses ranged from 36% to 42% and that of Coldblood horses from 4% to 6%. The average inbreeding coefficient reached 6%. Inbreeding effective population size was 114.5 when the average increase of the inbreeding coefficient per year since 1910 was taken. Our results suggest that bottleneck situations occurred because of selection of a small number of sire lines. Promotion of planned matings between parents that are less related is recommended in order to avoid a reduction of the genetic diversity.

O objetivo deste trabalho foi determinar parâmetros genéticos relacionados a características morfológicas e suas correlações genéticas com a produção de leite, em vacas da raça Gir. Utilizaram-se 3.805 registros provenientes de 2.142 vacas. O modelo utilizado na análise de características morfológicas continha os efeitos fixos de rebanho, ano e estação de classificação, estádio da lactação e idade da vaca à classificação, além da identificação do classificador. Quanto à produção de leite, foram incluídos no modelo os efeitos fixos de rebanho, ano e estação de parição e idade da vaca ao parto. Os parâmetros genéticos foram obtidos por meio do aplicativo REMLF90. As estimativas de herdabilidade variaram de 0,09 a 0,54. A variabilidade genética aditiva da maioria das características é suficiente para que ganhos genéticos anuais significativos possam ser alcançados com o processo de seleção. As correlações genéticas entre as características morfológicas variaram de baixas a altas e, entre elas e a produção de leite, de baixas a moderadas. Altas correlações genéticas entre algumas características morfológicas implicam a possibilidade de exclusão de algumas delas do programa de melhoramento genético da raça Gir, no Brasil. As correlações genéticas entre produção de leite e algumas características morfológicas indicam que estas podem ser utilizadas na formação de índices de seleção.

The aim of this study was estimate genetic, environmental and phenotypic correlations between movement and conformation traits in Mangalarga horses, in Brazil. The data were provided by Brazilian Association of Mangalarga Horses Breeders, comprised 9865 observations for movement and conformation traits. The data were organized by SAS, and the (co)variance components were estimated by the program MTGSAM. The heritabilities estimates varied from 0.22 (shoulder) to 0.29 (limbs), and the genetic correlations ranged from 0.51 (movement and neck) to 0.31 (movement and limbs).

Research into the genetics of whole herd profitability has been a focus of the Beef Cooperative Research Centre for Beef Genetic Technologies over the past decade and it has been identified that measures of male reproduction may offer a potential indirect means of selecting for improved female reproduction. This paper describes the experimental design and provides a descriptive analysis of an array of male traits in Brahman and Tropical Composite genotypes managed under the medium to high stress, semi-extensive to extensive production systems of northern Australia. A total of 1639 Brahman and 2424 Tropical Composite bulls with known pedigrees, bred and raised in northern Australia, were evaluated for a comprehensive range of productive and reproductive traits. These included blood hormonal traits (luteinising hormone, inhibin and insulin-like growth factor-I); growth and carcass traits (liveweight, body condition score, ultrasound scanned 12-13th rib fat, rump P8 fat, eye muscle area and hip height); adaptation traits (flight time and rectal temperature); and a bull breeding soundness evaluation (leg and hoof conformation, sheath score, length of everted prepuce, penile anatomy, scrotal circumference, semen mass activity, sperm motility and sperm morphology). Large phenotypic variation was evident for most traits, with complete overlap between genotypes, indicating that there is likely to be a significant opportunity to improve bull fertility traits through management and bull selection.

Were estimate (co)variance and genetic associations between conformation, finishing precocity and muscling visual scores measured at weaning (SCW, SFW and SMW, respectively) and yearling (SCY. SFY and SMY, respectively) with mature weight (MW) in Nelore cows, in order to predict the possible changes that inclusion of visual scores in beef cattle selection indices would bring to female mature weight. The data set contained records of 36,757 females, born between 1993 and 2006, belonging to the Jacarezinho cattle raising farm. (Co)variance components were estimated by bivariate animal models using Bayesian inference method through Gibbs sampling, assuming a linear model for MW and a nonlinear (threshold) model for conformation, finishing precocity and muscling visual scores. The first 10,000 rounds were considered as the burn-in period and discarded. The posterior means of direct heritability distributions were: 0.16 +/- 0.02 (SCW); 0.20 +/- 0.02 (SFW); 0.19 +/- 0.02 (SMW); 0.24 +/- 0.02 (SCY); 0.31 +/- 0.02 (SFY); 0.32 +/- 0.02 (SMY) and 0.46 +/- 0.04 (MW). Estimates of genetic correlations between visual scores and MW were positive and moderate, ranging from 0.27 +/- 0.06 to 0.36 +/- 0.04. Visual scores and MW should respond favorably to direct selection. Mature weight can be used in Nelore breeding programs designed to monitor the cows' size. Selection of animals with higher conformation, finishing precocity and muscling scores, especially at yearling, should promote an increase in cows' mature weight. (c) 2010 Elsevier B.V. Genetic correlations of selection indices and the traits considered in these indices with mature weight (MW) of Nelore females and correlated responses were estimated to determine whether current selection practices will result in an undesired correlated response in MW. Genetic trends for weaning and yearling indices and MW were also estimated. Data from 612,244 Nelore animals born between 1984 and 2010, belonging to different beef cattle evaluation programs from Brazil and Paraguay, were used. The following traits were studied: weaning conformation (WC), weaning precocity (WP), weaning muscling (WM), yearling conformation (YC), yearling precocity (YP), yearling muscling (YM), weaning and yearling indices, BW gain from birth to weaning (BWG), postweaning BW gain (PWG), scrotal circumference (SC), and MW. The variance and covariance components were estimated by Bayesian inference in a multitrait analysis, including all traits in the same analysis, using a nonlinear (threshold) animal model for visual scores and a linear animal model for the other traits. The mean direct heritabilities were 0.21 ± 0.007 (WC), 0.22 ± 0.007 (WP), 0.20 ± 0.007 (WM), 0.43 ± 0.005 (YC), 0.40 ± 0.005 (YP), 0.40 ± 0.005 (YM), 0.17 ± 0.003 (BWG), 0.21 ± 0.004 (PWG), 0.32 ± 0.001 (SC), and 0.44 ± 0.018 (MW). The genetic correlations between MW and weaning and yearling indices were positive and of medium magnitude (0.30 ± 0.01 and 0.31 ± 0.01, respectively). The genetic changes in weaning index, yearling index, and MW, expressed as units of genetic SD per year, were 0.26, 0.27, and 0.01, respectively. The genetic trend for MW was nonsignificant, suggesting no negative correlated response. The selection practice based on the use of sires with high final index giving preference for those better ranked for yearling precocity and muscling than for conformation generates only a minimal correlated response in MW. © 2013 American Society of Animal Science. This study aimed to investigate the following environmental effects in Suffolk lambing: contemporary groups, type of birth, and age of animal and age of dam at lambing on conformation (C), precocity (P), musculature (M), and body weight at postweaning (W), and the heritability coefficients and genetic correlations among these traits. Contemporary groups, type of birth, and age of animal and age of dam at lambing were significant for W. For C, all the effects studied were significant, except linear and quadratic effects of age of the animal. For P, all effects studied were significant, except the quadratic effect of age of the animal. For M, the effects of contemporary group, type of birth, and the linear effect of the age of the animal were significant. Heritability estimates were 0.07 +/- 0.03, 0.14 +/- 0.03, 0.09 +/- 0.03, and 0.11 +/- 0.03 for C, P, M, and W, respectively, indicating a positive low response for direct selection. Estimates of genetic correlations among the visual scores (C, P, and M) and W were moderate to highly favorable and positive, ranging from 0.48 to 0.90. These results indicate that selection for visual scores will increase body weight.
