Large-scale chromosome rearrangements such as copy number variants (CNVs) and inversions encompass a considerable proportion of the genetic variation between human individuals. In a number of cases, they have been closely linked with various inheritable diseases. Single-nucleotide polymorphisms (SNPs) are another large part of the genetic variance between individuals. They are also typically abundant and their measuring is straightforward and cheap. This thesis presents computational means of using SNPs to detect the presence of inversions and deletions, a particular variety of CNVs. Technically, the inversion-detection algorithm detects the suppressed recombination rate between inverted and non-inverted haplotype populations whereas the deletion-detection algorithm uses the EM-algorithm to estimate the haplotype frequencies of a window with and without a deletion haplotype. As a contribution to population biology, a coalescent simulator for simulating inversion polymorphisms has been developed. Coalescent simulation is a backward-in-time method of modelling population ancestry. Technically, the simulator also models multiple crossovers by using the Counting model as the chiasma interference model. Finally, this thesis includes an experimental section. The aforementioned methods were tested on synthetic data to evaluate their power and specificity. They were also applied to the HapMap Phase II and Phase III data sets, yielding a number of candidates for previously unknown inversions, deletions and also correctly detecting known such rearrangements.

Chez les animaux à vision binoculaire, la vision tridimensionnelle permet la perception de la profondeur grâce à l'intégration de l'information visuelle en provenance des deux yeux. La première étape de cette intégration est rendue possible anatomiquement par la ségrégation des axones controlatéraux et ipsilatéraux des cellules ganglionnaires de la rétine (CGR) au niveau du chiasma optique. Les axones controlatéraux croisent la ligne médiane au chiasma en route du nerf optique vers le cerveau. À l’inverse, les axones ipsilatéraux s'écartent du chiasma et continuent dans le tractus optique ipsilatéral, en évitant la ligne médiane vers leurs cibles cérébrales. Les mécanismes moléculaires à la base de ce phénomène ne sont pas complètement compris. Les études présentées dans cette thèse montrent que Boc, le récepteur de Sonic Hedgehog (Shh) dans le guidage axonal, est enrichi dans les CGRs ipsilatérales de la rétine en développement. La présence de Shh sur la ligne médiane, et le mode d'expression complémentaire du récepteur nous ont conduit à émettre l'hypothèse que Shh pourrait repousser les axones ipsilatéraux au niveau du chiasma en activant le récepteur Boc. Conformément à cette hypothèse, nous avons constaté que seulement les CGR exprimant Boc se rétractent in vitro en réponse à Shh et que cette réponse est perdue dans les CGR mutantes pour Boc. In vivo, nous démontrons que Boc est requis pour la ségrégation normale des axones ipsilatéraux au niveau du chiasma optique et, inversement, que l'expression ectopique de Boc dans les CGR contralatérales empêche leurs axones de traverser le chiasma optique. Dans l’ensemble, ces résultats suggèrent que Shh repousse les axones ipsilatéraux au niveau du chiasma optique par son récepteur Boc. Cette première partie de notre travail identifie un nouveau couple ligand-récepteur requis pour la ségrégation des axones au niveau du chiasma optique. Une interaction moléculaire impliquée dans cette ségrégation implique l’éphrine-B2 et ses récepteurs EphB (EphB1). Dans la deuxième partie de notre travail, nous montrons, in vivo, en utilisant des souris doubles et quadruples mutantes pour les récepteurs Boc, EphB1 ou les trois récepteurs EphB, que l’abrogation des deux voies de signalisation Shh et éphrine-B2 conduit à l'absence de projections ipsilatérales. Ceci indique que les deux signalisations agissent de façon indépendante dans des voies parallèles. De manière intéressante, ces souris mutantes ont été utilisées comme modèle génétique pour démontrer des défauts dans la perception de la profondeur de champs chez des animaux dépourvus de projections visuelles ipsilatérales. Ainsi, les travaux présentés dans cette thèse démontrent pour la première fois que la formation des projections rétiniennes ipsilatérales est essentielle à l’établissement de la vision binoculaire et dépend des voies induites par les récepteurs d’éphrine-B2 et Shh.

In this article five women explore (female) embodiment in academic work in current workplaces. In a week-long collective biography workshop they produced written memories of themselves in their various workplaces and memories of themselves as children and as students. These memories then became the texts out of which the analysis was generated. The authors examine the constitutive and seductive effects of neoliberal discourses and practices, and in particular, the assembling of academic bodies as particular kinds of working bodies. They use the concept of chiasma, or crossing over, to trouble some aspects of binary thinking about bodies and about the relations between bodies and discourses. They examine the way that we simultaneously resist and appropriate, and are seduced by and appropriated within, neoliberal discourses and practices.

Mesobolivar luteus (Keyserling 1891) and Micropholcus fauroli (Simon 1887) specimens were collected in Ubatuba and Rio Claro, both in the state of São Paulo, Brazil. Mesabolivar luteus showed 2n (male) = 15 = 14 + X and 2n (9) = 16 = 14 + XX in mitotic metaphases and 711 + X in diplotenic cells. During late prophage 1, all bivalents presented a ring shape, evidencing two chiasmata per bivalent. In this species, some diplotenic cells appear in pairs, maybe due to specific characteristics of the intercellular bridges. The metaphases 11 showed n = 7 or n = 8 = 7 + X chromosomes. Micropholcus fauroti evidenced 2n (male) = 17 = 16 + X in spermatogonial metaphases and 8II+X in diplotenic cells, with only one chiasma per bivalent, contrasting with M. luteus. In both species, all chromosomes were metacentrics. The sexual chromosome X was the largest element and appeared as a univalent during meiosis I. These are the first cytogenetical data for the genera Mesabolivar and Micropholcus. Additionally, M. luteus is the first chromosomally analyzed species of the New World clade and the observed diploid number for M. fauroti had not yet been recorded in Pholcidae.

The speciose Brazilian Elateridae fauna is characterized by high karyotypic diversity, including one species (Chalcolepidius zonatus Eschscholtz, 1829) with the lowest diploid number within any Coleoptera order. Cytogenetic analysis of Conoderus dimidiatus Germar, 1839, C. scalaris (Germar, 1824,) C. ternarius Germar, 1839, and C. stigmosus Germar, 1839 by standard and differential staining was performed with the aim of establishing mechanisms of karyotypic differentiation in these species. Conoderus dimidiatus, C. scalaris, and C. ternarius have diploid numbers of 2n(male) = 17 and 2n(female) = 18, and a X0/XX sex determination system, similar to that encountered in the majority of Conoderini species. The karyotype of C. stigmosus was characterized by a diploid number of 2n=16 and a neoXY/neoXX sex determination system that was highly differentiated from other species of the genus. Some features of the mitotic and meiotic chromosomes suggest an autosome/ancestral X chromosome fusion as the cause of the neoXY system origin in C. stigmosus. C-banding and silver impregnation techniques showed that the four Conoderus species possess similar chromosomal characteristics to those registered in most Polyphaga species, including pericentromeric C band and autosomal NORs. Triple staining techniques including CMA(3)/DA/DAPI also provided useful information for differentiating these Conoderus species. These techniques revealed unique GC-rich heterochromatin associated with NORs in C. scalaris and C. stigmosus and CMA(3)-heteromorphism in C. scalaris and C. ternarius.

The first cytogenetic analysis of fireflies from Brazilian fauna was carried out in this work. The investigation of two species of the subfamily Lampyrinae, Aspisoma maculatum and Photinus sp. (aff. pyralis), showed the diploid number 2n = 19 and an X0 sex determination system in males. These observations are similar to those already described for all the Lampyrinae species previously studied. In contrast, Bicellonycha lividipennis (Photurinae) revealed the karyotype 2n = 16 + neoXY, which has not yet been registered for any firefly species. The neoXY sex determination system encountered in this species probably arose through fusion between an ancestral X sex chromosome, belonging to the X0 system, and an autosomal element. This event also reduced the diploid number from 2n = 19, which is more frequent in the family Lampyridae, to 2n = 18 in B. lividipennis. The analysis of meiotic cells showed that the neoXY sexual bivalent of B. lividipennis exhibited a prominent terminal chiasma, indicating that the sex chromosomes are not wholly differentiated and still retain a region of homology. A review of the cytogenetic data known for the family Lampyridae was also documented in this work, as well as a discussion on the main trends of chromosomal evolution that seem to have occurred in this group.

This work describes the first report about the occurrence of recombination nodules (RNs) in spread pachytene cells of two species of Coleoptera: Palembus dermestoides (Tenebrionidae) and Epicauta atomaria (Meloidae). The RNs were observed in preparations contrasted with phosphotungstic acid. Considering RN morphology and its occurrence in pachytene bivalents (one per autosome bivalent) these structures were interpreted to be late RNs. P. dermestoides and E. atolraria have 2n = 20 chromosomes including an Xyp sex determination system. In spite of most frequently subtelocentric morphology observed in the autosomes of both species, the occurrence of RNs is limited only to the synaptonemal complex (SC) structure of the long arms. These findings are in agreement with those obtained using light microscopy analysis in which only one chiasma or terminalization event is observed per autosomal bivalent in early or late metaphase I cells. The RNs have the same average width of the SC of each analyzed species, a circular shape, strong electron density, and are observed mainly between the lateral elements of the SC. The RNs of P. dermestoides and E. atomaria have approximately the same average size (width), 180 +/- 20 nm and 160 +/- 80 nm, respectively. The absence of RNs in the short arms and its occurrence in the long arms are discussed considering the short arm pericentromeric and pro-centric heterochromatin. Copyright (C) 2003 S. Currently, 60 species of harvestmen have been karyotyped and all of these are from the Nearctic and Palearctic regions. This work is the first cytogenetic report of three gonyleptid species of the suborder Laniatores: Goniosoina aff. badiuln, G. proxiinuni and G. spelaeum of the Neotropical region, from the southeastern region of Brazil. Conventional Giemsa stain chromosome preparations were obtained from embryonic cells and adult male testes. Embryo mitotic plates of G. aff. badium and G. proximum indicated 88 chromosomes, and mitotic spermatogonial plates of G. spelaeum males revealed intra- and interindividual variation of chromosome number, ranging from 92-109 chromosomes. In the three analyzed species, the mitotic chromosomes were meta- or subinetacentric with no obvious sex chromosomes being identified during mitosis. Prophase I spermatocytes of G. spelaeum also revealed intra- and interindividual bivalent number variation and furthermore indicated the presence of multivalence. The karyotypes of these three Goniosoina species exhibited the largest chromosome pair with a negative heteropycnosis in the distal region of the shortest arrn chromosomes of G. spelaeum submitted to silver impregnation evidenced this negative heteropycnotic region as nucleolus organizer region (NOR). These results, when compared with cytogenetic data of other Laniatores species from the Palearctic region, indicated that a new record for diploid chromosome number probably characterize the genus Goniosoma in the Neotropical region.

Some cytogenetical aspects of spermatozoa formation were studied in 9 Coreidae Brazilian species: Anasa bellator, Athaumastus haematicus, Chariesterus armatus, Dallacoris obscura, Dallacoris pictus, Leptoglossus gonagra, Leptoglossus zonatus, Sphictyrtus fasciatus, and Zicca annulata. Similarly to the other species described to date, all the species studied herein showed cystic spermatogenesis, a reddish membrane covering the testes, a X0 sex determining system, a pair of m-chromosomes, intersticial chiasmata in most autosomes, and autosomes dividing reductionally at first meiotic division and equationally in the second 1 while sex chromosomes, divide equationally and reductionally at first and second meiotic division, respectively. In addition, it was observed that the sex chromosome is heteropycnotic at prophase and that heteropycnotic chromosomal material is found in the nuclei at spermiogenesis. In the species studied, the diploid chromosome number ranged from 19 to 25. It was 19 in S. fasciatus (16A+2m+X0); 21 in A. bellator, A. haematicus, D. obscura, D. pictus, L. gonagra, and L. zonatus (18A+2m+X0); 23 in Z. annulata (20A+2m+X0); and 25 in C. armatus (22A+2m+X0). © 2007 The Japan Mendel Society.

In Nysius californicus (family Lygaeidae, subfamily Orsillinae), a pest commonly known as the seed bug, the chromosome complement is 2n = 16 (12A + 2m + XY), testes are formed by seven seminiferous tubules covered by an orange-colored membrane, and spermatogenesis is cystic. At prophase, sex chromosomes are heteropycnotic and autosomes usually show a chiasma. At metaphase, sex chromosomes along with microchromosomes may be seen located at the center of a ring formed by the remaining autosomes. A characteristic specific of N. californicus was the presence of nucleolar material observed from the cystic cell to the completely differentiated spermatozoon. Variations in size, shape and location of the nucleolar material occur during this process, denoting a variable degree of activity in the different stages. ©FUNPEC-RP.

Pholcidae (Haplogynae) encompasses 967 described species, of which only 14 have been cytogenetic analyzed. Several chromosomal features have already been described including presence of meta- and sub-metacentric chromosomes and sex determination chromosome system (SDCS) of the X, X1X2Y, and X1X2 types, which contrast with the telo- and acrocentric chromosomes and SDCS of the X1X2 type typical of entelegyne spiders. To obtain further cytogenetic information for the family, we examined two pholcid species, Crossopriza lyoni (Blackwall 1867) and Physocyclus globosus (Taczanowski 1874) using both conventional staining and silver staining techniques. Crossopriza lyoni exhibited 2n = 23 = 22 + X in males and 2n = 24 = 22 + XX in females, while P. globosus showed 2n = 15 = 14 + X and 4n = 30 = 28 + 2X, both in male adults, 2n = 16 = 14 + XX in female adults and embryos, and 2n = 15 = 14 + X in male embryos. Both species revealed predominately metacentric and submetacentric chromosomes and a SDCS of the X/XX type. The cytogenetic data obtained in this work and those already recorded for C. lyoni indicate interpopulational and intraspecific numerical chromosome variation, suggesting the presence of chromosomal races or cytotypes in this species. The intraindividual numerical chromosome variation observed in male adult specimens of P. globosus may be explained by the presence of cytoplasmatic bridges between germ cells. The use of the silver staining technique to reveal the nucleolar organizer region (NOR) showed that chromosome pairs 4 and 6 and the X chromosome in C. lyoni are telomeric NOR-bearers, and that the chromosome pair 2 in P. globosus possesses a proximal NOR in the long arm.

This work deals with the comparative cytogenetic analysis of four Neotropical Elateridae species and reviews the nucleolar organizer region (NOR) patterns on Coleoptera chromosomes, for the first time. The cytogenetic characterization of Conoderus malleatus (Conoderini), Pyrearinus candelarius, Pyrophorus divergens and Pyrophorus punctatissimus (Pyrophorini) was accomplished through the study of mitotic and meiotic cells submitted to standard (Giemsa) and differential staining [silver impregnation and GC-specific chromomycin A 3 (CMA 3) plus AT-specific 4′-6-diamidino-2-phenylindole (DAPI) fluorochromes]. The analysis of spermatogonial cells revealed the diploid numbers: 2n = 17 in C. malleatus and 2n = 15 in P. candelarius, P. divergens and P. punctatissimus. In these species, the X0 type sex-determination system and the acrocentric morphology of almost all chromosomes were observed. The study of meiotic cells of the four species revealed the occurrence of total synapsis between the autosomes, the presence of one terminal or interstitial chiasma in the majority of the bivalents, and the reductional behaviour and regular segregation of all chromosomes. Although the three Pyrophorini species demonstrated many similar karyotypical characteristics, there was one discrepancy, which was noted in the diplotene cells and concerns the number of bivalents with two chiasmata; P. candelarius only presented one bivalent, P. divergens showed two bivalents and P. punctatissimus exhibited up to four bivalents with two chiasmata. Testicular cells impregnated with silver nitrate demonstrated two terminal NORs located on the fourth autosomal pair of the Conoderini species and on the second autosomal pair of the three Pyrophorini representatives. Use of CMA 3/distamycin A (DA)/DAPI staining on the P. candelarius and P. punctatissimus chromosomes revealed that the CMA 3 labelled regions were coincident with the NORs. The main strategies of karyotypical differentiation that have occurred among the four Elateridae species and other related species, and the general trends of the NOR shifts during Coleoptera chromosomal evolution are discussed in this work. © 2007 The Authors.
