Unusual Gram-negative, catalase- and oxidase-positive, coccus-shaped bacteria isolated from the lungs of two lambs were characterized by phenotypic and molecular-genetic methods. Comparative 16S rRNA gene sequencing studies demonstrated that the unknown isolates were genealogically highly related to each other (99.8% sequence similarity) and represent a novel subline within the genus Psychrobacter. The unknown bacterium was phylogenetically closely related to, but distinct from, Psychrobacter phenylpyruvicus, Psychrobacter immobilis, Psychrobacter glacincola and Psychrobacter urativorans. The novel Psychrobacter isolates were readily distinguished from all other Psychrobacter species and other Gram-negative, oxidase-positive bacteria usually responsible for lung infections in sheep by physiological and biochemical tests. Based on molecular-genetic and phenotypic evidence, it is proposed that the unknown Psychrobacter isolates from lambs be classified as Psychrobacterpulmonis sp. nov. The type strain is strain S-606(T) (= CECT 5989(T) = CCUG 46240(T)).

The genera Exiguobacterium and Psychrobacter have been frequently detected in and isolated from polar permafrost and ice. These two genera have members that can grow at temperatures as low as -5 and -10 degrees C, respectively. We used quantitative PCR (Q-PCR) to quantify members of these genera in 54 soil or sediment samples from polar, temperate and tropical environments to determine to what extent they are selected by cold environments. These results were further analyzed by multiple linear regression to identify the most relevant environmental factors corresponding to their distribution. Exiguobacterium was detected in all three climatic zones at similar densities, but was patchier in the temperate and tropical samples. Psychrobacter was present in almost all polar samples, was at highest densities in Antarctica sediment samples, but was in very low densities and infrequently detected in temperate and tropical soils. Clone libraries, specific for the 16S rRNA gene for each genus, were constructed from a sample from each climatic region. The clone libraries were analyzed for alpha and beta diversities, as well as for variation in population structure by using analysis of molecular variance. Results confirm that both genera were found in all three climatic zones; however, Psychrobacter populations seemed to be much more diverse than Exiguobacterium in all three climatic zones. Furthermore, Psychrobacter populations from Antarctica are different from those in Michigan and Puerto Rico, which are similar to each other. The Southern Okinawa Trough is an area of focused sedimentation due to particulate matter export from the shelf of the East China Sea and the island of Taiwan. In order to understand the geomicrobiological characteristics of this unique sedimentary environment, bacterial cultivations were carried out for an 8.61 m CASQ core sediment sample. A total of 98 heterotrophic bacterial isolates were characterized based on 16S rRNA gene phylogenetic analysis. These isolates can be grouped into four bacterial divisions, including 13 genera and more than 20 species. Bacteria of the gamma-Proteobacteria lineage, especially those from the Halomonas ( 27 isolates) and Psychrobacter ( 20 isolates) groups, dominate in the culturable bacteria assemblage. They also have the broadest distribution along the depth of the sediment. More than 72.4% of the isolates showed extracellular hydrolytic enzyme activities, such as amylases, proteases, lipases and Dnases, and nearly 59.2% were cold-adapted exoenzyme-producers. Several Halomonas strains show almost all the tested hydrolases activities. The wide distribution of exoenzyme activities in the isolates may indicate their important ecological role of element biogeochemical cycling in the studied deep-sea sedimentary environment.

A micro-camada superficial da água (SML) é caracterizada pela ocorrência de grandes quantidades de compostos orgânicos, pela acumulação de contaminantes antropogênicos e é submetida a uma intensa radiação solar, extrema mudança de temperatura e, no caso dos estuários, flutuação de salinidade. Estas propriedades físico-químicas estão, provavelmente, a modular a comunidade bacteriana (bacterioneuston) com propriedades filogenéticas e funcionais específicas. Neste estudo, as abordagens dependentes e independentes do cultivo foram aplicadas para avaliar a estrutura e dinâmica das comunidades bacterioneuston e bacterioplâncton em três localizações geográficas ao longo do estuário da Ria de Aveiro. Além disso, comparámos a diversidade filogenética de grupos específicos (Aeromonas, Pseudomonas e Psychrobacter) presentes em bacterioneuston e bacterioplâncton. Finalmente, as duas comunidades foram comparadas em termos de prevalência e diversidade de bactérias resistentes aos antibióticos e respetivos genes de resistência. Bactérias heterotróficas cultiváveis foram enriquecidas em SML. Eletroforese em gel de gradiente desnaturante (DGGE) permitiu a identificação de filotipos específicos em SML. Além disso, a análise de agrupamento dos perfis de DGGE de ambas as comunidades revelou uma ligeira tendência de agrupamento de acordo com a camada amostrada. As diferenças entre as duas comunidades variaram de acordo com factores espaciais e temporais. Em termos de diversidade filogenética de grupos específicos, não foram identificadas diferenças consistentes entre SML e UW com relação às comunidades de Aeromonas. Com relação ao género Pseudomonas, uma unidade operacional taxonómica cultivável foi consistentemente hiper-representada nas amostras de SML. Metodologias dependentes e independentes do cultivo revelaram a presença de populações de Psychrobacter complexas e muito estáveis em todos os sítios e datas de amostragens, com diferenças significativas entre as comunidades de Psychrobacter presentes em SML e UW. Estirpes representativas de prováveis novas espécies também foram cultivadas. Em termos de resistência aos antibióticos, a prevalência de bactérias resistentes em SML foi alta sugerindo selecção pelas condições presentes em SML. É preciso enfatizar que a resistência aos antibióticos foi incomum entre as bactérias estuarinas e os mecanismos de resistência foram, predominantemente, intrínsecos. Pela combinação de abordagens inovadoras dependentes e independentes do cultivo, este estudo forneceu novas e consistentes informações com relação às diferenças em ambas as comunidades bacterianas e em relação a alguns dos fatores que contribuem para a sua formação.

The surface microflora (902 isolates) of Livarot cheeses from three dairies was investigated during ripening. Yeasts were mainly identified by Fourier transform infrared spectroscopy. Geotrichum candidum was the dominating yeast among 10 species. Bacteria were identified using Biotype 100 strips, dereplicated by repetitive extragenic palindromic PCR (rep-PCR); 156 representative strains were identified by either BOX-PCR or (GTG) 55-PCR, and when appropriate by 16S rDNA sequencing and SDS-PAGE analysis. Gram-positive bacteria accounted for 65% of the isolates and were mainly assigned to the genera Arthrobacter, Brevibacterium, Corynebacterium, and Staphylococcus. New taxa related to the genera Agrococcus and Leucobacter were found. Yeast and Gram-positive bacteria strains deliberately added as smearing agents were sometimes undetected during ripening. Thirty-two percent of the isolates were Gram-negative bacteria, which showed a high level of diversity and mainly included members of the genera Alcaligenes, Hafnia, Proteus, Pseudomonas, and Psychrobacter. Whatever the milk used (pasteurized or unpasteurized), similar levels of biodiversity were observed in the three dairies, all of which had efficient cleaning procedures and good manufacturing practices. It appears that some of the Gramnegative bacteria identified should now be regarded as potentially useful in some cheese technologies. The assessment of their positive versus negative role should be objectively examined.
