Experimental observations of cell migration often describe the presence of mesoscale patterns within motile cell populations. These patterns can take the form of cells moving as aggregates or in chain-like formation. Here we present a discrete model capable of producing mesoscale patterns. These patterns are formed by biasing movements to favor a particular configuration of agent–agent attachments using a binding function f(K), where K is the scaled local coordination number. This discrete model is related to a nonlinear diffusion equation, where we relate the nonlinear diffusivity D(C) to the binding function f. The nonlinear diffusion equation supports a range of solutions which can be either smooth or discontinuous. Aggregation patterns can be produced with the discrete model, and we show that there is a transition between the presence and absence of aggregation depending on the sign of D(C). A combination of simulation and analysis shows that both the existence of mesoscale patterns and the validity of the continuum model depend on the form of f. Our results suggest that there may be no formal continuum description of a motile system with strong mesoscale patterns.

The relationship between the parameters in a description based on a mesoscale free energy functional for the concentration field and the macroscopic properties, such as the bending and compression moduli and the permeation constant, are examined for an asymmetric lamellar phase where the mass fractions of the hydrophobic and hydrophilic parts are not equal. The difference in the mass fractions is incorporated using a cubic term in the free energy functional, in addition to the usual quadratic and quartic terms in the Landau–Ginsburg formulation. The relationship between the coefficient of the cubic term and the difference in the mass fractions of the hydrophilic and hydrophobic parts is obtained. For a lamellar phase, it is important to ensure that the surface tension is zero due to symmetry considerations. The relationship between the parameters in the free energy functional for zero surface tension is derived. When the interface between the hydrophilic and hydrophobic parts is diffuse, it is found that the bending and compression moduli, scaled by the parameters in the free energy functional, do increase as the asymmetry in the bilayer increases. When the interface between the hydrophilic and hydrophobic parts is sharp, the scaled bending and compression moduli show no dependence on the asymmetry in the bilayer. The ratio of the permeation constant in between the water and bilayer in a molecular description and the Onsager coefficient in the mesoscale description is O(1) for both sharp and diffuse interfaces and it increases as the difference in the mass fractions is increased.

The polyamidoamide (PAMAM) class of dendrimers was one of the first dendrimers synthesized by Tomalia and co-workers at Dow. Since its discovery the PAMAMs have stimulated many discussions on the structure and dynamics of such hyperbranched polymers. Many questions remain open because the huge conformation disorder combined with very similar local symmetries have made it difficult to characterize experimentally at the atomistic level the structure and dynamics of PAMAM dendrimers. The higher generation dendrimers have also been difficult to characterize computationally because of the large size (294852 atoms for generation 11) and the huge number of conformations. To help provide a practical means of atomistic computational studies, we have developed an atomistically informed coarse-grained description for the PAMAM dendrimer. We find that a two-bead per monomer representation retains the accuracy of atomistic simulations for predicting size and conformational complexity, while reducing the degrees of freedom by tenfold. This mesoscale description has allowed us to study the structural properties of PAMAM dendrimer up to generation 11 for time scale of up to several nanoseconds. The gross properties such as the radius of gyration compare very well with those from full atomistic simulation and with available small angle x-ray experiment and small angle neutron scattering data. The radial monomer density shows very similar behavior with those obtained from the fully atomistic simulation. Our approach to deriving the coarse-grain model is general and straightforward to apply to other classes of dendrimers.

Mesoscale weather phenomena, such as the sea breeze circulation or lake effect snow bands, are typically too large to be observed at one point, yet too small to be caught in a traditional network of weather stations. Hence, the weather radar is one of the best tools for observing, analyzing and understanding their behavior and development. A weather radar network is a complex system, which has many structural and technical features to be tuned, from the location of each radar to the number of pulses averaged in the signal processing. These design parameters have no universal optimal values, but their selection depends on the nature of the weather phenomena to be monitored as well as on the applications for which the data will be used. The priorities and critical values are different for forest fire forecasting, aviation weather service or the planning of snow ploughing, to name a few radar-based applications. The main objective of the work performed within this thesis has been to combine knowledge of technical properties of the radar systems and our understanding of weather conditions in order to produce better applications able to efficiently support decision making in service duties for modern society related to weather and safety in northern conditions. When a new application is developed, it must be tested against ground truth . Two new verification approaches for radar-based hail estimates are introduced in this thesis. For mesoscale applications, finding the representative reference can be challenging since these phenomena are by definition difficult to catch with surface observations. Hence, almost any valuable information, which can be distilled from unconventional data sources such as newspapers and holiday shots is welcome. However, as important as getting data is to obtain estimates of data quality, and to judge to what extent the two disparate information sources can be compared. The presented new applications do not rely on radar data alone, but ingest information from auxiliary sources such as temperature fields. The author concludes that in the future the radar will continue to be a key source of data and information especially when used together in an effective way with other meteorological data.

Four polarimetric measurands were collected in the stratiform region of a mesoscale convective system. The four are the reflectivity factor, the differential reflectivity, the correlation coefficient between orthogonal copolar echoes, and the differential propagation constant. Most striking is a signature of large aggregates (about 10 mm in size) seen in the differential phase through the melting layer. Another significant feature is an abrupt notch in the correlation coefficient that occurs towards the bottom of the bright band. Aircraft observations and a one-dimensional cloud model are used to explain some polarimetric measurements and to infer the presence of aggregates, graupel, and supercooled cloud water in the stratiform region. These unique observations and model data provide inferences concerning the presence of graupel and the growth of large aggregates in the melting layer.

The bending rigidity kappa of bilayer membranes was studied with coarse grained soft repulsive potentials using dissipative particle dynamics (DPD) simulations. Using a modified Andersen barostat to maintain the bilayers in a tensionless state, the bending rigidity was obtained from a Fourier analysis of the height fluctuations. From simulations carried out over a wide range of membrane thickness, the continuum scaling relation kappa proportional to d(2) was captured for both the L-alpha and L-beta phases. For membranes with 4 to 6 tail beads, the bending rigidity in the L-beta phase was found to be 10-15 times higher than that observed for the L-alpha phase. From the quadratic scalings obtained, a six fold increase in the area stretch modulus, k(A) was observed across the transition. The magnitude of increase in both kappa and k(A) from the L-alpha to the L-beta phase is consistent with current experimental observations in lipid bilayers and to our knowledge provides for the first time a direct evaluation of the mechanical properties in the L-beta phase.

Biochemical pathways involving chemical kinetics in medium concentrations (i.e., at mesoscale) of the reacting molecules can be approximated as chemical Langevin equations (CLE) systems. We address the physically consistent non-negative simulation of the CLE sample paths as well as the issue of non-Lipschitz diffusion coefficients when a species approaches depletion and any stiffness due to faster reactions. The non-negative Fully Implicit Stochastic alpha (FIS alpha) method in which stopped reaction channels due to depleted reactants are deleted until a reactant concentration rises again, for non-negativity preservation and in which a positive definite Jacobian is maintained to deal with possible stiffness, is proposed and analysed. In this paper, we present the design and development of a portable, hand-operated composite compliant mechanism for estimating the failure-load of cm-sized stiff objects whose stiffness is of the order of 10 s of kN/m. The motivation for the design comes from the need to estimate the failure-load of mesoscale cemented sand specimens in situ, which is not possible with traditional devices used for large specimens or very small specimens. The composite compliant device, developed in this work, consists of two compliant mechanisms: a force-amplifying compliant mechanism (FaCM) to amplify sufficiently the force exerted by hand in order to break the specimen and a displacement-amplifying compliant mechanism (DaCM) to enable measurement of the force using a proximity sensor. The two mechanisms are designed using the selection-maps technique to amplify the force up to 100N by about a factor of 3 and measure the force with a resolution of 15 mN. The composite device, made using a FaCM, a DaCM, and a Hall effect-based proximity sensor, was tested on mesoscale cemented sand specimens that were 10mm in diameter and 20mm in length. The results are compared with those of a large commercial instrument. Through the experiments, it was observed that the failure-load of the cemented sand specimens varied from 0.95N to 24.33 N, depending on the percentage of cementation and curing period. The estimation of the failure-load using the compliant device was found to be within 1.7% of the measurements obtained using the commercial instrument and thus validating the design. The details of the design, prototyping, specimen preparation, testing, and the results comprise the paper.

Nurseries play an important part in the production of marine f ishes. Determining the relative importance of different nurseries in maintaining the parental population, however, can be difficult. In the western Gulf of Alaska, the Kodiak Island vicinity may be particularly well suited as a pollock nursery because of a prey-rich nearshore environment. Our objectives were 1) to examine age-0 pollock body condition, growth, and diet for evidence of a nearshore-shelf effect, and 2) to determine if variation in the potential prey field of zooplankton was associated with this effect. This was a pilot study that occurred in three bays and over the adjacent shelf off east Kodiak Island during 5−18 September 1993. Sampling occurred only during night at locations where echo sign indicated the presence of age-0 pollock. Echo sign was targeted to increase the chance of collecting fish given the limited vessel time. Fish condition was indicated by length-specific body weight. Growth rate indices were estimated for three different periods by using fish lengthage data and daily otolith increment widths: 1) from hatching date to capture, 2) 1−5 d before capture, and 3) 6−10 d before capture. Fish diet was determined from gut content analysis. Considerable variation among areas was evident in zooplankton composition, and fish condition, growth, and diet. However, relatively high prey densities, as well as fish condition and growth rates indicated that Chiniak Bay was particularly well suited as a pollock nursery. Hatching-date distributions indicated that most of the age-0 walleye pollock from bays were spawned earlier than were those from the shelf. The benefit of being reared in nearshore areas is therefore realized more by individuals that were spawned early than by individuals spawned relatively late.

Serial, cyclonic, mesoscale eddies arise just north of the Charleston Bump, a topographical rise on the continental slope and Blake Plateau, and characterize the U.S. outer shelf and upper slope in the region of the Charleston Gyre. This region was transected during the winters of 2000, 2001, and 2002, and hydrographic data and larval fishes were collected. The hydrodynamics of the cyclonic eddies of the Charleston Gyre shape the distribution of larval fishes by mixing larvae from the outer continental shelf and the Gulf Stream and entraining them into the eddy circulation at the peripheral margins, the wrap-around filaments. Over all years and transects (those that intercepted eddies and those that did not), chlorophyll a concentrations, zooplankton displacement volumes, and larval fish concentrations were positively correlated. Chlorophyll a concentrations were highest in filaments that wrapped around eddies, and zooplankton displacement volumes were highest in the continental shelf–Gulf Stream–frontal mix. Overall, the concentration of all larval fishes declined from inshore to offshore with highest concentrations occurring over the outer shelf. Collections produced larvae from 91 fish families representing continental shelf and oceanic species. The larvae of shelf-spawned fishes—Atlantic Menhaden Brevoortia tyrannus, Round Herring Etrumeus teres, Spot Leiostomus xanthurus, and Atlantic Croaker Micropogonias undulatus—were most concentrated over the outer shelf and in the continental shelf–Gulf Stream–frontal mix. The larvae of ocean-spawned fishes—lanternfishes, bristlemouths, and lightfishes—were more evenly dispersed in low concentrations across the outer shelf and upper slope, the highest typically in the Gulf Stream and Sargasso Sea, except for lightfishes that were highest in the continental shelf–Gulf Stream–frontal mix. Detrended correspondence analysis rendered groups of larval fishes that corresponded with a gradient between the continental shelf and Gulf Stream and Sargasso Sea. Eddies propagate northeastward with a residence time on the outer shelf and upper slope of ∼1 month, the same duration as the larval period of most fishes. The pelagic habitat afforded by eddies and fronts of the Charleston Gyre region can be exploited as nursery areas for feeding and growth of larval fishes within the southeastern Atlantic continental shelf ecosystem of the U.S. Eddies, and the nursery habitat they provide, translocate larvae northeastward.

The Charleston Gyre region is characterized by continuous series of cyclonic eddies that propagate northeastwards before decaying or coalescing with the Gulf Stream south of Cape Hatteras, NC, USA. Over 5 d, chlorophyll-a concentration, zooplankton displacement volume, and zooplankton composition and abundance changed as the eddy moved to the northeast. Surface chlorophyll-a concentration decreased, and zooplankton displacement remained unchanged as the eddy propagated. Zooplankton taxa known to be important dietary constituents of larval fish increased in concentration as the eddy propagated. The concurrent decrease in chlorophyll-a concentration and static zooplankton displacement volume can be explained by initial stimulation of chlorophyll-a concentration by upwelling and nutrient enrichment near the eddy core and to possible grazing as zooplankton with short generation times and large clutch sizes increased in concentration. The zooplankton community did not change significantly within the 5 d that the eddy was tracked, and there was no indication of succession. Mesoscale eddies of the region are dynamic habitats as eddies propagate northeastwards at varying speeds within monthly periods. The abundance of zooplankton important to the diets of larval fish indicates that the region can provide important pelagic nursery habitat for larval fish off the southeast coast of the United States. A month of feeding and growth is more than half the larval duration of most fish spawned over the continental shelf of the southeastern United States in winter.

Mesoscale eddy plays an important role in the ocean circulation. In order to improve the simulation accuracy of the mesoscale eddies, a three-dimensional variation (3DVAR) data assimilation system called Ocean Variational Analysis System (OVALS) is coupled with a POM model to simulate the mesoscale eddies in the Northwest Pacific Ocean. In this system, the sea surface height anomaly (SSHA) data by satellite altimeters are assimilated and translated into pseudo temperature and salinity (T-S) profile data. Then, these profile data are taken as observation data to be assimilated again and produce the three-dimensional analysis T-S field. According to the characteristics of mesoscale eddy, the most appropriate assimilation parameters are set up and testified in this system. A ten years mesoscale eddies simulation and comparison experiment is made, which includes two schemes: assimilation and non-assimilation. The results of comparison between two schemes and the observation show that the simulation accuracy of the assimilation scheme is much better than that of non-assimilation, which verified that the altimetry data assimilation method can improve the simulation accuracy of the mesoscale dramatically and indicates that it is possible to use this system on the forecast of mesoscale eddies in the future.
