The book is devoted to investigations of benthic fauna and geology of the Southern Atlantic Ocean. These works have been carried out in terms of exploring biological structure of the ocean and are of great importance for development of this fundamental problem. They are based on material collected during Cruise 43 of R/V Akademik Kurchatov in 1985-1986 and Cruise 43 of R/V Dmitry Mendeleev in 1989. Problems of quantitative distribution, group composition and trophic structure of benthos in the Southern Scotia Sea, along the east-west Transatlantic section along 31°30'S, and offshore Namibia in the area of the Benguela upwelling are under consideration in the book. Authors present new data on fauna of several groups of deep-sea bottom animals and their zoogeography. Much attention is paid to analysis of morphological structure of the Scotia Sea floor considered in terms of plate tectonics. Bottom sediments along the Transatlantic section and facial variation of sediments in the area of South Shetland Islands and of the continental margin of Namibia are under consideration.

Executive Summary: The Estuary Restoration Act of 2000 (ERA), Title I of the Estuaries and Clean Waters Act of 2000, was created to promote the restoration of habitats along the coast of the United States (including the US protectorates and the Great Lakes). The NOAA National Centers for Coastal Ocean Science was charged with the development of a guidance manual for monitoring plans under this Act. This guidance manual, titled Science-Based Restoration Monitoring of Coastal Habitats, is written in two volumes. It provides technical assistance, outlines necessary steps, and provides useful tools for the development and implementation of sound scientific monitoring of coastal restoration efforts. In addition, this manual offers a means to detect early warnings that the restoration is on track or not, to gauge how well a restoration site is functioning, to coordinate projects and efforts for consistent and successful restoration, and to evaluate the ecological health of specific coastal habitats both before and after project completion (Galatowitsch et al. 1998). The following habitats have been selected for discussion in this manual: water column, rock bottom, coral reefs, oyster reefs, soft bottom, kelp and other macroalgae, rocky shoreline, soft shoreline, submerged aquatic vegetation, marshes, mangrove swamps, deepwater swamps, and riverine forests. The classification of habitats used in this document is generally based on that of Cowardin et al. (1979) in their Classification of Wetlands and Deepwater Habitats of the United States, as called for in the ERA Estuary Habitat Restoration Strategy. This manual is not intended to be a restoration monitoring “cookbook” that provides templates of monitoring plans for specific habitats. The interdependence of a large number of site-specific factors causes habitat types to vary in physical and biological structure within and between regions and geographic locations (Kusler and Kentula 1990). Monitoring approaches used should be tailored to these differences. However, even with the diversity of habitats that may need to be restored and the extreme geographic range across which these habitats occur, there are consistent principles and approaches that form a common basis for effective monitoring. Volume One, titled A Framework for Monitoring Plans under the Estuaries and Clean Waters Act of 2000, begins with definitions and background information. Topics such as restoration, restoration monitoring, estuaries, and the role of socioeconomics in restoration are discussed. The herring of the Baltic Sea shows a complicated population structure. Comparable to herring in other areas it can also be discriminated as spring and autumn spawning herring. Autumn spawning herring has been nearly vanished since the late 1960’s. Baltic Sea spring spawning herring show a broad variety as far as morphometric and other biological characteristics are concerned. It seems not very likely that all those differences are genetically based. The spawning sites of populations are, however, often clearly separated and such groups of herring are in most cases characterized by distinct differences in individual growth. Therefore for assessment purposes it is necessary to distinguish between as small as possible units in order to not endanger smaller populations to become extinct by overexploitation. On the other hand migrations and mixing of herring of different origin especially during the summer feeding period result in extreme difficulties of the discrimination of small units. For this reason only three herring assess ment units have been identified for the central and the northern Baltic Sea: herring in Sub-divisions 25–32+32, herring in Sub-division 30 and herring in Sub-division31. The spring spawning herring of the western Baltic Sea has been combined with spring spawning herring in Division IIIa. Only the herring stock in Sub-division 30 shows a positive development in the past. The largest assessment unit in Sub-divisions 25–29+32 decreased continuously during the whole period 1974–1998. The western Baltic Spring spawning herring stock decreased from 1990 to 1996. There is an ongoing debate on scientific level whether the combination of small populations into large assessment units like the one in S-D’s 25–29&32 might include the danger of the extinction of small compartments of the unit. On the other hand the practice by the International Baltic Sea Fishery Commission of managing the Baltic Sea herring fisheries by dividing a yearly Total Allowable Catch for the whole area among fishery zones without taking care of any biological structure and any individual stock development is totally against the idea of sustainability of fisheries.

Embora o objetivo principal da proteção internacional dos solos seja proteger tanto as funções quanto a estrutura do solo, a atual abordagem trata principalmente da proteção ao nível estrutural. Há uma carência de estudos que contemplem a ligação das funções do solo com os níveis da comunidade. Além disso, é ainda desconhecido se as variáveis ambientais (ex: tipos de solo, condições climáticas) atuam nas funções do solo da mesma maneira que influenciam sua estrutura biológica. Ademais, as alterações climáticas poderão ter sozinhas ou combinadas com os poluentes, um grande efeito nos ecossistemas terrestres. O presente trabalho propõe estudar as funções e a estrutura biológica do solo quando impactados devido a estresse tóxico (poluição por Cu) e/ou alterações a fatores como a temperatura e abundância de organismos, de maneira a simular possíveis variações regionais ou climáticas. Para alcançar os objetivos principais 3 experiências utilizando diferentes densidades de E. crypticus e 2 gerações foram feitas (Capítulos II e III). Duas experiências com mesocosmos (SMS) decorreram durante 3 meses sob uma gama de diversas temperaturas (10 – 29°C), que representam temperaturas médias para Portugal e Dinamarca (Capítulos IV e V). Duas experiências de campo também foram realizadas com intuito de validar os SMSs (Capítulo VI). Resultados demonstraram que os efeitos do Cu na reprodução dos enquitraídeos dependem da densidade inicial de organismos, especialmente na 2ª geração. Entretanto, nos SMSs expostos a Cu, a densidade inicial é menos importante nos resultados finais. O aumento da temperatura alterou majoritariamente a fase inicial de crescimento populacional. Em períodos mais longos, a abundância estabilizou tornando-se menos influenciada pelas temperaturas. Períodos longos de exposição reforçaram os efeitos da temperatura, como por ex: diversas espécies foram similarmente afetadas a 29 ou 26°C quando expostas durante 28 ou 61 dias respectivamente. De forma geral, o Cu reduziu a abundância da maioria das espécies ao longo do tempo, com poucas exceções. Os resultados da decomposição da matéria orgânica (MO) e atividade alimentar associaram-se com a abundância de organismos em baixas temperaturas (10-23°C). Entretanto, com o aumento das temperaturas (19-29°C), este comportamento não foi claro e a abundância de espécies e atividade alimentar diminuíram enquanto a decomposição da MO aumentou. Além disso, os resultados observados nos SMSs foram confirmados no campo. Mais especificamente, alterações ocorreram na fase de crescimento (correspondente à Primavera) e a exposição ao Cu diminuiu os efeitos da temperatura. Metodologias mais complexas (ex: mais gerações e experiências com múltiplas espécies) apresentam muitos benefícios, mas também proporcionam respostas mais complexas, as quais exigem um maior “peso” de evidências para serem comprovadas.

Biological systems exhibit rich and complex behavior through the orchestrated interplay of a large array of components. It is hypothesized that separable subsystems with some degree of functional autonomy exist; deciphering their independent behavior and functionality would greatly facilitate understanding the system as a whole. Discovering and analyzing such subsystems are hence pivotal problems in the quest to gain a quantitative understanding of complex biological systems. In this work, using approaches from machine learning, physics and graph theory, methods for the identification and analysis of such subsystems were developed. A novel methodology, based on a recent machine learning algorithm known as non-negative matrix factorization (NMF), was developed to discover such subsystems in a set of large-scale gene expression data. This set of subsystems was then used to predict functional relationships between genes, and this approach was shown to score significantly higher than conventional methods when benchmarking them against existing databases. Moreover, a mathematical treatment was developed to treat simple network subsystems based only on their topology (independent of particular parameter values). Application to a problem of experimental interest demonstrated the need for extentions to the conventional model to fully explain the experimental data. Finally, the notion of a subsystem was evaluated from a topological perspective. A number of different protein networks were examined to analyze their topological properties with respect to separability, seeking to find separable subsystems. These networks were shown to exhibit separability in a nonintuitive fashion, while the separable subsystems were of strong biological significance. It was demonstrated that the separability property found was not due to incomplete or biased data, but is likely to reflect biological structure.

Optics consists in the study of interaction of light with physical systems. The human vision is a product of the interaction of light with the eye (a very peculiar physical system). Here we present a basic study of the relationship between the optics and human vision, including: - The fundaments and physicals properties who characterize the light and the colors and the characteristics of the incidence mediums. - The basics laws of geometrical optics, based in the rectilinear propagation of light in the form of a light ray, in the independence of light rays and in the principle of reversibility of the light beams. This principle is present in the process of image formations in lenses and mirrors and applied in the study of image formation in the human eye. - The refraction and reflection laws and types of lenses, who permits the construction of optics devices for the study of physical universe, and the appliances to correct vision diseases. - Presents the human vision process as consisting in the reception of light (electromagnetic radiation in the zone of wavelength visible to us) through the eye and the sending of information obtained by the retina to the brain where it is interpreted. The vision involves a biophysical relation between the light and the biological structure of the eye who is constituted by cornea, iris, crystalline and retina. Analyzes is made of how some parts of the eye performs a function in the reception and sending of information of the images to the brain

Sensing systems in living bodies offer a large variety of possible different configurations and philosophies able to be emulated in artificial sensing systems. Motion detection is one of the areas where different animals adopt different solutions and, in most of the cases, these solutions reflect a very sophisticated form. One of them, the mammalian visual system, presents several advantages with respect to the artificial ones. The main objective of this paper is to present a system, based on this biological structure, able to detect motion, its sense and its characteristics. The configuration adopted responds to the internal structure of the mammalian retina, where just five types of cells arranged in five layers are able to differentiate a large number of characteristics of the image impinging onto it. Its main advantage is that the detection of these properties is based purely on its hardware. A simple unit, based in a previous optical logic cell employed in optical computing, is the basis for emulating the different behaviors of the biological neurons. No software is present and, in this way, no possible interference from outside affects to the final behavior. This type of structure is able to work, once the internal configuration is implemented, without any further attention. Different possibilities are present in the architecture to be presented: detection of motion, of its direction and intensity. Moreover, some other characteristics, as symmetry may be obtained.

The present thesis evaluates various aspects of videokeratoscopes, which are now becoming increasingly popular in the investigation of corneal topography. The accuracy and repeatability of these instruments has been assessed mainly using spherical surfaces, however, few studies have assessed the performance of videokeratoscopes in measuring convex aspheric surfaces. Using two videokeratoscopes, the accuracy and repeatability of measurements using twelve aspheric surfaces is determined. Overall, the accuracy and repeatability of both instruments were acceptable, however, progressively flatter surfaces introduced greater errors in measurement. The possible reasons for these errors are discussed. The corneal surface is a biological structure lubricated by the precorneal tear film. The effects of variations in the tear film on the repeatability of videokeratoscopes have not been determined in terms of peripheral corneal measurements. The repeatability of two commercially available videokeratoscopes is assessed. The repeatability is found to be dependent on the point of measurement on the corneal surface. Typically, superior and nasal meridians exhibit poorest repeatability. It is suggested that interference of the ocular adnexa is responsible for the reduced repeatability. This localised reduction in repeatability will occur for all videokeratoscopes. Further, comparison with the keratometers and videokeratoscopes used show that measurements between these instruments are not interchangeable. The final stage of this thesis evaluates the performance of new algorithms. The characteristics of a new videokeratoscope are described. This videokeratoscope is used to test the accuracy of the new algorithms for twelve aspheric surfaces. The new algorithms are accurate in determining the shape of aspheric surfaces, more so than those algorithms proposed at present.

The dominant processes determining biological structure in lakes at millennial timescales are complex. In this study, we used a multi-proxy approach to determine the relative importance of in-lake versus indirect processes on the Holocene development of an oligotrophic lake in SW Greenland (66.99°N, 50.97°W). A 14C and 210Pb-dated sediment core covering approximately 8500 years BP was analyzed for organic-inorganic carbon content, pigments, diatoms, chironomids, cladocerans, and stable isotopes (d13C, d18O). Relationships among the different proxies and a number of independent controlling variables (Holocene temperature, an isotope-inferred cooling period, and immigration of Betula nana into the catchment) were explored using redundancy analysis (RDA) independent of time. The main ecological trajectories in the lake biota were captured by ordination first axis sample scores (18-32% variance explained). The importance of the arrival of Betula (ca. 6500 years BP) into the catchment was indicated by a series of partial-constrained ordinations, uniquely explaining 12-17% of the variance in chironomids and up to 9% in pigments. Climate influences on lake biota were strongest during a short-lived cooling period (identified by altered stable isotopes) early in the development of the lake when all proxies changed rapidly, although only chironomids had a unique component (8% in a partial-RDA) explained by the cooling event. Holocene climate explained less variance than either catchment changes or biotic relationships. The sediment record at this site indicates the importance of catchment factors for lake development, the complexity of community trends even in relatively simple systems (invertebrates are the top predators in the lake) and the challenges of deriving palaeoclimate inferences from sediment records in low-Arctic freshwater lakes.
