High-risk HPVs were detected in both breast cancer tissues and cervical cells from 56 breast cancer patients. The results suggested that HPV infection did not coexist in breast and cervical tissues. HPV infection of the breast cancer tissue is more likely to happen in patients without cervical infection.

Mortality episodes have regularly been affecting the shellfish industry throughout its history. Some of these mortalities, especially in the oyster industry, have been attributed to herpesviruses. Purification of viral particles and molecular characterization have led to the development of routine monitoring, as well as improved taxonomic classification. Ostreid herpesviruses (Malacoherpesviridae), mostly affecting Pacific oysters Crassostrea gigas, have been sporadically recorded in the French oyster industry since the early 1990s (OsHV-1 'reference'). From 2008, a new variant of ostreid herpesvirus (OsHV-1 mu Var) has emerged and seriously impacted oyster production in France and other European countries. Consequently, the presence of ostreid herpesviruses has been monitored in different oyster producing areas around the world. The present study compiles molecular data that are available from survey efforts and takes a biogeographical approach, in order to infer an origin for ostreid herpesviruses. The highest genotype diversity was found in East Asia, despite a lower survey effort in that area than in Europe. Genotype network analyses show that both populations of ostreid herpesviruses present in Europe (OsHV-1 'reference' and OsHV-1 mu Var) are closely related to genotypes recorded in Asia. Moreover, ostreid herpesviruses have been detected in wild and symptom-free populations of various Asian native Crassostrea species. In the rest of the world, ostreid herpesvirus genotypes were recorded from cultivated C. gigas, and mostly associated with mortality episodes. Results of this study are therefore highly suggestive of an Asian origin for these viruses, which can be pathogenic under farming conditions. It also highlights the risks of European stock improvements, by means of overseas shellfish imports.

Declining populations of bee pollinators are a cause of concern, with major repercussions for biodiversity loss and food security. RNA viruses associated with honeybees represent a potential threat to other insect pollinators, but the extent of this threat is poorly understood. This study aims to attain a detailed understanding of the current and ongoing risk of emerging infectious disease (EID) transmission between managed and wild pollinator species across a wide range of RNA viruses. Within a structured large-scale national survey across 26 independent sites, we quantify the prevalence and pathogen loads of multiple RNA viruses in co-occurring managed honeybee (Apis mellifera) and wild bumblebee (Bombus spp.) populations. We then construct models that compare virus prevalence between wild and managed pollinators. Multiple RNA viruses associated with honeybees are widespread in sympatric wild bumblebee populations. Virus prevalence in honeybees is a significant predictor of virus prevalence in bumblebees, but we remain cautious in speculating over the principle direction of pathogen transmission. We demonstrate species-specific differences in prevalence, indicating significant variation in disease susceptibility or tolerance. Pathogen loads within individual bumblebees may be high and in the case of at least one RNA virus, prevalence is higher in wild bumblebees than in managed honeybee populations. Our findings indicate widespread transmission of RNA viruses between managed and wild bee pollinators, pointing to an interconnected network of potential disease pressures within and among pollinator species. In the context of the biodiversity crisis, our study emphasizes the importance of targeting a wide range of pathogens and defining host associations when considering potential drivers of population decline.

The peptides derived from envelope proteins have been shown to inhibit the protein-protein interactions in the virus membrane fusion process and thus have a great potential to be developed into effective antiviral therapies. There are three types of envelope proteins each exhibiting distinct structure folds. Although the exact fusion mechanism remains elusive, it was suggested that the three classes of viral fusion proteins share a similar mechanism of membrane fusion. The common mechanism of action makes it possible to correlate the properties of self-derived peptide inhibitors with their activities. Here we developed a support vector machine model using sequence-based statistical scores of self-derived peptide inhibitors as input features to correlate with their activities. The model displayed 92% prediction accuracy with the Matthew’s correlation coefficient of 0.84, obviously superior to those using physicochemical properties and amino acid decomposition as input. The predictive support vector machine model for self- derived peptides of envelope proteins would be useful in development of antiviral peptide inhibitors targeting the virus fusion process.

A inativação fotodinâmica tem sido usada com sucesso na inativação de microorganismos. Diversos aspetos da inativação fotodinâmica foram já estudados para diferentes microrganismos, contudo, existe ainda pouca informação disponível no que diz respeito à inativação de bacteriófagos por processos fotodinâmicos. Este trabalho pretendeu elucidar e avaliar vários aspetos da fotoinativação de vírus, em particular de bacteriófagos, incluindo (i) o efeito de diversos parâmetros de luz utilizados na fotoinativação de bacteriófagos; (ii) a eficiência da inativação fotodinâmica de diferentes tipos de bacteriófagos (fagos do tipo DNA e RNA); (iii) o principal mecanismo através do qual a inativação fotodinâmica tem lugar; (iv) o efeito da fotoinativação nas proteínas do bacteriófago; e (v) o possível desenvolvimento de resistência e recuperação da viabilidade após vários tratamentos fotodinâmicos consecutivos. Para avaliar o efeito dos diferentes parâmetros de luz, suspensões fágicas com 107 UFP mL-1 foram irradiadas com diferentes fontes e doses de luz, intensidades luminosas e tempos de irradiação (30,90 e 270 min) na presença de 0,5; 1,0 e 5,0 μM dos derivados porfirínicos catiónicos Tri- Py+-Me-PF e Tetra-Py+-Me. A eficiência da fotoinativação de diferentes fagos do tipo DNA e RNA, foi avaliada através da irradiação da suspensão fágica com luz branca (40 W m-2) durante 270 min na presença de 0,5 e 5,0 μM do derivado porfirínico Tri-Py+-Me-PF, respetivamente para os fagos do tipo RNA e DNA. O mecanismo através do qual a fotoinativação de fagos de DNA (fago do tipo T4) e de RNA (fago Qb) tem lugar foi avaliado por exposição da suspensão fágica à luz branca com uma potência de 40 W m-2, na presença de fotossensibilizador (Tri-Py+-Me-PF e Tetra-Py+-Me) e inibidores, quer do oxigénio singuleto (azida de sódio e L-histidina) quer de radicais livres (Dmanitol e L-cisteína). Os danos nas proteínas do fago do tipo T4, induzidos pelas espécies reativas de oxigénio geradas por 5,0 μM Tri-Py+-Me-PF, foram avaliados pelo método convencional de SDS-PAGE e por espectroscopia de infravermelho. O possível desenvolvimento de resistência e recuperação da viabilidade após a inativação fotodinâmica dos bacteriófagos foi avaliado após dez ciclos consecutivos de tratamento fotodinâmico incompletos (120 min sob irradiação de luz branca a uma potência de 40 W m-2) na presença de 5,0 μM do derivado porfirínico Tri-Py+-Me-PF. Os resultados deste trabalho mostraram que (i) quando uma quantidade de energia (dose de luz) determinada foi aplicada numa suspensão fágica, a partir de uma mesma fonte irradiação, a fotoinactivação do fago foi tanto mais eficiente quanto mais baixa foi a potência luminosa aplicada; (ii) os bacteriófagos foram eficientemente inativados até ao limite de deteção (redução de 6-7 log); (ii) os fagos do tipo RNA foram inativados mais facilmente do que os fagos do tipo DNA (tempos de exposição mais curtos e com concentração de fotossensibilizador dez vezes menor do que a usada para inativar os fagos do tipo DNA); (iii) o mecanismo do tipo II (via produção de oxigénio singuleto) foi o principal mecanismo através do qual a fotoinativação dos bacteriófagos teve lugar; (iv) foi possível detectar danos no perfil proteico após tratamento fotodinâmico e a espectroscopia de infravermelho apresentou-se como uma metodologia promissora de screening para avaliação dos danos induzidos pela inativação fotodinâmica em proteínas; e (v) após dez ciclos consecutivos de tratamento fotodinâmico, o fago do tipo T4 não revelou nenhum tipo de resistência ao tratamento fotodinâmico nem recuperou a sua viabilidade. Como conclusão, a inativação fotodinâmica microbiana é uma tecnologia bastante eficaz para a fotoinativação de bacteriófagos do tipo DNA e RNA sem invólucro, a qual pode ser considerada como uma alternativa ao tratamento convencional com agentes antivíricos, mesmo com intensidades luminosas baixas, sem o risco associado de desenvolvimento de mecanismos de resistência.

Grapevine leafroll disease (GLRD) is one of the most important virus diseases of grapevines worldwide, causing major economical impact. The disease has a complex aetiology and currently eleven phloem-limited viruses, termed in general Grapevine leafroll-associated virus (GLRaVs), have been identified. Two of the GLRaVs, GLRaV-1 and GLRaV-3, are included in the European certification scheme of propagation material. However, the flawed notion that GLRaV-3 is more frequent than GLRaV-1 and that all other GLRaVs are possibly not as relevant for GLRD, has until now precluded the development of specific serological and molecular detection assays and limited the scope of molecular characterization of the viruses known to be associated with the disease. Hence, few studies have addressed the phylodynamics of GLRaVs or even characterized the genetic structure of their natural populations. This generalized lack of molecular information, in turn underlie the deficient capacity to detect the viruses. The phylogenetic analyses were conducted on the basis of the heat shock protein 70 homologue (HSP70h) and the coat protein (CP) genes for GLRaV-1 and the HSP70h, the heat shock protein 90 homologue (HSP90h) and the CP genes for GLRaV-5. The data obtained for GLRaV-1 contributed 83 new CP sequences. This information was combined with previous analysis by other authors and used for the production of new polyclonal IgG, capable of detecting CP variants from all the phylogroups observed. Successful testing of this new tool included tissue print immunoblotting (TPIB) and in situ immunoassay (ISIA). The data obtained for GLRaV-5, contributed 61 new CP and 28 new HSP90h gene sequences. Eight phylogenetic groups were identified on the basis of the CP. Characterization of the genetic structure of the isolates revealed a higher diversity than previously reported and allowed the identification of dominant virus variants. For both GLRaV-1 and GLRaV-5, the effect of vegetative propagation on the virus transmission dynamics was addressed.

Pseudotype viruses (PVs) are chimeric, replication-deficient virions that mimic wild-type virus entry mechanisms and can be safely employed in neutralisation assays, bypassing the need for high biosafety requirements and performing comparably to established serological assays. However, PV supernatant necessitates -80°C long-term storage and cold-chain maintenance during transport, which limits the scope of dissemination and application throughout resource-limited laboratories. We therefore investigated the effects of lyophilisation on influenza, rabies and Marburg PV stability, with a view to developing a pseudotype virus neutralisation assay (PVNA) based kit suitable for affordable global distribution. Infectivity of each PV was calculated after lyophilisation and immediate reconstitution, as well as subsequent to incubation of freeze-dried pellets at varying temperatures, humidities and timepoints. Integrity of glycoprotein structure following treatment was also assessed by employing lyophilised PVs in downstream PVNAs. In the presence of 0.5M sucrose-PBS cryoprotectant, each freeze-dried pseudotype was stably stored for 4 weeks at up to 37°C and could be neutralised to the same potency as unlyophilised PVs when employed in PVNAs. These results confirm the viability of a freeze-dried PVNA-based kit, which could significantly facilitate low-cost serology for a wide portfolio of emerging infectious viruses.

Hepatitis E virus (HEV) is responsible for many enterically transmitted viral hepatitides around the world. It is currently one of the waterborne diseases of global concern. In industrialized countries, HEV appears to be more common than previously thought, even if it is rarely virulent. In Switzerland, seroprevalence studies revealed that HEV is endemic, but no information was available on its environmental spread. The aim of this study was to investigate -using qPCR- the occurrence and concentration of HEV and three other viruses (norovirus genogroup II, human adenovirus-40 and porcine adenovirus) in influents and effluents of 31 wastewater treatment plants (WWTPs) in Switzerland. Low concentrations of HEV were detected in 40 out of 124 WWTP influent samples, showing that HEV is commonly present in this region. The frequency of HEV occurrence was higher in summer than in winter. No HEV was detected in WWTP effluent samples, which indicates a low risk of environmental contamination. HEV occurrence and concentrations were lower than those of norovirus and adenovirus. The autochthonous HEV genotype 3 was found in all positive samples, but a strain of the non-endemic and highly pathogenic HEV genotype I was isolated in one sample, highlighting the possibility of environmental circulation of this genotype. A porcine fecal marker (porcine adenovirus) was not detected in HEV positive samples, indicating that swine are not the direct source of HEV present in wastewater. Further investigations will be necessary to determine the reservoirs and the routes of dissemination of HEV.

Réovirus, connu sous le nom REOLYSIN®, est présentement à l'étude à titre d'agent oncolytique. Or, la spécificité du virus pour les cellules cancéreuses pourrait être optimisée par une modification au niveau de la protéine d'attachement σ1. La présente étude vise à démontrer qu'une telle amélioration est possible par l'utilisation de la méthode nouvellement décrite de génétique inverse. Par cette technique, il est possible d'ajouter un polypeptide d'une longueur de quarante acides aminés à l'extrémité C-terminale de σ1. Il est aussi possible d'engendrer des virus mutés en leur site d'activité mucinolytique. Les virus nouvellement créés démontrent une efficacité de réplication diminuée, mais demeurent infectieux. Contrairement aux méthodes traditionnellement utilisées avec réovirus, la méthode de génétique inverse permet de conserver les mutations engendrées, par substitution ou addition, au cours des cycles de réplication. Une telle étude démontre qu'il serait possible de modifier le tropisme de réovirus.

Le réovirus de mammifères se multiplie et détruit préférentiellement les cellules cancéreuses. Il est d’ailleurs actuellement à l’étude pour traiter divers types de cancers chez l’humain. L’objectif de cette étude était de mieux comprendre les diverses composantes impliquées dans le cycle viral de réovirus qui pourraient potentiellement être importantes dans le contexte d’optimisation de son potentiel oncolytique, ceci en utilisant une combinaison d’approches classiques ainsi que de génétique inverse.L’approche par persistance virale est classiquement utilisée pour identifier de nouveaux mutants de réovirus. Celle-ci a surtout mené à la sélection de mutants de décapsidation chez les cellules L929. Ici, des virus adaptés furent récupérés de cellules Vero (VeroAV) et contrairement aux autres mutants de persistance, ce virus possède des substitutions d’acides aminés sur les protéines mu1 et sigma1. L’approche par génétique inverse a permis de démontrer que la fixation de VeroAV sur les acides sialiques des cellules Vero était favorisée. Les substitutions sur sigma1 seraient principalement responsables de ce phénotype quoique le contexte de la substitution de mu1 puisse affecter l’infectivité du virus. Dans un deuxième volet, il a été remarqué que le virus de type sauvage utilisé pour la génétique inverse (T3DK) était plus sensible à l’interféron comparativement au virus de type sauvage de notre laboratoire (T3DS). Après séquençage complet du virus T3DS nous avons reconstruit, par génétique inverse, le virus T3DS. Nous avons donc pu poursuivre nos études sur le virus P4L-12 précédemment isolé au laboratoire par mutagenèse chimique. Il a été préalablement démontré que P4L-12 possède une meilleure réplication chez les cellules transformées et un blocage plus complet chez les cellules parentales, phénotype relié à une sensibilité accrue à l’interféron. Dans cette étude, des substitutions d’acides aminés sur les protéines sigma3, mu1, muNS et lambda2 furent identifiés. Nous avons démontré, par génétique inverse, que la substitution sur la protéine lambda2 était principalement responsable du phénotype de sensibilité à l’interféron. Ces approches de persistance ou de sélection de mutants sensibles à l’interféron, suivies d’une caractérisation par génétique inverse seront certainement utiles à une meilleure compréhension de réovirus et pourraient contribuer à améliorer son potentiel oncolytique.

The present study was initiated when several massive outbreaks of Chikungunya, Dengue and Japanese Encephalitis were frequently reported across the State of Kerala. Multiple symptoms persisted among the affected individuals and the public health officials were in search of aetiological agents responsible for the out breaks and, other than clinical samples no resources were available. In this context, a study was undertaken to focus on mosquito larvae to investigate the viruses borne by them which remain silently prevalent in the environment. The study was not a group specific investigation limited to either arbovirus or enterovirus, but had a broad spectrum approach. The study encompassed the viral pathogens that could be isolated, their impact when passaged through cell lines, growth kinetics, titer of the working stocks in specific cell line, the structure by means of transmission electron microscopy(TEM), the one step growth and molecular characterization using molecular tools.
