O objetivo deste trabalho foi apresentar a reparametrização de um modelo de desvios das médias dos grupos contemporâneos até um modelo animal não-restrito (equações dos modelos mistos de Lush - EMML). Aplicando restrições sobre as EMML, foi obtido o modelo animal segundo Henderson (equações dos modelos mistos de Henderson - EMMH). Para obter as EMMH, restrições do tipo X'A-1λ aH = 0 foram impostas e estas geraram a necessidade de pressuposições fortes, como ausência de seleção, para que as propriedades das EMMH pudessem ser provadas. Para diferentes situações examinadas, as restrições foram confirmadas. O somatório destas restrições pode ser erroneamente interpretado como propriedade das soluções de um modelo animal de que os animais-base tenham a soma dos seus valores genéticos igual a zero.

This study aimed to: a) to compare the covariance components obtained by Restricted Maximum Likelihood (REML) and by bayesian inference (BI): b) to run genetic evaluations for weights of Canchim cattle measured at weaning (W240) and at eighteen months of age (W550), adjusted or not to 240 and 550 days of age, respectively, using the mixed model methodology with covariance components obtained by REML or by BI; and c) to compare selection decisions from genetic evaluations using observed or adjusted weights and by REML or BI. Covariance components, heritabilities and genetic correlation for W240 and W550 were estimated and the predicted breeding values were used to select 10% and 50% of the best bulls and cows, respectively. The covariance components obtained by REML were smaller than the a posteriori means obtained by Bl. Selected animals from both procedures were not the same, probably because the covariance components and genetic parameters were different. The inclusion of age of animal at weighing as a covariate in the statistical model fitted by BI did not change the selected bulls and cows.

Background: Artificial selection has resulted in animal breeds with extreme phenotypes. As an organism is made up of many different tissues and organs, each with its own genetic programme, it is pertinent to ask: How relevant is tissue in terms of total transcriptome variability? Which are the genes most distinctly expressed between tissues? Does breed or sex equally affect the transcriptome across tissues?Results: In order to gain insight on these issues, we conducted microarray expression profiling of 16 different tissues from four animals of two extreme pig breeds, Large White and Iberian, two males and two females. Mixed model analysis and neighbor - joining trees showed that tissues with similar developmental origin clustered closer than those with different embryonic origins. Often a sound biological interpretation was possible for overrepresented gene ontology categories within differentially expressed genes between groups of tissues. For instance, an excess of nervous system or muscle development genes were found among tissues of ectoderm or mesoderm origins, respectively. Tissue accounted for similar to 11 times more variability than sex or breed. Nevertheless, we were able to confidently identify genes with differential expression across tissues between breeds (33 genes) and between sexes (19 genes). The genes primarily affected by sex were overall different than those affected by breed or tissue. Interaction with tissue can be important for differentially expressed genes between breeds but not so much for genes whose expression differ between sexes.Conclusion: Embryonic development leaves an enduring footprint on the transcriptome. The interaction in gene x tissue for differentially expressed genes between breeds suggests that animal breeding has targeted differentially each tissue's transcriptome.

The objectives of this study were to estimate genetic parameters for non-standardized weights at nursing (PR120), at weaning (PR240), at yearling (PR365) and at post yearling (PR550), and to predict EPD's (expected progeny differences) for these traits using records from 29,769 Nellores. Covariance components and genetic parameters were estimated by mixed-model methodology, REML, using an animal model. Models for PR120, PR240, PR365 and PR455 included the random direct and maternal animal effects, the dam permanent environmental effect and the error. Fixed effects were contemporary group (CG) and age of cow at parturition (CIVP) and the covariate age of the calf at measuring. Two additional models for PR365, PR455 and PR550 analyses were used: the first included CG and CIVP, animal and maternal direct effect, residual and age of the calf (as covariate), and the second included CG and CIVP (as fixed effects), animal direct effect, residual and age of calf at measuring. Observed means±standard deviations were: 127±25kg (PR120); 191±34kg (PR240); 225±42kg (PR365); 266±51kg (PR455) and 310±56kg (PR550). From single-trait analyses, direct and maternal heritabilities for PR120, PR240, PR365 and PR455 were, respectively, .23 and .08; .19 and .10; .24 and .04; .30 and .04. Direct heritabilities were .39; .44 and .43, respectively, for PR365, PR455 and PR550. In the model without permanent effect, direct and maternal heritabilities for PR365, PR455 and PR550 were .25 and .08; .32 and .07; .38 and .03, respectively. When the estimates for standardized traits at the same period were compared, no differences in magnitude were found. Rank correlation had important changes when standardized and non-standardized traits were compared.

The present paper deals with estimation of variance components, prediction of breeding values and selection in a population of rubber tree [Hevea brasiliensis (Willd. ex Adr. de Juss.) Müell.-Arg.] from Rio Branco, State of Acre, Brazil. The REML/BLUP (restricted maximum likelihood/best linear unbiased prediction) procedure was applied. For this purpose, 37 rubber tree families were obtained and assessed in a randomized complete block design, with three unbalanced replications. The field trial was carried out at the Experimental Station of UNESP, located in Selvíria, State of Mato Grosso do Sul, Brazil. The quantitative traits evaluated were: girth (G), bark thickness (BT), number of latex vessel rings (NR), and plant height (PH). Given the unbalanced condition of the progeny test, the REML/BLUP procedure was used for estimation. The narrow-sense individual heritability estimates were 0.43 for G, 0.18 for BT, 0.01 for NR, and 0.51 for PH. Two selection strategies were adopted: one short-term (ST - selection intensity of 8.85%) and the other long-term (LT - selection intensity of 26.56%). For G, the estimated genetic gains in relation to the population average were 26.80% and 17.94%, respectively, according to the ST and LT strategies. The effective population sizes were 22.35 and 46.03, respectively. The LT and ST strategies maintained 45.80% and 28.24%, respectively, of the original genetic diversity represented in the progeny test. So, it can be inferred that this population has potential for both breeding and ex situ genetic conservation as a supplier of genetic material for advanced rubber tree breeding programs. Background: The sequencing and publication of the cattle genome and the identification of single nucleotide polymorphism (SNP) molecular markers have provided new tools for animal genetic evaluation and genomic-enhanced selection. These new tools aim to increase the accuracy and scope of selection while decreasing generation interval. The objective of this study was to evaluate the enhancement of accuracy caused by the use of genomic information (Clarifide® - Pfizer) on genetic evaluation of Brazilian Nellore cattle. Review: The application of genome-wide association studies (GWAS) is recognized as one of the most practical approaches to modern genetic improvement. Genomic selection is perhaps most suited to the improvement of traits with low heritability in zebu cattle. The primary interest in livestock genomics has been to estimate the effects of all the markers on the chip, conduct cross-validation to determine accuracy, and apply the resulting information in GWAS either alone [9] or in combination with bull test and pedigree-based genetic evaluation data. The cost of SNP50K genotyping however limits the commercial application of GWAS based on all the SNPs on the chip. However, reasonable predictability and accuracy can be achieved in GWAS by using an assay that contains an optimally selected predictive subset of markers, as opposed to all the SNPs on the chip. The best way to integrate genomic information into genetic improvement programs is to have it included in traditional genetic evaluations. This approach combines traditional expected progeny differences based on phenotype and pedigree with the genomic breeding values based on the markers. Including the different sources of information into a multiple trait genetic evaluation model, for within breed dairy cattle selection, is working with excellent results. However, given the wide genetic diversity of zebu breeds, the high-density panel used for genomic selection in dairy cattle (Ilumina Bovine SNP50 array) appears insufficient for across-breed genomic predictions and selection in beef cattle. Today there is only one breed-specific targeted SNP panel and genomic predictions developed using animals across the entire population of the Nellore breed (www.pfizersaudeanimal.com), which enables genomically - enhanced selection. Genomic profiles are a way to enhance our current selection tools to achieve more accurate predictions for younger animals. Material and Methods: We analyzed the age at first calving (AFC), accumulated productivity (ACP), stayability (STAY) and heifer pregnancy at 30 months (HP30) in Nellore cattle fitting two different animal models; 1) a traditional single trait model, and 2) a two-trait model where the genomic breeding value or molecular value prediction (MVP) was included as a correlated trait. All mixed model analyses were performed using the statistical software ASREML 3.0. Results: Genetic correlation estimates between AFC, ACP, STAY, HP30 and respective MVPs ranged from 0.29 to 0.46. Results also showed an increase of 56%, 36%, 62% and 19% in estimated accuracy of AFC, ACP, STAY and HP30 when MVP information was included in the animal model. Conclusion: Depending upon the trait, integration of MVP information into genetic evaluation resulted in increased accuracy of 19% to 62% as compared to accuracy from traditional genetic evaluation. GE-EPD will be an effective tool to enable faster genetic improvement through more dependable selection of young animals.

Fifty-nine Nellore bulls from low and high residual feed intake (RFI) levels were studied with the objective of evaluating meat quality traits. Animals were slaughtered when ultrasound-measured backfat thickness reached 4. mm, and samples of Longissimus were collected. A mixed model including RFI as fixed effect and herd and diet as random effects was used, and least square means were compared by t-test. More efficient animals consumed 0.730. kg dry matter/day less than less efficient animals, with similar performance. No significant differences in carcass weight, prime meat cuts proportion, chemical composition, pH, sarcomere length, or color were observed between RFI groups. Shear force, myofibrillar fragmentation index and soluble collagen content were influenced by RFI, with a higher shear force and soluble collagen content and a lower fragmentation index in low RFI animals. Feedlot-finished low RFI young Nellore bulls more efficiently convert feed into meat, presenting carcasses within quality standards. © 2012 Elsevier Ltd.

In this study, we deal with the problem of overdispersion beyond extra zeros for a collection of counts that can be correlated. Poisson, negative binomial, zero-inflated Poisson and zero-inflated negative binomial distributions have been considered. First, we propose a multivariate count model in which all counts follow the same distribution and are correlated. Then we extend this model in a sense that correlated counts may follow different distributions. To accommodate correlation among counts, we have considered correlated random effects for each individual in the mean structure, thus inducing dependency among common observations to an individual. The method is applied to real data to investigate variation in food resources use in a species of marsupial in a locality of the Brazilian Cerrado biome. © 2013 Copyright Taylor and Francis Group, LLC.

The objective of this study was to determine the effects of dietary energy and recombinant bovine somatotropin (bST) injection to identify genes that might control mammogenesis. Total RNA was extracted from the parenchymal tissue of 32 heifers randomly assigned to one of four treatments: two diets (a standard diet and a high energy, high protein diet), each with or without bST. To perform microarray experiments, RNA samples were pooled (2 animals/pool) before reverse transcription and labeling with Cy3 or Cy5. A 4-node loop design was used to examine the differential gene expression among treatments using a bovine-specific cDNA micro array (National Bovine Functional Genomics Consortium Library, NBFGC) containing 18,263 unique expressed sequence tags (EST). Significance levels of differential gene expression among treatments were assessed using a mixed model approach. Injection of bST altered the expression of 12 % of the genes on NBFGC slide related to tissue development, whereas 6% were altered by diet. Administration of bST increases the expression of genes positively related to cell proliferation and mammary parenchyma to a greater extent than a high energy diet. © 2013 Sociedade Brasileira de Zootecnia.

Phenotypic data from female Canchim beef cattle were used to obtain estimates of genetic parameters for reproduction and growth traits using a linear animal mixed model. In addition, relationships among animal estimated breeding values (EBVs) for these traits were explored using principal component analysis. The traits studied in female Canchim cattle were age at first calving (AFC), age at second calving (ASC), calving interval (CI), and bodyweight at 420 days of age (BW420). The heritability estimates for AFC, ASC, CI and BW420 were 0.03±0.01, 0.07±0.01, 0.06±0.02, and 0.24±0.02, respectively. The genetic correlations for AFC with ASC, AFC with CI, AFC with BW420, ASC with CI, ASC with BW420, and CI with BW420 were 0.87±0.07, 0.23±0.02, -0.15±0.01, 0.67±0.13, -0.07±0.13, and 0.02±0.14, respectively. Standardised EBVs for AFC, ASC and CI exhibited a high association with the first principal component, whereas the standardised EBV for BW420 was closely associated with the second principal component. The heritability estimates for AFC, ASC and CI suggest that these traits would respond slowly to selection. However, selection response could be enhanced by constructing selection indices based on the principal components. © CSIRO 2013.

The objectives of this study were to determine pH of the mammary gland secretions and the corresponding electrolyte concentrations in prefoaling mares. Pregnant mares (seven primiparous and seven multiparous) were monitored daily from 310.320 days of gestation until parturition. Prefoaling mammary gland secretions were collected, and pH was immediately determined with a pH meter and pH strip test. An aliquot of prefoaling mammary secretions was frozen and stored until further analyses. After parturition, samples from day .4 to 0 (day of foaling) were thawed and electrolyte concentrations (ie, Ca2+, Mg2+, Na+, K+ and Cl-) were determined with an automated analyser. Data were analysed via a mixed model with the mare as a random effect. Correlations were determined between pH and electrolyte concentrations by the Pearson product-moment for each pair. There was significant reduction in pH of mammary secretions on the day of foaling (P<0.0001), and most mares (11/14) with a pH .7 foaled within 24 hours. There was high correlation between the two pH methods (r=0.93). Additionally, there were significant (P<0.05) increases in Ca2+ and K+ concentrations, and significant decreases in Na+ and Cl- concentrations from one day before to the day of foaling. The pH of mammary secretions was highly and significantly (P<0.001) correlated with Na + (r=0.87), Cl- (r=0.85), Ca2+ (r=-0.88); and K+(r=.0.80) concentrations, and moderately correlated with Mg 2+ (r=-0.58). Daily evening pH measure of the mammary gland secretions can predict foaling in most mares.

The aims of this study were to assess the validity and the feasibility of the qualitative behavior assessment (QBA) method as indicator of Nellore cattle temperament under field conditions, evaluating its associations with four other traditional methods and weight gain. The temperament and live weight of 2229 Nellore cattle was assessed at approximately 550 days of age. Five measurements of cattle temperament were recorded: flight speed test (FS, in m/s), visual scores of movement in the crush (MOV), crush score (CS), temperament score (TS), and the qualitative behavior assessment method (QBA), by using a list of 12 behavioral based adjectives as descriptors of temperament. Average daily weight gain (ADG) was calculated for each animal. For statistical analysis of QBA data, the Principal Component Analysis was used. A temperament index (TI) was defined for each animal using the scores for the first principal component. Pearson's correlation coefficients were estimated between TI with FS and ADG. A mixed model ANOVA was used to analyze the TI variation as a function of TS, CS, and MOV. The score plot for the first and second principal components was used to classify the cattle in four groups (from very bad to very good temperament). The first principal component explained 49.50% of the variation in the data set, with higher positive loadings for the adjectives 'agitated' and 'active', and higher negative loadings for 'calm' and 'relaxed'. TI was significantly correlated with FS (r=0.49; P<0.01) and ADG (r=-0.10; P<0.01). The means of ADG, FS, and the temperament scores (CS, TS, MOV) differed significantly (P<0.01) among the four groups, from very bad to very good temperament. The QBA method could discriminate different behavioral profiles of Nellore cattle and were in agreement with other traditional methods used as indicators of cattle temperament. Additional studies are needed to assess the inter- and intra-observers reliability and to study its association with physiological parameters. © 2013 Elsevier B.V.
