Understanding how climate change will affect the distribution and the phenology of plants is becoming an increasingly important topic in ecological studies. In response to climate warming, there are documented upward shift and alterations of phenology and physiology of several plant species. Despite this, the effects of climate change on plant regeneration from seeds have largely been neglected. However, regeneration from seeds, a key event in the plant life cycle, could be significantly affected by climate warming. In this regard, we investigated how climatic changes will affect the seasonal dynamics of seed germination and seedling survival in two different alpine context. The first part refers to five species inhabiting a snowbed located at the Gavia pass (Parco Naturale dello Stelvio). Here, plants were exposed, in the field, to natural conditions and to artificial warming using Open Top Chambers proposed by the ITEX (International Tundra Experiment). The germination curves of seeds produced were compared in order to highlight differences in seed germination ecology and in seed physiology induced by the climate warming. In the second part, we considered two tree species that form the treeline in Davos (Switzerland). As a surrogate of climate warming we used the natural thermal gradient driven by the altitude and we compared the germination behavior of the species studied in three sites at three different elevations in order to evaluate the likelihood of treeline shift under the predicted climate warming.

This thesis concerns mixed flows (which are characterized by the simultaneous occurrence of free-surface and pressurized flow in sewers, tunnels, culverts or under bridges), and contributes to the improvement of the existing numerical tools for modelling these phenomena. The classic Preissmann slot approach is selected due to its simplicity and capability of predicting results comparable to those of a more recent and complex two-equation model, as shown here with reference to a laboratory test case. In order to enhance the computational efficiency, a local time stepping strategy is implemented in a shock-capturing Godunov-type finite volume numerical scheme for the integration of the de Saint-Venant equations. The results of different numerical tests show that local time stepping reduces run time significantly (between −29% and −85% CPU time for the test cases considered) compared to the conventional global time stepping, especially when only a small region of the flow field is surcharged, while solution accuracy and mass conservation are not impaired. The second part of this thesis is devoted to the modelling of the hydraulic effects of potentially pressurized structures, such as bridges and culverts, inserted in open channel domains. To this aim, a two-dimensional mixed flow model is developed first. The classic conservative formulation of the 2D shallow water equations for free-surface flow is adapted by assuming that two fictitious vertical slots, normally intersecting, are added on the ceiling of each integration element. Numerical results show that this schematization is suitable for the prediction of 2D flooding phenomena in which the pressurization of crossing structures can be expected. Given that the Preissmann model does not allow for the possibility of bridge overtopping, a one-dimensional model is also presented in this thesis to handle this particular condition. The flows below and above the deck are considered as parallel, and linked to the upstream and downstream reaches of the channel by introducing suitable internal boundary conditions. The comparison with experimental data and with the results of HEC-RAS simulations shows that the proposed model can be a useful and effective tool for predicting overtopping and backwater effects induced by the presence of bridges and culverts.

Of the ~1.7 million SINE elements in the human genome, only a tiny number are estimated to be active in transcription by RNA polymerase (Pol) III. Tracing the individual loci from which SINE transcripts originate is complicated by their highly repetitive nature. By exploiting RNA-Seq datasets and unique SINE DNA sequences, we devised a bioinformatic pipeline allowing us to identify Pol III-dependent transcripts of individual SINE elements. When applied to ENCODE transcriptomes of seven human cell lines, this search strategy identified ~1300 Alu loci and ~1100 MIR loci corresponding to detectable transcripts, with ~120 and ~60 respectively Alu and MIR loci expressed in at least three cell lines. In vitro transcription of selected SINEs did not reflect their in vivo expression properties, and required the native 5’-flanking region in addition to internal promoter. We also identified a cluster of expressed AluYa5-derived transcription units, juxtaposed to snaR genes on chromosome 19, formed by a promoter-containing left monomer fused to an Alu-unrelated downstream moiety. Autonomous Pol III transcription was also revealed for SINEs nested within Pol II-transcribed genes raising the possibility of an underlying mechanism for Pol II gene regulation by SINE transcriptional units. Moreover the application of our bioinformatic pipeline to both RNA-seq data of cells subjected to an in vitro pro-oncogenic stimulus and of in vivo matched tumor and non-tumor samples allowed us to detect increased Alu RNA expression as well as the source loci of such deregulation. The ability to investigate SINE transcriptomes at single-locus resolution will facilitate both the identification of novel biologically relevant SINE RNAs and the assessment of SINE expression alteration under pathological conditions.

The Firenzuola turbidite system formed during a paroxysmal phase of thrust propagation, involving the upper Serravallian deposits of the Marnoso-arenacea Formation (MAF). During this phase the coeval growth of two major tectonic structures, the M. Castellaccio thrust and the Verghereto high, played a key role, causing a closure of the inner basin and a coeval shift of the depocentre to the outer basin. This work focuses on this phase of fragmentation of the MAF basin; it is based on a new detailed high-resolution stratigraphic framework, which was used to determine the timing of growth of the involved structures and their direct influence on sediment dispersal and on the lateral and vertical turbidite facies distribution. The Firenzuola turbidite system stratigraphy is characterized by the occurrence of mass-transport complexes (MTCs) and thick sandstone accumulation in the depocentral area, which passes to finer drape over the structural highs; the differentiation between these two zones increases over time and ends with the deposition of marly units over the structural highs and the emplacement of the Visignano MTC. According to the stratigraphic pattern and turbidite facies characteristics, the Firenzuola System has been split into two phases, namely Firenzuola I and Firenzuola II: the former is quite similar to the underlying deposits, while the latter shows the main fragmentation phase, testifying the progressive isolation of the inner basin and a coeval shift of the depocentre to the outer basin. The final stratigraphic and sedimentological dataset has been used to create a quantitative high-resolution 3D facies distribution using the Petrel software platform. This model allows a detailed analysis of lateral and vertical facies variations that can be exported to several reservoirs settings in hydrocarbon exploration and exploitation areas, since facies distributions and geometries of the reservoir bodies of many sub-surface turbidite basins show a significant relationship to the syndepositional structural activity, but are beyond seismic resolution.

RIASSUNTO Premesse: Nonostante l’asma sia stata considerata per anni come un’unica malattia, studi recenti ne dimostrano l’eterogeneità. L’intento di caratterizzare tale eterogeneità ha condotto a studiare molteplici sottogruppi ovvero “fenotipi”. Nell’asma comune questo approccio è stato utilizzato da svariati anni, meno invece nell’asma occupazionale. Poco è noto anche riguardo alle caratteristiche della risposta infiammatoria nel corso dei test di provocazione bronchiale specifici (SIC) con isocianati valutata con metodiche non invasive; in particolare l’origine dell’incremento di ossido nitrico misurato ad un flusso espiratorio di 50 ml/s (FeNO50) precedentemente riscontrato, se sia alveolare o bronchiale, i livelli di dimetilarginina asimmetrica (ADMA) e la temperatura dell’aria espirata (EBT). Scopi dello studio: 1) verificare se anche per l’asma occupazionale (OA) da isocianati siano individuabili dei fenotipi o se essa ne rappresenti uno unico 2) studiare l’infiammazione delle vie aeree sperimentalmente indotta tramite: la misurazione dell’NO frazionato mediante i parametri “flow-independent” che stimano sia la regione alveolare, ovvero la concentrazione di NO alveolare (CaNO), che la regione bronchiale ovvero il flusso di NO a livello bronchiale (JawNO), la concentrazione di NO a livello della parete bronchiale (CawNO) e la diffusione di NO all’interfaccia lume-parete bronchiale (DawNO); la misurazione dell’ADMA nel condensato dell’aria esalata (EBC); la misurazione dell’EBT. Materiali e metodi: Per lo studio sulla fenotipizzazione dell’asma da isocianati sono stati esaminati pazienti risultati positivi al test di provocazione bronchiale specifico con isocianati nel periodo compreso tra il 1988 e il 2013. Mediante l’utilizzo di un approccio multivariato dato dall’analisi gerarchica dei cluster e di un ampio pool di variabili appropriate abbiamo studiato se i soggetti affetti da asma professionale da isocianati rappresentino uno o più cluster. Mediante un altro approccio multivariato, dato dall’analisi delle k-medie, si sono individuate le caratteristiche che differenziano in maniera significativa i soggetti distribuiti nei diversi cluster. Per il secondo scopo dello studio dal 2012 al 2015 abbiamo reclutato soggetti afferiti presso il nostro centro per sospetta asma professionale. In questi pazienti in corso di sham-test e di SIC con isocianati fino a 24 post test sono stati monitorati e misurati: la funzionalità respiratoria incluso il test di provocazione bronchiale aspecifico con metacolina, l’NO frazionato, l’ADMA nell’EBC e l’EBT. Risultati: L’utilizzo dell’analisi gerarchica dei cluster ci ha portati a stabilire che i 187 pazienti studiati non costituiscono un unico gruppo omogeneo ma possono essere suddivisi in 3 cluster. L’applicazione poi del metodo multivariato delle k-medie, su tre cluster, ci ha consentito di individuare due cluster di pazienti sensibilizzati a TDI con prevalente risposta late al SIC e un cluster di pazienti sensibilizzati a MDI con prevalente risposta early al SIC. I soggetti appartenenti ai due cluster dei TDI differiscono fra di loro in maniera significativa per l’età alla diagnosi e all’esordio dei sintomi respiratori, la distribuzione per sesso, il BMI, la distribuzione in quanto abitudine al fumo, l’IT, il FEV1 basale % del predetto, l’età di inizio esposizione, gli anni di latenza e la durata dell’esposizione. Per quanto riguarda invece lo studio del profilo infiammatorio delle vie aeree abbiamo reclutato 25 pazienti, 18 maschi e 7 femmine. Nel gruppo dei SIC-positivi FeNO50 è aumentato significativamente a 24 ore dal test (mediana 111.8 ppb [IQR, 167.5]; p<0.05) se confrontato con lo sham (58.6 ppb [74.7]). I livelli di JawNO hanno manifestato il medesimo time-course con un incremento significativo post 24 ore dall’esposizione (6.6 nL/s [81]; p <0.05) se confrontato con lo sham (3.3 nL/s [3.7]). Non sono state riscontrate significative variazioni negli altri parametri. Non sono state riscontrate significative variazioni dell’ADMA nell’EBC e dell’EBT in entrambi i gruppi. Conclusioni: L’asma da isocianati è una patologia eterogenea come l’asma comune. Gli elementi principali che differenziano i cluster di asma professionale da isocianati sono l’agente sensibilizzante e il tipo di risposta al SIC (cluster 3 vs cluster 1 e 2). Anche nell’ambito dell’asma indotta dallo stesso agente (TDI) si sono evidenziati due cluster in cui quello con peggiore funzionalità respiratoria è rappresentato da soggetti più anziani alla diagnosi e con maggiore durata dell’esposizione. I motivi per cui l’asma occupazionale risulta essere eterogenea possono essere un differente meccanismo d’azione dei monomeri o una diversa suscettibilità degli individui appartenenti ai diversi cluster sia in termini di insorgenza della malattia sia in termini di evoluzione della stessa. L’assetto infiammatorio delle vie aeree nel corso del SIC non si caratterizza nei soggetti sensibilizzati ad isocianati né con un incremento dell’ADMA né con un incremento dell’EBT. Si riscontra invece un aumento di FeNO50 dovuto esclusivamente ad un aumentato flusso di NO dalla parete bronchiale al lume. Abbiamo perciò dimostrato che la misurazione del FeNO50 nel corso del SIC può fornire informazioni aggiuntive al monitoraggio funzionale spirometrico, anche perché la broncoostruzione e la risposta infiammatoria delle vie aeree si sono rivelate dissociate.

In the last decades, increasing scientific evidence has correlated the regular consumption of (poly)phenol-rich foods to a potential reduction of chronic disease incidence and mortality. However, epidemiological evidence on the role of (poly)phenol intake against the risk of some chronic diseases is promising, but not conclusive. In this framework a proper approach to (poly)phenol research is requested, using a step by step strategy. The plant kingdom produces an overwhelming array of structurally diverse secondary metabolites, among which flavonoids and related phenolic and (poly)phenolic compounds constitute one of the most numerous and widely distributed group of natural products. To date, more than 8000 structures have been classified as members of the phytochemical class of (poly)phenol, and among them over 4000 flavonoids have been identified. For this reason, a detailed food (poly)phenolic characterization is essential to identify the compounds that will likely enter the human body upon consumption, to predict the metabolites that will be generated and to unravel the potential effects of phenolic rich food sources on human health. In the first part of this work the attention was focused on the phenolic characterization of fruit and vegetable supplements, considering the increasing attention recently addressed to the so called "nutraceuticals", and on the main coffee industry by-product, namely coffee silverskin. The interest oriented toward (poly)phenols is then extended to their metabolism within the human body, paramount in the framework of their putative health promoting effects. Like all nutrients and non-nutrients, once introduced through the diet, (poly)phenols are subjected to an intense metabolism, able to convert the native compounds into similar conjugated, as well as smaller and deeply modified molecules, which in turn could be further conjugated. Although great strides have been made in the last decades, some steps of the (poly)phenol metabolism remain unclear and are interesting points of research. In the second part of this work the research was focused on a specific bran fraction, namely aleurone, added in feed pellets and in bread to investigate the absorption, metabolism and bioavailability of its phenolic compounds in animal and humans, with a preliminary in vitro step to determine their potential bioaccesibility. This part outlines the best approaches to assess the bioavailability of specific phenolics in several experimental models. The physiological mechanisms explaining the epidemiological and observational data on phenolics and health, are still far from being unraveled or understood in full. Many published results on phenolic actions at cell levels are biased by the fact that aglycones or native compounds have been used, not considering the previously mentioned chemical and biological transformations. In the last part of this thesis work, a new approach in (poly)phenol bioactivity investigation is proposed, consisting of a medium-long term treatment of animals with a (poly)phenol source, in this specific case resveratrol, the detection of its metabolites to determine their possible specific tissue accumulation, and the evaluation of specific parameters and/or mechanism of action at target tissue level. To conclude, this PhD work has contributed to advancing the field, as novel sources of (poly)phenols have been described, the bioavailability of (poly)phenols contained in a novel specific bran fraction used as ingredient has been evaluated in animal and in humans, and, finally, the tissue accumulation of specific (poly)phenol metabolites and the evaluation of specific parameters and/or mechanism of action has been carried out. For these reasons, this PhD work should be considered an example of adequate approach to the investigation of (poly)phenols and of their bioactivity, unavoidable in the process of unequivocally defining their effects on human health.

Ready to eat pasta meals are an important segment of convenience food, but these products are subjected to significant changes in physico-chemical properties during storage, which reduce their acceptability at the time of consumption. A deep understanding of the properties of the single phases, their dependence upon formulation, and the changes they undergo during storage is very important to intelligently intervene on products properties to improve their quality at the time of consumer’s consumption. This work has focused on the effect of formulation on physico-chemical properties of pasta and tomato sauce with a special focus on mechanical/rheological attributes and water status. Variable considered in pasta formulation were gluten, glycerol and moisture content and their effect was studied in both freshly cooked or shelf-stable cooked pasta. The effect of multiple hydrocolloids (at different levels) was considered in the case of tomato sauce. In the case of pasta, it was found that water content was indeed a very important variable in defying pasta mechanical properties and water status. Higher moisture contents in pasta resulted in softer samples and reduced the changes in physico-chemical parameters during storage. Glycerol was found to favor water uptake and to soften the pasta matrix, acting as plasticizer and increasing molecular mobility. The addition of gluten hardened pasta but did not affect the water status. The combination of higher amount of gluten (15%, g gluten / 100 g product) with higher moisture content (59-65%, g water / 100 g product) were found to minimize the physico-chemical changes occurring in RTE pasta meals during storage, improving quality at longer storage times. Hydrocolloids added into tomato sauce modulated its mechanical attributes and water status in very different manner, depending on hydrocolloid type and concentration. This may allow to produce tomato sauce for different applications and that are expected to have different performance if placed in contact with pasta in a RTE meal. Future work should include an investigation of how the interaction between the two phases (pasta and sauce) can be modulated and controlled by controlling the properties of the single phases with the goal of obtaining highly acceptable products also at longer storage times.

This work of thesis wants to present a dissertation of the wide range of modern dense matching algorithms, which are spreading in different application and research fields, with a particular attention to the innovative “Semi-Global” matching techniques. The choice of develop a semi-global numerical code was justified by the need of getting insight on the variables and strategies that affect the algorithm performances with the primary objective of maximizing the method accuracy and efficiency, and the results level of completeness. The dissertation will consist in the metrological characterization of the proprietary implementation of the semi-global matching algorithm, evaluating the influence of several matching variables and functions implemented in the process and comparing the accuracy and completeness of different results (digital surface models, disparity maps and 2D displacement fields) obtained using our code and other commercial and open-source matching programs in a wide variety of application fields.

Hop (Humulus lupulus L.) is a dioecius perennial plant. The cultivation is specific for female plants, used mainly for brewing and pharmacology. Female inflorescence, known as cone or strobili, contains bitter acids, essential oil and polyphenols. Commercial hop cultivation provides better results in regions between 45 and 55 degrees north or south in latitude, an area that also includes the northern part of Italy, where hop is endemic. Despite several studies have been conducted on the characterization of wild hops biodiversity in the U.S.A. and Europe, a lack in literature concerning the description of Italian wild hops genetic variability is still present. The increasing request of hop varieties improved in important traits, like diseases, resistance and valuable aroma profile, is bringing the hop industry. Moreover, Italian agricultural sector needs new impulse to be competitive in the market. In this view, Italian wild hop biodiversity is a resource, useful for the obtaining of Italian hop varieties, characterized by peculiar aromatic traits and more adaptable to Mediterranean climate, making their cultivation more sustainable. Based on this consideration, the present Ph.D. thesis deals with the evaluation of the Italian hop biodiversity, through the characterization of the wild samples under different point of view. The project started with the recovery of wild hop samples in different areas of north of Italy to consitue a collection field, where 11 commercial cultivars of US and European origin were grown, to have a complete vision of the hop panorama. Ph.D. project followed different research lines, the results of each one contributed to completly characterize the northern Italian hop wild biodiversity: • the morphological description showed a high phenological variability (Study 1); • the genetic characterization confirmed the rich biodiversity of the Italian population and showed a significant genetic distance between Italian genotypes and the commercial cultivars, taken in consideration (Study 2); • the need of an early sex discrimination method leads to an improvement of a genetic marker, developing a more efficient marker (Study 3); • a complete morphologic, genetic and chemical analysis of plants gave results to select the most promising genotypes (Study 4); • the comparison between the performance of wild hops and commercial cultivars in the same collection field indicated that some wild genotypes had a higher environment adaptability (Study 5); • the evaluation of the terroir, obtained comparing commercial cultivars in the collection field and the same genotypes purchased in the market, showed the influence of the northern Italian environment on the aromatic profile (Study 5); • a new analytical method for the revelation of bioactive metabolites and a simple extraction procedure were developed (Study 6). In conclusion, the Ph.D. thesis, contains the first characterization of Italian wild hop, made under field condition. The present study: i) permits to obtain a complete and significative description of the genotypes; ii) allows the identification of the most promising wild Italian genotypes; iii) allows the identification of commercial cultivars more adaptable the northern Italian climate.

L'obiettivo principale della politica di sicurezza alimentare è quello di garantire la salute dei consumatori attraverso regole e protocolli di sicurezza specifici. Al fine di rispondere ai requisiti di sicurezza alimentare e standardizzazione della qualità, nel 2002 il Parlamento Europeo e il Consiglio dell'UE (Regolamento (CE) 178/2002 (CE, 2002)), hanno cercato di uniformare concetti, principi e procedure in modo da fornire una base comune in materia di disciplina degli alimenti e mangimi provenienti da Stati membri a livello comunitario. La formalizzazione di regole e protocolli di standardizzazione dovrebbe però passare attraverso una più dettagliata e accurata comprensione ed armonizzazione delle proprietà globali (macroscopiche), pseudo-locali (mesoscopiche), ed eventualmente, locali (microscopiche) dei prodotti alimentari. L'obiettivo principale di questa tesi di dottorato è di illustrare come le tecniche computazionali possano rappresentare un valido supporto per l'analisi e ciò tramite (i) l’applicazione di protocolli e (ii) miglioramento delle tecniche ampiamente applicate. Una dimostrazione diretta delle potenzialità già offerte dagli approcci computazionali viene offerta nel primo lavoro in cui un virtual screening basato su docking è stato applicato al fine di valutare la preliminare xeno-androgenicità di alcuni contaminanti alimentari. Il secondo e terzo lavoro riguardano lo sviluppo e la convalida di nuovi descrittori chimico-fisici in un contesto 3D-QSAR. Denominata HyPhar (Hydrophobic Pharmacophore), la nuova metodologia così messa a punto è stata usata per esplorare il tema della selettività tra bersagli molecolari strutturalmente correlati e ha così dimostrato di possedere i necessari requisiti di applicabilità e adattabilità in un contesto alimentare. Nel complesso, i risultati ci permettono di essere fiduciosi nel potenziale impatto che le tecniche in silico potranno avere nella identificazione e chiarificazione di eventi molecolari implicati negli aspetti tossicologici e nutrizionali degli alimenti.

Il lavoro consta di un’introduzione dedicata in primis alla presentazione formale di P. Oxy. XXIII 2382, di cui sono posti in evidenza i legami strutturali e concettuali con il racconto di Hdt. I 8-12. Segue dunque la trattazione dei problemi posti da P. Oxy. 2382, quello del genere letterario di appartenenza (tragedia o novella in versi?) e quello della datazione (età classica o età ellenistica?), finalizzata ad una puntuale definizione dello status quaestionis. Le conclusioni mettono in luce gli elementi a favore dell’ipotesi tragica: la presenza di paragraphoi e il passo di Ach. Tat. I 8 4-7 (corredato da un’appendice relativa alla storia del termine δρᾶμα: se e quando tale termine assume l’accezione di ‘narrazione romanzesca’?), nonché il soggetto storico (con un excursus relativo ai drammi di argomento storico). Si evidenziano infine gli elementi di debolezza contenuti nelle ipotesi avanzate da Cantarella (1952) e Lloyd-Jones (1953), propensi a ritenere P. Oxy. 2382 rispettivamente una novella in versi (il che offre lo spunto per una breve trattazione relativa alle caratteristiche contenutistiche e formali delle novelle milesie) e un giambo archilocheo, di cui il fr. 19 W.2 conserverebbe l’incipit. Quanto alla cronologia, sono enumerati i limiti della datazione alta, nonché gli elementi di affinità di P. Oxy. 2382 con la tragedia ellenistica; infine, pensando ad una possibile attribuzione, si propone, in termini puramente ipotetici, il confronto con l’esperienza della Pleiade alessandrina. Segue dunque un’analisi (laddove le condizioni dei testi, spesso frammentarie, lo consentano) dell’opera di Licofrone di Calcide, Sositeo e Sosifane di Siracusa, esponenti della Pleiade, nonché di Moschione ed Ezechiele, volta ad individuare elementi di continuità con P. Oxy. 2382. Il lavoro si conclude con l’edizione critica e il commento verso per verso di P. Oxy. XXIII 2382, corredati da un’appendice dedicata a P. Oxy. XLIV 3161, testo con notazioni musicali apparentemente affine a P. Oxy. XXIII 2382, costituito da 4 frr. notevolmente accidentati, di cui si fornisce l’edizione critica.

Edizione critica del volgarizzamento fiorentino trecentesco dell'"Estoire d'Eracles", contenuto nel ms. Plut. LXI.45 della Biblioteca Medicea Laurenziana, ancora inedito. Si tratta della traduzione in antico francese dell'opera di Guglielmo di Tiro "Historia rerum in partibus transamarinis gestarum", corredata di continuazioni svincolate all'opera latina e in stretto legame con la "Chronique d'Ernoul et de Bernard le Trésorier", che proseguono la narrazione degli eventi in Terrasanta. Il testo fiorentino riporta i fatti d'Oltremare dalla Prima Crociata a circa il 1231. La sua edizione è preceduta da una introduzione letterario-filologica, dalla descrizione del manoscritto e dall'analisi linguistica; seguono un glossario, l'indice dei nomi e dei luoghi.

La prima parte di questo lavoro di tesi tratta dell’interazione tra un bacino di laminazione e il sottostante acquifero: è in fase di progetto, infatti, la costruzione di una cassa di espansione sul torrente Baganza, a monte della città di Parma. L’obiettivo di tale intervento è di ridurre il rischio di esondazione immagazzinando temporaneamente, in un serbatoio artificiale, la parte più pericolosa del volume di piena che verrebbe rilasciata successivamente con portate che possono essere agevolmente contenute nel tratto cittadino del torrente. L’acquifero è stato preliminarmente indagato e monitorato permettendone la caratterizzazione litostratigrafica. La stratigrafia si può riassumere in una sequenza di strati ghiaioso-sabbiosi con successione di lenti d’argilla più o meno spesse e continue, distinguendo due acquiferi differenti (uno freatico ed uno confinato). Nel presente studio si fa riferimento al solo acquifero superficiale che è stato modellato numericamente, alle differenze finite, per mezzo del software MODFLOW_2005. L'obiettivo del presente lavoro è di rappresentare il sistema acquifero nelle condizioni attuali (in assenza di alcuna opera) e di progetto. La calibrazione è stata condotta in condizioni stazionarie utilizzando i livelli piezometrici raccolti nei punti d’osservazione durante la primavera del 2013. I valori di conducibilità idraulica sono stati stimati per mezzo di un approccio geostatistico Bayesiano. Il codice utilizzato per la stima è il bgaPEST, un software gratuito per la soluzione di problemi inversi fortemente parametrizzati, sviluppato sulla base dei protocolli del software PEST. La metodologia inversa stima il campo di conducibilità idraulica combinando osservazioni sullo stato del sistema (livelli piezometrici nel caso in esame) e informazioni a-priori sulla struttura dei parametri incogniti. La procedura inversa richiede il calcolo della sensitività di ciascuna osservazione a ciascuno dei parametri stimati; questa è stata valutata in maniera efficiente facendo ricorso ad una formulazione agli stati aggiunti del codice in avanti MODFLOW_2005_Adjoint. I risultati della metodologia sono coerenti con la natura alluvionale dell'acquifero indagato e con le informazioni raccolte nei punti di osservazione. Il modello calibrato può quindi essere utilizzato come supporto alla progettazione e gestione dell’opera di laminazione. La seconda parte di questa tesi tratta l'analisi delle sollecitazioni indotte dai percorsi di flusso preferenziali causati da fenomeni di piping all’interno dei rilevati arginali. Tali percorsi preferenziali possono essere dovuti alla presenza di gallerie scavate da animali selvatici. Questo studio è stato ispirato dal crollo del rilevato arginale del Fiume Secchia (Modena), che si è verificato in gennaio 2014 a seguito di un evento alluvionale, durante il quale il livello dell'acqua non ha mai raggiunto la sommità arginale. La commissione scientifica, la cui relazione finale fornisce i dati utilizzati per questo studio, ha attribuito, con molta probabilità, il crollo del rilevato alla presenza di tane di animali. Con lo scopo di analizzare il comportamento del rilevato in condizioni integre e in condizioni modificate dall'esistenza di un tunnel che attraversa il manufatto arginale, è stato realizzato un modello numerico 3D dell’argine mediante i noti software Femwater e Feflow. I modelli descrivono le infiltrazioni all'interno del rilevato considerando il terreno in entrambe le porzioni sature ed insature, adottando la tecnica agli elementi finiti. La tana è stata rappresentata da elementi con elevata permeabilità e porosità, i cui valori sono stati modificati al fine di valutare le diverse influenze sui flussi e sui contenuti idrici. Per valutare se le situazioni analizzate presentino o meno il verificarsi del fenomeno di erosione, sono stati calcolati i valori del fattore di sicurezza. Questo è stato valutato in differenti modi, tra cui quello recentemente proposto da Richards e Reddy (2014), che si riferisce al criterio di energia cinetica critica. In ultima analisi è stato utilizzato il modello di Bonelli (2007) per calcolare il tempo di erosione ed il tempo rimanente al collasso del rilevato.

Aquifers are a vital water resource whose quality characteristics must be safeguarded or, if damaged, restored. The extent and complexity of aquifer contamination is related to characteristics of the porous medium, the influence of boundary conditions, and the biological, chemical and physical processes. After the nineties, the efforts of the scientists have been increased exponentially in order to find an efficient way for estimating the hydraulic parameters of the aquifers, and thus, recover the contaminant source position and its release history. To simplify and understand the influence of these various factors on aquifer phenomena, it is common for researchers to use numerical and controlled experiments. This work presents some of these methods, applying and comparing them on data collected during laboratory, field and numerical tests. The work is structured in four parts which present the results and the conclusions of the specific objectives.
Reformulation of a thermostable broadly protective recombinant vaccine against human papilloma virus

The causal relationship between Human Papilloma Virus (HPV) infection and cervical cancer has motivated the development, and further improvement, of prophylactic vaccines against this virus. 70% of cervical cancers, 80% of which in low-resources countries, are associated to HPV16 and HPV18 infection, with 13 additional HPV types, classified as high-risk, responsible for the remaining 30% of tumors. Current vaccines, Cervarix® (GlaxoSmithKline) and Gardasil®(Merk), are based on virus-like particles (VLP) obtained by self-assembly of the major capsid protein L1. Despite their undisputable immunogenicity and safety, the fact that protection afforded by these vaccines is largely limited to the cognate serotypes included in the vaccine (HPV 16 and 18, plus five additional viral types incorporated into a newly licensed nonavalent vaccine) along with high production costs and reduced thermal stability, are pushing the development of 2nd generation HPV vaccines based on minor capsid protein L2. The increase in protection broadness afforded by the use of L2 cross-neutralizing epitopes, plus a marked reduction of production costs due to bacterial expression of the antigens and a considerable increase in thermal stability could strongly enhance vaccine distribution and usage in low-resource countries. Previous studies from our group identified three tandem repeats of the L2 aa. 20-38 peptide as a strongly immunogenic epitope if exposed on the scaffold protein thioredoxin (Trx). The aim of this thesis work is the improvement of the Trx-L2 vaccine formulation with regard to cross-protection and thermostability, in order to identify an antigen suitable for a phase I clinical trial. By testing Trx from different microorganisms, we selected P. furiosus thioredoxin (PfTrx) as the optimal scaffold because of its sustained peptide epitope constraining capacity and striking thermal stability (24 hours at 100°C). Alternative production systems, such as secretory Trx-L2 expression in the yeast P. pastoris, have also been set-up and evaluated as possible means to further increase production yields, with a concomitant reduction of production costs. Limitations in immune-responsiveness caused by MHC class II polymorphisms –as observed, for example, in different mouse strains- have been overcome by introducing promiscuous T-helper (Th) epitopes, e.g., PADRE (Pan DR Epitope), at both ends of PfTrx. This allowed us to obtain fairly strong immune responses even in mice (C57BL/6) normally unresponsive to the basic Trx-L2 vaccine. Cross-protection was not increased, however. I thus designed, produced and tested a novel multi-epitope formulation consisting of 8 and 11 L2(20-38) epitopes derived from different HPV types, tandemly joined into a single thioredoxin molecule (“concatemers”). To try to further increase immunogenicity, I also fused our 8X and 11X PfTrx-L2 concatemers to the N-terminus of an engineered complement-binding protein (C4bp), capable to spontaneously assemble into ordered hepatmeric structures, previously validated as a molecular adjuvant. Fusion to C4bp indeed improved antigen presentation, with a fairly significant increase in both immunogenicity and cross-protection. Another important issue I addressed, is the reduction of vaccine doses/treatment, which can be achieved by increasing immunogenicity, while also allowing for a delayed release of the antigen. I obtained preliminary, yet quite encouraging results in this direction with the use of a novel, solid-phase vaccine formulation, consisting of the basic PfTrx-L2 vaccine and its C4bp fusion derivative adsorbed to mesoporus silica-rods (MSR).
