Mitochondrial DNA (mtDNA) analysis is usually a last resort in routine forensic DNA casework. However, it has become a powerful tool for the analysis of highly degraded samples or samples containing too little or no nuclear DNA, such as old bones and hair shafts. The gold standard methodology still constitutes the direct sequencing of polymerase chain reaction (PCR) products or cloned amplicons from the HVS-1 and HVS-2 (hypervariable segment) control region segments. Identifications using mtDNA are time consuming, expensive and can be very complex, depending on the amount and nature of the material being tested. The main goal of this work is to develop a less labour-intensive and less expensive screening method for mtDNA analysis, in order to aid in the exclusion of non-matching samples and as a presumptive test prior to final confirmatory DNA sequencing. We have selected 14 highly discriminatory single nucleotide polymorphisms (SNPs) based on simulations performed by Salas and Amigo (2010) [1] to be typed using SNaPShotTM (Applied Biosystems, Foster City, CA, USA). The assay was validated by typing more than 100 HVS-1/HVS-2 sequenced samples. No differences were observed between the SNP typing and DNA sequencing when results were compared, with the exception of allelic dropouts observed in a few haplotypes. Haplotype diversity simulations were performed using 172 mtDNA sequences representative of the Brazilian population and a score of 0.9794 was obtained when the 14 SNPs were used, showing that the theoretical prediction approach for the selection of highly discriminatory SNPs suggested by Salas and Amigo (2010) [1] was confirmed in the population studied. As the main goal of the work is to develop a screening assay to skip the sequencing of all samples in a particular case, a pair-wise comparison of the sequences was done using the selected SNPs. When both HVS-1/HVS-2 SNPs were used for simulations, at least two differences were observed in 93.2% of the comparisons performed. The assay was validated with casework samples. Results show that the method is straightforward and can be used for exclusionary purposes, saving time and laboratory resources. The assay confirms the theoretic prediction suggested by Salas and Amigo (2010) [1]. All forensic advantages, such as high sensitivity and power of discrimination, as also the disadvantages, such as the occurrence of allele dropouts, are discussed throughout the article. © 2013 Elsevier B.V.

O Meduloblastoma é a neoplasia encefálica mais comum na infância, correspondendo a taxas de 16 a 25% de todos os tumores encefálicos em menores de 19 anos e 30-40% de todos os tumores da fossa posterior. Para investigar o papel do polimorfismo de base única (SNP) TP53 Arg72Pro sobre o risco de desenvolvimento, prognóstico e resposta a terapêutica adjuvante em Meduloblastoma, foi realizado um estudo caso-controle com 122 pacientes e 122 controles saudáveis do Brasil. Em comparação com Arg/Arg, que é o genótipo mais comum na população em estudo, tanto o genótipo Arg/Pro e Pro/Pro não influenciaram o risco de desenvolvimento de Meduloblastoma (OR = 1,36 e P = 0,339 para o genótipo Arg/Pro; OR = 1,50 e P = 0,389 para o genótipo Pro/Pro). Com relação ao prognóstico, a sobrevida livre de doença não foi significativamente diferente entre os genótipos SNP TP53 Arg72Pro (P> 0,05), porém o genótipo menos freqüente, Pro/Pro, foi associado a uma menor sobrevida global dos pacientes com Meduloblastoma (P = 0,021 ). Estes dados sugerem que embora não haja nenhuma associação entre o SNP TP53 Arg72Pro e o risco de desenvolvimento de Meduloblastoma, o genótipo Pro/Pro está associado a uma menor sobrevida global dos pacientes submetidos a terapia adjuvante. No entanto, devido à composição interétnica da população brasileira, futuros estudos envolvendo populações maiores e de outras partes do mundo serão essenciais para uma conclusão definitiva da função do SNP TP53 Arg72Pro.

Helicobacter pylori (H. pylori) is a common gastric pathogen that has infected more than 50% of the population of the world and it has been associated with chronic gastritis, gastric ulcers, duodenal ulcer, and gastric cancer. Although, almost all infected people develop gastritis, there is a variety of clinical outcomes, and only a minority (<1%) of infected individuals develop gastric cancer. There are evidences which suggest that the chronic inflammatory reaction caused by the bacterial infection may be involved in the production of reactive oxygen species or reactive nitrogen species. It may lead to DNA damage, which together with the cellular response could lead to gene mutations, chromosomal aberrations characterizing genomic instability that may represent the early step in gastric carcinogenesis. The extent and severity of gastric mucosal inflammation, as well as the clinical outcome of the infection, depend on a number of factors, including the host genetic susceptibility such SNP T3801 CYP1A1, immune response, age at which the infection was acquired, environmental factors, especially dietary and bacterial virulence factors. Due to the risk of developing gastric cancer in humans infected by H. pylori, we used the Comet Assay to investigate the influence of the SNP T3801C CYP1A1 on levels of oxidative DNA damage in gastric epithelial cells. The study was conducted with biopsies from the gastric antrum and corpus of 103 H. pylori-infected patients and 24 uninfected control patients. Genotype of SNP T3801C CYP1A1 was determined by PCR-RFLP and DNA damage levels were measured in gastric mucosal cells from antrum and corpus by the Comet assay. Levels of DNA damage in gastric mucosa cells from antrum and corpus of H. pylori-infected patients with mild, moderate, severe gastritis, and gastric cancer were significantly higher compared to uninfected normal mucosa cells. The use of relatively low numbers of sires in cattle breeding programs, particularly on those for carcass and weight traits in Nellore beef cattle (Bos indicus) in Brazil, has always raised concerns about inbreeding, which affects conservation of genetic resources and sustainability of this breed. Here, we investigated the distribution of autozygosity levels based on runs of homozygosity (ROH) in a sample of 1,278 Nellore cows, genotyped for over 777,000 SNPs. We found ROH segments larger than 10 Mb in over 70% of the samples, representing signatures most likely related to the recent massive use of few sires. However, the average genome coverage by ROH (>1 Mb) was lower than previously reported for other cattle breeds (4.58%). In spite of 99.98% of the SNPs being included within a ROH in at least one individual, only 19.37% of the markers were encompassed by common ROH, suggesting that the ongoing selection for weight, carcass and reproductive traits in this population is too recent to have produced selection signatures in the form of ROH. Three short-range highly prevalent ROH autosomal hotspots (occurring in over 50% of the samples) were observed, indicating candidate regions most likely under selection since before the foundation of Brazilian Nellore cattle. The putative signatures of selection on chromosomes 4, 7, and 12 may be involved in resistance to infectious diseases and fertility, and should be subject of future investigation.

To assist cattle producers transition from microsatellite (MS) to single nucleotide polymorphism (SNP) genotyping for parental verification we previously devised an effective and inexpensive method to impute MS alleles from SNP haplotypes. While the reported method was verified with only a limited data set (N = 479) from Brown Swiss, Guernsey, Holstein, and Jersey cattle, some of the MS-SNP haplotype associations were concordant across these phylogenetically diverse breeds. This implied that some haplotypes predate modern breed formation and remain in strong linkage disequilibrium. To expand the utility of MS allele imputation across breeds, MS and SNP data from more than 8000 animals representing 39 breeds (Bos taurus and B. indicus) were used to predict 9410 SNP haplotypes, incorporating an average of 73 SNPs per haplotype, for which alleles from 12 MS markers could be accurately be imputed. Approximately 25% of the MS-SNP haplotypes were present in multiple breeds (N = 2 to 36 breeds). These shared haplotypes allowed for MS imputation in breeds that were not represented in the reference population with only a small increase in Mendelian inheritance inconsistancies. Our reported reference haplotypes can be used for any cattle breed and the reported methods can be applied to any species to aid the transition from MS to SNP genetic markers. While ~91% of the animals with imputed alleles for 12 MS markers had ≤1 Mendelian inheritance conflicts with their parents' reported MS genotypes, this figure was 96% for our reference animals, indicating potential errors in the reported MS genotypes. The workflow we suggest autocorrects for genotyping errors and rare haplotypes, by MS genotyping animals whose imputed MS alleles fail parentage verification, and then incorporating those animals into the reference dataset.

Haplotypes formed by polymorphisms (T-786C, rs2070744; a variable number of tandem repeats in intron 4, and Glu298Asp, rs1799983) of the eNOS gene were associated previously with gestational hypertension (GH) and preeclampsia (PE). However, no study has explored the Tag SNPs rs743506 and rs7830 in these disorders. The aim of the current study was to compare the distribution of the genotypes and haplotypes formed by the five eNOS polymorphisms mentioned among healthy pregnant (HP, n = 122), GH (n = 138), and PE (n = 157). The haplotype formed by "C b G G C" was more frequent in HP compared to GH and PE (p = 0.0071), which is supported by previous findings that demonstrated the association of the combination "C b G" with a higher level of nitrite (NO marker). Our results suggest a protective effect of the haplotype "C b G G C" against the development of hypertensive disorders of pregnancy.

Background: The Interleukin 28B (IL28B) rs12979860 polymorphisms was recently reported to be associated with the human T-cell leukemia virus type 1 (HTLV-1) proviral load (PvL) and the development of the HTLV-1-associated myelopathy/tropical spastic paraparesis (HAM/TSP). Methods: In an attempt to examine this hypothesis, we assessed the association of the rs12979860 genotypes with HTLV-1 PvL levels and clinical status in 112 unrelated Brazilian subjects (81 HTLV-1 asymptomatic carriers, 24 individuals with HAM/TSP and 7 with Adult T cell Leukemia/Lymphoma (ATLL)). Results: All 112 samples were successfully genotyped and their PvLs compared. Neither the homozygote TT nor the heterozygote CT mutations nor the combination genotypes (TT/CT) were associated with a greater PvL. We also observed no significant difference in allele distribution between asymptomatic carriers and patients with HTLV-1 associated HAM/TSP. Conclusions: Our study failed to support the previously reported positive association between the IL28B rs12979860 polymorphisms and an increased risk of developing HAM/TSP in the Brazilian population.

The research presented in my PhD thesis is part of a wider European project, FishPopTrace, focused on traceability of fish populations and products. My work was aimed at developing and analyzing novel genetic tools for a widely distributed marine fish species, the European hake (Merluccius merluccius), in order to investigate population genetic structure and explore potential applications to traceability scenarios. A total of 395 SNPs (Single Nucleotide Polymorphisms) were discovered from a massive collection of Expressed Sequence Tags, obtained by high-throughput sequencing, and validated on 19 geographic samples from Atlantic and Mediterranean. Genome-scan approaches were applied to identify polymorphisms on genes potentially under divergent selection (outlier SNPs), showing higher genetic differentiation among populations respect to the average observed across loci. Comparative analysis on population structure were carried out on putative neutral and outlier loci at wide (Atlantic and Mediterranean samples) and regional (samples within each basin) spatial scales, to disentangle the effects of demographic and adaptive evolutionary forces on European hake populations genetic structure. Results demonstrated the potential of outlier loci to unveil fine scale genetic structure, possibly identifying locally adapted populations, despite the weak signal showed from putative neutral SNPs. The application of outlier SNPs within the framework of fishery resources management was also explored. A minimum panel of SNP markers showing maximum discriminatory power was selected and applied to a traceability scenario aiming at identifying the basin (and hence the stock) of origin, Atlantic or Mediterranean, of individual fish. This case study illustrates how molecular analytical technologies have operational potential in real-world contexts, and more specifically, potential to support fisheries control and enforcement and fish and fish product traceability.

Die vorliegende Dissertation entstand im Rahmen eines multizentrischen EU-geförderten Projektes, das die Anwendungsmöglichkeiten von Einzelnukleotid-Polymorphismen (SNPs) zur Individualisierung von Personen im Kontext der Zuordnung von biologischen Tatortspuren oder auch bei der Identifizierung unbekannter Toter behandelt. Die übergeordnete Zielsetzung des Projektes bestand darin, hochauflösende Genotypisierungsmethoden zu etablieren und zu validieren, die mit hoher Genauigkeit aber geringen Aufwand SNPs im Multiplexformat simultan analysieren können. Zunächst wurden 29 Y-chromosomale und 52 autosomale SNPs unter der Anforderung ausgewählt, dass sie als Multiplex eine möglichst hohe Individualisierungschance aufweisen. Anschließend folgten die Validierungen beider Multiplex-Systeme und der SNaPshot™-Minisequenzierungsmethode in systematischen Studien unter Beteiligung aller Arbeitsgruppen des Projektes. Die validierte Referenzmethode auf der Basis einer Minisequenzierung diente einerseits für die kontrollierte Zusammenarbeit unterschiedlicher Laboratorien und andererseits als Grundlage für die Entwicklung eines Assays zur SNP-Genotypisierung mittels der elektronischen Microarray-Technologie in dieser Arbeit. Der eigenständige Hauptteil dieser Dissertation beschreibt unter Verwendung der zuvor validierten autosomalen SNPs die Neuentwicklung und Validierung eines Hybridisierungsassays für die elektronische Microarray-Plattform der Firma Nanogen Dazu wurden im Vorfeld drei verschiedene Assays etabliert, die sich im Funktionsprinzip auf dem Microarray unterscheiden. Davon wurde leistungsorientiert das Capture down-Assay zur Weiterentwicklung ausgewählt. Nach zahlreichen Optimierungsmaßnahmen hinsichtlich PCR-Produktbehandlung, gerätespezifischer Abläufe und analysespezifischer Oligonukleotiddesigns stand das Capture down-Assay zur simultanen Typisierung von drei Individuen mit je 32 SNPs auf einem Microarray bereit. Anschließend wurde dieses Verfahren anhand von 40 DNA-Proben mit bekannten Genotypen für die 32 SNPs validiert und durch parallele SNaPshot™-Typisierung die Genauigkeit bestimmt. Das Ergebnis beweist nicht nur die Eignung des validierten Analyseassays und der elektronischen Microarray-Technologie für bestimmte Fragestellungen, sondern zeigt auch deren Vorteile in Bezug auf Schnelligkeit, Flexibilität und Effizienz. Die Automatisierung, welche die räumliche Anordnung der zu untersuchenden Fragmente unmittelbar vor der Analyse ermöglicht, reduziert unnötige Arbeitsschritte und damit die Fehlerhäufigkeit und Kontaminationsgefahr bei verbesserter Zeiteffizienz. Mit einer maximal erreichten Genauigkeit von 94% kann die Zuverlässigkeit der in der forensischen Genetik aktuell eingesetzten STR-Systeme jedoch noch nicht erreicht werden. Die Rolle des neuen Verfahrens wird damit nicht in einer Ablösung der etablierten Methoden, sondern in einer Ergänzung zur Lösung spezieller Probleme wie z.B. der Untersuchung stark degradierter DNA-Spuren zu finden sein.
