Abstract Natural Computing is becoming a useful alternative to classical computational models since it its able to solve, in an efficient way, hard problems in polynomial time. This discipline is based on biological behaviour of living organisms, using nature as a basis of computation or simulating nature behaviour to obtain better solutions to problems solved by the classical computational models. Membrane Computing is a sub discipline of Natural Computing in which only the cellular representation and behaviour of nature is taken into account. Transition P Systems are the first abstract representation of membranes belonging to cells. These systems, which can be implemented in biological organisms or in electronic devices, are the main topic studied in this thesis. Implementations developed in this field so far have been studied, just to focus on distributed implementations. Such distributions are really important since they can exploit the intrinsic parallelism and non-determinism behaviour of living cells, only membranes in this case study. After a detailed survey of the current state of the art of membranes evolution and proposed algorithms, this work concludes that best results are obtained using an equal assignment of communication and rules application inside the Transition P System architecture. In order to define such optimal distribution, it is necessary to fully define the system, and each one of the elements that influence in its transition. Some changes have been made in the work of other authors: load distribution architectures, proxies definition, etc., in order to completely define the dynamic behaviour of the Transition P System. Starting from the static representation –initial configuration– of the Transition P System, distributions of membranes in several physical processors of a cluster is algorithmically done in order to get a better performance of evolution so that the computational complexity of the Transition P System is done in less time as possible. To build these distributions, the cluster architecture –or connection links– must be considered. The existence of 4 architectures, makes that the process of distribution depends on the chosen architecture, and therefore, although with significant similarities, the distribution algorithms must be implemented 4 times. Authors who proposed such architectures have studied the optimal time of each one. The non existence of membrane distributions for these architectures has led us to implement a dynamic distribution for the 4. Simulations performed in this work fix with the theoretical studies. There is not any deterministic algorithm that gets a distribution that meets the needs of the architecture for any Transition P System. Therefore, due to the complexity of the problem, the use of meta-heuristics of Natural Computing is proposed. First, Genetic Algorithm heuristic is proposed since it is possible to make a distribution based on the premise that along with evolution the individuals improve, and with the improvement of these individuals, also distributions enhance, obtaining complexity times close to theoretical optimum time. For architectures that preserve the tree topology of the Transition P System, it has been necessary to make new representations of individuals and new algorithms of crossover and mutation operations. From a more detailed study of the membranes and the communications among processors, it has been proof that the total time used for the distribution can be improved and individualized for each membrane. Thus, the same algorithms have been tested, obtaining other distributions that improve the complexity time. In the same way, using Particle Swarm Optimization and Grammatical Evolution by rewriting grammars (Grammatical Evolution variant presented in this thesis), to solve the same distribution task. New types of distributions have been obtained, and a comparison of such genetic and particle architectures has been done. Finally, the use of estimators for the time of rules application and communication, and variations in tree topology of membranes that can occur in a non-deterministic way with evolution of the Transition P System, has been done to monitor the system, and if necessary, perform a membrane redistribution on processors to obtain reasonable evolution time. How, when and where to make these changes and redistributions, and how it can perform this recalculation, is explained.

This paper describes the design of a parallel algorithm that uses moving fluids in a three-dimensional microfluidic system to solve a nondeterministically polynomial complete problem (the maximal clique problem) in polynomial time. This algorithm relies on (i) parallel fabrication of the microfluidic system, (ii) parallel searching of all potential solutions by using fluid flow, and (iii) parallel optical readout of all solutions. This algorithm was implemented to solve the maximal clique problem for a simple graph with six vertices. The successful implementation of this algorithm to compute solutions for small-size graphs with fluids in microchannels is not useful, per se, but does suggest broader application for microfluidics in computation and control.

Gene recognition is one of the most important problems in computational molecular biology. Previous attempts to solve this problem were based on statistics, and applications of combinatorial methods for gene recognition were almost unexplored. Recent advances in large-scale cDNA sequencing open a way toward a new approach to gene recognition that uses previously sequenced genes as a clue for recognition of newly sequenced genes. This paper describes a spliced alignment algorithm and software tool that explores all possible exon assemblies in polynomial time and finds the multiexon structure with the best fit to a related protein. Unlike other existing methods, the algorithm successfully recognizes genes even in the case of short exons or exons with unusual codon usage; we also report correct assemblies for genes with more than 10 exons. On a test sample of human genes with known mammalian relatives, the average correlation between the predicted and actual proteins was 99%. The algorithm correctly reconstructed 87% of genes and the rare discrepancies between the predicted and real exon-intron structures were caused either by short (less than 5 amino acids) initial/terminal exons or by alternative splicing. Moreover, the algorithm predicts human genes reasonably well when the homologous protein is nonvertebrate or even prokaryotic. The surprisingly good performance of the method was confirmed by extensive simulations: in particular, with target proteins at 160 accepted point mutations (PAM) (25% similarity), the correlation between the predicted and actual genes was still as high as 95%.

We consider an uncertain version of the scheduling problem to sequence set of jobs J on a single machine with minimizing the weighted total flow time, provided that processing time of a job can take on any real value from the given closed interval. It is assumed that job processing time is unknown random variable before the actual occurrence of this time, where probability distribution of such a variable between the given lower and upper bounds is unknown before scheduling. We develop the dominance relations on a set of jobs J. The necessary and sufficient conditions for a job domination may be tested in polynomial time of the number n = |J| of jobs. If there is no a domination within some subset of set J, heuristic procedure to minimize the weighted total flow time is used for sequencing the jobs from such a subset. The computational experiments for randomly generated single-machine scheduling problems with n ≤ 700 show that the developed dominance relations are quite helpful in minimizing the weighted total flow time of n jobs with uncertain processing times.

This paper deals with finding the maximum number of security policies without conflicts. By doing so we can remove security loophole that causes security violation. We present the problem of maximum compatible security policy and its relationship to the problem of maximum acyclic subgraph, which is proved to be NP-hard. Then we present a polynomial-time approximation algorithm and show that our result has approximation ratio for any integer with complexity .

Bayesian nonparametric models, such as the Gaussian process and the Dirichlet process, have been extensively applied for target kinematics modeling in various applications including environmental monitoring, traffic planning, endangered species tracking, dynamic scene analysis, autonomous robot navigation, and human motion modeling. As shown by these successful applications, Bayesian nonparametric models are able to adjust their complexities adaptively from data as necessary, and are resistant to overfitting or underfitting. However, most existing works assume that the sensor measurements used to learn the Bayesian nonparametric target kinematics models are obtained a priori or that the target kinematics can be measured by the sensor at any given time throughout the task. Little work has been done for controlling the sensor with bounded field of view to obtain measurements of mobile targets that are most informative for reducing the uncertainty of the Bayesian nonparametric models. To present the systematic sensor planning approach to leaning Bayesian nonparametric models, the Gaussian process target kinematics model is introduced at first, which is capable of describing time-invariant spatial phenomena, such as ocean currents, temperature distributions and wind velocity fields. The Dirichlet process-Gaussian process target kinematics model is subsequently discussed for modeling mixture of mobile targets, such as pedestrian motion patterns.

Novel information theoretic functions are developed for these introduced Bayesian nonparametric target kinematics models to represent the expected utility of measurements as a function of sensor control inputs and random environmental variables. A Gaussian process expected Kullback Leibler divergence is developed as the expectation of the KL divergence between the current (prior) and posterior Gaussian process target kinematics models with respect to the future measurements. Then, this approach is extended to develop a new information value function that can be used to estimate target kinematics described by a Dirichlet process-Gaussian process mixture model. A theorem is proposed that shows the novel information theoretic functions are bounded. Based on this theorem, efficient estimators of the new information theoretic functions are designed, which are proved to be unbiased with the variance of the resultant approximation error decreasing linearly as the number of samples increases. Computational complexities for optimizing the novel information theoretic functions under sensor dynamics constraints are studied, and are proved to be NP-hard. A cumulative lower bound is then proposed to reduce the computational complexity to polynomial time.

Three sensor planning algorithms are developed according to the assumptions on the target kinematics and the sensor dynamics. For problems where the control space of the sensor is discrete, a greedy algorithm is proposed. The efficiency of the greedy algorithm is demonstrated by a numerical experiment with data of ocean currents obtained by moored buoys. A sweep line algorithm is developed for applications where the sensor control space is continuous and unconstrained. Synthetic simulations as well as physical experiments with ground robots and a surveillance camera are conducted to evaluate the performance of the sweep line algorithm. Moreover, a lexicographic algorithm is designed based on the cumulative lower bound of the novel information theoretic functions, for the scenario where the sensor dynamics are constrained. Numerical experiments with real data collected from indoor pedestrians by a commercial pan-tilt camera are performed to examine the lexicographic algorithm. Results from both the numerical simulations and the physical experiments show that the three sensor planning algorithms proposed in this dissertation based on the novel information theoretic functions are superior at learning the target kinematics with

little or no prior knowledge

The paper begins with a new characterization of (k,τ)(k,τ)-regular sets. Then, using this result as well as the theory of star complements, we derive a simplex-like algorithm for determining whether or not a graph contains a (0,τ)(0,τ)-regular set. When τ=1τ=1, this algorithm can be applied to solve the efficient dominating set problem which is known to be NP-complete. If −1−1 is not an eigenvalue of the adjacency matrix of the graph, this particular algorithm runs in polynomial time. However, although it does not work in polynomial time in general, we report on its successful application to a vast set of randomly generated graphs.

Combinatorial optimization is a complex engineering subject. Although formulation often depends on the nature of problems that differs from their setup, design, constraints, and implications, establishing a unifying framework is essential. This dissertation investigates the unique features of three important optimization problems that can span from small-scale design automation to large-scale power system planning: (1) Feeder remote terminal unit (FRTU) planning strategy by considering the cybersecurity of secondary distribution network in electrical distribution grid, (2) physical-level synthesis for microfluidic lab-on-a-chip, and (3) discrete gate sizing in very-large-scale integration (VLSI) circuit. First, an optimization technique by cross entropy is proposed to handle FRTU deployment in primary network considering cybersecurity of secondary distribution network. While it is constrained by monetary budget on the number of deployed FRTUs, the proposed algorithm identi?es pivotal locations of a distribution feeder to install the FRTUs in different time horizons. Then, multi-scale optimization techniques are proposed for digital micro?uidic lab-on-a-chip physical level synthesis. The proposed techniques handle the variation-aware lab-on-a-chip placement and routing co-design while satisfying all constraints, and considering contamination and defect. Last, the first fully polynomial time approximation scheme (FPTAS) is proposed for the delay driven discrete gate sizing problem, which explores the theoretical view since the existing works are heuristics with no performance guarantee. The intellectual contribution of the proposed methods establishes a novel paradigm bridging the gaps between professional communities.

While it is commonly accepted that computability on a Turing machine in polynomial time represents a correct formalization of the notion of a feasibly computable function, there is no similar agreement on how to extend this notion on functionals, that is, what functionals should be considered feasible. One possible paradigm was introduced by Mehlhorn, who extended Cobham's definition of feasible functions to type 2 functionals. Subsequently, this class of functionals (with inessential changes of the definition) was studied by Townsend who calls this class POLY, and by Kapron and Cook who call the same class basic feasible functionals. Kapron and Cook gave an oracle Turing machine model characterisation of this class. In this article, we demonstrate that the class of basic feasible functionals has recursion theoretic properties which naturally generalise the corresponding properties of the class of feasible functions, thus giving further evidence that the notion of feasibility of functionals mentioned above is correctly chosen. We also improve the Kapron and Cook result on machine representation. Our proofs are based on essential applications of logic. We introduce a weak fragment of second order arithmetic with second order variables ranging over functions from NN which suitably characterises basic feasible functionals, and show that it is a useful tool for investigating the properties of basic feasible functionals. In particular, we provide an example how one can extract feasible programs from mathematical proofs that use nonfeasible functions.

We describe a model of computation of the parallel type, which we call 'computing with bio-agents', based on the concept that motions of biological objects such as bacteria or protein molecular motors in confined spaces can be regarded as computations. We begin with the observation that the geometric nature of the physical structures in which model biological objects move modulates the motions of the latter. Consequently, by changing the geometry, one can control the characteristic trajectories of the objects; on the basis of this, we argue that such systems are computing devices. We investigate the computing power of mobile bio-agent systems and show that they are computationally universal in the sense that they are capable of computing any Boolean function in parallel. We argue also that using appropriate conditions, bio-agent systems can solve NP-complete problems in probabilistic polynomial time.

Resolving a noted open problem, we show that the Undirected Feedback Vertex Set problem, parameterized by the size of the solution set of vertices, is in the parameterized complexity class Poly(k), that is, polynomial-time pre-processing is sufficient to reduce an initial problem instance (G, k) to a decision-equivalent simplified instance (G', k') where k' k, and the number of vertices of G' is bounded by a polynomial function of k. Our main result shows an O(k11) kernelization bound.

We consider the problem of maximizing the secure connectivity in wireless ad hoc networks, and analyze complexity of the post-deployment key establishment process constrained by physical layer properties such as connectivity, energy consumption and interference. Two approaches, based on graph augmentation problems with nonlinear edge costs, are formulated. The first one is based on establishing a secret key using only the links that are already secured by shared keys. This problem is in NP-hard and does not accept polynomial time approximation scheme PTAS since minimum cutsets to be augmented do not admit constant costs. The second one extends the first problem by increasing the power level between a pair of nodes that has a secret key to enable them physically connect. This problem can be formulated as the optimal key establishment problem with interference constraints with bi-objectives: (i) maximizing the concurrent key establishment flow, (ii) minimizing the cost. We prove that both problems are NP-hard and MAX-SNP with a reduction to MAX3SAT problem.
