Gobiocypris rarus, a small, native cyprinid fish, is currently widely used in research on fish pathology, genetics, toxicology, embryology, and physiology in China. To develop this species as a model laboratory animal, inbred strains have been successfully created. In this study, to explore a method to discriminate inbred strains and evaluate inbreeding effects, morphological variation among three wild populations and three inbred stocks of G. rarus was investigated by the multivariate analysis of eight meristic and 30 morphometric characters. Tiny intraspecific variations in meristic characters were found, but these were not effective for population distinction. Stepwise discriminant analysis and cluster analysis of conventional measures and truss network data showed considerabe divergence among populations, especially between wild populations and inbred stocks. The average discriminant accuracy for all populations was 82.1% based on conventional measures and 86.4% based on truss data, whereas the discriminant accuracy for inbred strains was much higher. These results suggested that multivariate analyses of morphometric characters are an effective method for discriminating inbred strains of G. rarus. Morphological differences between wild populations and inbred strains appear to result from both genetic differences and environmental factors. Thirteen characters, extracted from stepwise discriminant analysis, played important roles in morphological differentiation. These characters were mainly measures related to body depth and head size.

大熊猫(Ailuropoda melanoleuca)是我国特有的濒危野生动物之一,迁地保护已经成为大熊猫物种保护的一个重要方面。当前大熊猫圈养种群数量增长很快,但是其“多雄配一雌”的交配(配种方式),以及生产过程中记录遗失等原因,造成圈养种群普遍存在亲子关系不清、谱系混乱等问题。为了加强遗传管理,有必要进行亲子关系鉴定、完善谱系;还需要检测种群的基因多样性水平,并在此基础上提出相应的遗传管理建议。 本研究应用9个具有高度多态性的大熊猫微卫星标记,对来自成都大熊猫繁育研究基地2006和2007年度出生的17只大熊猫幼崽及其全部候选父母共37个样品做了基因型分析;然后应用最大似然法,判断幼崽的父-子关系。同时,还对来自卧龙大熊猫保护研究中心的31只大熊猫个体也做了基因分型。将两个种群的数据进行比较:1)等位基因多样性和杂合度水平;2)通过F统计法,分析两个种群的遗传分化水平;3)通过遗传距离法,对所有个体进行聚类分析。 研究结果表明: 1)在母子关系不清的情况下,9个微卫星标记联合的父亲鉴定排除概率E为0.940090;而在母子关系确实的条件下,E= 0.993933。由于本研究中所有后代的母亲都是清楚的,因此这9个微卫星位点能够有效用于圈养大熊猫的亲子鉴定。似然法分析也表明,本研究所获得的亲子鉴定结果置信度在95%以上。 2)2005年种源交换后,成都大熊猫的等位基因多样性和杂合度水平都略高于卧龙种群(但没有达到显著水平),两个种群间的遗传分化水平也有所降低。但是,与卧龙相比,成都种群面临较大的近交压力。 基于以上研究结果,我们建议:进一步加强种源交换和基因交流,把两个种群当作一个遗传单元(MU)来进行管理。 Giant panda (Ailuropoda melanoleuca) is one of the endangerd wildlife endemic to China, and the ex-situ breeding become more and more important for the conservation of this speices. Although the captive population is expanding rapidly, the uncertainty occurs because the paternities of cubs are not clear due to the breeding pattern of “multiple male to single female,”as well as the records lost, resulting in errors in the studbook. For this reason, the paternity of the cubs and the genetic diversity of the captive giant pandas should be tested carefully to get information for the genetic management in the future. 9 polymorphism microsatellite markers were used to do paternity assignment for the 17 cubs born in 2006 and 2007 from Chengdu Research Base for Giant Panda Breeding (CGB) based on the maximum-likelihood methods. A total of 37 individuals were sampled, including all the candidate dams and sires. These samples were also used for comparing with 31 individuals sampling from Wolong China Research and Conservation Center for the Giant Panda (WCG). The comparing indexes were: 1) Allelic diversity and heterozygosity; 2) Genetic differentiation based on F-statistic; 3) Cluster analysis based on genetic distance. The results show that: 1) If the mother is unkown, the combined exclusion probability using these 9 loci is 0.940090. If the mother is known then the exclusion probability is 0.993933. Since the dam-offspring relationship is known in captive populations, the results could resolve unknown paternities in the study. And the confidence level of the results is 95% based on the likelihood methods. 2) The allelic diversity and the heterozygosity of CGB were higher than WCG (n ot significant), and the genetic differentiation was reduced a little since the genetic exchange between two populations in 2005. However, the population of CGB will be threatening by inbreeding seriously than that of WCG. From above, we suggest to reiforce the genetic exchange and geneflow between CGB and WCG, and these two populations should be regarded as one genetic management unit (MU).

Inter-simple sequence repeat (ISSR) analysis was used to assess genetic diversity among 10 pairs of male and female Laminaria gametophytes. A total of 58 amplification loci was obtained from 10 selected ISSR primers, of which 34 revealed polymorphism among the gametophytes. Genetic distances were calculated with the Dice coefficient ranging from 0.006 to 0.223. A dendrogram based on the unweighted pair-group method arithmetic (UPGMA) average showed that most male and female gametophytes of the same species were clustered together and that 10 pairs of gametophytes were divided into four groups. This was generally consistent with the taxonomic categories. The main group consisted of six pairs of gametophytes, which were selected from Laminaria japonica Aresch. by intensive inbreeding through artificial hybridization. One specific marker was cloned, but was not converted successfully into a sequence characterized amplified region (SCAR) marker. Our results demonstrate the feasibility of applying ISSR markers to evaluate Laminaria germplasm diversities.

The seaweed Laminaria japonica (Phaeophyceae) has a two-generation life cycle consisting of haploid gametophytes and diploid sporophytes. Female and/or male gametophytes were transformed using particle bombardment and the histological LacZ assay was performed on sporophytes generated by either parthenogenesis or inbreeding. Female gametophyte-targeted transformation resulted in similar lower efficiencies in both parthenogenetic and zygotic sporophytes, and only a chimeric expression pattern was observed. Male gametophyte-targeted transformation led to a higher efficiency, with 3.5% of the zygotic sporophytes stained completely blue (all-blue), implying the integration of lacZ at the one-cell stage. Polymerase chain reaction analysis using primers specific for a lacZ-vector juncture fragment and subsequent blotting indicated the presence of the introduced gene in the sporophytes. The method reported here has a potential for seaweed transformation using spore-based bombardment followed by the developmental process.

The bay scallop Argopecten irradians is a hermaphroditic bivalve native to the Atlantic coast of the United States that was introduced to China for aquaculture production in 1982. It now supports a major aquaculture industry in China. Introduced species often start with limited genetic variability, which is problematic for the further selective breeding. Bay scallop aquaculture is exclusively hatchery based and as the initial introduction consisted of only 26 scallops, there have been concerns about inbreeding and inbreeding depression in cultured populations in China. In this study, eleven simple sequence repeat (SSR) markers were used to compare genetic variation in cultured populations from China with that in a natural population from the east coast of America. Although the difference in heterozygosity was small, the Chinese populations lost 9 of the 45 alleles (20%) found in the wild population. The reduced allele diversity suggests that the Chinese bay scallop populations experienced a bottleneck in genetic diversity that remains significant despite several recent introductions of new stocks aimed at expanding the gene pool. The loss of allele diversity may affect future efforts in selective breeding and domestication, and results of this study highlight the need for additional introductions, advanced breeding programs that minimize inbreeding and continued genetic monitoring. Mass mortalities of cultured zhikong scallops (Chlamys farreri) have occurred each summer in most culture areas of northern China since 1996. Among the hypothesized causes are high culture density, infectious disease and genetic inbreeding. To investigate these potential agents, C. farreri were deployed at three densities (low, medium and high) at three sites (Jiaonan, Penglai and Yantai) in the summer of 2000. Scallops were sampled for survival, growth and histopathology before, during and after a mortality episode. Most of the mortality occurred in July and August, during and toward the later part of the spawning season, when water temperature reached 23-26 degrees C. Final cumulative mortalities reached 85% to 90% at all three sites. Scallops in the medium and high densities had higher initial death rates than did those at the low density. High densities also inhibited growth. Ciliates from the genus Trichodina, larvae of various organisms and anomalous secretions were observed in sections of the gill cavity, with highest prevalence during and at the end of the mortality period. Prokaryotic inclusion bodies were found in the soft tissues, but their prevalence was low and apparently without correlation with mortalities. Genetic analysis with random amplified polymorphic DNA markers showed slightly lower heterozygosity in the cultured stocks (0.301) than in the wild stocks (0.331). It is possible that the mortalities are caused by a combination of several factors such as stress associated with reproduction, high temperature, overcrowding and poor circulation in the growout cages, opportunistic invaders or pathogens, and possibly inbreeding. In 2002, six cohorts of broodstock bay scallop Argopecten irradians irradians (Ne=1, 2, 10, 30, 50 and control) were randomly chosen from a population of bay scallop to produce offspring. After one year rearing, with the progeny matured, the similar experiment was done to produce the F-2 generation. To determine the magnitude of Ne effects, the growth and survival rates in larvae and adult of six F2 groups were compared. Results showed that inbreeding depression existed not only in the Ne=1 group but also in the Ne=2 group. The growth and survival rates of the two groups were significantly lower than those of the other groups (Ne=10, 30, 50, control), and there were no significant differences among the latter (P>0.05). At the same time, the amount of depression in the Ne=1 group was significantly higher than that of the Ne=2 group (P<0.05). These results indicated that the low effective population size (Ne), which increases the possibility of inbreeding, could lead to some harmful effects on the offspring. So it is essential to maintain a high level of Ne in commercial seed production. Furthermore, as the high fecundity of bay scallop might lead to increased inbreeding, selecting broodstock from different growout sites is recommended.

Two different stocks (A and B) of the bay scallop Argopecten irradialls irradians (Lamarck, 1819) were used to test mass selection on growth. Stock A was a descending stock from the initial introduction from U.S.A. in 1982, which had been cultured in China for about 20 years. Stock B was the third generation from a recent introduction from U.S.A. in 1999. Truncation selection was conducted by selecting the largest 11% scallops in shell length from Stock A and the largest 12.7% scallops from Stock B as parents for the respective selected groups. Before the removal of parents for truncation selection, equal numbers of scallops were randomly chosen from Stock A and B to serve as parents for the control groups. Offspring from the four groups were reared under the same hatchery, nursery, and grow-out conditions. Values of response to selection and realized heritability at larvae, spat and grow-out stages for Stock B were all significantly (P < 0.001) higher than its counterpart for Stock A. For Stock A, no significant response to selection was observed (P > 0.05) at any stage, and the realized heritability for shell length was 0.015 +/- 0.024 for larvae, 0.040 +/- 0.027 for spat, and 0.080 +/- 0.009 for grow-out, respectively. For Stock B, however, significant (P < 0.05) response to selection was observed, and the realized heritability for shell length was 0.511 +/- 0.010 for larvae, 0.341 +/- 0.022 for spat, and 0.338 +/- 0.015 for grow-out. On average, responses to selection at the three stages for Stock B was 30 x, 7.1 x, and 3 x higher than its counterpart for Stock A, respectively. Accordingly, realized heritability at above stages for Stock B was 33 X, 7.5 x, and 3.2 X higher than its counterpart for Stock A, respectively. Differences in response to selection and realized heritability between the two stocks are presumably due to differences in genetic variability. As the 20th generation from the initial introduction consisted of only 26 scallops, Stock A is known to be highly inbred, while inbreeding in Stock B is negligible. (C) 2004 Elsevier B.V. As a prelude to strain selection for domestication and future marker assisted selection, genetic variation revealed by microsatellite DNA was evaluated in yellow perch, Perca flavescens, from four wild North American populations collected in 2003-2004 (Maine, New York, North Carolina, and Pennsylvania,), and two captive populations (Michigan and Ohio). For the loci examined, levels of heterozygosity ranged from H-e=0.04 to 0.88, genetic differentiation was highly significant among all population pairs, and effective migration ranged from low (N(e)m=0.3) to high (N(e)m=4.5). Deviation from Hardy-Weinberg equilibrium was regularly observed indicating significant departures from random mating. Instantaneous measures of inbreeding within these populations ranged from near zero to moderate (median F=0.16) and overall inbreeding levels averaged F-IS=0.18. Estimates of genetic diversity, Phi(ST), and genetic distance were highest between Michigan and all other broodstock groups and lowest between New York and Ohio. Genetic differentiation among groups did not correlate with geographic distance. Overall, the patterns of variation exhibited by the captive (Michigan and Ohio) populations were similar to patterns exhibited by the other wild populations, indicating that spawning and management practices to date have not significantly reduced levels of genetic variation. Introduced species often start with limited genetic variability, which is problematic for selective breeding. The problem of inbreeding can be exasperated by hermaphroditism. The bay scallop Argopecten irradians irradians is a hermaphroditic species that has been introduced to and now supports a major aquaculture industry in China. Positive response to selection for fast growth was observed in one of the less inbred stocks in a previous study. In this study, we evaluated selection for the second generation to determine if response to selection can be sustained in this introduced population of a hermaphroditic species. Response to selection, realized heritability for the second generation, cumulative (over two generations), current (for the second generation) and residual (from the first generation) genetic gains were estimated by comparing three different types of lines: SS (selected for two generation), SC (selected for the first generation only) and CC (unselected for two generations). The SS line grew significantly faster (P < 0.05) than the other two lines, indicating that the second generation selection for faster growth is still effective. Response to selection and realized heritability for the second generation were 0.612 +/- 0.101 and 0.349 +/- 0.057, respectively, which are similar to those observed for the first generation. The cumulative, current, and residual gains were 17.56 +/- 5.30%, 10.63 +/- 2.46%, and 6.25 +/- 3.13%, respectively. The sustained response to selection for the second generation observed here suggests that considerable genetic variability exists in this population and that future efforts on selective breeding are likely to be fruitful. Benefits and costs of dispersal and philopatry of the social plateau pika (Ochotona curzoniae) were studied on the Tibetan plateau for 3 years. Although short-lived, plateau pikas live in cohesive family groups that occupy burrow systems in sedge meadow habitat Most (57.8%) plateau pikas were philopatric, and dispersal movements were extremely restricted. No juvenile females or adult pikas moved more than two family ranges between years; the greatest observed dispersal distances were by two juvenile males that moved five family ranges from the family of their birth. Traversing unfamiliar habitat was not a cost of pika dispersal because most dispersers settled in families that they could easily visit before dispersal. Dispersal movements appeared to result in equalization of density among pika families, an expected result if competition for environmental resources influenced dispersal. Males did not disperse to gain advantages in competition for mates, as evidenced by their moving to families with significantly fewer females. Females, however, moved to families with significantly more males. Males provide abundant paternal care, and significantly more offspring per female survived to become adults from families with more adult males per adult female. Evidence concerning the influence of inbreeding avoidance on natal dispersal was indirect. Some males exhibited natal philopatry; thus some families had opportunity for close inbreeding. Males and females that dispersed had no opposite-sex relatives in their new families. Philopatric pikas may have benefited by remaining in families that exhibited low local densities, and philopatric females might have benefited from social cooperation with relatives.

The origin of eusociality in haplo-diploid organisms such as Hymenoptera has been mostly explained by kin selection. However, several studies have uncovered decreased relatedness values within colonies, resulting primarily from multiple queen matings (polyandry) and/or from the presence of more than one functional queen (polygyny). Here, we report on the use of microsatellite data for the investigation of sociogenetic parameters, such as relatedness, and levels of polygyny and polyandry, in the ant Pheidole pallidula. We demonstrate, through analysis of mother-offspring combinations and the use of direct sperm typing, that each queen is inseminated by a single male. The inbreeding coefficient within colonies and the levels of relatedness between the queens and their mate are not significantly different from zero, indicating that matings occur between unrelated individuals. Analyses of worker genotypes demonstrate that 38% of the colonies are polygynous with 2-4 functional queens, and suggest the existence of reproductive skew, i.e. unequal respective contribution of queens to reproduction. Finally, our analyses indicate that colonies are genetically differentiated and form a population exhibiting significant isolation-by-distance, suggesting that some colonies originate through budding.

The population structure of an organism reflects its evolutionary history and influences its evolutionary trajectory. It constrains the combination of genetic diversity and reveals patterns of past gene flow. Understanding it is a prerequisite for detecting genomic regions under selection, predicting the effect of population disturbances, or modeling gene flow. This paper examines the detailed global population structure of Arabidopsis thaliana. Using a set of 5,707 plants collected from around the globe and genotyped at 149 SNPs, we show that while A. thaliana as a species self-fertilizes 97% of the time, there is considerable variation among local groups. This level of outcrossing greatly limits observed heterozygosity but is sufficient to generate considerable local haplotypic diversity. We also find that in its native Eurasian range A. thaliana exhibits continuous isolation by distance at every geographic scale without natural breaks corresponding to classical notions of populations. By contrast, in North America, where it exists as an exotic species, A. thaliana exhibits little or no population structure at a continental scale but local isolation by distance that extends hundreds of km. This suggests a pattern for the development of isolation by distance that can establish itself shortly after an organism fills a new habitat range. It also raises questions about the general applicability of many standard population genetics models. Any model based on discrete clusters of interchangeable individuals will be an uneasy fit to organisms like A. thaliana which exhibit continuous isolation by distance on many scales.
