La rápida evolución experimentada en los últimos años por las tecnologías de Internet ha estimulado la proliferación de recursos software en varias disciplinas científicas, especialmente en bioinformática. En la mayoría de los casos, la tendencia actual es publicar dichos recursos como servicios accesibles libremente a través de Internet, utilizando tecnologías y patrones de diseño definidos para la implementación de Arquitecturas Orientadas a Servicios (SOA). La combinación simultánea de múltiples servicios dentro de un mismo flujo de trabajo abre la posibilidad de crear aplicaciones potencialmente más útiles y complejas. La integración de dichos servicios plantea grandes desafíos, tanto desde un punto de vista teórico como práctico, como por ejemplo, la localización y acceso a los recursos disponibles o la coordinación entre ellos. En esta tesis doctoral se aborda el problema de la identificación, localización, clasificación y acceso a los recursos informáticos disponibles en Internet. Con este fin, se ha definido un modelo genérico para la construcción de índices de recursos software con información extraída automáticamente de artículos de la literatura científica especializada en un área. Este modelo consta de seis fases que abarcan desde la selección de las fuentes de datos hasta el acceso a los índices creados, pasando por la identificación, extracción, clasificación y “curación” de la información relativa a los recursos. Para verificar la viabilidad, idoneidad y eficiencia del modelo propuesto, éste ha sido evaluado en dos dominios científicos diferentes—la BioInformática y la Informática Médica—dando lugar a dos índices de recursos denominados BioInformatics Resource Inventory (BIRI) y electronic-Medical Informatics Repository of Resources(e-MIR2) respectivamente. Los resultados obtenidos de estas aplicaciones son presentados a lo largo de la presente tesis doctoral y han dado lugar a varias publicaciones científicas en diferentes revistas JCR y congresos internacionales. El impacto potencial y la utilidad de esta tesis doctoral podrían resultar muy importantes teniendo en cuenta que, gracias a la generalidad del modelo propuesto, éste podría ser aplicado en cualquier disciplina científica. Algunas de las líneas de investigación futuras más relevantes derivadas de este trabajo son esbozadas al final en el último capítulo de este libro. ABSTRACT The rapid evolution experimented in the last years by the Internet technologies has stimulated the proliferation of heterogeneous software resources in most scientific disciplines, especially in the bioinformatics area. In most cases, current trends aim to publish those resources as services freely available over the Internet, using technologies and design patterns defined for the implementation of Service-Oriented Architectures (SOA). Simultaneous combination of various services into the same workflow opens the opportunity of creating more complex and useful applications. Integration of services raises great challenges, both from a theoretical to a practical point of view such as, for instance, the location and access to the available resources or the orchestration among them. This PhD thesis deals with the problem of identification, location, classification and access to informatics resources available over the Internet. On this regard, a general model has been defined for building indexes of software resources, with information extracted automatically from scientific articles from the literature specialized in the area. Such model consists of six phases ranging from the selection of data sources to the access to the indexes created, covering the identification, extraction, classification and curation of the information related to the software resources. To verify the viability, feasibility and efficiency of the proposed model, it has been evaluated in two different scientific domains—Bioinformatics and Medical Informatics—producing two resources indexes named BioInformatics Resources Inventory (BIRI) and electronic-Medical Informatics Repository of Resources (e-MIR2) respectively. The results and evaluation of those systems are presented along this PhD thesis, and they have produced different scientific publications in several JCR journals and international conferences. The potential impact and utility of this PhD thesis could be of great relevance considering that, thanks to the generality of the proposed model, it could be successfully extended to any scientific discipline. Some of the most relevant future research lines derived from this work are outlined at the end of this book.

El presente trabajo desarrolla un servicio REST que transforma frases en lenguaje natural a grafos RDF. Los grafos generados son grafos dirigidos, donde los nodos se forman con los sustantivos o adjetivos de las frases, y los arcos se forman con los verbos. Se utiliza dentro del proyecto p-medicine para dar soporte a las siguientes funcionalidades: Búsquedas en lenguaje natural: actualmente la plataforma p-medicine proporciona un interfaz programático para realizar consultas en SPARQL. El servicio desarrollado permitiría generar esas consultas automáticamente a partir de frases en lenguaje natural. Anotaciones de bases de datos mediante lenguaje natural: la plataforma pmedicine incorpora una herramienta, desarrollada por el Grupo de Ingeniería Biomédica de la Universidad Politécnica de Madrid, para la anotación de bases de datos RDF. Estas anotaciones son necesarias para la posterior traducción de las bases de datos a un esquema central. El proceso de anotación requiere que el usuario construya de forma manual las vistas RDF que desea anotar, lo que requiere mostrar gráficamente el esquema RDF y que el usuario construya vistas RDF seleccionando las clases y relaciones necesarias. Este proceso es a menudo complejo y demasiado difícil para un usuario sin perfil técnico. El sistema se incorporará para permitir que la construcción de estas vistas se realice con lenguaje natural. ---ABSTRACT---The present work develops a REST service that transforms natural language sentences to RDF degrees. Generated graphs are directed graphs where nodes are formed with nouns or adjectives of phrases, and the arcs are formed with verbs. Used within the p-medicine project to support the following functionality: Natural language queries: currently the p-medicine platform provides a programmatic interface to query SPARQL. The developed service would automatically generate those queries from natural language sentences. Memos databases using natural language: the p-medicine platform incorporates a tool, developed by the Group of Biomedical Engineering at the Polytechnic University of Madrid, for the annotation of RDF data bases. Such annotations are necessary for the subsequent translation of databases to a central scheme. The annotation process requires the user to manually construct the RDF views that he wants annotate, requiring graphically display the RDF schema and the user to build RDF views by selecting classes and relationships. This process is often complex and too difficult for a user with no technical background. The system is incorporated to allow the construction of these views to be performed with natural language.

Esta tesis tiene por objeto estudiar las posibilidades de realizar en castellano tareas relativas a la resolución de problemas con sistemas basados en el conocimiento. En los dos primeros capítulos se plantea un análisis de la trayectoria seguida por las técnicas de tratamiento del lenguaje natural, prestando especial interés a los formalismos lógicos para la comprensión del lenguaje. Seguidamente, se plantea una valoración de la situación actual de los sistemas de tratamiento del lenguaje natural. Finalmente, se presenta lo que constituye el núcleo de este trabajo, un sistema llamado Sirena, que permite realizar tareas de adquisición, comprensión, recuperación y explicación de conocimiento en castellano con sistemas basados en el conocimiento. Este sistema contiene un subconjunto del castellano amplio pero simple formalizado con una gramática lógica. El significado del conocimiento se basa en la lógica y ha sido implementado en el lenguaje de programación lógica Prolog II vS. Ule study the development of the techniques for natural language processing with a particular interest in the logical formalisms that have been used to understand natural languages. Then, we present an evaluation of the current state of art in the field of natural language processing systems. Finally, we introduce the main contribution of our work, Sirena a system that allows the adquisition, understanding, retrieval and explanation of knowledge in Spanish with knowledge based systems. Sirena can deal with a large, although simple» subset of Spanish. This subset has been formalised by means of a logic grammar and the meaning of knowledge is based on logic. Sirena has been implemented in the programming language Prolog II v2. An important part of human intelligence, both historically and operationally, is our ability to communicate. We learn how to communicate, and maintain our communicative skills, in a society of communicators – a highly effective way to reach and maintain proficiency in this complex skill. Principles that might allow artificial agents to learn language this way are in completely known at present – the multi-dimensional nature of socio-communicative skills are beyond every machine learning framework so far proposed. Our work begins to address the challenge of proposing a way for observation-based machine learning of natural language and communication. Our framework can learn complex communicative skills with minimal up-front knowledge. The system learns by incrementally producing predictive models of causal relationships in observed data, guided by goal-inference and reasoning using forward-inverse models. We present results from two experiments where our S1 agent learns human communication by observing two humans interacting in a realtime TV-style interview, using multimodal communicative gesture and situated language to talk about recycling of various materials and objects. S1 can learn multimodal complex language and multimodal communicative acts, a vocabulary of 100 words forming natural sentences with relatively complex sentence structure, including manual deictic reference and anaphora. S1 is seeded only with high-level information about goals of the interviewer and interviewee, and a small ontology; no grammar or other information is provided to S1 a priori. The agent learns the pragmatics, semantics, and syntax of complex utterances spoken and gestures from scratch, by observing the humans compare and contrast the cost and pollution related to recycling aluminum cans, glass bottles, newspaper, plastic, and wood. After 20 hours of observation S1 can perform an unscripted TV interview with a human, in the same style, without making mistakes.

Providing descriptions of isolated sensors and sensor networks in natural language, understandable by the general public, is useful to help users find relevant sensors and analyze sensor data. In this paper, we discuss the feasibility of using geographic knowledge from public databases available on the Web (such as OpenStreetMap, Geonames, or DBpedia) to automatically construct such descriptions. We present a general method that uses such information to generate sensor descriptions in natural language. The results of the evaluation of our method in a hydrologic national sensor network showed that this approach is feasible and capable of generating adequate sensor descriptions with a lower development effort compared to other approaches. In the paper we also analyze certain problems that we found in public databases (e.g., heterogeneity, non-standard use of labels, or rigid search methods) and their impact in the generation of sensor descriptions.

An important part of human intelligence is the ability to use language. Humans learn how to use language in a society of language users, which is probably the most effective way to learn a language from the ground up. Principles that might allow an artificial agents to learn language this way are not known at present. Here we present a framework which begins to address this challenge. Our auto-catalytic, endogenous, reflective architecture (AERA) supports the creation of agents that can learn natural language by observation. We present results from two experiments where our S1 agent learns human communication by observing two humans interacting in a realtime mock television interview, using gesture and situated language. Results show that S1 can learn multimodal complex language and multimodal communicative acts, using a vocabulary of 100 words with numerous sentence formats, by observing unscripted interaction between the humans, with no grammar being provided to it a priori, and only high-level information about the format of the human interaction in the form of high-level goals of the interviewer and interviewee and a small ontology. The agent learns both the pragmatics, semantics, and syntax of complex sentences spoken by the human subjects on the topic of recycling of objects such as aluminum cans, glass bottles, plastic, and wood, as well as use of manual deictic reference and anaphora.

En el presente Trabajo de Fin de Máster se ha realizado un análisis sobre las técnicas y herramientas de Generación de Lenguaje Natural (GLN), así como las modificaciones a la herramienta Simple NLG para generar expresiones en el idioma Español. Dicha extensión va a permitir ampliar el grupo de personas a las cuales se les transmite la información, ya que alrededor de 540 millones de personas hablan español. The conception of IoT (Internet of Things) is accepted as the future tendency of Internet among academia and industry. It will enable people and things to be connected at anytime and anyplace, with anything and anyone. IoT has been proposed to be applied into many areas such as Healthcare, Transportation,Logistics, and Smart environment etc. However, this thesis emphasizes on the home healthcare area as it is the potential healthcare model to solve many problems such as the limited medical resources, the increasing demands for healthcare from elderly and chronic patients which the traditional model is not capable of. A remarkable change in IoT in semantic oriented vision is that vast sensors or devices are involved which could generate enormous data. Methods to manage the data including acquiring, interpreting, processing and storing data need to be implemented. Apart from this, other abilities that IoT is not capable of are concluded, namely, interoperation, context awareness and security & privacy. Context awareness is an emerging technology to manage and take advantage of context to enable any type of system to provide personalized services. The aim of this thesis is to explore ways to facilitate context awareness in IoT. In order to realize this objective, a preliminary research is carried out in this thesis. The most basic premise to realize context awareness is to collect, model, understand, reason and make use of context. A complete literature review for the existing context modelling and context reasoning techniques is conducted. The conclusion is that the ontology-based context modelling and ontology-based context reasoning are the most promising and efficient techniques to manage context. In order to fuse ontology into IoT, a specific ontology-based context awareness framework is proposed for IoT applications. In general, the framework is composed of eight components which are hardware, UI (User Interface), Context modelling, Context fusion, Context reasoning, Context repository, Security unit and Context dissemination. Moreover, on the basis of TOVE (Toronto Virtual Enterprise), a formal ontology developing methodology is proposed and illustrated which consists of four stages: Specification & Conceptualization, Competency Formulation, Implementation and Validation & Documentation. In addition, a home healthcare scenario is elaborated by listing its well-defined functionalities. Aiming at representing this specific scenario, the proposed ontology developing methodology is applied and the ontology-based model is developed in a free and open-source ontology editor called Protégé. Finally, the accuracy and completeness of the proposed ontology are validated to show that this proposed ontology is able to accurately represent the scenario of interest.

La Lógica de Predicados pone a nuestra disposición un lenguaje que nos permitirá formalizar expresiones del conocimiento humano haciendo explícitos los objetos y las relaciones, así como sus restricciones. Además nos proporciona un método, la deducción matemática, para obtener nuevo conocimiento a partir del antiguo. Es por ello que la lógica se convierte en una asignatura presente en los primeros cursos de distintas titulaciones, especialmente de informática, ya que proporciona una base formal de trabajo. En la actualidad existe un variado número de herramientas que pueden servir de ayuda en el aprendizaje de la lógica. El razonamiento es el proceso cognitivo por medio del cual utilizamos y aplicamos nuestro conocimiento, permitiéndonos pasar de una información a otra relacionada con esta. Sin la posibilidad de hacer inferencias, el sistema de procesamiento de información se vería obligado a tener que definir todas las situaciones puntuales y específicas con las que se tenga que enfrentar. A las sentencias de las cuales partimos en el proceso de razonamiento se les llama premisas y a la sentencia a la cual llegamos se le denomina conclusión. Las premisas junto a la conclusión forman el argumento. El concepto lógico de deducción correcta dice que de premisas verdaderas debemos obtener conclusión verdadera, es decir, no podemos aceptar que las premisas sean verdaderas y la conclusión falsa. La lógica nos proporciona métodos de cálculo que nos permiten inferir, por simple manipulación sintáctica, nuevas fórmulas a partir de las conocidas. Uno de estos métodos es la Deducción Natural , cuyo mecanismo está muy cercano al razonamiento intuitivo del ser humano. Así, de forma sencilla, a partir de las fórmulas dadas como premisas y con el único apoyo de unas reglas básicas, obtenemos determinadas conclusiones. Podemos utilizar una herramienta didáctica diseñada específicamente para enseñar a los estudiantes a realizar deducciones naturales, el Asistente para Deducción Natural (ADN). Además podemos intentar abordar el tema de la automatización de la deducción. Para ello debemos realizar pequeñas modificaciones a esta técnica (de notación, de reglas a aplicar y de estrategia a utilizar) que nos lo permita. Todos estos desarrollos teóricos dieron lugar a la aparición de la programación lógica, como paradigma de resolución de problemas basado en la lógica. Prolog es el lenguaje de programación lógica más utilizado.

Hoy en día la cantidad de información de la que el mundo dispone es inmensa y la gran mayoría está al alcance de un click gracias a las tecnologías de la información. Muchos de los recursos que existen en Internet están escritos a mano por personas y para personas, pero este hecho tiene muchas limitaciones, como el idioma, el contenido, las expresiones en la comunicación o la disposición de la información en el texto. Todos estos factores influyen en el lector permitiendo entender mejor o peor los conceptos, relaciones e ideas que se expresan. Un ejemplo de un recurso muy utilizado a día de hoy es Wikipedia, que cuenta con más de cinco millones de artículos en inglés y más de un millón en otros doce idiomas entre los cuales se encuentran el castellano, el francés y el alemán. Por otro lado, existen otros recursos que aportan información de otras formas más interesantes desde el punto de vista de la informática, como pueden ser ConceptNet o WordNet. Las ventajas que ofrecen este tipo de recursos son que no disponen de varios lenguajes, es decir el conocimiento está unificado en uno solo, no tienen estructura de texto y se puede automatizar más fácilmente la inserción de nueva información, lo que se traduce en un crecimiento más rápido del conocimiento. Este tipo de recursos son ideales para su uso en aplicaciones informáticas gracias a que no es necesario un proceso de extracción de información de la fuente. Sin embargo, este tipo de información no está pensada para la lectura por parte de un humano, ya que se enfrentaría a muchos datos de golpe y sin un orden lógico para la comprensión, además de carecer de la conjugación propia o traducción a un idioma concreto. Este trabajo tiene como objetivo principal partir de un recurso de información no legible ni manejable por humanos e ideado para el uso por computadoras, y dar lugar a una interpretación de esta información que permita la lectura y comprensión en lenguaje natural por personas. Podemos verlo como un trabajo que posibilita y facilita el entendimiento Máquina-Hombre. Para ello se hace uso de un sistema de generación de lenguaje natural, inteligencia artificial y de la creatividad computacional. Además, este trabajo forma parte de un proyecto mayor, del que hablaremos en la sección 2.5, en el que se generan nuevos conceptos a partir de otros. El papel que desempeña esta aplicación permite describir los nuevos conceptos generados y poder entenderlos. A la hora de abordar el problema de la generación de texto podemos encontrar varias formas de atacar la cuestión, y todas las soluciones se pueden considerar como válidas. Se implementarán sistemas de diferente complejidad y naturaleza, como generadores básicos de textos o generadores con planificación y otras soluciones comunes en este campo como el uso de plantillas y el estudio de las propiedades de los textos generados por los humanos. Por esta razón, en este trabajo se desarrollarán varios métodos y se valorarán según ciertos criterios como la claridad del texto, su organización, o si se ha hecho un buen uso de la gramática o la ortografía. Como objetivos secundarios de este proyecto podemos remarcar la generación de un servicio web que permita que esté disponible la aplicación para su uso, y aporte valor tanto al mundo de la investigación como al del conocimiento. También se valora la semejanza a los generados por humanos.

O processamento de linguagem natural e as ontologias são ferramentas cuja interação permite uma melhor compreensão dos dados armazenados. Este trabalho, ao associar estas duas áreas aos elementos disponíveis numa base de dados prosopográfica, tornou possível identificar e classificar relacionamentos entre setores de ocupação na forma como eram designados na época, setores de atividade num formato mais próximo do de hoje e o estatuto social que essas incumbências tinham na sociedade coeva. Os dados utilizados são sobretudo de membros do Santo Ofício – do século XVI ao século XVIII. Para atingir este objetivo utilizaram-se algumas descrições textuais de ocorrências da época e outras pouco estruturadas, disponíveis no repositório SPARES. A aplicação de processamento de linguagem natural (remoção de stopwords e aplicação de stemming), conjugada com a construção de duas ontologias, tornou possível classificar esses dados, permitindo consultas mais eficazes. Ao contribuir para a classificação automática de dados históricos, propõem-se metodologias que podem ser aplicadas em dados de qualquer outra área do conhecimento, especialmente as que lidam com as variáveis de tempo e espaço de forma mais intensa; Abstract: OntoSPARES: from natural language to ontologies Contributions to the automatic classification of historical data (16th-18th centuries) The interaction between the natural language processing and ontologies are tools allowing a better understanding of the data stored. This work, by combining these two areas to the elements available in a prosopographic database, has made possible to identify and classify relationships between occupations of many individuals (in general Holy Office members of the 16th-18th centuries). To achieve this goal the data used was gathered in SPARES repository, including some textual descriptions of the time occurrences. They are all few structured. The application of natural language processing (stopwords removal and stemming application), combined with the construction of two ontologies, made possible to classify those data, allowing a more effective search. By contributing to the automatic classification of historical data, this thesis proposes methodologies that can be applied to data from any other field of knowledge, specially data dealing with time and space variables.

Jute fiber is the second most common natural cellulose fiber worldwide, especially in recent years, due to its excellent physical, chemical and structural properties. The objective of this paper was to investigate: the thermal degradation of in natura jute fiber, and the production and characterization of the generated activated carbon. The production consisted of carbonization of the jute fiber and activation with steam. During the activation step the amorphous carbon produced in the initial carbonization step reacted with oxidizing gas, forming new pores and opening closed pores, which enhanced the adsorptive capacity of the activated carbon. N2 gas adsorption at 77K was used in order to evaluate the effect of the carbonization and activation steps. The results of the adsorption indicate the possibility of producing a porous material with a combination of microporous and mesoporous structure, depending on the parameters used in the processes, with resulting specific surface area around 470 m2.g-1. The thermal analysis indicates that above 600°C there is no significant mass loss.

Conventional reflectance spectroscopy (NIRS) and hyperspectral imaging (HI) in the near-infrared region (1000-2500 nm) are evaluated and compared, using, as the case study, the determination of relevant properties related to the quality of natural rubber. Mooney viscosity (MV) and plasticity indices (PI) (PI0 - original plasticity, PI30 - plasticity after accelerated aging, and PRI - the plasticity retention index after accelerated aging) of rubber were determined using multivariate regression models. Two hundred and eighty six samples of rubber were measured using conventional and hyperspectral near-infrared imaging reflectance instruments in the range of 1000-2500 nm. The sample set was split into regression (n = 191) and external validation (n = 95) sub-sets. Three instruments were employed for data acquisition: a line scanning hyperspectral camera and two conventional FT-NIR spectrometers. Sample heterogeneity was evaluated using hyperspectral images obtained with a resolution of 150 × 150 μm and principal component analysis. The probed sample area (5 cm(2); 24,000 pixels) to achieve representativeness was found to be equivalent to the average of 6 spectra for a 1 cm diameter probing circular window of one FT-NIR instrument. The other spectrophotometer can probe the whole sample in only one measurement. The results show that the rubber properties can be determined with very similar accuracy and precision by Partial Least Square (PLS) regression models regardless of whether HI-NIR or conventional FT-NIR produce the spectral datasets. The best Root Mean Square Errors of Prediction (RMSEPs) of external validation for MV, PI0, PI30, and PRI were 4.3, 1.8, 3.4, and 5.3%, respectively. Though the quantitative results provided by the three instruments can be considered equivalent, the hyperspectral imaging instrument presents a number of advantages, being about 6 times faster than conventional bulk spectrometers, producing robust spectral data by ensuring sample representativeness, and minimizing the effect of the presence of contaminants.

Inductively Coupled Plasma Optical Emission Spectrometry was used to determine Ca, Mg, Mn, Fe, Zn and Cu in samples of processed and natural coconut water. The sample preparation consisted in a filtration step followed by a dilution. The analysis was made employing optimized instrumental parameters and the results were evaluated using methods of Pattern Recognition. The data showed common concentration values for the analytes present in processed and natural samples. Principal Component Analysis (PCA) and Hierarchical Cluster Analysis (HCA) indicated that the samples of different kinds were statistically different when the concentrations of all the analytes were considered simultaneously.

Secondary metabolites from Curvularia eragrostidis and Drechslera dematioidea, Clusia sp. floral resin, alkaloids from Pilocarpus alatus, salicylideneanilines, piperidine amides, the amine 1-cinnamylpiperazine and chiral pyridinium salts were assayed on Mycobacterium tuberculosis H37Rv. N-(salicylidene)-2-hydroxyaniline was the most effective compound with a minimal inhibitory concentration (MIC) of 8 µmol/L. Dihydrocurvularin was moderately effective with a MIC of 40 µmol/L. Clusia sp. floral resin and a gallocatechin-epigallocatechin mixture showed MIC of 0.02 g/L and 38 µmol/L, respectively. The cytotoxicity was evaluated for N-(salicylidene)-2-hydroxyaniline, curvularin, dihydrocurvularin and Clusia sp. floral resin, and the selectivity indexes were > 125, 0.47, 0.75 and 5, respectively.
