Uracil excision repair is ubiquitous in all domains of life and initiated by uracil DNA glycosylases (UDGs) which excise the promutagenic base, uracil, from DNA to leave behind an abasic site (AP-site). Repair of the resulting AP-sites requires an AP-endonuclease, a DNA polymerase, and a DNA ligase whose combined activities result in either short-patch or long-patch repair. Mycobacterium tuberculosis, the causative agent of tuberculosis, has an increased risk of accumulating uracils because of its G + C-rich genome, and its niche inside host macrophages where it is exposed to reactive nitrogen and oxygen species, two major causes of cytosine deamination (to uracil) in DNA. In vitro assays to study DNA repair in this important human pathogen are limited. To study uracil excision repair in mycobacteria, we have established assay conditions using cell-free extracts of M. tuberculosis and M. smegmatis (a fast-growing mycobacterium) and oligomer or plasmid DNA substrates. We show that in mycobacteria, uracil excision repair is completed primarily via long-patch repair. In addition, we show that M. tuberculosis UdgB, a newly characterized family 5 UDG, substitutes for the highly conserved family 1 UDG, Ung, thereby suggesting that UdgB might function as backup enzyme for uracil excision repair in mycobacteria. Tensile tests in the temperature range 298 to 873 K have been performed on 2.25Cr-1Mo base metal and simulated heat affected zone (HAZ) structures of its weld joint, namely coarse grain bainite, fine grain bainite and intercritical structure. Tensile flow behaviour of all the microstructural conditions could be adequately described by the Hollomon equation (sigma = K-1 epsilon(n1)) at higher (> 623 K) temperatures. Deviation from the Hollomon equation was observed at low strains and lower (< 623 K) temperatures. The Ludwigson modification of Hollomon's equation, sigma = K-1 epsilon(n1) + exp (K-2 + n(2) epsilon), was found to describe the flow curve. In general, the flow parameters n(1), K-1, n(2) and K-2 were found to decrease with increase in temperature except in the intermediate temperature range (423 to 623 K). Peaks/plateaus were observed in their variation with temperature in the intermediate temperature range coinciding with the occurrence of serrated flow in the load-elongation curve. The n(1) Value increased and the K-1 value decreased with the type of microstructure in the order: coarse grain bainite, fine grain bainite, base metal and intercritical structure. The variation of nl with microstructure has been rationalized on the basis of mean free path (MFP) of dislocations which is directly related to the inter-particle spacing. Larger MFP of dislocations lead to higher strain hardening exponents n(1).

Angiogenin is a protein belonging to the superfamily of RNase A. The RNase activity of this protein is essential for its angiogenic activity. Although members of the RNase A family carry out RNase activity, they differ markedly in their strength and specificity. In this paper, we address the problem of higher specificity of angiogenin towards cytosine against uracil in the first base binding position. We have carried out extensive nano-second level molecular dynamics(MD) computer simulations on the native bovine angiogenin and on the CMP and UMP complexes of this protein in aqueous medium with explicit molecular solvent. The structures thus generated were subjected to a rigorous free energy component analysis to arrive at a plausible molecular thermodynamic explanation for the substrate specificity of angiogenin.

The surface properties of coal-pyrite play a major role in determining its separation from coal in processes such as flotation. The solution pH is an important parameter in determining the surface properties of both coal and coal-pyrite such as surface free energy and zeta-potential. In the present investigation, the effect of pH on the surface free energy of pyrites from different sources was studied. The surface free energy of solids is made up of two components, i.e. the dispersive surface free energy and the acid-base interaction energy. Various methods have been used by previous researchers to evaluate these two components for different solids. In the present study, a new approach was developed and used to study the surface free energy of pyrite surfaces. Results indicate that the dispersion surface free energy of various pyrites is independent of pH while the acid-base interaction energy is strongly dependent on the pH. The acid-base interaction energy is different for each pyrite sample and also the change with pH varies with the type of pyrite. Coal-pyrite was found to be more hydrophobic than ore-pyrite which may be attributed to the presence of carbon in coal-pyrites. The acid-base interaction energy varied little with pH for coal pyrites than ore-pyrite. Comparison of acid-base interaction energy with zeta-potential measurements shows a good correlation between the minimum in acid-base interaction energy and the pHpzc.

This paper presents a new algorithm for extracting Free-Form Surface Features (FFSFs) from a surface model. The extraction algorithm is based on a modified taxonomy of FFSFs from that proposed in the literature. A new classification scheme has been proposed for FFSFs to enable their representation and extraction. The paper proposes a separating curve as a signature of FFSFs in a surface model. FFSFs are classified based on the characteristics of the separating curve (number and type) and the influence region (the region enclosed by the separating curve). A method to extract these entities is presented. The algorithm has been implemented and tested for various free-form surface features on different types of free-form surfaces (base surfaces) and is found to correctly identify and represent the features irrespective of the type of underlying surface. The representation and extraction algorithm are both based on topology and geometry. The algorithm is data-driven and does not use any pre-defined templates. The definition presented for a feature is unambiguous and application independent. The proposed classification of FFSFs can be used to develop an ontology to determine semantic equivalences for the feature to be exchanged, mapped and used across PLM applications. Given a set of points P ⊆ R2, a conflict-free coloring of P w.r.t. rectangle ranges is an assignment of colors to points of P, such that each nonempty axisparallel rectangle T in the plane contains a point whose color is distinct from all other points in P ∩ T . This notion has been the subject of recent interest and is motivated by frequency assignment in wireless cellular networks: one naturally would like to minimize the number of frequencies (colors) assigned to base stations (points) such that within any range (for instance, rectangle), there is no interference. We show that any set of n points in R2 can be conflict-free colored with O(nβ∗+o(1)) colors in expected polynomial time, where β∗ = 3−√5 2 < 0.382.

Solid lubricant nanoparticles in suspension in oil are good lubricating options for practical machinery. In this article, we select a range of dispersants, based on their polar moieties, to suspend 50-nm molybdenum disulfide particles in an industrial base oil. The suspension is used to lubricate a steel on steel sliding contact. A nitrogen-based polymeric dispersant (aminopropyl trimethoxy silane) with a free amine group and an oxygen-based polymeric dispersant (sorbital monooleate) when grafted on the particle charge the particle negatively and yield an agglomerate size which is almost the same as that of the original particle. Lubrication of the contact by these suspensions gives a coefficient of friction in the similar to 0.03 range. The grafting of these surfactants on the particle is shown here to be of a chemical nature and strong as the grafts survive mechanical shear stress in tribology. Such grafts are superior to those of other silane-based test surfactants which have weak functional groups. In the latter case, the particles bereft of strong grafts agglomerate easily in the lubricant and give a coefficient of friction in the 0.08-0.12 range. This article investigates the mechanism of frictional energy dissipation as influenced by the chemistry of the surfactant molecule.

The paper presents the synthesis of a new class of gamma-gamma' cobalt-based superalloy that is free of tungsten as an alloying addition. It has much lower density and higher specific strength than the existing cobalt-based superalloys. The current superalloys have a base composition of Co-10Al and are further tuned by the addition of a binary combination of molybdenum and niobium, with the optimum composition of Co-10Al-5Mo-2Nb. The solvus temperature of the alloy (866 degrees C) can be further enhanced above 950 C by the addition of Ni to give the form Co-xNi-10Al-5Mo-2Nb, where x can be from 0 to 30 at.%. After heat treatment, these alloys exhibit a duplex microstructure with coherent cuboidal L1(2)-ordered precipitates (gamma') throughout the face-centred cubic matrix (gamma), yielding a microstructure that is very similar to nickel-based superalloys as well as recently developed Co-Al-W-based alloys. We show that the stability of the gamma' phase improves significantly with the nickel addition, which can be attributed to the increase in solvus temperature. A very high specific 0.2% proof stress of 94.3 MPa g(-1) cm(-3) at room temperature and 63.8 MPa g(-1) cm(-3) at 870 degrees C were obtained for alloy Co-30Ni-10Al-5Mo-2Nb. The remarkably high specific strength of these alloys makes this class of alloy a promising material for use at high temperature, including gas turbine applications. (C) 2014 Acta Materialia Inc. A series of eight related analogs of distamycin A has been synthesized. Footprinting and affinity cleaving reveal that only two of the analogs, pyridine-2- car box amide-netropsin (2-Py N) and 1-methylimidazole-2-carboxamide-netrops in (2-ImN), bind to DNA with a specificity different from that of the parent compound. A new class of sites, represented by a TGACT sequence, is a strong site for 2-PyN binding, and the major recognition site for 2-ImN on DNA. Both compounds recognize the G•C bp specifically, although A's and T's in the site may be interchanged without penalty. Additional A•T bp outside the binding site increase the binding affinity. The compounds bind in the minor groove of the DNA sequence, but protect both grooves from dimethylsulfate. The binding evidence suggests that 2-PyN or 2-ImN binding induces a DNA conformational change.

In order to understand this sequence specific complexation better, the Ackers quantitative footprinting method for measuring individual site affinity constants has been extended to small molecules. MPE•Fe(II) cleavage reactions over a 10^5 range of free ligand concentrations are analyzed by gel electrophoresis. The decrease in cleavage is calculated by densitometry of a gel autoradiogram. The apparent fraction of DNA bound is then calculated from the amount of cleavage protection. The data is fitted to a theoretical curve using non-linear least squares techniques. Affinity constants at four individual sites are determined simultaneously. The distamycin A analog binds solely at A•T rich sites. Affinities range from 10^(6)- 10^(7)M^(-1) The data for parent compound D fit closely to a monomeric binding curve. 2-PyN binds both A•T sites and the TGTCA site with an apparent affinity constant of 10^(5) M^(-1). 2-ImN binds A•T sites with affinities less than 5 x 10^(4) M^(-1). The affinity of 2-ImN for the TGTCA site does not change significantly from the 2-PyN value. At the TGTCA site, the experimental data fit a dimeric binding curve better than a monomeric curve. Both 2-PyN and 2-ImN have substantially lower DNA affinities than closely related compounds.

In order to probe the requirements of this new binding site, fourteen other derivatives have been synthesized and tested. All compounds that recognize the TGTCA site have a heterocyclic aromatic nitrogen ortho to the N or C-terminal amide of the netropsin subunit. Specificity is strongly affected by the overall length of the small molecule. Only compounds that consist of at least three aromatic rings linked by amides exhibit TGTCA site binding. Specificity is only weakly altered by substitution on the pyridine ring, which correlates best with steric factors. A model is proposed for TGTCA site binding that has as its key feature hydrogen bonding to both G's by the small molecule. The specificity is determined by the sequence dependence of the distance between G's.

One derivative of 2-PyN exhibits pH dependent sequence specificity. At low pH, 4-dimethylaminopyridine-2-carboxamide-netropsin binds tightly to A•T sites. At high pH, 4-Me_(2)NPyN binds most tightly to the TGTCA site. In aqueous solution, this compound protonates at the pyridine nitrogen at pH 6. Thus presence of the protonated form correlates with A•T specificity.

The binding site of a class of eukaryotic transcriptional activators typified by yeast protein GCN4 and the mammalian oncogene Jun contains a strong 2-ImN binding site. Specificity requirements for the protein and small molecule are similar. GCN4 and 2-lmN bind simultaneously to the same binding site. GCN4 alters the cleavage pattern of 2-ImN-EDTA derivative at only one of its binding sites. The details of the interaction suggest that GCN4 alters the conformation of an AAAAAAA sequence adjacent to its binding site. The presence of a yeast counterpart to Jun partially blocks 2-lmN binding. The differences do not appear to be caused by direct interactions between 2-lmN and the proteins, but by induced conformational changes in the DNA protein complex. It is likely that the observed differences in complexation are involved in the varying sequence specificity of these proteins.

The electrical transport properties and lattice spacings of simple cubic Te-Au, Te-Au-Fe, and Te-Au-Mn alloys, prepared by rapid quenching from the liquid state, hove been measured and correlated with a proposed bond structure. The variations of superconducting transition temperature, absolute thermoelectric power, and lattice spacing with Te concentration all showed related anomalies in the binary Te-Au alloys. The unusual behavior of these properties has been interpreted by using nearly free electron theory to predict the effect of the second Brillouin zone boundary on the area of the Fermi surface, and the electronic density of states. The behavior of the superconducting transition temperature and the lattice parameter as Fe and Mn ore added further supports the proposed interpretation as well as providing information on the existence of localized magnetic states in the ternary alloys. In addition, it was found that a very distinct bond structure effect on the transition temperatures of the Te-Au-Fe alloys could be identified.

A combinação de excelentes propriedades mecânicas aliadas à biocompatibilidade torna a borracha natural um material amplamente empregado na fabricação de artefatos voltados à saúde, tais como bicos de chupetas e de mamadeiras, e luvas cirúrgicas e de procedimentos não-cirúrgicos. Esses artefatos são processados a partir de látices de poli(cis-isopreno) extraído de seringueiras. Entretanto, o grande número de insaturações presentes na cadeia polimérica, mesmo após a vulcanização, resulta em uma baixa resistência desse material ao envelhecimento, causado principalmente pela associação de fatores como temperatura, oxigênio, ozônio e radiação. Outro inconveniente associado à aplicação da borracha natural é a presença de proteínas no látex, com potencial alergênico, podendo promover reações fisiológicas em alguns usuários. Por esse motivo artefatos comerciais à base de material sintético também são encontrados no mercado. Esses artefatos também não são isentos dos processos naturais de desgaste e decomposição. Esta Dissertação teve como objetivo realizar um estudo comparativo de propriedades dos produtos comerciais à base de borracha natural e à base de material sintético (bicos de chupeta e de mamadeiras e luvas) de diferentes fabricantes, como adquiridos e após sofrerem envelhecimento acelerado. O estudo foi feito empregando-se as técnicas de espectroscopia na região do infravermelho com transformada de Fourier (FTIR) e termogravimetria (TG). Uma avaliação mecânica com métodos padronizados foi também realizada

During 1978 and 1979, electrofishing surveys were made in Teesdale - both to provide background information for ecological work on the streams, and to provide data so that the influence of discharge regime on the fish population densities could be examined. A Bacia de São José de Itaboraí está localizada no Município de Itaboraí, no Estado do Rio de Janeiro. Ela foi descoberta em 1928, pelo Engenheiro Carlos Euler, que após analisar um suposto caulim encontrado na Fazenda São José pelo seu então proprietário, Sr. Ernesto Coube, verificou que se tratava de calcário. Os Professores Rui Lima e Silva e Othon H. Leonardos, enviados ao local para estudos, encontraram uma grande quantidade de fósseis de gastrópodes continentais, despertando o interesse científico pela região. Os estudos preliminares de campo e análises químicas evidenciaram boas perspectivas de exploração do calcário para a fabricação de cimento do tipo Portland. Por mais de 50 anos, a Companhia Nacional de Cimento Portland Mauá (CNCPM) explorou a pedreira. Desde sua descoberta, a Bacia de São José, paralelamente às atividades de mineração, foi objeto de pesquisas científicas realizadas por geólogos, paleontólogos e arqueólogos. No início da década de 80, a Cia. de Cimento Mauá decidiu abandonar a área em função do esgotamento econômico da reserva de minério. Com a retirada das bombas que impediam a inundação da pedreira, formou-se uma lagoa que passou a impedir o livre acesso aos afloramentos. Desde então as pesquisas sobre a Bacia ficaram concentradas aos materiais coletados no período de exploração de calcário. Material esse distribuído no Museu Nacional (MN), Departamento Nacional da Produção Mineral (DNPM), Instituto de Geociências da UFRJ, entre outros. Em 1990, a área que pertencia a CNCPM foi desapropriada por pressão da comunidade científica. A mesma passou a pertencer ao Município de Itaboraí, que criou o Parque Paleontológico de São José de Itaboraí, por meio da Lei 1.346, de 12 de dezembro de 1995. O objetivo desse trabalho foi gerar novos dados através do método geofísico conhecido como magnetometria. Para isso foram realizados levantamentos de campo utilizando um magnetômetro portátil e GPS, foram analisados e corrigidos dados utilizando softwares específicos, elaborados modelos e criados perfis a partir de descrições de testemunhos de sondagem. Os resultados obtidos visam possibilitar uma nova interpretação da geologia e da estratigrafia da bacia, dando condições para que se possa ter uma atualização dos conhecimentos relacionados à região, após quase meio século de atividade mineradora.

Atualmente, existe um crescente interesse por fontes de energia renováveis e o desenvolvimento de novas tecnologias para a produção de biocombustíveis. O biodiesel é uma fonte alternativa de combustível bastante atrativa em relação ao diesel em decorrência de seus benefícios ambientais. A obtenção de biodiesel é geralmente realizada através de reações de transesterificação de óleos vegetais com álcool de cadeia curta. Entretanto, também se pode produzi-lo através da esterificação de ácidos graxos livres utilizando-se matérias-primas de baixa qualidade como rejeitos industriais, domésticos ou gorduras animais. O estudo de catalisadores que melhorem os resultados destas reações tem importante papel no desenvolvimento da produção de biodiesel. Normalmente, utilizam-se catalisadores básicos como o NaOH, nas reações de transesterificação. No entanto, o uso destes catalisadores causa impactos ambientais, além de promover a reação de saponificação quando a matéria-prima apresenta teores significativos de acidez, reduzindo o rendimento e dificultando a separação de fases. Este trabalho apresenta o estudo de catalisadores ácidos, à base de estanho, com ênfase especial no sulfato de estanho II, voltados para utilização na reação de esterificação de cargas contendo elevados teores em ácidos graxos. Avaliou-se a influência das variáveis: temperatura, concentração do catalisador, tipo de sistema reacional, quantidade de etanol, tipo de álcool, acidez, natureza dos ácidos graxos e temperatura de calcinação. Uma comparação entre os catalisadores, a questão da reutilização do catalisador e das mudanças proporcionadas pelo tratamento térmico ao qual foram submetidos também foram analisadas. Dentre os catalisadores estudados, os de sulfato de estanho mostraram maior atividade catalítica frente à reação estudada, os mais promissores sendo os calcinados até a temperatura de 500C. O principal motivo para os altos rendimentos encontrados foi associado ao comportamento pseudo-homogêneo do SnSO4, que se solubiliza, acidificando o meio reacional durante as reações de esterificação
