Ab initio (restricted Hartree-Fock and DFT) and molecular mechanics calculations at MM2 level were performed for N-methylformamide (NMF) molecule and for three dimers in order to investigate the relative stability of the cis and trans conformers. The ab initio calculations show that no intramolecular interaction is relevant for the stability of the conformers explored. The trans conformer is the most stable. The MM calculations revealed that a double H-bonded cyclic cis-cis dimer is the most stable among the studied dimers, followed by a 'linear' H-bonded trans-trans dimer. This 'linear' dimer, however, is prevalent in the liquid phase. (c) 2006 Elsevier B.V. All rights reserved.

The physics of plasmas encompasses basic problems from the universe and has assured us of promises in diverse applications to be implemented in a wider range of scientific and engineering domains, linked to most of the evolved and evolving fundamental problems. Substantial part of this domain could be described by R–D mechanisms involving two or more species (reaction–diffusion mechanisms). These could further account for the simultaneous non-linear effects of heating, diffusion and other related losses. We mention here that in laboratory scale experiments, a suitable combination of these processes is of vital importance and very much decisive to investigate and compute the net behaviour of plasmas under consideration. Plasmas are being used in the revolution of information processing, so we considered in this technical note a simple framework to discuss and pave the way for better formalisms and Informatics, dealing with diverse domains of science and technologies. The challenging and fascinating aspects of plasma physics is that it requires a great deal of insight in formulating the relevant design problems, which in turn require ingenuity and flexibility in choosing a particular set of mathematical (and/or experimental) tools to implement them.

A shift of the photoluminescence (PL) emission was observed in ZnS prepared by microwave assisted solvothermal method with the increase of the time in microwave. In this work we reported a study of the optical behavior linking with the structural disorder according to XRD and FEG-TEM results. The reduction of intrinsic defects in the lattice is responsible for the decrease of electronic levels in the band gap changing the PL profile. This effect was confirmed by electronic structure calculations.

The analysis of the infrared (IR) carbonyl band of some 3-(4'-substituted phenylsulfonyl)-1-methyl-2-piperidones 1-5 bearing as substituents: OMe 1, Me 2, H 3, Cl 4 and NO2 5, supported by B3LY13/6-31G(d,p) calculations along with NBO analysis (for 1, 3 and 5) and X-ray diffraction (for 5), indicated the existence of three stable conformations i.e. quasi-axial (q-ax), syn-clinal (s-cl) and quasi-equatorial (q-eq). In the gas phase, the q-ax conformer is calculated as the most stable (ca. 88%) and the least polar, the s-cl conformer is less stable (ca. 12%) but more polar, and the q-eq conformer is the least stable (ca. 1%) and the most polar of the three conformers evaluated. The sum of the most important orbital interactions from NBO analysis and the trend of the electrostatic interactions accounts for the relative populations as well as for the v(CO) frequencies of the q-ax. s-cl and q-eq conformers calculated in the gas phase. The unique IR v(CO) band in CCl4 may be ascribed to the most stable q-ax conformer. The more intense (60%) high frequency doublet component in CHCl3 may be assigned to the summing up of the least stable q-eq and the less stable s-cl conformers, as their frequencies are almost coincident. The occurrence of only a single v(CO) band in both CH2Cl2 and CH3CN supports the fact that the v(CO) band of the two more polar conformers appear as a single band. Additional support to this rationalization is given by the single point PCM method, which showed a progressive increase of the q-eq + s-cl/q-ax population ratio going from the gas phase to CCl4, to CHCl3, to CH2Cl2 and to CN3CN. X-ray single crystal analysis of 5 indicates that this compound displays a quasi-axial geometry with respect to the [O=C-CH-S] moiety, and that the 2-piperidone ring assumes a slightly distorted half-chair conformation. In the crystal packing, molecules of 5 are arranged into supramolecular layers linked through C-H center dot center dot center dot O interactions along with it pi center dot center dot center dot pi interactions between adjacent benzene rings. Membrane proteins are a large and important class of proteins. They are responsible for several of the key functions in a living cell, e.g. transport of nutrients and ions, cell-cell signaling, and cell-cell adhesion. Despite their importance it has not been possible to study their structure and organization in much detail because of the difficulty to obtain 3D structures. In this thesis theoretical studies of membrane protein sequences and structures have been carried out by analyzing existing experimental data. The data comes from several sources including sequence databases, genome sequencing projects, and 3D structures. Prediction of the membrane spanning regions by hydrophobicity analysis is a key technique used in several of the studies. A novel method for this is also presented and compared to other methods. The primary questions addressed in the thesis are: What properties are common to all membrane proteins? What is the overall architecture of a membrane protein? What properties govern the integration into the membrane? How many membrane proteins are there and how are they distributed in different organisms? Several of the findings have now been backed up by experiments. An analysis of the large family of G-protein coupled receptors pinpoints differences in length and amino acid composition of loops between proteins with and without a signal peptide and also differences between extra- and intracellular loops. Known 3D structures of membrane proteins have been studied in terms of hydrophobicity, distribution of secondary structure and amino acid types, position specific residue variability, and differences between loops and membrane spanning regions. An analysis of several fully and partially sequenced genomes from eukaryotes, prokaryotes, and archaea has been carried out. Several differences in the membrane protein content between organisms were found, the most important being the total number of membrane proteins and the distribution of membrane proteins with a given number of transmembrane segments. Of the properties that were found to be similar in all organisms, the most obvious is the bias in the distribution of positive charges between the extra- and intracellular loops. Finally, an analysis of homologues to membrane proteins with known topology uncovered two related, multi-spanning proteins with opposite predicted orientations. The predicted topologies were verified experimentally, providing a first example of "divergent topology evolution".

The quantum chemical investigations presented in this thesis use hybrid density functional theory to shed light on the catalytic mechanisms of mononuclear non-heme iron oxygenases, accommodating a ferrous ion in their active sites. More specifically, the dioxygen activation process and the subsequent oxidative reactions in the following enzymes were studied: tetrahydrobiopterin-dependent hydroxylases, naphthalene 1,2-dioxygenase and α-ketoglutarate-dependent enzymes. In light of many experimental efforts devoted to the functional mimics of non-heme iron oxygenases, the reactivity of functional analogues was also examined. The computed energetics and the available experimental data served to assess the feasibility of the reaction mechanisms investigated. Dioxygen activation in tetrahydrobiopterin- and α-ketoglutarate-dependent enzymes were found to involve a high-valent iron-oxo species, which was then capable of substrate hydroxylation. In the case of naphthalene 1,2-dioxygenase, the reactivity of an iron(III)-hydroxperoxo species toward the substrate was investigated and compared to the biomimetic counterpart.

The present PhD thesis summarizes two examples of research in microfluidics. Both times water was the subject of interest, once in the liquid state (droplets adsorbed on chemically functionalized surfaces), the other time in the solid state (ice snowflakes and their fractal behaviour). The first problem deals with a slipping nano-droplet of water adsorbed on a surface with photo-switchable wettability characteristics. Main focus was on identifying the underlying driving forces and mechanical principles at the molecular level of detail. Molecular Dynamics simulation was employed as investigative tool owing to its record of successfully describing the microscopic behaviour of liquids at interfaces. To reproduce the specialized surface on which a water droplet can effectively “walk”, a new implicit surface potential was developed. Applying this new method the experimentally observed droplet slippage could be reproduced successfully. Next the movement of the droplet was analyzed at various conditions emphasizing on the behaviour of the water molecules in contact with the surface. The main objective was to identify driving forces and molecular mechanisms underlying the slippage process. The second part of this thesis is concerned with theoretical studies of snowflake melting. In the present work snowflakes are represented by filled von Koch-like fractals of mesoscopic beads. A new algorithm has been developed from scratch to simulate the thermal collapse of fractal structures based on Monte Carlo and Random Walk Simulations (MCRWS). The developed method was applied and compared to Molecular Dynamics simulations regarding the melting of ice snowflake crystals and new parameters were derived from this comparison. Bigger snow-fractals were then studied looking at the time evolution at different temperatures again making use of the developed MCRWS method. This was accompanied by an in-depth analysis of fractal properties (border length and gyration radius) in order to shed light on the dynamics of the melting process.

Biologische Membranen sind Fettmolekül-Doppelschichten, die sich wie zweidimensionale Flüssigkeiten verhalten. Die Energie einer solchen fluiden Oberfläche kann häufig mit Hilfe eines Hamiltonians beschrieben werden, der invariant unter Reparametrisierungen der Oberfläche ist und nur von ihrer Geometrie abhängt. Beiträge innerer Freiheitsgrade und der Umgebung können in den Formalismus mit einbezogen werden. Dieser Ansatz wird in der vorliegenden Arbeit dazu verwendet, die Mechanik fluider Membranen und ähnlicher Oberflächen zu untersuchen. Spannungen und Drehmomente in der Oberfläche lassen sich durch kovariante Tensoren ausdrücken. Diese können dann z. B. dazu verwendet werden, die Gleichgewichtsposition der Kontaktlinie zu bestimmen, an der sich zwei aneinander haftende Oberflächen voneinander trennen. Mit Ausnahme von Kapillarphänomenen ist die Oberflächenenergie nicht nur abhängig von Translationen der Kontaktlinie, sondern auch von Änderungen in der Steigung oder sogar Krümmung. Die sich ergebenden Randbedingungen entsprechen den Gleichgewichtsbedingungen an Kräfte und Drehmomente, falls sich die Kontaktlinie frei bewegen kann. Wenn eine der Oberflächen starr ist, muss die Variation lokal dieser Fläche folgen. Spannungen und Drehmomente tragen dann zu einer einzigen Gleichgewichtsbedingung bei; ihre Beiträge können nicht mehr einzeln identifiziert werden. Um quantitative Aussagen über das Verhalten einer fluiden Oberfläche zu machen, müssen ihre elastischen Eigenschaften bekannt sein. Der "Nanotrommel"-Versuchsaufbau ermöglicht es, Membraneigenschaften lokal zu untersuchen: Er besteht aus einer porenüberspannenden Membran, die während des Experiments durch die Spitze eines Rasterkraftmikroskops in die Pore gedrückt wird. Der lineare Verlauf der resultierenden Kraft-Abstands-Kurven kann mit Hilfe der in dieser Arbeit entwickelten Theorie reproduziert werden, wenn der Einfluss von Adhäsion zwischen Spitze und Membran vernachlässigt wird. Bezieht man diesen Effekt in die Rechnungen mit ein, ändert sich das Resultat erheblich: Kraft-Abstands-Kurven sind nicht länger linear, Hysterese und nichtverschwindende Trennkräfte treten auf. Die Voraussagen der Rechnungen könnten in zukünftigen Experimenten dazu verwendet werden, Parameter wie die Biegesteifigkeit der Membran mit einer Auflösung im Nanometerbereich zu bestimmen. Wenn die Materialeigenschaften bekannt sind, können Probleme der Membranmechanik genauer betrachtet werden. Oberflächenvermittelte Wechselwirkungen sind in diesem Zusammenhang ein interessantes Beispiel. Mit Hilfe des oben erwähnten Spannungstensors können analytische Ausdrücke für die krümmungsvermittelte Kraft zwischen zwei Teilchen, die z. B. Proteine repräsentieren, hergeleitet werden. Zusätzlich wird das Gleichgewicht der Kräfte und Drehmomente genutzt, um mehrere Bedingungen an die Geometrie der Membran abzuleiten. Für den Fall zweier unendlich langer Zylinder auf der Membran werden diese Bedingungen zusammen mit Profilberechnungen kombiniert, um quantitative Aussagen über die Wechselwirkung zu treffen. Theorie und Experiment stoßen an ihre Grenzen, wenn es darum geht, die Relevanz von krümmungsvermittelten Wechselwirkungen in der biologischen Zelle korrekt zu beurteilen. In einem solchen Fall bieten Computersimulationen einen alternativen Ansatz: Die hier präsentierten Simulationen sagen voraus, dass Proteine zusammenfinden und Membranbläschen (Vesikel) bilden können, sobald jedes der Proteine eine Mindestkrümmung in der Membran induziert. Der Radius der Vesikel hängt dabei stark von der lokal aufgeprägten Krümmung ab. Das Resultat der Simulationen wird in dieser Arbeit durch ein approximatives theoretisches Modell qualitativ bestätigt.
