Tumor necrosis factor receptors (TNFRs) are a superfamily of proteins characterized by the unique cysteine-rich domain (CRD) and their important roles in diverse physiological and pathological events such as inflammation, apoptosis, autoimmunity and organogenesis. The first member of the molluscan TNFR family, designated as CfTNFR, was identified from Zhikong scallop Chlamys farreri by expressed sequence tag (EST) and rapid amplification of cDNA ends (RACE) approaches. The full-length cDNA of CfTNFR was of 1334 bp, consisting of a 5' UTR of 17 bp, a 3'UTR of 69 by with a poly (A) tail, and an open reading frame (ORE) of 1248 by encoding a polypeptide of 415 amino acids with a theoretical isoelectric point of 8.33 and predicted molecular weight of 47.07 kDa. There were a signal peptide, a CRD, a transmembrane region and a death domain in the deduced amino acid sequence of CfTNFR, suggesting that it was a typical type 1 membrane protein. The high identities (22-40%) of CfTNFR with other TNFR superfamily members indicated that CfTNFR should be a member of TNFR superfamily, and moreover, it should be the first death domain-containing TNFR found in invertebrates. Phylogenetic analysis revealed that CfTNFR was closely related to TNFR-like proteins from Strongylocentrotus purpuratus, Drosophila melanogaster and Ciona intestinalis, and they formed a separate branch apart from vertebrate TNFRs. The spatial expression of CfTNFR transcripts in healthy and bacteria challenged scallops was examined by quantitative real-time PCR. CfTNFR transcripts could be detected in all tested tissues, including haemocytes, gonad, gill, mantle and hepatopancreas, and significantly up-regulated in the tissues of gonad, gill, mantle and hepatopancreas after Listonella anguillarum challenge, indicating that CfTNFR was constitutive and inducible acute-phase protein involved in immune defence. The present results suggested the existence of the TNFR-like molecules and TNF-TNFR system in low invertebrates, and provided new insights into the role of CfTNFR in scallop innate immune responses to invading microorganisms. A fragment of TNFalpha cDNA sequence from red seabream was cloned by homology cloning approach with two degenerated primers which were designed based on the conserved regions of other animals' TNF sequences. The sequence was elongated by 3' and 5' RACE to get the full length CDS sequence. This sequence contained 1264 nucleotides that included a 5' UTR of 85 bp, a 3' UTR of 514 bp and an open reading frame (ORF) of 666 bp which could encode 222 amino acids propeptide. In 3' UTR, there were several mRNA instability motifs and three endotoxin-responsive sequences, but the sequence lacked the polyadenylation signal. The deduced peptide had a clear transmembrane domain, a TNFalpha family signature and a TNF2 family profile. The cell attachment sequence and the glycosaminoglycan attachment sites were also found in the sequence. The red seabream TNF sequence shared relatively high similarity with both mammalian TNFalpha and TNFbeta by multiple sequence alignments. Phylogenetic analysis showed that the piscine TNFalpha were located independently in a different branch compared with mammalian TNFalpha and TNFbeta. Based on the primary and secondary structure analysis and gene expression study, we could concluded that the red seabream TNF should be a TNFalpha, not TNFbeta. RT-PCR was used to study TNFa transcript expression. 24 h after the red seabream was challenged by Vibrio anguillarum, the RS TNFalpha transcript expression were detected in blood, brain, gill, heart, head kidney, kidney, Ever, muscle and spleen. Results showed that TNFalpha mRNA was constitutively expressed in parts of the tissues both in stimulated and unstimulated fish and the expression could be enhanced after the pathogen infection.

Seasonal netzplankton samples from stations in the Changjiang (Yangtze River) Estuary were collected from May, 2004 to February, 2005. The dominant species and their contribution to the total zooplankton abundance were determined. Moreover, the relationship between the salinity and abundance was studied with stepwise linear regression. During the whole year, the salinity was positively correlated with the abundance, while the temperature, negatively. Linear regression analysis showed also a high positive correlation with salinity for total abundance in August and November, while in February and May, no obvious relations were found. The most abundant community was composed of neritic and brackish-water species. The North Passage (NP) (salinity <5) was greatly diluted by freshwater while the North Branch (NB) was brackish water with salinity range of 12-28. Consequently, clear decline in abundance of zooplankton was along the estuarine haloclines from the maximum in the area of high salinity to the minimum in the limnetic zone. Total zooplankton abundance and biomass were lower in NP than the NB in all seasons. In short, the salinity influenced the abundance of each species of zooplankton, and ultimately determined the total abundance of zooplankton. Furthermore, a winter peak in the abundance existed, which might be caused by the flourishing of Sinocalanus sinensis, a widely distributed species in the Changjiang Estuary.

Thioester-containing proteins are a family of proteins characterized by the unique intrachain beta-cysteinyl-gamma-glutamyl thioester, which play important roles in innate immune responses. The cDNA of Zhikong scallop Chlamys farreri thioester-containing protein (designated as CfTEP) was cloned by expressed sequence tag (EST) and rapid amplification of cDNA ends (RACE) approaches. The full-length cDNA of CfTEP was of 4616 bp, consisting of a 5 '-terminal untranslated region (UTR) of 30 bp and a 3 ' UTR of 140 bp with a polyadenylation signal sequence AATAAA and a poly(A) tail. The CfTEP cDNA encoded a polypeptide of 1481 amino acids with the theoretical isoelectric point of 5.98 and the predicted molecular weight of 161.4 kDa. The deduced amino acid sequence of CfTEP contained the canonical thioester motif GCGEQ, nine potential N-glycosylation sites and a C-terminal distinctive cysteine signature. It also contained a presumed catalytic histidine and proteolytic cleavage sites that were similar to C3 molecules. The high similarity of CfTEP with the thioester-containing proteins in other organisms, such as the TEPs from insects, the complement component C3, C4, C5 and the protease inhibitor alpha(2)-macroglobulin indicated that CfTEP should be a member of TEP family. The phylogenetic analysis revealed that CfTEP was closely related to TEPs from mollusc, nematodes and insects, and they formed a separate branch apart from the branches of complements factors and alpha(2)-macroglobulins. The spatial expression of CfTEP transcripts in healthy and bacterial challenged scallops was examined by semi-quantitative RT-PCR. The CfTEP transcripts were mainly detected in the tissues of hepatopancreas and gonad, and remarkably up-regulated by Microbial challenge, which suggested that CfTEP was a constitutive and inducible acute-phase protein involved in immune defense. These results provided new insights into the role of CfTEP in scallop immune responses, as well as the evolutionary origin of this important, widespread and functionally diversified family of proteins. Phytoene desaturase is one of the most important enzymes necessary for the biosynthesis of carotenoids in some cyanobacteria, green algae and plants. In this study, genomic DNA and cDNA of pds were cloned from unicellular green alga Haematococcus pluvialis strain323 using PCR and RT-PCR methods. The cDNA was cloned into plasmid pET-28a and efficiently expressed in Escherichia coli BL21. The complete genomic PDS gene of H. pluvialis, 3.3 kb in size, included eight exons and seven introns. To locate transcriptional regulation elements, an approximate 1 kb of 5'-flanking region was isolated by genome-walking method. Results of bioinformatic analysis showed several putative cis-elements e.g. the ABRE motif (abscisic acid responsive element), the C-repeat/DRE (dehydration responsive element) motif and the GCN4 motif were located in 5'-flanking region of pds. Results of phylogenetic analyses reveal that different sources of PDS genes form a separate clade, respectively, with 100% bootstrap support. Moreover, a maximum likelihood approach was employed to detect evidence of positive selection in the evolution of PDS genes. Results of branch-site model analysis suggest that 7.9% of sites along the green algal branch are under positive selection, and the PDS gene in green algae exhibits a different evolutionary pattern from its counterparts in cyanobacteria and plants.

Galloanserae is an ancient and diverse avian group, for which comprehensive molecular evidence relevant to phylogenetic analysis in the context of molecular chronology is lacking. In this study, we present two additional mitochondrial genome sequences of Galloanserae (the whistling duck, Dendrocygna javanica, and the black swan, Cygnus atratus) to broaden the scope of molecular phylogenetic reconstruction. The lengths of the whistling duck's and black swan's mitochondrial genomes are 16,753 and 16,748 bases, respectively. Phylogenetic analyses suggest that Dendrocygna is more likely to be in a basal position of the branch consisting of Anatinae and Anserinae, an affiliation that does not conform to its traditional classification. Bayesian approaches were employed to provide a rough timescale for Galloanserae evolution. In general, a narrow range of 95% confidence intervals gave younger estimates than those based on limited genes and estimated that at least two lineages originated before the Coniacian epoch around 90 MYA, well before the Cretaceous-Tertiary boundary. In addition, these results, which were compatible with estimates from fossil evidence, also imply that the origin of numerous genera in Anseriformes took place in the late Oligocene to early Miocene. Taken together, the results presented here provide a working framework for future research on Galloanserae evolution, and they underline the utility of whole mitochondrial genome sequences for the resolution of deep divergence.

The stratigraphic architecture, structure and Cenozoic tectonic evolution of the Tan-Lu fault zone in Laizhou Bay, eastern China, are analyzed based on interpretations of 31 new 2D seismic lines across Laizhou Bay. Cenozoic strata in the study area are divided into two layers separated by a prominent and widespread unconformity. The upper sedimentary layer is made up of Neogene and Quaternary fluvial and marine sediments, while the lower layer consists of Paleogene lacustrine and fluvial facies. In terms of tectonics, the sediments beneath the unconformity can be divided into four main structural units: the west depression, central uplift, east depression and Ludong uplift. The two branches of the middle Tan-Lu fault zone differ in their geometry and offset: the east branch fault is a steeply dipping S-shaped strike-slip fault that cuts acoustic basement at depths greater than 8 km, whereas the west branch fault is a relatively shallow normal fault. The Tan-Lu fault zone is the key fault in the study area, having controlled its Cenozoic evolution. Based on balanced cross-sections constructed along transverse seismic line 99.8 and longitudinal seismic line 699.0, the Cenozoic evolution of the middle Tan-Lu fault zone is divided into three stages: Paleocene-Eocene transtension, Oligocene-Early Miocene transpression and Middle Miocene to present-day stable subsidence. The reasons for the contrasting tectonic features of the two branch faults and the timing of the change from transtension to transpression are discussed. We used fifteen years (1993-2007) of altimetric data, combined from different missions (ERS-1/2, TOPEX/Poseidon, Jason-1, and Envisat), to analyze the variability of the eddy kinetic energy (EKE) in the South China Sea (SCS). We found that the EKE ranged from 64 cm(2)/s(2) to 1 390 cm(2)/s(2) with a mean value of 314 cm(2)/s(2). The highest EKE center was observed to the east of Vietnam (with a mean value of 509 cm(2)/s(2)) and the second highest EKE region was located to the southwest of Taiwan Island (with a mean value of 319 cm(2)/s(2)). We also found that the EKE structure is the consequence of the superposition of different variability components. First, interannual variability is important in the SCS. Spectral analysis of the EKE interannual signal (IA-EKE) shows that the main periodicities of the IA-EKE to the east of Vietnam, to the southwest of Taiwan Island, and in the SCS are 3.75, 1.87, and 3.75 years, respectively. It is to the south of Taiwan Island that the IA-EKE signal has the most obvious impact on EKE variability. In addition, the IA-EKE exhibit different trends in different regions. An obvious positive trend is observed along the east coast of Vietnam, while a negative trend is found to the southwest of Taiwan Island and in the east basin of Vietnam. Correlation analysis shows that the IA-EKE has an obvious negative correlation with the SSTA in Nio3 (5A degrees S-5A degrees N, 90A degrees W-150A degrees W). El Nio-Southern Oscillation (ENSO) affects the IA-EKE variability in the SCS through an atmospheric bridge-wind stress curl over the SCS. Second, the seasonal cycle is the most obvious timescale affecting EKE variability. The locations of the most remarkable EKE seasonal variabilities in the SCS are to the east of Vietnam, to the southwest of Taiwan, and to the west of Philippines. To the east of Vietnam, the seasonal cycle is the dominant mechanism controlling EKE variability, which is attributed primarily to the annual cycle there of wind stress curl. In this area, the maximum EKE is observed in autumn. To the southwest of Taiwan Island, the EKE is enlarged by the stronger SCS circulation, which is caused by the intrusion branch from the Kuroshio in winter. Finally, intra-annual and mesoscale variability, although less important than the former, cannot be neglected. The most obvious intra-annual and mesoscale variability, which may be the result of baroclinic instability of the background flow, are observed to the southwest of Taiwan Island. Sporadic events can have an important effect on EKE variability.

An N-shape thermal front in the western South Yellow Sea (YS) in winter was detected using Advanced Very High Resolution Radiation (AVHRR) Sea Surface Temperature data and in-situ observations with a merged front-detecting method. The front, which exists from late October through early March, consists of western and eastern wings extending roughly along the northeast-southwest isobaths with a southeastward middle segment across the 20-50 m isobaths. There are north and south inflexions connecting the middle segment with the western and eastern wings, respectively. The middle segment gradually moves southwestward from November through February with its length increasing from 62 km to 107 km and the southern inflexion moving from 36.2A degrees N to 35.3A degrees N. A cold tongue is found to coexist with the N-shape front, and is carried by the coastal jet penetrating southward from the tip of the Shandong Peninsula into the western South YS as revealed by a numerical simulation. After departing from the coast, the jet flows as an anti-cyclonic recirculation below 10 m depth, trapping warmer water originally carried by the compensating Yellow Sea Warm Current (YSWC). A northwestward flowing branch of the YSWC is also found on the lowest level south of the front. The N-shape front initially forms between the cold tongue and warm water involved in the subsurface anti-cyclonical recirculation and extends upwards to the surface through vertical advection and mixing. Correlation analyses reveal that northerly and easterly winds tend to be favorable to the formation and extension of the N-shape front probably through strengthening of the coastal jet and shifting the YSWC pathway eastward, respectively.

On the basis of data of drifting bottles' tracks and the current measured in anchored stations, as well as temperature and salinity observed in cruise investigations and coastal stations, ADCP current data and AVHRR surface sea temperature (SST) data on the western coast of Guangdong, synthetic results of analysis showed that the coastal currents in the west of the mouth of the Zhujiang River were mainly westward in summer, which constituted the north branch of cyclonic gyre in the east of the Qiongzhou Straits. Part of its water flowed westward into the Beibu Gulf through the Qiongzhou Straits. The coastal current pattern was not identical with the traditional current system which flowed westward in the Qiongzhou Straits in winter and eastward in summer. The summertime's coastal current was always westward, maybe temporarily turning northeast only when the southwest wind was strong. The important characteristics of coastal current on the western coast of Guangdong, in the Qiongzhou Straits and in the north of the Beibu Gulf were analyzed and their mechanisms also were explained.

MASNUM wave-tide-circulation coupled numerical model (MASNUM coupled model, hereinafter) is developed based on the Princeton Ocean Model (POM). Both POM and MASNUM coupled model are applied in the numerical simulation of the upwelling off Yangtze River estuary and in Zhejiang coastal waters in summer. The upwelling mechanisms are analyzed from the viewpoint of tide, and a new mechanism is proposed. The study suggests that the tidally inducing mechanism of the upwelling includes two dynamic aspects: the barotropic and the baroclinic process. On the one hand, the residual currents induced by barotropic tides converge near the seabed, and upwelling is generated to maintain mass conservation. The climbing of the residual currents along the sea bottom slope also contributes to the upwelling. On the other hand, tidal mixing plays a very important role in inducing the upwelling in the baroclinic sea circumstances. Strong tidal mixing leads to conspicuous front in the coastal waters. The considerable horizontal density gradient across the front elicits a secondary circulation clinging to the tidal front, and the upwelling branch appears near the frontal zone. Numerical experiments are designed to determine the importance of tide in inducing the upwelling. The results indicate that tide is a key and dominant inducement of the upwelling. Experiments also show that coupling calculation of the four main tidal constituents(M-2, S-2, K-1, and O-1), rather than dealing with the single M-2 constituent, improves the modeling precision of the barotropic tide-induced upwelling.

浮游动物是河口生态系统的重要组成部分,在食物网中,浮游动物是浮游植物捕食者,对浮游植物有摄食压力,所以控制浮游植物数量的增长。同时,浮游动物还是鱼类的饵料,从而影响渔业资源的数量。长江口是各种经济鱼、虾和蟹的重要产卵场、索饵场和洄游场。长江口各个分汊的分流量的差异较大,导致不同分汊的水文环境明显不同,其中最为明显就是北港和北支水域。然而以往对浮游动物的研究仅限于某一水域,没有对整体水域进行研究,本文选择最具代表性的北港和北支水域,对两水域浮游动物的群落生态特征进行比较研究。 本论文的数据来源于2004年5、8、11月和2005年2月在长江口北港和北支水域4个航次的海洋综合调查资料。通过采用优势度和优势种贡献率等生态学指标,同时结合逐步回归分析,讨论了温、盐与浮游动物总丰度变化的关系。结果表明,就四季而言,浮游动物总丰度和盐度呈显著正相关,和温度负相关。而就单个季节而言,除了5月和2月落潮,总丰度和盐度均呈显著正相关,与温度相关关系不显著。调查水域优势种主要为河口半咸水种或近海种。北港的盐度约为0-5, 表现为长江淡水特征;北支的盐度约为12-28,表现为长江径流和外海水团混合水团的特征。上述优势种的盐度适应和水团分布特征决定了长江口浮游动物分布的时空变化,即盐度较高的水域往往有较高的丰度,北支的总丰度和生物量均大于北港。此外,在长江口口内水域,水温较低的枯水期,浮游动物丰度高于水温较高的丰水期,温度的季节波动,以及主要优势种中华华哲水蚤(Sinocalanus sinensis)对低温环境的适应,是调查水域浮游动物总丰度季节变化的重要因素。 另一方面,本论文通过物种多样性、累积优势度曲线等群落水平的指标和相似性检验分析(ANOSIM),对长江口北港和北支浮游动物群落及其主要优势种的差异,以及主要生态因子对浮游动物群落的影响进行了分析。结果表明,北港主要由潮汐影响的淡水和低盐水组成,北支由中、高盐水组成。春季,北港浮游动物丰度和多样性均低于北支,主要优势种为中华华哲水蚤;北支优势种种数较多,主要是真刺唇角水蚤(Labidocera euchaeta)。夏季,北港和北支的多样性较接近,但是种类组成差别较大,北港以中华华哲水蚤和太平洋纺锤水蚤(Acartia pacifica)为主构成河口半咸水群落,北支以由火腿许水蚤(Schmackeria poplesia)、虫肢歪水蚤(Tortanus vermiculus)和太平洋纺锤水蚤等构成河口低盐群落。秋季,北港的丰度和多样性均低于北支,两个水域的群落差异明显,北港主要由中华华哲水蚤构成,北支由小拟哲水蚤(Paracalanus parvus)、针刺拟哲水蚤(Paracalanus aculeatus)、真刺唇角水蚤和中华哲水蚤(Calanus sinicus)等近岸和外海种组成。冬季,两个水域种数和多样性均较低,群落差别达四季最小,中华华哲水蚤占绝对优势。温度和盐度及其相互作用是决定长江口浮游动物群落特征的最主要因素。其中温度是造成研究水域浮游动物群落季节变化的主要因素,而由径流和外海水之间的消长引起的盐度变化是造成北港和北支浮游动物群落区域变化的决定因素。

研究区位于郯庐断裂中段与济阳坳陷的构造结合部,区内走滑构造广泛发育,主要的走滑断裂有7条,分别是郯庐断裂带的东西两支、垦东断层、孤东断层、长堤断层、埕东断层和发育于垦东凸起中部的浅层走滑构造带。走滑构造带与油气富集带有着明显的对应关系。 通过对研究区内二维、三维地震测线和平面构造图的精细解释和分析,分别揭示了各走滑断裂在平面、剖面和三维空间上的构造形态。根据走滑断裂及其伴生构造的平面和剖面上的几何学特征,将研究区内的走滑断裂划分为三种类型:成熟型走滑断裂、隐伏型走滑断裂、不连续型的走滑断裂。 从理论模式研究入手,推导了拉分盆地中盆地的走滑速率与沉降速率之间的关系,证实了走滑速率同盆地的几何形状参数、最大沉降深度和盆地的沉降速率存在着稳定的数值关系。通过对莱州湾地区潍北凹陷基底沉降历史的分析,建立了潍北凹陷沉降速率与郯庐断裂中段走滑速率之间的经验关系式,进而求出郯庐断裂中段新生代右行走滑位移量的大小为40km。 运用2DMove软件,对研究区内四条典型剖面进行构造复原,计算出了各条剖面每个时期的伸展参数,对研究区构造活动强度进行了定量分析,揭示了研究区的构造演化规律。通过运用Ansys软件进行有限元模拟,恢复了晚白垩世晚期-古近纪早期研究区内的构造应力场和应变场,揭示了扭张作用是研究区内走滑断层开始走滑的主要原因。 通过上述分析,结合对究区内近几年勘探开发成功和失败的实例分析,全面探讨了走滑活动对于油气成藏“生”、“储”、“盖”、“圈”、“运”、“保”各因素的影响。

A model of equatorial ocean is used to study the roles of the Pacific western boundary and the Mindanao Current (MC) in the evolution of the equatorial warm pool. The model consists of the single baroclinic mode of a two-layer ocean, with the parameterization of the anomalous increment of the interface representing the SST difference from its long-term-space-mean. The ocean is driven by a wind path in the middle ocean with a real or an artificial geometry assigned at the western and eastern boundaries. In order to test the role of the MC, the western boundary current is introduced into the model by a boundary condition at a position, real and unreal, respectively. The model experiments show that the warm pool, which is insensitive to the longitudinal width of the wind band in middle ocean, results mainly from the accumulation o the eastly-drifted warm water in the equatorial western Pacific. It is the dominant factor for the formation of the warm pool that, at a very low latitude, the Papua New Guinea coast intersects the longitudinally lined Philippine Islands at an obtuse angle. In contrast, the western Atlantic boundary, which inclines poleward from the equator at some 135 degrees, could guide the warm water there moving to a higher latitude. On the other hand, the equatorial warm pool in the western equatorial Pacific is very sensitive to the assignment of th Mindanao Current at 7.5°N and displaces southward, with a stronger southern branch than the northern one. We attribute this asymmetry to the combined effect of the western boundary and the MC upon the equatorial warm away from the equator. A by-product of our solutions is the possible mechanism of the "secondary warm pool" in the eastern Pacific north of the equator. It is suggested that, mainly or partly, the "secondary warm pool" results from the cooperation of the southeast monsoon in eastern Pacific and the eastern boundary hindering the propagation of the Kelvin wave poleward alongshore.

We studied the morphology of three rare haptorid ciliates, using live observation and silver impregnation: Apertospathula verruculifera n. sp., Longispatha elegans n. gen., n. sp., and Rhinothrix porculus (Penard, 1922) n. gen., n. comb. Simple ethanol fixation (50-70%, v/v) is recommended to reveal the ciliary pattern of "difficult" ciliates, such as R. porculus, by protargol impregnation. The three genera investigated have a distinct feature in common, viz., a lasso-shaped oral bulge and circumoral kinety, where the right half is slightly to distinctly longer than the left and the circumoral kinety is open ventrally. Thus, they are united in a new spathidiid family, the Apertospathulidae n. fam., which probably evolved from a Bryophyllum-like ancestor by partial reduction of the oral bulge and circumoral kinety. Apertospathula verruculifera has a wart-like process, the palpus dorsalis, at the anterior end of the dorsal brush. The right branch of the circumoral kinety is only slightly longer than the left one. Longispatha elegans has a straight oral bulge and circumoral kinety, the right branch of which extends to the posterior end of the body while the left branch ends in the anterior third of the body. Rhinothrix porculus, a curious ciliate with a snout-like dorsal elongation of the oral bulge, the palpus oralis, has a highly characteristic ciliary pattern: the oral pattern is as in Longispatha, but the bulge and circumoral kinety extend spirally to the posterior end of the body while the somatic kinetics course meridionally. This is achieved by inserting some shortened kinetics in the curves of the oral bulge.
