The p70 S6 kinase is activated by insulin and mitogens through multisite phosphorylation of the enzyme. One set of activating phosphorylations occurs in a putative autoinhibitory domain in the noncatalytic carboxyl-terminal tail. Deletion of this tail yields a variant (p70 delta CT104) that nevertheless continues to be mitogen regulated. Coexpression with a recombinant constitutively active phosphatidylinositol (PI) 3-kinase (EC 2.7.1.137) gives substantial activation of both full-length p70 and p70 delta CT104 but not Rsk. Activation of p70 delta CT104 by PI 3-kinase and inhibition by wortmannin are each accompanied by parallel and selective changes in the phosphorylation of p70 Thr-252. A Thr or Ser at this site, in subdomain VIII of the catalytic domain just amino-terminal to the APE motif, is necessary for p70 40S kinase activity. The inactive ATP-binding site mutant K123M p70 delta CT104 undergoes phosphorylation of Thr-252 in situ but does not undergo direct phosphorylation by the active PI 3-kinase in vitro. PI 3-kinase provides a signal necessary for the mitogen activation of the p70 S6 kinase, which directs the site-specific phosphorylation of Thr-252 in the p70 catalytic domain, through a distinctive signal transduction pathway.

We describe the complete chemical synthesis of a ribozyme that catalyzes template-directed oligonucleotide ligation. The specific activity of the synthetic ribozyme is nearly identical to that of the same enzyme generated by in vitro transcription with T7 RNA polymerase. The ribozyme is derived from a group I intron and consists of three RNA fragments of 36, 43, and 59 nt that self-assemble to form a catalytically active complex. We have site-specifically substituted ribonucleotide analogs into this enzyme and have identified two 2'-hydroxyl groups that are required for full catalytic activity. In contrast, neither the 2'-hydroxyl nor the exocyclic amino group of the conserved guanosine in the guanosine binding site is necessary for catalysis. By allowing the ribozyme to be modified as easily as its substrates, this synthetic ribozyme system should be useful for testing specific hypotheses concerning ribozyme-substrate interactions and tertiary interactions within the ribozyme.

NCN palladium(II) complexes have been covalently attached to the N- and C-terminus of the dipeptide L-Phe-L-Va-OMe. Remarkably, the hydrolysis of the NCN-Pd(II) L-Val-OMe afforded the corresponding, palladated free amino acid without affecting the metal site. This deprotected amino acid could be coupled to any protein, enzyme or peptidic chain by simple peptide chemistry. This bioorganometallic systems were active as catalysts in the aldol reaction between methyl isocianate and benzaldehyde.

In order to determine the shear parameters of the forearc sedimentary strata drilled during Ocean Drilling Program Leg 186, West Pacific Seismic Network, Japan Trench, eight whole-round samples were selected from different depths in the drilled sections of Sites 1150 and 1151. Whereas Site 1150 lays above the seismically active part of the subduction zone, Site 1151 is situated in an aseismic zone. The aim of the triaxial tests was, apart from determination of the static stress strain behavior of the sediments, to test the hypothesis that the static stress strain parameter could differ for each sites. In order to simulate undrained deformation conditions according to the high clay mineral content of the strata, consolidated undrained shear tests were performed in a triaxial testing setup. Measurements of water content, grain density, organic content, and microtextural investigations under the scanning electron microscope (SEM) accompanied the compression experiments. After the saturation and consolidation stages were completed, failure occurred in the compression stage of the experiments at peak strengths of 280-7278 kPa. The stiffness moduli calculated for each sample from differential stress vs. strain curves show a linear relationship with depth and range between 181 and 5827 kPa. Under the SEM, the artificial fault planes of the tested specimen only show partial alignment of clay minerals because of the high content of microfossils.

Magmatic fluids, heat fluxes, and fluid/rock interactions associated with hydrothermal systems along spreading centers and convergent margins have a significant impact on the genesis of major sulfide deposits and biological communities. Circulation of hydrothermal fluids is one of the most fundamental processes associated with localized mineralization and is controlled by inherent porous and permeable properties of the ocean crust. Heat from magmatic intrusions drives circulation of seawater through permeable portions of the oceanic crust and upper mantle, discharging at the seafloor as both focused high-temperature (250°-400°C) fluids and diffuse lower-temperature (<250°C) fluids. This complex interaction between the circulating hydrothermal fluids and the oceanic basement greatly influences the physical properties and the composition of the crust (Thompson, 1983; Jacobson, 1992, doi:10.1029/91RG02811; Johnson and Semyan, 1994, doi:10.1029/93JB00717). During Ocean Drilling Program (ODP) Leg 193, 13 holes were drilled in the PACMANUS hydrothermal system (Binns, Barriga, Miller, et al., 2002, doi:10.2973/odp.proc.ir.193.2002). The hydrothermal system consists of isolated hydrothermal deposits lined along the main crest of the Pual Ridge, a 500- to 700-m-high felsic neovolcanic ridge in the eastern Manus Basin. The principal drilling targets were the Snowcap (Site 1188) and Roman Ruins (Site 1189) active hydrothermal fields. Samples from these two sites were used for a series of permeability, electrical resistivity, and X-ray computed tomography measurements.

The derivation of a detailed sea-surface paleotemperature curve for the middle Miocene-Holocene (10-0 Ma) from ODP Site 811 on the Queensland Plateau, northeast Australia, has clarified the role of sea-surface temperature fluctuations as a control on the initiation and development of the extensive carbonate platforms of this region. This curve was derived from isotopic analyses of the planktonic foraminifer Globigerinoides ruber, and converted to temperature using the surface-water paleotemperature equation accounting for variations in global ice volume. The accuracy of these data were confirmed by derivation of paleotemperatures using the water column isotopic gradient (Delta delta18O), corrected for salinity and variations in seafloor water mass temperature. Results indicate that during this period surface-water temperatures were, on average, greater than the minimum required for tropical reef growth (20°C; Veron, 1986), with the exception of the late Miocene and earliest early Pliocene (10-4.9 Ma), when there were repeated intervals of temperatures between 18-20°C. Tropical reef growth on the Queensland Plateau was extensive from the early to early middle Miocene (~21-13 Ma), after which reef development began to decline. A lowstand near 11 Ma probably exposed shallower portions of the plateau; after re-immersion near 7 Ma, the areal extent of reef development was greatly reduced (~ 50%). Paleotemperature data from Site 811 indicate that decreased sea-surface temperatures were likely to have been instrumental in reducing the area of active reef growth on the Queensland Plateau. Reduced reefal growth rates continued until the late Pliocene or Quaternary, despite the increase of average sea-surface paleotemperatures to 22-23°C. Studies on modern corals show that when sea-surface temperatures are below ~24°C, as they were from the late Miocene to the Pleistocene off northeast Australia, corals are stressed and growth rates are greatly reduced. Consequently, when temperatures are in this range, corals have difficulty keeping pace with subsidence and changing environmental factors. In the late Pliocene, sedimentation rates increased due to increases in non-reefal carbonate production and falling sea levels. It was not until the mid-Quaternary (0.6-0.7 Ma) that sea-surface paleotemperatures increased above 24°C as a result of the formation of a western Coral Sea warm water pool. Because of age discrepancies, it is unclear exactly when an effective barrier developed on the central Great Barrier Reef; the formation of the warm water pool was likely to have either assisted the formation of this barrier and/or permitted increased coral growth rates. Fluctuations in sea-surface temperature can account for much of the observed spatial and temporal variations of reef growth and carbonate platform distribution off northeast Australia, and therefore we conclude that paleotemperature variations are a critical control on the development of carbonate platforms, and must be considered an important cause of ancient platform "drowning".

The sliding clamp of the Escherichia coli replisome is now understood to interact with many proteins involved in DNA synthesis and repair. A universal interaction motif is proposed to be one mechanism by which those proteins bind the E. coli sliding clamp, a homodimer of the beta subunit, at a single site on the dimer. The numerous beta(2)-binding proteins have various versions of the consensus interaction motif, including a related hexameric sequence. To determine if the variants of the motif could contribute to the competition of the beta-binding proteins for the beta(2) site, synthetic peptides derived from the putative beta(2)-binding motifs were assessed for their abilities to inhibit protein-beta(2) interactions, to bind directly to beta(2), and to inhibit DNA synthesis in vitro. A hierarchy emerged, which was consistent with sequence similarity to the pentameric consensus motif, QL(S/D)LF, and peptides containing proposed hexameric motifs were shown to have activities comparable to those containing the consensus sequence. The hierarchy of peptide binding may be indicative of a competitive hierarchy for the binding of proteins to beta(2) in various stages or circumstances of DNA replication and repair.

West Nile Virus (WNV) is a mosquito-borne flavivirus with a rapidly expanding global distribution. Infection causes severe neurological disease and fatalities in both human and animal hosts. The West Nile viral protease (NS2B-NS3) is essential for post-translational processing in host-infected cells of a viral polypeptide precursor into structural and functional viral proteins, and its inhibition could represent a potential treatment for viral infections. This article describes the design, expression, and enzymatic characterization of a catalytically active recombinant WNV protease, consisting of a 40-residue component of cofactor NS2B tethered via a noncleavable nonapeptide (G(4)SG(4)) to the N-terminal 184 residues of NS3. A chromogenic assay using synthetic para-nitroanilide (pNA) hexapeptide substrates was used to identify optimal enzyme-processing conditions (pH 9.5, I < 0.1 M, 30% glycerol, 1 mM CHAPS), preferred substrate cleavage sites, and the first competitive inhibitor (Ac-FASGKR- H, IC50 &SIM; 1 μM). A putative three-dimensional structure of WNV protease, created through homology modeling based on the crystal structures of Dengue-2 and Hepatitis C NS3 viral proteases, provides some valuable insights for structure-based design of potent and selective inhibitors of WNV protease.

A bacterium (MJ-PV) previously demonstrated to degrade the cyanobacterial toxin microcystin LR, was investigated for bioremediation applications in natural water microcosms and biologically active slow sand filters. Enhanced degradation of microcystin LR was observed with inoculated (1 x 10(6) cell/mL) treatments of river water dosed with microcystin LR (> 80% degradation within 2 days) compared to uninoculated controls. Inoculation of MJ-PV at lower concentrations (1 x 10(2)-1 x 10(5)cells/mL) also demonstrated enhanced microcystin LR degradation over control treatments. Polymerase chain reactions (PCR) specifically targeting amplification of 16S rDNA of MJ-PV and the gene responsible for initial degradation of microcystin LR (mlrA) were successfully applied to monitor the presence of the bacterium in experimental trials. No amplified products indicative of an endemic MJ-PV population were observed in uninoculated treatments indicating other bacterial strains were active in degradation of microcystin LR, Pilot scale biologically active slow sand filters demonstrated degradation of microcystin LR irrespective of MJ-PV bacterial inoculation. PCR analysis detected the MJ-PV population at all locations within the sand filters where microcystin degradation was measured. Despite not observing enhanced degradation of microcystin LR in inoculated columns compared to uninoculated column, these studies demonstrate the effectiveness of a low-technology water treatment system like biologically active slow sand filters for removal of microcystins from reticulated water supplies. Objective. Clinical interest in C-reactive protein (CRP) - a component of the innate immune system - has focused mainly on its worth as an indicator of disease activity. There has been a resurgence of interest in CRP in the Crohn's disease ( CD) literature because several trials of new treatments for active CD have been characterized by both a large proportion of patients with low CRP ( < 10 mg/l) at entry to the trials and by a negative therapeutic outcome. It is therefore of interest to study the clinical characteristics of patients who are thought to have at the same time both active CD and a low CRP. Material and methods. Patients were prospectively recruited as part of the Brisbane IBD clinical and research programme. Subjects were included in the low CRP group only if there were complete datasets for CRP on all occasions of active CD, and CRP was < 10 mg/l. Active disease was defined as CD activity index (CDAI) > 200. The low CRP group was compared with patients in the raised CRP group for a range of clinical variables as well as the major NOD2 variants. Results. There were data sets for 223 CD patients, with a mean disease duration of 12 years. Of these, 22 patients fulfilled the criteria for low CRP. The low CRP group ( group 1) showed significant differences for disease site (p < 0.01) and for BMI (p = 0.006) compared to the raised CRP group ( group 2). Specifically, group 1 had a predominance of pure ileal disease (95% versus 53%) and lack of pure colonic disease (0% versus 24%) compared to group 2, and their BMI was significantly lower (20.3 kg/m(2) versus 25.0 kg/m(2)). Groups 1 and 2 did not differ with respect to Vienna behaviour at diagnosis, smoking, appendicectomy, extra-intestinal manifestations of CD, or NOD2 SNP variants. There was a trend for low CRP patients with previous ileal resection to evolve to a stricturing phenotype. Fat wrapping was noted in 11/13 (85%) of low CRP patients undergoing ileal resections. Conclusions. Patients with CD and a persistently low CRP in the face of active disease were characterized by an almost exclusive ileal disease distribution and a low BMI, compared to those with a raised CRP. These patients had a similar frequency and distribution of NOD2/CARD15 variants. Stricturing ( v inflammatory or penetrating) behaviour may explain some low CRP. Despite the abnormally low BMI, fat wrapping was noted in the majority of low CRP patients undergoing ileal resection.

Endocytic and biosynthetic trafficking pathways to the lysosome/vacuole converge at the prevacuolar endosomal compartment. During transport through this compartment, integral membrane proteins that are destined for delivery to the lysosome/vacuole lumen undergo multivesicular body (MVB) sorting into internal vesicles formed by invagination of the endosomal limiting membrane. Vps4 is an AAA family ATPase which plays a key role in MVB sorting and facilitates transport through endosomes. It possesses an N-terminal microtubule interacting and trafficking domain required for recruitment to endosomes and an AAA domain with an ATPase catalytic site. The recently solved 3D structure revealed a P domain, which protrudes from the AAA domain, and a final C-terminal alpha-helix. However, the in vivo roles of these domains are not known. In this study, we have identified motifs in these domains that are highly conserved between yeast and human Vps4. We have mutated these motifs and studied the effect on yeast Vps4p function in vivo and in vitro. We show that the P domain of the budding yeast Vps4p is not required for recruitment to endosomes, but is essential for all Vps4p endocytic functions in vivo. We also show that the P domain is required for Vps4p homotypic interaction and for full ATPase activity. In addition, it is required for interaction with Vta1p, which works in concert with Vps4p in vivo. Our studies suggest that assembly of a Vps4p oligomeric complex with full ATPase activity that interacts with Vta1p is essential for normal endosome function.

The vaccines 1-2 and V4 are avirulent strains of Newcastle disease virus. Organ tropism of strain V4 has been determined and the virus has a predilection for the digestive tract. Tropism of strain 1-2 has not yet been determined. The objective of this study was to determine the distribution of strain 1-2 in various body organs and fluids following vaccination in comparison with V4. Four-week-old chickens were vaccinated by eye drop separately with these two avirulent strains. Virus isolation and the reverse transcription-polymerase chain reaction technique were employed to detect 1-2 and V4 viruses in various tissues and body fluids for 7 days following vaccination. Tissues from the respiratory tract showed earlier positive signals than tissues from other organs for chickens vaccinated with strain 1-2. Conversely, tissues from mainly digestive tract produced earlier positive signals than from respiratory tract and other organs from chickens vaccinated with strain V4. In early infection, strain 1-2 had preferential predilection for the respiratory tract and strain V4 for the digestive tract. Later after vaccination, other organs showed positive results from chickens vaccinated with both 1-2 and V4 strains. The differences in organ tropism observed in this study suggest that 1-2 may perform better than V4 as a live vaccine strain.

Increasing evidence suggests that tissue transglutaminase (tTGase; type II) is externalized from cells, where it may play a key role in cell attachment and spreading and in the stabilization of the extracellular matrix (ECM) through protein cross-linking. However, the relationship between these different functions and the enzyme's mechanism of secretion is not fully understood. We have investigated the role of tTGase in cell migration using two stably transfected fibroblast cell lines in which expression of tTGase in its active and inactive (C277S mutant) states is inducible through the tetracycline-regulated system. Cells overexpressing both forms of tTGase showed increased cell attachment and decreased cell migration on fibronectin. Both forms of the enzyme could be detected on the cell surface, but only the clone overexpressing catalytically active tTGase deposited the enzyme into the ECM and cell growth medium. Cells overexpressing the inactive form of tTGase did not deposit the enzyme into the ECM or secrete it into the cell culture medium. Similar results were obtained when cells were transfected with tTGase mutated at Tyr(274) (Y274A), the proposed site for the cis,trans peptide bond, suggesting that tTGase activity and/or its tertiary conformation dependent on this bond may be essential for its externalization mechanism. These results indicate that tTGase regulates cell motility as a novel cell-surface adhesion protein rather than as a matrix-cross-linking enzyme. They also provide further important insights into the mechanism of externalization of the enzyme into the extracellular matrix.
