Abstract Forest fragmentation is often associated with local extinction and changes in species abundance patterns. The main topic of this thesis is the effect of forest fragmentation on birds in Monteverde, Costa Rica. This thesis also studies aspects of sexual selection and ecology of Long-tailed Manakins, Chiroxiphia Linearis. Chapter 1 investigates bird species assemblages in two degrees of forest fragmentation. It is shown that the distribution, abundance and diversity of forest bird species are strongly influenced by the amount of forest in the landscape matrix. Presence of cattle within the forest influences the presence of some bird species. The prevalence and intensity of ticks and blood parasites on birds in relation to fragmentation is described in Chapter 2. Overall tick prevalence is 3%. Understory birds are significantly more infested with ticks than species at intermediate heights. Tick prevalence on birds does not differ significantly between two degrees of forest fragmentation and individual tick loads tend to be higher in High- than in Low-fragmentation sites. Infestations by the blood parasites Haemoproteus sp. was low except in white-eared ground sparrow, Melozone leucotis, that is 28% and is significantly higher in High- than in Low-fragmentation sites. In chapter 3 results on the ecology and habitat movements of the Bare-necked Umbrellabird, Cephalopterus glabricollis, are presented. The abundance of umbrellabirds at high elevations during the breeding season coincides with the highest peak of fruit abundance. Birds leave the protected area during the non-breeding season moving to unprotected forest fragments. In chapter 4 ontogenetic changes in feather morphology through sexual maturity in Long-tailed Manakins are described. In adult males, rectrices length is positively correlated to testis volume. Changes in male morphology during ontogeny in the long-tailed manakin appear to be associated with their specific-display behaviours. Significant interpopulation differences in the morphology of Long-tailed Manakins are shown in chapter 5. These differences are more accentuated in morphological traits related to flight displays. A field experiment demonstrates that long rectrices impose flying costs for males and females. A reduction in flying ability was found to be strongest in males from a population presenting the highest degree of sexual dimorphism. Résumé La fragmentation des forêts est souvent associée avec des modifications dans l'abondance des espèces et des extinctions locales. Le thème principale de cette thèse est l'étude de l'effet de la fragmentation des forêts sur les oiseaux de Monteverde, Costa Rica. Elle décrit par ailleurs certains aspects de la sélection sexuelle et l'écologie du manakin à longue queue, Chiroxiphia linearis. Dans le Chapitre 1 je montre que la distribution, l'abondance et la diversité des assemblages d'oiseaux vivant dans la forêt sont fortement influencées pas le degré de fragmentation de celle ci. Par ailleurs, la présence ou l'absence de bétail dans les forêts influence la présence de certaines espèces d'oiseaux. Dans le chapitre 2 j'ai étudié la prévalence et l'intensité d'infestation par des tiques ainsi que la présence de parasites sanguins chez les oiseaux en relation avec la fragmentation des forêts. La prévalence globale de tiques est de 3 %, les oiseaux vivant au niveau du sol étaient plus souvent infectés par des tiques que les espèces se déplaçant à un niveau plus élevé. La prévalence de tiques sur les oiseaux n'était pas significativement différente entre les paysages avec différentes fragmentations. Les parasites sanguins du genre Haemoproteus sp. étaient présents à très basse fréquence à l'exception chez Melozone leucotis ou la prevalence était de 28% et significativement plus élevée chez les oiseaux vivant dans les forêts à forte fragmentation. Dans le Chapitre 3 je présente des résultats sur l'écologie et les mouvements entre habitats chez le "Bare-necked umbrellabird", Cephalopterus glabricollis. Cette espèce endémique du Costa Rica niche à haute altitude durant la période d'abondance des fruits et réalise une migration altitudinale vers des zones basses durant la saison de non reproduction. Dans le chapitre 4 je présente les changements ontogénétiques dans la morphologie du plumage des manakins à longue queue. Chez les mâles, les changements de morphologie semblent être associés avec leurs comportements de parade spécifiques. Dans le chapitre 5 je présente des différences morphologiques significative entre deux populations chez le manakin à longue queue et je montre que la capacité de vols chez les mâles est plus fortement influencée dans la population avec le degré de dimorphisme sexuel le plus prononcé.

Intrathymic expression of endogenous mouse mammary tumor virus (MMTV)-encoded superantigens (SAg) induces the clonal deletion of T cells bearing SAg-reactive T-cell receptor (TCR) Vbeta elements. However, the identity of the thymic antigen-presenting cells (APC) involved in the induction of SAg tolerance remains to be defined. We have analyzed the potential of dendritic cells (DC) to mediate the clonal deletion of Mtv-7-reactive TCR alphabeta P14 transgenic thymocytes in an in vitro assay. Our results show that both thymic and splenic DC induced the deletion of TCR transgenic double positive (DP) thymocytes. DC appear to be more efficient than splenic B cells as negatively selecting APC in this experimental system. Interestingly, thymic and splenic DC display a differential ability to induce CD4+ SP thymocyte proliferation. These observations suggest that thymic DC may have an important role in the induction of SAg tolerance in vivo.

The objective of this work was to identify genotypes with high general combining ability for resistance to witches'-broom (Moniliophthora perniciosa) in populations formed from a first cycle of recurrent selection. Highly productive and resistant clones from different origins were interbred using the North Carolina II design. The clones SCA 6, CSUL 7, RB 39, CEPEC 89, OC 67, BE 4, EEG 29 and ICS 98 were used as paternal parents, while the maternal ones were NA 33, CCN 10, IMC 67, P 4B, CCN 51, CEPEC 86, SGU 54 and ICS 9. Twenty days after germination, 56 seedlings of each cross (four replicates of 14 seedlings) received the inoculation of a 1-mL suspension with 7.5x10(4 ) basidiospores mL-1. Symptoms were evaluated 60 days after inoculation. Significant differences were observed among paternal and among maternal parents, for resistance to witches'-broom assessed according to the proportion of progeny seedlings with the disease symptoms. Differences were also observed between groups of mothers or fathers previously defined as resistant, and groups previously defined as susceptible. It is possible to obtain a combination of genes that can increase the level of resistance to witches'-broom directly from the first cycle of recurrent selection.

Quantitative approaches in ceramology are gaining ground in excavation reports, archaeological publications and thematic studies. Hence, a wide variety of methods are being used depending on the researchers' theoretical premise, the type of material which is examined, the context of discovery and the questions that are addressed. The round table that took place in Athens on November 2008 was intended to offer the participants the opportunity to present a selection of case studies on the basis of which methodological approaches were discussed. The objective of this work was to select surviving breeders of Litopenaeus vannamei from white spot syndrome virus (WSSV) outbreak, adapted to local climatic conditions and negatively diagnosed for WSSV and infectious hypodermal and hematopoietic necrosis virus (IHHNV), and to evaluate if this strategy is a viable alternative for production in Santa Catarina, Brazil. A total of 800 males and 800 females were phenotypically selected in a farm pond. Nested-PCR analyses of 487 sexually mature females and 231 sexually mature males showed that 63% of the females and 55% of the males were infected with IHHNV. Animals free of IHHNV were tested for WSSV, and those considered double negative were used for breeding. The post-larvae produced were stocked in nine nursery tanks for analysis. From the 45 samples, with 50 post-larvae each, only two were positive for IHHNV and none for WSSV. Batches of larvae diagnosed free of virus by nested-PCR were sent to six farms. A comparative analysis was carried out in growth ponds, between local post-larvae and post-larvae from Northeast Brazil. Crabs (Chasmagnathus granulata), blue crabs (Callinectes sapidus), and sea hares (Aplysia brasiliana), which are possible vectors of these viruses, were also evaluated. The mean survival was 55% for local post-larvae against 23.4% for post-larvae from the Northeast. Sea hares showed prevalence of 50% and crabs of 67% of WSSV.

The cellular FLICE inhibitory protein (c-FLIP) is an endogenous inhibitor of the caspase-8 proapoptotic signaling pathway downstream of death receptors. Recent evidence indicates that the long form of c-FLIP (c-FLIP(L)) is required for proliferation and effector T-cell development. However, the role of c-FLIP(L) in triggering autoimmunity has not been carefully analyzed. We now report that c-FLIP(L) transgenic (Tg) mice develop splenomegaly, lymphadenopathy, multiorgan infiltration, high titers of auto-antibodies, and proliferative glomerulonephritis with immune complex deposition in a strain-dependent manner. The development of autoimmunity requires CD4(+) T cells and may result from impaired thymic selection. At the molecular level, c-FLIP(L) overexpression inhibits the zeta chain-associated protein tyrosine kinase of 70 kDa (ZAP-70) activation, thus impairing the signaling pathway derived from ZAP-70 required for thymic selection. Therefore, we have identified c-FLIP(L) as a susceptibility factor under the influence of epistatic modifiers for the development of autoimmunity.

MOTIVATION: The detection of positive selection is widely used to study gene and genome evolution, but its application remains limited by the high computational cost of existing implementations. We present a series of computational optimizations for more efficient estimation of the likelihood function on large-scale phylogenetic problems. We illustrate our approach using the branch-site model of codon evolution. RESULTS: We introduce novel optimization techniques that substantially outperform both CodeML from the PAML package and our previously optimized sequential version SlimCodeML. These techniques can also be applied to other likelihood-based phylogeny software. Our implementation scales well for large numbers of codons and/or species. It can therefore analyse substantially larger datasets than CodeML. We evaluated FastCodeML on different platforms and measured average sequential speedups of FastCodeML (single-threaded) versus CodeML of up to 5.8, average speedups of FastCodeML (multi-threaded) versus CodeML on a single node (shared memory) of up to 36.9 for 12 CPU cores, and average speedups of the distributed FastCodeML versus CodeML of up to 170.9 on eight nodes (96 CPU cores in total).Availability and implementation: ftp://ftp.vital-it.ch/tools/FastCodeML/. Interactions, antagonistic or mutualistic, can exert selection on plant traits. We explored the role of Hadena bicruris, a pollinating seed predator, as a selective agent on its host, the dioecious plant Silene latifolia. We exposed females from artificial-selection lines (many, small flowers (SF) vs. few, large flowers (LF)) to this moth. Infestation did not differ significantly between lines, but the odds of attacked fruits aborting were higher in SF females. We partitioned selection between that caused by moth attack and that resulting from all other factors. In both lines, selection via moth attack for fewer, smaller flowers contrasted with selection via other factors for more flowers. In LF females, selection via the two components was strongest and selection via moth attack also favoured increased fruit abortion. This suggests that the moths act as more of a selective force on flower size and number via their predating than their pollinating role.

The objective of this work was to estimate genetic gains in physic nut (Jatropha curcas) using selection indexes and to establish the best selection strategy for the species. Direct and indirect selection was carried out using different selection indexes, totalizing 14 strategies. One hundred and seventy five families from the active germplasm bank of Embrapa Agroenergy, Brasília, Brazil, were analyzed in a randomized complete block design with two replicates. The evaluated traits were: grain yield; seeds per fruit; endosperm/seed ratio; seed weight, length, width, and thickness; branches per plant at 0.5, 1.0, and 1.5 m; plant height; stem diameter; canopy projection on rows and between lines; canopy volume; juvenility (days to the first flowering); and height of the first inflorescence. Evaluations were done during the second year of cultivation. The use of selection indexes is relevant to maximize the genetic gains in physic nut, favoring a better distribution of desirable traits. The multiplicative and restrictive indexes are considered the most promising for selection.

Different signatures of natural selection persist over varying time scales in our genome, revealing possible episodes of adaptative evolution during human history. Here, we identify genes showing signatures of ancestral positive selection in the human lineage and investigate whether some of those genes have been evolving adaptatively in extant human populations. Specifically, we compared more than 11,000 human genes with their orthologs inchimpanzee, mouse, rat and dog and applied a branch-site likelihood method to test for positive selection on the human lineage. Among the significant cases, a robust set of 11 genes were then further explored for signatures of recent positive selection using SNP data. We genotyped 223 SNPs in 39 worldwide populations from the HGDP Diversity panel and supplemented this information with available genotypes for up to 4,814 SNPs distributed along 2 Mb centered on each gene. After exploring the allele frequency spectrum, population differentiation and the maintainance of long unbroken haplotypes, we found signals of recent adaptative phenomena in only one of the 11 candidate gene regions. However, the signal ofrecent selection in this region may come from a different, neighbouring gene (CD5) ratherthan from the candidate gene itself (VPS37C). For this set of positively-selected genes in thehuman lineage, we find no indication that these genes maintained their rapid evolutionarypace among human populations. Based on these data, it therefore appears that adaptation forhuman-specific and for population-specific traits may have involved different genes.

Background, aim, and scope A coupled Life Cycle Costing and life cycle assessment has been performed for car-bodies of the Korean Tilting Train eXpress (TTX) project using European and Korean databases, with the objective of assessing environmental and cost performance to aid materials and process selection. More specifically, the potential of polymer composite car-body structures for the Korean Tilting Train eXpress (TTX) has been investigated. Materials and methods This assessment includes the cost of both carriage manufacturing and use phases, coupled with the life cycle environmental impacts of all stages from raw material production, through carriage manufacture and use, to end-of-life scenarios. Metallic carriages were compared with two composite options: hybrid steel-composite and full-composite carriages. The total planned production for this regional Korean train was 440 cars, with an annual production volume of 80 cars. Results and discussion The coupled analyses were used to generate plots of cost versus energy consumption and environmental impacts. The results show that the raw material and manufacturing phase costs are approximately half of the total life cycle costs, whilst their environmental impact is relatively insignificant (3-8%). The use phase of the car-body has the largest environmental impact for all scenarios, with near negligible contributions from the other phases. Since steel rail carriages weigh more (27-51%), the use phase cost is correspondingly higher, resulting in both the greatest environmental impact and the highest life cycle cost. Compared to the steel scenario, the hybrid composite variant has a lower life cycle cost (16%) and a lower environmental impact (26%). Though the full composite rail carriage may have the highest manufacturing cost, it results in the lowest total life cycle costs and lowest environmental impacts. Conclusions and recommendations This coupled cost and life cycle assessment showed that the full composite variant was the optimum solution. This case study showed that coupling of technical cost models with life cycle assessment offers an efficient route to accurately evaluate economic and environmental performance in a consistent way.

The objective of this work was to determine the effect of male sterility or manual recombination on genetic variability of rice recurrent selection populations. The populations CNA-IRAT 4, with a gene for male sterility, and CNA 12, which was manually recombined, were evaluated. Genetic variability among selection cycles was estimated using14 simple sequence repeat (SSR) markers. A total of 926 plants were analyzed, including ten genitors and 180 individuals from each of the evaluated cycles (1, 2 and 5) of the population CNA-IRAT 4, and 16 genitors and 180 individuals from each of the cycles (1 and 2) of CNA 12. The analysis allowed the identification of alleles not present among the genitors for both populations, in all cycles, especially for the CNA-IRAT 4 population. These alleles resulted from unwanted fertilization with genotypes that were not originally part of the populations. The parameters of Wright's F-statistic (F IS and F IT) indicated that the manual recombination expands the genetic variability of the CNA 12 population, whereas male sterility reduces the one of CNA-IRAT 4.

Asparagine N-Glycosylation is one of the most important forms of protein post-translational modification in eukaryotes. This metabolic pathway can be subdivided into two parts: an upstream sub-pathway required for achieving proper folding for most of the proteins synthesized in the secretory pathway, and a downstream sub-pathway required to give variability to trans-membrane proteins, and involved in adaptation to the environment and innate immunity. Here we analyze the nucleotide variability of the genes of this pathway in human populations, identifying which genes show greater population differentiation and which genes show signatures of recent positive selection. We also compare how these signals are distributed between the upstream and the downstream parts of the pathway, with the aim of exploring how forces of population differentiation and positive selection vary among genes involved in the same metabolic pathway but subject to different functional constraints. Our results show that genes in the downstream part of the pathway are more likely to show a signature of population differentiation, while events of positive selection are equally distributed among the two parts of the pathway. Moreover, events of positive selection are frequent on genes that are known to be at bifurcation points, and that are identified as being in key position by a network-level analysis such as MGAT3 and GCS1. These findings indicate that the upstream part of the Asparagine N-Glycosylation pathway has lower diversity among populations, while the downstream part is freer to tolerate diversity among populations. Moreover, the distribution of signatures of population differentiation and positive selection can change between parts of a pathway, especially between parts that are exposed to different functional constraints. Our results support the hypothesis that genes involved in constitutive processes can be expected to show lower population differentiation, while genes involved in traits related to the environment should show higher variability. Taken together, this work broadens our knowledge on how events of population differentiation and of positive selection are distributed among different parts of a metabolic pathway.
