ABSTRACT Soil solution samplers may have the same working principle, but they differ in relation to chemical and physical characteristics, cost and handling, and these aspects exert influence on the chemical composition of the soil solution obtained. This study was carried out to evaluate, over time, the chemical composition of solutions extracted by Suolo Acqua, with the hydrophilic membrane (HM) as a standard, using soils with contrasting characteristics, and to determine the relationship between electrical conductivity (EC) and concentration of ions and pH of soil solution samples. This study was carried out under laboratory conditions, using three soils samples with different clay and organic matter (OM) contents. Soil solution contents of F−, Cl−, NO−3, Br−, SO42−, Na+, NH4+, K+, Mg2+, Ca2+, were analyzed, as well as inorganic, organic, and total C contents, pH, and EC, in four successive sampling times. Soil solution chemical composition extracted by the Suolo Acqua sampler is similar to that collected by the HM, but the Suolo Acqua extracted more Na+ and soluble organic C than the HM solution. Solution EC, cation and anion concentrations, and soluble C levels are higher in the soil with greater clay and OM contents (Latossolo and Cambissolo in this case). Soil solution composition varied over time, with considerable changes in pH, EC, and nutrient concentrations, especially associated with soil OM. Thus, single and isolated sampling of the soil solution must be avoided, otherwise composition of the soil solution may not be correctly evaluated. Soil solution EC was regulated by pH, as well as the sum of cation and anion concentrations, and the C contents determined in the soil liquid phase.

Background: Molecular tools may help to uncover closely related and still diverging species from a wide variety of taxa and provide insight into the mechanisms, pace and geography of marine speciation. There is a certain controversy on the phylogeography and speciation modes of species-groups with an Eastern Atlantic-Western Indian Ocean distribution, with previous studies suggesting that older events (Miocene) and/or more recent (Pleistocene) oceanographic processes could have influenced the phylogeny of marine taxa. The spiny lobster genus Palinurus allows for testing among speciation hypotheses, since it has a particular distribution with two groups of three species each in the Northeastern Atlantic (P. elephas, P. mauritanicus and P. charlestoni) and Southeastern Atlantic and Southwestern Indian Oceans (P. gilchristi, P. delagoae and P. barbarae). In the present study, we obtain a more complete understanding of the phylogenetic relationships among these species through a combined dataset with both nuclear and mitochondrial markers, by testing alternative hypotheses on both the mutation rate and tree topology under the recently developed approximate Bayesian computation (ABC) methods. Results Our analyses support a North-to-South speciation pattern in Palinurus with all the South-African species forming a monophyletic clade nested within the Northern Hemisphere species. Coalescent-based ABC methods allowed us to reject the previously proposed hypothesis of a Middle Miocene speciation event related with the closure of the Tethyan Seaway. Instead, divergence times obtained for Palinurus species using the combined mtDNA-microsatellite dataset and standard mutation rates for mtDNA agree with known glaciation-related processes occurring during the last 2 my. Conclusion The Palinurus speciation pattern is a typical example of a series of rapid speciation events occurring within a group, with very short branches separating different species. Our results support the hypothesis that recent climate change-related oceanographic processes have influenced the phylogeny of marine taxa, with most Palinurus species originating during the last two million years. The present study highlights the value of new coalescent-based statistical methods such as ABC for testing different speciation hypotheses using molecular data.

GLUT9 (SLC2A9) is a newly described urate transporter whose function, characteristics, and localization have just started to be elucidated. Some transport properties of human GLUT9 have been studied in the Xenopus laevis oocyte expression system, but the type of transport (uniport, coupled transport system, stoichiometry ... .) is still largely unknown. We used the same experimental system to characterize in more detail the transport properties of mouse GLUT9, its sensitivity to several uricosuric drugs, and the specificities of two splice variants, mGLUT9a and mGLUT9b. [(14)C]urate uptake measurements show that both splice variants are high-capacity urate transporters and have a K(m) of approximately 650 microM. The well-known uricosuric agents benzbromarone (500 microM) and losartan (1 mM) inhibit GLUT9-mediated urate uptake by 90 and 50%, respectively. Surprisingly, phloretin, a glucose-transporter blocker, inhibits [(14)C]urate uptake by approximately 50% at 1 mM. Electrophysiological measurements suggest that urate transport by mouse GLUT9 is electrogenic and voltage dependent, but independent of the Na(+) and Cl(-) transmembrane gradients. Taken together, our results suggest that GLUT9 works as a urate (anion) uniporter. Finally, we show by RT-PCR performed on RNA from mouse kidney microdissected tubules that GLUT9a is expressed at low levels in proximal tubules, while GLUT9b is specifically expressed in distal convoluted and connecting tubules. Expression of mouse GLUT9 in the kidney differs from that of human GLUT9, which could account for species differences in urate handling.

This paper analyses the media coverage of parental leave policies (parental and paternity leaves) in Swiss French-speaking press articles from 1999 to 2009. Switzerland is one of the rare European countries which has no statutory parental or paternity leave. The aim is to describe the mediatisation of these policies and to analyse the arguments in favour and against their implementation. We investigate the status of a fertility frame - the mobilisation of discourse relating to fertility issues - among the various arguments used to justify or reject parental leave policies. We proceed with a content analysis of 579 press articles, as well as a frame analysis on a subset in which parental leave policies are the central theme (N=206). Results show that paternity leave is the predominant public issue addressed in the dataset. A mediatisation peak was reached in 2007, following an initiative of a member of the Federal executive to implement a short paternity leave. Parental leave policies are predominantly represented in a positive light. The main positive frame is economic, in which leaves are represented as serving the interests of companies. Involved fatherhood and gender equality are also frequently mentioned as positive frames. The fertility frame is only moderately used in articles covering Swiss news on paternity leaves. Conversely, the fertility frame is largely mobilised in articles covering parental leave in other countries. We discuss some interpretations of this discrepancy and suggest future avenues of research on parental leave policies in Switzerland.

Background: The combination of oleoyl-estrone (OE) and a selective b3-adrenergic agonist (B3A; CL316,243) treatment in rats results in a profound and rapid wasting of body reserves (lipid). Methods: In the present study we investigated the effect of OE (oral gavage) and/or B3A (subcutaneous constant infusion) administration for 10 days to overweight male rats, compared with controls, on three distinct white adipose tissue (WAT) sites: subcutaneous inguinal, retroperitoneal and epididymal. Tissue weight, DNA (and, from these values cellularity), cAMP content and the expression of several key energy handling metabolism and control genes were analyzed and computed in relation to the whole site mass. Results: Both OE and B3A significantly decreased WAT mass, with no loss of DNA (cell numbers). OE decreased and B3A increased cAMP. Gene expression patterns were markedly different for OE and B3A. OE tended to decrease expression of most genes studied, with no changes (versus controls) of lipolytic but decrease of lipogenic enzyme genes. The effects of B3A were widely different, with a generalized increase in the expression of most genes, including the adrenergic receptors, and, especially the uncoupling protein UCP1. Discussion: OE and B3A, elicit widely different responses in WAT gene expression, end producing similar effects, such as shrinking of WAT, loss of fat, maintenance of cell numbers. OE acted essentially on the balance of lipolysislipogenesis and the blocking of the uptake of substrates; its decrease of synthesis favouring lipolysis. B3A induced a shotgun increase in the expression of most regulatory systems in the adipocyte, an effect that in the end favoured again the loss of lipid; this barely selective increase probably produces inefficiency, which coupled with the increase in UCP1 expression may help WAT to waste energy through thermogenesis. Conclusions: There were considerable differences in the responses of the three WAT sites. OE in general lowered gene expression and stealthily induced a substrate imbalance. B3A increasing the expression of most genes enhanced energy waste through inefficiency rather than through specific pathway activation. There was not a synergistic effect between OE and B3A in WAT, but their combined action increased WAT energy waste.

Oleoyl-estrone (OE) is an adipose-derived signal that decreases energy intake and body lipid, maintaining energy expenditure and glycemic homeostasis. Glucocorticoids protect body lipid and the metabolic status quo. We studied the combined effects of OE and corticosterone in adrenalectomized female rats: daily OE gavages (0 or 10 nmol/g) and slow-release corticosterone pellets at four doses (0, 0.5, 1.7, and 4.8 mg/d). Intact and sham-operated controls were also included. After 8 d, body composition and plasma metabolites and hormones were measured. OE induced a massive lipid mobilization (in parallel with decreased food intake and maintained energy expenditure). Corticosterone increased fat deposition and inhibited the OE-elicited mobilization of body energy, even at the lowest dose. OE enhanced the corticosterone-induced rise in plasma triacylglycerols, and corticosterone blocked the OE-induced decrease in leptin. High corticosterone and OE increased insulin resistance beyond the effects of corticosterone alone. The presence of corticosterone dramatically affected OE effects, reversing its decrease of body energy (lipid) content, with little or no change on food intake or energy expenditure. The maintenance of glycemia and increasing insulin in parallel to the dose of corticosterone indicate a decrease in insulin sensitivity, which is enhanced by OE. The reversal of OE effects on lipid handling, insulin resistance, can be the consequence of a corticosterone-induced OE resistance. Nevertheless, OE effects on cholesterol were largely unaffected. In conclusion, corticosterone administration effectively blocked OE effects on body lipid and energy balance as well as insulin sensitivity and glycemia.

La aplicabilidad, repetibilidad y capacidad de diferentes métodos de análisis para discriminar muestras de aceites con diferentes grados de oxidación fueron evaluadas mediante aceites recogidos en procesos de fritura en continuo en varias empresas españolas. El objetivo de este trabajo fue encontrar métodos complementarios a la determinación del índice de acidez para el control de calidad rutinario de los aceites de fritura empleados en estas empresas. La optimización de la determinación de la constante dieléctrica conllevó una clara mejora de la variabilidad. No obstante, excepto en el caso del índice del ATB, el resto de métodos ensayados mostraron una menor variabilidad. La determinación del índice del ATB fue descartada ya que su sensibilidad fue insuficiente para discriminar entre aceites con diferente grado de oxidación. Los diferentes parámetros de alteración determinados en los aceites de fritura mostraron correlaciones significativas entre el índice de acidez y varios parámetros de oxidación diferentes, como la constante dieléctrica, el índice de p-anisidina, la absorción al ultravioleta y el contenido en polímeros de los triacilgliceroles. El índice de acidez solo evalúa la alteración hidrolítica, por lo que estos parámetros aportan información complementaria al evaluar la alteración termooxidativa.

This review is focused on the fate of dietary glucose under conditions of chronically high energy (largely fat) intake, evolving into the metabolic syndrome. We are adapted to carbohydrate-rich diets similar to those of our ancestors. Glucose is the main energy staple, but fats are our main energy reserves. Starvation drastically reduces glucose availability, forcing the body to shift to fatty acids as main energy substrate, sparing glucose and amino acids. We are not prepared for excess dietary energy, our main defenses being decreased food intake and increased energy expenditure, largely enhanced metabolic activity and thermogenesis. High lipid availability is a powerful factor decreasing glucose and amino acid oxidation. Present-day diets are often hyperenergetic, high on lipids, with abundant protein and limited amounts of starchy carbohydrates. Dietary lipids favor their metabolic processing, saving glucose, which additionally spares amino acids. The glucose excess elicits hyperinsulinemia, which may derive, in the end, into insulin resistance. The available systems of energy disposal could not cope with the excess of substrates, since they are geared for saving not for spendthrift, which results in an unbearable overload of the storage mechanisms. Adipose tissue is the last energy sink, it has to store the energy that cannot be used otherwise. However, adipose tissue growth also has limits, and the excess of energy induces inflammation, helped by the ineffective intervention of the immune system. However, even under this acute situation, the excess of glucose remains, favoring its final conversion to fat. The sum of inflammatory signals and deranged substrate handling induce most of the metabolic syndrome traits: insulin resistance, obesity, diabetes, liver steatosis, hyperlipidemia and their compounded combined effects. Thus, a maintained excess of energy in the diet may result in difficulties in the disposal of glucose, eliciting inflammation and the development of the metabolic syndrome

Extracorporeal life support systems (ECLS) have become common in cardiothoracic surgery, but are still "Terra Incognita" in other medical fields due to the fact that perfusion units are normally bound to cardiothoracic centres. The Lifebridge B2T is an ECLS that is meant to be used as an easy and fast-track extracorporeal cardiac support to provide short-term perfusion for the transport of a patient to a specialized centre. With the Lifebridge B2T it is now possible to provide extracorporeal bypass for patients in hospitals without a perfusion unit. The Lifebridge B2T was tested on three calves to analyze the handling, performance and security of this system. The Lifebridge B2T safely can be used clinically and can provide full extracorporeal support for patients in cardiac or pulmonary failure. Flows up to 3.9 +/- 0.2l/min were reached, with an inflow pressure of -103 +/- 13mmHg, using a 21Fr. BioMedicus (Medtronic, Minneapolis, MN, USA) venous cannula. The "Plug and Play" philosophy, with semi-automatic priming, integrated check-list, a long battery time of over two hours and instinctively designed user interface, makes this device very interesting for units with high-risk interventions, such as catheterisation labs. If a system is necessary in an emergency unit, the Lifebridge can provide a high security level, even in centres not acquainted with cardiopulmonary bypass.

Résumé : La première partie de ce travail de thèse est consacrée au canal à sodium épithélial (ENaC), l'élément clé du transport transépithélial de Na+ dans le néphron distal, le colon et les voies aériennes. Ce canal est impliqué dans certaines formes génétiques d'hypo- et d'hypertension (PHA I, syndrome de Liddle), mais aussi, indirectement, dans la mucoviscidose. La réabsorption transépithéliale de Na+ est principalement régulée par des hormones (aldostérone, vasopressine), mais aussi directement par le Na+, via deux phénomènes distincts, la « feedback inhibition » et la « self-inhibition » (SI). Ce second phénomène est dépendant de la concentration de Na+ extracellulaire, et montre une cinétique rapide (constante de temps d'environ 3 s). Son rôle physiologique serait d'assurer l'homogénéité de la réabsorption de Na+ et d'empêcher que celle-ci soit excessive lorsque les concentrations de Na+ sont élevées. Différents éléments appuient l'hypothèse de la présence d'un site de détection de la concentration du Na+ extracellulaire sur ENaC, gouvernant la SI. L'objectif de ce premier projet est de démontrer l'existence du site de détection impliqué dans la SI et de déterminer ses propriétés physiologiques et sa localisation. Nous avons montré que les caractéristiques de la SI (en termes de sélectivité et affinité ionique) sont différentes des propriétés de conduction du canal. Ainsi, nos résultats confirment l'hypothèse de l'existence d'un site de détection du Na+ (responsable de la transmission de l'information au mécanisme de contrôle de l'ouverture du canal), différent du site de conduction. Par ailleurs, ce site présente une affinité basse et indépendante du voltage pour le Na+ et le Li+ extracellulaires. Le site semble donc être localisé dans le domaine extracellulaire, plutôt que transmembranaire, de la protéine. L'étape suivante consiste alors à localiser précisément le site sur le canal. Des études précédentes, ainsi que des résultats préliminaires récemment obtenus, mettent en avant le rôle dans la self-inhibition du premiers tiers des boucles extracellulaires des sous-unités α et γ du canal. Le second projet tire son origine des limitations de la méthode classique pour l'étude des canaux ioniques, après expression dans les ovocytes de Xenopus laevis, par la méthode du voltage-clamp à deux électrodes, en particulier les limitations dues à la lenteur des échanges de solutions. En outre, cette méthode souffre de nombreux désavantages (manipulations délicates et peu rapides, grands volumes de solution requis). Plusieurs systèmes améliorés ont été élaborés, mais aucun ne corrige tous les désavantages de la méthode classique Ainsi, l'objectif ici est le développement d'un système, pour l'étude électrophysiologique sur ovocytes, présentant les caractéristiques suivantes : manipulation des cellules facilitée et réduite, volumes de solution de perfusion faibles et vitesse rapide d'échange de la perfusion. Un microsystème intégré sur une puce a été élaboré. Ces capacités de mesure ont été testées en utilisant des ovocytes exprimant ENaC. Des résultats similaires (courbes IV, courbes dose-réponse au benzamil) à ceux obtenus avec le système traditionnel ont été enregistrés avec le microsystème. Le temps d'échange de solution a été estimé à ~20 ms et des temps effectifs de changement ont été déterminés comme étant 8 fois plus court avec le nouveau système comparé au classique. Finalement, la SI a été étudiée et il apparaît que sa cinétique est 3 fois plus rapide que ce qui a été estimé précédemment avec le système traditionnel et son amplitude de 10 à 20 % plus importante. Le nouveau microsystème intégré apparaît donc comme adapté à la mesure électrophysiologique sur ovocytes de Xenopus, et possèdent des caractéristiques appropriées à l'étude de phénomènes à cinétique rapide, mais aussi à des applications de type « high throughput screening ». Summary : The first part of the thesis is related to the Epithelial Sodium Channel (ENaC), which is a key component of the transepithelial Na+ transport in the distal nephron, colon and airways. This channel is involved in hypo- and hypertensive syndrome (PHA I, Liddle syndrome), but also indirectly in cystic fibrosis. The transepithelial reabsorption of Na+ is mainly regulated by hormones (aldosterone, vasopressin), but also directly by Na+ itself, via two distinct phenomena, feedback inhibition and self-inhibition. This latter phenomenon is dependant on the extracellular Na+ concentration and has rapid kinetics (time constant of about 3 s). Its physiological role would be to prevent excessive Na+ reabsorption and ensure this reabsorption is homogenous. Several pieces of evidence enable to propose the hypothesis of an extracellular Na+ sensing site on ENaC, governing self-inhibition. The aim of this first project is to demonstrate the existence of the sensing site involved in self-inhibition and to determine its physiological properties and localization. We show self-inhibition characteristics (ionic selectivity and affinity) are different from the conducting properties of the channel. Our results support thus the hypothesis that the Na+ sensing site (responsible of the transmission of the information about the extracellular Na+ concentration to the channel gating mechanism), is different from the channel conduction site. Furthermore, the site has a low and voltage-insensitive affinity for extracellular Na+ or Li+. This site appears to be located in the extracellular domain rather than in the transmembrane part of the channel protein. The next step is then to precisely localize the site on the channel. Some previous studies and preliminary results we recently obtained highlight the role of the first third of the extracellular loop of the α and γ subunits of the channel in self-inhibition. The second project originates in the limitation of the classical two-electrode voltageclamp system classically used to study ion channels expressed in Xenopus /aevis oocytes, in particular limitations related to the slow solution exchange time. In addition, this technique undergoes several drawbacks (delicate manipulations, time consumption volumes). Several improved systems have been built up, but none corrected all these detriments. The aim of this second study is thus to develop a system for electrophysiological study on oocytes featuring an easy and reduced cell handling, small necessary perfusion volumes and fast fluidic exchange. This last feature establishes the link with the first project, as it should enable to improve the kinetics analysis of self-inhibition. A PDMS chip-based microsystem has been elaborated. Its electrophysiological measurement abilities have been tested using oocytes expressing ENaC. Similar measurements (IV curves of benzamil-sensitive currents, benzamil dose-response curves) have been obtained with this system, compared to the traditional one. The solution exchange time has been estimated at N20 ms and effective exchange times (on inward currents) have been determined as 8 times faster with the novel system compared to the classical one. Finally, self-inhibition has been studied and it appears its kinetics is 3 times faster and its amplitude 10 to 20 % higher than what has been previously estimated with the traditional system. The novel integrated microsystem appears therefore to be convenient for electrophysiological measurement on Xenopus oocytes, and displays features suitable for the study of fast kinetics phenomenon, but also high throughput screening applications. Résumé destiné large public : Le corps humain est composé d'organes, eux-mêmes constitués d'un très grand nombre de cellules. Chaque cellule possède une paroi appelée membrane cellulaire qui sépare l'intérieur de cette cellule (milieu intracellulaire) du liquide (milieu extracellulaire) dans lequel elle baigne. Le maintien de la composition stable de ce milieu extracellulaire est essentiel pour la survie des cellules et donc de l'organisme. Le sodium est un des composants majeurs du milieu extracellulaire, sa quantité dans celui-ci doit être particulièrement contrôlée. Le sodium joue en effet un rôle important : il conditionne le volume de ce liquide extracellulaire, donc, par la même, du sang. Ainsi, une grande quantité de sodium présente dans ce milieu va de paire avec une augmentation du volume sanguin, ce qui conduit l'organisme à souffrir d'hypertension. On se rend donc compte qu'il est très important de contrôler la quantité de sodium présente dans les différents liquides de l'organisme. Les apports de sodium dans l'organisme se font par l'alimentation, mais la quantité de sodium présente dans le liquide extracellulaire est contrôlée de manière très précise par le rein. Au niveau de cet organe, on appelle urine primaire le liquide résultant de la filtration du sang. Elle contient de nombreuses substances, des petites molécules, dont l'organisme a besoin (sodium, glucose...), qui sont ensuite récupérées dans l'organe. A la sortie du rein, l'urine finale ne contient plus que l'excédent de ces substances, ainsi que des déchets à éliminer. La récupération du sodium est plus ou moins importante, en fonction des ajustements à apporter à la quantité présente dans le liquide extracellulaire. Elle a lieu grâce à la présence de protéines, dans les membranes des cellules du rein, capables de le transporter et de le faire transiter de l'urine primaire vers le liquide extracellulaire, qui assurera ensuite sa distribution dans l'ensemble de l'organisme. Parmi ces protéines « transporteurs de sodium », nous nous intéressons à une protéine en particulier, appelée ENaC. Il a été montré qu'elle jouait un rôle important dans cette récupération de sodium, elle est en effet impliquée dans des maladies génétiques conduisant à l'hypo- ou à l'hypertension. De précédents travaux ont montré que lorsque le sodium est présent en faible quantité dans l'urine primaire, cette protéine permet d'en récupérer une très grande partie. A l'inverse, lorsque cette quantité de sodium dans l'urine primaire est importante, sa récupération par le biais d'ENaC est réduite. On parle alors d'autorégulation : la protéine elle-même est capable d'adapter son activité de transport en fonction des conditions. Ce phénomène d'autorégulation constitue a priori un mécanisme préventif visant à éviter une trop grande récupération de sodium, limitant ainsi les risques d'hypertension. La première partie de ce travail de thèse a ainsi consisté à clarifier le mécanisme d'autorégulation de la protéine ENaC. Ce phénomène se caractérise en particulier par sa grande vitesse, ce qui le rend difficile à étudier par les méthodes traditionnelles. Nous avons donc, dans une deuxième partie, développé un nouveau système permettant de mieux décrire et analyser cette « autorégulation » d'ENaC. Ce second projet a été mené en collaboration avec l'équipe de Martin Gijs de l'EPFL.

A large number of applications using manufactured nanoparticles of less than 100 nm are currently being introduced into industrial processes. There is an urgent need to evaluate the risks of these novel particles to ensure their safe production, handling, use, and disposal. However, today we lack even rudimentary knowledge about type and quantity of industrially used manufactured nanoparticles and the level of exposure in Swiss industry. The goal of this study was to evaluate the use of nanoparticles, the currently implemented safety measures, and the number of potentially exposed workers in all types of industry. To evaluate this, a targeted telephone survey was conducted among health and safety representatives from 197 Swiss companies. The survey showed that nanoparticles are already used in many industrial sectors; not only in companies in the new field of nanotechnology, but also in more traditional sectors, such as paints. Forty-three companies declared to use or produce nanoparticles, and 11 imported and traded with prepackaged goods that contain nanoparticles. The following nanoparticles were found to be used in considerable quantities (> 1000 kg/year per company): Ag, Al-Ox, Fe-Ox, SiO2, TiO2, and ZnO. The median reported quantity of handled nanoparticles was 100 kg/year. The production of cosmetics, food, paints, powders, and the treatment of surfaces used the largest quantities of these nanoparticles. Generally, the safety measures were found to be higher in powder-based than in liquid-based applications. The T cell response to major histocompatibility complex (MHC) alloantigens occurs via two main pathways. The direct pathway involves the recognition of intact allogeneic MHC:peptide complexes on donor cells and provokes uniquely high frequencies of responsive T cells. The indirect response results from alloantigens being processed like any other protein antigen and presented as peptide by autologous antigen-presenting cells. The frequencies of T cells with indirect allospecificity are orders of magnitude lower and comparable to other peptide-specific responses. In this study, we explored the contributions of naïve and memory CD4(+) T cells to these two pathways. Using an adoptive transfer and skin transplantation model we found that naive and memory CD4(+) T cells, both naturally occurring and induced by sensitization with multiple third-party alloantigens, contributed equally to graft rejection when only the direct pathway was operative. In contrast, the indirect response was predominantly mediated by the naïve subset. Elimination of regulatory CD4(+)CD25(+) T cells enabled memory cells to reject grafts through the indirect pathway, but at a much slower tempo than for naïve cells. These findings have implications for better targeting of immunosuppression to inhibit immediate and later forms of alloimmunity.

In recent years, protein-ligand docking has become a powerful tool for drug development. Although several approaches suitable for high throughput screening are available, there is a need for methods able to identify binding modes with high accuracy. This accuracy is essential to reliably compute the binding free energy of the ligand. Such methods are needed when the binding mode of lead compounds is not determined experimentally but is needed for structure-based lead optimization. We present here a new docking software, called EADock, that aims at this goal. It uses an hybrid evolutionary algorithm with two fitness functions, in combination with a sophisticated management of the diversity. EADock is interfaced with the CHARMM package for energy calculations and coordinate handling. A validation was carried out on 37 crystallized protein-ligand complexes featuring 11 different proteins. The search space was defined as a sphere of 15 A around the center of mass of the ligand position in the crystal structure, and on the contrary to other benchmarks, our algorithm was fed with optimized ligand positions up to 10 A root mean square deviation (RMSD) from the crystal structure, excluding the latter. This validation illustrates the efficiency of our sampling strategy, as correct binding modes, defined by a RMSD to the crystal structure lower than 2 A, were identified and ranked first for 68% of the complexes. The success rate increases to 78% when considering the five best ranked clusters, and 92% when all clusters present in the last generation are taken into account. Most failures could be explained by the presence of crystal contacts in the experimental structure. Finally, the ability of EADock to accurately predict binding modes on a real application was illustrated by the successful docking of the RGD cyclic pentapeptide on the alphaVbeta3 integrin, starting far away from the binding pocket.

In the 1920s, Ronald Fisher developed the theory behind the p value and Jerzy Neyman and Egon Pearson developed the theory of hypothesis testing. These distinct theories have provided researchers important quantitative tools to confirm or refute their hypotheses. The p value is the probability to obtain an effect equal to or more extreme than the one observed presuming the null hypothesis of no effect is true; it gives researchers a measure of the strength of evidence against the null hypothesis. As commonly used, investigators will select a threshold p value below which they will reject the null hypothesis. The theory of hypothesis testing allows researchers to reject a null hypothesis in favor of an alternative hypothesis of some effect. As commonly used, investigators choose Type I error (rejecting the null hypothesis when it is true) and Type II error (accepting the null hypothesis when it is false) levels and determine some critical region. If the test statistic falls into that critical region, the null hypothesis is rejected in favor of the alternative hypothesis. Despite similarities between the two, the p value and the theory of hypothesis testing are different theories that often are misunderstood and confused, leading researchers to improper conclusions. Perhaps the most common misconception is to consider the p value as the probability that the null hypothesis is true rather than the probability of obtaining the difference observed, or one that is more extreme, considering the null is true. Another concern is the risk that an important proportion of statistically significant results are falsely significant. Researchers should have a minimum understanding of these two theories so that they are better able to plan, conduct, interpret, and report scientific experiments.
